Abstract:A key challenge in artificial intelligence is the creation of systems capable of autonomously advancing scientific understanding by exploring novel domains, identifying complex patterns, and uncovering previously unseen connections in vast scientific data. In this work, we present SciAgents, an approach that leverages three core concepts: (1) the use of large-scale ontological knowledge graphs to organize and interconnect diverse scientific concepts, (2) a suite of large language models (LLMs) and data retrieval tools, and (3) multi-agent systems with in-situ learning capabilities. Applied to biologically inspired materials, SciAgents reveals hidden interdisciplinary relationships that were previously considered unrelated, achieving a scale, precision, and exploratory power that surpasses traditional human-driven research methods. The framework autonomously generates and refines research hypotheses, elucidating underlying mechanisms, design principles, and unexpected material properties. By integrating these capabilities in a modular fashion, the intelligent system yields material discoveries, critique and improve existing hypotheses, retrieve up-to-date data about existing research, and highlights their strengths and limitations. Our case studies demonstrate scalable capabilities to combine generative AI, ontological representations, and multi-agent modeling, harnessing a `swarm of intelligence' similar to biological systems. This provides new avenues for materials discovery and accelerates the development of advanced materials by unlocking Nature's design principles.

Human-artificial intelligence teaming for scientific information extraction from data-driven additive manufacturing research using large language models

Abstract:Data-driven research in Additive Manufacturing (AM) has gained significant success in recent years. This has led to a plethora of scientific literature to emerge. The knowledge in these works consists of AM and Artificial Intelligence (AI) contexts that have not been mined and formalized in an integrated way. It requires substantial effort and time to extract scientific information from these works. AM domain experts have contributed over two dozen review papers to summarize these works. However, information specific to AM and AI contexts still requires manual effort to extract. The recent success of foundation models such as BERT (Bidirectional Encoder Representations for Transformers) or GPT (Generative Pre-trained Transformers) on textual data has opened the possibility of expediting scientific information extraction. We propose a framework that enables collaboration between AM and AI experts to continuously extract scientific information from data-driven AM literature. A demonstration tool is implemented based on the proposed framework and a case study is conducted to extract information relevant to the datasets, modeling, sensing, and AM system categories. We show the ability of LLMs (Large Language Models) to expedite the extraction of relevant information from data-driven AM literature. In the future, the framework can be used to extract information from the broader design and manufacturing literature in the engineering discipline.

Towards AI Research Agents in the Chemical Sciences

Abstract:An underlying problem shared by experimental scientists is to achieve optimal behavior of their systems and arrive at new discoveries while searching over an array of controls. Accordingly, every scientific discovery may be reduced to solving a Combinatorial Optimization problem upon formulating the characteristic array of decision variables. While AI systems already excel in navigating the landscape of possible experiments, we argue herein that they will be able to drive the entire process of scientific experimental research. Especially, in response to the so-called Nobel Turing Challenge, regarding which Kitano envisioned AI Scientists, the goal of this paper is to provide a pragmatic roadmap to obtain AI Research Agents in the Chemical Sciences. We begin by reviewing the existing integration of Computational Intelligence into experimental systems, which already benefit from solving discovery/optimization problems. We mention recent discoveries in the domains of Enzymes' Design, Material Science, Quantum Mechanics, and Postharvest, in which AI systems played active roles in attaining some ground-breaking results -- thanks to being conception-free and unbiased by flawed intuition. We then devise a concrete work plan to train agents to formulate hypotheses by Deep Symbolic Reinforcement Learning, using knowledge representations based on processed scientific textbooks. We focus on the Chemical Sciences, which possess stationary Knowledge Graphs, and propose how to obtain an independent AI system at the graduate student level for ``core Chemistry''.

Agent-based Learning of Materials Datasets from Scientific Literature

Abstract:Advancements in machine learning and artificial intelligence are transforming materials discovery. Yet, the availability of structured experimental data remains a bottleneck. The vast corpus of scientific literature presents a valuable and rich resource of such data. However, manual dataset creation from these resources is challenging due to issues in maintaining quality and consistency, scalability limitations, and the risk of human error and bias. Therefore, in this work, we develop a chemist AI agent, powered by large language models (LLMs), to overcome these challenges by autonomously creating structured datasets from natural language text, ranging from sentences and paragraphs to extensive scientific research articles. Our chemist AI agent, Eunomia, can plan and execute actions by leveraging the existing knowledge from decades of scientific research articles, scientists, the Internet and other tools altogether. We benchmark the performance of our approach in three different information extraction tasks with various levels of complexity, including solid-state impurity doping, metal-organic framework (MOF) chemical formula, and property relations. Our results demonstrate that our zero-shot agent, with the appropriate tools, is capable of attaining performance that is either superior or comparable to the state-of-the-art fine-tuned materials information extraction methods. This approach simplifies compilation of machine learning-ready datasets for various materials discovery applications, and significantly ease the accessibility of advanced natural language processing tools for novice users in natural language. Abstract:We envision "AI scientists" as systems capable of skeptical learning and reasoning that empower biomedical research through collaborative agents that integrate AI models and biomedical tools with experimental platforms. Rather than taking humans out of the discovery process, biomedical AI agents combine human creativity and expertise with AI's ability to analyze large datasets, navigate hypothesis spaces, and execute repetitive tasks. AI agents are poised to be proficient in various tasks, planning discovery workflows and performing self-assessment to identify and mitigate gaps in their knowledge. These agents use large language models and generative models to feature structured memory for continual learning and use machine learning tools to incorporate scientific knowledge, biological principles, and theories. AI agents can impact areas ranging from virtual cell simulation, programmable control of phenotypes, and the design of cellular circuits to developing new therapies.

Abstract:Along with nanoscience advances, nanoarchitectonics have emerged as novel nanomaterials, with self-assembled arrangement of atoms and interesting properties. Hence, nanoarchitectonics could be applied to several fields, such as sensing, catalysis, water and wastewater treatment, fuel cells, solar energy storage, pharmaceuticals, and drug delivery. Some examples of nanoarchitectonics are self-assembled lipids, montmorillonite, sulfur-based surfactant/cyclodextrin complexes, hierarchical and conventional nanozeolites, metallic-organic frameworks, and smart polymers. Despite the features of nanoarchitectonics, the synthesis routes and underlying mechanisms are not fully understood, being characterized as a challenge in the field. In this context, artificial intelligence (AI) could be used to handle these challenges and to estimate physiochemical properties of nanoarchitectonics. Among the AI branches, machine learning (ML) methods, which include deep learning (DL), have been used either during the design of nanoarchitectonics or to predict specific thermal/physical/chemical properties of nanomaterials. Therefore, AI has been playing a great role in developing nanomaterials derived from nanoarchitectonics and, thus, with enhanced physiochemical properties. Then, AI could also be a promising tool during the scale-up modeling of nanoarchitectonics.

ProtAgents: Protein discovery via large language model multi-agent collaborations combining physics and machine learning

Abstract:Designing de novo proteins beyond those found in nature holds significant promise for advancements in both scientific and engineering applications. Current methodologies for protein design often rely on AI-based models, such as surrogate models that address end-to-end problems by linking protein structure to material properties or vice versa. However, these models frequently focus on specific material objectives or structural properties, limiting their flexibility when incorporating out-of-domain knowledge into the design process or comprehensive data analysis is required. In this study, we introduce ProtAgents, a platform for de novo protein design based on Large Language Models (LLMs), where multiple AI agents with distinct capabilities collaboratively address complex tasks within a dynamic environment. The versatility in agent development allows for expertise in diverse domains, including knowledge retrieval, protein structure analysis, physics-based simulations, and results analysis. The dynamic collaboration between agents, empowered by LLMs, provides a versatile approach to tackling protein design and analysis problems, as demonstrated through diverse examples in this study. The problems of interest encompass designing new proteins, analyzing protein structures and obtaining new first-principles data -- natural vibrational frequencies -- via physics simulations. The concerted effort of the system allows for powerful automated and synergistic design of de novo proteins with targeted mechanical properties. The flexibility in designing the agents, on one hand, and their capacity in autonomous collaboration through the dynamic LLM-based multi-agent environment on the other hand, unleashes great potentials of LLMs in addressing multi-objective materials problems and opens up new avenues for autonomous materials discovery and design.

Abstract:The successful integration of large language models (LLMs) into laboratory workflows has demonstrated robust capabilities in natural language processing, autonomous task execution, and collaborative problem-solving. This offers an exciting opportunity to realize the dream of autonomous chemical research on demand. Here, we report a robotic AI chemist powered by a hierarchical multi-agent system, ChemAgents, based on an on-board Llama-3-70B LLM, capable of executing complex, multi-step experiments with minimal human intervention. It operates through a Task Manager agent that interacts with human researchers and coordinates four role-specific agents—Literature Reader, Experiment Designer, Computation Performer, and Robot Operator—each leveraging one of four foundational resources: a comprehensive Literature Database, an extensive Protocol Library, a versatile Model Library, and a state-of-the-art Automated Lab. We demonstrate its versatility and efficacy through six experimental tasks of varying complexity, ranging from straightforward synthesis and characterization to more complex exploration and screening of experimental parameters, culminating in the discovery and optimization of functional materials. Our multi-agent-driven robotic AI chemist showcases the potential of on-demand autonomous chemical research to drive unprecedented efficiencies, accelerate discovery, and democratize access to advanced experimental capabilities across academic disciplines and industries.

Abstract:Chemical synthesis, which is crucial for advancing material synthesis and drug discovery, impacts various sectors including environmental science and healthcare. The rise of technology in chemistry has generated extensive chemical data, challenging researchers to discern patterns and refine synthesis processes. Artificial intelligence (AI) helps by analyzing data to optimize synthesis and increase yields. However, AI faces challenges in processing literature data due to the unstructured format and diverse writing style of chemical literature. To overcome these difficulties, we introduce an end-to-end AI agent framework capable of high-fidelity extraction from extensive chemical literature. This AI agent employs large language models (LLMs) for prompt generation and iterative optimization. It functions as a chemistry assistant, automating data collection and analysis, thereby saving manpower and enhancing performance. Our framework's efficacy is evaluated using accuracy, recall, and F1 score of reaction condition data, and we compared our method with human experts in terms of content correctness and time efficiency. The proposed approach marks a significant advancement in automating chemical literature extraction and demonstrates the potential for AI to revolutionize data management and utilization in chemistry.

Abstract:Imagine an oracle that correctly predicts the outcome of every particle physics experiment, the products of every chemical reaction, or the function of every protein. Such an oracle would revolutionize science and technology as we know them. However, as scientists, we would not be satisfied with the oracle itself. We want more. We want to comprehend how the oracle conceived these predictions. This feat, denoted as scientific understanding, has frequently been recognized as the essential aim of science. Now, the ever-growing power of computers and artificial intelligence poses one ultimate question: How can advanced artificial systems contribute to scientific understanding or achieve it autonomously? We are convinced that this is not a mere technical question but lies at the core of science. Therefore, here we set out to answer where we are and where we can go from here. We first seek advice from the philosophy of science to understand scientific understanding. Then we review the current state of the art, both from literature and by collecting dozens of anecdotes from scientists about how they acquired new conceptual understanding with the help of computers. Those combined insights help us to define three dimensions of android-assisted scientific understanding: The android as a I) computational microscope, II) resource of inspiration and the ultimate, not yet existent III) agent of understanding. For each dimension, we explain new avenues to push beyond the status quo and unleash the full power of artificial intelligence's contribution to the central aim of science. We hope our perspective inspires and focuses research towards androids that get new scientific understanding and ultimately bring us closer to true artificial scientists.

Abstract:In recent decades, the use of artificial intelligence (AI) techniques in the field of materials modeling has received significant attention owing to their excellent ability to analyze a vast amount of data and reveal correlations between several complex interrelated phenomena. In this review paper, we summarize recent advances in the applications of AI techniques for numerical modeling of different types of materials. AI techniques such as machine learning and deep learning show great advantages and potential for predicting important mechanical properties of materials and reveal how changes in certain principal parameters affect the overall behavior of engineering materials. Furthermore, in this review, we show that the application of AI techniques can significantly help to improve the design and optimize the properties of future advanced engineering materials. Finally, a perspective on the challenges and prospects of the applications of AI techniques for material modeling is presented.

Abstract:Over the past five years, artificial intelligence (AI) has grown significantly in different aspects of our daily lives, including health, transportation, and the digital world, all by leveraging data. Inspired by these success stories, materials researchers have started to adopt AI in experimental materials science to accelerate materials discovery and development by 10–100× through improving the efficiency of hypothesis generation, testing, and data analysis in a closed-loop fashion. This issue of MRS Bulletin presents a collection of papers discussing the recent advancements of AI in different aspects of experimental materials science and provides a framework for the next generation of autonomous experimentation strategies. In this article, we review the role of AI in experimental materials science and summarize the key aspects and challenges of autonomous experimentation discussed in each contributed article. We pose four questions at the interface of AI and experimental materials science, and present immediate calls for action for researchers working in this emerging field to move beyond optimization toward autonomous discovery. We hope this issue can accelerate convergence as well as flexibility and reconfiguration of hardware and software modules of autonomous robotic experimentation techniques to enable true digitalization of materials synthesis.

AtomAgents: Alloy design and discovery through physics-aware multi-modal multi-agent artificial intelligence

Abstract:The design of alloys is a multi-scale problem that requires a holistic approach that involves retrieving relevant knowledge, applying advanced computational methods, conducting experimental validations, and analyzing the results, a process that is typically reserved for human experts. Machine learning (ML) can help accelerate this process, for instance, through the use of deep surrogate models that connect structural features to material properties, or vice versa. However, existing data-driven models often target specific material objectives, offering limited flexibility to integrate out-of-domain knowledge and cannot adapt to new, unforeseen challenges. Here, we overcome these limitations by leveraging the distinct capabilities of multiple AI agents that collaborate autonomously within a dynamic environment to solve complex materials design tasks. The proposed physics-aware generative AI platform, AtomAgents, synergizes the intelligence of large language models (LLM) the dynamic collaboration among AI agents with expertise in various domains, including knowledge retrieval, multi-modal data integration, physics-based simulations, and comprehensive results analysis across modalities that includes numerical data and images of physical simulation results. The concerted effort of the multi-agent system allows for addressing complex materials design problems, as demonstrated by examples that include autonomously designing metallic alloys with enhanced properties compared to their pure counterparts. Our results enable accurate prediction of key characteristics across alloys and highlight the crucial role of solid solution alloying to steer the development of advanced metallic alloys. Our framework enhances the efficiency of complex multi-objective design tasks and opens new avenues in fields such as biomedical materials engineering, renewable energy, and environmental sustainability.

The AI Scientist: Towards Fully Automated Open-Ended Scientific Discovery

Abstract:One of the grand challenges of artificial general intelligence is developing agents capable of conducting scientific research and discovering new knowledge. While frontier models have already been used as aides to human scientists, e.g. for brainstorming ideas, writing code, or prediction tasks, they still conduct only a small part of the scientific process. This paper presents the first comprehensive framework for fully automatic scientific discovery, enabling frontier large language models to perform research independently and communicate their findings. We introduce The AI Scientist, which generates novel research ideas, writes code, executes experiments, visualizes results, describes its findings by writing a full scientific paper, and then runs a simulated review process for evaluation. In principle, this process can be repeated to iteratively develop ideas in an open-ended fashion, acting like the human scientific community. We demonstrate its versatility by applying it to three distinct subfields of machine learning: diffusion modeling, transformer-based language modeling, and learning dynamics. Each idea is implemented and developed into a full paper at a cost of less than $15 per paper. To evaluate the generated papers, we design and validate an automated reviewer, which we show achieves near-human performance in evaluating paper scores. The AI Scientist can produce papers that exceed the acceptance threshold at a top machine learning conference as judged by our automated reviewer. This approach signifies the beginning of a new era in scientific discovery in machine learning: bringing the transformative benefits of AI agents to the entire research process of AI itself, and taking us closer to a world where endless affordable creativity and innovation can be unleashed on the world's most challenging problems. MatChat: A Large Language Model and Application Service Platform for Materials Science

Abstract:The prediction of chemical synthesis pathways plays a pivotal role in materials science research. Challenges, such as the complexity of synthesis pathways and the lack of comprehensive datasets, currently hinder our ability to predict these chemical processes accurately. However, recent advancements in generative artificial intelligence (GAI), including automated text generation and question-answering systems, coupled with fine-tuning techniques, have facilitated the deployment of large-scale AI models tailored to specific domains. In this study, we harness the power of the LLaMA2-7B model and enhance it through a learning process that incorporates 13,878 pieces of structured material knowledge data. This specialized AI model, named MatChat, focuses on predicting inorganic material synthesis pathways. MatChat exhibits remarkable proficiency in generating and reasoning with knowledge in materials science. Although MatChat requires further refinement to meet the diverse material design needs, this research undeniably highlights its impressive reasoning capabilities and innovative potential in the field of materials science. MatChat is now accessible online and open for use, with both the model and its application framework available as open source. This study establishes a robust foundation for collaborative innovation in the integration of generative AI in materials science.

Stoma Care Problems after Stoma Surgery in Northern Finland

Abstract:Background and Aims: Stoma-related complications and problems in stoma care are common after gastrointestinal surgery requiring the construction of a stoma. The frequency and types of such complications and problems were evaluated in a patient cohort operated on in Oulu University Hospital. Material and Methods: A detailed questionnaire concerning clinical problems and stoma care was mailed to 163 stoma patients operated on during the years from 1995 to 2001 in Oulu University Hospital. One hundred and nineteen patients (70 percent) answered the questions adequately. The clinical variables concerning stoma complications and the patients' symptoms, problems with stoma care and adaptation to the situation were recorded. Special attention was paid to the patients' general wellbeing and social problems. Results: Thirty-five patients (30%) had stoma complications, most commonly parastomal hernias (18 cases). Patients with an ileostomy had more difficulties with stoma handling more often than the patients with a colostomy. Seventy-eight patients (66%) were well adapted to their stoma, including 49 (72%) of the patients with a colostomy and 25 (56%) of the patients with an ileostomy. Of the 41 non-adapted patients, 12 did not accept their altered body image, ten had problems in social life and nine had difficulties because of faecal leakage. The quality of life analysis of 114 patients showed that their physical condition was better than before the operation in 55 cases (48%), unchanged in 16 (14%) and worse in 43 (38%). General mental health was better than before the operation in 52 cases (46%), unchanged in 23 (20%) and worse in 39 (34%) patients. Social functioning had improved after stoma surgery in 38 cases (34%), remained unchanged in 27 (24%) and deteriorated in 46 (42%) patients after stoma surgery. Patients with a colostomy reported worse subjective physical condition, mental health and social functioning than the patients with an ileostomy. Conclusions: Two-thirds of the patients had adapted to their stoma. The patients with an ileostomy had difficulties in stoma handling and the patients with a colostomy reported their physical, mental and social wellbeing to be affected.

Abstract:The debate surrounding the integration of artificial intelligence (AI) into scientific writing has already attracted significant interest in medical and life sciences. While AI can undoubtedly expedite the process of manuscript creation and correction, it raises several criticisms. The crossover between AI and health sciences is relatively recent, but the use of AI tools among physicians and other scientists who work in the life sciences is growing very fast. Within this whirlwind, it is becoming essential to realize where we are heading and what the limits are, including an ethical perspective. Modern conversational AIs exhibit a context awareness that enables them to understand and remember any conversation beyond any predefined script. Even more impressively, they can learn and adapt as they engage with a growing volume of human language input. They all share neural networks as background mathematical models and differ from old chatbots for their use of a specific network architecture called transformer model [ 1 ]. Abstract:Recent advances on large language models (LLMs) enable researchers and developers to build autonomous language agents that can automatically solve various tasks and interact with environments, humans, and other agents using natural language interfaces. We consider language agents as a promising direction towards artificial general intelligence and release Agents, an open-source library with the goal of opening up these advances to a wider non-specialist audience. Agents is carefully engineered to support important features including planning, memory, tool usage, multi-agent communication, and fine-grained symbolic control. Agents is user-friendly as it enables non-specialists to build, customize, test, tune, and deploy state-of-the-art autonomous language agents without much coding. The library is also research-friendly as its modularized design makes it easily extensible for researchers.
