Abstract:Effective crop protection is vital to safeguard food security, but growers are reliant on a limited toolbox in the face of diverse and evolving pathogens. New crop protection methods need to be developed, but it is also important to prolong the effective life of existing products through resistance management.Some core principles in fungicide resistance management, such as using different modes of action and limiting repeat applications of any single mode of action, are long established. However, other aspects have been long debated, such as using higher or lower dose rates, mixtures or alternations, and whether to spray protectively or only if a disease threshold is reached.Continuing research into these questions uses a range of approaches, including modelling, experimental trials, and ongoing monitoring of pathogen populations. Molecular diagnostics allow higher-throughput monitoring and earlier detection of emerging resistance. Resistance management guidelines must also be continually updated as new fungicides, and other crop protection measures, are introduced.Designing optimal resistance management strategies is only half of the story, however, since a strategy will only be effective if growers follow it in practice. This is more difficult where there are hard trade-offs between reducing selection for resistance in the future and achieving greater disease control in the present, or where there is a choice between a strategy that would be optimal on average or one that minimises the risk of control failure in any year. Therefore, communication with farmers is an aspect of resistance management that must not be overlooked.

Abstract:A mechanistic basis is described for assessment of resistance risk to medical anti-fungal treatments from agricultural use of fungicides of the same mode of action. The following need to occur in landscape environments for a risk to be posed by dual use: (i) emergence, whereby a resistant strain emerges by mutation and invasion, (ii) selection, whereby a mutation conferring a fitness advantage is selected for in the presence of fungicide, and (iii) exposure of humans to resistant strains from the landscape, potentially resulting in invasive fungal infection (IFI). We identify 20 human fungal pathogens for which there is evidence that all three processes above could, in principle, occur. A model is derived for quantitative analysis to explore what determines resistance emergence and selection in human pathogens in landscape environments. Emergence and selection were particularly affected by fitness cost associated with the resistance mutation(s) and fungicide concentration. Emergence was also determined by the amount of pathogen reproduction (related to pathogen population size). The findings were related to an example case of observational data from the Netherlands for Aspergillus fumigatus. The analysis supports previous work that compost, including bulb waste, is towards the high-risk end of the spectrum for this species. Agricultural soils, non-agricultural land and grassland were lower risk. More generally, across species, the model output suggests that if fungicide resistance is associated with even a small fitness cost, then environments with low fungicide concentrations, such as field soils and semi-natural environments (e.g. woodland), may not be conducive to resistance emergence or selection.

Abstract:Sustainable crop protection is crucial for food security, but is threatened by the adaptation of diverse, evolving pathogen population. Resistance can be managed by maximizing selection pressure diversity, by dose variation and the spatial and temporal combination of active ingredients. We explored the interplay between operational drivers for maximizing management strategy sustainability relative to the resistance status of fungal populations. We applied an experimental evolution approach to three artificial populations of an economically important wheat pathogen, differing in initial resistance status. We revealed that diversified selection pressure limited the selection of resistance in naïve populations and those with low frequencies of single. Increasing the number of modes of action delayed resistance development most effectively — ahead of increasing the number of fungicides, fungicide choice based on resistance risk and temporal variation in fungicide exposure — but favored generalism in the evolved populations. However, the prior presence of multiple resistant resistant isolates and their subsequent selection in populations overrode the effects of diversity in management strategies, incidentally invalidating any universal ranking. Initial resistance composition must therefore be considered specifically in sustainable resistance management, to address real-world field situation.

Can high risk fungicides be used in mixtures without selecting for fungicide resistance?

Abstract:Fungicide mixtures produced by the agrochemical industry often contain low-risk fungicides, to which fungal pathogens are fully sensitive, together with high-risk fungicides known to be prone to fungicide resistance. Can these mixtures provide adequate disease control while minimizing the risk for the development of resistance? We present a population dynamics model to address this question. We found that the fitness cost of resistance is a crucial parameter to determine the outcome of competition between the sensitive and resistant pathogen strains and to assess the usefulness of a mixture. If fitness costs are absent, then the use of the high-risk fungicide in a mixture selects for resistance and the fungicide eventually becomes nonfunctional. If there is a cost of resistance, then an optimal ratio of fungicides in the mixture can be found, at which selection for resistance is expected to vanish and the level of disease control can be optimized.

Combining Single-Gene-Resistant and Pyramided Cultivars of Perennial Crops in Agricultural Landscapes Compromises Pyramiding Benefits in Most Production Situations

Abstract:Although resistant cultivars are valuable in safeguarding crops against diseases, they can be rapidly overcome by pathogens. Numerous strategies have been proposed to delay pathogen adaptation (evolutionary control) while still ensuring effective protection (epidemiological control). For perennial crops, multiple resistance genes can be deployed (i) in the same cultivar (pyramiding strategy); in single-gene-resistant cultivars grown (ii) in the same field (mixture strategy) or (iii) in different fields (mosaic strategy); or (iv) in hybrid strategies that combine the three previous options. In addition, the spatial scale at which resistant cultivars are deployed can affect the plant-pathogen interaction: Small fields are thought to reduce pest density and disease transmission. Here, we used the spatially explicit stochastic model landsepi to compare the evolutionary and epidemiological control across spatial scales and deployment strategies relying on two major resistance genes. Our results, broadly focused on resistance to downy mildew of grapevine, show that the evolutionary control provided by the pyramiding strategy is at risk when single-gene-resistant cultivars are concurrently planted in the landscape (hybrid strategies), especially at low mutation probability. Moreover, the effectiveness of pyramiding compared with hybrid strategies is influenced by whether the adapted pathogen pays a fitness cost across all hosts or only for unnecessary virulence, particularly when the fitness cost is high rather than intermediate. Finally, field size did not affect model outputs for a wide range of mutation probabilities and associated fitness costs. The socioeconomic policies favoring the adoption of optimal resistant management strategies are discussed.
When Does Spatial Diversification Usefully Maximize the Durability of Crop Disease Resistance?

Abstract:Maximizing the durability of crop disease resistance genes in the face of pathogen evolution is a major challenge in modern agricultural epidemiology. Spatial diversification in the deployment of resistance genes, where susceptible and resistant fields are more closely intermixed, is predicted to drive lower epidemic intensities over evolutionary timescales. This is due to an increase in the strength of dilution effects, caused by pathogen inoculum challenging host tissue to which it is not well-specialized. The factors that interact with and determine the magnitude of this spatial suppressive effect are not currently well understood, however, leading to uncertainty over the pathosystems where such a strategy is most likely to be cost-effective. We model the effect on landscape scale disease dynamics of spatial heterogeneity in the arrangement of fields planted with either susceptible or resistant cultivars, and the way in which this effect depends on the parameters governing the pathosystem of interest. Our multiseason semidiscrete epidemiological model tracks spatial spread of wild-type and resistance-breaking pathogen strains, and incorporates a localized reservoir of inoculum, as well as the effects of within and between field transmission. The pathogen dispersal characteristics, any fitness cost(s) of the resistance-breaking trait, the efficacy of host resistance, and the length of the timeframe of interest all influence the strength of the spatial diversification effect. A key result is that spatial diversification has the strongest beneficial effect at intermediate fitness costs of the resistance-breaking trait, an effect driven by a complex set of nonlinear interactions. On the other hand, however, if the resistance-breaking strain is not fit enough to invade the landscape, then a partially effective resistance gene can result in spatial diversification actually worsening the epidemic. These results allow us to make general predictions of the types of system for which spatial diversification is most likely to be cost-effective, paving the way for potential economic modeling and pathosystem specific evaluation. Fungicide spraying intensity in the field drives the selection of amino acid alteration conferring resistance in Zymoseptoria tritici

Abstract:Zymoseptoria tritici, the causal agent of septoria tritici blotch (STB), is one of the most destructive fungal pathogens on wheat. To control the disease and limit yield losses, farmers rely mainly on uni-site fungicides belonging to two modes of action: demethylase inhibitors (DMIs) and succinate dehydrogenase inhibitors (SDHIs). DMIs have been used extensively for STB control for the last 40 years, resulting in a gradual sensitivity shift, which has been observed worldwide, due to the stepwise accumulation of resistance mutations in the CYP51 gene. SDHI fungicides have been used for just over ten years to control STB. Several mutations conferring resistance to this group have been detected in several countries to varying degrees. Fungicide resistance in Sweden and Denmark has generally been less prominent because of the lower fungicide input and restricted fungicide availability. Microtiter plate assays and allele-specific qPCRs (targeting C-T79N and C-N86S in SdhC and S524T in CYP51 ) confirmed that the Danish and Swedish Z. tritici populations still remain sensitive to SDHI and DMI fungicides, but that the frequency of resistant isolates is increasing. The target site alterations were further used as markers to evaluate the selection potential imposed by different control strategies in the field. Results indicated that efficacious SDHIs, including fluxapyroxad, imposed a higher selection of resistance mutations compared to less effective SDHIs. Treatments including prothioconazole increased the frequency of S524T more than the ones containing mefentrifluconazole. Splitting the dose into two treatments also selected for more resistant isolates compared to single-treatment strategies. This investigation also tackles the impacts of current anti-resistance strategies, including the use of lower doses, limiting the number of treatments, and mixing and alternating fungicides of a different mode of action under field conditions. These elements are essential to prolong the efficacy of current and future fungicides and delay resistance development in the Z. tritici population.

Abstract:Development of fungicide resistance in plant pathogens is a challenging problem that has affected the performance of several site-specific fungicide groups including benzimidazoles, phenylamides, demethylation inhibitors, quinone outside inhibitors and succinate dehydrogenase inhibitors. Over the past years, research efforts have led to a better understanding of the emergence, spread, behaviour, diagnostics and mechanisms of resistance to different groups of fungicides in diverse types of pathogens. Molecular tools have proved handy in rapid detection of resistance that has greatly helped in monitoring the evolution of resistance in pathogen populations. The recently introduced unified system of labeling resistance-associated mutations has made it easier to determine novel changes in amino acids of the target protein. Knowledge of fitness cost of resistance and risk assessment is crucial in developing resistance management guidelines. Discovery of novel modes of action is an important aspect of resistance management. Use of different modes of action including conventional multi-site inhibitors in mixtures with at-risk fungicides still appears relevant to avoid resistance build up. There is a growing focus on the use of biologicals including biocontrol agents as a part of resistance management programmes.
Cross-resistance of the pathogenic fungus Alternaria alternata to fungicides with different modes of action

Abstract:Background: Cross-resistance, a phenomenon that a pathogen resists to one antimicrobial compound also resists to one or several other compounds, is one of major threats to human health and sustainable food production. It usually occurs among antimicrobial compounds sharing the mode of action. In this study, we determined the sensitivity profiles of Alternaria alternata, a fungal pathogen which can cause diseases in many crops to two fungicides (mancozeb and difenoconazole) with different mode of action using a large number of isolates (234) collected from seven potato fields across China. Results: We found that pathogens could also develop cross resistance to fungicides with different modes of action as indicated by a strong positive correlation between mancozeb and difenoconazole tolerances to A. alternata. We also found a positive association between mancozeb tolerance and aggressiveness of A. alternata, suggesting no fitness penalty of developing mancozeb resistance in the pathogen and hypothesize that mechanisms such as antimicrobial compound efflux and detoxification that limit intercellular accumulation of natural/synthetic chemicals in pathogens might account for the cross-resistance and the positive association between pathogen aggressiveness and mancozeb tolerance. Conclusions: The detection of cross-resistance among different classes of fungicides suggests that the mode of action alone may not be an adequate sole criterion to determine what components to use in the mixture and/or rotation of fungicides in agricultural and medical sects. Similarly, the observation of a positive association between the pathogen's aggressiveness and tolerance to mancozeb suggests that intensive application of site non-specific fungicides might simultaneously lead to reduced fungicide resistance and enhanced ability to cause diseases in pathogen populations, thereby posing a greater threat to agricultural production and human health. In this case, the use of evolutionary principles in closely monitoring populations and the use of appropriate fungicide applications are important for effective use of the fungicides and durable infectious disease management.

Abstract:Abstract Containing fungal diseases often depends on the application of fungicidal compounds. Fungicides can rapidly lose effectiveness due to the rise of resistant individuals in populations. However, the lack of knowledge about resistance mutations beyond known target genes challenges investigations into pathways to resistance. We used whole-genome sequencing data and association mapping to reveal the multilocus genetic architecture of fungicide resistance in a global panel of 159 isolates of Parastagonospora nodorum, an important fungal pathogen of wheat. We found significant differences in azole resistance among global field populations. The populations evolved distinctive combinations of resistance alleles which can interact when co-occurring in the same genetic background. We identified 34 significantly associated single nucleotide polymorphisms located in close proximity to genes associated with fungicide resistance in other fungi, including a major facilitator superfamily transporter. Using fungal colony growth rates and melanin production at different temperatures as fitness proxies, we found no evidence that resistance was constrained by genetic trade-offs. Our study demonstrates how genome-wide association studies of a global collection of pathogen strains can recapitulate the emergence of fungicide resistance. The distinct complement of resistance mutations found among populations illustrates how the evolutionary trajectory of fungicide adaptation can be complex and challenging to predict.

Abstract:Fungicide treatments are often essential for maintaining healthy crops and to achieve reliable and high-quality yields. However, continued use of fungicides with the same modes of action can lead to development of fungicide resistance, which has emerged in various plant pathogens and is a serious threat to effective crop protection. Exploration of resistance mechanisms is critical for resistance monitoring and management. This brief review summarizes advances during the past five decades in understanding the molecular resistance mechanisms of plant pathogenic fungi and oomycetes to major classes of fungicides, including benzimidazoles, myosin inhibitors, sterol demethylation inhibitors, quinone outside inhibitors, succinate dehydrogenase inhibitors, anilinopyrimidines, carboxylic acid amides, and oxysterol-binding protein homolog inhibitors. Based on known resistance mechanisms, PCR- and loop-mediated isothermal amplification-based approaches have been developed to allow high-throughput monitoring and early/rapid detection of emerging resistance. Classical principles in fungicide resistance management are also summarized, including using different modes of action of fungicides, limiting the number of applications of the chemicals with site-specific modes of action, and avoidance of their eradicant use. Future studies on novel strategies of disease management, including development of epigenetics- and RNA-based fungicides, will provide valuable knowledge for management of fungicide resistance.

Abstract:Plant pathogens are highly adaptable, and have evolved to overcome control measures including multiple classes of fungicides. More effective management requires a thorough understanding of the evolutionary drivers leading to resistance. Experimental evolution can be used to investigate evolutionary processes over a compressed timescale. For fungicide resistance, applications include predicting resistance ahead of its emergence in the field, testing potential outcomes under multiple different fungicide usage scenarios or comparing resistance management strategies. This review considers different experimental approaches to in vitro selection, and their suitability for addressing different questions relating to fungicide resistance. When aiming to predict the evolution of new variants, mutational supply is especially important. When assessing the relative fitness of different variants under fungicide selection, growth conditions such as temperature may affect the results as well as fungicide choice and dose. Other considerations include population size, transfer interval, competition between genotypes and pathogen reproductive mode. However, resistance evolution in field populations has proven to be less repeatable for some fungicide classes than others. Therefore, even with optimal experimental design, in some cases the most accurate prediction from experimental evolution may be that the exact evolutionary trajectory of resistance will be unpredictable.

Spatio-temporal distribution of DMI and SDHI fungicide resistance of Zymoseptoria tritici throughout Europe based on frequencies of key target-site alterations

Abstract:Background: Over the past decade, demethylation inhibitor (DMI) and succinate dehydrogenase inhibitor (SDHI) fungicides have been extensively used to control to septoria tritici blotch, caused by Zymoseptoria tritici on wheat. This has led to the development and selection of alterations in the target-site enzymes (CYP51 and SDH, respectively). Results: Taking advantage of newly and previously developed qPCR assays, the frequency of key alterations associated with DMI (CYP51-S524T) and SDHI (SDHC-T79N/I, C-N86S and C-H152R) resistance was assessed in Z. tritici-infected wheat leaf samples collected from commercial crops (n = 140) across 14 European countries prior to fungicide application in the spring of 2019. This revealed the presence of a West to East gradient in the frequencies of the most common key alterations conferring azole (S524T) and SDHI resistance (T79N and N86S), with the highest frequencies measured in Ireland and Great Britain. These observations were corroborated by sequencing (CYP51 and SDH subunits) and sensitivity phenotyping (prothioconazole-desthio and fluxapyroxad) of Z. tritici isolates collected from a selection of field samples. Additional sampling made at the end of the 2019 season confirmed the continued increase in frequency of the targeted alterations. Investigations on historical leaf DNA samples originating from different European countries revealed that the frequency of all key alterations (except C-T79I) has been gradually increasing over the past decade. Conclusion: Whilst these alterations are quickly becoming dominant in Ireland and Great Britain, scope still exists to delay their selection throughout the wider European population, emphasizing the need for the implementation of fungicide antiresistance measures. © 2021 Society of Chemical Industry.
Management of chickpea Ascochyta blight using fungicides and cultivar resistance improves grain yield, quality, and grower profitability

Abstract:International production of chickpea is under constant threat from the fungal disease Ascochyta blight (Ascochyta rabiei). In Australia, there is limited cultivar resistance, and disease management is reliant on foliar applied fungicides. Several recently registered fungicides in Australia that combine active ingredients with different modes of actions, have been shown to have curative properties. In this study, in the presence of Ascochyta blight, disease severity, grain yield and quality were measured and the subsequent gross margin for growers calculated in seven field experiments conducted in Victoria (Australia) across three seasons. These experiments investigated the effects of: two cultivars with differing disease resistance (PBA Striker and Genesis 090), and several fungicide strategies for the control of Ascochyta blight. Fungicides that combine different modes of actions (Tebuconazole + Azoxystrobin, Bixafen + Prothioconazole and Fludioxonil + Pydiflumetofen) were applied before a rainfall event (preventative) or after the first signs of disease (post-infection). Older, single active fungicides compared included Captan, Chlorothalonil, and Propiconazole, all applied preventatively. Maximum disease severities ranged from 87% at Horsham and 94% at Curyo across three seasons with Nhill recording 87% during 2020. Demonstrating the benefit of cultivar resistance for Ascochyta blight management, grain yield losses were substantially lower in the partially resistant cultivar Genesis 090 (64%) compared to the susceptible cultivar PBA Striker (96%), at Curyo in 2020. The preventative fungicide strategies reduced grain yield losses from 96 and 64% to 51 and 15% for PBA Striker and Genesis 090, respectively, demonstrating the benefit of fungicides in Ascochyta blight management. Across seasons and environments, a comparison between fungicides applied preventatively or post-infection highlighted both were both profitable ($23-$1,095/ha), except when dry conditions limited grain yield to less than 0.6 t/ha. The post infection timing had greater yield losses in sites/seasons with higher rainfall, but with dual active ingredient fungicides and partially resistant cultivars this timing could allow a reduction in the number of fungicide applications, thus improving profitability. These experiments highlighted the importance of controlling Ascochyta blight through cultivar resistance and fungicides to improve grain yields, grain quality, and grower profitability.

Abstract:Efficient grapevine downy mildew control necessitates the implementation of anti-resistance strategies to ensure the ongoing efficacy of available substances and optimal disease control. With the gradual disappearance of multi-site fungicides from the market, reliance on single-site fungicides poses a long-term risk of selecting strains resistant to multiple modes of action. Challenges in disease management encompass selecting optimal spray programs and monitoring field population sensitivity. This study evaluated the efficacy of anti-resistance strategies, including two single-site fungicides (mandipropamid and oxathiapiprolin), on disease control and fungicide sensitivity through a combination of field trials and laboratory tests for the biological and molecular characterization of the pathogen populations over a three-year period (2019–2021). Mandipropamid, a cellulose synthase inhibitor, is used since a long time for downy mildew control, while oxathiapiprolin, an OxySterol Binding Protein homologue Inhibitor, was introduced recently. Field trials demonstrated effective disease control, even in the presence of mandipropamid-resistant strains (with G1105S/V mutations in PvCesA3 ) and revealed a pronounced selection and spread of resistance to both fungicides in the vineyard where disease pressure was higher. Characterizing pathogen strains remained a significant obstacle in sensitivity monitoring, hindering precise determination of resistance frequencies related to fungicide programs. Traditional techniques, in fact, lack the resolution required for high-throughput isolation and characterization of resistant individuals. To address this challenge, we propose utilizing flow cytometry and fluorescence-activated cell sorting on field sporangia populations, a method able to determine both the number of resistant isolates and isolate pathogen strains in a single assay.

Scenario approach for assessing the utility of dispersal information in decision support for aerially spread plant pathogens, applied to Phytophthora infestans

Abstract:Opportunities exist to improve decision support systems through the use of dispersal information gained from epidemiological research. However, dispersal and demographic information is often fragmentary in plant pathology, and this uncertainty creates a risk of inappropriate action whenever such information is used as a basis for decision making. In this article, a scenario-based simulation approach is used to evaluate crop and economic risks and benefits in the use of dispersal information for decision making using the potato late blight pathosystem (Phytophthora infestans-Solanum tuberosum) as a case study. A recently validated spatiotemporal potato late blight model was coupled to submodels for crop growth, tuber dry matter production, and fungicide efficacy. The yield response of a range of management scenarios to a single influx of primary inoculum (the initial spore load) was calculated. Damage curves (relative yield loss versus initial spore load) from a range of combinations of varietal susceptibility and fungicide treatments were used to classify the various management scenarios as either sensitive to initial spore load or tolerant to initial spore load, thus identifying where a high degree of accuracy would be required in dispersal information for appropriate decision making, and where a greater degree of uncertainty could be tolerated. General epidemics, resulting from spatially homogeneous initial spore loads, responded more strongly to the size of the initial spore load than focal epidemics, resulting from an initial spot infection. Susceptible cultivars responded with sizeable yield losses even at low levels of initial spore load, regardless of the fungicide management regime used. These results indicated that, for susceptible cultivars (late cultivars in particular), the degree of accuracy that would be required in dispersal information for appropriate decision making is unlikely to be practically attainable. The results also indicated that, contrary to "folk wisdom," spore loads of a few hundred spores per square meter do not lead to appreciable crop loss in resistant cultivars and are therefore acceptable. We conclude that scope exists for including dispersal information in decision making for potato late blight with resistant potato cultivars but not for susceptible cultivars. The modeling framework used in this study can be extended to investigate the scope for inclusion of dispersal information in decision support for other aerially transmitted pathogens.

Abstract:BACKGROUND Fungicides are indispensable for high-quality crops, but the rapid emergence and evolution of fungicide resistance have become the most important issues in modern agriculture. Hence, the sustainability and profitability of agricultural production have been challenged due to the limited number of fungicide chemical classes. Resistance to site-specific fungicides has principally been linked to target and non-target site mechanisms. These mechanisms change the structure or expression level, affecting fungicide efficacy and resulting in different and varying resistance levels. RESULTS This review provides background information about fungicide resistance mechanisms and their implications for developing anti-resistance strategies in plant pathogens. Here, our purpose was to review changes at the target and non-target sites of quinone outside inhibitor fungicides (QoIs), methyl-benzimidazole fungicides (MBCs), demethylation inhibitor fungicides (DMIs), and succinate dehydrogenase inhibitor fungicides (SDHIs) and to evaluate if they may also be associated with a fitness cost on crop pathogen populations. CONCLUSION The current knowledge suggests that understanding fungicide resistance mechanisms can facilitate resistance monitoring and assist in developing anti-resistance strategies and new fungicide molecules to help solve this issue. Abstract:In agricultural systems, responsive management can mitigate the effects of risk and uncertainty by facilitating adaptation to changing conditions. A tool for evaluating management systems while accounting for risk and uncertainty is Probabilistic Cost Benefit Analysis (PCBA). This study used PCBA to contrast a new responsive disease management strategy against an existing prescriptive strategy. Fungicide application to prevent myrtle rust (MR) in NZ plant nurseries was used as a case study to test if the expected benefits of the responsive strategy justified the investment in potentially more frequent and costlier disease control. A MR risk generator was used to simulate disease progression. Empirical MR risk distribution functions were sampled to stochastically compare net benefits across scenarios, highlighting the potential impact of infrequent but significant disease incursions. Our results showed that the risk-based strategy was more effective at controlling the disease, especially for susceptible myrtle species in high-risk locations. The findings highlighted the essential role of fungicides in propagating highly MR-susceptible species, and that disease management, when responsive to risk, enhanced the efficiency of fungicide use. The Responsive strategy is discussed as an effective management option for nurseries under uncertainty of significant MR incursions. However, in less risky scenarios, the benefits of the responsive strategy were moderate, and operational considerations may favour the standard calendar-based approach. In such cases, the method provided here can help estimate the appropriate fungicide application interval and the associated MR risk.

Abstract:As we demonstrate that high herbicide resistance levels can produce extremely severe weed infestations, monitoring herbicide resistance is a priority for farmers across Western Europe. Furthermore, developing non‐chemical control methods is essential to control current weed populations, and prevent further resistance evolution. We recommend that planning interventions that centre on crop rotation and incorporate spring sewing and cultivation to provide the best reductions in weed densities. More generally, by directly accounting for missing data our framework permits the analysis of management practices with data that would otherwise be severely compromised. A key challenge in the management of populations is to quantify the impact of interventions in the face of environmental and phenotypic variability. However, accurate estimation of the effects of management and environment, in large‐scale ecological research is often limited by the expense of data collection, the inherent trade‐off between quality and quantity, and missing data. In this paper we develop a novel modelling framework, and demographically informed imputation scheme, to comprehensively account for the uncertainty generated by missing population, management, and herbicide resistance data. Using this framework and a large dataset (178 sites over 3 years) on the densities of a destructive arable weed (Alopecurus myosuroides) we investigate the effects of environment, management, and evolved herbicide resistance, on weed population dynamics. In this study we quantify the marginal effects of a suite of common management practices, including cropping, cultivation, and herbicide pressure, and evolved herbicide resistance, on weed population dynamics. Using this framework, we provide the first empirically backed demonstration that herbicide resistance is a key driver of population dynamics in arable weeds at regional scales. Whilst cultivation type had minimal impact on weed density, crop rotation, and earlier cultivation and drill dates consistently reduced infestation severity.
