Abstract:The purpose of the paper is to present a novel way to building Quantitative structure-retention relationship (QSRR) models. Studies was reported for predicting the retention times (RTs) of 110 pesticides which were detected by gas chromatography (GC) with mass selective detector (MSD). Chemical descriptors were calculated from the molecular structure of pesticides and the QSRR models of RTs with descriptors was built using the heuristic method (HM) and Improved Gene Expression Programming (IGEP), respectively. The obtained linear model of HM had a correlation coefficient R 2 = 0.913, with a root mean square error (RMS) S 2 of 0.0387 for the training set, while R2 =0.907, and RMS =0.0408 for the test set. The nonlinear model by IGEP gave better results: for the training set R 2 = 0.971, S 2 = 0.0176 and for the test set R 2 =0.951, S 2 =0.0267. The prediction results from nonlinear model are in agreement with the experimental values The QSRR model also reveals that the gas chromatographic RTs are associated with physicochemical property of pesticides.
Integration of Transferable Prediction of Retention Index and Universal Library Search Enhances Exposome Identification Probability in RPLC/HRMS-Based Non-Targeted Analysis

Abstract:In non-targeted analysis, spectral matching is one of the most commonly used approaches for annotation or identification of the chemicals of emerging concern in complex samples via high-resolution mass spectrometry (HRMS). Conventional confidence assessment systems struggle to resolve multiple hits during library searches, resulting in ambiguities in identification. In this study, a combination of information extracted from the MS/MS spectra and calibrate-free predicted retention indices (RIs) yielded the probability of true positive (TP) for each hit by machine learning (ML), including a pre-trained molecular fingerprint (MF)-to-retention index (RI) model, a cumulative neutral loss (CNL)-to-RI model trained by 693,681 spectra, and a binary classification model that incorporated 5 significant features from the universal library search algorithm and the difference between the predicted RIs from both RI models. Our results demonstrated a high correlation (R2 = 0.96 and 0.88) between MF-derived and CNL-derived RI values for the model training and testing datasets, respectively, suggesting reduced RI error for TP annotations. When applied to pesticides-spiked samples, the k-nearest neighbors algorithm achieved a weighted F1 score of 0.65 and a Matthews correlation coefficient of 0.30. Integrating ML with reference spectral match enhanced the identification probability of exposome by half in a proof-of-concept study in pesticide contaminants in black tea. This study highlights the potential of integrating ML with reference library matching to enhance the identification probability of contaminants.

Abstract:Retention time (RT) can provide orthogonal information different from that of mass spectrometry and contribute to identifying compounds. Many machine learning methods have been developed and applied to RT prediction. In application, the training data size is usually small in most chromatography systems. To enhance the performance of RT prediction, this study proposes a RT prediction method based on multi-data combinations and adaptive neural network (MDC-ANN). MDC-ANN establishes the RT prediction model for the target chromatographic system through transfer learning and a base deep learning model trained on a big dataset. It selects the optimal molecular representation combination from the multiple input candidates and automatically determines the neural network structure according to the determined input combination. MDC-ANN was compared with two new efficient deep learning methods, three transferring methods and four popular machine learning methods on 14 small datasets and showed advantages in MAE, MedAE, MRE and R2 in most cases. The experiment results illustrated that integrating multiple molecular representations can provide more information, improve the performance of RT prediction and contribute to compound annotation, different chromatographic systems may use different molecular representation combinations to obtain good RT prediction performance. Hence, MDC-ANN which automatically determines the best combination of molecular representations for a specific system is promising for predicting RTs accurately in real applications.

Abstract:Complex environmental samples contain a diverse array of known and unknown constituents. While Liquid Chromatography coupled with High-Resolution Mass Spectrometry (LC-HRMS) Non-Targeted Analysis (NTA) has emerged as an essential tool for the comprehensive study of such samples, the identification of individual constituents remains a significant challenge, primarily due to the vast number of detected features in each sample. To address this, prioritization strategies are frequently employed to narrow the focus to the most relevant features for further analysis. In this study, we developed a novel prioritization strategy that directly links fragmentation and chromatographic data to aquatic toxicity categories, bypassing the need for individual compound identification. Given that features are not always well-characterized through fragmentation, we created two models: 1) a Random Forest Classification (RFC) model, which classifies fish toxicity categories based on MS1, retention, and fragmentation data---expressed as cumulative neutral losses (CNLs)---when fragmentation information is available, and 2) a Kernel Density Estimation (KDE) model that relies solely on retention time and MS1 data when fragmentation is absent. Both models demonstrated accuracy comparable to structure-based prediction methods. We further tested the models on a pesticide mixture in a tea extract measured by LC-HRMS, where the CNLs-based RFC model achieved 0.76 accuracy and the KDE model reached 0.61, showcasing their robust performance in real-world applications.

Abstract:Background: Abuse of Synthetic Cannabinoids (SCs) has become a serious threat to public health. Due to the various structural and chemical group modified by criminals, their detection is a major challenge in forensic toxicological identification. Therefore, rapid and efficient identification of SCs is important for forensic toxicology and drug bans. The prediction of an analyte's retention time in liquid chromatography is an important index for the qualitative analysis of compounds and can provide informatics solutions for the interpretation of chromatographic data. Methods: In this study, experimental data from high-resolution mass spectrometry (HRMS) are used to construct a regression model for predicting the retention time of SCs using machine learning methods. The prediction ability of the model is improved by adopting a strategy that combines different descriptors in different independent machine-learning methods. Results: The best model was obtained with a method that combined Substructure Fingerprint Count and Finger printer features and the support vector regression (SVR) method, as it exhibited an R2 value of 0.81 for the validation set and 0.83 for the test set. In addition, 4 new SCs were predicted by the optimized model, with a prediction error within 3%. Conclusions: Our study provides a model that can predict the retention time of compounds and it can be used as a filter to reduce false-positive candidates when used in combination with LC-HRMS, especially in the absence of reference standards. This can improve the confidence of identification in non-targeted analysis and the reliability of identifying unknown substances.

Abstract:Toxicity evaluation is an extremely important process during drug development. It is usually initiated by experiments on animals, which is time-consuming and costly. To speed up such a process, a quantitative structure-activity relationship (QSAR) study was performed to develop a computational model for correlating the structures of 581 aromatic compounds with their aquatic toxicity to tetrahymena pyriformis. A set of 68 molecular descriptors derived solely from the structures of the aromatic compounds were calculated based on Gaussian 03, HyperChem 7.5, and TSAR V3.3. A comprehensive feature selection method, minimum Redundancy Maximum Relevance (mRMR)-genetic algorithm (GA)-support vector regression (SVR) method, was applied to select the best descriptor subset in QSAR analysis. The SVR method was employed to model the toxicity potency from a training set of 500 compounds. Five-fold cross-validation method was used to optimize the parameters of SVR model. The new SVR model was tested on an independent dataset of 81 compounds. Both high internal consistent and external predictive rates were obtained, indicating the SVR model is very promising to become an effective tool for fast detecting the toxicity.

We used the CGenFF force field to generate the topologies and GROMACS to conduct the (MD) simulations (t = 1 ns). We calculated the Lennard-Jones and Coulomb interactions between the analytes and all other molecules in the ESI droplet, which were then used to construct a multilinear regression model for predicting RRF. The best performing model showed a coefficient of determination (R2) of 0.82 and a mean absolute error (MAE) of 0.13 log units. This performance is comparable to other predictive models including machine learning models. While there is a need for further evaluation of diverse chemical structures, our approach showed great promise in predictions of RRF.

Performance and robustness of small molecule retention time prediction with molecular graph neural networks in industrial drug discovery campaigns

Abstract:This study explores how machine-learning can be used to predict chromatographic retention times (RT) for the analysis of small molecules, with the objective of identifying a machine-learning framework with the robustness required to support a chemical synthesis production platform. We used internally generated data from high-throughput parallel synthesis in context of pharmaceutical drug discovery projects. We tested machine-learning models from the following frameworks: XGBoost, ChemProp, and DeepChem, using a dataset of 7552 small molecules. Our findings show that two specific models, AttentiveFP and ChemProp, performed better than XGBoost and a regular neural network in predicting RT accurately. We also assessed how well these models performed over time and found that molecular graph neural networks consistently gave accurate predictions for new chemical series. In addition, when we applied ChemProp on the publicly available METLIN SMRT dataset, it performed impressively with an average error of 38.70 s. These results highlight the efficacy of molecular graph neural networks, especially ChemProp, in diverse RT prediction scenarios, thereby enhancing the efficiency of chromatographic analysis.

Abstract:High-resolution mass spectrometry (HRMS)-based suspect and nontarget screening techniques are powerful tools for the comprehensive identification of per- and polyfluoroalkyl substances (PFASs), but the interference of complex matrices (especially for wastewater) pose an analytical challenge. This study explored the potential of combining ion mobility spectrometry (IMS) with HRMS and machine learning techniques to achieve the rapid and accurate suspect and nontarget screening of PFAS in wastewater. There were fewer interfering peaks and a clearer spectrum in the data acquired by IMS-HRMS than conventional HRMS. The introduction of collision cross section (CCS) in PFAS homologous series search could filter out 63% of false positive results. Retention time and CCS prediction models were helpful in improving the confidence for PFAS qualitative identification and the random forest algorithm combined with RDKit descriptor performed best for CCS prediction. With the inclusion of extra dimensional information, this study also proposed a comprehensive and concise confidence assignment criterion to better convey the certainty of the qualitative identification of PFAS. Finally, a total of 56 potential PFASs were identified in the wastewater sample using the newly developed method and 45 of them were identified outside reference standards, emphasizing the importance of suspect and nontarget screening for PFAS.
A Machine-Learning Approach Clarifies Interactions Between Contaminants of Emerging Concern

Abstract:Humans and biotas are exposed to a cocktail of contaminants of emerging concern (CECs), but mixture regulation is lagging behind. This is largely attributed to inadequate experimental data of mixture risk; revealing intricate interactions among CECs in mixtures with random combinations remains a formidable challenge. Here, we propose a new framework comprised of 5,720 lab tests of mixture risk for 100 CECs with random combinations, extended prediction of mixture risk in any CEC combination via a new machine learning model, and validation in field sites. We identify a general concave-down relationship between CEC number and ecological risk of algae, invertebrates, and fish under different lab conditions and in more than 900 field sites worldwide. We propose a new “redundancy mechanism” to clarify interactions among CECs, suggesting implications in grouping CECs by action mode for developing mixture regulatory frameworks. Our framework provides a blueprint for addressing cocktail effects of multi-factors with random combinations in different disciplines.

Abstract:Retention time is an important parameter for identification in untargeted LC-MS screening. Precise retention time prediction facilitates the annotation process and is well known for proteomics. However, the lack of available experimental information for a long time has limited the prediction accuracy for small molecules. Recently introduced large databases for small-molecule retention times make possible reliable machine learning–based predictions for the whole diversity of compounds. Applying simple projections may expand these predictions on various LC systems and conditions. In our work, we describe a complex approach to predict retention times for nano-HPLC that includes the consequent deployment of binary and regression gradient boosting models trained on the METLIN small-molecule dataset and simple projection of the results with a small number of easily available compounds onto nano-HPLC separations. The proposed model outperforms previous attempts to use machine learning for predictions with a 46-s mean absolute error. The overall performance after transfer to nano-LC conditions is less than 155 s (10.8%) in terms of the median absolute (relative) error. To illustrate the applicability of the described approach, we successfully managed to eliminate averagely 25 to 42% of false-positives with a filter threshold derived from ROC curves. Thus, the proposed approach should be used in addition to other well-established in silico methods and their integration may broaden the range of correctly identified molecules.
Machine Learning Models for Predicting Bioavailability of Traditional and Emerging Aromatic Contaminants in Plant Roots

Abstract:To predict the behavior of aromatic contaminants (ACs) in complex soil–plant systems, this study developed machine learning (ML) models to estimate the root concentration factor (RCF) of both traditional (e.g., polycyclic aromatic hydrocarbons, polychlorinated biphenyls) and emerging ACs (e.g., phthalate acid esters, aryl organophosphate esters). Four ML algorithms were employed, trained on a unified RCF dataset comprising 878 data points, covering 6 features of soil–plant cultivation systems and 98 molecular descriptors of 55 chemicals, including 29 emerging ACs. The gradient-boosted regression tree (GBRT) model demonstrated strong predictive performance, with a coefficient of determination (R2) of 0.75, a mean absolute error (MAE) of 0.11, and a root mean square error (RMSE) of 0.22, as validated by five-fold cross-validation. Multiple explanatory analyses highlighted the significance of soil organic matter (SOM), plant protein and lipid content, exposure time, and molecular descriptors related to electronegativity distribution pattern (GATS8e) and double-ring structure (fr_bicyclic). An increase in SOM was found to decrease the overall RCF, while other variables showed strong correlations within specific ranges. This GBRT model provides an important tool for assessing the environmental behaviors of ACs in soil–plant systems, thereby supporting further investigations into their ecological and human exposure risks.

RT-Ensemble Pred: a tool for retention time prediction of metabolites on different LC-MS systems

Abstract:Liquid chromatography-mass spectrometry (LC-MS) could provide a large amount of information to assist in metabolites identification. Different liquid chromatographic methods (CMs) could produce different retention times to the same metabolite. To predict the retention time of local dataset by online datasets has become a trend, but the datasets downloaded from different databases were differences in quantity levels. And the imbalanced data could produce bad influence in model prediction. Thus, based on quantitative structure-retention relationships (QSRRs), an ensemble model, named RT-Ensemble Pred, has been successfully built to predict retention time of different LC-MS systems in this study. A total of 76, 807 metabolites (76, 909 retention times) have been collected across 9 CMs, and 19 natural products and 1 antifungal drug (20 retention times) have been collected to test the model applicability. An ensemble sampling was applied for the preprocessing procedure to solve the problem of imbalanced data. Based on the ensemble sampling, RT-Ensemble Pred could better utilize online datasets for the prediction of retention time. RT-Ensemble Pred was built based on the online datasets and tested by local dataset. The predictive accuracy of RT-Ensemble Pred was higher than the models without any sampling methods. The results showed that RT-Ensemble Pred could predict the metabolites which was not included in the database and the metabolites which were from new CMs. It could also be used for the prediction of other compounds beside metabolites. Furthermore, a tool of RT-Ensemble Pred was packed and can be freely downloaded at https://gitlab.com/mikic93/rt-ensemble-pred . It provides convenience for the users who need to predict the retention time of metabolites.

Retention Time Prediction with Message-Passing Neural Networks

Abstract:Retention time prediction, facilitated by advances in machine learning, has become a useful tool in untargeted LC-MS applications. State-of-the-art approaches include graph neural networks and 1D-convolutional neural networks that are trained on the METLIN small molecule retention time dataset (SMRT). These approaches demonstrate accurate predictions comparable with the experimental error for the training set. The weak point of retention time prediction approaches is the transfer of predictions to various systems. The accuracy of this step depends both on the method of mapping and on the accuracy of the general model trained on SMRT. Therefore, improvements to both parts of prediction workflows may lead to improved compound annotations. Here, we evaluate capabilities of message-passing neural networks (MPNN) that have demonstrated outstanding performance on many chemical tasks to accurately predict retention times. The model was initially trained on SMRT, providing mean and median absolute cross-validation errors of 32 and 16 s, respectively. The pretrained MPNN was further fine-tuned on five publicly available small reversed-phase retention sets in a transfer learning mode and demonstrated up to 30% improvement of prediction accuracy for these sets compared with the state-of-the-art methods. We demonstrated that filtering isomeric candidates by predicted retention with the thresholds obtained from ROC curves eliminates up to 50% of false identities.

Direct Prediction of Bioaccumulation of Organic Contaminants in Plant Roots from Soils with Machine Learning Models Based on Molecular Structures

Abstract:Root concentration factor (RCF) is an important characterization parameter to describe accumulation of organic contaminants in plants from soils in life cycle impact assessment (LCIA) and phytoremediation potential assessment. However, building robust predictive models remains challenging due to the complex interactions among chemical-soil-plant root systems. Here we developed end-to-end machine learning models to devolve the complex molecular structure relationship with RCF by training on a unified RCF data set with 341 data points covering 72 chemicals. We demonstrate the efficacy of the proposed gradient boosting regression tree (GBRT) model based on the extended connectivity fingerprints (ECFP) by predicting RCF values and achieved prediction performance with R-squared of 0.77 and mean absolute error (MAE) of 0.22 using 5-fold cross validation. In addition, our results reveal nonlinear relationships among properties of chemical, soil, and plant. Further in-depth analyses identify the key chemical topological substructures (e.g., -O, -Cl, aromatic rings and large conjugated π systems) related to RCF. Stemming from its simplicity and universality, the GBRT-ECFP model provides a valuable tool for LCIA and other environmental assessments to better characterize chemical risks to human health and ecosystems.

Abstract:Natural attenuation is widely adopted as a remediation strategy, and the attenuation potential is crucial to evaluate whether remediation goals can be achieved within the specified time. In this work, long-term monitoring of indigenous microbial communities as well as benzene, toluene, ethylbenzene, and xylene (BTEX) and chlorinated aliphatic hydrocarbons (CAHs) in groundwater was conducted at a historic pesticide manufacturing site. A machine learning approach for natural attenuation prediction was developed with random forest classification (RFC) followed by either random forest regression (RFR) or artificial neural networks (ANNs), utilizing microbiological information and contaminant attenuation rates for model training and cross-validation. Results showed that the RFC could accurately predict the feasibility of natural attenuation for both BTEX and CAHs, and it could successfully identify the key genera. The RFR model was sufficient for the BTEX natural attenuation rate prediction but unreliable for CAHs. The ANN model showed better performance in the prediction of the attenuation rates for both BTEX and CAHs. Based on the assessments, a composite modeling method of RFC and ANN was proposed, which could reduce the mean absolute percentage errors. This study reveals that the combined machine learning approach under the synergistic use of field microbial data has promising potential for predicting natural attenuation.

Abstract:Multiple reaction monitoring (MRM) mode using liquid-chromatography tandem mass spectrometry (e.g., LC-QqQ-MS/MS) has been extensively employed in the small molecule analysis with trace levels in complex samples owing to its high sensitivity. However, most of the reported MRM methods are developed using authentic standards, which are often costly yet not readily available. To address this question, a practical platform for the MRM method transfer between different LC-QqQ-MS/MS instruments, assisted by the high-resolution mass spectrometry (LC-HRMS) and retention time (RT) prediction, has been developed in this study. The reported platform can take advantage of both the high sensitivity of LC-MRM method and ion transition pairs from the previous publications. LC-HRMS can provide the accurate mass measurement of the compounds, though high-quality MS/MS fragments are usually difficult to obtain for chemicals at trace levels. Retention time matching and peaks matching between both instrumental platforms rule out isobaric candidates. With an additional retention time prediction filter from quantitative structure retention relationship (QSRR) model based on random forest feature selection (Pearson r2 = 0.63), identification of small molecules is achieved at a high confidence level without using authentic standards. The developed platform has been validated with robustness by examining spiked environmental chemicals in sludge water samples, biological urine, and cell extracts.
Advancing chronic toxicity risk assessment in freshwater ecology by molecular characterization-based machine learning

Abstract:The continuously increased production of various chemicals and their release into environments have raised potential negative effects on ecological health. However, traditional labor-intensive assessment methods cannot effectively and rapidly evaluate these hazards, especially for chronic risk. In this study, machine learning (ML) was employed to construct quantitative structure-activity relationship (QSAR) models, enabling the prediction of chronic toxicity to aquatic organisms by leveraging the molecular characteristics of pollutants, namely, the molecular descriptors, fingerprints, and graphs. The limited dataset size hindered the notable advantages of the graph attention network (GAT) model for the molecular graphs. Considering computational efficiency and performance (R2 = 0.78; RMSE = 0.77), XGBoost (XGB) was used for reliable QSAR-ML models predicting chronic toxicity using small- or medium-sized tabular data and the molecular descriptors. Further kernel density estimation analysis confirmed the high accuracy of the model for pollutant concentrations ranging from 10-3 to 102 mg/L, effectively aligning with most environmental scenarios. Model interpretation showed SlogP and exposure duration as the primary influential factors. SlogP, representing the distribution coefficient of a molecule between lipophilic and hydrophilic environments, had a negative effect on the toxicity outcomes. Additionally, the exposure duration played a crucial role in determining the chronic toxicity. Finally, the chronic toxicity data of bisphenol A validated the robustness and reliability of the model established in this research. Our study provided a robust and feasible methodology for chronic ecological risk evaluation of various types of pollutants and could facilitate and increase the use of ML applications in environmental fields.

Abstract:In untargeted metabolomics, structures of small molecules are annotated using liquid chromatography-mass spectrometry by leveraging information from the molecular retention time (RT) in the chromatogram and m/z (formerly called ''mass-to-charge ratio'') in the mass spectrum. However, correct identification of metabolites is challenging due to the vast array of small molecules. Therefore, various in silico tools for mass spectrometry peak alignment and compound prediction have been developed; however, the list of candidate compounds remains extensive. Accurate RT prediction is important to exclude false candidates and facilitate metabolite annotation. Recent advancements in artificial intelligence (AI) have led to significant breakthroughs in the use of deep learning models in various fields. Release of a large RT dataset has mitigated the bottlenecks limiting the application of deep learning models, thereby improving their application in RT prediction tasks. This review lists the databases that can be used to expand training datasets and concerns the issue about molecular representation inconsistencies in datasets. It also discusses the application of AI technology for RT prediction, particularly in the 5 years following the release of the METLIN small molecule RT dataset. This review provides a comprehensive overview of the AI applications used for RT prediction, highlighting the progress and remaining challenges. This article focuses on the advancements in small molecule retention time prediction in computational metabolomics over the past five years, with a particular emphasis on the application of AI technologies in this field. It reviews the publicly available datasets for small molecule retention time, the molecular representation methods, the AI algorithms applied in recent studies. Furthermore, it discusses the effectiveness of these models in assisting with the annotation of small molecule structures and the challenges that must be addressed to achieve practical applications.
