Abstract:The number of microbiome-related studies has notably increased the availability of data on human microbiome composition and function. These studies provide the essential material to deeply explore host-microbiome associations and their relation to the development and progression of various complex diseases. Improved data-analytical tools are needed to exploit all information from these biological datasets, taking into account the peculiarities of microbiome data, i.e., compositional, heterogeneous and sparse nature of these datasets. The possibility of predicting host-phenotypes based on taxonomy-informed feature selection to establish an association between microbiome and predict disease states is beneficial for personalized medicine. In this regard, machine learning (ML) provides new insights into the development of models that can be used to predict outputs, such as classification and prediction in microbiology, infer host phenotypes to predict diseases and use microbial communities to stratify patients by their characterization of state-specific microbial signatures. Here we review the state-of-the-art ML methods and respective software applied in human microbiome studies, performed as part of the COST Action ML4Microbiome activities. This scoping review focuses on the application of ML in microbiome studies related to association and clinical use for diagnostics, prognostics, and therapeutics. Although the data presented here is more related to the bacterial community, many algorithms could be applied in general, regardless of the feature type. This literature and software review covering this broad topic is aligned with the scoping review methodology. The manual identification of data sources has been complemented with: (1) automated publication search through digital libraries of the three major publishers using natural language processing (NLP) Toolkit, and (2) an automated identification of relevant software repositories on GitHub and ranking of the related research papers relying on learning to rank approach.

Abstract:Microbiomes play a crucial role in various biological processes, ranging from human and animal health to the functioning soil and marine ecosystems that support food production and biodiversity. Understanding how perturbations of these communities can impact their respective environments is essential for making new scientific discoveries and developing practical solutions to improve both human well-being and the health of our planet. However, encapsulating the sheer diversity of microbial communities and the intricate web of interactions they establish with other organisms results in vast and complex datasets. Traditional statistical methods often fall short in capturing both the nuances and global summary of these interactions. With its ability to process large datasets and identify intricate patterns, machine learning (ML) provides a powerful solution. Techniques such as neural networks and ensemble learning models are particularly wellsuited for this task, enabling researchers to make sense of the multi-layered structures inherent in microbiome data. Nevertheless, the integration of ML in microbiome research has challenges, including input data standardization, heterogenous, noisy and high-dimensional data as well as interpretability of ML models. Addressing these challenges requires a concerted effort from biologists, data scientists, and computational experts, fostering a collaborative environment where knowledge and techniques can be shared and refined. This is a exactly what we carried out as part of the COST Action ML4Microbiome (CA18131), which is best summarise by publications in the "Microbiome and Machine Learning" volumes in Frontiers in Microbiology. This second volume represents a significant step forward in harnessing the power of artificial intelligence to decode the complex world of microbiomes.ML4Microbiome key achievements are summarised in D'Elia et al. In this article, the authors also underscore the importance of ethical considerations when deploying machine learning in microbiome research. Ensuring data privacy, avoiding biases in algorithmic predictions, and promoting transparency in model development are essential to maintaining public trust and maximizing the societal benefits of these technologies. Papoutsoglou et al. subsequently detailed the technical complexity of applying ML for microbiome research. The review identifies and addresses challenges such as preprocessing, feature selection, predictive modeling, performance estimation, and model interpretation, finally providing a set of recommendations on algorithm selection, pipeline creation, and evaluation to aid in decision-making processes related to microbiome research. An in-depth exploration of data preprocessing methods is provided by Ibrahimi et al. This paper aims to guide both established researchers and those new to the field in selecting appropriate transformation methods based on their research questions, objectives, and data characteristics.To provide researchers with insights into specific ML resources facilitating microbiome analysis, Marcos-Zambrano et al. categorized ML tools based on the type of analysis they are designed for and the ML algorithms they employ. The focus spans various software tools for feature generation, taxonomic assignment, clustering, binning, and disease classification.Kumar et al. emphasize the crucial role of metadata in interpreting and comparing microbiome datasets and highlight the need for standardized metadata protocols to fully leverage the potential of metagenomic data. In this paper microbiome data are classified into five types based on the methodology used for their production: shotgun sequencing, amplicon sequencing, metatranscriptomic sequencing, metabolomic measurements, and metaproteomic expression analysis. The significance of metadata in data interpretation and comparison and the challenges in collecting standardized metadata are thoroughly explored.In the clinical domain, Chang et al. investigated the diagnostic classification and predictive power of four different ML methods for diagnostic screening in myasthenia gravis (MG) using gut microbiome data. The proposed ML model may serve as biomarkers for clinical use and can be applied for non-invasive screening of MG. Zhang et al. present a study that provides valuable insights into the potential impact of gut microbiota on carcinoid syndrome (CS). The paper investigates the cause-and-effect relationship between gut microbiota abundance and carcinoid syndrome (CS) through a bidirectional Mendelian randomization study. Murovec et al. present a study aimed to compare microbiome profiles of patients with colorectal cancer (CRC) and colorectal adenomas (CRA) to healthy participants using metagenomic data. Abstract:The human microbiome has emerged as a central research topic in human biology and biomedicine. Current microbiome studies generate high-throughput omics data across different body sites, populations, and life stages. Many of the challenges in microbiome research are similar to other high-throughput studies, the quantitative analyses need to address the heterogeneity of data, specific statistical properties, and the remarkable variation in microbiome composition across individuals and body sites. This has led to a broad spectrum of statistical and machine learning challenges that range from study design, data processing, and standardization to analysis, modeling, cross-study comparison, prediction, data science ecosystems, and reproducible reporting. Nevertheless, although many statistics and machine learning approaches and tools have been developed, new techniques are needed to deal with emerging applications and the vast heterogeneity of microbiome data. We review and discuss emerging applications of statistical and machine learning techniques in human microbiome studies and introduce the COST Action CA18131 “ML4Microbiome” that brings together microbiome researchers and machine learning experts to address current challenges such as standardization of analysis pipelines for reproducibility of data analysis results, benchmarking, improvement, or development of existing and new tools and ontologies.

Abstract:Microbiome data predictive analysis within a machine learning (ML) workflow presents numerous domain-specific challenges involving preprocessing, feature selection, predictive modeling, performance estimation, model interpretation, and the extraction of biological information from the results. To assist decision-making, we offer a set of recommendations on algorithm selection, pipeline creation and evaluation, stemming from the COST Action ML4Microbiome. We compared the suggested approaches on a multi-cohort shotgun metagenomics dataset of colorectal cancer patients, focusing on their performance in disease diagnosis and biomarker discovery. It is demonstrated that the use of compositional transformations and filtering methods as part of data preprocessing does not always improve the predictive performance of a model. In contrast, the multivariate feature selection, such as the Statistically Equivalent Signatures algorithm, was effective in reducing the classification error. When validated on a separate test dataset, this algorithm in combination with random forest modeling, provided the most accurate performance estimates. Lastly, we showed how linear modeling by logistic regression coupled with visualization techniques such as Individual Conditional Expectation (ICE) plots can yield interpretable results and offer biological insights. These findings are significant for clinicians and non-experts alike in translational applications.

Abstract:Metagenomics, Metabolomics, and Metaproteomics have significantly advanced our knowledge of microbial communities by providing culture-independent insights into their composition and functional potential. However, a critical challenge in this field is the lack of standard and comprehensive metadata associated with raw data, hindering the ability to perform robust data stratifications and consider confounding factors. In this comprehensive review, we categorize publicly available microbiome data into five types: shotgun sequencing, amplicon sequencing, metatranscriptomic, metabolomic, and metaproteomic data. We explore the importance of metadata for data reuse and address the challenges in collecting standardized metadata. We also, assess the limitations in metadata collection of existing public repositories collecting metagenomic data. This review emphasizes the vital role of metadata in interpreting and comparing datasets and highlights the need for standardized metadata protocols to fully leverage metagenomic data's potential. Furthermore, we explore future directions of implementation of Machine Learning (ML) in metadata retrieval, offering promising avenues for a deeper understanding of microbial communities and their ecological roles. Leveraging these tools will enhance our insights into microbial functional capabilities and ecological dynamics in diverse ecosystems. Finally, we emphasize the crucial metadata role in ML models development.

Abstract:Machine learning is increasingly important in microbiology where it is used for tasks such as predicting antibiotic resistance and associating human microbiome features with complex host diseases. The applications in microbiology are quickly expanding and the machine learning tools frequently used in basic and clinical research range from classification and regression to clustering and dimensionality reduction. In this Review, we examine the main machine learning concepts, tasks and applications that are relevant for experimental and clinical microbiologists. We provide the minimal toolbox for a microbiologist to be able to understand, interpret and use machine learning in their experimental and translational activities.

Abstract:Machine learning (ML) is set to accelerate innovations in clinical microbiomics, such as in disease diagnostics and prognostics. This will require high-quality, reproducible, interpretable workflows whose predictive capabilities meet or exceed the high thresholds set for clinical tools by regulatory agencies. Here, we capture a snapshot of current practices in the application of supervised ML to microbiomics data, through an in-depth analysis of 100 peer-reviewed journal articles published in 2021-2022. We apply a data-driven approach to steer discussion of the merits of varied approaches to experimental design, including key considerations such as how to mitigate the effects of small dataset size while avoiding data leakage. We further provide guidance on how to avoid common experimental design pitfalls that can hurt model performance, trustworthiness, and reproducibility. Discussion is accompanied by an interactive online tutorial that demonstrates foundational principles of ML experimental design, tailored to the microbiomics community. Formalizing community best practices for supervised ML in microbiomics is an important step towards improving the success and efficiency of clinical research, to the benefit of patients and other stakeholders.

Glancing and Stopping Behavior of Motorcyclists and Car Drivers at Intersections

Abstract:For the past decade, motorcycle fatalities have risen while other motor vehicle fatalities have declined. Many motorcycle fatalities occurred within intersections after a driver failed to see a motorcyclist. However, little is known about the behavior of motorcyclists when they negotiate an intersection. A study was undertaken to compare the behavior at intersections of an experienced group of motorcyclists when they were operating a motorcycle with their behavior when they were driving a car. Each participant navigated a course through low-volume, open roads. Participants wore eye-tracking equipment to record eye-glance information, and the motorcycle and car were instrumented with an onboard accelerometer and Global Positioning System apparatus. Results showed that participants were more likely to make last glances toward the direction of the most threatening traffic before they made a turn when they were driving a car than when they were riding a motorcycle. In addition, motorcyclists were less likely to come to a complete stop at a stop sign than car drivers. These results suggested that motorcyclists were exposing themselves to unnecessary risk. Specifically, motorcyclists frequently failed to make proper glances and practice optimal riding techniques. The behavior of the motorcyclists was compared with the current Motorcycle Safety Foundation curriculum. The results suggested that threat-response and delayed-apex techniques should be added to the training curriculum.

Abstract:Recent studies have demonstrated that gut microbiota plays critical roles in various human diseases. High-throughput technology has been widely applied to characterize the microbial ecosystems, which led to an explosion of different types of molecular profiling data, such as metagenomics, metatranscriptomics and metabolomics. For analysis of such data, machine learning algorithms have shown to be useful for identifying key molecular signatures, discovering potential patient stratifications, and particularly for generating models that can accurately predict phenotypes. In this review, we first discuss how dysbiosis of the intestinal microbiota is linked to human disease development and how potential modulation strategies of the gut microbial ecosystem can be used for disease treatment. In addition, we introduce categories and workflows of different machine learning approaches, and how they can be used to perform integrative analysis of multi-omics data. Finally, we review advances of machine learning in gut microbiome applications and discuss related challenges. Based on this we conclude that machine learning is very well suited for analysis of gut microbiome and that these approaches can be useful for development of gut microbe-targeted therapies, which ultimately can help in achieving personalized and precision medicine.

Abstract:The many microbial communities around us form interactive and dynamic ecosystems called microbiomes. Though concealed from the naked eye, microbiomes govern and influence macroscopic systems including human health, plant resilience, and biogeochemical cycling. Such feats have attracted interest from the scientific community, which has recently turned to machine learning and deep learning methods to interrogate the microbiome and elucidate the relationships between its composition and function. Here, we provide an overview of how the latest microbiome studies harness the inductive prowess of artificial intelligence methods. We start by highlighting that microbiome data – being compositional, sparse, and high-dimensional – necessitates special treatment. We then introduce traditional and novel methods and discuss their strengths and applications. Finally, we discuss the outlook of machine and deep learning pipelines, focusing on bottlenecks and considerations to address them.
Using Machine Learning and Natural Language Processing for Unveiling Similarities between Microbial Data

Abstract:Microbiota analysis can provide valuable insights in various fields, including diet and nutrition, understanding health and disease, and in environmental contexts, such as understanding the role of microorganisms in different ecosystems. Based on the results, we can provide targeted therapies, personalized medicine, or detect environmental contaminants. In our research, we examined the gut microbiota of 16 animal taxa, including humans, as well as the microbiota of cattle and pig manure, where we focused on 16S rRNA V3-V4 hypervariable regions. Analyzing these regions is common in microbiome studies but can be challenging since the results are high-dimensional. Thus, we utilized machine learning techniques and demonstrated their applicability in processing microbial sequence data. Moreover, we showed that techniques commonly employed in natural language processing can be adapted for analyzing microbial text vectors. We obtained the latter through frequency analyses and utilized the proposed hierarchical clustering method over them. All steps in this study were gathered in a proposed microbial sequence data processing pipeline. The results demonstrate that we not only found similarities between samples but also sorted groups' samples into semantically related clusters. We also tested our method against other known algorithms like the Kmeans and Spectral Clustering algorithms using clustering evaluation metrics. The results demonstrate the superiority of the proposed method over them. Moreover, the proposed microbial sequence data pipeline can be utilized for different types of microbiota, such as oral, gut, and skin, demonstrating its reusability and robustness.

Abstract:Background: The human microbiome, consisting of diverse bacte-rial, fungal, protozoan and viral species, exerts a profound influence on various physiological processes and disease susceptibility. However, the complexity of microbiome data has presented significant challenges in the analysis and interpretation of these intricate datasets, leading to the development of specialized software that employs machine learning algorithms for these aims. Methods: In this paper, we analyze raw data taken from 16S rRNA gene sequencing from three studies, including stool samples from healthy control, patients with adenoma, and patients with colorectal cancer. Firstly, we use network-based methods to reduce dimensions of the dataset and consider only the most important features. In addition, we employ supervised machine learning algorithms to make prediction. Results: Results show that graph-based techniques reduces dimen-sion from 255 up to 78 features with modularity score 0.73 based on different centrality measures. On the other hand, projection methods (non-negative matrix factorization and principal component analysis) reduce dimensions to 7 features. Furthermore, we apply supervised machine learning algorithms on the most important features obtained from centrality measures and on the ones obtained from projection methods, founding that the evaluation metrics have approximately the same scores when applying the algorithms on the entire dataset, on 78 feature and on 7 features. Conclusions: This study demonstrates the efficacy of graph-based and projection methods in the interpretation for 16S rRNA gene sequencing data. Supervised machine learning on refined features from both approaches yields comparable predictive performance, emphasizing specific microbial features-bacteroides, prevotella, fusobacterium, lysinibacillus, blautia, sphingomonas, and faecalibacterium-as key in predicting patient conditions from raw data.

Microbes play a crucial role in the material and elemental cycles of the natural world. Growing own microbes for research purposes requires a significant time and financial investment. On the other hand, high-throughput sequencing technology cannot advance at the same clip as the culture method. The area of microbiology has made substantial use of machine learning (ML) methods to tackle this problem. Classification and prediction have emerged as key avenues for advancing microbial community research in computational biology. This research compares the advantages and disadvantages of using different algorithmic approaches in four subfields of microbiology (pathogen and epidemiology; microbial ecology; drug development; microbiome and taxonomy).

Abstract:Researches on the microbiome have been actively conducted worldwide and the results have shown human gut bacterial environment significantly impacts on immune system, psychological conditions, cancers, obesity, and metabolic diseases. Thanks to the development of sequencing technology, microbiome studies with large number of samples are eligible on an acceptable cost nowadays. Large samples allow analysis of more sophisticated modeling using machine learning approaches to study relationships between microbiome and various traits. This article provides an overview of machine learning methods for non-data scientists interested in the association analysis of microbiomes and host phenotypes. Once genomic feature of microbiome is determined, various analysis methods can be used to explore the relationship between microbiome and host phenotypes that include penalized regression, support vector machine (SVM), random forest, and artificial neural network (ANN). Deep neural network methods are also touched. Analysis procedure from environment setup to extract analysis results are presented with Python programming language.

The clinical microbiology laboratory, at the interface of clinical practice and diagnostics, is of special interest for the development of ML systems.</p><h3 class="u-h4 u-margin-m-top u-margin-xs-bottom">Objectives</h3><p>This narrative review aims to explore the current use of ML In clinical microbiology.</p><h3 class="u-h4 u-margin-m-top u-margin-xs-bottom">Sources</h3><p>References for this review were identified through searches of MEDLINE/PubMed, EMBASE, Google Scholar, biorXiv, arXiV, ACM Digital Library and IEEE Xplore Digital Library up to November 2019.</p><h3 class="u-h4 u-margin-m-top u-margin-xs-bottom">Content</h3><p>We found 97 ML systems aiming to assist clinical microbiologists. Overall, 82 (85%) ML systems targeted bacterial infections, 11 (11%) parasitic infections, nine (9%) viral infections and three (3%) fungal infections. Forty (41%) ML systems focused on micro-organisms detection, identification and quantification, 36 (37%) evaluated antimicrobial susceptibility and 21 (22%) targeted the diagnosis, disease classification and prediction of clinical outcomes. The ML systems used very diverse data sources: 21 (22%) used genomic data of micro-organisms, 19 (20%) microbiota data obtained by metagenomic sequencing, 19 (20%) analysed microscopic images, 17 (18%) spectroscopy data, 8 (8%) targeted gene sequencing, 6 (6%) volatile organic compounds, 4 (4%) bacterial colonies photographs, 4 (4%) transcriptome data, 3 (3%) protein structure and 3 (3%) clinical data. Most systems used high-income countries data (n=71, 73%) but a significant number used low- and middle-income countries data (n=36, 37%). Performance measures were reported for the 97 ML systems but no article described the use in clinical practice nor reported impact on processes or clinical outcomes.</p><h3 class="u-h4 u-margin-m-top u-margin-xs-bottom">Implications</h3><p>In clinical microbiology, ML has been used with various data sources and diverse practical applications. The evaluation and implementation processes represent the main gap of existing ML systems, requiring a focus on their interpretability and potential integration into real-world settings.</p>

Abstract:Advances in nucleic acid sequencing technology have enabled expansion of our ability to profile microbial diversity. These large datasets of taxonomic and functional diversity are key to better understanding microbial ecology. Machine learning has proven to be a useful approach for analyzing microbial community data and making predictions about outcomes including human and environmental health. Machine learning applied to microbial community profiles has been used to predict disease states in human health, environmental quality and presence of contamination in the environment, and as trace evidence in forensics. Machine learning has appeal as a powerful tool that can provide deep insights into microbial communities and identify patterns in microbial community data. However, often machine learning models can be used as black boxes to predict a specific outcome, with little understanding of how the models arrived at predictions. Complex machine learning algorithms often may value higher accuracy and performance at the sacrifice of interpretability. In order to leverage machine learning into more translational research related to the microbiome and strengthen our ability to extract meaningful biological information, it is important for models to be interpretable. Here we review current trends in machine learning applications in microbial ecology as well as some of the important challenges and opportunities for more broad application of machine learning to understanding microbial communities.Download : Download high-res image (177KB)Download : Download full-size image

MMCA: a Web-based Server for the Microbiome and Metabolome Correlation Analysis

Abstract:Background: In the last decade, integrative studies of microbiome and metabolome have experienced exponential growth in understanding their impact on human health and diseases. However, analyzing the resulting multi-omics data remains a significant challenge in current studies due to the lack of a comprehensive computational tool to facilitate data integration and interpretation. In this study, we have developed a microbiome and metabolome correlation analysis pipeline (MMCA) to meet the urgent needs for tools that effectively integrate microbiome and metabolome data to derive biological insights. Results: To make the MMCA pipeline available to a wider research community, we have implemented a web server (http://mmca.met-bioinformatics.cn). MMCA integrates a variety of statistical analysis methods in order to obtain reliable results from multiple analyses, including univariate analysis and multivariate modeling. MMCA also provides KEGG-based functional network analysis in order to investigate their biological interplay between metabolites and microbes. To make it more convenient, an html-based report is available for overview and can be downloaded for later use. Conclusions: MMCA allows users to upload annotated microbiome and metabolome data, provides a user-friendly interface to analyze and visualize the complex interplay between microbiome and metabolome, and helps users to develop mechanistic hypothesis for nutritional and personalized therapies of diseases. Abstract:Microorganisms play an important role in natural material and elemental cycles. Many common and general biology research techniques rely on microorganisms. Machine learning has been gradually integrated with multiple fields of study. Machine learning, including deep learning, aims to use mathematical insights to optimize variational functions to aid microbiology using various types of available data to help humans organize and apply collective knowledge of various research objects in a systematic and scaled manner. Classification and prediction have become the main achievements in the development of microbial community research in the direction of computational biology. This review summarizes the application and development of machine learning and deep learning in the field of microbiology and shows and compares the advantages and disadvantages of different algorithm tools in four fields: microbiome and taxonomy, microbial ecology, pathogen and epidemiology, and drug discovery.
