Abstract:Background: Deep learning models have shown great success in automating tasks in sleep medicine by learning from carefully annotated Electroencephalogram (EEG) data. However, effectively utilizing a large amount of raw EEG remains a challenge. Objective: In this paper, we aim to learn robust vector representations from massive unlabeled EEG signals, such that the learned vectorized features (1) are expressive enough to replace the raw signals in the sleep staging task; and (2) provide better predictive performance than supervised models in scenarios of fewer labels and noisy samples. Methods: We propose a self-supervised model, named Contrast with the World Representation (ContraWR), for EEG signal representation learning, which uses global statistics from the dataset to distinguish signals associated with different sleep stages. The ContraWR model is evaluated on three real-world EEG datasets that include both at-home and in-lab EEG recording settings. Results: ContraWR outperforms 4 recent self-supervised learning methods on the sleep staging task across 3 large EEG datasets. ContraWR also beats supervised learning when fewer training labels are available (e.g., 4% accuracy improvement when less than 2% data is labeled). Moreover, the model provides informative representative feature structures in 2D projection. Conclusions: We show that ContraWR is robust to noise and can provide high-quality EEG representations for downstream prediction tasks. The proposed model can be generalized to other unsupervised physiological signal learning tasks. Future directions include exploring task-specific data augmentations and combining self-supervised with supervised methods, building upon the initial success of self-supervised learning in this paper.

Automatic Classification of Sleep Stages Based on Raw Single-Channel EEG

Abstract:Electroencephalogram (EEG) is a common signal for monitoring people’s sleep quality. Manual sleep stage classification on EEG is a time-consuming task. In this paper, we design a model for automatic sleep stage classification based on raw single-channel EEG. This model can preserve the information, broaden the network and enlarge the receptive field as much as possible to extract appropriate time invariant features and classify sleep stage well. For the class-imbalanced problem in sleep stage classification, most of the exsisting methods rely on cross entropy loss and adjust model hyperparameters by experience, leading to poor performance. We implement a two-step training algorithm. The first is pre-training the model with the hyperparameters obtained by Bayesian Optimization after rebalancing datasets by over-sampling. The second is using feedback loss in model fine-tuning to reduce the impact of class-imbalanced problem. The loss weights dynamically change with the per-class F1-score which is used as feedback information. We evaluate our method on Fpz-Cz channel from the Sleep-EDF dataset. The overall accuracy, macro F1-score, Cohen’s Kappa coefficient are 85.53%, 81.18%, 0.80 respectively, showing our method has better classification performance than the state-of-the-art methods and is an efficient tool for automatic sleep stage classification.
Self-supervised Contrastive Learning for EEG-based Sleep Staging

Abstract:EEG signals are usually simple to obtain but expensive to label. Although supervised learning has been widely used in the field of EEG signal analysis, its generalization performance is limited by the amount of annotated data. Self-supervised learning (SSL), as a popular learning paradigm in computer vision (CV) and natural language processing (NLP), can employ unlabeled data to make up for the data shortage of supervised learning. In this paper, we propose a self-supervised contrastive learning method of EEG signals for sleep stage classification. During the training process, we set up a pretext task for the network in order to match the right transformation pairs generated from EEG signals. In this way, the network improves the representation ability by learning the general features of EEG signals. The robustness of the network also gets improved in dealing with diverse data, that is, extracting constant features from changing data. In detail, the network's performance depends on the choice of transformations and the amount of unlabeled data used in the training process of self-supervised learning. Empirical evaluations on the Sleep-edf dataset demonstrate the competitive performance of our method on sleep staging (88.16% accuracy and 81.96% F1 score) and verify the effectiveness of SSL strategy for EEG signal analysis in limited labeled data regimes. Abstract:Sleep staging is essential for sleep assessment and plays an important role in disease diagnosis, which refers to the classification of sleep epochs into different sleep stages. Polysomnography (PSG), consisting of many different physiological signals, e.g. electroencephalogram (EEG) and electrooculogram (EOG), is a gold standard for sleep staging. Although existing studies have achieved high performance on automatic sleep staging from PSG, there are still some limitations: 1) they focus on local features but ignore global features within each sleep epoch, and 2) they ignore cross-modality context relationship between EEG and EOG. In this paper, we propose CareSleepNet, a novel hybrid deep learning network for automatic sleep staging from PSG recordings. Specifically, we first design a multi-scale Convolutional-Transformer Epoch Encoder to encode both local salient wave features and global features within each sleep epoch. Then, we devise a Cross-Modality Context Encoder based on co-attention mechanism to model cross-modality context relationship between different modalities. Next, we use a Transformer-based Sequence Encoder to capture the sequential relationship among sleep epochs. Finally, the learned feature representations are fed into an epoch-level classifier to determine the sleep stages. We collected a private sleep dataset, SSND, and use two public datasets, Sleep-EDF-153 and ISRUC to evaluate the performance of CareSleepNet. The experiment results show that our CareSleepNet achieves the state-of-the-art performance on the three datasets. Moreover, we conduct ablation studies and attention visualizations to prove the effectiveness of each module and to analyze the influence of each modality.

Abstract:The electrocardiogram (ECG) measurements with clinical diagnostic labels are intrinsically limited. We propose a generative learning based self-supervised method for general ECG representations applicable to various downstream tasks, thus achieving the goal of reducing the dependence on labeled data. However, existing self-supervised methods either fail to provide satisfactory ECG representations or require too much effort to curate a large amount of expert-annotated datasets. We propose a spatio-temporal joint detection based self-supervised method with little or no human supervision to label massive datasets. Considering the spatio-temporal characteristics of ECG signals, we dynamically randomly mask the original signal (temporal detection) and disrupt the order of leads (spatial detection) to complete the learning through reconstructing the original signal and predicting the lead numbers. To validate the effectiveness of the proposed method, we use several publicly available ECG databases as well as a private ECG data of ventricular tachycardia to pre-train our model. We use diagnostic classification of 27 arrhythmia types and localization of ventricular tachycardia origin sites as two downstream tasks, respectively. The results show that learning ECG representations with this method is effective. This effort demonstrates the feasibility of learning representations from ECG data by self-supervised learning. Our self-supervised method uses only 60% of the labeled data used by the supervised method to achieve the same performance. Using the same amount of data, our self-supervised approach shows 1.3% and 8.6% improvement in classification and localization accuracy compared to the model with random initialization on two types of downstream tasks, respectively.

Abstract:The comparative activity of meropenem with that of imipenem, cefotaxime, ceftriaxone and ceftazidime against 856 gram-negative bacilli was studied studied by an agar dilution method. Meropenem and imipenem were high active against tested strains. Resistance to third generation cephalosporins was high for most microorganisms tested. For rapid detection of metallo-beta-lactamase (MBL)-producing gram-negative bacilli a simple disk diffusion test was used. EDTA, FeCl2 and CuCl2 were evaluated as IMP-1 inhibitors. The method is helpful for screening of IMP-1 producers in daily clinical activity.

Abstract:We proposes a new kind of contrast learning method based on Temporal-Correlation characters of electroencephalogram (EEG) used in sleep staging. This method, called simple framework of temporal-correlation representation(simTCR), was studied and tested on Open EEG dataset, sleep-EDF and clinical EEG dataset from polysomnography (PSG). Deep learning used in clinical diagnosis is often faced with problems of deficiency of well labeled labels. And physiological signal, like EEG signal, often shows temporal correlation character, which means the signal maintains one state in a period of time before it transforms into a new state. Therefore, there exist high probability that the nearby frames of EEG signal belong to same categories and shows similar characters. This character can be considered as self-supervised features and a loss function was raised here to pretrain the model. Our result shows that, (1) simTCR can improve the sleep staging accuracy based on EEG signal to 1%-17% in both clinical dataset and Open dataset, sleep-EDF; (2) The improved effect is more obvious when the training data in fine-tuning process is more less; (3) the hyper-parameter batch size plays limited roles in the accuracy improvement; (4) simTCR costs about three magnitudes of more time than the traditional supervised deep learning method.

Abstract:Recently, many efforts have been made to explore how the brain processes speech using electroencephalographic (EEG) signals, where deep learning-based approaches were shown to be applicable in this field. In order to decode speech signals from EEG signals, linear networks, convolutional neural networks (CNN) and long short-term memory networks are often used in a supervised manner. Recording EEG-speech labeled data is rather time-consuming and laborious, while unlabeled EEG data is abundantly available. Whether self-supervised methods are helpful to learn EEG representation to boost the performance of EEG auditory-related tasks has not been well explored. In this work, we first propose a self-supervised model based on contrastive loss and reconstruction loss to learn EEG representations, and then use the obtained pre-trained model as a feature extractor for downstream tasks. Second, for two considered downstream tasks, we use CNNs and Transformer networks to learn local features and global features, respectively. Finally, the EEG data from other channels are mixed into the chosen EEG data for augmentation. The effectiveness of our method is verified on the EEG match-mismatch and EEG regression tasks of the ICASSP2023 Auditory EEG Challenge.

Domain Invariant Representation Learning and Sleep Dynamics Modeling for Automatic Sleep Staging

Abstract:Sleep staging has become a critical task in diagnosing and treating sleep disorders to prevent sleep related diseases. With growing large scale sleep databases, significant progress has been made toward automatic sleep staging. However, previous studies face critical problems in sleep studies; the heterogeneity of subjects' physiological signals, the inability to extract meaningful information from unlabeled data to improve predictive performances, the difficulty in modeling correlations between sleep stages, and the lack of an effective mechanism to quantify predictive uncertainty. In this study, we propose a neural network based sleep staging model, DREAM, to learn domain generalized representations from physiological signals and models sleep dynamics. DREAM learns sleep related and subject invariant representations from diverse subjects' sleep signals and models sleep dynamics by capturing interactions between sequential signal segments and between sleep stages. We conducted a comprehensive empirical study to demonstrate the superiority of DREAM, including sleep stage prediction experiments, a case study, the usage of unlabeled data, and uncertainty. Notably, the case study validates DREAM's ability to learn generalized decision function for new subjects, especially in case there are differences between testing and training subjects. Uncertainty quantification shows that DREAM provides prediction uncertainty, making the model reliable and helping sleep experts in real world applications.

Self-Supervised Transformer Model Training for a Sleep-EEG Foundation Model

Abstract:The American Academy of Sleep Medicine (AASM) recognizes five sleep/wake states (Wake, N1, N2, N3, REM), yet this classification schema provides only a high-level summary of sleep and likely overlooks important neurological or health information. New, data-driven approaches are needed to more deeply probe the information content of sleep signals. Here we present a self-supervised approach that learns the structure embedded in large quantities of neurophysiological sleep data. This masked transformer training procedure is inspired by high performing self-supervised methods developed for speech transcription. We show that self-supervised pre-training matches or outperforms supervised sleep stage classification, especially when labeled data or compute-power is limited. Perhaps more importantly, we also show that our pre-trained model is flexible and can be fine-tuned to perform well on new EEG recording montages not seen in training, and for new tasks including distinguishing individuals or quantifying “brain age” (a potential health biomarker). This suggests that modern methods can automatically learn information that is potentially overlooked by the 5-class sleep staging schema, laying the groundwork for new sleep scoring schemas and further data-driven exploration of sleep.

Abstract:Automatic sleep stage classification is an effective technology compared to conventional artificial visual inspection in the field of sleep staging. Numerous algorithms based on machine learning and deep learning on single-channel electroencephalogram (EEG) have been proposed in recent years, however, category imbalance and cross-subject discrepancy are still the main factors restricting the accuracy of existing methods. This study proposed an innovative end-to-end neural network to solve these problems, specifically, four data augmentation methods were designed to eliminate category imbalance, and domain adaptation modules were designed for the alignment of marginal distribution, conditional distribution, and channel and spatial level distribution of feature maps, as well as the capture of transferable regions on the feature maps using a transfer attention mechanism. We conducted experiments on two publicly available datasets (Sleep-EDF Database Expanded, 2013 and 2018 version), Cohen's kappa coefficient (k) of 0.77 (Fpz-Cz) and 0.73 (Pz-Oz) were realized on the Sleep-EDF-2013 dataset, and a k of 0.75 (Fpz-Cz) and 0.68 (Pz-Oz) were realized on the Sleep-EDF-2018 dataset. An experiment was also conducted on the dataset drawn from the 2018 Physionet challenge, which containing people with sleep disorders, and a performance improvement was still found. Our comparative experiments with similar studies showed that our model was superior to most other studies, indicating our proposed EEG data augmentation and domain adaptation based cross-subject discrepancy alleviation approach is effective to improve the performance of automatic sleep staging.

Abstract:Abstract Correctly identifying sleep stages is essential for assessing sleep quality and treating sleep disorders. However, the current sleep staging methods have the following problems: (1) Manual or semi-automatic extraction of features requires professional knowledge, which is time-consuming and laborious. (2) Due to the similarity of stage features, it is necessary to strengthen the learning of features. (3) Acquisition of a variety of data has high requirements on equipment. Therefore, this paper proposes a novel feature relearning method for automatic sleep staging based on single-channel electroencephalography (EEG) to solve these three problems. Specifically, we design a bottom–up and top–down network and use the attention mechanism to learn EEG information fully. The cascading step with an imbalanced strategy is used to further improve the overall classification performance and realize automatic sleep classification. The experimental results on the public dataset Sleep-EDF show that the proposed method is advanced. The results show that the proposed method outperforms the state-of-the-art methods. Abstract:Abstract Study Objectives Sleep is reflected not only in the electroencephalogram but also in heart rhythms and breathing patterns. We hypothesized that it is possible to accurately stage sleep based on the electrocardiogram (ECG) and respiratory signals. Methods Using a dataset including 8682 polysomnograms, we develop deep neural networks to stage sleep from ECG and respiratory signals. Five deep neural networks consisting of convolutional networks and long- and short-term memory networks are trained to stage sleep using heart and breathing, including the timing of R peaks from ECG, abdominal and chest respiratory effort, and the combinations of these signals. Results ECG in combination with the abdominal respiratory effort achieved the best performance for staging all five sleep stages with a Cohen’s kappa of 0.585 (95% confidence interval ±0.017); and 0.760 (±0.019) for discriminating awake vs. rapid eye movement vs. nonrapid eye movement sleep. Performance is better for younger ages, whereas it is robust for body mass index, apnea severity, and commonly used outpatient medications. Conclusions Our results validate that ECG and respiratory effort provide substantial information about sleep stages in a large heterogeneous population. This opens new possibilities in sleep research and applications where electroencephalography is not readily available or may be infeasible.

Extracting Multi-Scale and Salient Features by MSE Based U-Structure and CBAM for Sleep Staging

Abstract:According to the World Health Organization, more and more people in the world are suffering from somnipathy. Automatic sleep staging is critical for assessing sleep quality and assisting in the diagnosis of psychiatric and neurological disorders caused by somnipathy. Many researchers employ deep learning methods for sleep stage classification and have achieved high performance. However, there are still no effective methods to modeling intrinsic characteristics of salient wave in different sleep stages from physiological signals. And transition rules hidden in signals from one to another sleep stage cannot be identified and captured. In addition, class imbalance problem in dataset is not conducive to building a robust classification model. To solve these problems, we construct a deep neural network combining MSE(Multi-Scale Extraction) based U-structure and CBAM (Convolutional Block Attention Module) to extract the multi-scale salient waves from single-channel EEG signals. The U-structured convolutional network with MSE is utilized to extract multi-scale features from raw EEG signals. After that, the CBAM is used to focus more on salient variation and then learn transition rules between successive sleep stages. Further, a class adaptive weight cross entropy loss function is proposed to solve the class imbalance problem. Experiments in three public datasets show that our model greatly outperform the state-of-the-art results compared with existing methods. The overall accuracy and macro F1-score (Sleep-EDF-39: 90.3%-86.2, Sleep-EDF-153: 89.7%-85.2, SHHS: 86.8%-83.5) on three public datasets suggest that the proposed model is very promising to completely take place of human experts for sleep staging.

Abstract:Electroencephalogram (EEG) plays an important role in studying brain function and human cognitive performance, and the recognition of EEG signals is vital to develop an automatic sleep staging system. However, due to the complex nonstationary characteristics and the individual difference between subjects, how to obtain the effective signal features of the EEG for practical application is still a challenging task. In this article, we investigate the EEG feature learning problem and propose a novel temporal feature learning method based on amplitude-time dual-view fusion for automatic sleep staging. First, we explore the feature extraction ability of convolutional neural networks for the EEG signal from the perspective of interpretability and construct two new representation signals for the raw EEG from the views of amplitude and time. Then, we extract the amplitude-time signal features that reflect the transformation between different sleep stages from the obtained representation signals by using conventional 1-D CNNs. Furthermore, a hybrid dilation convolution module is used to learn the long-term temporal dependency features of EEG signals, which can overcome the shortcoming that the small-scale convolution kernel can only learn the local signal variation information. Finally, we conduct attention-based feature fusion for the learned dual-view signal features to further improve sleep staging performance. To evaluate the performance of the proposed method, we test 30-s-epoch EEG signal samples for healthy subjects and subjects with mild sleep disorders. The experimental results from the most commonly used datasets show that the proposed method has better sleep staging performance and has the potential for the development and application of an EEG-based automatic sleep staging system.

Abstract:Effective methods for automatic sleep staging are important for diagnosis and treatment of sleep disorders. EEG has weak signal properties and complex frequency components during the transition of sleep stages. Wavelet-based adaptive spectrogram reconstruction (WASR) by seed growth is utilized to capture dominant time-frequency patterns of sleep EEG. We introduced variant energy from Teager operator in WASR to capture hidden dynamic patterns of EEG, which produced additional spectrograms. These spectrograms enabled a light weight CNN to detect and extract finer details of different sleep stages, which improved the feature representation of EEG. With specially designed depthwise separable convolution, the light weight CNN achieved more robust sleep stage classification. Experimental results on Sleep-EDF 20 dataset showed that our proposed model yielded overall accuracy of 87.6%, F1-score of 82.1%, and Cohen kappa of 0.83, which is competitive compared with baselines with reduced computation cost.

Abstract:This paper proposes a deep learning model, named DeepSleepNet, for automatic sleep stage scoring based on raw single-channel EEG. Most of the existing methods rely on hand-engineered features, which require prior knowledge of sleep analysis. Only a few of them encode the temporal information, such as transition rules, which is important for identifying the next sleep stages, into the extracted features. In the proposed model, we utilize convolutional neural networks to extract time-invariant features, and bidirectional-long short-term memory to learn transition rules among sleep stages automatically from EEG epochs. We implement a two-step training algorithm to train our model efficiently. We evaluated our model using different single-channel EEGs (F4-EOG (left), Fpz-Cz, and Pz-Oz) from two public sleep data sets, that have different properties (e.g., sampling rate) and scoring standards (AASM and R&K). The results showed that our model achieved similar overall accuracy and macro F1-score (MASS: 86.2%-81.7, Sleep-EDF: 82.0%-76.9) compared with the state-of-the-art methods (MASS: 85.9%-80.5, Sleep-EDF: 78.9%-73.7) on both data sets. This demonstrated that, without changing the model architecture and the training algorithm, our model could automatically learn features for sleep stage scoring from different raw single-channel EEGs from different data sets without utilizing any hand-engineered features.

Abstract:Abstract Introduction Sleep stage classifications are of central importance when diagnosing various sleep-related diseases. Performing a full PSG recording can be time-consuming and expensive, and often requires an overnight stay at a sleep clinic. Furthermore, the manual sleep staging process is tedious and subject to scorer variability. Here we present an end-to-end deep learning approach to robustly classify sleep stages from Self Applied Somnography (SAS) studies with frontal EEG and EOG signals. This setup allows patients to self-administer EEG and EOG leads in a home sleep study, which reduces cost and is more convenient for the patients. However, self-administration of the leads increases the risk of loose electrodes, which the algorithm must be robust to. The model structure was inspired by ResNet (He, Zhang, Ren, Sun, 2015), which has been highly successful in image recognition tasks. The ResTNet is comprised of the characteristic Residual blocks with an added Temporal component. Methods The ResTNet classifies sleep stages from the raw signals using convolutional neural network (CNN) layers, which avoids manual feature extraction, residual blocks, and a gated recurrent unit (GRU). This significantly reduces sleep stage prediction time and allows the model to learn more complex relations as the size of the training data increases. The model was developed and validated on over 400 manually scored sleep studies using the novel SAS setup. In developing the model, we used data augmentation techniques to simulate loose electrodes and distorted signals to increase model robustness with regards to missing signals and low quality data. Results The study shows that applying the robust ResTNet model to SAS studies gives accuracy > 0.80 and F1-score > 0.80. It outperforms our previous model which used hand-crafted features and achieves similar performance to a human scorer. Conclusion The ResTNet is fast, gives accurate predictions, and is robust to loose electrodes. The end-to-end model furthermore promises better performance with more data. Combined with the simplicity of the SAS setup, it is an attractive option for large-scale sleep studies. Support This work was supported by the Icelandic Centre for Research RANNÍS (175256-0611).

Abstract:The classification of sleep stages is a pivotal aspect of diagnosing sleep disorders and evaluating sleep quality. However, the conventional manual scoring process, conducted by clinicians, is time-consuming and prone to human bias. Recent advancements in deep learning have substantially propelled the automation of sleep stage classification. Nevertheless, challenges persist, including the need for large datasets with labels and the inherent biases in human-generated annotations. This paper introduces NeuroNet, a self-supervised learning (SSL) framework designed to effectively harness unlabeled single-channel sleep electroencephalogram (EEG) signals by integrating contrastive learning tasks and masked prediction tasks. NeuroNet demonstrates superior performance over existing SSL methodologies through extensive experimentation conducted across three polysomnography (PSG) datasets. Additionally, this study proposes a Mamba-based temporal context module to capture the relationships among diverse EEG epochs. Combining NeuroNet with the Mamba-based temporal context module has demonstrated the capability to achieve, or even surpass, the performance of the latest supervised learning methodologies, even with a limited amount of labeled data. This study is expected to establish a new benchmark in sleep stage classification, promising to guide future research and applications in the field of sleep analysis.
