Abstract:An off-lattice Monte Carlo method is used to study the conformations of semiflexible polymer chains confined in spheres. The local coil-helix transition is observed for the chains with moderate rigidity confined in small spheres, and the helical structures can be identified by the combination of the dihedral angles and the correlation functions between the tangent vectors. Through calculating the average number of monomers per helix turn, the average number of helix turns per chain, and the ratio of average helix pitch to average helix radius, we find that the radius of the confining sphere and the bending energy are the key factors in the formation of helical structures. This study can help us understand how DNA chains fold in confined spaces, such as viruses and cells.
Conformational Properties and Dynamics of Protein-Like Chains Confined in an Infinite Cylinder

Abstract:In this paper the conformational properties and dynamics of protein-like lattice chains confined in an infinite cylinder are investigated by using Monte Carlo simulation method and the hybrid (3 10) lattice model. When the diameter of infinite cylinder D is greater than 0.5-0.7R(F), the shape of protein-like chains remains unchanged, here Flory radius R-F is R-F = 3.0N(0.6). When D < 0.5R(F), the confinement of the cylinder help to form the helices, however, it hinders to form the coils, and the shape of protein-like chains changes from sphere-like structure to rod-like one. Different confinements affect distinctly to form the secondary structure of proteins. There exist a different dynamics behavior between protein-like chains confined in an infinite cylinder and general protein-like chains without confinement. These investigations may provide some insights into the influence of crowding condition to the conformation properties and dynamics of proteins. (c) 2005 Elsevier Ltd. All rights reserved.

Abstract:Bactofilins constitute a recently discovered class of bacterial proteins that form cytoskeletal filaments. They share a highly conserved domain (DUF583) of which the structure remains unknown, in part due to the large size and noncrystalline nature of the filaments. Here, we describe the atomic structure of a bactofilin domain from Caulobacter crescentus. To determine the structure, we developed an approach that combines a biophysical model for proteins with recently obtained solid-state NMR spectroscopy data and amino acid contacts predicted from a detailed analysis of the evolutionary history of bactofilins. Our structure reveals a triangular β-helical (solenoid) conformation with conserved residues forming the tightly packed core and polar residues lining the surface. The repetitive structure explains the presence of internal repeats as well as strongly conserved positions, and is reminiscent of other fibrillar proteins. Our work provides a structural basis for future studies of bactofilin biology and for designing molecules that target them, as well as a starting point for determining the organization of the entire bactofilin filament. Finally, our approach presents new avenues for determining structures that are difficult to obtain by traditional means.

Abstract:There are many changes for protein molecules in conformations in the process of folding. The mean-square radius of gyration and its distribution function P (S) were calculated by using the exact enumeration calculation method. It was found that the dimension was large at the beginning of folding, and the range of its distribution was also wide. However, the dimension became small and compact at the end of folding, and the range of its distribution also became small. The mean-square radius of gyration (S-2), with the number of contacts t is shown as(S-2)(t)/Nl(2) = a + bNwhere a depends on the number of contacts (t) and b is independent of the number of contacts (t), and N is the chain length of two-dimensional protein molecules. There are different distributions for various residue sequences. The value of P(S) nearby the mean-square radius of gyration is more large for the folding sequence. A ratio of SN/D-N was also calculated. S-N is the number of designing sequences, and D-N is the number of designable conformations. It was found that the ratio may be expressed as- 1.684 + 0.3255N less than or equal to S-N/D-N less than or equal to - 0.8664 + 0.3125N (N greater than or equal to 13)These results may provide some insights into the folding of proteins molecules.
Localization and rearrangement modulation of the N-terminal arm of the membrane-bound major coat protein of bacteriophage M13

Abstract:During infection the major coat protein of the filamentous bacteriophage M13 is in the cytoplasmic membrane of the host Escherichia coli. This study focuses on the configurational properties of the N-terminal part of the coat protein in the membrane-bound state. For this purpose X-Cys substitutions are generated at coat protein positions 3, 7, 9, 10, 11, 12, 13, 14, 15, 17, 19, 21, 22, 23 and 24, covering the N-terminal protein part. All coat protein mutants used are successfully produced in mg quantities by overexpression in E. coli. Mutant coat proteins are labeled and reconstituted into mixed bilayers of phospholipids. Information about the polarity of the local environment around the labeled sites is deduced from the wavelength of maximum emission using AEDANS attached to the SH groups of the cysteines as a fluorescent probe. Additional information is obtained by determining the accessibility of the fluorescence quenchers acrylamide and 5-doxyl stearic acid. By employing uniform coat protein surroundings provided by TFE and SDS, local effects of the backbone of the coat proteins or polarity of the residues could be excluded. Our data suggest that at a lipid to protein ratio around 100, the N-terminal arm of the protein gradually enters the membrane from residue 3 towards residue 19. The hinge region (residues 17-24), connecting the helical parts of the coat protein, is found to be more embedded in the membrane. Substitution of one or more of the membrane-anchoring amino acid residues lysine 8, phenylalanine 11 and leucine 14, results in a rearrangement of the N-terminal protein part into a more extended conformation. The N-terminal arm can also be forced in this conformation by allowing less space per coat protein at the membrane surface by decreasing the lipid to protein ratio. The influence of the phospholipid headgroup composition on the rearrangement of the N-terminal part of the protein is found to be negligible within the range thought to be relevant in vivo. From our experiments we conclude that membrane-anchoring and space-limiting effects are key factors for the structural rearrangement of the N-terminal protein part of the coat protein in the membrane.

Abstract:The interactions between the nanoscale particles, such as the carbon nanotubes, and biomolecules are essential to the nanoscale particle based biotechnology and biomedical applications, such as gene delivery, cellular imaging, tumor therapy. However, how the structure changes and whether the functions of the biomolecules are affected due to the existence of nanoscale particles are still poorly understood. In this paper, we review some of our recent progresses, which are based on the large scale molecular dynamics simulations, towards this direction. In our studies, by using an all-α domain named HP35 and an all-β domain named YJQ8WW as the examples, we show that the single-walled carbon nanotube (SWCNT), a typical form of hydrophobic nanoscale particle, can considerably change both the secondary and the tertiary structures of the proteins and form the protein-SWCNT complexes, in which the unfolded part of the proteins wrap around the SWCNT. The hydrophobic interaction and π-π stacking interaction between the nanoscale particles and the hydrophobic residues are found to play important roles in our observation. Abstract:Cdt1 is a protein critical for DNA replication licensing and is well-established to be a binding partner of the minichromosome maintenance (MCM) complex. Cdt1 has also been demonstrated to have an emerging, “moonlighting” role at the kinetochore via direct binding to microtubules and to the Ndc80 complex. However, it is not known how the structure and conformations of Cdt1 could allow for these multiple, completely unique sets of protein complexes. And while there exist multiple robust methods to study entirely folded or entirely unfolded proteins, structure-function studies of combined, mixed folded/disordered proteins remain challenging. It this work, we employ multiple orthogonal biophysical and computational techniques to provide a detailed structural characterization of human Cdt1 92-546. DSF and DSCD show both folded winged helix (WH) domains of Cdt1 are relatively unstable. CD and NMR show the N-terminal and the linker regions are intrinsically disordered. Using DLS and SEC-MALS, we show that Cdt1 is polydisperse, monomeric at high concentrations, and without any apparent inter-molecular self-association. SEC-SAXS of the monomer in solution enabled computational modeling of the protein . Using the program SASSIE, we performed rigid body Monte Carlo simulations to generate a conformational ensemble. Using experimental SAXS data, we filtered for conformations which did and did not fit our data. We observe that neither fully extended nor extremely compact Cdt1 conformations are consistent with our SAXS data. The best fit models have the N-terminal and linker regions extended into solution and the two folded domains close to each other in apparent “folded over” conformations. The best fit Cdt1 conformations are consistent with a function as a scaffold protein which may be sterically blocked without the presence of binding partners. Our studies also provide a template for combining experimental and computational biophysical techniques to study mixed-folded proteins.

Abstract:Vimentin is an intermediate filament (IF) protein that is expressed in leukocytes, fibroblasts and endothelial cells of blood vessels. Vimentin filaments contribute to structural stability of the cell membrane, organelle positioning and protein transport. Vimentin self-assembles into a dimer that subsequently forms high-order structures, including tetramers and octamers. The details of IF assembly at crystallographic resolutions are limited to the tetrameric form. We describe a crystal structure of a fragment of a vimentin rod domain (coil 1B) with a dimer of tetramers in the asymmetric unit. Coil 1B in the crystal is in an infinitely high-order filamentous assembly state, in which the tetramers are packed against each other laterally in an antiparallel fashion across the crystal lattice. In one of the directions of lateral packing, the tetramers pack against each other strictly head-to-tail, and in the orthogonal direction the tetramers pack in a staggered manner. This organization of the tetramers of coil 1B in the crystal lattice, together with previously reported biochemical and structural data, yield a model of high-order vimentin filament assembly.DATABASE: Structural data are available in the PDB under the accession number 5WHF.

The Assembly Switch Mechanism of FtsZ Filament Revealed by All-Atom Molecular Dynamics Simulations and Coarse-Grained Models.

Abstract:Bacterial cytoskeletal protein FtsZ binds and hydrolyzes GTP, and assembles into dynamic filaments that are essential for cell division. Here, we used a multi-scale computational strategy that combined all-atom molecular dynamics (MD) simulations and coarse-grained models to reveal the conformational dynamics of assembled FtsZ. We found that the top end of a filament is highly dynamic and can undergo T-to-R transitions in both GTP- and GDP-bound states. We observed several subcategories of nucleation related dimer species, which leading to a feasible nucleation pathway. In addition, we observed that FtsZ filament exhibits noticeable amounts of twisting, indicating a substantial helicity of the FtsZ filament. These results agree with the previously models and experimental data. Anisotropy network model (ANM) analysis revealed a polymerization enhanced assembly cooperativity, and indicated that the cooperative motions in FtsZ are encoded in the structure. Taken together, our study provides a molecular-level understanding of the diversity of the structural states of FtsZ and the relationships among polymerization, hydrolysis, and cooperative assembly, which should shed new light on the molecular basis of FtsZ's cooperativity.

Abstract:Self-assembly is a vital part of the life cycle of certain icosahedral RNA viruses. Furthermore, the assembly process can be harnessed to make icosahedral virus-like particles (VLPs) from coat protein and RNA extit{in vitro}. Although much previous work has explored the effects of RNA-protein interactions on the assembly products, relatively little research has explored the effects of coat-protein concentration. We mix coat protein and RNA from bacteriophage MS2, and we use a combination of gel electrophoresis, dynamic light scattering, and transmission electron microscopy to investigate the assembly products. We show that with increasing coat-protein concentration, the products transition from well-formed MS2 VLPs to ``monster'' structures consisting of multiple partial capsids to RNA-protein condensates consisting of large networks of RNA and partially assembled capsids. We argue that the transition from well-formed to monster structures arises because the assembly follows a nucleation-and-growth pathway in which the nucleation rate depends sensitively on the coat-protein concentration, such that at high protein concentrations, multiple nuclei can form on each RNA strand. To understand the formation of the condensates, which occurs at even higher coat-protein concentrations, we use Monte Carlo simulations with coarse-grained models of capsomers and RNA. These simulations suggest that the the formation of condensates occurs by the adsorption of protein to the RNA followed by the assembly of capsids. Multiple RNA molecules can become trapped when a capsid grows from capsomers attached to two different RNA molecules or when excess protein bridges together growing capsids on different RNA molecules. Our results provide insight into an important biophysical process and could inform design rules for making VLPs for various applications.

Cooperativity-Dependent Folding of Single-Stranded DNA

Abstract:The folding of biological macromolecules is a fundamental process of which we lack a full comprehension. Mostly studied in proteins and RNA, single-stranded DNA (ssDNA) also folds, at physiological salt conditions, by forming non-specific secondary structures that are difficult to characterize with biophysical techniques. Here we present a helix-coil model for secondary structure formation, where ssDNA bases are organized in two different types of domains (compact and free). The model contains two parameters: the energy gain per base in a compact domain, $\epsilon$, and the cooperativity related to the interfacial energy between different domains, $\gamma$. We tested the ability of the model to quantify the formation of secondary structure in ssDNA molecules mechanically stretched with optical tweezers. The model reproduces the experimental force-extension curves in ssDNA of different molecular lengths and varying sodium and magnesium concentrations. Salt-correction effects for the energy of compact domains and the interfacial energy are found to be compatible with those of DNA hybridization. The model also predicts the folding free energy and the average size of domains at zero force, finding good agreement with secondary structure predictions by Mfold. We envision the model could be further extended to investigate native folding in RNA and proteins.

High-Resolution Structure and Intermolecular Interactions between L-type Straight Flagellar Filaments

Abstract:Bacterial mobility is powered by rotation of helical flagellar filaments driven by rotary motors. Flagellin isolated from {\it Salmonella Typhimurium} SJW1660 strain, which differs by a point mutation from the wild-type strain, assembles into straight filaments in which flagellin monomers are arranged into left-handed helix. Using small-angle X-ray scattering (SAXS) and osmotic stress methods, we investigated the high-resolution structure of SJW1660 flagellar filaments as well as intermolecular forces that govern their assembly into dense hexagonal bundle. The scattering data were fitted to high-resolution models, which took into account the atomic structure of the flagellin subunits. The analysis revealed the exact helical arrangement and the super-helical twist of the flagellin subunits within the filaments. Under osmotic stress the filaments formed $2D$ hexagonal bundles. Monte-Carlo simulations and continuum theories were used to analyze the scattering data from hexagonal arrays, revealing how bulk modulus, as well as how the deflection length depends on the applied osmotic stress. Scattering data from aligned flagellar bundles confirmed the predicated structure-factor scattering peak line-shape. Quantitative analysis of the measured equation of state of the bundles revealed the contributions of the electrostatic, hydration, and elastic interactions to the intermolecular interactions associated with bundling of straight semi-flexible flagellar filaments.}%1 {Insert Received for publication Date and in final form Date.

Abstract:Neurofilaments take highly ordered structures composed of parallel mays of 10 nm filaments linked to each other with frequent cross-bridge. It is composed of three components named NF-L, NF-M and NF-H. NF-L is able to form filamentous network alone in Sf9 cells, while M could not. To identify which domain is essential for the assembly of NF-L, two chimera proteins named ML and MML were constructed: ML was composed of the head domain of NF-M and other domains of NF-L; MML was composed of the head and Coil-1 domains of NF-M and Coil-2 and tail domains of NF-L. ML was not only able to form filaments in Sf9 cells, but also co-assemble with NF-M into parallel filamentous bundles. MML could not assemble into filaments. Thus the Coil-1 domain of NF-L was essential for its assembly.

Abstract:I propose a variation of the standard worm--like chain model to account for internal order parameter (helix/coil) fields on the polymer chain. This internal order parameter field influences polymer conformational statistics by locally modifying the persistence length of the chain. Using this model, I make predictions for the bending and stretching response of an alpha-helical domain of a protein. In particular, I show that alpha-helical protein domains will buckle under applied torque. This highly nonlinear elastic behavior may be important in the understanding of allosteric control of biochemical pathways.

Non-random coil behavior as a consequence of extensive PPII structure in the denatured state

Abstract:Unfolded proteins may contain native or non-native residual structure, which has important implications for the thermodynamics and kinetics of folding as well as for misfolding and aggregation diseases. However, it has been universally accepted that residual structure should not affect the global size scaling of the denatured chain, which obeys the statistics of random coil polymers. Here we use a single-molecule optical technique, fluorescence correlation spectroscopy, to probe the denatured state of set of repeat proteins containing an increasing number of identical domains, from two to twenty. The availability of this set allows us to obtain the scaling law for the unfolded state of these proteins, which turns out to be unusually compact, strongly deviating from random-coil statistics. The origin of this unexpected behavior is traced to the presence of extensive non-native polyproline II helical structure, which we localize to specific segments of the polypeptide chain. We show that the experimentally observed effects of PPII on the size scaling of the denatured state can be well-described by simple polymer models. Our findings suggest an hitherto unforeseen potential of non-native structure to induce significant compaction of denatured proteins, affecting significantly folding pathways and kinetics.

Abstract:Statistical analysis of coil regions in protein structures has been used to obtain the local backbone phi, psi preferences of amino acids, which agree well with the NMR experiments of unfolded peptides and proteins. We analyzed the conformational features of amino acid residues in a restricted coil library of 4220 high-resolution protein crystal structures. In addition to Gly, Ala, and Pro, the phi, psi distribution (Ramachandran plot) of each amino acid is analyzed with respect to three side chain conformers: g+ (chi(1) approximately -60 degrees), g- (chi(1) approximately 60 degrees), and t (chi(1) approximately 180 degrees). The statistical study indicates that the effect of side chain conformations on phi, psi distributions is even greater than the effect of amino acid types. On the basis of the chi(1), phi, psi conformational preferences, the amino acids in addition to Gly, Pro, and Ala can be divided into five types: (1) ordinary amino acids, (2) Ser, (3) Asp and Asn, (4) Val and Ile, and (5) Thr, each with distinguished chi(1) rotamers. The alpha-helix, beta-sheet, and type-I beta-turn preferences of the different rotamers of various amino acid types can be captured by their intrinsic phi, psi preferences from our coil library. Molecular dynamics simulations of dipeptide Ac-X-NHMe and tetrapeptide Ac-A-X-A-NHMe models give nearly the same side chain rotamer distributions. However, for many amino acids, both OPLS-AA/L and AMBER-FF03 force fields give very different chi(1) rotamer distributions from the coil library. This may partially explain why dipeptide models sometimes cannot reproduce those of protein structures well. The current coil library analysis may be valuable in improving the force field for protein simulations.

Abstract:Aromatic foldamers possess well-defined cavity that can be stabilized by discrete intramolecular interactions including hydrogen bonding, solvophobicity, electrostatic repulsion, or coordination. Long foldamers can form dynamic deep helical tubular architectures that are not only structurally attractive but also useful hosts for guest encapsulation, chirality induction, delivery, and catalysis. This kind of helical tubular structures can be formed by single molecules or macromolecules or by connecting short-folded or helical segments through noncovalent or covalent forces. This perspective summarizes the recent advances on the construction of helical tubes and their properties and functions.

Abstract:The allergenicity of a Kunitz-type soybean trypsin inhibitor (KSTI) was investigated by a micro-assay of beta-N-acetylhexosaminidase released from RBL-2H3 cells primed with the anti-KSTI serum. KSTI stimulated the release of beta-N-acetylhexosaminidase from RBL-2H3 cells primed with the antiserum. The response of RBL-2H3 cells to the reaginic activity of the mouse anti-KSTI serum correlates fairly well with that by the passive cutaneous anaphylaxis (PCA) test, the sensitivity of both assays appearing to be similar. These results suggest that measuring the beta-N-acetylhexosaminidase released from RBL-2H3 is a convenient way for studying the allergen or the reaginic activity of a murine serum in place of the PCA test.
