Abstract:The tea plant (Camellia sinensis) is an evergreen woody plant with a high economic value. Guangxi Province is adjacent to the origin center of the tea plant in southern China. It has abundant germplasm resources and is a historically important tea-producing province. However, there is little information about the genetic diversity, genetic introgression, and fingerprints of the tea germplasms from Guangxi Province. Here, we constructed a phylogenetic tree of 126 tea accessions from Guangxi Province using 20 SSR markers. This tree classified these tea accessions into three subgroups containing 19, 47, and 60 members, respectively. High genetic similarity was observed among the three subgroups, and the genetic diversity of the populations was ranked as follows: subgroup 3 > subgroup 2 > subgroup 1. Furthermore, we analyzed the genetic relationships among 168 tea accessions from Guangxi Province and neighboring provinces. The results of the population structure analysis were highly consistent with the clustering results, and genetic introgression was observed. We identified six SSRs as the core marker set, because they could sufficiently distinguish between all 126 tea accessions. The results provide a crucial theoretical basis for utilization and protection of tea germplasms from Guangxi Province, and will help improve the breeding and popularization of elite tea cultivars.
Genetic Diversity among Tea Cultivars from China, Japan and Kenya Revealed by Issr Markers and Its Implication for Parental Selection in Tea Breeding Programmes

Abstract:Tea plant [Camellia sinensis (L.) O. Kuntze] is an important beverage crop in the world. In recent years many clonal tea cultivars have been released, and they play major roles in improving the production and quality of tea. It is important to understand the genetic diversity and relatedness of these cultivars to avoid inbreeding and narrow genetic basis in future tea breeding. In the present study, genetic diversity and relationship of 48 tea cultivars from China, Japan and Kenya were evaluated by inter-simple sequence repeat (ISSR) markers. A total of 382 ISSR bands were scored, of which 381 (99.7%) were polymorphic. The ISSR primers showed high ability to distinguish between tea cultivars according to their high Resolving Power (R-P) with an average of 7.4. The mean of Nei's gene diversity (H) and Shannon's information index (I) were 0.22 and 0.35, respectively. More abundant diversity was revealed among cultivars in China than those in Japan and Kenya. Within Chinese populations, the level of diversity in east China was higher than that in other regions. The coefficient of genetic differentiation (G(ST)) was 0.202, which indicates a high degree of genetic variation within populations. This result was further confirmed by analysis of molecular variance, which revealed the variance component within the populations (92.07%) was obviously larger than that among populations (7.93%). The level of gene flow (N-m) was estimated to be 2.0. This could be explained by frequent natural cross-pollination and seed dispersal among tea populations. The pairwise similarity coefficient between the cultivars varied from 0.162 to 0.538. A dendrogram of 48 tea cultivars was constructed where all the tested cultivars were divided into two groups. Our data show that the genetic relationship among tea cultivars can be determined by the ISSR markers. This will provide valuable information to assist parental selection in current and future tea breeding programmes.

Abstract:41 rice lines,including 39 aromatic rice lines and 2 indica rice restorer lines were analyzed by using 13 simple sequence repeats(SSR)primer pairs selected from 40 SSR of National Standard primer pairs that disperse on 12 chromosomes in rice.A total of 36 polymorphic bands were detected among 41 lines.Cluster analysis showed that genetics similarities among the 41 lines were above 0.58,while the genetics similarities among the aromatic rice lines were above 0.64.As expected,the result of cluster reflected basically the genetic relatives based on the pedigree analysis.
Genetic Diversity and Structure of Tea Germplasm Originated from Region of North Yangtze River Based on EST-SSR Markers

Abstract:The 25 pairs of EST-SSR primers were used to analyze the genetic diversity,genetic structure and genetic relationship of 45 tea accessions originated from region of north Yangtze River.Totally 83 alleles were identified,on an average of 3.3 alleles each pair of primers.The mean of polymorphism information content(PIC) was 0.61.The observed heterozygosity(Ho) was averagely higher than the expected heterozygosity(He).Among 45 tea accessions the average numbers of the observed alleles were 4.2,and the number of effective alleles 2.8.The observed heterozygosity,gene diversity and Shannon information index were 0.73,0.61 and 1.11,respectively.The low genetic difference(Gst=0.2) and high geneflow(Nm=3.9) of tea populations from Hubei,Anhui and Shaanxi were found.Analysis of molecular variance(AMOVA) showed that variance components inter-population and intra-population were 4.03% and 95.97% respectively.The paired similarity coefficients of 45 accessions were from 0.32 to 0.89.No clearly regional partition among 45 accessions was found from the dendrogram.The high level of genetic similarity was demonstrated among tea population of Hubei,Anhui and Shaanxi province,and Shaanxi population showed relatively distant relationship comparing to population of Hubei and Anhui.

Abstract:Background/Objectives: The ancient tea plant germplasm resources are rich in genetic diversity and provide an important basis for the genetic diversity in tea germplasm resources. To explore the genetic diversity of ancient tea plant germplasm resources in Jiulong County, Sichuan Province. Methods: 59 ancient tea tree germplasm resources were analyzed using simple sequence repeat (SSR) molecular markers and chemical composition analysis. Results: The results showed that a total of 83 alleles were amplified by 23 pairs of SSR primers, with an average observed allele number (Na) of 3.6 and an effective allele number (Ne) of 2.335. The average Shannon information index (I) and the polymorphic information content (PIC) of the primers were 0.896 and 0.446, respectively. The results of the UPGMA cluster analysis showed that 59 ancient tea tree samples could be classified into five different subgroups. Based on the results of chemical composition analysis, two specific tea germplasm resources with high amino acid content, 10 excellent germplasm resources with tea polyphenol content over 20% and some other tea germplasm resources were identified. Conclusions: This study reveals that Jiulong's ancient tea tree germplasm exhibits significant genetic diversity and includes valuable tea tree planting resources. These findings provide a foundational framework for the conservation, detailed exploration and sustainable utilization of these resources.

Abstract:Twelve tea germplasms were tested with RAPD showed, they can be divided into four groups.The genetic distance of four lines from Japan(JP1~4)are close to Fudingdabaicha, Wuniuzao and Zhenong139.sproating phase and chemical composition of twelve tea lines were compared and identified. Select JP-1, JP-3, J-2 and J-3 had higher concentration of which contain high tea polyphenols,amino acids and caffeine. And J-1,J-2 andJP-4 have lower content of caffeine.which might be good materials for breeding low caffeine tea cultivars. S-1 and S-2 were good breeding materials for breeding cultivars with high concent catechins.

Abstract:Abstract The ancient tea plant, as a precious natural resource and source of tea plant genetic diversity, is of great value for studying the evolutionary mechanism, diversification, and domestication of plants. The overall genetic diversity among ancient tea plants and the genetic changes that occurred during natural selection remain poorly understood. Here, we report the genome resequencing of eight different groups consisting of 120 ancient tea plants: six groups from Guizhou Province and two groups from Yunnan Province. Based on the 8,082,370 identified high-quality SNPs, we constructed phylogenetic relationships, assessed population structure, and performed genome-wide association studies (GWAS). Our phylogenetic analysis showed that the 120 ancient tea plants were mainly clustered into three groups and five single branches, which is consistent with the results of principal component analysis (PCA). Ancient tea plants were further divided into seven subpopulations based on genetic structure analysis. Moreover, it was found that the variation in ancient tea plants was not reduced by pressure from the external natural environment or artificial breeding (nonsynonymous/synonymous = 1.05). By integrating GWAS, selection signals, and gene function prediction, four candidate genes were significantly associated with three leaf traits, and two candidate genes were significantly associated with plant type. These candidate genes can be used for further functional characterization and genetic improvement of tea plants.

Abstract:The tea plants have been one of the most widely consumed and oldest nonalcoholic beverage crops in the world. Lingyun Baihao tea plants are unique species and widely distribute in Guangxi. It is well known that aroma usually determine the quality of tea. In recent years, molecular identification has been employed in the tea plant at the genetic level. However, the association of aroma loss issues to genetic diversities between wild and cultivated tea plants is not clear. Here, we identified 112,938,224 single nucleotide polymorphisms (SNPs) and 10,736,211 insertions/deletions (InDels) for the tea plants through the whole genome sequencing technology. Both SNPs and InDels have certain characteristics in the tea genome, which transition in SNPs type distributes wildly comparing with transversion and single base variation has absolute advantage in InDels. These markers demonstrated that DNA polymorphisms and high diversity. Collectively, we confirmed that the loss of aroma might due to genetic differences at the molecular level between wild and cultivated tea plants, which will be valuable resources for further genetic researches of Lingyun Baihao tea plant.

Abstract:Genetic identification of three tea lines from Sanmen County of Zhejiang Province was carried out using DNA fingerprint technology, with 5 early sprouting tea cultivars of Zhejiang Province as control. 589 loci from 126 bands was amplified by 19 pairs of RAPD primers, among which 78 percent was polymorphic. The DNA fingerprint data showed that Xiangshanzao l and Xiangshanzao 2 belonged to a same type genetically. The three tea lines were distinct to the 5 early sprouting tea cultivars tested.

Abstract:The transcriptome of tea leaf was constructed using a tea cultivar Fudingdabai and a low-temperature induced albino tea cultivar Xiaoxueya as materials.There were 79 797 unigenes in total,among which 11 371 with the length above 1 000 bp accounted for 14.25%.There was 6 439 SSRs and 84.32% of which was perfect with 1-3 base pairs.Gene expression showed that there were 1 821 up-regulated genes and 1 779 down-regulated genes.Analysis of differential gene expression by gene ontology(GO) and cluster of orthologous groups(COG) revealed that the variations during posttranslational modification taking place in side cells might have caused the albino in tea cultivar Xiaoxueya.

Abstract:Camellia sinensis (L.) O. Kuntze is one of the most important non-alcoholic beverage crops in Asian and African countries. In recent years, many green tea cultivars have been released and played an important role in improving the production and quality of tea trees. The objectives of this study were to assess the genetic diversity of the eighteen main green tea cultivars in Zhejiang Province—the most famous green tea-producing area of China—using start codon-targeted (SCoT) markers and to develop a specific sequence-characterized amplified region (SCAR) marker for application in cultivar diagnosis. Thirty-one SCoT primers produced 264 loci, 226 of which were polymorphic. The genetic similarity coefficients among these green tea cultivars ranged from 0.587 to 0.814, indicating that a high level of genetic diversity was present. Both a UPGMA dendrogram and a PCoA plot grouped the tea cultivars into three groups. The partitioning of groups in the UPGMA and PCoA was similar, and much of the clustering was highly consistent with the classification of tea cultivars according to their genetic backgrounds. A unique SCoT band, SCoT4-1649, specific to the tea cultivar ‘Yingshuang,’ was transformed into a SCAR marker. This SCAR marker is highly useful for the identification and germplasm conservation of green tea cultivars.

Abstract:As one of the most popular Chinese tea products, oolong tea involves the most complicated manufacturing process and the most abundant tea germplasm resources. However, the unclear genetic backgrounds of oolong tea germplasms have been biological limitations for tea breeding and quality control. In this study, high-throughput SNP technology was used to analyze the genetic diversity of 100 oolong tea landraces and cultivars. Ninety-six pairs of primers were selected and validated from the expressed sequence tag (EST) database of Camellia sinensis. The results verified 75 SNP loci that are able to accurately and efficiently determine the genetic relationships among Chinese oolong tea germplasms. The DNA fingerprints of 4 main oolong tea-producing areas were constructed by tracing the information of each site of the SNP. The Guangdong oolong tea germplasms were a relatively distinct group, while the genotypes of Taiwan oolong tea were similar to those of populations in Fujian. The tea germplasms in Southern and Northern Fujian had the largest intersections, and they also showed their own characteristics. Our results provide guidance for the identification, integration, and selection of parents for tea plant germplasms. Moreover, our study provides an effective tool to protect the diversity of tea germplasms and to assist in future breeding work.

Abstract:AbstractTea, as one of the most popular beverages in the world, possesses a plethora of secondary metabolites that are beneficial to human health. Tea plants (Camellia sinensis) exhibit rich genetic diversity, where different cultivars can vary significantly in terms of yield, adaptability, morphology, and composition of secondary metabolites. Many tea cultivars have been the subject of much research interest, which have led to the accumulation of publicly available RNA-seq data. As such, it has become possible to systematically summarize the characteristics of different cultivars at the transcriptomic level, identify valuable functional genes, and infer gene functions through co-expression analysis. Here, the transcriptomes of 9 cultivars ofCamellia sinensiswere assembled and combined with the coding sequences of 13 cultivars ofCamellia sinensisto study the differences and similarities of gene expression and biological functions among cultivars. To give access to this data, we present TeaNekT (https://teanekt.sbs.ntu.edu.sg/), a web resource that provides user-friendly tools and interactive visualizations that facilitates the prediction of gene functions of various tea cultivars. We used TeaNekT to perform cross-cultivar comparison of co-expressed gene neighborhoods, clusters, and tissue-specific gene expression. We show that the members of the chalcone synthase (CHS) gene family, important for flavonoid synthesis, exhibit the highest expression variability, specific expression in leaves and buds, and significant modulation by methyl jasmonate (MeJA) treatment. By using comparative co-expression tools of TeaNekT, we identified multiple conserved genes involved in flavonoid biosynthesis among cultivars that have not been previously studied, warranting further research.

Abstract:Wuyi Mountain in Southeast China is the origin of black tea and oolong tea. It is also considered the ‘treasure trove of tea cultivars’ because of its rich tea germplasm resources. In the present study, the population structure and genetic diversity of 137 tea germplasms from Wuyi Mountain and its adjacent areas were analyzed by SNPs. The information index (I), observed heterozygosity (Ho), expected heterozygosity (He) and fixation index (F) polymorphisms of the selected SNPs were high, stable and reliable. Ho had an average of 0.389, while He had an average of 0.324, indicating that Wuyi Mountain tea germplasms had rich genetic diversity. The AMOVA results showed that genetic variation came mainly from intrapopulation variation, accounting for 66% of the total variation. The differences in the Fst and Nei values of tea germplasm between Wuyi Mountain and its adjacent areas are similar to the geographical differences. Multiple analyses based on high-quality SNPs found that the landraces of tea plants on Wuyi Mountain had different genetic backgrounds from the wild-type landraces and the landraces of Wuyi Mountain tea plants underwent population differentiation. This study provides a basis for the effective protection and utilization of tea germplasms on Wuyi Mountain and lays a foundation for identifying potential parents to optimize tea cultivation.

Abstract:Domestication has shaped the population structure and agronomic traits of tea plants, yet the complexity of tea population structure and genetic variation that determines these traits remains unclear. We here investigated the resequencing data of 363 diverse tea accessions collected extensively from almost all tea distributions and found that the population structure of tea plants was divided into eight subgroups, which were basically consistent with their geographical distributions. The genetic diversity of tea plants in China decreased from southwest to east as latitude increased. Results also indicated that Camellia sinensis var. assamica (CSA) illustrated divergent selection signatures with Camellia sinensis var. sinensis (CSS). The domesticated genes of CSA were mainly involved in leaf development, flavonoid and alkaloid biosynthesis, while the domesticated genes in CSS mainly participated in amino acid metabolism, aroma compounds biosynthesis, and cold stress. Comparative population genomics further identified ~730 Mb novel sequences, generating 6,058 full‐length protein‐encoding genes, significantly expanding the gene pool of tea plants. We also discovered 217,376 large‐scale structural variations and 56,583 presence and absence variations (PAVs) across diverse tea accessions, some of which were associated with tea quality and stress resistance. Functional experiments demonstrated that two PAV genes (CSS0049975 and CSS0006599) were likely to drive trait diversification in cold tolerance between CSA and CSS tea plants. The overall findings not only revealed the genetic diversity and domestication of tea plants, but also underscored the vital role of structural variations in the diversification of tea plant traits.

Abstract:BackgroundQinba area has a long history of tea planting and is a northernmost region in China where Camellia sinensis L. is grown. In order to provide basic data for selection and optimization of molecular markers of tea plants. 118 markers, including 40 EST-SSR, 40 SRAP and 38 SCoT markers were used to evaluate the genetic diversity of 50 tea plant (Camellia sinensis.) samples collected from Qinb. tea germplasm, assess population structure.ResultsIn this study, a total of 414 alleles were obtained using 38 pairs of SCoT primers, with an average of 10.89 alleles per primer. The percentage of polymorphic bands (PPB), polymorphism information content (PIC), resolving power (Rp), effective multiplex ratio (EMR), average band informativeness (Ibav), and marker index (MI) were 96.14%, 0.79, 6.71, 10.47, 0.58, and 6.07 respectively. 338 alleles were amplified via 40 pairs of SRAP (8.45 per primer), with PPB, PIC, Rp, EMR, Ibav, and MI values of 89.35%, 0.77, 5.11, 7.55, 0.61, and 4.61, respectively. Furthermore, 320 alleles have been detected using 40 EST-SSR primers (8.00 per primer), with PPB, PIC, Rp, EMR, Ibav, and MI values of 94.06%, 0.85, 4.48, 7.53, 0.56, and 4.22 respectively. These results indicated that SCoT markers had higher efficiency.Mantel test was used to analyze the genetic distance matrix generated by EST-SSRs, SRAPs and SCoTs. The results showed that the correlation between the genetic distance matrix based on EST-SSR and that based on SRAP was very small (r = 0.01), followed by SCoT and SRAP (r = 0.17), then by SCoT and EST-SSR (r = 0.19).The 50 tea samples were divided into two sub-populations using STRUCTURE, Neighbor-joining (NJ) method and principal component analyses (PCA). The results produced by STRUCTURE were completely consistent with the PCA analysis. Furthermore, there is no obvious relationship between the results produced using sub-populational and geographical data.ConclusionAmong the three types of markers, SCoT markers has many advantages in terms of NPB, PPB, Rp, EMR, and MI. Nevertheless, the values of PIC showed different trends, with the highest values generated with EST-SSR, followed by SCoT and SRAP. The average band informativeness showed similar trends. Correlation between genetic distances produced by three different molecular markers were very small, thus it is not recommended to use a single marker to evaluate genetic diversity and population structure. It is hence suggested that combining of different types of molecular markers should be used to evaluate the genetic diversity and population structure. It also seems crucial to screen out, for each type of molecular markers, core markers of Camellia sinensis. This study revealed that genes of exotic plant varieties have been constantly integrated into the gene pool of Qinba area tea. A low level of genetic diversity was observed; this is shown by an average coefficient of genetic similarity of 0.74.

Abstract:Abstract Tea plants ( Camellia sinensis ) are commercially cultivated in >60 countries, and their fresh leaves are processed into tea, which is the most widely consumed beverage in the world. Although several chromosome-level tea plant genomes have been published, they collapsed the two haplotypes and ignored a large number of allelic variations that may underlie important biological functions in this species. Here, we present a phased chromosome-scale assembly for an elite oolong tea cultivar, “Huangdan”, that is well known for its high levels of aroma. Based on the two sets of haplotype genome data, we identified numerous genetic variations and a substantial proportion of allelic imbalance related to important traits, including aroma- and stress-related alleles. Comparative genomics revealed extensive structural variations as well as expansion of some gene families, such as terpene synthases (TPSs), that likely contribute to the high-aroma characteristics of the backbone parent, underlying the molecular basis for the biosynthesis of aroma-related chemicals in oolong tea. Our results uncovered the genetic basis of special features of this oolong tea cultivar, providing fundamental genomic resources to study evolution and domestication for the economically important tea crop.
