Abstract:The translocation of α-helix chains through a nanopore is studied through Langevin dynamics simulations. The α-helix chains exhibit several different characteristics about their average translocation times and the α-helix structures when they transport through the nanopores under the driving forces. First, the relationship between average translocation times τ and the chain length N satisfies the scaling law, τ∼Nα, and the scaling exponent α depends on the driving force f for the small forces while it is close to the Flory exponent (ν) in the other force regions. For the chains with given chain lengths, it is observed that the dependence of the average translocation times can be expressed as τ∼f−1/2 for the small forces while can be described as τ∼f in the large force regions. Second, for the large driving force, the average number of α-helix structures Nh decreases first and then increases in the translocation process. The average waiting time of each bead, especially of the first bead, is also dependent on the driving forces. Furthermore, an elasticity spring model is presented to reasonably explain the change of the α-helix number during the translocation and its elasticity can be locally damaged by the large driving forces. Our results demonstrate the unique behaviors of α-helix chains transporting through the pores, which can enrich our insights into and knowledge on biopolymers transporting through membranes.

Abstract:We perform dynamical Monte Carlo simulation to study the forced translocation of compact polymer chains in three-dimensional lattices. The chains are driven through a nanopore connecting two infinite channels by an external field. The scaling properties of average translocation time τ and translocation time distribution (TTD) are studied. The effects of contact energy (ɛC), electric field strength (E), and nanopore width (L) on the scaling exponent (α) of average translocation time τ∼Nα and the TTD are investigated. For the scaling behavior of τ∼Nα, we have found that there is no crossover behavior with weak field strength when the nanopore width is one lattice spacing, which is less than average bond length, while crossover behaviors are observed for larger nanopore widths. The scaling exponent α also depends on contact energy ɛC and electric field strength E. For the TTD, it shifts from the Gaussian to a right-skew distribution with the electric field E increasing for short chains; while for long chains, multi-peak distributions are observed. As a primary and simple model, compact polymer chains are extensively used to capture the structure and thermodynamic properties of proteins, therefore we can investigate the protein translocation by simulating compact chain translocation, and this study will be useful for exploring the complex translocation behaviors of proteins.

Abstract:The dynamic behaviours of the translocations of closed circular polymers and closed knotted polymers through a nanopore, under the driving of an applied field, are studied by three-dimensional Langevin dynamics simulations. The power-law scaling of the translocation time tau with the chain length N and the distribution of translocation time are investigated separately. For closed circular polymers, a crossover scaling of translocation time with chain length is found to be tau similar to N-alpha, with the exponent alpha varying from alpha = 0.71 for relatively short chains to alpha = 1.29 for longer chains under driving force F = 5. The scaling behaviour for longer chains is in good agreement with experimental results, in which the exponent alpha = 1.27 for the translocation of double-strand DNA. The distribution of translocation time D (tau) is close to a Gaussian function for duration time tau tau(p) and follows a falling exponential function for duration time tau > tau(p). For closed knotted polymers, the scaling exponent alpha is 1.27 for small field force (F = 5) and 1.38 for large field force (F = 10). The distribution of translocation time D (tau) remarkably features two peaks appearing in the case of large driving force. The interesting result of multiple peaks can conduce to the understanding of the influence of the number of strands of polymers in the pore at the same time on translocation dynamic process and scaling property.

Abstract:Numerical modeling of the coupled ionic and fluidic transport in field-effect gated nanopores reveals highly nonlinear current-voltage characteristics, including cross-over, rectification, and particularly limiting and overlimiting conductance. The limiting and overlimiting characteristics are shown to be greatly enhanced by the inherently coupled fluid flow and correlate with electrokinetic phenomena such as concentration polarization and vortex formation. The underlying reason for the observed nonlinear characteristics is explained by considering the symmetry properties of the electrical biasing.

Abstract:Recent years have seen a surge of interest in nanopores because such structures show a strong potential for characterizing nanoparticles, proteins, DNA, and even single molecules. These systems have been extensively studied in experiment as well as by all-atom and coarse-grained simulations, with a strong focus on DNA translocation. However, the equally interesting problem of particle characterization using nanopores has received far less attention. Here, we theoretically investigate the translocation of a nanoparticle through a conical nanocapillary. We use a model based on numerically solving the coupled system of electrokinetic continuum equations, which we introduce in detail. Based on our findings, we formulate basic guidelines for obtaining the maximum current signal during the translocation event, which should be transferable to other nanopore geometries. In addition, the dependence of the signal strength on particle properties, such as surface charge and size, is evaluated. Finally, we identify conditions under which the translocation is prevented by the formation of a strong electro-osmotic barrier and show that the particle may even become trapped at the pore orifice, without imposing an external hydrostatic pressure difference.

Abstract:The electric transport of nanoparticles passing through nanopores leads to a change in the ion current, which is essential for the detection technology of DNA sequencing and protein determination. In order to further illustrate the electrokinetic transport mechanism of particles passing through nanopores, a fully coupled continuum model is constructed by using the arbitrary Lagrangian-Eulerian (ALE) method. The model consists of the electric field described by the Poisson equation, the concentration field described by Nernst-Planck equation, and the flow field described by the Navier-Stokes equation. Based on this model, the influence of imposed electric field and particle length on the electrokinetic transport of cylindrical particles is investigated. It is found firstly the translation velocities for the longer particles remain constant when they locate inside the nanopore. Both the ion current blockade effect and the ion current enhancement effect occur when cylindrical particles enter and exit the nanopore, respectively, for the experimental parameters employed in this research. Moreover, the particle translation velocity and current fluctuation amplitude are dominated by the electric field intensity, which can be used to adjust the particle transmission efficiency and the ion current detectability. In addition, the increase in particle length changes the particle position corresponding to the peak value of the ion current, which contributes to distinguishing particles with different lengths as well.

Abstract:We investigated the biphasic resistive pulses during particle translocation through cylindrical nanopores at low salt concentration by simulation, and the effects of electrolyte concentration, surface charge, electric potential, and pore geometry were systematically discussed. The formation of positive peaks in the pulses is ascribed to the surface charge on the particle and the pore. The peak current enhancement/decline ratio increases linearly with the particle surface charge density but decreases with the salt concentration increase. We find that there is an optimum electric potential for the peak current enhancement ratio to reach the maximum value. When a negatively charged particle is at the orifice of the pore on the low/high potential side, the ion concentration inside and around the pore is significantly depleted/enriched, while inverse electric potential or inverse surface charge has an opposite effect. The extent of such ion modulation is larger with a longer pore. The peak current enhancement/decline ratio is quantitatively linked to the percent of ion concentration enrichment/depletion inside and around the pore, by considering particle occupied volume and concentration change.

Abstract:Tracing fast nanopore-translocating analytes requires a high-frequency measurement system that warrants a temporal resolution better than 1 mu s. This constraint may practically shift the challenge from increasing the sampling bandwidth to dealing with the rapidly growing noise with frequencies typically above 10 kHz, potentially making it still uncertain if all translocation events are unambiguously captured. Here, a numerical simulation model is presented as an alternative to discern translocation events with different experimental settings including pore dimension, bias voltage, the charge state of the analyte, salt concentration, and electrolyte viscosity. The model allows for simultaneous analysis of forces exerting on a large analyte cohort along their individual trajectories; these forces are responsible for the analyte movement leading eventually to the nanopore translocation. Through tracing the analyte trajectories, the Brownian force is found to dominate the analyte movement in electrolytes until the last moment at which the electroosmotic force determines the final translocation act. The mean dwell time of analytes mimicking streptavidin decreases from approximate to 6 to approximate to 1 mu s with increasing the bias voltage from +/- 100 to +/- 500 mV. The simulated translocation events qualitatively agree with the experimental data with streptavidin. The simulation model is also helpful for the design of new solid-state nanopore sensors. The study investigates the translocation dynamics based on COMSOL Multiphysics mimicking the actual experiment configurations. A key development of the model is the consideration of Brownian motion in addition to the already established electroosmotic and electrophoretic forces. The results are expected to be useful not only for the analysis of experimental results but also for the design of new solid-state nanopore sensors. image
Bridging Macroscopic Diffusion and Microscopic Cavity Escape of Brownian and Active Particles in Irregular Porous Networks

Abstract:While irregular and geometrically complex pore networks are ubiquitous in nature and industrial processes, there is no universal model describing nanoparticle transport in these environments. 3D super-resolution nanoparticle tracking was employed to study the motion of passive (Brownian) and active (self-propelled) species within complex networks, and universally identified a mechanism involving successive cavity exploration and escape. In all cases, the long-time ensemble-averaged diffusion coefficient was proportional to a quantity involving the characteristic length scale and time scale associated with microscopic cavity exploration and escape (D ∼ r2/ttrap), where the proportionality coefficient reflected the apparent porous network connectivity. For passive nanoparticles, this coefficient was always lower than expected theoretically for a random walk, indicating reduced network accessibility. In contrast, the coefficient for active nanomotors, in the same pore spaces, aligned with the theoretical value, suggesting that active particles navigate "intelligently" in porous environments, consistent with kinetic Monte Carlo simulations in networks with variable pore sizes. These findings elucidate a model of successive cavity exploration and escape for nanoparticle transport in porous networks, where pore accessibility is a function of motive force, providing insights relevant to applications in filtration, controlled release, and beyond.

Abstract:The passive particle transport through narrow channels is well studied, while for an active particle system, it is not well understood. Here, we demonstrate the active control of the transport through a nanopore via mean-field analysis and molecular dynamics simulations. We prove that the active force enhances the transport efficiency with an effective diffusion coefficient D eff = D t ( 1 + P e 2 / 6 ), where Dt is the translational diffusion coefficient and Pe is the Péclet number that determines the strength of the active force. For the number of particles inside the channel, it experiences subdiffusion at short times and then turns to normal at longer times. Finally, we extend our research for several sinusoidal shapes of the channel surface. More particles are trapped in the channel if the roughness of the channel surface is increased, resulting in fewer particles are transported from one side of the channel to the other.

Water Compression Induced Ionic Negative Differential Resistance in Nanopores.

Abstract:The mass transport behavior through nanoscale channels, greatly influenced by the structures and dynamics of nanoconfined water, plays an essential role in many biophysical processes. However, the dynamics of nanoconfined water under an external field and its effects are still not fully understood. Here, on the basis of molecular dynamics simulations, we theoretically show that the ionic current of [Bmim][PF6] through narrow pores in graphene membrane exhibits an ionic negative differential resistance effect-the ionic current decreases as the voltage increases over a certain threshold. This effect arises from the violation of traditional fluid dynamics as the assumption of continuity and homogeneity of fluids is no longer effective in ultrathin nanopores. The gradient of electric field around the atomic-thin layer produces a strong gradient force on the polarized water inside the nanopore. This dielectrophoretically compressed water leads to a hydrostatic force that repels ions from entering the nanopore. Our findings may advance the understanding of hydrostatic mechanism, which governs ion transport through nanopores.

Abstract:Nanopores and nanocavities are promising single molecule tools for investigating the behavior of individual molecules within confined spaces. For single molecule analysis, the total duration of time the analyte remains within the pore/cavity is highly important. However, this dwell time is ruled by a complex interplay among particle-surface interactions, external forces on the particle and Brownian diffusion, making the prediction of the dwell time challenging. Here, we show how the dwell time of an analyte in a nanocavity that is connected to the external environment by two nanopore gates depends on the sizes of the nanocavity/nanopore, as well as particle-wall interactions. For this purpose, we used a coarse-grained model that allowed us to simulate hundreds of individual analyte trajectories within a nanocavity volume. We found that by increasing the attraction between the particle and the wall, the diffusion process transforms from a usual 3D scenario (repulsive wall) to a 2D motion along the cavity surface (highly attractive wall). This results in a significant reduction of the average dwell time. Additionally, the comparison of our results with existing theories on Narrow Escape Problem allowed us to quantify the reliability of theory derived for ideal conditions to geometries more similar to actual devices.

Abstract:The transport of molecules through nanoscale confined space is relevant in biology, biosensing, and industrial filtration. Microscopically modeling transport through nanopores is required for a fundamental understanding and guiding engineering, but the short duration and low replica number of existing simulation approaches limit statistically relevant insight. Here we explore protein transport in nanopores with a high-throughput computational method that realistically simulates hundreds of up to seconds-long protein trajectories by combining Brownian dynamics and continuum simulation and integrating both driving forces of electroosmosis and electrophoresis. Ionic current traces are computed to enable experimental comparison. By examining three biological and synthetic nanopores, our study answers questions about the kinetics and mechanism of protein transport and additionally reveals insight that is inaccessible from experiments yet relevant for pore design. The discovery of extremely frequent unhindered passage can guide the improvement of biosensor pores to enhance desired biomolecular recognition by pore-tethered receptors. Similarly, experimentally invisible nontarget adsorption to pore walls highlights how to improve recently developed DNA nanopores. Our work can be expanded to pressure-driven flow to model industrial nanofiltration processes.This article has not yet been cited by other publications.

Abstract:Understanding the dynamics of polymers in confined environments is pivotal for diverse applications ranging from polymer upcycling to bioseparations. In this study, we develop an entropic barrier model using self-consistent field theory that considers the effect of attractive surface interactions, solvation, and confinement on polymer kinetics. In this model, we consider the translocation of a polymer from one cavity into a second cavity through a single-segment-width nanopore. We find that, for a polymer in a good solvent (i.e., excluded volume, u0 > 0), there is a nonmonotonic dependence of mean translocation time (τ) on surface interaction strength, ɛ. At low ɛ, excluded volume interactions lead to an energetic penalty and longer translocation times. As ɛ increases, the surface interactions counteract the energetic penalty imposed by excluded volume and the polymer translocates faster through the nanopore. However, as ɛ continues to increase, an adsorption transition occurs, which leads to significantly slower kinetics due to the penalty of desorption from the first cavity. The ɛ at which this adsorption transition occurs is a function of the excluded volume, with higher u0 leading to an adsorption transition at higher ɛ. Finally, we consider the effect of translocation across different size cavities. We find that the kinetics for translocation into a smaller cavity speeds up while translocation to a larger cavity slows down with increasing ɛ due to higher surface contact under stronger confinement.

Abstract:Electro-osmotic flow (EOF) is a phenomenon where fluid motion occurs in porous materials or micro/nano-channels when an external electric field is applied. In the particular example of single-molecule electrophoresis using single nanopores, the role of EOF on the translocation velocity of the analyte molecule through the nanopore is not fully understood. The complexity arises from a combination of effects from hydrodynamics in restricted environments, electrostatics emanating from charge decorations and geometry of the pores. We address this fundamental issue using the Poisson–Nernst–Planck and Navier–Stokes (PNP–NS) equations for cylindrical solid-state nanopores and three representative protein nanopores (α-hemolysin, MspA, and CsgG). We present the velocity profiles inside the nanopores as a function of charge decoration and geometry of the pore and applied electric field. We report several unexpected results: (a) The apparent charges of the protein nanopores are different from their net charge and the surface charge of the whole protein geometry, and the net charge of inner surface is consistent with the apparent charge. (b) The fluid velocity depends non-monotonically on voltage. The three protein nanopores exhibit unique EOF and velocity–voltage relations, which cannot be simply deduced from their net charge. Furthermore, effective point mutations can significantly change both the direction and the magnitude of EOF. The present computational analysis offers an opportunity to further understand the origins of the speed of transport of charged macromolecules in restricted space and to design desirable nanopores for tuning the speed of macromolecules through nanopores.

Adsorption-driven Translocation of Polymer Chain into Nanopores

Abstract:The polymer translocation into nanopores is generally facilitated by external driving forces, such as electric or hydrodynamic fields, to compensate for entropic restrictions imposed by the confinement. We investigate the dynamics of translocation driven by polymer adsorption to the confining walls that is relevant to chromatographic separation of macromolecules. By using the self-consistent field theory, we study the passage of a chain trough a small opening from cis to trans compartments of spherical shape with adsorption potential applied in the trans compartment. The chain transfer is modeled as the Fokker-Plank diffusion along the free energy landscape of the translocation pass represented as a sum of the free energies of cis and trans parts of the chain tethered to the pore opening. We investigate how the chain length, the size of trans compartment, the magnitude of adsorption potential, and the extent of excluded volume interactions affect the translocation time and its distribution. Interplay of these factors brings about a variety of different translocation regimes. We show that excluded volume interactions within a certain range of adsorption potentials can cause a local minimum on the free energy landscape, which is absent for ideal chains. The adsorption potential always leads to the decrease of the free energy barrier, increasing the probability of successful translocation. However, the translocation time depends non-monotonically of the magnitude of adsorption potential. Our calculations predict the existence of the critical magnitude of adsorption potential, which separates favorable and unfavorable regimes of translocation.
An efficient kinetic Monte Carlo to study analyte capture by a nanopore: transients, boundary conditions and time-dependent fields

Abstract:To better understand the capture process by a nanopore, we introduce an efficient Kinetic Monte Carlo (KMC) algorithm that can simulate long times and large system sizes by mapping the dynamic of a point-like particle in a 3D spherically symmetric system onto the 1D biased random walk. Our algorithm recovers the steady-state analytical solution and allows us to study time-dependent processes such as transients. Simulation results show that the steady-state depletion zone near pore is barely larger than the pore radius and narrows at higher field intensities; as a result, the time to reach steady-state is much smaller than the time required to empty a zone of the size of the capture radius λe. When the sample reservoir has a finite size, a second depletion region propagates inward from the outer wall, and the capture rate starts decreasing when it reaches the capture radius λe. We also note that the flatness of the electric field near the pore, which is often neglected, induces a traffic jam that can increase the transient time by several orders of magnitude. Finally, we propose a new proof-of-concept scheme to separate two analytes of the same mobility but different diffusion coefficients using time-varying fields.
Breakdown of electroneutrality in nanopores

Abstract:Ion transport in extremely narrow nanochannels has gained increasing interest in recent years due to its unique physical properties, and the technological advances that allow us to study them. It is tempting to approach this regime with the tools and knowledge developed for wider microfluidic devices and use continuum models like the Poisson-Nernst-Planck equation. However, it turns out that some of the most basic principles we take for granted in a large system, such as electroneutrality, can breakdown under extreme confinement. We show that in a truly one-dimensional system, interacting with three-dimensional electrostatic interactions, the screening length is exponentially large in ionic spacing, and can easily exceed the macroscopic length of a nanotube. Without screening, electroneutrality is broken, and ionic transport can behave in a completely different way. In this work, we build a theoretical framework for electroneutrality breakdown in a one-dimensional nanopore and show how it provides an elegant interpretation for the peculiar scaling observed in experimental measurements of ionic conductance in carbon nanotubes.

Translocation of polymers with folded configurations across nanopores

Abstract:The transport of polymers with folded configurations across membrane pores is investigated theoretically by analyzing simple discrete stochastic models. The translocation dynamics is viewed as a sequence of two events: motion of the folded segment through the channel followed by the linear part of the polymer. The transition rates vary for the folded and linear segments because of different interactions between the polymer molecule and the pore. It is shown that the translocation time depends non-monotonously on the length of the folded segment for short polymers and weak external fields, while it becomes monotonous for long molecules and large fields. Also, there is a critical interaction between the polymers and the pore that separates two dynamic regimes. For stronger interactions the folded polymer moves slower, while for weaker interactions the linear chain translocation is the fastest. In addition, our calculations show that the folding does not change the translocation scaling properties of the polymer. These phenomena can be explained by the interplay between the translocation distances and transition rates for the folded and linear segments of the polymer. Theoretical results are applied for analysis of experimental translocations through solid-state nanopores.
