Abstract:We study the Cox models with semiparametric relative risk, which can be partially linear with one nonparametric component, or multiple additive or nonadditive nonparametric components. A penalized partial likelihood procedure is proposed to simultaneously estimate the parameters and select variables for both the parametric and the nonparametric parts. Two penalties are applied sequentially. The first penalty, governing the smoothness of the multivariate nonlinear covariate effect function, provides a smoothing spline ANOVA framework that is exploited to derive an empirical model selection tool for the nonparametric part. The second penalty, either the smoothly-clipped-absolute-deviation (SCAD) penalty or the adaptive LASSO penalty, achieves variable selection in the parametric part. We show that the resulting estimator of the parametric part possesses the oracle property, and that the estimator of the nonparametric part achieves the optimal rate of convergence. The proposed procedures are shown to work well in simulation experiments, and then applied to a real data example on sexually transmitted diseases.

Abstract:With widespread availability of omics profiling techniques, the analysis and interpretation of high-dimensional omics data, for example, for biomarkers, is becoming an increasingly important part of clinical medicine because such datasets constitute a promising resource for predicting survival outcomes. However, early experience has shown that biomarkers often generalize poorly. Thus, it is crucial that models are not overfitted and give accurate results with new data. In addition, reliable detection of multivariate biomarkers with high predictive power (feature selection) is of particular interest in clinical settings. We present an approach that addresses both aspects in high-dimensional survival models. Within a nested cross-validation (CV), we fit a survival model, evaluate a dataset in an unbiased fashion, and select features with the best predictive power by applying a weighted combination of CV runs. We evaluate our approach using simulated toy data, as well as three breast cancer datasets, to predict the survival of breast cancer patients after treatment. In all datasets, we achieve more reliable estimation of predictive power for unseen cases and better predictive performance compared to the standard CoxLasso model. Taken together, we present a comprehensive and flexible framework for survival models, including performance estimation, final feature selection, and final model construction. The proposed algorithm is implemented in an open source R package (SurvRank) available on CRAN.
Penalized variable selection in multi-parameter regression survival modeling

Abstract:Standard survival models such as the proportional hazards model contain a single regression component, corresponding to the scale of the hazard. In contrast, we consider the so-called "multi-parameter regression" approach whereby covariates enter the model through multiple distributional parameters simultaneously, for example, scale and shape parameters. This approach has previously been shown to achieve flexibility with relatively low model complexity. However, beyond a stepwise type selection method, variable selection methods are underdeveloped in the multi-parameter regression survival modeling setting. Therefore, we propose penalized multi-parameter regression estimation procedures using the following penalties: least absolute shrinkage and selection operator, smoothly clipped absolute deviation, and adaptive least absolute shrinkage and selection operator. We compare these procedures using extensive simulation studies and an application to data from an observational lung cancer study; the Weibull multi-parameter regression model is used throughout as a running example.
A Regularized Cox Hierarchical Model for Incorporating Annotation Information in Predictive Omic Studies

Abstract:Background: Associated with high-dimensional omics data there are often "meta-features" such as biological pathways and functional annotations, summary statistics from similar studies that can be informative for predicting an outcome of interest. We introduce a regularized hierarchical framework for integrating meta-features, with the goal of improving prediction and feature selection performance with time-to-event outcomes. Methods: A hierarchical framework is deployed to incorporate meta-features. Regularization is applied to the omic features as well as the meta-features so that high-dimensional data can be handled at both levels. The proposed hierarchical Cox model can be efficiently fitted by a combination of iterative reweighted least squares and cyclic coordinate descent. Results: In a simulation study we show that when the external meta-features are informative, the regularized hierarchical model can substantially improve prediction performance over standard regularized Cox regression. We illustrate the proposed model with applications to breast cancer and melanoma survival based on gene expression profiles, which show the improvement in prediction performance by applying meta-features, as well as the discovery of important omic feature sets with sparse regularization at meta-feature level. Conclusions: The proposed hierarchical regularized regression model enables integration of external meta-feature information directly into the modeling process for time-to-event outcomes, improves prediction performance when the external meta-feature data is informative. Importantly, when the external meta-features are uninformative, the prediction performance based on the regularized hierarchical model is on par with standard regularized Cox regression, indicating robustness of the framework. In addition to developing predictive signatures, the model can also be deployed in discovery applications where the main goal is to identify important features associated with the outcome rather than developing a predictive model.

Abstract:Biomedical big data has revolutionized biomarker identification and has become a key driver for the development of precision medicine applications. However, existing computational methods have been able to rapidly identify biomarkers (variable selection), but true validation of biomarkers is still hampered by low statistical power and poor reproducibility of results. To address the above issues, in this paper, we propose two knockoff-based nonconvex regularization methods for identifying biomarkers. These two methods can perform variable selection while rigorously guaranteeing the false discovery rate (FDR) at a given desired level with high statistical power. We combine two nonconvex regularization methods, Smoothly Clipped Absolute Deviation (SCAD) and Minimax Concave Penalty (MCP), with the knockoff framework, respectively. Knockoff variables are first constructed to mimic the correlation structure of the original variables while maintaining independence from the response, and then the original and knockoff variables are used as augmentation matrices for variable selection. Since the nonconvex regularization method has good statistical theoretical properties such as unbiasedness, sparsity and Oracle, the proposed methods are better able to deal with heavy-tailed distributions, high noise and high correlation data. We verify the effectiveness of the proposed methods through numerical simulation experiments, and the results show that the proposed methods have strong statistical power while controlling the FDR compared to the comparison baseline method. We also apply the proposed methods to identify Human Immunodeficiency Virus (HIV) drug resistance-related gene mutations, Alzheimer's disease brain lesion regions, and purity-related genes in tumor samples, which can provide references and help for clinical diagnosis and treatment.

Abstract:Variable selection in high dimensional space has challenged many contemporary statistical problems from many frontiers of scientific disciplines. Recent technology advance has made it possible to collect a huge amount of covariate information such as microarray, proteomic and SNP data via bioimaging technology while observing survival information on patients in clinical studies. Thus, the same challenge applies to the survival analysis in order to understand the association between genomics information and clinical information about the survival time. In this work, we extend the sure screening procedure Fan and Lv (2008) to Cox's proportional hazards model with an iterative version available. Numerical simulation studies have shown encouraging performance of the proposed method in comparison with other techniques such as LASSO. This demonstrates the utility and versatility of the iterative sure independent screening scheme.

Abstract:In genetical genomics studies, it is important to jointly analyze gene expression data and genetic variants in exploring their associations with complex traits, where the dimensionality of gene expressions and genetic variants can both be much larger than the sample size. Motivated by such modern applications, we consider the problem of variable selection and estimation in high-dimensional sparse instrumental variables models. To overcome the difficulty of high dimensionality and unknown optimal instruments, we propose a two-stage regularization framework for identifying and estimating important covariate effects while selecting and estimating optimal instruments. The methodology extends the classical two-stage least squares estimator to high dimensions by exploiting sparsity using sparsity-inducing penalty functions in both stages. The resulting procedure is efficiently implemented by coordinate descent optimization. For the representative $L_1$ regularization and a class of concave regularization methods, we establish estimation, prediction, and model selection properties of the two-stage regularized estimators in the high-dimensional setting where the dimensionality of covariates and instruments are both allowed to grow exponentially with the sample size. The practical performance of the proposed method is evaluated by simulation studies and its usefulness is illustrated by an analysis of mouse obesity data. Abstract:In the analysis of survival outcome supplemented with both clinical information and high-dimensional gene expression data, use of the traditional Cox proportional hazards model (1972) fails to meet some emerging needs in biomedical research. First, the number of covariates is generally much larger the sample size. Secondly, predicting an outcome based on individual gene expression is inadequate because multiple biological processes and functional pathways regulate the expression associated with a gene. Another challenge is that the Cox model assumes that populations are homogenous, implying that all individuals have the same risk of death, which is rarely true due to unmeasured risk factors among populations. In this paper we propose group LASSO with gamma-distributed frailty for variable selection in Cox regression by extending previous scholarship to account for heterogeneity among group structures related to exposure and susceptibility. The consistency property of the proposed method is established. This method is appropriate for addressing a wide variety of research questions from genetics to air pollution. Simulated analysis shows promising performance by group LASSO compared with other methods, including group SCAD and group MCP. Future directions include expanding the use of frailty with adaptive group LASSO and sparse group LASS.

Broken Adaptive Ridge Method for Variable Selection in Generalized Partly Linear Models with Application to the Coronary Artery Disease Data

Abstract:Motivated by the CATHGEN data, we develop a new statistical learning method for simultaneous variable selection and parameter estimation under the context of generalized partly linear models for data with high-dimensional covariates. The method is referred to as the broken adaptive ridge (BAR) estimator, which is an approximation of the $L_0$-penalized regression by iteratively performing reweighted squared $L_2$-penalized regression. The generalized partly linear model extends the generalized linear model by including a non-parametric component to construct a flexible model for modeling various types of covariate effects. We employ the Bernstein polynomials as the sieve space to approximate the non-parametric functions so that our method can be implemented easily using the existing R packages. Extensive simulation studies suggest that the proposed method performs better than other commonly used penalty-based variable selection methods. We apply the method to the CATHGEN data with a binary response from a coronary artery disease study, which motivated our research, and obtained new findings in both high-dimensional genetic and low-dimensional non-genetic covariates.

Abstract:With the advancement of biological and medical techniques, we can now obtain large amounts of high-dimensional omics data with censored survival information. This presents challenges in method development across various domains, particularly in variable selection. Given the inherently skewed distribution of the survival time outcome variable, robust variable selection methods offer potential solutions. Recently, there has been a focus on extending robust variable selection methods from linear regression models to survival models. However, despite these developments, robust methods are currently rarely used in practical applications, possibly due to a limited appreciation of their overall good performance. To address this gap, we conduct a selective review comparing the variable selection performance of twelve robust and non-robust penalised Cox models. Our study reveals the intricate relationship among covariates, survival outcomes, and modeling approaches, demonstrating how subtle variations can significantly impact the performance of methods considered. Based on our empirical research, we recommend the use of robust Cox models for variable selection in practice based on their superior performance in presence of outliers while maintaining good efficiency and accuracy when there are no outliers. This study provides valuable insights for method development and application, contributing to a better understanding of the relationship between correlated covariates and censored outcomes.

Abstract:Semi-competing risks data arise when both non-terminal and terminal events are considered in a model. Such data with multiple events of interest are frequently encountered in medical research and clinical trials. In this framework, terminal event can censor the non-terminal event but not vice versa. It is known that variable selection is practical in identifying significant risk factors in high-dimensional data. While some recent works on penalized variable selection deal with these competing risks separately without incorporating possible correlation between them, we perform variable selection in an illness-death model using shared frailty where semiparametric hazard regression models are used to model the effect of covariates. We propose a broken adaptive ridge (BAR) penalty to encourage sparsity and conduct extensive simulation studies to compare its performance with other popular methods. We perform variable selection in an event specific manner so that the potential risk factors and covariates effects can be estimated and selected, simultaneously corresponding to each event in the study. The grouping effect, as well as the oracle property of the proposed BAR procedure are investigated using simulation studies. The proposed method is then applied to real-life data arising from a Colon Cancer study.

Abstract:Risk prediction models fitted using maximum likelihood estimation (MLE) are often overfitted resulting in predictions that are too extreme and a calibration slope (CS) less than 1. Penalized methods, such as Ridge and Lasso, have been suggested as a solution to this problem as they tend to shrink regression coefficients toward zero, resulting in predictions closer to the average. The amount of shrinkage is regulated by a tuning parameter, λ, commonly selected via cross‐validation ("standard tuning"). Though penalized methods have been found to improve calibration on average, they often over‐shrink and exhibit large variability in the selected λ and hence the CS. This is a problem, particularly for small sample sizes, but also when using sample sizes recommended to control overfitting. We consider whether these problems are partly due to selecting λ using cross‐validation with "training" datasets of reduced size compared to the original development sample, resulting in an over‐estimation of λ and, hence, excessive shrinkage. We propose a modified cross‐validation tuning method ("modified tuning"), which estimates λ from a pseudo‐development dataset obtained via bootstrapping from the original dataset, albeit of larger size, such that the resulting cross‐validation training datasets are of the same size as the original dataset. Modified tuning can be easily implemented in standard software and is closely related to bootstrap selection of the tuning parameter ("bootstrap tuning"). We evaluated modified and bootstrap tuning for Ridge and Lasso in simulated and real data using recommended sample sizes, and sizes slightly lower and higher. They substantially improved the selection of λ , resulting in improved CS compared to the standard tuning method. They also improved predictions compared to MLE.

Abstract:We present a new parsimonious method for joint mean-covariance modeling based on M-estimation and nonconcave penalty. In this paper, the robustness of the proposed model was aimed at addressing the issue when the working matrix is misspecified and a spot of outliers exist in the dataset. The proposed approach outperforms the traditional method in robustness and variable selections for longitudinal data analysis, particularly when the dataset contains a spot of outliers. The simulation results back up the theoretical findings, and the methodology is further illustrated via an analysis of a real progesterone data example.

Abstract:Variable selection problem for the nonlinear Cox regression model is considered. In survival analysis, one main objective is to identify the covariates that are associated with the risk of experiencing the event of interest. The Cox proportional hazard model is being used extensively in survival analysis in studying the relationship between survival times and covariates, where the model assumes that the covariate has a log-linear effect on the hazard function. However, this linearity assumption may not be satisfied in practice. In order to extract a representative subset of features, various variable selection approaches have been proposed for survival data under the linear Cox model. However, there exists little literature on variable selection for the nonlinear Cox model. To break this gap, we extend the recently developed deep learning-based variable selection model LassoNet to survival data. Simulations are provided to demonstrate the validity and effectiveness of the proposed method. Finally, we apply the proposed methodology to analyze a real data set on diffuse large B-cell lymphoma.

Abstract:In longitudinal data analysis, a correct specification of the within-subject covariance matrix cultivates an efficient estimation for mean regression coefficients. In this article, we consider robust variable selection method in a joint mean and covariance model. We propose a set of penalized robust generalized estimating equations to simultaneously estimate the mean regression coefficients, the generalized autoregressive coefficients, and innovation variances introduced by the modified Cholesky decomposition. The set of estimating equations select important covariate variables in both mean and covariance models together with the estimating procedure. Under some regularity conditions, we develop the oracle property of the proposed robust variable selection method. Finally, a simulation study and a detailed data analysis are carried out to assess and illustrate the small sample performance; they show that the proposed method performs favorably by combining the robustifying and penalized estimating techniques together in the joint mean and covariance model.

Abstract:Objective To investigate variable selection approaches for linear mixed effects model via penalization-based strategies. Method Lasso and SCAD were used to select important variables for linear mixed effects model, a new two-step iteration algorithm was developed to maximize the penalized likelihood, and the penalization parameter was chosen via the BIC procedure. Extensive simulations were implemented to evaluate the performance of the proposed approaches for variable selection. An application to quantitative trait loci was given to demonstrate these penalization approaches. Results Simulations and application have shown that the proposed two-step iteration algorithm is effective and feasible for maximization the penalized likelihood and the penalization-based methods are promising and powerful approaches for variable selection of linear mixed effects model. Conclusions Penalization-based strategies are powerful approaches for variable selection of linear mixed effects model.
Variable Selection and Minimax Prediction in High-dimensional Functional Linear Model

Abstract:High-dimensional functional data have become increasingly prevalent in modern applications such as high-frequency financial data and neuroimaging data analysis. We investigate a class of high-dimensional linear regression models, where each predictor is a random element in an infinite-dimensional function space, and the number of functional predictors $p$ can potentially be ultra-high. Assuming that each of the unknown coefficient functions belongs to some reproducing kernel Hilbert space (RKHS), we regularize the fitting of the model by imposing a group elastic-net type of penalty on the RKHS norms of the coefficient functions. We show that our loss function is Gateaux sub-differentiable, and our functional elastic-net estimator exists uniquely in the product RKHS. Under suitable sparsity assumptions and a functional version of the irrepresentable condition, we derive a non-asymptotic tail bound for variable selection consistency of our method. Allowing the number of true functional predictors $q$ to diverge with the sample size, we also show a post-selection refined estimator can achieve the oracle minimax optimal prediction rate. The proposed methods are illustrated through simulation studies and a real-data application from the Human Connectome Project.

Abstract:In this paper, we proposed a penalised pseudo-partial likelihood method for variable selection with multivariate failure time data with a growing number of regression coefficients. Under certain regularity conditions, we show the consistency and asymptotic normality of the penalised likelihood estimators. We further demonstrate that, for certain penalty functions with proper choices of regularisation parameters, the resulting estimator can correctly identify the true model, as if it were known in advance. Based on a simple approximation of the penalty function, the proposed method can be easily carried out with the Newton-Raphson algorithm. We conduct extensive Monte Carlo simulation studies to assess the finite sample performance of the proposed procedures. We illustrate the proposed method by analysing a dataset from the Framingham Heart Study.

Abstract:Cross validation is commonly used for selecting tuning parameters in penalized regression, but its use in penalized Cox regression models has received relatively little attention in the literature. Due to its partial likelihood construction, carrying out cross validation for Cox models is not straightforward, and there are several potential approaches for implementation. Here, we propose two new cross-validation methods for Cox regression and compare them to approaches that have been proposed elsewhere. Our proposed approach of cross-validating the linear predictors seems to offer an attractive balance of performance and numerical stability. We illustrate these advantages using simulated data as well as using them to analyze data from a high-dimensional study of survival in lung cancer patients.
