Abstract:Resonance energy transfer (RET) is widely used to detect proximity between biomolecules. In transparent solution the maximum donor-to-acceptor distance for RET is about 70 A. We measured the effects of metallic silver island films on RET from the intrinsic tryptophan of a protein to a bound probe as the acceptor. These preliminary experiments revealed a dramatic increase in the apparent Förster distance increasing from 28.6 to 63 A. These results suggest the use of silver island films for detecting long range proximity between biomolecules and for biotechnology applications based on RET.

Abstract:The possibility that distant biomolecules in a cell interact via electromagnetic (e.m.) radiation was proposed many years ago to explain the high rate of encounters of partners in some enzymatic reactions. The results of two recent experiments designed to test the propensity of protein bovine serum albumin (BSA) to interact via e.m. radiation with other proteins were interpreted in a theoretical framework based on three main assumptions: (i) in order to experience this kind of interaction the protein must be in an out-of-equilibrium state; (ii) in this state there is a condensation of energy in low-frequency vibrational modes; and (iii) the hydration layers of water around the protein sustain the energy condensation. In the present paper we present the results of molecular dynamics simulations of BSA in four states: at equilibrium and out-of-equilibrium in water, and at room and high temperature in vacuum. By comparing physical properties of the system in the four states, our simulations provide a qualitative and quantitative assessment of the three assumptions on which the theoretical framework is based. Our results confirm the assumptions of the theoretical model showing energy condensation at low frequency and electretlike alignment between the protein's and the water's dipoles; they also allow a quantitative estimate of the contribution of the out-of-equilibrium state and of the water to the observed behavior of the protein. In particular, it has been found that in the out-of-equilibrium state the amplitude of the oscillation of the protein's dipole moment greatly increases, thereby enhancing a possible absorption or emission of e.m. radiation. Abstract:In this study, we aimed to explore the interaction mechanism between bovine serum albumin (BSA) and a Schiff base compound derived from 2,4-dinotrophenyl hydrazine ( L ) using various spectroscopic techniques. The interaction between BSA and synthesizing molecule can provide insights into binding affinity, conformational changes and potential applications in drug delivery or biochemistry. The interaction between BSA and L was studied by using UV-Vis and fluorescence titration analysis. The fluorescence quenching emission was observed at 343 nm, upon addition of L to the buffer solution of BSA. The binding between BSA and ligand is static in nature using fluorescence quenching emission. The thermodynamic parameters were calculated from the temperature-dependent binding constants (i.e., ∆H = -0.318 kcal/mol, ∆G = -7.857 kcal/mol and ∆S = 0.023 kcal/mol), which indicated that the protein-ligand complex formation between L and BSA is mainly due to the electrostatic interactions. The experimental and theoretical results showed excellent agreement with respect to the mechanism of binding and binding constants. The molecular docking and molecular dynamic analysis experiments were performed to establish the interaction between protein and ligand.

Abstract:Protein unfolding and aggregation are often correlated with numerous diseases such as Alzheimer's, Parkinson's, Huntington's, and other debilitating neurological disorders. Such adverse events consist of a plethora of competing mechanisms, particularly interactions that control the stability and cooperativity of the process. However, it remains challenging to probe the molecular mechanism of protein dynamics such as aggregation, and monitor them in real-time under physiological conditions. Recently, Raman spectroscopy and its plasmon-enhanced counterparts, such as surface-enhanced Raman spectroscopy (SERS) and tip-enhanced Raman spectroscopy (TERS), have emerged as sensitive analytical tools that have the potential to perform molecular studies of functional groups and are showing significant promise in probing events related to protein aggregation. We summarize the fundamental working principles of Raman, SERS, and TERS as nondestructive, easy-to-perform, and fast tools for probing protein dynamics and aggregation. Finally, we highlight the utility of these techniques for the analysis of vibrational spectra of aggregation of proteins from various sources such as tissues, pathogens, food, biopharmaceuticals, and lastly, biological fouling to retrieve precise chemical information, which can be potentially translated to practical applications and point-of-care (PoC) devices. Surface-enhanced Raman scattering investigation of bovine serum albumin by Au nanoparticles with different sizes

Abstract:Background: Surface-enhanced Raman scattering (SERS) has become a useful spectroscopic tool for studying biomolecule structures. The main types of plasmonic substrates used in biological systems are Au nanoparticles (AuNPs), whose surface plasmon resonance depends on the nanoparticle size, morphology, particle interspace, and so on. Methods: In this study, AuNP colloids with different sizes were synthesized and used as the sensors to probe SERS signals of different biomarkers and biomolecules. Results: The results showed that an AuNP colloid of ~50 nm had excellent SERS effects in probing various molecules, and could be preserved for about 3 months with excellent repeatability and reproducibility (RSD <5%) in terms of the probed signal intensity (rhodamine 6G and crystal violet). Meanwhile, the fabricated AuNPs were applied to study the SERS signals and structural information of bovine serum albumin (BSA) in aqueous solution. It was found that SERS could rapidly provide the structural information and vibration characteristics of BSA. Conclusion: It was concluded that biocompatible AuNP colloid may be a promising biosensor in the rapid and label-free detection of biological systems.

Abstract:Long range resonance energy transfer (RET) between a donor and an acceptor molecule is increasingly being used in many areas of biological and material science. The phenomenon is used to monitor the in vivo separation between different (bio) polymers/units of (bio) polymers and hence the dynamics of various biomolecular processes. Because of the sensitivity of the rate on to the distance between the donor (D) and the acceptor (A), the technique is popularly termed as "spectroscopic ruler". In this work we examine the distance and orientation dependence of RET in three different systems: (i) between a conjugated polymer and a fluorescent dye, (ii) between a nanometal particle (NMP) and a fluorescent dye and (iii) between two NMP. We show that in all the three cases, the rate of RET follows a distance dependence of d^(- sigma) where exponent sigma approaches 6 at large d (F"orster type dependence) but has a value varying from 3-4 at short to intermediate distance. At short separation, the amplitude of rate is considerably smaller than predicted by the F"orster theory.

Abstract:Stimulated low-frequency Raman scattering can give essential information about the elastic properties of different nanoparticles systems, in particular, biological nanostructures. In the present study, low-frequency vibrational modes in human and bovine serum albumin were for the first time investigated using stimulated low-frequency Raman scattering. Stimulated low-frequency Raman scattering frequency shifts, corresponding to acoustic eigenfrequencies of the sample, were registered by Fabri-Perot interferometers. Conversion efficiency, threshold and set of eigenfrequencies were also measured. Stimulated low-frequency Raman scattering can be applied for biological objects identification and impact on them.

Abstract:The small absorption cross sections of most molecules led to the low sensitivity of traditional optical absorption spectroscopy. This obstacle might be overcome by applying the near-field plasmon resonance energy transfer (PRET) between plasmonic nanoparticle and surrounding molecules. In this work, we utilized PRET-based spectroscopy on single gold nanostars to study the specific biomolecule recognition and enzyme kinetics choosing biotin-SA pair and DNase I as models. By analyzing the changes of absorption spectra for black hole quencher 3 (BHQ3), derived from spectra difference, we explored the kinetics of specific biomolecule recognition and enzyme digestion in different physiological environment, and we found that the viscosities of media and the sizes of molecules play vital role in biomolecular recognition and enzyme digestion. Compared with the traditional optical absorption spectroscopy techniques, PRET-based spectroscopy offers a nanoscopic resolution owing to the small size of the probe, is more sensitive and achieves detection on the order of hundreds or even dozens of molecules, and can achieve high selectivity due to the specific biomolecular recognition. This method might be used in the fields of molecular diagnostics, drug discovery, cell systems, and clinical diagnostics.

Abstract:Vibrational energy transfer from photo-excited single-wall carbon nanotubes (SWCNTs) to coupled proteins is a key to engineer thermally induced biological reactions such as photothermal therapy. Here, we explored vibrational energy transfer from the photo-excited SWCNTs to different adsorbed biological materials by means of a femtosecond pump-probe technique. We show that the vibrational relaxation time of the radial breathing modes (RBMs) in SWCNTs significantly depends on the structure of coupled materials, i.e. proteins or biopolymers, indicating the vibrational energy transfer is governed by overlap of phonon density of states between the SWCNTs and coupled materials.

Abstract:Resonance energy transfer is widely used in studies of biomolecular structure and dynamics. It provides information about distances on the order of 10 to 100 A and is thus suitable for investigating spatial relationships of interest in biochemistry. The information available from energy transfer studies has been enhanced by the advances in instrumental methods and procedures of data analysis related to fluorescence decay studies. Some practical aspects of the method are reviewed. These include sample preparation, Förster type distance determination, methods of detecting energy transfer and calculating transfer efficiency, time-resolved measurements, and data analysis. Applications of resonance energy transfer, including qualitative measurements as well as microscopy, average distance estimation, and distance distribution analysis, are surveyed.

Abstract:Resonance energy transfer (RET) has been universally recognized as a powerful technique for probing a variety of biological processes since its discovery. Particularly, electrochemiluminescence resonance energy transfer (ECL-RET) and photoelectrochemistry resonance energy transfer (PEC-RET) have drawn increasing attention as promising analytical approaches due to their high sensitivity and low background signal. In this review, recent advances in the development of ECL-RET and PEC-RET biosensors are summarized, with emphasis on different formats of RET signaling strategies in both fields. This review also highlights the representative applications of ECL-RET and PEC-RET in various areas of importance. Finally, we give an outlook on the future development of ECL-RET and PEC-RET biosensors.
Domain-Specific Association of a Phenanthrene–Pyrene-Based Synthetic Fluorescent Probe with Bovine Serum Albumin: Spectroscopic and Molecular Docking Analysis

Abstract:In this report, the interaction between a phenanthrene-pyrene-based fluorescent probe (PPI) and bovine serum albumin (BSA), a transport protein, has been explored by steady-state emission spectroscopy, fluorescence anisotropy, far-ultraviolet circular dichroism (CD), time-resolved spectral measurements, and molecular docking simulation study. The blue shift along with emission enhancement indicates the interaction between PPI and BSA. The binding of the probe causes quenching of BSA fluorescence through both static and dynamic quenching mechanisms, revealing a 1:1 interaction, as delineated from Benesi-Hildebrand plot, with a binding constant of ∼105 M-1, which is in excellent agreement with the binding constant extracted from fluorescence anisotropy measurements. The thermodynamic parameters, ΔH°, ΔS°, and ΔG°, as determined from van't Hoff relationship indicate the predominance of van der Waals/extensive hydrogen-bonding interactions for the binding phenomenon. The molecular docking and site-selective binding studies reveal the predominant binding of PPI in subdomain IIA of BSA. From the fluorescence resonance energy transfer study, the average distance between tryptophan 213 of the BSA donor and the PPI acceptor is found to be 3.04 nm. CD study demonstrates the reduction of α-helical content of BSA protein on binding with PPI, clearly indicating the change of conformation of BSA.

Abstract:In this work, 26 proteins of different structure, function and properties are investigated by Raman spectroscopy with 488, 532 and 1064 nm laser lines. The excitation lines were chosen in NIR and Vis range as the most common and to show the difference due to normal and resonance effect, sometimes accompanied by the fluorescence. The selected proteins were divided, according to the Structural Classification of Proteins, into four classes according to their secondary structure, i.e. α‐helical (α), β‐sheet (β), mixed structures (α/β, α + β, s) and others. For all compounds, FT‐Raman and two Vis spectra are presented along with the detailed band assignment. To the best of our knowledge, this is the first review showing the potential of Raman spectroscopy for the measurement and analysis of such a large collection of individual proteins. This work can serve as a comprehensive vibrational spectra library, based on our and previous Raman measurements. Copyright © 2013 John Wiley & Sons, Ltd.

Theory of Acoustic Raman Modes in Proteins

Abstract:We present a theoretical analysis that associates the resonances of extraordinary acoustic Raman (EAR) spectroscopy [Wheaton et al., Nat. Photonics 9, 68 (2015)] with the collective modes of proteins. The theory uses the anisotropic elastic network model to find the protein acoustic modes, and calculates Raman intensity by treating the protein as a polarizable ellipsoid. Reasonable agreement is found between EAR spectra and our theory. Protein acoustic modes have been extensively studied theoretically to assess the role they play in protein function; this result suggests EAR spectroscopy as a new experimental tool for studies of protein acoustic modes.

Abstract:The interplay between light photons and nanomaterials can give rise to many striking phenomena. Surface plasmon resonance (SPR), which is one such plasmonic sensing mechanism, is gaining much attention from the biomedical fraternity. Two-dimensional (2D) nanomaterials like transition-metal dichalcogenides (TMDCs) and graphenes are recently discovered nanomaterials that have favorable properties like high optical absorption. These materials have been applied extensively in the fields of drug delivery and cancer therapy. However, their applications in the area of plasmonic biosensing need to be explored more. Hence, using commercial SPR sensors, we demonstrate the effectiveness of heterostructured monolayer nanosheets of graphene and WS<sub>2</sub> for a plasmonic-based detection system of a specific ligand–analyte interaction between bovine serum albumin (BSA) and anti-BSA. Our detection technique does not require any complex functionalization scheme as the graphene–WS<sub>2</sub> nanosheet-coated gold chip can attach protein molecules through hydrophobic interactions. Abstract:Protein structural vibrations impact biology by steering the structure to functional intermediate states; enhancing tunneling events; and optimizing energy transfer. Strong water absorption and a broad continuous vibrational density of states have prevented optical identification of these vibrations. Recently spectroscopic signatures that change with functional state were measured using anisotropic terahertz microscopy. The technique however has complex sample positioning requirements and long measurement times, limiting access for the biomolecular community. Here we demonstrate that a simplified system increases spectroscopic structure to dynamically fingerprint biomacromolecules with a factor of 6 reduction in data acquisition time. Using this technique, polarization varying anisotropy terahertz microscopy, we show sensitivity to inhibitor binding and unique vibrational spectra for several proteins and an RNA G-quadruplex. The technique’s sensitivity to anisotropic absorbance and birefringence provides rapid assessment of macromolecular dynamics that impact biology.

InP-Bovine Serum Albumin Conjugates as Energy Transfer Probes

Abstract:The use of indium phosphide (InP) quantum dots (QDs) as biological fluorophores is limited by the low photoluminescence quantum yield (ϕPL) and the lack of effective bioconjugation strategies. The former issue has been addressed by introducing a strain relaxing intermediate shell such as ZnSe, GaP etc. that significantly enhances the ϕPL of InP. Herein, we present an effective strategy for the conjugation of emissive InP/GaP/ZnS QDs with a commonly used globular protein, namely bovine serum albumin (BSA), which generate colloidally stable QD bioconjugates, labeled as InP-BSA and demonstrate its use as energy transfer probes. The conjugate contains one protein per QD, and the circular dichroism spectra of BSA and InP-BSA exhibit similar fractions of α-helix and β-sheet, reflective of the fact that the secondary structure of the protein is intact on binding. More importantly, the fluorescence polarization studies corroborate the fact that the bound protein can hold a variety of chromophoric acceptors. Upon selectively exciting the InP-BSA component in the presence of bound chromophores, a reduction in the emission intensity of the donor is observed with a concomitant increase in emission of the acceptor. Time-resolved investigations further confirm an efficient nonradiative energy transfer from InP-BSA to the bound acceptors.
A Diversified Spectrometric and Molecular Docking Technique to Biophysical Study of Interaction between Bovine Serum Albumin and Sodium Salt of Risedronic Acid, a Bisphosphonate for Skeletal Disorders

Abstract:The binding interaction between bovine serum albumin (BSA) and sodium salt of risedronic acid (RSN) was studied by using the FT-IR (Fourier transform infrared), UV-Vis (ultraviolet-visible), fluorescence (emission and synchronous), CD (circular dichroism) spectrometric, and computational (molecular docking) techniques at 289, 297, and 305 K temperatures with physiological buffer of pH 7.40. The conformational and secondary structural changes observed for BSA from CD spectra and by curve fitting procedure were applied to Fourier self-deconvolution in FT-IR spectra. The formation of a BSA-RSN complex was confirmed from UV-Vis spectroscopy. The static type of quenching shown for RSN to BSA was verified from Stern-Volmer and modified Stern-Volmer equations. The binding constant of order 105 was obtained to be confirming that there exists a strong binding interaction between BSA and RSN. Synchronous fluorescence shows that the microenvironment of tryptophan was altered, not tyrosine of BSA; in addition to this, the distance between tryptophan of BSA and RSN was found out from Forster's theory of nonradiation energy transfer. The interaction between BSA and RSN mainly occurred as a result of hydrogen bonds and van der Waals forces, the process is exothermic and spontaneous, and it was achieved through van 't Hoff equation. This interaction was affected by the presence of biologically active Fe2+, Ni2+, Ca2+, Mg2+, and Cd2+ ions and was also studied. The subdomain IIIA of BSA involved with RSN interaction was authenticated from molecular docking analysis.

Abstract:Resonant Energy Transfer (RET) from an optically excited donor molecule (D) to a non-excited acceptor molecule (A) residing nearby is widely used to detect molecular interactions in living cells. Stoichiometric information, such as the number of proteins forming a complex, has been obtained so far for a handful of proteins, but only after exposing the sample sequentially to at least two different excitation wavelengths. During this lengthy process of measurement, the molecular makeup of a cellular region may change, and this has so far limited the applicability of RET to determination of cellular averages. Here we demonstrate a method for imaging protein complex distribution in living cells with sub-cellular spatial resolution, which relies on a spectrally-resolved two-photon microscope, a simple but competent theory, and a keen selection of fluorescent tags. This technology may eventually lead to tracking dynamics of macromolecular complex formation and dissociation with spatial resolution inside living cells.

Abstract:Bioluminescence resonance energy transfer (BRET) allows to quantitate protein interactions in intact cells. Here we provide a step-by-step protocol for measuring BRET due to transient interactions of oncogenic K-RasG12V in plasma membrane nanoclusters of HEK293-EBNA cells. We describe how to seed, transfect and replate cells, followed by their preparation for BRET-measurements on a microplate reader and detailed data analysis steps.
