Abstract:Link and sign prediction in complex networks bring great help to decision-making and recommender systems, such as in predicting potential relationships or relative status levels. Many previous studies focused on designing the special algorithms to perform either link prediction or sign prediction. In this work, we propose an effective model integration algorithm consisting of network embedding, network feature engineering, and an integrated classifier, which can perform the link and sign prediction in the same framework. Network embedding can accurately represent the characteristics of topological structures and cooperate with the powerful network feature engineering and integrated classifier can achieve better prediction. Experiments on several datasets show that the proposed model can achieve state-of-the-art or competitive performance for both link and sign prediction in spite of its generality. Interestingly, we find that using only very low network embedding dimension can generate high prediction performance, which can significantly reduce the computational overhead during training and prediction. This study offers a powerful methodology for multi-task prediction in complex networks.

Abstract:An orally administered antimicrobial regimen for the treatment of pharyngitis caused by group A beta-hemolytic streptococci that could be given once daily and for less than 10 days would be convenient and might improve compliance, decrease cost, and result in fewer side effects compared with a regimen given multiple times daily for 10 days. Previous attempts to administer oral penicillin once daily or for less than 10 days were not successful. Several cephalosporins and azithromycin have been reported to be effective when administered once daily or for less than 10 days. However, large, comprehensive studies have not been performed. In addition, the spectra of these cephalosporins and azithromycin are much broader than that of penicillin, and, even when they are administered for short courses, they are more expensive. Therefore, these novel regimens cannot be endorsed and should not supplant penicillin as the agent of choice. In contrast, once-daily amoxicillin therapy appears to be effective, is inexpensive, and has a narrower spectrum of antimicrobial activity; if these findings are confirmed by additional investigations, it could become an alternative regimen for the treatment of pharyngitis caused by group A beta-hemolytic streptococci.
Prediction of protein–protein interaction using graph neural networks

Abstract:Proteins are the essential biological macromolecules required to perform nearly all biological processes, and cellular functions. Proteins rarely carry out their tasks in isolation but interact with other proteins (known as protein–protein interaction) present in their surroundings to complete biological activities. The knowledge of protein–protein interactions (PPIs) unravels the cellular behavior and its functionality. The computational methods automate the prediction of PPI and are less expensive than experimental methods in terms of resources and time. So far, most of the works on PPI have mainly focused on sequence information. Here, we use graph convolutional network (GCN) and graph attention network (GAT) to predict the interaction between proteins by utilizing protein's structural information and sequence features. We build the graphs of proteins from their PDB files, which contain 3D coordinates of atoms. The protein graph represents the amino acid network, also known as residue contact network, where each node is a residue. Two nodes are connected if they have a pair of atoms (one from each node) within the threshold distance. To extract the node/residue features, we use the protein language model. The input to the language model is the protein sequence, and the output is the feature vector for each amino acid of the underlying sequence. We validate the predictive capability of the proposed graph-based approach on two PPI datasets: Human and S. cerevisiae . Obtained results demonstrate the effectiveness of the proposed approach as it outperforms the previous leading methods. DualNetGO: A Dual Network Model for Protein Function Prediction via Effective Feature Selection

Abstract:Protein-protein Interaction (PPI) networks are crucial for automatically annotating protein functions. As multiple PPI networks exist for the same set of proteins that capture properties from different aspects, it is a challenging task to effectively utilize these heterogeneous networks. Recently, several deep learning models have combined PPI networks from all evidence, or concatenated all graph embeddings for protein function prediction. However, the lack of a judicious selection procedure prevents the effective harness of information from different PPI networks, as these networks vary in densities, structures, and noise levels. Consequently, combining protein features indiscriminately could increase the noise level, leading to decreased model performance. We develop DualNetGO, a dual network model comprised of a classifier and a selector, to predict protein functions by effectively selecting features from different sources including graph embeddings of PPI networks, protein domain and subcellular location information. Evaluation of DualNetGO on human and mouse datasets in comparison with other network-based models show at least 4.5%, 6.2% and 14.2% improvement on Fmax in BP, MF and CC Gene Ontology categories respectively for human, and 3.3%, 10.6% and 7.7% improvement on Fmax for mouse. We demonstrate the generalization capability of our model by training and testing on the CAFA3 data, and show its versatility by incorporating Esm2 embeddings. We further show that our model is insensitive to the choice of graph embedding method and is time- and memory-saving. These results demonstrate that combining a subset of features including PPI networks and protein attributes selected by our model is more effective in utilizing PPI network information than only using one kind of or concatenating graph embeddings from all kinds of PPI networks.

DSSGNN-PPI: A Protein-Protein Interactions prediction model based on Double Structure and Sequence graph neural networks

Abstract:The process of experimentally confirming complex interaction networks among proteins is time-consuming and laborious. This study aims to address Protein-Protein Interactions (PPIs) prediction based on graph neural networks (GNN). A novel multilevel prediction model for PPIs named DSSGNN-PPI (Double Structure and Sequence GNN for PPIs) is designed. Initially, a distance graph between amino acid residues is constructed. Subsequently, the distance graph is fed into an underlying graph attention network module. This enables us to efficiently learn vector representations that encode the three-dimensional structure of proteins and simultaneously aggregate key local patterns and overall topological information to obtain graph embedding that adequately represent local and global structural features. In addition, the embedding representations that reflect sequence properties are obtained. Two features are fused to construct high-level protein complex networks, which are fed into the designed gated graph attention network to extract complex topological patterns. By combining heterogeneous multi-source information from downstream structure graph and upstream sequence models, the understanding of PPIs is comprehensively enhanced. A series of evaluation results validate the remarkable effectiveness of DSSGNN-PPI framework in enhancing the prediction of multi-type interactions among proteins. The multilevel representation learning and information fusion strategies provide a new effective solution paradigm for structural biology problems. Abstract:The investigation of molecular interactions between ligands and their target molecules is becoming more significant as protein structure data continues to develop. In this study, we introduce PLA-STGCNnet, a deep fusion spatial-temporal graph neural network designed to study protein–ligand interactions based on the 3D structural data of protein–ligand complexes. Unlike 1D protein sequences or 2D ligand graphs, the 3D graph representation offers a more precise portrayal of the complex interactions between proteins and ligands. Research studies have shown that our fusion model, PLA-STGCNnet, outperforms individual algorithms in accurately predicting binding affinity. The advantage of a fusion model is the ability to fully combine the advantages of multiple different models and improve overall performance by combining their features and outputs. Our fusion model shows satisfactory performance on different data sets, which proves its generalization ability and stability. The fusion-based model showed good performance in protein–ligand affinity prediction, and we successfully applied the model to drug screening. Our research underscores the promise of fusion spatial-temporal graph neural networks in addressing complex challenges in protein–ligand affinity prediction. CFAGO: cross-fusion of network and attributes based on attention mechanism for protein function prediction

Abstract:Abstract Motivation Protein function annotation is fundamental to understanding biological mechanisms. The abundant genome-scale protein–protein interaction (PPI) networks, together with other protein biological attributes, provide rich information for annotating protein functions. As PPI networks and biological attributes describe protein functions from different perspectives, it is highly challenging to cross-fuse them for protein function prediction. Recently, several methods combine the PPI networks and protein attributes via the graph neural networks (GNNs). However, GNNs may inherit or even magnify the bias caused by noisy edges in PPI networks. Besides, GNNs with stacking of many layers may cause the over-smoothing problem of node representations. Results We develop a novel protein function prediction method, CFAGO, to integrate single-species PPI networks and protein biological attributes via a multi-head attention mechanism. CFAGO is first pre-trained with an encoder–decoder architecture to capture the universal protein representation of the two sources. It is then fine-tuned to learn more effective protein representations for protein function prediction. Benchmark experiments on human and mouse datasets show CFAGO outperforms state-of-the-art single-species network-based methods by at least 7.59%, 6.90%, 11.68% in terms of m-AUPR, M-AUPR, and Fmax, respectively, demonstrating cross-fusion by multi-head attention mechanism can greatly improve the protein function prediction. We further evaluate the quality of captured protein representations in terms of Davies Bouldin Score, whose results show that cross-fused protein representations by multi-head attention mechanism are at least 2.7% better than that of original and concatenated representations. Abstract:Proteins interact with each other in complex ways to perform significant biological functions. These interactions, known as protein–protein interactions (PPIs), can be depicted as a graph where proteins are nodes and their interactions are edges. The development of high-throughput experimental technologies allows for the generation of numerous data which permits increasing the sophistication of PPI models. However, despite significant progress, current PPI networks remain incomplete. Discovering missing interactions through experimental techniques can be costly, time-consuming, and challenging. Therefore, computational approaches have emerged as valuable tools for predicting missing interactions. In PPI networks, a graph is usually used to model the interactions between proteins. An edge between two proteins indicates a known interaction, while the absence of an edge means the interaction is not known or missed. However, this binary representation overlooks the reliability of known interactions when predicting new ones. To address this challenge, we propose a novel approach for link prediction in weighted protein–protein networks, where interaction weights denote confidence scores. By leveraging data from the yeast Saccharomyces cerevisiae obtained from the STRING database, we introduce a new model that combines similarity-based algorithms and aggregated confidence score weights for accurate link prediction purposes. Our model significantly improves prediction accuracy, surpassing traditional approaches in terms of Mean Absolute Error, Mean Relative Absolute Error, and Root Mean Square Error. Our proposed approach holds the potential for improved accuracy in predicting PPIs, which is crucial for better understanding the underlying biological processes.

Abstract:Abstract Background Identifying protein functions is important for many biological applications. Since experimental functional characterization of proteins is time-consuming and costly, accurate and efficient computational methods for predicting protein functions are in great demand for generating the testable hypotheses guiding large-scale experiments.“ Results Here, we propose Graph2GO, a multi-modal graph-based representation learning model that can integrate heterogeneous information, including multiple types of interaction networks (sequence similarity network and protein-protein interaction network) and protein features (amino acid sequence, subcellular location, and protein domains) to predict protein functions on gene ontology. Comparing Graph2GO to BLAST, as a baseline model, and to two popular protein function prediction methods (Mashup and deepNF), we demonstrated that our model can achieve state-of-the-art performance. We show the robustness of our model by testing on multiple species. We also provide a web server supporting function query and downstream analysis on-the-fly. Conclusions Graph2GO is the first model that has utilized attributed network representation learning methods to model both interaction networks and protein features for predicting protein functions, and achieved promising performance. Our model can be easily extended to include more protein features to further improve the performance. Besides, Graph2GO is also applicable to other application scenarios involving biological networks, and the learned latent representations can be used as feature inputs for machine learning tasks in various downstream analyses.

Abstract:In this study, a graph neural network (GNN) and a convolutional neural network (CNN) are integrated sequentially to predict protein‐ligand binding affinity. The incorporation of intermediate outputs from the GNN into input features of the CNN yields a substantial improvement in prediction accuracy. Predicting protein‐ligand binding affinity is a crucial and challenging task in structure‐based drug discovery. With the accumulation of complex structures and binding affinity data, various machine‐learning scoring functions, particularly those based on deep learning, have been developed for this task, exhibiting superiority over their traditional counterparts. A fusion model sequentially connecting a graph neural network (GNN) and a convolutional neural network (CNN) to predict protein‐ligand binding affinity is proposed in this work. In this model, the intermediate outputs of the GNN layers, as supplementary descriptors of atomic chemical environments at different levels, are concatenated with the input features of CNN. The model demonstrates a noticeable improvement in performance on CASF‐2016 benchmark compared to its constituent CNN models. The generalization ability of the model is evaluated by setting a series of thresholds for ligand extended‐connectivity fingerprint similarity or protein sequence similarity between the training and test sets. Masking experiment reveals that model can capture key interaction regions. Furthermore, the fusion model is applied to a virtual screening task for a novel target, PI5P4Kα. The fusion strategy significantly improves the ability of the constituent CNN model to identify active compounds. This work offers a novel approach to enhancing the accuracy of deep learning models in predicting binding affinity through fusion strategies.

Abstract:Abstract Background Protein-protein interactions (PPIs) are central to many biological processes. Considering that the experimental methods for identifying PPIs are time-consuming and expensive, it is important to develop automated computational methods to better predict PPIs. Various machine learning methods have been proposed, including a deep learning technique which is sequence-based that has achieved promising results. However, it only focuses on sequence information while ignoring the structural information of PPI networks. Structural information of PPI networks such as their degree, position, and neighboring nodes in a graph has been proved to be informative in PPI prediction. Results Facing the challenge of representing graph information, we introduce an improved graph representation learning method. Our model can study PPI prediction based on both sequence information and graph structure. Moreover, our study takes advantage of a representation learning model and employs a graph-based deep learning method for PPI prediction, which shows superiority over existing sequence-based methods. Statistically, Our method achieves state-of-the-art accuracy of 99.15% on Human protein reference database (HPRD) dataset and also obtains best results on Database of Interacting Protein (DIP) Human, Drosophila , Escherichia coli ( E. coli ), and Caenorhabditis elegans ( C. elegan ) datasets. Conclusion Here, we introduce signed variational graph auto-encoder (S-VGAE), an improved graph representation learning method, to automatically learn to encode graph structure into low-dimensional embeddings. Experimental results demonstrate that our method outperforms other existing sequence-based methods on several datasets. We also prove the robustness of our model for very sparse networks and the generalization for a new dataset that consists of four datasets: HPRD, E.coli , C.elegan , and Drosophila .

Abstract:Accurate prediction of protein-ligand binding affinity is pivotal for drug design and discovery. Here, we proposed a novel deep fusion graph neural networks framework named FGNN to learn the protein−ligand interactions from the 3D structures of protein−ligand complexes. Unlike 1D sequences for proteins or 2D graphs for ligands, the 3D graph of protein-ligand complex enables the more accurate representations of the protein−ligand interactions. Extensive benchmark studies have shown that our fusion models FGNN can achieve more accurate prediction of binding affinity than any individual algorithm. The advantages of fusion strategies have been demonstrated in terms of expressive power of data, robustness, learning efficiency and model interpretability. Our fusion models show satisfactory performances on diverse data sets, demonstrating their generalization ability. Given the good performances in both binding affinity prediction and virtual screening, our fusion models are expected to be practically applied for drug screening and design. Our work highlights the potential of the fusion graph neural network algorithm in solving complex prediction problems in computational biology and chemistry. Graph embedding-based novel protein interaction prediction via higher-order graph convolutional network

Abstract:Protein-protein interactions (PPIs) are essential for most biological processes. However, current PPI networks present high levels of noise, sparseness and incompleteness, which limits our ability to understand the cell at the system level from the PPI network. Predicting novel (missing) links in noisy PPI networks is an essential computational method for automatically expanding the human interactome and for identifying biologically legitimate but undetected interactions for experimental determination of PPIs, which is both expensive and time-consuming. Recently, graph convolutional networks (GCN) have shown their effectiveness in modeling graph-structured data, which employ a 1-hop neighborhood aggregation procedure and have emerged as a powerful architecture for node or graph representations. In this paper, we propose a novel node (protein) embedding method by combining GCN and PageRank as the latter can significantly improve the GCN's aggregation scheme, which has difficulty in extending and exploring topological information of networks across higher-order neighborhoods of each node. Building on this novel node embedding model, we develop a higher-order GCN variational auto-encoder (HO-VGAE) architecture, which can learn a joint node representation of higher-order local and global PPI network topology for novel protein interaction prediction. It is worth noting that our method is based exclusively on network topology, with no protein attributes or extra biological features used. Extensive computational validations on PPI prediction task demonstrate our method without leveraging any additional biological information shows competitive performance-outperforms all existing graph embedding-based link prediction methods in both accuracy and robustness.
Improving structure-based protein-ligand affinity prediction by graph representation learning and ensemble learning

Abstract:Predicting protein-ligand binding affinity presents a viable solution for accelerating the discovery of new lead compounds. The recent widespread application of machine learning approaches, especially graph neural networks, has brought new advancements in this field. However, some existing structure-based methods treat protein macromolecules and ligand small molecules in the same way and ignore the data heterogeneity, potentially leading to incomplete exploration of the biochemical information of ligands. In this work, we propose LGN, a graph neural network-based fusion model with extra ligand feature extraction to effectively capture local features and global features within the protein-ligand complex, and make use of interaction fingerprints. By combining the ligand-based features and interaction fingerprints, LGN achieves Pearson correlation coefficients of up to 0.842 on the PDBbind 2016 core set, compared to 0.807 when using the features of complex graphs alone. Finally, we verify the rationalization and generalization of our model through comprehensive experiments. We also compare our model with state-of-the-art baseline methods, which validates the superiority of our model. To reduce the impact of data similarity, we increase the robustness of the model by incorporating ensemble learning.

Protein Interaction Network Reconstruction with a Structural Gated Attention Deep Model by Incorporating Network Structure Information

Abstract:Protein-protein interactions (PPIs) provide a physical basis of molecular communications for a wide range of biological processes in living cells. Establishing the PPI network has become a fundamental but essential task for a better understanding of biological events and disease pathogenesis. Although many machine learning algorithms have been employed to predict PPIs, with only protein sequence information as the training features, these models suffer from low robustness and prediction accuracy. In this study, a new deep-learning-based framework named the Structural Gated Attention Deep (SGAD) model was proposed to improve the performance of PPI network reconstruction (PINR). The improved predictive performances were achieved by augmenting multiple protein sequence descriptors, the topological features and information flow of the PPI network, which were further implemented with a gating mechanism to improve its robustness to noise. On 11 independent test data sets and one combined data set, SGAD yielded area under the curve values of approximately 0.83-0.93, outperforming other models. Furthermore, the SGAD ensemble can learn more characteristics information on protein pairs through a two-layer neural network, serving as a powerful tool in the exploration of PPI biological space.
An integration of deep learning with feature fusion for protein-protein interaction prediction

Abstract:High-throughput biological and large-scale experiments for protein–protein interaction (PPI) identification provides valuable information about PPI networks but are time-consuming and limited in determining PPI between different species. We propose the integration of deep learning with feature fusion for PPI prediction, combining handcrafted features and protein sequence embedding for protein sequence representation. Our proposed method is evaluated on the Yeast full, Yeast core, Human, and eight independent datasets. The experimental results show that our method achieves 95.8% accuracy on the Yeast core, 99.2% accuracy on Human, and 100% accuracy on eight independent datasets. We also perform extensive comparisons with other existing outstanding methods and demonstrate the superior ability of the proposed method.

Abstract:MOTIVATION Modern Bioinformatics is facing increasingly complex problems to solve, and we are indeed rapidly approaching an era in which the ability to seamlessly integrate heterogeneous sources of information will be crucial for the scientific progress. Here we present a novel non-linear data fusion framework that generalizes the conventional Matrix Factorization paradigm allowing inference over arbitrary Entity-Relation graphs, and we applied it to the prediction of Protein-Protein Interactions (PPIs). Improving our knowledge of Protein Protein Interaction (PPI) networks at the proteome scale is indeed crucial to understand protein function, physiological and disease states and cell life in general. RESULTS We devised three data-fusion based models for the proteome-level prediction of PPIs, and we show that our method outperforms state of the art approaches on common benchmarks. Moreover, we investigate its predictions on newly published PPIs, showing that this new data has a clear shift in its underlying distributions and we thus train and test our models on this extended dataset. Abstract:Protein-protein interactions (PPIs) hold significant importance in biology, with precise PPI prediction as a pivotal factor in comprehending cellular processes and facilitating drug design. Abstract:Non-coding RNA (ncRNA) plays an important role in many fundamental biological processes, and it may be closely associated with many complex human diseases. NcRNAs exert their functions by interacting with proteins. Therefore, identifying novel ncRNA-protein interactions (NPIs) is important for understanding the mechanism of ncRNAs role. The computational approach has the advantage of low cost and high efficiency. Machine learning and deep learning have achieved great success by making full use of sequence information and structure information. Graph neural network (GNN) is a deep learning algorithm for complex network link prediction, which can extract and discover features in graph topology data. In this study, we propose a new computational model called GATLGEMF. We used a line graph transformation strategy to obtain the most valuable feature information and input this feature information into the attention network to predict NPIs. The results on four benchmark datasets show that our method achieves superior performance. We further compare GATLGEMF with the state-of-the-art existing methods to evaluate the model performance. GATLGEMF shows the best performance with the area under curve (AUC) of 92.41% and 98.93% on RPI2241 and NPInter v2.0 datasets, respectively. In addition, a case study shows that GATLGEMF has the ability to predict new interactions based on known interactions.
