Abstract:We propose a hybrid deep learning-based method, which includes a cycle consistent generative adversarial network (CycleGAN) and deep attention fully convolution network implemented by a U-Net (DAUnet), to perform volumetric multi-organ segmentation for pelvic computed tomography (CT). The proposed method first utilized CycleGAN to generate synthetic MRI (sMRI) to provide superior soft tissue contrast. Then, the proposed method fed the sMRI into the DAUnet to obtain the volumetric segmentation of bladder, prostate and rectum, simultaneously, via a multi-channel output. The deep attention strategy was introduced to retrieve the most relevant features to identify organ boundaries. Deep supervision was incorporated into the DAUnet to enhance the features’ discriminative ability. Segmented contours of a patient were obtained by feeding the CT image into the trained CycleGAN to generate sMRI, which was then fed to the trained DAUnet to generate the organ contours. A retrospective studied was performed with data sets from 45 patients with prostate cancer. The Dice similarity coefficient and mean surface distance indices for bladder, prostate, and rectum contours were 0.94, 0.47 mm; 0.86, 0.78 mm; and 0.89, 0.85 mm, respectively. The proposed network provides accurate and consistent prostate, bladder and rectum segmentation without the need of additional MRIs. With further evaluation and clinical implementation, this method has the potential to facilitate routine prostate-cancer radiotherapy treatment planning.
MRISegmentator-Abdomen: A Fully Automated Multi-Organ and Structure Segmentation Tool for T1-weighted Abdominal MRI

Abstract:Background: Segmentation of organs and structures in abdominal MRI is useful for many clinical applications, such as disease diagnosis and radiotherapy. Current approaches have focused on delineating a limited set of abdominal structures (13 types). To date, there is no publicly available abdominal MRI dataset with voxel-level annotations of multiple organs and structures. Consequently, a segmentation tool for multi-structure segmentation is also unavailable. Methods: We curated a T1-weighted abdominal MRI dataset consisting of 195 patients who underwent imaging at National Institutes of Health (NIH) Clinical Center. The dataset comprises of axial pre-contrast T1, arterial, venous, and delayed phases for each patient, thereby amounting to a total of 780 series (69,248 2D slices). Each series contains voxel-level annotations of 62 abdominal organs and structures. A 3D nnUNet model, dubbed as MRISegmentator-Abdomen (MRISegmentator in short), was trained on this dataset, and evaluation was conducted on an internal test set and two large external datasets: AMOS22 and Duke Liver. The predicted segmentations were compared against the ground-truth using the Dice Similarity Coefficient (DSC) and Normalized Surface Distance (NSD). Findings: MRISegmentator achieved an average DSC of 0.861$\pm$0.170 and a NSD of 0.924$\pm$0.163 in the internal test set. On the AMOS22 dataset, MRISegmentator attained an average DSC of 0.829$\pm$0.133 and a NSD of 0.908$\pm$0.067. For the Duke Liver dataset, an average DSC of 0.933$\pm$0.015 and a NSD of 0.929$\pm$0.021 was obtained. Interpretation: The proposed MRISegmentator provides automatic, accurate, and robust segmentations of 62 organs and structures in T1-weighted abdominal MRI sequences. The tool has the potential to accelerate research on various clinical topics, such as abnormality detection, radiotherapy, disease classification among others.

TotalSegmentator MRI: Sequence-Independent Segmentation of 59 Anatomical Structures in MR images

Abstract:Purpose: To develop an open-source and easy-to-use segmentation model that can automatically and robustly segment most major anatomical structures in MR images independently of the MR sequence. Materials and Methods: In this study we extended the capabilities of TotalSegmentator to MR images. 298 MR scans and 227 CT scans were used to segment 59 anatomical structures (20 organs, 18 bones, 11 muscles, 7 vessels, 3 tissue types) relevant for use cases such as organ volumetry, disease characterization, and surgical planning. The MR and CT images were randomly sampled from routine clinical studies and thus represent a real-world dataset (different ages, pathologies, scanners, body parts, sequences, contrasts, echo times, repetition times, field strengths, slice thicknesses and sites). We trained an nnU-Net segmentation algorithm on this dataset and calculated Dice similarity coefficients (Dice) to evaluate the model's performance. Results: The model showed a Dice score of 0.824 (CI: 0.801, 0.842) on the test set, which included a wide range of clinical data with major pathologies. The model significantly outperformed two other publicly available segmentation models (Dice score, 0.824 versus 0.762; p<0.001 and 0.762 versus 0.542; p<0.001). On the CT image test set of the original TotalSegmentator paper it almost matches the performance of the original TotalSegmentator (Dice score, 0.960 versus 0.970; p<0.001). Conclusion: Our proposed model extends the capabilities of TotalSegmentator to MR images. Abstract:Purpose: To develop and evaluate a deep learning model for multi-organ segmentation of MRI scans. Materials and Methods: The model was trained on 1,200 manually annotated 3D axial MRI scans from the UK Biobank, 221 in-house MRI scans, and 1228 CT scans from the TotalSegmentator dataset. A human-in-the-loop annotation workflow was employed, leveraging cross-modality transfer learning from an existing CT segmentation model to segment 40 anatomical structures. The annotation process began with a model based on transfer learning between CT and MR, which was iteratively refined based on manual corrections to predicted segmentations. The model's performance was evaluated on MRI examinations obtained from the German National Cohort (NAKO) study (n=900) from the AMOS22 dataset (n=60) and from the TotalSegmentator-MRI test data (n=29). The Dice Similarity Coefficient (DSC) and Hausdorff Distance (HD) were used to assess segmentation quality, stratified by organ and scan type. The model and its weights will be open-sourced. Results: MRSegmentator demonstrated high accuracy for well-defined organs (lungs: DSC 0.96, heart: DSC 0.94) and organs with anatomic variability (liver: DSC 0.96, kidneys: DSC 0.95). Smaller structures showed lower accuracy (portal/splenic veins: DSC 0.64, adrenal glands: DSC 0.69). On external validation using NAKO data, mean DSC ranged from 0.85 $\pm$ 0.08 for T2-HASTE to 0.91 $\pm$ 0.05 for in-phase sequences. The model generalized well to CT, achieving mean DSC of 0.84 $\pm$ 0.11 on AMOS CT data. Conclusion: MRSegmentator accurately segments 40 anatomical structures in MRI across diverse datasets and imaging protocols, with additional generalizability to CT images. This open-source model will provide a valuable tool for automated multi-organ segmentation in medical imaging research. Integrating Multiple MRI Sequences for Pelvic Organs Segmentation Via the Attention Mechanism.

Abstract:Purpose To create a network which fully utilizes multi-sequence MRI and compares favorably with manual human contouring. Methods We retrospectively collected 89 MRI studies of the pelvic cavity from patients with prostate cancer and cervical cancer. The dataset contained 89 samples from 87 patients with a total of 84 valid samples. MRI was performed with T1-weighted (T1), T2-weighted (T2), and Enhanced Dixon T1-weighted (T1DIXONC) sequences. There were two cohorts. The training cohort contained 55 samples and the testing cohort contained 29 samples. The MRI images in the training cohort contained contouring data from radiotherapist alpha. The MRI images in the testing cohort contained contouring data from radiotherapist alpha and contouring data from another radiotherapist: radiotherapist beta. The training cohort was used to optimize the convolution neural networks, which included the attention mechanism through the proposed activation module and the blended module into multiple MRI sequences, to perform autodelineation. The testing cohort was used to assess the networks' autodelineation performance. The contoured organs at risk (OAR) were the anal canal, bladder, rectum, femoral head (L), and femoral head (R). Results We compared our proposed network with UNet and FuseUNet using our dataset. When T1 was the main sequence, we input three sequences to segment five organs and evaluated the results using four metrics: the DSC (Dice similarity coefficient), the JSC (Jaccard similarity coefficient), the ASD (average mean distance), and the 95% HD (robust Hausdorff distance). The proposed network achieved improved results compared with the baselines among all metrics. The DSC were 0.834 +/- 0.029, 0.818 +/- 0.037, and 0.808 +/- 0.050 for our proposed network, FuseUNet, and UNet, respectively. The 95% HD were 7.256 +/- 2.748 mm, 8.404 +/- 3.297 mm, and 8.951 +/- 4.798 mm for our proposed network, FuseUNet, and UNet, respectively. Our proposed network also had superior performance on the JSC and ASD coefficients. Conclusion Our proposed activation module and blended module significantly improved the performance of FuseUNet for multi-sequence MRI segmentation. Our proposed network integrated multiple MRI sequences efficiently and autosegmented OAR rapidly and accurately. We also discovered that three-sequence fusion (T1-T1DIXONC-T2) was superior to two-sequence fusion (T1-T2 and T1-T1DIXONC, respectively). We infer that the more MRI sequences fused, the better the automatic segmentation results.
Synthetic MRI-aided Pelvic Multi-Organ Segmentation in Cone-Beam Computed Tomography.

Abstract:CBCT-guided adaptive prostate radiotherapy requires the accurate and rapid segmentation of the prostate and organs-atrisk from on-board CBCT images. Automatic segmentation based solely on CBCT can eliminate the need for registration to the planning CT, but has not been widely studied. Soft tissue contrast, such as prostate, is poor on CBCT images, which is often further degraded by CBCT artifacts. In this study, a new segmentation strategy is proposed for pelvic multi-organ segmentation aided by CBCT-based synthetic MRI. We tested our proposed method using 20 prostate cancer patients' who underwent radiotherapy. The mean Dice similarity coefficient (DSC) of bladder, prostate and rectum were 95%, 86%, and 91%, which demonstrated the detection and segmentation accuracy of the proposed method. Methods for the accurate and fast segmentation of the prostate, bladder and rectum warrants further development in support a CBCT-guided adaptive radiotherapy workflow for prostate cancer.
TotalSegmentator: robust segmentation of 104 anatomical structures in CT images

Abstract:We present a deep learning segmentation model that can automatically and robustly segment all major anatomical structures in body CT images. In this retrospective study, 1204 CT examinations (from the years 2012, 2016, and 2020) were used to segment 104 anatomical structures (27 organs, 59 bones, 10 muscles, 8 vessels) relevant for use cases such as organ volumetry, disease characterization, and surgical or radiotherapy planning. The CT images were randomly sampled from routine clinical studies and thus represent a real-world dataset (different ages, pathologies, scanners, body parts, sequences, and sites). The authors trained an nnU-Net segmentation algorithm on this dataset and calculated Dice similarity coefficients (Dice) to evaluate the model's performance. The trained algorithm was applied to a second dataset of 4004 whole-body CT examinations to investigate age dependent volume and attenuation changes. The proposed model showed a high Dice score (0.943) on the test set, which included a wide range of clinical data with major pathologies. The model significantly outperformed another publicly available segmentation model on a separate dataset (Dice score, 0.932 versus 0.871, respectively). The aging study demonstrated significant correlations between age and volume and mean attenuation for a variety of organ groups (e.g., age and aortic volume; age and mean attenuation of the autochthonous dorsal musculature). The developed model enables robust and accurate segmentation of 104 anatomical structures. Abstract:Automatic multi-organ segmentation is a cost-effective tool for generating organ contours using computed tomography (CT) images. This work proposes a deep-learning algorithm for multi-organ (bladder, prostate, rectum, left and right femoral heads) segmentation in pelvic CT images for prostate radiation treatment planning. We propose an encoder-decoder network with a V-net backbone for local feature extraction and contour reconstruction. Novel to our network, we utilize a token-based transformer, which encourages long-range dependency, to forward more informative high-resolution feature maps from the encoder to the decoder. In addition, a knowledge distillation strategy was applied to improve the network's generalization. We evaluate the network using a dataset collected from 50 patients with prostate cancer. A quantitative evaluation of the proposed network's performance was performed on each organ based on: 1) volume similarity between the segmented contours and ground truth using Dice score, segmentation sensitivity, precision, and absolute percentage volume difference (AVD), 2) surface similarity evaluated by Hausdorff distance (HD), mean surface distance (MSD) and residual mean square distance (RMSD). The performance was then evaluated against other state-of-art methods. The average volume similarities achieved by the network over all organs were: Dice score = 0.83, sensitivity = 0.84, and precision = 0.83; the average surface similarities were HD = 5.77mm, MSD = 0.93mm, RMSD = 2.77mm, and AVD =12.85%. The proposed methods performed significantly better than competing methods in most evaluation metrics. The proposed network may be a promising segmentation approach for use in routine prostate radiation treatment planning.
A Non-Local Based Segmentation Method for Pelvic MR Images.

Abstract:A number of people are infected with functional disorders of the pelvic floor such as pelvic organ prolapse and defecation dysfunction. For radiologists, to discern anatomical structures from tomographic images is an important way to find such diseases. However, it is a challenge to recognize the anatomical structures from pelvic MR (magnetic resonance) images, since the same pelvic organs usually are with various shapes and different organs sometimes are with similar appearance in MR images. To address this problem, we introduce a non-local module in the deep neural networks so that both the local features and the global features could be fused to segment organs. Moreover, for the very small quantities of the open pelvic MR images, we have built up a fine-grained MR image segmentation dataset annotated by professional medical researchers, and proposed a data augmentation strategy that is especially suitable for our dataset. In the primary experiments on the dataset, the proposed method in this paper is compared with state-of-the-art image segmentation methods and achieves better performance.
Dual convolution-transformer UNet (DCT-UNet) for organs at risk and clinical target volume segmentation in MRI for cervical cancer brachytherapy

Abstract:Objective. MRI is the standard imaging modality for high-dose-rate brachytherapy of cervical cancer. Precise contouring of organs at risk (OARs) and high-risk clinical target volume (HR-CTV) from MRI is a crucial step for radiotherapy planning and treatment. However, conventional manual contouring has limitations in terms of accuracy as well as procedural time. To overcome these, we propose a deep learning approach to automatically segment OARs (bladder, rectum, and sigmoid colon) and HR-CTV from female pelvic MRI. Approach. In the proposed pipeline, a coarse multi-organ segmentation model first segments all structures, from which a region of interest is computed for each structure. Then, each organ is segmented using an organ-specific fine segmentation model separately trained for each organ. To account for variable sizes of HR-CTV, a size-adaptive multi-model approach was employed. For coarse and fine segmentations, we designed a dual convolution-transformer UNet (DCT-UNet) which uses dual-path encoder consisting of convolution and transformer blocks. To evaluate our model, OAR segmentations were compared to the clinical contours drawn by the attending radiation oncologist. For HR-CTV, four sets of contours (clinical + three additional sets) were obtained to produce a consensus ground truth as well as for inter/intra-observer variability analysis. Main results. DCT-UNet achieved dice similarity coefficient (mean±SD) of 0.932±0.032 (bladder), 0.786±0.090 (rectum), 0.663±0.180 (sigmoid colon), and 0.741±0.076 (HR-CTV), outperforming other state-of-the-art models. Notably, the size-adaptive multi-model significantly improved HR-CTV segmentation compared to a single-model. Furthermore, significant inter/intra-observer variability was observed, and our model showed comparable performance to all observers. Computation time for the entire pipeline per subject was 12.59±0.79 seconds, which is significantly shorter than the typical manual contouring time of >15 minutes. Significance. These experimental results demonstrate that our model has great utility in cervical cancer brachytherapy by enabling fast and accurate automatic segmentation, and has potential in improving consistency in contouring.

Abstract:Automated male pelvic multi-organ segmentation on CT images is highly desired for applications, including radiotherapy planning. To further improve the performance and efficiency of existing automated segmentation methods, in this study, we propose a multi-task edge-recalibrated network (MTER-Net), which aims to overcome the challenges, including blurry boundaries, large inter-patient appearance variations, and low soft-tissue contrast. The proposed MTER-Net is equipped with the following novel components. (a) To exploit the saliency and stability of femoral heads, we employed a light-weight localization module to locate the target region and efficiently remove the complex background. (b) We add an edge stream to the regular segmentation stream to focus on processing the edge-related information, distinguish the organs with blurry boundaries, and then boost the overall segmentation performance. Between the regular segmentation stream and edge stream, we introduce an edge recalibration module at each resolution level to connect the intermediate layers and deliver the higher-level activations from the regular stream to the edge stream to denoise the irrelevant activations. (c) Finally, using a 3D Atrous Spatial Pyramid Pooling (ASPP) feature fusion module, we fuse the features at different scales in the regular stream and the predictions from the edge stream to form the final segmentation result. The proposed segmentation network was evaluated on 200 prostate cancer patient CT images with manually delineated contours of bladder, rectum, seminal vesicle, and prostate. The segmentation performance of the proposed method was quantitatively evaluated using three metrics including Dice similarity coefficient (DSC), average surface distance (ASD), and 95% surface distance (95SD). The proposed MTER-Net achieves average DSC of 86.35%, ASD of 1.09 mm, and 95SD of 3.53 mm on the four organs, which outperforms the state-of-the-art segmentation networks by a large margin. Specifically, the quantitative DSC evaluation results of the four organs are 96.49% (bladder), 86.39% (rectum), 76.38% (seminal vesicle), and 86.14% (prostate), respectively. In conclusion, we demonstrate that the proposed MTER-Net efficiently attains superior performance to state-of-the-art pelvic organ segmentation methods.

Abstract:Transient voltage stability is becoming one of the urgent issues of larger-scale receiving-end power systems. The root cause of voltage instability after a fault occurs is that the reactive power supply cannot meet the demand. The reactive power reserve of synchronous generators has relatively large capacity while much lower cost. To take full advantage of the dynamic reactive power reserve, this paper propose an integrated high side var/voltage control (IHSV2C) for power plants in receiving-end power systems. The IHSV2C can regulate the voltage at a point beyond the generator terminals by providing terminal voltage reference value for the excitation system, meanwhile, it can make the whole plant offer the largest dynamic var support in a coordinated way. Firstly, The IHSV2C control equation is introduced in detail. Secondly, a test receiving-end system is established in PSCAD / EMTDC according to the typical parameters of China Southern Power Grid. Thirdly, the effect of IHSV2C is verified in simulation. In addition, the start time and end time of IHSV2C is discussed.

Abstract:Background Accurate segmentation of pelvic bones is an initial step to achieve accurate detection and localisation of pelvic bone metastases. This study presents a deep learning-based approach for automated segmentation of normal pelvic bony structures in multiparametric magnetic resonance imaging (mpMRI) using a 3D convolutional neural network (CNN). Methods This retrospective study included 264 pelvic mpMRI data obtained between 2018 and 2019. The manual annotations of pelvic bony structures (which included lumbar vertebra, sacrococcyx, ilium, acetabulum, femoral head, femoral neck, ischium, and pubis) on diffusion-weighted imaging (DWI) and apparent diffusion coefficient (ADC) images were used to create reference standards. A 3D U-Net CNN was employed for automatic pelvic bone segmentation. Additionally, 60 mpMRI data from 2020 were included and used to evaluate the model externally. Results The CNN achieved a high Dice similarity coefficient (DSC) average in both testing (0.80 [DWI images] and 0.85 [ADC images]) and external (0.79 [DWI images] and 0.84 [ADC images]) validation sets. Pelvic bone volumes measured with manual and CNN-predicted segmentations were highly correlated ( R 2 value of 0.84–0.97) and in close agreement (mean bias of 2.6–4.5 cm 3 ). A SCORE system was designed to qualitatively evaluate the model for which both testing and external validation sets achieved high scores in terms of both qualitative evaluation and concordance between two readers (ICC = 0.904; 95% confidence interval: 0.871–0.929). Conclusions A deep learning-based method can achieve automated pelvic bone segmentation on DWI and ADC images with suitable quantitative and qualitative performance.

Abstract:Objective: In MR-only clinical workflow, replacing CT with MR image is of advantage for workflow efficiency and reduces radiation to the patient. To eliminate CT from the workflow, it is necessary to generate the information provided by CT via an MR image. We propose a method to generate accurate synthetic CT (sCT) from MRI to suit the radiation therapy (RT) workflow. Approach: We present a machine learning method for sCT generation from zero-echo-time (ZTE) MRI aimed at structural and quantitative accuracies of the image, with a particular focus on the accurate bone value. We propose a loss function that favors a spatially sparse bone region. We harness the ability of the multi-task network to produce correlated outputs to enable localization of region of interest (RoI) via segmentation, emphasize regression of values within RoI and retain the overall accuracy. Main results: We have included brain patient images in this study and tested sCT images against CT on a subset of cases. A pilot dose evaluation was performed on test cases to demonstrate the viability of sCT in RT planning. The average quantitative metrics produced by the proposed method over the test set were - (a) MAE of 70±8.6 HU; (b) PSNR of 29.4±2.8 dB; SSIM of 0.95±0.02; and (d) Dice coefficient 0.984±0. Significance: We demonstrate that the proposed method generates sCT images that resemble real CT image and has a quantitative accuracy that suits RT dose planning application. We compare the dose calculation from the proposed sCT and the real CT in a radiation therapy treatment planning setup and show that sCT based planning falls within 0.5\% target dose error. The method presented here with an initial dose evaluation makes an encouraging precursor to a broader clinical evaluation of sCT based RT planning on different anatomical regions.

Abstract:One of the time-consuming routine work for a radiologist is to discern anatomical structures from tomographic images. For assisting radiologists, this paper develops an automatic segmentation method for pelvic magnetic resonance (MR) images. The task has three major challenges 1) A pelvic organ can have various sizes and shapes depending on the axial image, which requires local contexts to segment correctly. 2) Different organs often have quite similar appearance in MR images, which requires global context to segment. 3) The number of available annotated images are very small to use the latest segmentation algorithms. To address the challenges, we propose a novel convolutional neural network called Attention-Pyramid network (APNet) that effectively exploits both local and global contexts, in addition to a data-augmentation technique that is particularly effective for MR images. In order to evaluate our method, we construct fine-grained (50 pelvic organs) MR image segmentation dataset, and experimentally confirm the superior performance of our techniques over the state-of-the-art image segmentation methods.

Abstract:Purpose: Pelvic bone segmentation in CT has always been an essential step in clinical diagnosis and surgery planning of pelvic bone diseases. Existing methods for pelvic bone segmentation are either hand-crafted or semi-automatic and achieve limited accuracy when dealing with image appearance variations due to the multi-site domain shift, the presence of contrasted vessels, coprolith and chyme, bone fractures, low dose, metal artifacts, etc. Due to the lack of a large-scale pelvic CT dataset with annotations, deep learning methods are not fully explored. Methods: In this paper, we aim to bridge the data gap by curating a large pelvic CT dataset pooled from multiple sources and different manufacturers, including 1, 184 CT volumes and over 320, 000 slices with different resolutions and a variety of the above-mentioned appearance variations. Then we propose for the first time, to the best of our knowledge, to learn a deep multi-class network for segmenting lumbar spine, sacrum, left hip, and right hip, from multiple-domain images simultaneously to obtain more effective and robust feature representations. Finally, we introduce a post-processing tool based on the signed distance function (SDF) to eliminate false predictions while retaining correctly predicted bone fragments. Results: Extensive experiments on our dataset demonstrate the effectiveness of our automatic method, achieving an average Dice of 0.987 for a metal-free volume. SDF post-processor yields a decrease of 10.5% in hausdorff distance by maintaining important bone fragments in post-processing phase. Conclusion: We believe this large-scale dataset will promote the development of the whole community and plan to open source the images, annotations, codes, and trained baseline models at <a class="link-external link-https" href="https://github.com/ICT-MIRACLE-lab/CTPelvic1K" rel="external noopener nofollow">this https URL</a>.

Abstract:Fetal Magnetic Resonance Imaging at low field strengths is emerging as an exciting direction in perinatal health. Clinical low field (0.55T) scanners are beneficial for fetal imaging due to their reduced susceptibility-induced artefacts, increased T2* values, and wider bore (widening access for the increasingly obese pregnant population). However, the lack of standard automated image processing tools such as segmentation and reconstruction hampers wider clinical use. In this study, we introduce a semi-automatic pipeline using quantitative MRI for the fetal body at low field strength resulting in fast and detailed quantitative T2* relaxometry analysis of all major fetal body organs. Multi-echo dynamic sequences of the fetal body were acquired and reconstructed into a single high-resolution volume using deformable slice-to-volume reconstruction, generating both structural and quantitative T2* 3D volumes. A neural network trained using a semi-supervised approach was created to automatically segment these fetal body 3D volumes into ten different organs (resulting in dice values > 0.74 for 8 out of 10 organs). The T2* values revealed a strong relationship with GA in the lungs, liver, and kidney parenchyma (R^2>0.5). This pipeline was used successfully for a wide range of GAs (17-40 weeks), and is robust to motion artefacts. Low field fetal MRI can be used to perform advanced MRI analysis, and is a viable option for clinical scanning.

Purpose: The segmentation of abdominal organs in magnetic resonance imaging (MRI) plays a pivotal role in various therapeutic applications. Nevertheless, the application of deep-learning methods to abdominal organ segmentation encounters numerous challenges, especially in addressing blurred boundaries and regions characterized by low-contrast. Methods: In this study, a multi-scale visual attention-guided network (VAG-Net) was proposed for abdominal multi-organ segmentation based on unpaired multi-sequence MRI. A new visual attention-guided (VAG) mechanism was designed to enhance the extraction of contextual information, particularly at the edge of organs. Furthermore, a new loss function inspired by knowledge distillation was introduced to minimize the semantic disparity between different MRI sequences. Results: The proposed method was evaluated on the CHAOS 2019 Challenge dataset and compared with six state-of-the-art methods. The results demonstrated that our model outperformed these methods, achieving DSC values of 91.83 ± 0.24% and 94.09 ± 0.66% for abdominal multi-organ segmentation in T1-DUAL and T2-SPIR modality, respectively. Conclusion: The experimental results show that our proposed method has superior performance in abdominal multi-organ segmentation, especially in the case of small organs such as the kidneys.

Towards Automatic Abdominal MRI Organ Segmentation: Leveraging Synthesized Data Generated From CT Labels

Abstract:Deep learning has shown great promise in the ability to automatically annotate organs in magnetic resonance imaging (MRI) scans, for example, of the brain. However, despite advancements in the field, the ability to accurately segment abdominal organs remains difficult across MR. In part, this may be explained by the much greater variability in image appearance and severely limited availability of training labels. The inherent nature of computed tomography (CT) scans makes it easier to annotate, resulting in a larger availability of expert annotations for the latter. We leverage a modality-agnostic domain randomization approach, utilizing CT label maps to generate synthetic images on-the-fly during training, further used to train a U-Net segmentation network for abdominal organs segmentation. Our approach shows comparable results compared to fully-supervised segmentation methods trained on MR data. Our method results in Dice scores of 0.90 (0.08) and 0.91 (0.08) for the right and left kidney respectively, compared to a pretrained nnU-Net model yielding 0.87 (0.20) and 0.91 (0.03). We will make our code publicly available.

Abstract:In this study, we present a method for generating automated anatomy segmentation datasets using a sequential process that involves nnU-Net-based pseudo-labeling and anatomy-guided pseudo-label refinement. By combining various fragmented knowledge bases, we generate a dataset of whole-body CT scans with $142$ voxel-level labels for 533 volumes providing comprehensive anatomical coverage which experts have approved. Our proposed procedure does not rely on manual annotation during the label aggregation stage. We examine its plausibility and usefulness using three complementary checks: Human expert evaluation which approved the dataset, a Deep Learning usefulness benchmark on the BTCV dataset in which we achieve 85% dice score without using its training dataset, and medical validity checks. This evaluation procedure combines scalable automated checks with labor-intensive high-quality expert checks. Besides the dataset, we release our trained unified anatomical segmentation model capable of predicting $142$ anatomical structures on CT data.
