Abstract:The ability to interconvert information between electronic and ionic modalities has transformed our ability to record and actuate biological function. Synthetic biology offers the potential to expand communication ‘bandwidth’ by using biomolecules and providing electrochemical access to redox-based cell signals and behaviours. While engineered cells have transmitted molecular information to electronic devices, the potential for bidirectional communication stands largely untapped. Here we present a simple electrogenetic device that uses redox biomolecules to carry electronic information to engineered bacterial cells in order to control transcription from a simple synthetic gene circuit. Electronic actuation of the native transcriptional regulator SoxR and transcription from the PsoxS promoter allows cell response that is quick, reversible and dependent on the amplitude and frequency of the imposed electronic signals. Further, induction of bacterial motility and population based cell-to-cell communication demonstrates the versatility of our approach and potential to drive intricate biological behaviours.

Abstract:We developed a bioelectronic communication system that is enabled by a redox signal transduction modality to exchange information between a living cell-embedded bioelectronics interface and an engineered microbial network. A naturally communicating three-member microbial network is 'plugged into' an external electronic system that interrogates and controls biological function in real time. First, electrode-generated redox molecules are programmed to activate gene expression in an engineered population of electrode-attached bacterial cells, effectively creating a living transducer electrode. These cells interpret and translate electronic signals and then transmit this information biologically by producing quorum sensing molecules that are, in turn, interpreted by a planktonic coculture. The propagated molecular communication drives expression and secretion of a therapeutic peptide from one strain and simultaneously enables direct electronic feedback from the second strain, thus enabling real-time electronic verification of biological signal propagation. Overall, we show how this multifunctional bioelectronic platform, termed a BioLAN, reliably facilitates on-demand bioelectronic communication and concurrently performs programmed tasks.

Abstract:Microbial communication can drive coordinated functions through sensing, analyzing and processing signal information, playing critical roles in biomanufacturing and life evolution. However, it is still a great challenge to develop effective methods to construct a microbial communication system with coordinated behaviors. Here, we report an electron transfer triggered redox communication network consisting of three building blocks including signal router, optical verifier and bio-actuator for microbial metabolism regulation and coordination. In the redox communication network, the Fe 3+ /Fe 2+ redox signal can be dynamically and reversibly transduced, channeling electrons directly and specifically into bio-actuator cells through iron oxidation pathway. The redox communication network drives gene expression of electron transfer proteins and simultaneously facilitates the critical reducing power regeneration in the bio-actuator, thus enabling regulation of microbial metabolism. In this way, the redox communication system efficiently promotes the biomanufacturing yield and CO 2 fixation rate of bio-actuator. Furthermore, the results demonstrate that this redox communication strategy is applicable both in co-culture and microbial consortia. The proposed electron transfer triggered redox communication strategy in this work could provide an approach for reducing power regeneration and metabolic optimization and could offer insights into improving biomanufacturing efficiency.

Abstract:SummarySynthetic biology offers new tools and capabilities of engineering cells with desired functions for example as new biosensing platforms leveraging engineered microbes. In the last two decades, bacterial cells have been programmed to sense and respond to various input cues for versatile purposes including environmental monitoring, disease diagnosis and adaptive biomanufacturing. Despite demonstrated proof‐of‐concept success in the laboratory, the real‐world applications of microbial sensors have been restricted due to certain technical and societal limitations. Yet, most limitations can be addressed by new technological developments in synthetic biology such as circuit design, biocontainment and machine learning. Here, we summarize the latest advances in synthetic biology and discuss how they could accelerate the development, enhance the performance and address the present limitations of microbial sensors to facilitate their use in the field. We view that programmable living sensors are promising sensing platforms to achieve sustainable, affordable and easy‐to‐use on‐site detection in diverse settings.
Bioelectrocatalytic system coupled with enzyme-based biocomputing ensembles performing boolean logic operations: approaching "smart" physiologically controlled biointerfaces

Abstract:The modified electrode for electrocatalytic oxidation of NADH was developed using a pH-switchable redox interface. The operation of the modified electrode was controlled by logic operations performed by enzyme systems processing biochemical input signals. The electrocatalytic oxidation of NADH was activated upon appropriate combinations of the signals processed by the AND/OR logic operations performed by the enzymes. The modified interface was reset in a mute nonactive state by another enzyme reaction. The coupling between the enzyme logic systems and the bioelectrocatalytic interface was achieved by pH changes produced in situ by the enzyme reactions, resulting in different protonation states of the polymeric matrix associated with the electrode surface. The bioelectrocatalytic system integrated with biochemical computing systems opens the way to novel "smart" interfaces for multisignal biosensors and signal-controlled biofuel cells. In a long perspective, this approach will allow physiological control of implantable bioelectronic devices.

Abstract:The Internet of Bio-Nano Things (IoBNT) is an emerging area of networking where seamless interconnection between biological and electrical nanotechnology-enabled devices is envisioned to enable disruptive applications. This paper focuses on characterizing the propagation of information (communication channel) through an interface between the biological and the electrical domains, whose components are commonly used as part of biosensing systems. On top of its sensing capabilities, this interface, based on electrochemical transduction, is here innovatively modeled and characterized in terms of communication performance, a key parameter in the context of IoBNT. In particular, the transduction at the basis of this channel is enabled by interactions with a circuit electrode of reduction-oxidation (redox) chemical reactions. Redox reactions are among the building blocks of communication channels in biological cells and tissues. Based on the underlying physical and chemical processes, an analytical system model is detailed for the channel. Based on the latter, an experimentally validated computational model is formulated to enable the empirical estimation of its performance through simulation data. The estimation of Signal-to-Noise Ratio (SNR), Limit of Detection (LoD), and Limit of Quantification (LoQ) are followed by frequency-based analysis of the channel and the estimation of an upper-bound to its information capacity. Design rules based on a trade-off between the dimension of the transducer and its communication performance are derived to aid in the integration of this communication channel into future IoBNT devices.

Biosynthetic Electronic Interfaces for Bridging Microbial and Inorganic Electron Transport

Abstract:Electron transport in biological and inorganic systems is mediated through distinct mechanisms and pathways. Their fundamental mismatch in structural and thermodynamic properties has imposed significant challenge on the effective coupling at the biotic/abiotic interface, which is central to the design and development of bioelectronic devices and their translation towards various engineering applications. Using electrochemically active bacteria, such as G. sulfurreducens, as a model system, here we report a bottom-up, bio-synthetic approach to synergize the electron transport and significantly enhance the coupling at the heterogeneous junction. In particular, graphene oxide was exploited as the respiratory electron acceptors, which can be directly reduced by G. sulfurreducens through extracellular electron transfer, closely coupled with outer membrane cytochromes in electroactive conformation, and actively “wire” the redox centers to external electrical contacts. Through this strategy, the contact resistance at the biofilm-electrode interface can be effectively reduced by 90%. Furthermore, the cyclic voltammetry reveals that the electron transfer of DL-1 biofilm transformed from a low-current (~0.36 µA), rate-limited profile to a high-current (~5µA), diffusion-limited profile. These results suggested that the integration of rGO can minimize the charge transfer barriers at the biofilm-electrode interface. The more transparent contact at DL-1/electrode interface can enable unambiguous characterization of the inherent electron transport kinetics across the electroactive biofilm which can be modeled as a R(resistor) C (capacitor) circuit with critical frequency at 1000Hz. The current work represents a strategically new approach toward the seamless integration of biological and artificial electronics, which is expected to provide critical insights into the fundamentals of biological electron transport and open up new opportunities for applications in biosensing, biocomputing and bioenergy conversion. Abstract:Redox is a ubiquitous biological signaling modality that is providing opportunities for bioelectronics. Various experimental studies have demonstrated that catechols offer unique molecular electronic properties for redox-based bioelectronics because catechols can confer redox activity without conductivity. Here, we fabricated a catechol-containing hydrogel film at an electrode surface and characterized this film using dynamic spectroelectrochemical measurements and physics-based modeling (i.e., reaction–diffusion modeling). We show that (i) the flow of electrons through the catechol film involves a redox reaction network; (ii) the redox-state switching of the catechol node is gated by diffusible electron carriers (i.e., mediators) and synchronized to electron transfer at the electrode; and (iii) a physics-based reaction–diffusion model can be abstracted into readily measurable metrics that can be used to characterize the response characteristics of more complex experimental systems (i.e., systems that cannot be described from first principles). Finally, we performed a simple perturbation analysis to illustrate how theory can guide the selection of metrics capable of detecting interactions between the catechol-coated electrode and bio-relevant nodes of a redox interactome (i.e., metrics that are sensitive to redox network topology). Overall, this work provides a unifying framework to understand catechol-based electrode coatings and suggests how theory can guide the selection of metrics for data-driven analysis in emerging applications in redox bioelectronics.

Abstract:Reduction–oxidation (redox) reactions provide a distinct modality for biological communication that is fundamentally different from the more‐familiar ion‐based electrical modality. Biology uses these two modalities for communication through different systems (immune versus nervous), and uses different mechanisms to control the flow of the charge carriers: the flow of soluble ions is controlled using structural barriers (i.e., membranes) and gates (e.g., membrane‐spanning protein channels), while the flow of insoluble electrons is controlled using redox‐reaction networks. Here, a simple electrochemical approach to pattern catechols onto a flexible polysaccharide hydrogel is reported and it is demonstrated that the patterned catechol regions serve as nodes for the mediated flow of electrons through redox reactions. Electron flow through this node involves the switching of binary redox states (oxidized and reduced) and this node's redox state can be detected (i.e., "read") by passively observing its optical absorbance, or actively switching its redox‐state electrochemically. Further, this catechol node can be switched through biological mechanisms, and this enables the fabricated catechol node to be embedded within biochemical redox reaction networks to facilitate the spanning of bio‐electronic communication. Thus, it is envisioned that catechols can emerge as a molecular equivalent to a transistor for miniaturize‐able, deployable and sustainable redox‐linked bioelectronics.

Abstract:Redox biology is at the core of life sciences, accompanied by the close correlation of redox processes with biological activities. Redox homeostasis is a prerequisite for human health, in which the physiological levels of nonradical reactive oxygen species (ROS) function as the primary second messengers to modulate physiological redox signaling by orchestrating multiple redox sensors. However, excessive ROS accumulation, termed oxidative stress (OS), leads to biomolecule damage and subsequent occurrence of various diseases such as type 2 diabetes, atherosclerosis, and cancer. Herein, starting with the evolution of redox biology, we reveal the roles of ROS as multifaceted physiological modulators to mediate redox signaling and sustain redox homeostasis. In addition, we also emphasize the detailed OS mechanisms involved in the initiation and development of several important diseases. ROS as a double-edged sword in disease progression suggest two different therapeutic strategies to treat redox-relevant diseases, in which targeting ROS sources and redox-related effectors to manipulate redox homeostasis will largely promote precision medicine. Therefore, a comprehensive understanding of the redox signaling networks under physiological and pathological conditions will facilitate the development of redox medicine and benefit patients with redox-relevant diseases.

Abstract:Abstract In Biology, numerous cellular signalling and control networks are centred around redox active chalcogen species, such as the thiol group of cysteine, the sulfide of methionine and the selenol(ate) of the unusual amino acid selenocysteine. These amino acids form part of peptides, proteins and enzymes, which they endow with a distinct ( i.e. chalcogen) redox activity. Compared to the biological redox chemistry of metal ions ( e.g. iron, copper, manganese), the redox behaviour of such chalcogen-based systems is considerably more diverse, complex and difficult to study. Not surprisingly, there have been few interactions between electrochemists and biological chalcogen redox chemists in the past. Nonetheless, electrochemistry provides several interesting leads: Impedance measurements enable cell biologists to ‘watch cells grow’ in real time and in a continuous manner, which forms the basis for innovative drug profiling. Voltammetry can be used to monitor the formation of (oxygen and nitrogen based) reactive species at the level of individual macrophages without the need of elaborate staining techniques. At the same time, Cyclic Voltammetry provides access to the redox properties of various cysteine proteins and enzymes, and hence may assist in unravelling some of the remaining mysteries of the cellular thiolstat. And finally, electrochemical methods are extraordinarily powerful and useful in the characterization and ultimately also the design of redox-modulating natural products and drugs, including potential antioxidants and anticancer agents.

Abstract:Redox is a unique, programmable modality capable of bridging communication between biology and electronics. Previous studies have shown that the E. coli redox-responsive OxyRS regulon can be re-wired to accept electrochemically generated hydrogen peroxide (H 2 O 2 ) as an inducer of gene expression. Here we report that the redox-active phenolic plant signaling molecule acetosyringone (AS) can also induce gene expression from the OxyRS regulon. AS must be oxidized, however, as the reduced state present under normal conditions cannot induce gene expression. Thus, AS serves as a "pro-signaling molecule" that can be activated by its oxidation—in our case by application of oxidizing potential to an electrode. We show that the OxyRS regulon is not induced electrochemically if the imposed electrode potential is in the mid-physiological range. Electronically sliding the applied potential to either oxidative or reductive extremes induces this regulon but through different mechanisms: reduction of O 2 to form H 2 O 2 or oxidation of AS. Fundamentally, this work reinforces the emerging concept that redox signaling depends more on molecular activities than molecular structure. From an applications perspective, the creation of an electronically programmed "pro-signal" dramatically expands the toolbox for electronic control of biological responses in microbes, including in complex environments, cell-based materials, and biomanufacturing.

Reversible Modulation of Cell-Cell Interactions Using Electrochemistry

Abstract:Cell-cell interactions play an important role in many biological processes, and various methods have been developed for controlling the cell-cell interactions. However, the effective and rapid control of intercellular interactions remains challenging. Herein, we report a novel, rapid, and effective electrochemical strategy without destroying the basic life processes for the dynamic control of intercellular interactions via liposome fusion. In the proposed system, bioorthogonal chemical groups and hydroquinone (HQ)- and aminooxy (AO)-tethered ligands were modified on the surface of living cells on the basis of the liposome fusion, enabling dynamical intercellular assemblies. Upon application of the corresponding oxidative potential, the "off-state" HQ could be oxidized to the "on-state" quinone (Q), which subsequently reacts with AO-tethered ligands to form stable oxime linkages under physiological conditions. This reaction effectively shortens the distance between cells, promoting the formation of cell clusters. When the corresponding reverse reductive potential is applied, the oxime linkage is cleaved, resulting in the release of the cells. Furthermore, we employed HQ- and AO-tethered ligands to modify mitochondria, inducing mitochondrial aggregation. This noninvasive and label-free strategy allows for the dynamic reversible regulation of intercellular interactions, enhancing our understanding of intercellular communication networks, and has the potential for improving the antitumor therapy efficacy.

Abstract:In this Opinion, redox transformations of bioactive electron donors and electron acceptors, especially reactive electrophiles, are discussed. The mutual balance and their cooperative effects, together with an extensive battery of antioxidant/prooxidant enzymes, is responsible for maintaining the redox homeostasis of the cell. Electrochemical approaches play a key role in the investigation of these molecules, especially in research of their physico-chemical properties, their stability/reactivity and ability to interact with other cellular components such as nucleic acids, proteins (enzymes and cell receptors) and lipid membranes. The interaction of electron acceptors/donors is the basis for an understanding of highly complex and dynamic systems for homeostasis control and the cell response to stress conditions.

Abstract:Biology uses diffusible oxidants to perform functions that range from signaling to matrix assembly, and these oxidation chemistries offer surprising selectivities. Here, it is reported that mediated electrochemistry can access the richness of such oxidation chemistries. Specifically, electrode‐imposed voltage inputs are used to locally generate oxidized mediators that can diffuse into polymer solutions and induce the formation of covalent bonds for the deposition and functionalization of hydrogels at the electrode surface. Depending on the mediator's redox potential (E 0), it is possible to "gate" the voltage inputs to target specific residues (e.g., thiols or amines) and oxidation chemistries. Further, mediators of varying E 0 offer different reactivities and thus allow control of reaction‐diffusion rates to modulate the hydrogel's crosslink density and mechanical properties. Importantly, this mediated oxidation can be performed under physiologically relevant conditions to preserve labile biological functionalities (e.g., cell viability and protein function). Finally, it is demonstrated that protein fusion tags can be engineered to have "targetable" amino acid residues that enable protein function to be oxidatively conjugated to electrodeposited hydrogels. In summary, mediated electrochemistry can engage orthogonal oxidation chemistries to create functionalized matrices and thus mediated electrochemistry should add important capabilities to the electrofabrication toolbox.

Abstract:Synthetic biology has emerged from molecular biology and engineering approaches and aims to develop novel, biologically-inspired systems for industrial and basic research applications ranging from biocomputing to drug production. Surprisingly, redoxin (thioredoxin, glutaredoxin, peroxiredoxin) and other thiol-based redox systems have not been widely utilized in many of these synthetic biology applications.We reviewed thiol-based redox systems and the development of synthetic biology applications that have used thiol-dependent parts.The development of circuits to facilitate cytoplasmic disulfide bonding, biocomputing and the treatment of intestinal bowel disease are amongst the applications that have used thiol-based parts. We propose that genetically encoded redox sensors, thiol-based biomaterials and intracellular hydrogen peroxide generators may also be valuable components for synthetic biology applications.Thiol-based systems play multiple roles in cellular redox metabolism, antioxidant defense and signaling and could therefore offer a vast and diverse portfolio of components, parts and devices for synthetic biology applications. However, factors limiting the adoption of redoxin systems for synthetic biology applications include the orthogonality of thiol-based components, limitations in the methods to characterize thiol-based systems and an incomplete understanding of the design principles of these systems.

Abstract:Abstract Organic electrochemical transistors (OECTs) are ideal devices for translating biological signals into electrical readouts and have applications in bioelectronics, biosensing, and neuromorphic computing. Despite their potential, developing programmable and modular methods for living systems to interface with OECTs has proven challenging. Here we describe hybrid OECTs containing the model electroactive bacterium Shewanella oneidensis that enable the transduction of biological computations to electrical responses. Specifically, we fabricated planar p-type OECTs and demonstrated that channel de-doping is driven by extracellular electron transfer (EET) from S. oneidensis . Leveraging this mechanistic understanding and our ability to control EET flux via transcriptional regulation, we used plasmid-based Boolean logic gates to translate biological computation into current changes within the OECT. Finally, we demonstrated EET-driven changes to OECT synaptic plasticity. This work enables fundamental EET studies and OECT-based biosensing and biocomputing systems with genetically controllable and modular design elements.

Abstract:Oxidoreductases and metalloproteins, representing more than one third of all known proteins, serve as significant catalysts for numerous biological processes that involve electron transfers such as photosynthesis, respiration, metabolism, and molecular signaling. The functional properties of the oxidoreductases/metalloproteins are determined by the nature of their redox centers. Protein engineering is a powerful approach that is used to incorporate biological and abiological redox cofactors as well as novel enzymes and redox proteins with predictable structures and desirable functions for important biological and chemical applications. The methods of protein engineering, mainly rational design, directed evolution, protein surface modifications, and domain shuffling, have allowed the creation and study of a number of redox proteins. This review presents a selection of engineered redox proteins achieved through these methods, resulting in a manipulation in redox potentials, an increase in electron-transfer efficiency, and an expansion of native proteins by de novo design. Such engineered/modified redox proteins with desired properties have led to a broad spectrum of practical applications, ranging from biosensors, biofuel cells, to pharmaceuticals and hybrid catalysis. Glucose biosensors are one of the most successful products in enzyme electrochemistry, with reconstituted glucose oxidase achieving effective electrical communication with the sensor electrode; direct electron-transfer-type biofuel cells are developed to avoid thermodynamic loss and mediator leakage; and fusion proteins of P450s and redox partners make the biocatalytic generation of drug metabolites possible. In summary, this review includes the properties and applications of the engineered redox proteins as well as their significance and great potential in the exploration of bioelectrochemical sensing devices.

Abstract:The miniaturization of traditional silicon-based electronics will soon reach its limitation as quantum tunneling and heat become serious problems at the several-nanometer scale. Crafting integrated circuits via self-assembly of electronically active molecules using a "bottom-up" paradigm provides a potential solution to these technological challenges. In particular, integrated biomolecular circuits (IbC) offer promising advantages to achieve this goal, as nature offers countless examples of functionalities entailed by self-assembly and examples of controlling charge transport at the molecular level within the self-assembled structures. To this end, the review summarizes the progress in understanding how charge transport is regulated in biosystems and the key redox-active amino acids that enable the charge transport. In addition, charge transport mechanisms at different length scales are also reviewed, offering key insights for controlling charge transport in IbC in the future.
