Abstract:The unbiased comparison between theory and experiment requires approaches more sophisticated than the basic harmonic-oscillator rigid-rotor model, for taking into account vibrational averaging effects and ro-vibrational couplings in molecules of increasing size. Second-order vibrational perturbation theory based on curvilinear internal coordinates (ICs) offers a remarkable compromise between accuracy and computational cost, thanks to the reduction of mode-mode couplings with respect to their counterparts based on Cartesian coordinates. Therefore, we have developed, implemented, and validated a general engine employing ICs, which allows the accurate evaluation of vibrational averages and ro-vibrational couplings for molecules containing up to about 50 atoms beyond the harmonic approximation. After validation of the new tool for relatively small molecules, the effectiveness of ICs has been demonstrated for some flexible and/or quite large molecular bricks of life.

Abstract:For many years, scientists suspected that the interstellar medium was too hostile for organic species and that only a few simple molecules could be formed under such extreme conditions. However, the detection of approximately 180 molecules in interstellar or circumstellar environments in recent decades has changed this view dramatically. A rich chemistry has emerged, and relatively complex molecules such as C60 and C70 are formed. Recently, researchers have also detected complex organic and potentially prebiotic molecules, such as amino acids, in meteorites and in other space environments. Those discoveries have further stimulated the debate on the origin of the building blocks of life in the universe. Many efforts continue to focus on the physical, chemical, and astrophysical processes by which prebiotic molecules can be formed in the interstellar dust and dispersed to Earth or to other planets.Spectroscopic techniques, which are widely used to infer information about molecular structure and dynamics, play a crucial role in the investigation of planetary atmosphere and the interstellar medium. Increasingly these astrochemical investigations are assisted by quantum-mechanical calculations of structures as well as spectroscopic and thermodynamic properties, such as transition frequencies and reaction enthalpies, to guide and support observations, line assignments, and data analysis in these new and chemically complicated situations. However, it has proved challenging to extend accurate quantum-chemical computational approaches to larger systems because of the unfavorable scaling with the number of degrees of freedom (both electronic and nuclear).In this Account, we show that it is now possible to compute physicochemical properties of building blocks of biomolecules with an accuracy rivaling that of the most sophisticated experimental techniques, and we summarize specific contributions from our groups. As a test case, we present the underlying computational machinery through the investigation of oxirane. We describe how we determine the molecular structure and then how we characterize the rotational and IR spectra, the most important issues for a correct theoretical description and a proper comparison with experiment. Next, we analyze the spectroscopic properties of representative building blocks of DNA bases (uracil and pyrimidine) and of proteins (glycine and glycine dipeptide analogue).Solvation, surface chemistry (dust fraction, adsorption, desorption), and inter- and intramolecular interactions, such as self-organization and self-interaction, are important molecular processes for understanding astrochemistry. Using the specific cases of uracil dimers and glycine adsorbed on silicon grains, we also illustrate approaches in which we treat different regions, interactions, or effects at different levels of sophistication.

Abstract:The new versions of the Pisa composite scheme introduced in the present paper are based on the careful selection of different quantum chemical models for energies, geometries, and vibrational frequencies, with the aim of maximizing the accuracy of the overall description while retaining a reasonable cost for all the steps. In particular, the computation of accurate electronic energies has been further improved introducing more reliable complete basis set extrapolations and estimation of core-valence correlation, together with improved basis sets for third-row atoms. Furthermore, the reduced-cost frozen natural orbital (FNO) model has been introduced and validated for large molecules. Accurate molecular structures can be obtained avoiding complete basis set extrapolation and evaluating core-valence correlation at the MP2 level. Unfortunately, analytical gradients are not available for the FNO version of the model. Therefore, for large molecules, an accurate reduced-cost alternative is offered by evaluation of valence contributions with a double-hybrid functional in conjunction with the same MP2 contribution for core-valence correlation or by means of a one-parameter approximation. The same double-hybrid functional and basis set are employed to evaluate zero-point energies and partition functions. After the validation of the new models for small systems, a panel of molecular bricks of life has been used to analyze their performances for problems of current fundamental or technological interest. The fully black-box implementation of the computational workflow paves the way toward the accurate yet not prohibitively expensive study of medium- to large-sized molecules also by experimentally oriented researchers.

Abstract:A new electronic structure model is developed in which the ground state energy of a molecular system is given by a Hartree-Fock-like expression with parametrized one- and two-electron integrals over an extended (minimal + polarization) set of orthogonalized atom-centered basis functions, the variational equations being solved formally within the minimal basis but the effect of polarization functions being included in the spirit of second-order perturbation theory. It is designed to yield good dipole polarizabilities and improved intermolecular potentials with dispersion terms. The molecular integrals include up to three-center one-electron and two-center two-electron terms, all in simple analytical forms. A method to extract the effective one-electron Hamiltonian of nonlocal-exchange Kohn-Sham theory from the coupled-cluster one-electron density matrix is designed and used to get its matrix representation in a molecule-intrinsic minimal basis as an input to the paramtrization procedure -- making a direct link to the correlated wavefunction theory. The model has been trained for 15 elements (H, Li--F, Na--Cl, 720 parameters) on a set of 5581 molecules (including ions, transition states, and weakly-bound complexes) whose first- and second-order properties were computed by the coupled-cluster theory as a reference, and a good agreement is seen. The model looks promising for the study of large molecular systems, it is believed to be an important step forward from the traditional semiempirical models towards higher accuracy at nearly as low a computational cost.

Efficient anharmonic vibrational spectroscopy for large molecules using local-mode coordinates.

Abstract:This article presents a general computational approach for efficient simulations of anharmonic vibrational spectra in chemical systems. An automated local-mode vibrational approach is presented, which borrows techniques from localized molecular orbitals in electronic structure theory. This approach generates spatially localized vibrational modes, in contrast to the delocalization exhibited by canonical normal modes. The method is rigorously tested across a series of chemical systems, ranging from small molecules to large water clusters and a protonated dipeptide. It is interfaced with exact, grid-based approaches, as well as vibrational self-consistent field methods. Most significantly, this new set of reference coordinates exhibits a well-behaved spatial decay of mode couplings, which allows for a systematic, a priori truncation of mode couplings and increased computational efficiency. Convergence can typically be reached by including modes within only about 4 Å. The local nature of this truncation suggests particular promise for the ab initio simulation of anharmonic vibrational motion in large systems, where connection to experimental spectra is currently most challenging.

Abstract:Vibrational spectroscopy represents an active frontier for the identification and characterization of molecular species in the context of astrochemistry and astrobiology. As new missions will provide more data over broader ranges and at higher resolution, especially in the infrared region, which could be complemented with new spectrometers in the future, support from laboratory experiments and theory is crucial. In particular, computational spectroscopy is playing an increasing role in deepening our understanding of the origin and nature of the observed bands in extreme conditions characterizing the interstellar medium or some planetary atmospheres, not easily reproducible on Earth. In this connection, the best compromise between reliability, feasibility and ease of interpretation is still a matter of concern due to the interplay of several factors in determining the final spectral outcome, with larger molecular systems and non-covalent complexes further exacerbating the dichotomy between accuracy and computational cost. In this context, second-order vibrational perturbation theory (VPT2) together with density functional theory (DFT) has become particularly appealing. The well-known problem of the reliability of exchange-correlation functionals, coupled with the treatment of resonances in VPT2, represents a challenge for the determination of standardized or “black-box” protocols, despite successful examples in the literature. With the aim of getting a clear picture of the achievable accuracy and reliability of DFT-based VPT2 calculations, a multi-step study will be carried out here. Beyond the definition of the functional, the impact of the basis set and the influence of the resonance treatment in VPT2 will be analyzed. For a better understanding of the computational aspects and the results, a short summary of vibrational perturbation theory and the overall treatment of resonances for both energies and intensities will be given. The first part of the benchmark will focus on small molecules, for which very accurate experimental and theoretical data are available, to investigate electronic structure calculation methods. Beyond the reliability of energies, widely used for such systems, the issue of intensities will also be investigated in detail. The best performing electronic structure methods will then be used to treat larger molecular systems, with more complex topologies and resonance patterns.

Abstract:In astrochemistry, computational methods play a crucial role in addressing fundamental astronomical questions. Interstellar molecules profoundly influence the chemistry and physics of the interstellar medium (ISM), playing pivotal roles in planet formation and the emergence of life. Understanding their chemistry relies on theoretical approaches such as Density Functional Theory (DFT) and post-Hartree-Fock methods, which are essential for exploring pathways to molecular complexity and determining their interstellar abundances. Various theoretical methods investigate the formation of interstellar molecules in both gaseous and solid states. Molecules in interstellar space may originate from bottom-up processes (building up from CO molecules) or top-down processes (polycyclic aromatic hydrocarbon fragmentation). Here, we present a journey of theoretical investigations aimed at studying the reactivity of interstellar molecules in space.

Abstract:The spectra (rotational, rotation-vibrational or electronic) of diatomic molecules due to transitions involving only closed-shell ($^1\Sigma$) electronic states follow very regular, simple patterns and their theoretical analysis is usually straightforward. On the other hand, open-shell electronic states lead to more complicated spectral patterns and, moreover, often appear as a manifold of closely lying electronic states, leading to perturbations with even larger complexity. This is especially true when at least one of the atoms is a transition metal. Traditionally these complex cases have been analysed using approaches based on perturbation theory, with semi-empirical parameters determined by fitting to spectral data. Recently the needs of two rather diverse scientific areas have driven the demand for improved theoretical models of open-shell diatomic systems based on an \emph{ab initio} approach, these areas are ultracold chemistry and the astrophysics of "cool" stars, brown dwarfs and most recently extrasolar planets. However, the complex electronic structure of these molecules combined with the accuracy requirements of high-resolution spectroscopy render such an approach particularly challenging. This review describes recent progress in developing methods for directly solving the effective Schrödinger equation for open-shell diatomic molecules, with a focus on molecules containing a transtion metal. It considers four aspects of the problem: 1. The electronic structure problem, 2. Non-perturbative treatments of the curve couplings, 3. The solution of the nuclear motion Schrödinger equation, 4. The generation of accurate electric dipole transition intensities. Examples of applications are used to illustrate these issues.

Using molecular similarity to construct accurate semiempirical electron structure theories

Abstract:Ab initio electronic structure methods give accurate results for small systems, but do not scale well to large systems. Chemical insight tells us that molecular functional groups will behave approximately the same way in all molecules, large or small. This molecular similarity is exploited in semiempirical methods, which couple simple electronic structure theories with parameters for the transferable characteristics of functional groups. We propse that high-level calculations on small molecules provide a rich source of parametrization data. In principle, we can select a functional group, generate a large amount of ab initio data on the group in various small-molecule environments, and "mine" this data to build a sophisticated model for the group's behavior in large molecules. This work details such a model for electron correlation: a semiempirical, subsystem-based correlation functional that predicts a subsystem's two-electron density as a functional of its one-electron density. This model is demonstrated on two small systems: chains of linear, minimal-basis (H-H)5, treated as a sum of four overlapping (H-H)2 subsystems; and the aldehyde group of a set of HOC-R molecules. The results provide an initial demonstration of the feasibility of this approach.

This approach can be used in a black-box fashion, avoiding significant active space inconsistency error in both single- and multireference cases and providing accurate multiconfigurational descriptions when needed.

Abstract:We describe and test on some organic reactions a parallel implementation strategy to compute anharmonic constants, which are employed in semiclassical transition state theory reaction rate calculations. Our software can interface with any quantum chemistry code capable of a single point energy estimate, and it is suitable for both minimum and transition state geometry calculations. After testing the accuracy and comparing the efficiency of our implementation against other software, we use it to estimate the semiclassical transition state theory (SCTST) rate constant of three reactions of increasing dimensionality, known as examples of heavy atom tunneling. We show how our method is improved in efficiency with respect to other existing implementations. In conclusion, our approach allows SCTST rates and heavy atom tunneling at a high level of electronic structure theory (up to CCSD(T)) to be evaluated. This work shows how crucial the possibility to perform high level ab initio rate evaluations can be.

Abstract:In the interstellarmedium, six molecules have been conclusivelydetected in the solid state in interstellar ices, and a few dozenhave been hypothesized and modeled to be present in the solid stateas well. The icy mantles covering micrometer-sized dust grains are,in fact, thought to be at the core of complex molecule formation asa consequence of the local high density of molecules that are simultaneouslyadsorbed. From a structural perspective, the icy mantle is consideredto be layered, with an amorphous water-rich inner layer surroundingthe dust grain, covered by an amorphous CO-rich outer layer. Moreover,recent studies have suggested that the CO-rich layer might be crystallineand possibly even be segregated as a single crystal atop the ice mantle.If so, there are far-reaching consequences for the formation of morecomplex organic molecules, such as methanol and sugars, that use COas a backbone. Validation of these claims requires further investigation,in particular on acquiring atomistic insight into surface processes,such as adsorption, diffusion, and reactivity on CO ices. Here, wepresent the first detailed computational study toward treating theweak interaction of (pure) CO ices. We provide a benchmark of theperformance of various density functional theory methods in treatingthe binding of pure CO ices. Furthermore, we perform an atomisticand in-depth study of the binding energy of CO on amorphous and crystallineCO ices using a pair-potential-based force field. We find that COadsorption is represented by a large distribution of binding energies(200–1600 K) on amorphous CO, including a significant amountof weak binding sites (<350 K). Increasing both the cluster sizeand the number of neighbors increases the mean of the observed bindingenergy distribution. Finally, we find that CO binding energies aredominated by dispersion and, as such, exchange-correlation functionalsneed to include a treatment of dispersion to accurately simulate surfaceprocesses on CO ices. In particular, we find the ωB97M-V functionalto be a strong candidate for such simulations.

Abstract:The isomerization of hydrogen cyanide to hydrogen isocyanide on icy grain surfaces is investigated by an accurate composite method (jun-Cheap) rooted in the coupled cluster ansatz and by density functional approaches. After benchmarking density functional predictions of both geometries and reaction energies against jun-Cheap results for the relatively small model system HCN···(H<sub>2</sub>O)<sub>2</sub>, the best performing DFT methods are selected. A large cluster containing 20 water molecules is then employed within a QM/QM' approach to include a realistic environment mimicking the surface of icy grains. Our results indicate that four water molecules are directly involved in a proton relay mechanism, which strongly reduces the activation energy with respect to the direct hydrogen transfer occurring in the isolated molecule. Further extension of the size of the cluster up to 192 water molecules in the framework of a three-layer QM/QM'/MM model has a negligible effect on the energy barrier ruling the isomerization. Computation of reaction rates by the transition state theory indicates that on icy surfaces, the isomerization of HNC to HCN could occur quite easily even at low temperatures thanks to the reduced activation energy that can be effectively overcome by tunneling.

Abstract:Recent observations have revealed the existence of Complex Organic Molecules (COMs) in cold dense cores and prestellar cores. The presence of these molecules in such cold conditions is not well understood and remains a matter of debate since the previously proposed "warm- up" scenario cannot explain these observations. In this article, we study the effect of Eley- Rideal and complex induced reaction mechanisms of gas-phase carbon atoms with the main ice components of dust grains on the formation of COMs in cold and dense regions. Based on recent experiments we use a low value for the chemical desorption efficiency (which was previously invoked to explain the observed COM abundances). We show that our introduced mechanisms are efficient enough to produce a large amount of complex organic molecules in the gas-phase at temperatures as low as 10K.

Abstract:The recent discovery of methyl formate and dimethyl ether in the gas phase of cold cores with temperatures as cold as 10 K challenges our previous astrochemical models concerning the formation of complex organic molecules. The strong correlation between the abundances and distributions of methyl formate and dimethyl ether further shows that current astrochemical models may be missing important chemical processes in cold astronomical sources. We investigate a scenario in which complex organic molecules and the methoxy radical can be formed on dust grains via a so-called "chain reaction" mechanism, in a similar manner to CO$_2$. A unified gas-grain microscopic-macroscopic Monte Carlo approach with both normal and interstitial sites for icy grain mantles is used to perform the chemical simulations. Reactive desorption with varying degrees of efficiency is included to enhance the non-thermal desorption of species formed on cold dust grains. In addition, varying degrees of efficiency for the surface formation of methoxy are also included. The observed abundances of a variety of organic molecules in cold cores can be reproduced in our models. The strong correlation between the abundances of methyl formate and dimethyl ether in cold cores can also be explained. Non-diffusive chemical reactions on dust grain surfaces may play a key role in the formation of some complex organic molecules.

Abstract:Cyclopropenethione falls into the class of complex organic molecules but has not yet been observed in the interstellar medium or any circumstellar disks. However, its existence is very likely, and thus this study provides high-level ab initio predictions, which may serve as reference data for future observations or experimental work. Rovibrational configuration interaction theory based on multidimensional potential energy surfaces being obtained from explicitly correlated coupled-cluster calculations has been used to predict the fundamental vibrational modes, the microwave spectrum, and low-lying rovibrational transitions. Rotational constants as well as quartic and sextic centrifugal distortion constants were obtained from vibrational perturbation theory.
