Abstract:DynaSim is an open-source MATLAB/GNU Octave toolbox for rapid prototyping of neural models and batch simulation management. It is designed to speed up and simplify the process of generating, sharing, and exploring network models of neurons with one or more compartments. Models can be specified by equations directly (similar to XPP or the Brian simulator) or by lists of predefined or custom model components. The higher-level specification supports arbitrarily complex population models and networks of interconnected populations. DynaSim also includes a large set of features that simplify exploring model dynamics over parameter spaces, running simulations in parallel using both multicore processors and high-performance computer clusters, and analyzing and plotting large numbers of simulated data sets in parallel. It also includes a graphical user interface (DynaSim GUI) that supports full functionality without requiring user programming. The software has been implemented in MATLAB to enable advanced neural modeling using MATLAB, given its popularity and a growing interest in modeling neural systems. The design of DynaSim incorporates a novel schema for model specification to facilitate future interoperability with other specifications (e.g., NeuroML, SBML), simulators (e.g., NEURON, Brian, NEST), and web-based applications (e.g., Geppetto) outside MATLAB. DynaSim is freely available at http://dynasimtoolbox.org. This tool promises to reduce barriers for investigating dynamics in large neural models, facilitate collaborative modeling, and complement other tools being developed in the neuroinformatics community.

Abstract:UNLABELLED:Modeling of dynamical systems using ordinary differential equations is a popular approach in the field of systems biology. Two of the most critical steps in this approach are to construct dynamical models of biochemical reaction networks for large datasets and complex experimental conditions and to perform efficient and reliable parameter estimation for model fitting. We present a modeling environment for MATLAB that pioneers these challenges. The numerically expensive parts of the calculations such as the solving of the differential equations and of the associated sensitivity system are parallelized and automatically compiled into efficient C code. A Nonlinear Analysis Software Toolkit for Biomechanical Data

Abstract:In this paper, we present a nonlinear analysis software toolkit, which can help in biomechanical gait data analysis by implementing various nonlinear statistical analysis algorithms. The toolkit is proposed to tackle the need for an easy-to-use and friendly analyzer for gait data where algorithms seem complex to implement in software and execute. With the availability of our toolkit, people without programming knowledge can run the analysis to receive human gait data analysis results. Our toolkit includes the implementation of several nonlinear analysis algorithms, while it is also possible for users with programming experience to expand its scope by implementing and adding more algorithms to the toolkit. Currently, the toolkit supports MatLab bindings while being developed in Python. The toolkit can seamlessly run as a background process to analyze hundreds of different gait data and produce analysis outcomes and figures that illustrate these results.

A simple MATLAB toolbox for analyzing calcium imaging data in vitro and in vivo

Abstract:Background: Fluorescence imaging of calcium dynamics in neuronal populations is powerful because it offers a way of relating the activity of individual cells to the broader population of nearby cells. The method's growth across neuroscience has particularly been driven by the introduction of sophisticated mathematical techniques related to motion correction, image registration, cell detection, spike estimation, and population characterization. However, for many researchers, making good use of these techniques has been difficult because they have been devised by different workers and impose differing - and sometimes stringent - technical requirements on those who seek to use them. New method: We have built a simple toolbox of analysis routines that encompass the complete workflow for analyzing calcium imaging data. The workflow begins with preprocessing of data, includes motion correction and longitudinal image registration, detects active cells using constrained non-negative matrix factorization, and offers multiple options for estimating spike times and characterizing population activity. The routines can be navigated through a simple graphical user interface. Although written in MATLAB, a standalone version for researchers who do not have access to MATLAB is included. Results: We have used the toolbox on two very different preparations: spontaneously active brain slices and microendoscopic imaging from deep structures in awake behaving mice. In both cases, the toolbox offered a seamless flow from raw data all the way through to prepared graphs. Conclusion: The field of calcium imaging has benefited from the development of numerous innovative mathematical techniques. Here we offer a simple toolbox that allows ordinary researchers to fully exploit these techniques.

Abstract:The brain connectome collects the complex network architectures, looking at both static and dynamic functional connectivity. The former normally requires stationary signals and connections. However, the human brain activity and connections are most likely time dependent and dynamic, and related to ongoing rhythmic activity. We developed an open-source MATLAB toolbox DynamicBC with user-friendly graphical user interfaces, implementing both dynamic functional and effective connectivity for tracking brain dynamics from functional MRI. We provided two strategies for dynamic analysis: (1) the commonly utilized sliding-window analysis and (2) the flexible least squares based time-varying parameter regression strategy. The toolbox also implements multiple functional measures including seed-to-voxel analysis, region of interest (ROI)-to-ROI analysis, and voxel-to-voxel analysis. We describe the principles of the implemented algorithms, and then present representative results from simulations and empirical data applications. We believe that this toolbox will help neuroscientists and neurologists to easily map dynamic brain connectomics.
MaTiLDA: An Integrated Machine Learning and Topological Data Analysis Platform for Brain Network Dynamics

Abstract:Abstract Topological data analysis (TDA) is a powerful approach for investigating complex relationships in brain networks; however, its application requires substantial domain knowledge in programming, mathematics, and data science, especially in the context of data-driven approaches like machine learning (ML). To address this educational barrier, we introduce MaTiLDA, a graphical user interface that enables exploration of common representations of TDA features and their efficacy in various classical machine learning models. This user-friendly tool is the first graphical user interface built to explore TDA representations in machine learning applications. MaTiLDA provides a user-centric method for characterizing complex neural relationships using TDA techniques. To demonstrate the utility of MaTiLDA in characterizing brain network dynamics, we apply this workflow to a cohort of 4 refractory epilepsy patients and evaluate the predictive performance of various TDA feature representations in a series of ML models. NeuroFreq: a MATLAB Toolbox for Time-Frequency Analysis of M/EEG Data

Abstract:Time-frequency (TF) analysis of M/EEG data enables rich understanding of cortical dynamics underlying cognition, health, and disease. There are many algorithms for time-frequency decomposition of M/EEG neural data, but they are implemented in an inconsistent manner and most existing toolboxes either 1) contain only one or a few transforms, or 2) are not adapted to analyze multichannel, multitrial M/EEG data. This makes entry into time-frequency daunting for new practitioners and limits the ability of the community to flexibly compare the performance of multiple TF methods on M/EEG data. This paper introduces the toolbox for MATLAB, which includes multiple TF transformation algorithms that are implemented in a consistent fashion and produce consistent output. The toolbox includes TF decomposition algorithms of both linear and quadratic classes, utilities for resampling, averaging, and baseline correction of TF representations, and tools for visualizing and interacting with single-trial or averaged TF representations over multiple channels. This paper introduces these utilities, and applies them to synthetic and EEG data to demonstrate the toolbox.

DynProfiler: a Python package for comprehensive analysis and interpretation of signaling dynamics leveraged by deep learning techniques

Abstract:Summary: Signaling dynamics encode important features and regulatory mechanisms of biological systems, and recent studies have reported the use of simulated signaling dynamics with mechanistic modeling as biomarkers for human diseases. Given the success of deep learning techniques, it is expected that they can extract informative patterns from simulation results more effectively than traditional approaches involving manual feature selection, which can be used for subsequent analyses, such as patient stratification and survival prediction. Here, we propose DynProfiler, which utilizes the entire signaling dynamics, including intermediate variables, as input and leverages deep learning techniques to extract informative features without requiring any labels. Furthermore, DynProfiler incorporates a modern explainable AI solution to provide quantitative time-dependent importance scores for each dynamics. Using simulated dynamics of patients with breast cancer as an example, we demonstrate DynProfiler's ability to extract high-quality features that can predict mortality risk and identify important dynamics, highlighting upregulated phosphorylated GSK3β as a biomarker for poor prognosis. Overall, this tool can be useful for clinical application, as well as for elucidating biological system dynamics. EEGLAB: an open source toolbox for analysis of single-trial EEG dynamics including independent component analysis

Abstract:We have developed a toolbox and graphic user interface, EEGLAB, running under the crossplatform MATLAB environment (The Mathworks, Inc.) for processing collections of single-trial and/or averaged EEG data of any number of channels. Available functions include EEG data, channel and event information importing, data visualization (scrolling, scalp map and dipole model plotting, plus multi-trial ERP-image plots), preprocessing (including artifact rejection, filtering, epoch selection, and averaging), independent component analysis (ICA) and time/frequency decompositions including channel and component cross-coherence supported by bootstrap statistical methods based on data resampling. EEGLAB functions are organized into three layers. Top-layer functions allow users to interact with the data through the graphic interface without needing to use MATLAB syntax. Menu options allow users to tune the behavior of EEGLAB to available memory. Middle-layer functions allow users to customize data processing using command history and interactive 'pop' functions. Experienced MATLAB users can use EEGLAB data structures and stand-alone signal processing functions to write custom and/or batch analysis scripts. Extensive function help and tutorial information are included. A 'plug-in' facility allows easy incorporation of new EEG modules into the main menu. EEGLAB is freely available (http://www.sccn.ucsd.edu/eeglab/) under the GNU public license for noncommercial use and open source development, together with sample data, user tutorial and extensive documentation.

Abstract:Neural activity contains rich spatiotemporal structure that corresponds to cognition. This includes oscillatory bursting and dynamic activity that span across networks of brain regions, all of which can occur on timescales of tens of milliseconds. While these processes can be accessed through brain recordings and imaging, modeling them presents methodological challenges due to their fast and transient nature. Furthermore, the exact timing and duration of interesting cognitive events are often a priori unknown. Here, we present the OHBA Software Library Dynamics Toolbox (osl-dynamics), a Python-based package that can identify and describe recurrent dynamics in functional neuroimaging data on timescales as fast as tens of milliseconds. At its core are machine learning generative models that are able to adapt to the data and learn the timing, as well as the spatial and spectral characteristics, of brain activity with few assumptions. osl-dynamics incorporates state-of-the-art approaches that can be, and have been, used to elucidate brain dynamics in a wide range of data types, including magneto/electroencephalography, functional magnetic resonance imaging, invasive local field potential recordings, and electrocorticography. It also provides novel summary measures of brain dynamics that can be used to inform our understanding of cognition, behavior, and disease. We hope osl-dynamics will further our understanding of brain function, through its ability to enhance the modeling of fast dynamic processes.

Abstract:Nonlinear mixed effects modeling is a powerful tool when analyzing data from several entities in an experiment. In this paper, we present NLMEModeling, a package for mixed effects modeling in Wolfram Mathematica. NLMEModeling supports mixed effects modeling of dynamical systems where the underlying dynamics are described by either ordinary or stochastic differential equations combined with a flexible observation error model. Moreover, NLMEModeling is a user-friendly package with functionality for model validation, visual predictive checks and simulation capabilities. The package is freely available and provides a flexible add-on to Wolfram Mathematica.

Abstract:The analysis of nonadiabatic molecular dynamics (NAMD) data presents significant challenges due to its high dimensionality and complexity. To address these issues, we introduce ULaMDyn, a Python-based, open-source package designed to automate the unsupervised analysis of large datasets generated by NAMD simulations. ULaMDyn integrates seamlessly with the Newton-X platform and employs advanced dimensionality reduction and clustering techniques to uncover hidden patterns in molecular trajectories, enabling a more intuitive understanding of excited-state processes. Using the photochemical dynamics of fulvene as a test case, we demonstrate how ULaMDyn efficiently identifies critical molecular geometries and critical nonadiabatic transitions. The package offers a streamlined, scalable solution for interpreting large NAMD datasets. It is poised to facilitate advances in the study of excited-state dynamics across a wide range of molecular systems.

Abstract:The DynaSig-ML ('Dynamical Signatures-Machine Learning') Python package allows the efficient, user-friendly exploration of 3D dynamics-function relationships in biomolecules, using datasets of experimental measures from large numbers of sequence variants. It does so by predicting 3D structural dynamics for every variant using the Elastic Network Contact Model (ENCoM), a sequence-sensitive coarse-grained normal mode analysis model. Dynamical Signatures represent the fluctuation at every position in the biomolecule and are used as features fed into machine learning models of the user's choice. Once trained, these models can be used to predict experimental outcomes for theoretical variants. The whole pipeline can be run with just a few lines of Python and modest computational resources. The compute-intensive steps are easily parallelized in the case of either large biomolecules or vast amounts of sequence variants. As an example application, we use the DynaSig-ML package to predict the maturation efficiency of human microRNA miR-125a variants from high-throughput enzymatic assays. Abstract:Personalized functional networks (FNs) derived from functional magnetic resonance imaging (fMRI) data are useful for characterizing individual variations in the brain functional topography associated with the brain development, aging, and disorders. To facilitate applications of the personalized FNs with enhanced reliability and reproducibility, we develop an open-source toolbox that is user-friendly, extendable, and includes rigorous quality control (QC), featuring multiple user interfaces (graphics, command line, and a step-by-step guideline) and job-scheduling for high performance computing (HPC) clusters. Particularly, the toolbox, named personalized functional network modeling (pNet), takes fMRI inputs in either volumetric or surface type, ensuring compatibility with multiple fMRI data formats, and computes personalized FNs using two distinct modeling methods: one method optimizes the functional coherence of FNs, while the other enhances their independence. Additionally, the toolbox provides HTML-based reports for QC and visualization of personalized FNs. The toolbox is developed in both MATLAB and Python platforms with a modular design to facilitate extension and modification by users familiar with either programming language. We have evaluated the toolbox on two fMRI datasets and demonstrated its effectiveness and user-friendliness with interactive and scripting examples. pNet is publicly available at .

osl-ephys: A Python toolbox for the analysis of electrophysiology data

Abstract:We describe OHBA Software Library for the analysis of electrophysiological data (osl-ephys). This toolbox builds on top of the widely used MNE-Python package and provides unique analysis tools for magneto-/electro-encephalography (M/EEG) sensor and source space analysis, which can be used modularly. In particular, it facilitates processing large amounts of data using batch parallel processing, with high standards for reproducibility through a config API and log keeping, and efficient quality assurance by producing HTML processing reports. It also provides new functionality for doing coregistration, source reconstruction and parcellation in volumetric space, allowing for an alternative pipeline that avoids the need for surface-based processing, e.g., through the use of Fieldtrip. Here, we introduce osl-ephys by presenting examples applied to a publicly available M/EEG data (the multimodal faces dataset). osl-ephys is open-source software distributed on the Apache License and available as a Python package through PyPi and GitHub.

Abstract:Background: At the intersection of neural monitoring and decoding, event-related potential (ERP) based on electroencephalography (EEG) has opened a window into intrinsic brain function. The stability of ERP makes it frequently employed in the field of neuroscience. However, project-specific custom code, tracking of user-defined parameters, and the large diversity of commercial tools have limited clinical application. Methods: We introduce an open-source, user-friendly, and reproducible MATLAB toolbox named EPAT that includes a variety of algorithms for EEG data preprocessing. It provides EEGLAB-based template pipelines for advanced multi-processing of EEG, magnetoencephalography, and polysomnogram data. Participants evaluated EEGLAB and EPAT across 14 indicators, with satisfaction ratings analyzed using the Wilcoxon signed-rank test or paired t-test based on distribution normality. Results: EPAT eases EEG signal browsing and preprocessing, EEG power spectrum analysis, independent component analysis, time-frequency analysis, ERP waveform drawing, and topological analysis of scalp voltage. A user-friendly graphical user interface allows clinicians and researchers with no programming background to use EPAT. Conclusion: This article describes the architecture, functionalities, and workflow of the toolbox. The release of EPAT will help advance EEG methodology and its application to clinical translational studies.

Abstract:Biomedical signal processing has advanced to the point that tools and methods are now available to doctors to diagnose and track medical conditions connected to pregnancy. However, it is extremely difficult for researchers to look into novel procedures and approaches to uncover underlying pathological abnormalities associated with high-risk pregnancies due to the scarcity of high-quality medical databases of pregnant women. In this study, a LabVIEW software environment is used to precisely design a bio-physiological signal generator (BPSG) for use in feto-maternal health assessment applications. McSharry's dynamical ECG model served as inspiration for the methods utilized to create the proposed time-domain mathematical model. The BPSG is capable of generating various realistic synthetic signals like respiration signal, pulse plethysmography (PPG) signal, phonocardiography (PCG) signal, maternal ECG (MECG) signal, fetal ECG (FECG) signal, abdominal ECG (AECG) signa,l and umbilical blood flow (UBF) velocimetry signals with corresponding Doppler indices. It is possible to create synthetic signals for both healthy and unhealthy conditions. Synthetic signal facilitates the testing and calibration of new diagnostic procedures, denoising algorithms, feature extraction processes, and instrumentation, all of which contribute to the prompt prediction of an overall health state of expectant mother.

FiNN: A toolbox for neurophysiological network analysis

Abstract:Abstract Recently, neuroscience has seen a shift from localist approaches to network-wide investigations of brain function. Neurophysiological signals across different spatial and temporal scales provide insight into neural communication. However, additional methodological considerations arise when investigating network-wide brain dynamics rather than local effects. Specifically, larger amounts of data, investigated across a higher dimensional space, are necessary. Here, we present FiNN (Find Neurophysiological Networks), a novel toolbox for the analysis of neurophysiological data with a focus on functional and effective connectivity. FiNN provides a wide range of data processing methods and statistical and visualization tools to facilitate inspection of connectivity estimates and the resulting metrics of brain dynamics. The Python toolbox and its documentation are freely available as Supporting Information. We evaluated FiNN against a number of established frameworks on both a conceptual and an implementation level. We found FiNN to require much less processing time and memory than other toolboxes. In addition, FiNN adheres to a design philosophy of easy access and modifiability, while providing efficient data processing implementations. Since the investigation of network-level neural dynamics is experiencing increasing interest, we place FiNN at the disposal of the neuroscientific community as open-source software.

Abstract:Objective: Heart rate variability (HRV) has been proven to be an important indicator of physiological status for numerous applications. Despite the progress and active developments made in HRV metric research over the last few decades, the representation of the heartbeat sequence upon which HRV is based has received relatively little attention. The recently introduced heart rate n-variability (HRnV) offers an alternative to R-to-R peak interval representations which complements conventional HRV analysis by considering HRV behavior on varying scales. Although HRnV has been shown to improve triage in pilot studies, there is currently no open and standard software to support future research of HRnV and its broader clinical applications. We aimed to develop an open, reliable, and easy to use software package implementing HRnV for further research and improvements of HRnV. This package has been designed to facilitate collaborative investigations between clinicians and researchers to study HRnV in various contexts and applications. Approach: We developed an open-source software, HRnV-Calc, based on the PhysioNet Cardiovascular Signal Toolbox (PCST), which features comprehensive graphical user interfaces (GUIs) for HRnV and HRV analysis. Main results: While preserving the core functionalities and performance of PCST, HRnV-Calc enables step-by-step manual inspection and configuration of HRV and HRnV analysis, so that results can be debugged, easily interpreted, and integrated to downstream applications. Significance: The open-source HRnV-Calc software, an accessible and standardized HRV and HRnV analysis platform, enhances the scope of HRV assessment and is designed to assist in future improvements and applications of HRnV and related research.
