Abstract:Coral reefs are biodiversity hotspots, places of high endemicity and provide essential services to billions of people globally. With increasing threats to these reefs worldwide, there is a need to implement faster, more efficient ways to monitor spatial and temporal patterns of biodiversity. Environmental DNA (eDNA) metabarcoding offers a promising tool to address this issue, as it has revolutionized our ability to monitor biodiversity from complex environmental samples such as seawater. However, the capacity for eDNA to resolve fine scale shifts in community composition across habitats in seascapes is yet to be fully explored. Here, we applied eDNA metabarcoding using the rRNA 18S Universal eukaryote assay to explore differences in community profiles between samples collected from the lagoon and reef slope habitats across more than 170 km of the Ningaloo Coast World Heritage Area in Western Australia. We recovered 2061 amplicon sequence variants that comprised of 401 taxa spanning 14 different metazoan phyla such as cnidarians, poriferans, molluscs, algae, worms, and echinoderms. Our results revealed strong clustering of samples by habitat type across the length of the reef. Community dissimilarity (beta diversity) between samples collected from the reef slope and lagoon habitats was high and was driven largely by a strong rate of spatial turnover, indicating a distinct set of taxa representing each reef zone community. We also detected a strong pattern of isolation by distance within our slope samples, suggesting that communities are spatially stratified across the length of the reef. Despite high connectivity due to regular flushing of the lagoon environment, our results demonstrate that metabarcoding of seawater eDNA from different habitats can resolve fine scale community structure. By generating multi-trophic biodiversity data, our study also provided baseline data for Ningaloo from which future changes can be assessed.

Abstract:Background: Effective biodiversity monitoring is fundamental in tracking changes in ecosystems as it relates to commercial, recreational, and conservation interests. Current approaches to survey coral reef ecosystems center on the use of indicator species and repeat surveying at specific sites. However, such approaches are often limited by the narrow snapshot of total marine biodiversity that they describe and are thus hindered in their ability to contribute to holistic ecosystem-based monitoring. In tandem, environmental DNA (eDNA) and next-generation sequencing metabarcoding methods provide a new opportunity to rapidly assess the presence of a broad spectrum of eukaryotic organisms within our oceans, ranging from microbes to macrofauna. Methods: We here investigate the potential for rapid universal metabarcoding surveys (RUMS) of eDNA in sediment samples to provide snapshots of eukaryotic subtropical biodiversity along a depth gradient at two coral reefs in Okinawa, Japan based on 18S rRNA. Results: Using 18S rRNA metabarcoding, we found that there were significant separations in eukaryotic community assemblages (at the family level) detected in sediments when compared across different depths ranging from 10 to 40 m (p = 0.001). Significant depth zonation was observed across operational taxonomic units assigned to the class Demospongiae (sponges), the most diverse class (contributing 81% of species) within the phylum Porifera; the oldest metazoan phylum on the planet. However, zonation was not observed across the class Anthozoa (i.e., anemones, stony corals, soft corals, and octocorals), suggesting that the former may serve as a better source of indicator species based on sampling over fine spatial scales and using this universal assay. Furthermore, despite their abundance on the examined coral reefs, we did not detect any octocoral DNA, which may be due to low cellular shedding rates, assay sensitivities, or primer biases. Discussion: Overall, our pilot study demonstrates the importance of exploring depth effects in eDNA and suggest that RUMS may be applied to provide a baseline of information on eukaryotic marine taxa at coastal sites of economic and conservation importance.
Biodiversity and community structures across the Magellan seamounts and abyssal plains in the western Pacific Ocean revealed by environmental DNA metabarcoding analysis

Abstract:Seamounts within deep-sea ecosystems are recognized as biodiversity hotspots, yet they are increasingly threatened by anthropogenic activities such as overfishing, resource exploitation, and climate change. To establish environmental baseline data and assess the impacts of current or future anthropogenic activities, we conducted environmental DNA (eDNA) metabarcoding analyses to comprehensively characterize prokaryotic and eukaryotic diversity across various water depths of the Magellan seamounts and the adjacent abyssal plains. Metabarcoding analysis revealed higher richness and diversity in both prokaryotic and eukaryotic communities within the seamounts compared to the abyssal plains. Overall, the analysis identified 9,068 prokaryotic amplicon sequence variants (ASVs), representing 39 phyla and 47 classes. Similarly, 4,569 eukaryotic ASVs were identified, spanning 34 phyla and 93 classes. Furthermore, our results revealed distinct community structures between the seamounts and abyssal plains, with turnover across different water depths. These findings are crucial as they indicate the unique ecological roles and potential vulnerability of seamount communities, emphasizing the need for targeted conservation strategies. Our study underscores the importance of conducting comprehensive long-term environmental assessments of the impacts of anthropogenic activities on seamount ecosystems and highlights the potential of eDNA metabarcoding as a powerful tool for guiding conservation and management efforts in remote and challenging marine environments.

Abstract:As the impact of human activities continues to move beyond shallow coastal waters into deeper ocean layers, it is fundamental to describe how diverse and distinct the eukaryotic assemblages from the deep layers are compared to shallow ecosystems. Environmental DNA (eDNA) metabarcoding has emerged as a molecular tool that can overcome many logistical barriers in exploring remote deep ocean areas. We analyzed thirty-two paired seawater samples collected via SCUBA and Niskin samplers from shallow (< 30 m) and deep ecosystems (40-500 m) within a recognized hotspot of marine biodiversity (Gulf of California, Mexico). We sequenced an eDNA metabarcoding library targeting the COI gene of eukaryotes. We demonstrated that the diversity of operational taxonomic units (OTUs) did not peak at shallow coastal regions and that the deep samples had similar levels of biodiversity to shallow sites but detected a significant vertical zonation between shallow and deeper habitats. Our results suggest that the deep refugia hypothesis applies to about a third of the 5495 OTUs identified that were shared between shallow and deep layer samples. At the same time, most taxa were exclusive from either shallow or deep zones. The observation that deep communities were as rich but quite distinct as shallow communities supports extending spatial management and conservation tools to deeper habitats to include a significant fraction of phylogenetic and functional diversity exclusive of mid and deep-water ecosystems.

Abstract:Increasing speed and magnitude of global change threaten the world's biodiversity and particularly coral reef fishes. A better understanding of large-scale patterns and processes on coral reefs is essential to prevent fish biodiversity decline but it requires new monitoring approaches. Here, we use environmental DNA metabarcoding to reconstruct well-known patterns of fish biodiversity on coral reefs and uncover hidden patterns on these highly diverse and threatened ecosystems. We analysed 226 environmental DNA (eDNA) seawater samples from 100 stations in five tropical regions (Caribbean, Central and Southwest Pacific, Coral Triangle and Western Indian Ocean) and compared those to 2047 underwater visual censuses from the Reef Life Survey in 1224 stations. Environmental DNA reveals a higher (16%) fish biodiversity, with 2650 taxa, and 25% more families than underwater visual surveys. By identifying more pelagic, reef-associated and crypto-benthic species, eDNA offers a fresh view on assembly rules across spatial scales. Nevertheless, the reef life survey identified more species than eDNA in 47 shared families, which can be due to incomplete sequence assignment, possibly combined with incomplete detection in the environment, for some species. Combining eDNA metabarcoding and extensive visual census offers novel insights on the spatial organization of the richest marine ecosystems.

Abstract:Marine sediments are home to one of the richest species pools on Earth, but logistics and a dearth of taxonomic work-force hinders the knowledge of their biodiversity. We characterized α- and β-diversity of deep-sea assemblages from submarine canyons in the western Mediterranean using an environmental DNA metabarcoding. We used a new primer set targeting a short eukaryotic 18S sequence (ca. 110 bp). We applied a protocol designed to obtain extractions enriched in extracellular DNA from replicated sediment corers. With this strategy we captured information from DNA (local or deposited from the water column) that persists adsorbed to inorganic particles and buffered short-term spatial and temporal heterogeneity. We analysed replicated samples from 20 localities including 2 deep-sea canyons, 1 shallower canal, and two open slopes (depth range 100-2,250 m). We identified 1,629 MOTUs, among which the dominant groups were Metazoa (with representatives of 19 phyla), Alveolata, Stramenopiles, and Rhizaria. There was a marked small-scale heterogeneity as shown by differences in replicates within corers and within localities. The spatial variability between canyons was significant, as was the depth component in one of the canyons where it was tested. Likewise, the composition of the first layer (1 cm) of sediment was significantly different from deeper layers. We found that qualitative (presence-absence) and quantitative (relative number of reads) data showed consistent trends of differentiation between samples and geographic areas. The subset of exclusively benthic MOTUs showed similar patterns of β-diversity and community structure as the whole dataset. Separate analyses of the main metazoan phyla (in number of MOTUs) showed some differences in distribution attributable to different lifestyles. Our results highlight the differentiation that can be found even between geographically close assemblages, and sets the ground for future monitoring and conservation efforts on these bottoms of ecological and economic importance.

Abstract:The diversity of organisms inhabiting deep-sea ecosystems, such as seamounts, has hitherto remained under-studied. In this study, we report on the faunal diversity in the water column adjacent to the summit and periphery of two seamounts (SMS2 and SMS3) and an oxygen minimum zone site located away from the seamounts in the southeast Arabian Sea. Environmental DNA (eDNA) in the water column was metabarcoded using the Cytochrome Oxidase C subunit I (COI) gene marker and Oxford Nanopore sequencing technology. Hydrographic conditions revealed that the summits of the seamounts intersect with the core oxygen minimum zone between depths of 300 and 600 m. Comparisons of COI gene sequences with those in available databases, MIDORI and BOLD, indicated the existence of a diverse group of novel organisms in the study area. Crustaceans dominated (75–95%) in the summit and periphery of the SMS2 and the OMZ site, while Cnidaria (56–63%) and Chordata (55%), respectively, dominated the summit and periphery of SMS3. Overall, the current study highlights the broad diversity of organisms living in the water column around the seamounts and underscores the potential of eDNA for exploring them.

Abstract:Abstract Fish biodiversity can be measured by capturing and then sequencing free DNA present in water. Such environmental DNA (eDNA) methods offer an effective, noninvasive tool for species diversity measurement, although standardized protocols are not yet developed. We investigate how metrics of fish biodiversity revealed through eDNA analysis of water are influenced by sampling volume. Water samples were collected from the intertidal reef of Browse Island, a tropical, remote island in the Timor Sea. Aliquots from a single 20,700‐ml sample and multiple 2,000‐ml samples were filtered in various volumes (25–2,000 ml) across two membrane sizes (0.20 and 0.45 µm). A fish metabarcoding assay was used to characterize the fish diversity within aliquots. All samples, except one, yielded fish DNA sequences. Two hundred and nine operational taxonomic units (cf. species) representing 48 fish families were identified from the complete collection of DNA contained in all samples, comparable to the 200 fish species detected using conventional surveys at this location. Notable additions from eDNA methods were cryptic and nocturnal fish species. Nevertheless, large differences in taxonomic composition (<60% species overlap) between aliquots of identical volumes demonstrate that eDNA in seawater is patchy and that estimates of biodiversity are strongly influenced by the volume of water filtered. We suggest that eDNA studies maximize water volumes as much as logistically possible if the aim is to detect the greatest number of taxa and that species accumulation curves be provided as an indication of sampling adequacy.

Abstract:In tropical marine ecosystems, the coral-based diet of benthic-feeding reef fishes provides a window into the composition and health of coral reefs. In this study, for the first time, we compare multi-assay metabarcoding sequences of environmental DNA (eDNA) isolated from seawater and partially digested gut items from an obligate corallivore butterflyfish (Chaetodon lunulatus) resident to coral reef sites in the South China Sea. We specifically tested the proportional and statistical overlap of the different approaches (seawater vs gut content metabarcoding) in characterizing eukaryotic community composition on coral reefs. Based on 18S and ITS2 sequence data, which differed in their taxonomic sensitivity, we found that gut content detections were only partially representative of the eukaryotic communities detected in the seawater based on low levels of taxonomic overlap (3 to 21%) and significant differences between the sampling approaches. Overall, our results indicate that dietary metabarcoding of specialized feeders can be complimentary to, but is no replacement for, more comprehensive environmental DNA assays of reef environments that might include the processing of different substrates (seawater, sediment, plankton) or traditional observational surveys. These molecular assays, in tandem, might be best suited to highly productive but cryptic oceanic environments (kelp forests, seagrass meadows) that contain an abundance of organisms that are often small, epiphytic, symbiotic, or cryptic.

Abstract:Dinoflagellate is one of the most diverse and pervasive protists and a fundamental player in the marine food web dynamics and biogeochemical cycles. While possessing different nutritional strategies from purely autotrophy or heterotrophy to mixotrophy, some of them are also known as toxic harmful algal bloom (HAB) formers over the world. Despite their ordinariness, their diversity and biogeography are understudied in the open ocean compared with coastal region. As the first metabarcoding survey covering the Kuroshio current region from the offshore of Okinawa to the south of Honshu, we investigated the distribution of free-living dinoflagellates using the hypervariable V4 and V9 regions on 18S rRNA and their relation to ambient environments influenced by this oligotrophic but highly productive current in the northwest Pacific Ocean. We observed community structures differentiated by depth and nutrient concentrations. Most species annotated are autotrophic or mixotrophic and had a distribution correlated to warmer surface water, whereas heterotrophic species correlated to high nutrient levels or deeper layer. Our results also confirmed the overall high genetic diversity of dinoflagellates that decreased with depth and onshore. Most species present at stations offshore, and the relative abundance of HAB assemblages was lower at nutrient-rich stations on the continental shelf than stations influenced by the Kuroshio current, exhibiting the role of the Kuroshio transporting dinoflagellates including HAB species. To fully understand the dynamics of dinoflagellate communities in marine ecosystems, further seasonal monitoring is foremost for correlating dinoflagellates and environmental factors while completing the reference genomic database.

Abstract:Metabarcoding is revolutionising the analysis of biodiversity in marine ecosystems, especially as it provides a means of detecting and identifying cryptic life stages in field samples. The planktonic larval stage of many species underpins the abundance and distribution of adult populations but is challenging to characterise given the small size of larvae and diffuse distributions in pelagic waters. Yet, planktonic larval dynamics are key to understanding phenomena observed in adult populations, such as the boom-and-bust dynamics exhibited by some echinoderms. Rapid changes in echinoderm population density can have significant effects on local benthic ecosystems. For example, outbreaks of the crown-of-thorns sea star (CoTS) on the Great Barrier Reef (GBR) have led to considerable declines in coral cover. Here, we used a DNA metabarcoding approach to investigate the spatio-temporal distribution and diversity of echinoderm larvae on the GBR, including CoTS. Generalised linear mixed models revealed that echinoderm larval richness, was significantly correlated with temporal variables (i.e. season and year) which is consistent with expected fluctuations in larval output based on adult spawning periodicity. However, neither site-specific differences in echinoderm larval richness, nor correlations between larval composition and environmental, temporal, or spatial variables were found. This study validates the utility of metabarcoding approaches for detecting and characterising echinoderm larvae, including CoTS, which could prove useful to future monitoring efforts. Our findings suggest that metabarcoding can be used to better understand the life history of planktonic larvae, and analyses combining environmental (e.g., temperature, nutrients) and oceanographic (e.g., currents) data could deliver valuable information on the factors influencing their spatio-temporal distributions.

Abstract:Environmental DNA (eDNA) is the DNA suspended in the environment (e.g., water column), which includes cells, gametes, and other material derived from but not limited to shedding of tissue, scales, mucus, and fecal matter. Amplifying and sequencing marker genes (i.e., metabarcoding) from eDNA can reveal the wide range of taxa present in an ecosystem through analysis of a single water sample. Metabarcoding of eDNA provides higher resolution data than visual surveys, aiding in assessments of ecosystem health. This study conducted eDNA metabarcoding of two molecular markers (cytochrome c oxidase I (COI) and 18S ribosomal RNA (rRNA) genes) to survey eukaryotic diversity across multiple trophic levels in surface water samples collected at three sites along the coral reef tract within the Florida Keys National Marine Sanctuary (FKNMS) during four research cruises in 2015. The 18S rRNA gene sequences recovered 785 genera while the COI gene sequences recovered 115 genera, with only 33 genera shared between the two datasets, emphasizing the complementarity of these marker genes. Community composition for both genetic markers clustered by month of sample collection, suggesting that temporal variation has a larger effect on biodiversity than spatial variability in the FKNMS surface waters. Sequences from both marker genes were dominated by copepods, but each marker recovered distinct phytoplankton groups, with 18S rRNA gene sequences dominated by dinoflagellates and COI sequences dominated by coccolithophores. Although eDNA samples were collected from surface waters, many benthic species such as sponges, crustaceans, and corals were identified. These results show the utility of eDNA metabarcoding for cataloging biodiversity to establish an ecosystem baseline against which future samples can be compared in order to monitor community changes.

Abstract:Environmental DNA (eDNA) metabarcoding is a non-invasive method developed in recent years to detect aquatic organisms and is widely used in fish diversity assessment, in this study it is exploratorily used to monitor phytoplankton communities. To evaluate whether eDNA is also effective for phytoplankton, eDNA samples from 12 sites in Arabian Sea (AS) and Bay of Bengal (BOB) respectively were collected and analyzed. Finally, a total of 214 phytoplankton species (45 in Arabian Sea, 201 in Bay of Bengal) from 15 phyla were detected. Protodinium simplex, Pelagomonas calceolata, Karlodinium veneficum, Achradina pulchra, Lepidodinium viride were the dominate phytoplankton species detected in Arabian Sea, while Karlodinium veneficum, Pentapharsodinium dalei, Lepidodinium viride, Prorocentrum mexicanum, Prorocentrum donghaiense, Naked dinoflagellate, Torodinium teredo were the dominate phytoplankton species detected in Bay of Bengal. Alpha diversity showed that the Arabian Sea presented the higher richness and diversity than the Bay of Bengal and the diversity compositions were significantly different (P<0.05). NMDS analysis based on Brayâ€“Curtis indicated that the difference in community composition between the two seas was significant. (Stress 0.0183). This study not only verified the effectiveness of eDNA in phytoplankton diversity assessment, but also provides data support for the conservation of aquatic biodiversity and sustainable ecological management in the Indian Ocean.

Increasingly, amplicon-based environmental DNA metabarcoding (alternatively, marker gene metagenomics) is used for such studies given its ability to provide biodiversity data from various groups of organisms simply from analysis of bulk environmental samples such as water, soil or sediments. The Illumina MiSeq is currently the most popular tool for carrying out this work, but we set out to determine whether typical studies were reading enough DNA to detect rare organisms (i.e., those that may be of greatest interest such as endangered or invasive species) present in the environment. We collected sea water samples along two transects in Conception Bay, Newfoundland and analyzed them on the MiSeq with a sequencing depth of 100,000 reads per sample (exceeding the 60,000 per sample that is typical of similar studies). We then analyzed these same samples on Illumina’s newest high-capacity platform, the NovaSeq, at a depth of 7 million reads per sample. Not surprisingly, the NovaSeq detected many more taxa than the MiSeq thanks to its much greater sequencing depth. However, contrary to our expectations this pattern was true even in depth-for-depth comparisons. In other words, the NovaSeq can detect more DNA sequence diversity within samples than the MiSeq, even at the exact same sequencing depth. Even when samples were reanalyzed on the MiSeq with a sequencing depth of 1 million reads each, the MiSeq’s ability to detect new sequences plateaued while the NovaSeq continued to detect new sequence variants. These results have important biological implications. The NovaSeq found 40% more metazoan families in this environment than the MiSeq, including some of interest such as marine mammals and bony fish so the real-world implications of these findings are significant. These results are most likely associated to the advances incorporated in the NovaSeq, especially a patterned flow cell, which prevents similar sequences that are neighbours on the flow cell (common in metabarcoding studies) from being erroneously merged into single spots by the sequencing instrument. This study sets the stage for incorporating eDNA metabarcoding in comprehensive analysis of oceanic samples in a wide range of ecological and environmental investigations.

Abstract:Foraminifera are adapted to a wide range of environments, and environmental DNA (eDNA) metabarcoding of foraminifera should facilitate development of new environmental indicators. In this study, we used eDNA metabarcoding to evaluate the discrepancy between planktic and benthic foraminifera molecular communities identified in bottom water and short sediment cores. The molecular community was compared to foraminiferal shells in sediment traps set on the seafloor. Samples were collected in June and August around the Takuyo-Daigo Seamount in the western subtropical Pacific Ocean. Approximately 40% of amplicon sequence variants (ASVs) pertained to unknown foraminiferal lineages in sediment samples, compared with only 22% in bottom water. Bottom water contained benthic foraminifera and taxonomically unassigned lineages, which were attributed to resuspended particles. In bottom water, 100 ASVs were assigned to planktic foraminifera. ASVs assigned to Candeina nitida were most abundant and accounted for 36%–86% of planktic foraminiferal ASVs. In sedimentary DNA, Globigerinita glutinata was the most abundant among 33 ASVs of planktic foraminifera. However, transparent shells in sediment traps contained more spinose species, such as Globigerinoides ruber , whereas C. nitida was not found and few G. glutinata were detected. This discrepancy between the three samples may be due to the species-specific preservation, to polymerase chain reaction biases, and/or to low abundance of planktic foraminifers. In sedimentary DNA, 893 ASVs were assigned to high-level foraminiferal taxa. Among benthic foraminiferal lineages, monothalamids were most abundant, as reported in other deep-sea regions. Molecular communities formed one cluster above the boundary at which ASVs sharply decrease across the three cores. Our results suggest that depth within the sediment core can affect foraminiferal ASVs, but the distance between sites up to 200 m did not strongly affect ASVs of sedimentary DNA at least above the boundary at which ASVs sharply decrease. Sequences of foraminiferal DNA in sediment decreased linearly in core PC02-A1, but exponentially in core PC03-B3. The decline of foraminiferal ASVs may reflect both the decreases in numbers of living foraminifera and degradation of DNA in sediment, related to the particle mixing depth.

Abstract:Environmental DNA (eDNA) metabarcoding is revolutionizing biodiversity monitoring, but comparisons against traditional data rarely include long-term historical inventories. We targeted eukaryotes by amplifying a fragment of the 18S gene from eDNA isolated from seawater samples at 20 sites in the Gulf of California (GC) and contrasted regional taxonomic diversity against 316 simultaneous visual surveys and a historical database with over 5k species. From 61k Amplified Sequence Variants, we identified 850 eukaryotic families, of which half represent new compiled records, including 174 families of planktonic, benthic, and parasitic invertebrates. The 18S eDNA metabarcoding analysis revealed many overseen taxa, highlighting higher taxonomic ranks within micro-invertebrates, microscopic fungi, and other micro-eukaryotes from the supergroups Stramenopiles, Alveolata, and Rhizaria. The database combining all methods has doubled the number of distinct phyla, classes, and orders compared to the historical baseline, indicating biodiversity levels in the GC are much higher than previously assumed. The estimated proportion of historical taxa included in public reference databases was only 18% for species, partially explaining the small portion of 18S eDNA reads that were taxonomically assigned to species level (13%). Each method showed different taxonomic biases, with 18S eDNA metabarcoding detecting few vertebrates, visual surveys targeting only seven metazoan phyla, and the historical records focusing on macroinvertebrates, fish, and algae. Although all methods recovered the main known biogeographic regionalization, the 18S eDNA metabarcoding data did not support the historical pattern of higher diversity in the Central than Northern GC. While combining methods provides a novel view of biodiversity that is much more comprehensive than any individual approach, our study highlights many challenges in synthesizing biodiversity data from traditional and novel sources.

Abstract:Little is known about the relative influence of historic processes and environmental gradients on shaping the diversity of single-celled eukaryotes in marine benthos. By combining pyrosequencing of 18S ribosomal RNA genes with data on multiple environmental factors, we investigated the diversity of microeukaryotes in surficial sediments of three basins of the Yellow Sea Large Marine Ecosystem. A considerable proportion (about 20%) of reads was affiliated with known parasitoid protists. Dinophyta and Ciliophora appeared dominant in terms of relative proportion of reads and operational taxonomic unit (OTU) richness. Overall, OTU richness of benthic microeukaryotes decreased with increasing water depth and decreasing pH. While community composition was significantly different among basins, partial Mantel tests indicated a depth-decay pattern of community similarity, whereby water depth, rather than geographic distance or environment, shaped β-diversity of benthic microeukaryotes (including both the abundant and the rare biosphere) on a regional scale. Similar hydrographic and mineralogical factors contributed to the biogeography of both the abundant and the rare OTUs. The trace metal vanadium had a significant effect on the biogeography of the rare biosphere. Our study sheds new light on the composition, diversity patterns and underlying mechanisms of single-celled eukaryote distribution in surficial sediments of coastal oceans.

Abstract:Animal biodiversity in the ocean’s vast mesopelagic zone is relatively poorly studied due to technological and logistical challenges. Environmental DNA (eDNA) analyses show great promise for efficiently characterizing biodiversity and could provide new insight into the presence of mesopelagic species, including those that are missed by traditional net sampling. Here, we explore the utility of eDNA for identifying animal taxa. We describe the results from an August 2018 cruise in Slope Water off the northeast United States. Samples for eDNA analysis were collected using Niskin bottles during five CTD casts. Sampling depths along each cast were selected based on the presence of biomass as indicated by the shipboard Simrad EK60 echosounder. Metabarcoding of the 18S V9 gene region was used to assess taxonomic diversity. eDNA metabarcoding results were compared with those from net-collected (MOCNESS) plankton samples. We found that the MOCNESS sampling recovered more animal taxa, but the number of taxa detected per liter of water sampled was significantly higher in the eDNA samples. eDNA was especially useful for detecting delicate gelatinous animals which are undersampled by nets. We also detected eDNA changes in community composition with depth, but not with sample collection time (day vs. night). We provide recommendations for applying eDNA-based methods in the mesopelagic including the need for studies enabling interpretation of eDNA signals and improvement of barcode reference databases.

Abstract:Environmental DNA (eDNA) is an increasingly useful method for detecting pelagic animals in the ocean but typically requires large water volumes to sample diverse assemblages. Ship-based pelagic sampling programs that could implement eDNA methods generally have restrictive water budgets. Studies that quantify how eDNA methods perform on low water volumes in the ocean are limited, especially in deep-sea habitats with low animal biomass and poorly described species assemblages. Using 12S rRNA and COI gene primers, we quantified assemblages comprised of micronekton, coastal forage fishes, and zooplankton from low volume eDNA seawater samples (n = 436, 380–1800 mL) collected at depths of 0–2200 m in the southern California Current. We compared diversity in eDNA samples to concurrently collected pelagic trawl samples (n = 27), detecting a higher diversity of vertebrate and invertebrate groups in the eDNA samples. Differences in assemblage composition could be explained by variability in size-selectivity among methods and DNA primer suitability across taxonomic groups. The number of reads and amplicon sequences variants (ASVs) did not vary substantially among shallow ( 600 m), but the proportion of invertebrate ASVs that could be assigned a species-level identification decreased with sampling depth. Using hierarchical clustering, we resolved horizontal and vertical variability in marine animal assemblages from samples characterized by a relatively low diversity of ecologically important species. Low volume eDNA samples will quantify greater taxonomic diversity as reference libraries, especially for deep-dwelling invertebrate species, continue to expand.

Abstract:<p>Environmental DNA (eDNA) metabarcoding is emerging as a novel, objective tool for monitoring marine metazoan biodiversity. Zooplankton biodiversity in the vast open ocean is currently monitored through continuous plankton recorder (CPR) surveys, using ship‐based bulk plankton sampling and morphological identification. We assessed whether eDNA metabarcoding (2 L filtered seawater) could capture similar Southern Ocean zooplankton biodiversity as conventional CPR bulk sampling (~1500 L filtered seawater per CPR sample). We directly compared eDNA metabarcoding with (i) conventional morphological CPR sampling and (ii) bulk DNA metabarcoding of CPR collected plankton (two transects for each comparison, 40 and 44 paired samples respectively). A metazoan‐targeted cytochrome c oxidase I (COI) marker was used to characterize species‐level diversity. In the 2 L seawater eDNA samples this marker amplified large amounts of non‐metazoan picoplanktonic algae, but eDNA metabarcoding still detected up to 1.6 times more zooplankton species than morphologically analysed bulk CPR samples. COI metabarcoding of bulk DNA samples mostly avoided non‐metazoan amplifications and recovered more zooplankton species than eDNA metabarcoding. However, eDNA metabarcoding detected roughly two thirds of metazoan species and identified similar taxa contributing to community differentiation across the subtropical front separating transects. We observed a diurnal pattern in eDNA data for copepods which perform diel vertical migrations, indicating a surprisingly short temporal eDNA signal. Compared to COI, a eukaryote‐targeted 18S ribosomal RNA marker detected a higher proportion, but lower diversity, of metazoans in eDNA. With refinement and standardization of methodology, eDNA metabarcoding could become an efficient tool for monitoring open ocean biodiversity.</p>
