Abstract:The large yellow croaker (Larimichthys crocea) is one of the most economically valuable mariculture fish in China. Infection of Pseudomonas plecoglossicida can cause an outbreak of "internal organ white-spot disease", which seriously affects the aquaculture of the large yellow croaker. Ubiquitylation is closely related to the post-translation modification of proteins and plays a vital role in many hosts' immune defense pathways, while the E2-binding enzyme is a key factor in ubiquitination. Our previous genome-wide association study found that the ubiquitin-binding enzyme E2G1 (designed LcUbe2g1) was one of the candidate genes related to disease resistance in large yellow croaker. In this study, we analyzed the molecular characteristics, function, and immune mechanism of the LcUbe2g1. The full-length cDNA is 812 bp, with an open reading frame of 513 bp, encoding 170 amino acid residues. The results of the RT-qPCR and immunohistochemistry analysis revealed that its transcription and translation were significantly activated by the infection of P. plecoglossicida in large yellow croaker. Immunocytochemistry experiments verified the co-localization of LcUBE2G1 and the ubiquitin proteins in the head kidney cells of large yellow croaker. Through GST pull-down, we found that LcUBE2G1 interacted with NEDD8 to co-regulate the ubiquitination process. The above results indicate that LcUBE2G1 is essential in the regulation of ubiquitination against P. plecoglossicida infection in large yellow croaker, which lays a foundation for further study on the resistance mechanism of internal organ white-spot disease.

Abstract:Visceral white spot disease (VWND) caused by Pseudomonas plecoglossicida poses a major threat to the sustainable development of large yellow croaker ( Larimichthys crocea ) aquaculture. Genome-wide association analysis (GWAS) and RNA-seq research indicated that LcCD82a play an important role in resistance to visceral white spot disease in L. crocea , but the molecular mechanism of LcCD82a response to P. plecoglossicida infection is still unclear. In this study, we cloned and validated the Open Reading Frame (ORF) sequence of LcCD82a and explored the expression profile of LcCD82a in various tissues of L.crocea . In addition, two different transcript variants ( LcCD82a-L and LcCD82a-S ) of LcCD82a were identified that exhibit alternative splicing patterns after P. plecoglossicida infection, which may be closely related to the immune regulation during pathogenetic process of VWND. In order to explore the function of LcCD82a , we purified the recombinant protein of LcCD82a-L and LcCD82a-S . The bacterial agglutination and apoptosis function analysis showed that LcCD82a may involve in extracellular bacterial recognition, agglutination, and at the same time participate in the process of antigen presentation and induction of cell apoptosis. Collectively, our studies demonstrate that LcCD82a plays a crucial role in regulating apoptosis and antimicrobial immunity.

Abstract:Large yellow croaker (Larimichthys crocea) is a commercially important fish species worldwide, but high-density cultivation has led to serious diseases especially by Vibrio harveyi. Understanding the molecular response of large yellow croaker to V. harveyi infection is vital for the development of effective measures to combat the disease. In this study, RNA-Seq was performed on the spleen of uninfected and V. harveyi-infected large yellow croaker. A total of 7527 differentially expressed genes (DEGs) were identified, with 4413 up-regulated and 3114 downregulated genes. Functional enrichment analysis revealed that several immune-related pathways were highlighted, including Toll-like receptors (TLRs) signaling pathway, apoptosis, p53 signaling pathway, and lysosome. In the TLRs signaling pathway, up-regulated genes included IL1b, bactericidal permeability-increasing protein, and IL12b, while down-expressed genes included tlr3 and irf3. The apoptosis pathway showed up-regulated genes such as casp6, bcl-2-like protein, and cytochrome c, and down-expressed genes such as granzyme B, sptan1, and FADD-Fas (tnfrsf6)-associated via death domain. These results suggest that V. harveyi infection induced inflammatory response and apoptotic cell death in the spleen of large yellow croaker. This study provides valuable insights into the molecular mechanisms underlying the immune response of large yellow croaker to V. harveyi infection
[A clinical prediction model for N2 lymph node metastasis in clinical stage I non-small cell lung cancer].

Abstract:OBJECTIVE To estimate the probability of N2 lymph node metastasis and to assist physicians in making diagnosis and treatment decisions. METHODS We reviewed the medical records of 739 patients with computed tomography-defined stage I non-small cell lung cancer (NSCLC) that had an exact tumor-node-metastasis stage after surgery. A random subset of three fourths of the patients (n=554) were selected to develop the prediction model. Logistic regression analysis of the clinical characteristics was used to estimate the independent predictors of N2 lymph node metastasis. A prediction model was then built and externally validated by the remaining one fourth (n=185) patients which made up the validation data set. The model was also compared with 2 previously described models. RESULTS We identified 4 independent predictors of N2 disease: a younger age, larger tumor size, central tumor location, and adenocarcinoma or adenosquamous carcinoma pathology. The model showed good calibration (Hosmer-Lemeshow test: P=0.923) with an area under the receiver operating characteristic curve (AUC) of 0.748 (95% confidence interval, 0.710-0.784). When validated with all the patients of group B, the AUC of our model was 0.781 (95% CI: 0.715-0.839) and the VA model was 0.677 (95% CI: 0.604-0.744) (P =0.04). When validated with T1 patients of group B, the AUC of our model was 0.837 (95% CI: 0.760-0.897) and Fudan model was 0.766 (95% CI: 0.681-0.837) (P < 0.01). CONCLUSION Our prediction model estimated the pretest probability of N2 disease in computed tomography-defined stage I NSCLC and was more accurate than the existing models. Use of our model can be of assistance when making clinical decisions about invasive or expensive mediastinal staging procedures.

Molecular characterization of the IgH locus and V(D)J recombination in large yellow croaker (Larimichthys crocea)

Abstract:V(D)J recombination is crucial for generating a diverse repertoire of immunoglobulins. Although the V(D)J recombination process has been well characterized in mammals, this process remains largely unexplored in teleosts. In this study, we comprehensively analyzed the IgH locus of a marine fish species large yellow croaker (Larimichthys crocea), and identified 28 V, 19 D, and 8 J gene segments, following a pattern of V-Dζ-Jζ-Cζ-Dμ-Jμ-Cμ1-Cμ2. The V, D, and J gene segments are flanked by consensus recombination signal sequences, with spacer lengths similar to those observed in mammals. The V gene segments are categorized into three distinct families, and exhibited a higher sequence identity compared to those in mammals. Additionally, we designed a set of primers for the examination of the V(D)J recombination in large yellow croaker. RNA-seq analysis showed increased expression of genes related to immunoglobulin production and lymphocyte chemotaxis in IgM + B cells upon Pseudomonas plecoglossicida infection, accompanied by altered expression of V gene segments, suggesting their involvement in the response to P. plecoglossicida infection. Taken together, we identified the IgH locus and V(D)J recombination process of large yellow croaker, which contribute to the understanding of immunoglobulin production and B cell immunity in teleosts, and may provide insights into vaccine development in large yellow croaker.

Abstract:The complement system is pivotal in innate immune defense, with Complement 1qb (C1qb) playing a key role in recognizing immune complexes and initiating the classical pathway. In this research, we cloned the full-length cDNA of silver pomfret (Pampus argenteus) c1qb and demonstrated its role in mediating defense responses against Nocardia seriolae (N. seriolae) infection, which notably causes significant economic losses in the aquaculture industry. Our investigation revealed that N. seriolae infection led to tissue damage in fish bodies, as observed in tissue sections. Subsequent analysis of differential genes (DEGs) in the transcriptome highlighted genes linked to apoptosis and inflammation. Through experiments involving overexpression and interference of c1qb in vitro, we confirmed that c1qb could suppress N. seriolae-induced apoptosis and inflammation. Moreover, overexpression of c1qb hindered N. seriolae invasion, and the purified and replicated C1qb protein displayed antimicrobial properties. Additionally, our study unveiled that overexpression of c1qb might stimulate the expression of membrane attack complexes (MAC), potentially enhancing opsonization and antibacterial effects. In conclusion, our findings offer valuable insights into the immune antibacterial mechanisms of c1qb and contribute to the development of strategies for controlling N. seriolae.
Identification of COMMD gene family in large yellow croaker (Larimichthys crocea): Immune response induced by Pseudomonas plecoglossicida infection and acute hypoxia stress

Abstract:The COMMD (Copper Metabolism gene MURR1 Domain) gene family consists of 10 members, which are involved in various biological processes such as copper and sodium transport, NF-κB activity and cell cycle progression. However, the study of COMMD gene family in large yellow croaker (Larimichthys crocea) is largely unknown. In this study, 10 COMMD gene family members (named LcCOMMDs) were successfully identified from large yellow croaker. The results showed that there were differences in the number of LcCOMMDs exons at the level of gene structure, which reflected that they had adjusted and changed accordingly in the process of evolution to adapt to the environment and achieved functional diversification. Through phylogenetic analysis, we found that the LcCOMMDs was highly conserved, indicating their important functions in organisms. It was worth noting that the expression levels of LcCOMMD1, LcCOMMD2, LcCOMMD3, LcCOMMD5 and LcCOMMD10 in the spleen changed significantly after bacterial stress, which suggested that these genes might be involved in the regulation of innate immune response. In addition, the expression levels of LcCOMMD1, LcCOMMD2, LcCOMMD3, LcCOMMD5, LcCOMMD7, LcCOMMD8, LcCOMMD9 and LcCOMMD10 changed significantly after hypoxia exposure, which further proved the role of LcCOMMDs in immune function. In summary, this study not only revealed the important role of COMMD genes in the innate immune response of large yellow croaker, but also provided valuable information for further understanding the regulatory mechanism of COMMD gene family under different conditions.
Identification and Expression Analysis of LncRNAs Reveal the Immune Mechanism of Visceral White-Nodules Disease Resistance in Large Yellow Croaker

Abstract:Long non-coding RNAs (lncRNAs) have several known functions in fish growth processes and signal transduction, but their possible roles in response to bacterial diseases remain largely unresolved. In this study, we report a comprehensive cold-water bacterial disease-responsive lncRNA expression profile for understanding the transcriptional regulatory mechanisms of visceral white-nodules disease resistance in large yellow croaker. A total of 2534 high-confidence lncRNAs were identified by a rigorous filtering pipeline as a basic sequence set for comparative transcriptional analysis. In addition, a total of 10,200 lncRNA–mRNA pairs with high correlation coefficients were identified by expressions level correlation analysis, including non-redundant 381 DE lncRNAs and 2590 differential expressed genes. MSTRG_11084_1 and MSTRG_20402_1 were linked to a large number of target genes and may be involved in important functions in immune regulation. We further revealed the conserved and idiosyncratic features of the disease response process between the technical control strain (TCS) and the resistant strain (RS). Immune-related pathways were enriched in GO terms and KEGG pathways, among which cytokine–cytokine receptor interaction, MAPK signaling pathway, and NF-kappa B signaling pathway may play a key role in VWND resistance in large yellow croaker. Protein–protein interaction network (PPI) analysis revealed that immune-related target genes such as il-10 , met , acta2 , myc , cav1 , and ntrk1 , as well as growth and metabolism-related target genes such as pik3r2 , igf1 , sc5d , hmgcr , and lss were considered the main hub genes. This study represents the first characterization of lncRNAs involved in VWND resistance in large yellow croaker and provides new clues for elucidating the disease response mechanism of large yellow croaker.

Abstract:The effect of free Cd(II) ions on monomeric Cd7-metallothionein-2 (MT) from rabbit liver has been studied. Slow, concentration-dependent dimerization of this protein was observed by gel filtration chromatographic studies. The dimeric MT form, isolated by gel filtration, contains approximately two additional and more weakly bound Cd(II) ions per monomer. The incubation of MT dimers with complexing agents EDTA and 2-mercaptoethanol leads to the dissociation of dimers to monomers. The results of circular dichroism (CD) and electronic absorption studies indicate that the slow dimerization process is preceded by an initial rapid Cd-induced rearrangement of the monomeric Cd7-MT structure. The 113Cd NMR spectrum of the MT dimer revealed only four 113Cd resonances at chemical shift positions similar to those observed for the Cd4 cluster of the well-characterized monomeric 113Cd7-MT. This result suggests that on dimer formation major structural changes occur in the original three-metal cluster domain of Cd7-MT.

Abstract:The large yellow croaker, Larimichthys crocea, is one of the most economically important marine fish species endemic to China. Its wild stocks have severely suffered from overfishing, and the aquacultured species are vulnerable to various marine pathogens. Here we report the creation of a draft genome of a wild large yellow croaker using a whole-genome sequencing strategy. We estimate the genome size to be 728 Mb with 19,362 protein-coding genes. Phylogenetic analysis shows that the stickleback is most closely related to the large yellow croaker. Rapidly evolving genes under positive selection are significantly enriched in pathways related to innate immunity. We also confirm the existence of several genes and identify the expansion of gene families that are important for innate immunity. Our results may reflect a well-developed innate immune system in the large yellow croaker, which could aid in the development of wild resource preservation and mariculture strategies.

Abstract:Large yellow croaker (Larimichthys crocea) is one of the most important marine fish in China, representing the highest yield of fish species in marine net cage aquaculture. In recent years, the rotten body disease caused by scuticociliate was the main perniciousness for the fish fry, and led considerable economic losses. To date, no treatments had proven to be effective to the disease, so it was urgent to carry out the researches on disease-resistance breeding of this fish. Based on genome resequence for a natural population, a genome-wide association study (GWAS) to identify those loci associated with the rotten body disease resistance was performed in this work. A total of 3000 fish from 6 sub-populations were collected, and 270 phenotypic extremes were selected for genotyping. Two analysis models were employed to verify the accuracy and reliability of GWAS results. 2,019,067 SNPs were remained, and 14 SNPs were finally identified to be correlated with disease resistance, explaining phenotypic variance ranging from 5.4% to 9.2%. Within these regions, 5 candidate genes, NF-κB1, UBXN1, PTX3, DAB2IP and CYR61, which were involved in NF-κB signaling pathway, suggested the importance of NF-κB signaling pathway in the disease resistance. These results showed the complex polygenic architecture in large yellow croaker resistance against parasite scuticociliate. It also provided valuable foundation for future marker-assisted selection breeding of large yellow croaker against scuticociliate.

Abstract:Disease outbreaks in aquaculture have recently intensified. In particular, visceral white-nodules disease, caused by Pseudomonas plecoglossicida, has severely hindered the small yellow croaker (Larimichthys polyactis) aquaculture industry. However, research on this disease is limited. To address this gap, the present study employed a 100K SNP chip to genotype individuals from an F1 full-sib family, identify single nucleotide polymorphisms (SNPs), and construct a genetic linkage map for this species. A high-density genetic linkage map spanning a total length of 1395.72 cM with an average interval of 0.08 cM distributed across 24 linkage groups was obtained. Employing post-infection survival time as an indicator of disease resistance, 13 disease resistance-related quantitative trait loci (QTLs) were detected, and these regions included 169 genes. Functional enrichment analyses pinpointed 11 candidate disease resistance-related genes. RT-qPCR analysis revealed that the genes of chmp1a and arg1 are significantly differentially expressed in response to P. plecoglossicida infection in spleen and liver tissues, indicating their pivotal functions in disease resistance. In summary, in addition to successfully constructing a high-density genetic linkage map, this study reports the first QTL mapping for visceral white-nodules disease resistance. These results provide insight into the intricate molecular mechanisms underlying disease resistance in the small yellow croaker.

The identification of toll-like receptor genes in large yellow croaker (Larimichthys crocea): provides insights into its environmental adaptation to biological and abiotic stresses

Abstract:Large yellow croaker ( Larimichthys crocea ), the most developing fish of China, suffering from both biotic and abiotic stressors. A genome-wide study was performed for the first time to investigate the roles of Toll-like receptor genes in large yellow croaker ( LcTLRs ) working in hypoxia response and Aeromonas hydrophila infection. 12 TLR genes were identified and annotated, and phylogenetic tree, analysis of structure and motifs demonstrated that TLRs were highly conserved. To further investigate the LcTLRs under environmental stress, expression pattern analysis of hypoxic response and Aeromonas hydrophila infection revealed that there were nine and six members of LcTLRs showing significant differential expression, indicating that they were concerned in hypoxia stress and disease responses. Meanwhile, their expression levels were validated utilizing qPCR. Taken together, a greater appreciation and understanding of TLRs function in the reaction to biotic and abiotic stress would ultimately lead to more efficiently environmental adaptation in large yellow croaker.

Transcriptome-wide analyses of early immune responses in lumpfish leukocytes upon stimulation with poly(I:C)

Abstract:Background: Both bacterial and viral diseases are a major threat to farmed fish. As the antiviral immune mechanisms in lumpfish ( Cyclopterus lumpus L.) are poorly understood, lumpfish leukocytes were stimulated with poly(I:C), a synthetic analog of double stranded RNA, which mimic viral infections, and RNA sequencing was performed. Methods: To address this gap, we stimulated lumpfish leukocytes with poly(I:C) for 6 and 24 hours and did RNA sequencing with three parallels per timepoint. Genome guided mapping was performed to define differentially expressed genes (DEGs). Results: Immune genes were identified, and transcriptome-wide analyses of early immune responses showed that 376 and 2372 transcripts were significantly differentially expressed 6 and 24 hours post exposure (hpe) to poly(I:C), respectively. The most enriched GO terms when time had been accounted for, were immune system processes (GO:0002376) and immune response (GO:0006955). Analysis of DEGs showed that among the most highly upregulated genes were TLRs and genes belonging to the RIG-I signaling pathway, including LGP2, STING and MX, as well as IRF3 and IL12A. RIG-I was not identified, but in silico analyses showed that genes encoding proteins involved in pathogen recognition, cell signaling, and cytokines of the TLR and RIG-I signaling pathway are mostly conserved in lumpfish when compared to mammals and other teleost species. Conclusions: Our analyses unravel the innate immune pathways playing a major role in antiviral defense in lumpfish. The information gathered can be used in comparative studies and lay the groundwork for future functional analyses of immune and pathogenicity mechanisms. Such knowledge is also necessary for the development of immunoprophylactic measures for lumpfish, which is extensively cultivated for use as cleaner fish in the aquaculture for removal of sea lice from Atlantic salmon ( Salmo salar L.).

Abstract:Toll-like receptor 21 (TLR21) is a non-mammalian type TLR, and plays an important role in innate immune response in fish. In this paper, the full-length cDNA sequence of TLR21 gene was identified and characterized from large yellow croaker, Larimichthys crocea and was termed as LcTLR21. It consists of 3365 bp, including a 5’-terminal untranslated region (UTR) of 97 bp, a 3’-terminal UTR of 331 bp, and an open reading frame (ORF) of 2937 bp encoding a polypeptide of 978 amino acid residues. The deduced LcTLR21 contains a signal peptide domain at N-terminal, 12 leucine-rich repeats (LRRs) at the extracellular region, a transmembrane domain and a cytoplasmic toll-interleukin-1 receptor (TIR) domain at the C-terminal. Subcellular localization analysis revealed that the LcTLR21-GFP was constitutively expressed in cytoplasm. Tissue expression analysis indicated that LcTLR21 gene broadly expressed in most of the examined tissues, with the most predominant abundance in spleen, followed by head-kidney and liver, while the weakest expression was detected in brain. The expression level of LcTLR21 after LPS, poly I:C and Vibrio parahaemolyticus challenges was investigated in spleen, head-kidney and liver. LcTLR21 gene transcripts increased significantly in all examined tissues after the challenges, and the highest expression level was detected in liver at 24 h after poly I:C stimulation (P < 0.05), suggesting that LcTLR21 might play a crucial role in fish resistance to viral and bacterial infections.

Abstract:A CXCL13-like chemokine cDNA was isolated from large yellow croaker (Pseudosciaena crocea) by expressed sequence tag (EST) analysis (LycCXCL13) The full-length cDNA of LycCXCL13 is 796 nucleotides (nt) encoding a protein of 97 amino acids (aa), with a putative molecular weight of 10 7 kDa. Abstract:Procambarus clarkii is an economically important species in China; however, its high mortality rate due to pathogenic bacteria, particularly Vibrio parahaemolyticus, results in significant economic loss. This study aimed to understand the immune response of crayfish to bacterial infection by comparing and analyzing transcriptome data of hepatopancreatic tissue from P. clarkii challenged with V. parahaemolyticus or treated with PBS. Physiological indices (TP, Alb, ACP, and AKP) were analyzed, and tissue sections were prepared. After assembling and annotating the data, 18,756 unigenes were identified. A comparison of the expression levels of these unigenes between the control and V. parahaemolyticus groups revealed 4037 DEGs, with 2278 unigenes upregulated and 1759 downregulated in the V. parahaemolyticus group. GO (Gene Ontology) enrichment analysis shows that the DGEs are mainly enriched in cellular anatomical activity, bindinga and cellular process, enrichment analysis of KEGG (Kyoto Encyclopedia of Genes and Genomes) pathways showed that DGEs were mainly enriched in Base excision repair, Phagosome and Longevity regulating pathway. At the same time, lysosome was also enriched. The phagosome and lysosome pathways play a crucial role in the immune defense of crayfish against V. parahaemolyticus injection that will be highlighted. In addition, the expression levels of six selected immune-related DEGs were measured using qRT-PCR, which validated the results of RNA-seq analysis. This study provides a new perspective on the immune system and defense mechanisms of P. clarkii and a valuable foundation for further investigation of the molecular immune mechanisms of this species.

Abstract:Apelin, a pleiotropic cytokine with various biological activities, plays important roles in both infectious and noninfectious inflammatory diseases in mammals by regulating immune responses. However, the effect of apelin on the host defenses against microbial infections in teleosts is still unknown. Therefore, this study aimed to characterize the molecular features of apelin in Larimichthys crocea (designated LCapelin) and to investigate the roles of LCapelin in bacterial infection in vivo. The complete open reading frame (ORF) of LCapelin, which encodes a 77-amino acid precursor, was cloned and identified. In healthy fish, LCapelin was constitutively expressed in all 10 tissues examined, and the highest expression level was observed in muscle tissue. Following a challenge with Vibrio parahemolyticus, the mRNA expression of LCapelin was significantly increased at 4 hpi in the spleen. However, in the liver, the expression of LCapelin decreased initially but gradually returned to normal. Furthermore, pretreatment with the synthetic peptide LCapelin-13 prior to Vibrio parahaemolyticus challenge significantly ameliorated clinical signs, inhibited the expression of inflammatory cytokines (TNF-α, IL-1β, and IL-6) in the spleen and liver, decreased the proliferation of splenocytes and melanomacrophage centers (MMCs) in the spleen, and promoted bacterial clearance. Taken together, our results show that LCapelin participates in host defense against V. parahaemolyticus infection in L. crocea and may have potential application in the development of new strategies to combat infectious diseases in teleosts.
Genome-Wide Identification of Cis-acting Expression QTLs in Large Yellow Croaker

Abstract:The large yellow croaker is one of the largest marine economic fish in China with the farming yield about 30 tons per year. The genetic selection for growth and disease resistance has been performed in recent years. The identification of trait-associated molecular makers, causative variants, and causative genes is helpful for genetic selection in large yellow croaker. It has been discovered that most of polygenic traits are controlled with multiple genes via regulatory variant, and GWAS-identified loci are enriched in the regulatory variant. Cis-acting eQTL is a widespread regulatory variant that controls the expression of nearby gene. We herein take advantage of RNA-seq and whole genome sequencing technique to identify genome-wide eQTLs in liver tissue for large yellow croaker; a forward selection routine is applied for identification of multiple eQTLs. To fine map causative mutation for each eQTL, a credible set is built to confine causative variants. Totally, 2427 eQTLs have been identified, 69.7% (1,691/2,427) of them are primary eQTL signals, and the remaining are secondary signals, many functional important target genes have been discovered. We highlight several functional pivotal genes including SMC3, TUSC3, TITIN, MCPH1, and MDHC, in which the expression of MCPH1 is regulated by two eQTLs; the distance of these eQTLs from target genes is symmetrically distributed, 25.5% of them are within 1 Mb region from target genes, whereas 74.5% of them are between 1 and 2 Mb regions; most of the identified eQTL has been well resolved, and 19.3 (469/2427) of eQTL have the size of credible set (the number of variants in credible set) less than 50.
