Abstract:Apple (Malus[Formula: see text]domestica) is a popular temperate fruit crop worldwide. However, its growth, productivity, and quality are often adversely affected by abiotic stresses such as drought, extreme temperature, and high salinity. Due to the long juvenile phase and highly heterozygous genome, the conventional breeding approaches for stress-tolerant cultivars are time-consuming and resource-intensive. These issues may be resolved by feasible molecular breeding techniques for apples, such as gene editing and marker-assisted selection. Therefore, it is necessary to acquire a more comprehensive comprehension of the molecular mechanisms underpinning apples' response to abiotic stress. In this review, we summarize the latest research progress in the molecular response of apples to abiotic stressors, including the gene expression regulation, protein modifications, and epigenetic modifications. We also provide updates on new approaches for improving apple abiotic stress tolerance, while discussing current challenges and future perspectives for apple molecular breeding.
Genetic architecture underlying light and temperature mediated flowering in Arabidopsis, rice, and temperate cereals

Abstract:Timely flowering is essential for optimum crop reproduction and yield. To determine the best flowering-time genes (FTGs) relevant to local adaptation and breeding, it is essential to compare the interspecific genetic architecture of flowering in response to light and temperature, the two most important environmental cues in crop breeding. However, the conservation and variations of FTGs across species lack systematic dissection. This review summarizes current knowledge on the genetic architectures underlying light and temperature-mediated flowering initiation in Arabidopsis, rice, and temperate cereals. Extensive comparative analyses show that most FTGs are conserved, whereas functional variations in FTGs may be species specific and confer local adaptation in different species. To explore evolutionary dynamics underpinning the conservation and variations in FTGs, domestication and selection of some key FTGs are further dissected. Based on our analyses of genetic control of flowering time, a number of key issues are highlighted. Strategies for modulation of flowering behavior in crop breeding are also discussed. The resultant resources provide a wealth of reference information to uncover molecular mechanisms of flowering in plants and achieve genetic improvement in crops.

Abstract:BACKGROUND:Although the treatment of intracranial aneurysms with detachable coils is now widely accepted, the problem of coil compaction and recanalization remains to be solved. OBJECTIVE:To prevent recanalization by inducing intra-aneurysmal organization through prepared platinum coils coated with a novel cyclic peptide, SEK-1005, which can accelerate wound healing. METHODS:Using a rat aneurysm model, we examined the tissue response to these coils. An SEK-1005–coated coil (SC) or unmodified coil was inserted into the ligated external carotid artery (ECA) sac of rats. The sacs were removed on day 14 or 42 after coil insertion and subjected to conventional and immunohistochemical examination. We evaluated the tissue response in the ECA sacs and compared the percentage of organized areas in the ECA sacs of rats with SCs and unmodified coils. RESULTS:In SC rats, tissue organization was accelerated and the proliferation of α-smooth muscle actin- and vimentin-positive cells was promoted. On days 14 and 42, tissue organization was significantly greater in the ECA sacs of rats with SCs. CONCLUSION:SCs accelerated intra-aneurysmal organization in our rat aneurysm model suggesting that platinum coils coated with the novel cyclic peptide SEK-1005 may prevent recanalization and improve the clinical outcome in patients treated by coil embolization.
Comparative transcriptomes reveal molecular mechanisms of apple blossoms of different tolerance genotypes to chilling injury

Abstract:Apple ( Malus domestica , Borkh.) is one of the four largest fruits in the world. Freezing damage during the flowering period of apples is one of the main factors leading to the reduction or even extinction of apple production. Molecular breeding of hardy apples is a good solution to these problems. However, the current screening of cold tolerance genes still needs to be resolved. Therefore, in this article, the transcriptome detection and cold tolerance gene screening during the cold adaptation process of apple were studied in order to obtain potential cold-resistant genes. Herein, two high-quality apple tree species ( Malus robusta Rehd and M. domestica ) were used for cold adaptation experiments and studied under different low-temperature stress conditions (0, −2 and −4°C). The antioxidant levels of two apple flower tissues were tested, and the transcriptome of the flowers after cold culture was tested by next-generation sequencing technology. Antioxidant test results show that the elimination of peroxides in M. robusta Rehd and the adjustment of the expression of antioxidant enzymes promote the cold resistance of this variety of apples. Functional enrichment found that the expression of enzyme activity, cell wall and cell membrane structure, glucose metabolism/gluconeogenesis, and signal transmission are the main biological processes that affect the differences in the cold resistance characteristics of the two apples. In addition, three potential cold-resistant genes AtERF4, RuBisCO activase 1, and an unknown gene (ID: MD09G1075000) were screened. In this study, three potential cold-resistant genes (AtERF4, RuBisCO activase 1, and an unknown gene [ID: MD09G1075000]) and three cold-repressed differential genes (AtDTX29, XTH1, and TLP) were screened.

Abstract:Fruit growth and development are physiological processes controlled by several internal and external factors. This complex regulatory mechanism comprises a series of events occurring in a chronological order over a growing season. Understanding the underlying mechanism of fruit development events, however, requires consideration of the events occurring prior to fruit development such as flowering, pollination, fertilization, and fruit set. Such events are interrelated and occur in a sequential order. Recent advances in high-throughput sequencing technology in conjunction with improved statistical and computational methods have empowered science to identify some of the major molecular components and mechanisms involved in the regulation of fruit growth and have supplied encouraging successes in associating genotypic differentiation with phenotypic observations. As a result, multiple approaches have been developed to dissect such complex regulatory machinery and understand the genetic basis controlling these processes. These methods include transcriptomic analysis, quantitative trait loci (QTLs) mapping, whole-genome approach, and epigenetics analyses. This review offers a comprehensive overview of the molecular, genomic and epigenetics perspective of apple fruit growth and development that defines the final fruit size and provides a detailed analysis of the mechanisms by which fruit growth and development are controlled. Though the main emphasis of this article is on the molecular, genomic and epigenetics aspects of fruit growth and development, we will also deliver a brief overview on events occurring prior to fruit growth.

Abstract:Background: Insufficient production of flower buds is an intractable problem in 'Fuji' apple orchards. Although cytokinin (CK) promotes flower bud formation in apple trees, little is known about the mechanisms regulating this phenomenon. Results: In the present study, high-throughput RNA sequencing (RNA-Seq) of 'Nagafu No. 2' buds was conducted to characterize the transcriptional response to 6-BA treatment during key period of floral transition. A weighted gene co-expression network analysis (WGCNA) of the differentially expressed genes identified hormone signal transduction pathways, totaling 84 genes were highly correlated with the expression pattern of flowering-time genes. The up-regulation of CK signal components and a gibberellin (GA) signal repressor were found to contribute to the promotion of floral transition. In relative comparison to non-treated buds, a series of sugar metabolism- and signal- related genes were associated with relatively high levels of sucrose, fructose, and glucose during floral induction in the 6-BA treated buds. Several transcription factors (i.e. SPLs, SOC1, FD, and COL) that are involved in GA, aging, and photoperiod-regulated flowering pathways were also upregulated by the 6-BA treatment. In addition, potential transcription factors integrating CK signaling to trigger floral induction in apple were also assessed; including PHYTO-CHROME-INTERACTING FACTOR (PIF1,3), WUSCHEL-related homeobox (WOX3,13), and CK response regulators (ARR2). Conclusions: The present study provides insight into the response of flowering and development-related pathways and transcription factors to 6-BA during the period of floral transition in apple. It extends our knowledge of the fundamental mechanisms associated with CK-regulated floral transition in apple trees.

Abstract:Identifying the genetic variation characteristics of phenotypic traits is important for fruit tree breeding. During the long-term evolution of fruit trees, gene recombination and natural mutation have resulted in a high degree of heterozygosity. Apple ( Malus × domestica Borkh.) shows strong ecological adaptability and is widely cultivated, and is among the most economically important fruit crops worldwide. However, the high level of heterozygosity and large genome of apple, in combination with its perennial life history and long juvenile phase, complicate investigation of the genetic basis of fruit quality traits. With continuing augmentation in the apple genomic resources available, in recent years important progress has been achieved in research on the genetic variation of fruit quality traits. This review focuses on summarizing recent genetic studies on apple fruit quality traits, including appearance, flavor, nutritional, ripening, and storage qualities. In addition, we discuss the mapping of quantitative trait loci, screening of molecular markers, and mining of major genes associated with fruit quality traits. The overall aim of this review is to provide valuable insights into the mechanisms of genetic variation and molecular breeding of important fruit quality traits in apple.

Abstract:Frost exposure and poor pollination are great challenges for the cultivation of perennial orchard systems such as apples, whose adaptive capacity to climate impacts is limited. Unfortunately, such climatic risks remained largely unexplored due to the complexity in future climate predictions, uncertainties in apple phenological simulations, and difficulties in quantifications of risks of late-spring frost and poor pollination. Here, focusing on the main apple production Sub-regions I–IV (i.e., the Loess Plateau, the Bohai Bay, the Southwest Cool Highland, and Xinjiang) in China, we used an ensemble of seven phenological models to estimate changes in apple first flowering and fruit-setting. Based on phenological sensitivity window proposed, we evaluated the late-spring frost risk and climatic risk of poor pollination based on two individual indices developed for these two kinds of meteorological risks. The phenology model ensemble was driven by climatic data derived from an ensemble of 27 global climate models (GCMs) from CMIP6 to simulate apple phenology in two periods of 2021 − 2060 (Near Future) and 2061 − 2100 (Far Future) under two climate scenarios of SSP245 and SSP585. Model ensemble could largely improve phenology prediction accuracy. Our results also confirmed the general earlier occurrence of apple phenological stages and the shortening of phenological sensitive windows. The first flowering advanced about 0.19 − 0.32 d∙y-1 and fruit-setting advanced about 0.24 − 0.47 d∙y-1. Although the shortening of phenological sensitivity window might decrease frost frequency in some regions and reduce the general risk of late-spring frost (e.g. in Sub-region II), the increase of frost intensity could offset this kind of alleviation and even exacerbate frost risks in Sub-regions I and IV. Finally, except for Sub-region III and a few sites in Sub-regions I and IV, shifts in climatic risks of poor pollination in spatial contrasts were lower than late-spring frost risk. This highlighted late-spring frosts would be more possibly the reason for apple yield or quality losses than the unfavorable climatic pollination conditions under climate change. Model ensemble provides a realistic assessment for quantifying future risks of late spring frost and poor pollination in apple production systems, and helps to identify urgent meteorological risks and provide options for apple production systems in response to climate change.

Transcriptome analysis reveals dual action of salicylic acid application in the induction of flowering in Malus domestica

Abstract:In the apple tree, insufficient flower bud production is an intractable challenge, and very little information is available in this field due to the fact that research done in this sector is very rare owing to its extended life cycles and low rate of genetic transformation. Here we display novel changes and events in spur buds of Malus × domestica trees after they were exposed to salicylic acid (SA) treatment during the flower induction period. We found a significant increase in morphological indexes, followed by a wider and well-defined shoot apical meristem in SA-treated spur buds. Additionally, we observed increased oxidative stress markers and enzymatic antioxidants in control-treated buds during the flower induction period, while non-enzymatic antioxidants were recorded higher in SA-treated buds. Maximum flowering was observed in SA-treated trees in the next year. Furthermore, ultra-high-performance liquid chromatography (u-HPLC) analysis displays that SA treatment enhances SA and indole acetic acid (IAA), while having an antagonistic effect on gibberellin (GA). At different time points, transcriptome analysis was conducted to analyze the transcriptional response of CK and SA treated buds. Pathway enrichment was detected in differentially expressed genes (DEGs). Agamous (AGL) and SQUAMOSA-promoter binding protein-like (SPL) family related flowering genes display a positive signal for the increased flowering in SA-treated trees, which confirms our findings. As far as we know, there is no report available on the response of spur buds to SA treatment during the flower induction period. This data provides a new theoretical reference for the management of apple tree flowering and also provides an essential basis for future analysis of the regulation and control of flowering in M. domestica.

Abstract:Apple ( Malus domestica ) is an important economic fruit crop of the temperate regions of world. Apple productivity is known to be affected by several biotic and abiotic stresses. Among these, water scarcity and soil salinity significantly impact the physiological and metabolic processes of apple, leading to economic losses. Apple plants employ intricate physiological responses to combat drought and salt stress which are orchestrated by diverse endogenous molecular regulatory mechanisms. Modern '-omics' analyses have unraveled the roles of various transcription factors in restoring cellular homeostasis and alleviating the adverse effects of drought and salinity stress on apple plants. Important functions of various miRNAs have recently been studied in the post-transcriptional regulation of gene expression under both stresses. Several protein-mediated regulatory networks underlying drought and salt stress adaptation responses in apple have lately been deciphered. All these regulons ultimately induce the biosynthesis and accumulation of protective compounds for mitigating the negative effects of drought and salinity stress on apple growth. This review coherently highlights a bunch of candidate genes involved in regulating drought and salinity stress in apple and is an exemplification of our present understanding of how apple plants respond to these stresses. The functions of these genes can further be carefully exploited for developing apple varieties with anticipated levels of drought and salt stress tolerance.

Abstract:Background: The transition from vegetative to floral state in shoot apical meristems (SAM) is a key event in plant development and is of crucial importance for reproductive success. In perennial plants, this event is recurrent during tree life and subject to both within-tree and between-years heterogeneity. In the present study, our goal was to identify candidate processes involved in the repression or induction of flowering in apical buds of adult apple trees. Results: Genes differentially expressed (GDE) were examined between trees artificially set in either 'ON' or 'OFF' situation, and in which floral induction (FI) was shown to be inhibited or induced in most buds, respectively, using qRT-PCR and microarray analysis. From the period of FI through to flower differentiation, GDE belonged to four main biological processes (i) response to stimuli, including response to oxidative stress; (ii) cellular processes, (iii) cell wall biogenesis, and (iv) metabolic processes including carbohydrate biosynthesis and lipid metabolic process. Several key regulator genes, especially TEMPRANILLO (TEM), FLORAL TRANSITION AT MERISTEM (FTM1) and SQUAMOSA PROMOTER BINDING PROTEIN-LIKE (SPL) were found differentially expressed. Moreover, homologs of SPL and Leucine-Rich Repeat proteins were present under QTL zones previously detected for biennial bearing. Conclusions: This data set suggests that apical buds of 'ON' and 'OFF' trees were in different physiological states, resulting from different metabolic, hormonal and redox status which are likely to contribute to FI control in adult apple trees. Investigations on carbohydrate and hormonal fluxes from sources to SAM and on cell detoxification process are expected to further contribute to the identification of the underlying physiological mechanisms of FI in adult apple trees.

Abstract:Cereal crop species including bread wheat (Triticum aestivum L.), barley (Hordeum vulgare L.), rice (Oryza sativa L.), and maize (Zea mays L.) provide the bulk of human nutrition and agricultural products for industrial use. These four cereals are central to meet future demands of food supply for an increasing world population under a changing climate. A prerequisite for cereal crop production is the transition from vegetative to reproductive and grain-filling phases starting with flower initiation, a key developmental switch tightly regulated in all flowering plants. Although studies in the dicotyledonous model plant Arabidopsis thaliana build the foundations of our current understanding of plant phenology genes and regulation, the availability of genome assemblies with high-confidence sequences for rice, maize, and more recently bread wheat and barley, now allow the identification of phenology-associated gene orthologs in monocots. Together with recent advances in next-generation sequencing technologies, QTL analysis, mutagenesis, complementation analysis, and RNA interference, many phenology genes have been functionally characterized in cereal crops and conserved as well as functionally divergent genes involved in flowering were found. Epigenetic and other molecular regulatory mechanisms that respond to environmental and endogenous triggers create an enormous plasticity in flowering behavior among cereal crops to ensure flowering is only induced under optimal conditions. In this review, we provide a summary of recent discoveries of flowering time regulators with an emphasis on four cereal crop species (bread wheat, barley, rice, and maize), in particular, crop-specific regulatory mechanisms and genes. In addition, pleiotropic effects on agronomically important traits such as grain yield, impact on adaptation to new growing environments and conditions, genetic sequence-based selection and targeted manipulation of phenology genes, as well as crop growth simulation models for predictive crop breeding, are discussed.
Zonal Chemical Signal Pathways Mediating Floral Induction in Apple

Abstract:Phytohormones that trigger or repress flower meristem development in apple buds are thought to be locally emitted from adjacent plant tissues, including leaves and fruitlets. The presence of fruitlets is known to inhibit adjacent buds from forming flowers and thus fruits. The resulting absence of fruitlets the following season restores flower-promoting signalling to the new buds. The cycle can lead to a biennial bearing behaviour of alternating crop loads in a branch or tree. The hormonal stimuli that elicit flowering is typically referred to as the floral induction (FI) phase in bud meristem development. To determine the metabolic pathways activated in FI, young trees of the cultivar 'Ruby Matilda' were subjected to zonal crop load treatments imposed to two leaders of bi-axis trees in the 2020/2021 season. Buds were collected over the expected FI phase, which is within 60 DAFB. Metabolomics profiling was undertaken to determine the differentially expressed pathways and key signalling molecules associated with FI in the leader and at tree level. Pronounced metabolic differences were observed in trees and leaders with high return bloom with significant increases in compounds belonging to the cytokinin, abscisic acid (ABA), phenylpropanoid and flavanol chemical classes. The presence of cytokinins, namely adenosine, inosine and related derivatives, as well as ABA phytohormones, provides further insight into the chemical intervention opportunities for future crop load management strategies via plant growth regulators.

Abstract:Climate change is increasingly affecting the nutritional content and structural integrity of horticultural crops, leading to challenges such as diminished fruit quality and the exacerbation of fruit cracking. This manuscript systematically explores the multifaceted impacts of these changes, with a particular focus on the nutritional quality and increased incidence of fruit cracking. An exhaustive review of current research identifies the critical role of transcription factors in mediating plant responses to climatic stressors, such as drought, temperature extremes, and saline conditions. The significance of transcription factors, including bHLH, bZIP, DOF, MDP, HD-ZIP, MYB, and ERF4, is highlighted in the development of fruit cracking, underscoring the genetic underpinnings behind stress-related phenotypic outcomes. The effectiveness of greenhouse structures in mitigating adverse climatic effects is evaluated, offering a strategic approach to sustain crop productivity amidst CO 2 fluctuations and water scarcity, which are shown to influence plant physiology and lead to changes in fruit development, nutrient dynamics, and a heightened risk of cracking. Moreover, the manuscript delves into advanced breeding strategies and genetic engineering techniques, such as genome editing, to enhance crop resilience against climatic challenges. Regulatory frameworks involved in the floral induction, formation and developmental programming of woody horticultural plants: a case study on blueberries

Abstract:Flowering represents a crucial stage in the life cycles of plants. Ensuring strong and consistent flowering is vital for maintaining crop production amidst the challenges presented by climate change. In this review, we summarized key recent efforts aimed at unraveling the complexities of plant flowering through genetic, genomic, physiological, and biochemical studies in woody species, with a special focus on the genetic control of floral initiation and activation in woody horticultural species. Key topics covered in the review include major flowering pathway genes in deciduous woody plants, regulation of the phase transition from juvenile to adult stage, the roles of CONSTANS ( CO ) and CO -like gene and FLOWERING LOCUS T genes in flower induction, the floral regulatory role of GA-DELLA pathway, and the multifunctional roles of MADS-box genes in flowering and dormancy release triggered by chilling. Based on our own research work in blueberries, we highlighted the central roles played by two key flowering pathway genes, FLOWERING LOCUS T and SUPPRESSOR OF OVEREXPRESSION OF CONSTANS 1 , which regulate floral initiation and activation (dormancy release), respectively. Collectively, our survey shows both the conserved and diverse aspects of the flowering pathway in annual and woody plants, providing insights into the potential molecular mechanisms governing woody plants. This paves the way for enhancing the resilience and productivity of fruit-bearing crops in the face of changing climatic conditions, all through the perspective of genetic interventions.

Abstract:"Should doctors play God?" is the frequently unwritten but often quoted question posed to all groups debating, considering, or contemplating the impact of modern knowledge upon medical practice. The question is almost always asked in a tone that allows only the response "of course not," after which ethical analysis proceeds to show how such an arrogant stance by doctors can be avoided or averted. It must be clear that there is a concept behind that question that implies a negative connotation for the word "play." Playing is envisioned as impersonating, pretending to be what one is not. The implication is that play will have permanent consequences, that play is more than make believe. The concept of play is in fact enormously complex. The word is used as a noun, a transitive verb, and an intransitive verb. It is a performance and the script for a performance; it can denote a serious act or a jest, a pronouncement or a pun. In the phrase "Should doctors play God?" play is defined "to act the part in real life"—one of seventy-four definable usages. North Carolina allergist Claude Frazier edited a book titled by our phrase. In that book Mrs. Billy Graham wrote in the foreword: "IfI were an actress who was going to play, let's say, Joan of Arc, I would learn all there is to learn about Joan of Arc. And, if I were a doctor or anyone else trying to play God, I would learn all I could about God. When one does this, one learns one cannot play God. One can only obey him or disobey him" [1, p. vii]. There is another concept embodied in the verb "to play": "to exercise or employ oneself in diversion"—playing is not altogether serious. Play is associated with children. It is pleasurable. Abstract:Flowering time is a crucial developmental stage in the life cycle of plants, as it determines the reproductive success and overall fitness of the organism. The precise regulation of flowering time is influenced by various internal and external factors, including genetic, environmental, and hormonal cues. This review provided a comprehensive overview of the molecular mechanisms and regulatory pathways of biological macromolecules (e.g. proteins and phytohormone) and environmental factors (e.g. light and temperature) involved in the control of flowering time in plants. We discussed the key proteins and signaling pathways that govern the transition from vegetative growth to reproductive development, highlighting the intricate interplay between genetic networks, environmental cues, and phytohormone signaling. Additionally, we explored the impact of flowering time regulation on plant adaptation, crop productivity, and agricultural practices. Moreover, we summarized the similarities and differences of flowering mechanisms between annual and perennial plants. Understanding the mechanisms underlying flowering time control is not only essential for fundamental plant biology research but also holds great potential for crop improvement and sustainable agriculture.

Abstract:Genetic transformation has become an important tool in plant genome research over the last three decades. This applies not only to model plants such as Arabidopsis thaliana but also increasingly to cultivated plants, where the establishment of transformation methods could still pose many problems. One of such plants is the apple ( Malus spp.), the most important fruit of the temperate climate zone. Although the genetic transformation of apple using Agrobacterium tumefaciens has been possible since 1989, only a few research groups worldwide have successfully applied this technology, and efficiency remains poor. Nevertheless, there have been some developments, especially in recent years, which allowed for the expansion of the toolbox of breeders and breeding researchers. This review article attempts to summarize recent developments in the Agrobacterium -mediated transformation strategies of apple. In addition to the use of different tissues and media for transformation, agroinfiltration, as well as pre-transformation with a Baby boom transcription factor are notable successes that have improved transformation efficiency in apple. Further, we highlight targeted gene silencing applications. Besides the classical strategies of RNAi-based silencing by stable transformation with hairpin gene constructs, optimized protocols for virus-induced gene silencing (VIGS) and artificial micro RNAs (amiRNAs) have emerged as powerful technologies for silencing genes of interest. Success has also been achieved in establishing methods for targeted genome editing (GE). For example, it was recently possible for the first time to generate a homohistont GE line into which a biallelic mutation was specifically inserted in a target gene. In addition to these methods, which are primarily aimed at increasing transformation efficiency, improving the precision of genetic modification and reducing the time required, methods are also discussed in which genetically modified plants are used for breeding purposes. In particular, the current state of the rapid crop cycle breeding system and its applications will be presented.

Advancing apple genetics research: Malus coronaria and Malus ioensis genomes and a gene family-based pangenome of native North American apples

Abstract:Wild Malus species flourished in North America long before Europeans introduced domesticated apples. Malus coronaria and M. ioensis are native to the mid-western and eastern USA, while M. angustifolia and M. fusca grow in the southeast and west, respectively. They offer disease resistance, climate and soil adaptability, and horticultural traits for apple breeding. However, their utilization remains limited due to insufficient genomic resources and specific genetics. We report high-quality phased chromosome-scale assemblies of M. coronaria and M. ioensis, generated using long-read and conformation capture sequencing. Phylogenetic and synteny analysis indicated high relatedness between these two genomes and previously-published genome of M. angustifolia, and lower relatedness with M. fusca. Gene family-based pangenome of North American Malus identified 60,211 orthogroups containing 340,087 genes. Genes involved in basic cellular and metabolic processes, growth, and development were core to the existence of these species, whereas genes involved in secondary metabolism, stress response, and interactions with other organisms were accessory and are likely associated with adaptation to specific environments. Structural variation hotspots were mostly overlapping with high gene density. This study offers novel native North American Malus genome resources that can be used to identify genes for apple breeding and understand their evolution and adaptation.
