Abstract:In this study, a fragment-based drug design approach, particularly de novo drug design, was implemented utilising three different crystal structures in order to discover new privileged scaffolds against glyoxalase-I enzyme as anticancer agents. The fragments were evoluted to indicate potential inhibitors with high receptor affinities. The resulting compounds were served as a benchmark for choosing similar compounds from the ASINEX® database by applying different computational ligand-based drug design techniques. Afterwards, the selection of potential hits was further aided by various structure-based approaches. Then, 14 compounds were purchased, and tested in vitro against Glo-I enzyme. Of the tested 14 hits, the biological screening results showed humble activities where the percentage of Glo-I inhibition ranged from 0–18.70 %. Compound 19 and compound 28 , whose percentage of inhibitions are 18.70 and 15.80%, respectively, can be considered as hits that need further optimisation in order to be converted into lead-like compounds.

Discovery of New Glyoxalase I Inhibitors by Repurposing of FDA-approved Drugs: An in silico Study

Abstract:This study employs structure-based in-silico methodologies, including molecular docking and molecular dynamics (MD) simulations, to screen approximately 2500 FDA-approved drugs against the glyoxalase I enzyme. A two-step molecular docking approach was implemented, initially utilizing iGemdock software to screen the ligands, from which the top 20 compounds were selected for further analysis. Subsequent molecular docking in Autodock Vina, comparing scores with S -p-bromobenzyl-glutathione, a known enzyme inhibitor, identified 6 ligands for MD simulations. Results from the MD simulations highlight Trilaciclib and Olmesartan as potential glyoxalase I inhibitors. Furthermore, molecular docking indicated that these two drugs also exhibit potency as inhibitors of glyoxalase II. This suggests potential applications of Trilaciclib and Olmesartan as drugs for diseases modulated by the inhibition of the glyoxalase system.

Abstract:Aim:Glyoxalase I (GLOI), a glutathione (GSH)-dependent enzyme, is overexpressed in tumor cells and related to multi-drug resistance in chemotherapy, making GLOI inhibitors as potential anti-tumor agents. But the most studied GSH analogs exhibit poor pharmacokinetic properties. The aim of this study was to discover novel non-GSH analog GLOI inhibitors and analyze their binding mechanisms.Methods:Mouse GLOI (mGLOI) was expressed in BL21 (DE3) pLysS after induction with isopropyl-β-D-1-thiogalactopyranoside and purified using AKTA FPLC system. An in vitro mGLOI enzyme assay was used to screen a small pool of compounds containing carboxyl groups. Crystal structure of the mGLOI-inhibitor complex was determined at 2.3 Å resolution. Molecular docking study was performed using Discovery Studio 2.5 software package.Results:A natural compound 18-β-glycyrrhetinic acid (GA) and its derivative carbenoxolone were identified as potent competitive non-GSH analog mGLOI inhibitors with Ki values of 0.29 μmol/L and 0.93 μmol/L, respectively. Four pentacyclic triterpenes (ursolic acid, oleanolic acid, betulic acid and tripterine) showed weak activities (mGLOI inhibition ratio <25% at 10 μmol/L) and other three (maslinic acid, corosolic acid and madecassic acid) were inactive. The crystal structure of the mGLOI-GA complex showed that the carboxyl group of GA mimicked the γ-glutamyl residue of GSH by hydrogen bonding to the glutamyl sites (residues Arg38B, Asn104B and Arg123A) in the GSH binding site of mGLOI. The extensive van der Waals interactions between GA and the surrounding residues also contributed greatly to the binding of GA and mGLOI.Conclusion:This work demonstrates a carboxyl group to be an important functional feature of non-GSH analog GLOI inhibitors.

Abstract:Glyoxalase I (GLO-1) plays a critical role in the detoxification of 2-oxoaldehydes and is highly expressed in cancer cells. Through photo-affinity labelling and affinity pull-down approaches, a series of 2,4-diaminopyrimidine compounds were discovered to selectively bind to GLO-1 in cells. These compounds show potent inhibition of GLO-1 enzyme activity and prevent proliferation of cancer cells. The cell permeable and "clickable" photoaffinity probe L1-Bpyne presented here could be a valuable tool for profiling GLO-1 in live cells. ? 2014 The Royal Society of Chemistry.

Abstract:Lamellarin D, a marine natural product, acts as a potent inhibitor of DNA topoisomerase I (Topo I). To modify its physicochemical property and biological activity, a series of mono- and di- glycosylated derivatives were designed and synthesized through 22-26 multi-steps. Their inhibition of human Topo I was evaluated, and most of the glycosylated derivatives exhibited high potency in inhibiting Topo I activity as well as lamellarin D. All the 15 target compounds were evaluated for their cytotoxic activities against five human cancer cell lines. The typical lamellarin derivative ZL-3 exhibited the best activity with IC50 values of 3 nM, 10 nM, and 15 nM against human lung cancer A549 cells, human colon cancer HCT116 cells and human hepatocellular carcinoma HepG2 cells. Compound ZL-1 exhibited anti-cancer activity with IC50 of 14 nM and 24 nM against human colon cancer HCT116 cells and human hepatocellular carcinoma HepG2 cells, respectively. Cell cycle analysis in MDA-MB-231 suggested ZL-3 inhibited cell growth through arresting cells at the G2/M phase of the cell cycle. Further tests showed a significant improvement in aqueous solubility of ZL-1 and ZL-7. This study suggested that glycosylation could be utilized as a useful strategy to optimize lamellarin D derivatives as Topo I inhibitors and anticancer agents. (C) 2021 Elsevier Masson SAS. Determination of Novel Anti-Cancer Agents by Targeting OGG1 Enzyme Using Integrated Bioinformatics Methods

Abstract:The 8-oxoguanine DNA glycosylase (OGG1) enzyme is a key DNA glycosylase mediating the excision of 7,8-dihydro-8-oxoguanine (8-oxoG) from DNA molecule to the start base excision repair pathway. The OGG1 glycosylase function depletion has been seen to obstruct pathological conditions such as inflammation, A3 T-cell lymphoblastic acute leukemia growth, and neurodegenerative diseases, thus warranting OGG1 as an attractive anti-cancer enzyme. Herein, we employed several drug libraries intending to screen non-toxic inhibitory molecules against the active pocket of the enzyme that achieved stable binding mode in dynamics. Two anti-cancer compounds ([O-]C1=C(CC2=CC=CC=C2)SC(=[N+]1CC(=O)NC3=NC=C(CC4=CC=CC=C4)S3)S and CCCN(CCC)[S]-(=O)(=O)C1=CC=C(C=C1)C(=O)NNC2=NC3=CC=C(Br)C=C3C(=N2)C4=CC=CC=C4) from Selleckchem.com were identified to occupy the active pocket of OGG1 and bind with greater affinity than Control TH5487. The binding affinity of Top-1 is −11.6 kcal/mol while that of Top-2 is −10.7 kcal/mol in contrast to TH5487 Control (−9 kcal/mol). During molecular dynamic simulations versus time, the said compounds are tightly held by the enzyme with no minor structural deviations reported except flexible loops in particular those present at the N and C-terminal. Both the compounds produced extensive hydrophobic interactions with the enzyme along with stable hydrogen bonding. The docking and molecular dynamics simulations predictions were further validated by molecular mechanics with generalized Born and surface area solvation (MM/GBSA) and Poisson Boltzmann surface area (MM/PBSA), and WaterSwap binding energies that validated strong binding of the compounds to the enzyme. The MM/GBSA binding free energy for Top-1 complex is −28.10 kcal/mol, Top-2 complex is −50.14 kcal/mol) and Control is −46.91 kcal/mol while MM/PBSA value for Top-1, Top-2 and Control is −23.38 kcal/mol, −35.29 kcal/mol and −38.20 kcal/mol, respectively. Computational pharmacokinetics support good druglike candidacy of the compounds with acceptable profile of pharmacokinetics and very little toxicity. All these findings support the notion that the compounds can be used in experiments to test their anti-cancer activities.

Dual Inhibitory Pathways of Metallofullerenol Gd@C82(OH)22 on Matrix Metalloproteinase-2: Molecular Insight into Drug-Like Nanomedicine

Abstract:Cancer metastasis is an important criterion to evaluate tumor malignancy. Matrix metalloproteinases (MMPs) play a crucial role in cancer proliferation and migration by virtue of their proteolytic functions in angiogenesis and extracelluar matrix (ECM) degradation, making them potential targets of anti-metastaic therapeutics. Recently we showed with both in vivo and in vitro experiments that metallofullerenol Gd@C82(OH)22 can effectively inhibit MMP-2 and MMP-9 with high antitumoral efficacy. Furthermore, our in silico study revealed that Gd@C82(OH)22 could indirectly inhibit the proteolysis of MMP-9 via allosteric modulation exclusively at the ligand specificity S1' loop. Here, we expand our study toward another gelatinase, MMP-2, using molecular dynamics simulations. Despite the high structural similarity with 64.3% sequence identity, their responses to Gd@C82(OH)22 were quite different. Toward MMP-2, Gd@C82(OH)22 could block either the Zn(2+)-catalylitic site directly or the S1' loop indirectly. Surface electrostatics uniquely determines the initial adsorption of Gd@C82(OH)22 on MMP-2, and then its further location of the most favorable binding site(s). These findings not only illustrated how the inhibitory mechanism of Gd@C82(OH)22 is distinguished between the two gelatinase MMPs with atomic details, but also shed light on the de novo design of anti-metastatic nanotherapeutics with enhanced target specificity.
Conducting 2D and 3D QSAR Analyses and Molecular Docking Studies of Analogues of 2-(1-(1,3,4-thiadiazol-2-yl)piperidin-4-yl)ethan-1-ol with the Aim of Identifying Promising Drug Candidates for Targeting Glioblastoma

Abstract:Background : 2-(1-(1,3,4-thiadiazol-2-yl)piperidin-4-yl) ethan-1-ol analogues represent novel glutaminase 1 inhibitors. Their exemplary antineoplastic efficacy underscores their prospective utility in glioblastoma chemotherapy.Objective : This study aimed to elucidate 2D and 3D-QSAR models that authenticate the antineoplastic efficacy of ethan-1-ol analogues and delineate optimal structural configurations conducive to new pharmaceutical design.Methods : The Heuristic Method (HM) was employed for the development of a 2D-linear QSAR paradigm, whilst the Gene Expression Programming (GEP) algorithm was employed for a 2D-nonlinear QSAR paradigm. Concurrently, the CoMSIA methodology was deployed to scrutinize the nexus between pharmaceutical structure and potency. An ensemble of 200 nascent anti-glioma ethan-1-ol compounds was conceptualized, and their potency levels were prognosticated via chemical descriptors and molecular field delineations. Pharmaceuticals epitomizing peak potency were earmarked for molecular docking validation.Results : The empirical modeling exhibited pronounced superiority with the 3D paradigm, succeeded by the GEP nonlinear paradigm and culminated with the HM linear model. The 3D paradigm was characterized by a robust Q2 (0.533), R2 (0.921), and F-values (132.338) complemented by a minimal SEE (0.110). The molecular descriptor MNO coupled with the hydrogen bond donor field facilitated novel pharmaceutical conceptualizations, leading to the identification of the quintessential active molecule, 24J.138, lauded for its superlative antineoplastic attributes and docking proficiency.Conclusion : The orchestration of bidimensional and tridimensional paradigms, synergized by innovative amalgamation of contour maps and molecular descriptors, provides novel insights and methodologies for the synthesis of glioblastoma chemotherapeutic agents.
Molecular Docking, Pharmacophore Mapping, and Virtual Screening of Novel Glucokinase Activators as Antidiabetic Agents

Abstract:Background: A pivotal impetus has led to the development of numerous small molecules to develop therapeutic strategies for type 2 diabetes. Novel heterocyclic derivatives are now available with expansive pharmacological activity designed specifically to activate Glucokinase (GK) in the body. This target is of particular significance in antidiabetic drug design since it is a newly validated target. Individuals with type 2 diabetes are unable to maintain blood glucose homeostasis due to impaired glucokinase function. The novel approach to managing type 2 diabetes relies on utilizing heterocyclic derivatives to activate the GK enzyme, also known as a metabolic enzyme. Objective: In this research endeavor, the primary objective was to improve drug delivery while minimizing adverse effects by using molecules that activate glucokinase. Methods: There are 53,000 compounds included in Maybridge's online repository, which has been subjected to rigorous scrutiny. Eight two compounds that encompass the specific oxadiazole core were selectively extracted from this extensive collection. ChemBioDraw Ultra was used for structural drawing, and AutoDock Vina 1.5.6 was used to perform docking analysis. For the online prediction of log P, the SwissADME algorithm was employed. A PKCSM software program was used to predict toxicity for leading compounds. Results: Among all of the compounds, AD80 and AD27 displayed the highest affinity for GK receptors. These compounds, by adhering to Lipinski's Rule of Five, exhibited good absorption and excretion profiles through the gastrointestinal (GI) tract. Lipinski's Rule of Five refers to physicochemical properties that favor good oral bioavailability, and these specifications are zero to five hydrogen bond donors, zero to ten hydrogen bond acceptors, molecular weight below 500, and log P no more than five. These criteria ensure that the compounds of the invention have acceptable solubility and permeability, which are vital prerequisites when given orally, to be absorbed via the gastrointestinal wall, metabolized, and found in the urine. Therefore, the chance of drug candidates exhibiting favorable pharmacokinetic characteristics is increased, enhancing their chances of being developed for oral administration. In comparison with standard drugs Dorzagliatin as a glucokinase activator (GKA) and MRK (co-crystallized ligand), these compounds exhibit no skin sensitization, AMES toxicity, or hepatotoxicity. Conclusion: The recently designed lead molecules exhibit an improved pharmacokinetic profile, enhanced binding affinity, and minimal toxicity based on the computational study, potentially making them suitable candidates for further optimization as glucokinase activators.

Abstract:Using reported glutathione S-transferase omega 1 (GSTO1-1) cocrystal structures, we designed and synthesized acrylamide-containing compounds that covalently bind to Cys32 on the catalytic site. Starting from a thiazole derivative 10 (GSTO1-1 IC50 = 0.6 μM), compound 18 was synthesized and cocrystallized with GSTO1. Modification on the amide moiety of hit compound 10 significantly increased the GSTO1-1 inhibitory potency. We solved the cocrystal structures of new derivatives, 37 and 44, bearing an amide side chain bound to GSTO1. These new structures showed a reorientation of the phenyl thiazole core of inhibitors, 37 and 44, when compared to 18. Guided by the cocrystal structure of GSTO1:44, analogue 49 was designed, resulting in the most potent GSTO1-1 inhibitor (IC50 = 0.22 ± 0.02 nM) known to date. We believe that our data will form the basis for future studies of developing GSTO1-1 as a new drug target for cancer therapy.

Abstract:Novel inhibitors of GlcNAc-Ts have been reported based on benzoxazolone appended amino acids/esters which showed a competitive inhibition of the enzyme with IC 50 values in lower micromolar range. The compounds 1b–5b showed a better inhibition profile against GlcNAc-Ts as compared to 1a–5a as evidenced by the in vitro 96 well plate ELISA experiment and the in vitro cytotoxicity studies on the cancer cell lines PDAC, Caco-2, MDA-MB-231, HT-29, PC-3, and A549. The execution of ELISA and cytotoxicity experiments on the compounds 1a–5a in the presence of esterase enzyme along with the appraisal of the lipophilicity index, and calculation of Ki and Ka values for the enzyme-inhibitor complex further indicated that the compounds 1a–5a serve as prodrugs of the compounds 1b–5b owing to a better lipophilicity index of the former. Double reciprocal plots were constructed for 2 different concentrations of the test compounds 1b–5b and that of the natural substrate of OGT. A competitive mode of inhibition was observed for the test molecules which was further confirmed by molecular docking analysis of these molecules in the active site of OGT in the presence of its natural inhibitor. Mechanistic evaluation of the inhibition of OGT by test molecules was performed by NMR and HPLC experiments where hydrolysis of exocyclic urea linkage in the test molecules was observed on their incubation with the enzyme over a period.

Polycyclic Aromatic Compounds

Abstract:In this work, three N' -arylidene-5-phenyl- 1H -pyrazole-3-carbohydrazide ( 3a - 3c ), derivatives have been synthesized and fully characterized by IR, 1 H & 13 C NMR and ESI-MS using experimental and theoretical methods. Theoretical calculations were carried out by DFT/B3LYP method using 6-311++G(d,p) basis set. For theoretical IR, 1 H & 13 C NMR (with GIAO method), MEP, HOMO-LUMO energies analyses of compounds 3a-3c were performed over the optimized structures. All newly synthesized compounds were screened for their cytotoxicity, proylenpeptidase and α-glucosidase inhibitory activities. Compounds 3c showed significant anticancer activity against lung cancer cell line (H460) with the IC 50 value 0.15 ± 0.01 μM. The other compounds exhibited prolyl endopeptidase (PEP) activity. Compounds 3a and 3c have demonstrated a potent α-glucosidase inhibitory activity with the IC 50 value 360.4 ± 0.7 μM and 370.3 ± 1.17 μM, respectively. Furthermore, in-silico based molecular docking study was performed between the title ligands and lung cancer cell line-H460 protein: 1M17. The best affinity bond was observed between compound 3c and the protein 1M17 with an energy of −8.6 (kcal/mol), an inhibition constant of 0.496769 μM and an active hydrogen bond to three.

Abstract:The proline catabolic pathway consisting of proline dehydrogenase (PRODH) and L-glutamate-γ-semialdehyde (GSAL) dehydrogenase (GSALDH) catalyzes the four-electron oxidation of L-proline to L-glutamate. Chemical probes to these enzymes are of interest for their role in cancer and inherited metabolic disease. Here, we report the results of a crystallographic fragment-screening campaign targeting both enzymes. A unique aspect of our approach is the screening of both enzymes simultaneously using crystals of the bifunctional PRODH-GSALDH enzyme, proline utilization A (PutA). A 288-fragment library from Zenobia was screened in crystallo in cocktails of six fragments. Validation X-ray crystallography with individual fragments identified seven crystal hits distributed in the PRODH active site, GSALDH aldehyde substrate-binding site, and GSALDH NAD+ adenine-binding site. The fragment bound in the PRODH active site, 4-methoxybenzyl alcohol, is structurally distinct from all known PRODH inhibitors as it lacks an anionic anchor and stabilizes open conformations of the active site, motivating the study of eighteen analogs. In total, thirteen crystal structures with resolutions ranging from 1.32 Å to 1.80 Å were determined, resolving the poses and interactions of seven fragments from the Zenobia library and five analogs of 4-methoxybenzyl alcohol. These results expand the chemical space of probes targeting proline catabolic enzymes and provide new structural information for further inhibitor development.

Efficient and regioselective synthesis of ortho-diiodinated homobenzylic alcohol derivatives: in silico evaluation as potential anticancer IDO/TDO inhibitors

Abstract:A simple and direct synthesis of 2,6-diiodophenylethanol building blocks through highly regioselective metalation (MIE)/oxirane SN2-type ring opening of 1,2,3-triiodobenzene is described. A significant impact of the nature of the R1 group on the reactivity of the reaction was discovered but not in terms of site-selectivity. The MIE quenching step is easily controlled by the use of slow-reacting electrophiles "oxiranes" providing solely the ortho-diiodinated homobenzylic alcohol derivatives (internal products) in excellent site-selectivity and with stereoretention. The reaction proceeded without any additives to activate the oxiranes and tolerated a wide range of substrates. The reaction of electron-deficient 1,2,3-triiodoarene systems and neutral oxiranes under the optimized conditions provided the highest isolated yields. The reaction is facile, scalable, efficient, general in scope, and generates handy precursors for further chemical manipulation. In silico interaction analysis revealed that compounds 7a, 7p, 7t and 7z established favourable interactions with the receptors IDO and TDO. Moreover, the molecular simulation results revealed stable dynamics, minimal internal fluctuations, tighter packing and more favourable dynamic features. Furthermore, the 7a-IDO reported a TBE of -26.22 ± 0.24 kcal mol-1, 7t-TDO reported a TBE of -46.66 ± 0.27 kcal mol-1, 7p-TDO reported a TBE of -48.02 ± 0.29 kcal mol-1 while 7z-TDO reported a TBE of -48.51 ± 0.28 kcal mol-1. This shows that these compounds potentially interact with IDO and TDO and consequently cause the inhibition of these targets. Moreover, the BFE results also revealed that this combination suggests that the gas-phase interactions between the components are favorable, but the solvation of the system is unfavorable. In the context of binding, it further means that the protein and ligand have attractive forces when in close proximity as seen in the gas phase, but when solvated, the system experiences an increase in free energy due to interactions with the solvent. This further implies that the binding might be enthalpically favorable due to favorable gas-phase interactions but entropically unfavorable due to unfavorable solvation effects. Our analysis shows that our designed compounds have unmatched pharmacological potential, far surpassing previously reported compounds. This highlights the innovative nature of these derivatives and sets a new benchmark in IDO and TDO drug discovery, indicating their significant potential as effective anticancer inhibitors.
Exploration of Potent Human α ‐Glucosidase Inhibitors Using In Silico Approaches: Molecular Docking, DFT, Molecular Dynamics Simulations, and MMPBSA

Abstract:Inhibiting α‐glucosidase, a key enzyme in carbohydrate hydrolysis, can potentially control diabetes mellitus. Although commercially available drugs effectively lower blood glucose levels to mitigate hyperglycemia, their associated gastrointestinal side effects necessitate the exploration of explicit inhibitors with minimal side effects. We studied a library of 80 secondary metabolites ascribed to their antidiabetic properties and screened the most potent inhibitors using a comprehensive in silico approach, including molecular docking, DFT study, MD simulation, PCA, MMPBSA calculation, and pharmacokinetic analysis. Scolopianate A and ponasterone A emerged as potent α‐glucosidase inhibitors, forming hydrogen bonds with the catalytic diad and exhibiting prominent binding affinities of −8 kcal/mol. Further analyses encompassed significant reactivity at the catalytic site and stable protein‐ligand complexes, as asserted by 100 ns RMSD, RMSF, R g , SASA, H‐bond, and PCA‐based free energy landscape analysis. The subsequent analysis of MMPBSA indicating a higher binding free energy of these compounds compared to reference ligand, acarbose further strengthened the validity of these findings. Furthermore, drug‐like behavior and favorable ADMET profiles affirmed scolopianate A and ponasterone A as robust α‐glucosidase inhibitors. These findings highlight their promise for future drug development targeting α‐glucosidase inhibition in diabetes management; however, more research needs to be conducted.

Abstract:Abstract Cancer is one of the main causes of mortality in the world. Many cancer cells produce ATP through high-level lactic acid fermentation catalyzed by lactate dehydrogenase (LDH), which converts pyruvic acid to lactic acid. LDH plays a dominant role in the Warburg effect, wherein aerobic glycolysis is favored over oxidative phosphorylation. Due to the high lactic acid production level in cancer cells, LDH-targeting could be a potential cancer treatment strategy. A few approaches, such as drug treatment, reportedly inhibited LDH activity. In this study, we describe new 1,3-benzodioxole derivatives that might be potential small molecule candidates for LDHA inhibition. The synthesis was carried out by trans-esterification between aryl ester and alcohol groups from piperonyl alcohol. Compounds 2 and 10 exhibited a selective LDHA IC 50 value of 13.63 μM and 47.2 μM, respectively. Whereas only compound 10 showed significant cytotoxicity in several lines of cancer cells, especially in human pancreatic cancer PANC-1 cells. These synthesized compounds possess 2 aromatic rings and –CF 3 moiety, which expectedly contributes to LDHA inhibition. The presented products have the potential to become a promising LDHA inhibitor drug candidate.

Abstract:Cancer remains a serious health concern representing one of the leading causes of deaths worldwide. The enzyme human carbonic anhydrase IX (hCA IX) is found to be over-expressed in many cancer types and its selective inhibition over its cytosolic off-target isoform, human carbonic anhydrase II (hCA II), represents a potential area of research in the development of novel anticancer compounds. This work is concerned with the use of various in silico tools for the identification of natural product based molecules that can selectively inhibit hCA IX over hCA II. MM-GBSA assisted structure-based virtual screening against hCA IX was performed for nearly 225,000 natural products imported from the ZINC15 database. The obtained hits were checked for their potency by considering acetazolamide, the bound inhibitor of hCA IX, as the reference molecule, and 121 molecules were identified as potent hCA IX inhibitors. After ensuring their potency, cross-docking, followed by MM-GBSA calculations of the hits with hCA II, was performed, and their selectivity was assessed by considering the hCA IX selective compound SLC-0111 as the reference molecule, and 50 natural products were identified as potent as well as selective hCA IX inhibitors. Molecules with the quinoline scaffold showed the highest selectivity, and their selectivity was attributed to the strong electrostatic interactions of the zinc binding group (ZBG) with the active site Zn(II) ion. Furthermore, the stability of the binding modes of the top hCA IX selective hits was ensured by performing molecular dynamics (MD) simulations, which clearly proved that one of the short-listed molecules is truly selective, as it does not interact with the active site Zn(II) ion of hCA II, but interacts strongly with this ion in hCA IX. Bonding pose metadynamics studies revealed that the ligand moves to a more stable binding site from the one predicted by the docking studies and shows stronger interaction with the protein and Zn(II) at this binding site. The ligand is not likely to have issues with bioavailability. As a result, this ligand can be taken for bioassay testing and subsequently used as a feasible therapeutic treatment for a variety of cancer types. Communicated by Ramaswamy H. Sarma

Abstract:ID 54817 Poster Board 319 Objective: Globally, cancer is a major burden of disease threatening human health. To date, immune checkpoint inhibitors are monoclonal antibodies that cover various cancer indications as monotherapy or in combination, have revealed remarkable clinical success in a wide range of solid tumors and hematologic malignancies. Due to the inherent limitations of antibodies, it is reasonable to consider discovering orally bioavailable small molecule inhibitors that target programmed cell death protein 1/programmable death-ligand 1 (PD-1/PD-L1) signaling pathway as alternative. The aim of this study is to mainly focus on computer aided drug design (CADD) process to predict the possible small molecules that can interact with PD-1, and further serve as starting points to design potential safe and efficacious compounds in cancer treatment. Methods: Possible ligand binding sites on the PD-1 protein were initially predicted by DoGSiteScorer, FTsite and PrankWeb servers. The 6 highest-ranked clusters based on the "druggability" score from PocketQuery were selected as queries for pharmacophore-based virtual screening using ZincPharmer. Drug likeness property assessment and ADME-tox prediction have been performed by using SwissADME and ADMETlab. Results: 30 hit compounds were initially retrieved by pharmacophore-based virtual screening. Thereafter, 5 compounds with lowest Gibb's free energy (G) values, namely ZINC85867378, ZINC16267039, ZINC64219346, ZINC68604154 and ZINC20576138, have been chosen for further evaluation. ZINC68604154 showed G of -9.07 kcal/mol and appeared to have reasonable oral bioavailability, low drug-drug interaction potential, and low toxicity risk. Conclusion: This study establishes the workflow combining pharmacophore virtual screening, molecular docking, and absorption, distribution, metabolism, excretion - toxicity (ADMET) prediction to identify possible small molecules that can interact with PD-1. The identified compounds might serve as starting points to design potential safe and efficacious molecules in cancer Immunotherapy. Further evaluation through in vitro and in vivo is necessary to optimize drug properties.

Abstract:The development of efficient strategies for overcoming cancer remains a standing objective in medicinal chemistry. Design and synthesis of new potent compounds contribute efficiently to chemotherapy strategy since molecular hybridization was found an efficient strategy for designing new candidates of possible potent anticancer activities. Isoindole and 1,3,4-thiadiazole as well as glycosyl structures are known in literature with their broad-spectrum activities, the most important of which is anticancer activity. In this study, novel hybrid compounds incorporating more than motif were synthesized. A multistep synthetic pathway starting from the simple 2-amino-1,3,4-thiadiazole-2-thiol and the commercially available phthalic anhydride was applied for the preparation of the hybrid heterocyclic system. Glycosylation by acetylated glycosyl bromide and reaction with a series of monosaccharides afforded the corresponding glycosylthio-1,3,4-thiadiazole based isoindole products and the hydrazinyl-sugar derivatives, respectively. 1,3,4-Thiadiazolyl-isoindolyl-sugar compounds and related arylidenes were prepared. The cytotoxicity activity was investigated against human cancerous MCF-7 , PC-3 , A-549 and normal BJ-1 cells. The iodobutylthio-1,3,4-thiadiazolyl derivative exhibited the most potent activity against A-549 cell. The hybrid thiadiazolyl-sugar-based isoindole structure with the hydrazinyl-per- O -acetylated-D-galactose moiety exhibited the most potent activity against MCF-7 cell. Docking into epidermal growth factor (EGFR) revealed that the later bioactive compounds presented promising energy scores showing good affinity and various binding interactions into EGFR active site. In addition, Molecular dynamics (MD) simulation was performed to investigate the stability of the EGFR enzyme's binding domain applying a 100 ns simulation analysis on the docked complex of EGFR with the potent compound 10 which showed that the sugar hydrazone 10 remained in the EGFR binding cavity over the 100 ns simulation with different orientations.
