Abstract:Abstract Background Zinc finger homeodomain (ZHD) proteins transcription factors (TFs) family occupy a crucial role in regulating plant growth and development. The ZHD TFs family had been studied in diverse organisms such as humans, Drosophila, nematode worms and plants. Especially in plants there is an extensive exploration involved in photosynthesis, defense mechanisms and responses to stress. In this further research, we will provide a better understanding of the ZHD gene family in grape. Results In this study, a total of 12 VvZHD genes were identified from the Grape Genome. The exploration of detailed bioinformatics found that the full length of VvZHD genes ranges from 150 bp (base pair) to 26706 bp, isoelectric points (pIs) were 6.25–9.68, molecular weights (MWs) ranged from 10.28 kilodaltons (KDa) to 97.93 kDa. Also, analysis of phylogenetic evolution showed there existed a common ancestor between Arabidopsis and grape. Ka (Nonsynonymous) / Ks (Synonymous) was lower than 1 and strong collinearity showed there were tandem duplications of genes between Arabidopsis and grape. Codon bias levels of ZHD gene family were relatively higher overall. Gene chip data analysis of cabernet sauvignon seedlings showed VvZHD genes had different expression under different time of different treatments, and with the prolongation of treatment time, most of VvZHD genes were slightly downregulated. The qRT-PCR was carried out under different hormones and stresses to verify expression profiles in grape roots and leaves. Results revealed that most VvZHD genes had higher expressions in roots but lower expressions in leaves. Also, most of the VvZHD gene members were responsed with high expressions after the treatment of ABA, IAA and MeJA in roots. However, VvZHD9 , VvZHD11 and VvZHD12 were highly expressed by inducing of PEG in leaves. Conclusions Through genome-wide analysis and expression characterization of ZHD family genes, results showed 12 members had the diversity of function, structure and unique expression characterization under various abiotic stress and hormone treatments. This study will provide us with a newer insight on ZHD gene family of grape and promote to explore the biological functions of ZHD genes in other plants.

Abstract:The nucleotide sequence of the entire grapevine genome has been obtained and its draft sequence has served as the model for fruit crops. Many transcription factors involved in stress-resistance pathways have been identified, among which the AP2/ERF is a large, and one of the most important families of transcription factors in plants. In this study, 132 putative transcription factor genes in the AP2/ERF family were identified from the database of the Vitis vinifera (grapevine) genome, and were compared with those from three other completely sequenced genomes, Arabidopsis thaliana, Populus trichocarpa (poplar), and Oryza sativa (rice). The grapevine AP2/ERF genes were classified into four subfamilies, AP2, DREB, ERF, RAV, and a soloist, and there were considerable variations among the subfamily members comparing with those in other species. The amino acid sequence, composition, physical and chemical characterization, phylogenetic tree, conserved domain sequences, function domain, and locations on chromosomes were predicted and analyzed. In silico mapping of the gene loci showed that AP2/ERF family genes of grapevine were localized on 19 linkage groups. The extant AP2/ERF gene family in grapevine apparently resulted from whole genome, segmental and tandem duplications. Several grapevine AP2/ERF genes have been identified which are orthologous to those characterized in Arabidopsis with known functions.
Comprehensive Genome-Wide Exploration of C2H2 Zinc Finger Family in Grapevine (Vitis vinifera L.): Insights into the Roles in the Pollen Development Regulation

Abstract:Some C2H2 zinc-finger proteins (ZFP) transcription factors are involved in the development of pollen in plants. In grapevine (Vitis vinifera L.), it has been suggested that abnormalities in pollen development lead to the phenomenon called parthenocarpy that occurs in some varieties of this cultivar. At present, a network involving several transcription factors types has been revealed and key roles have been assigned to members of the C2H2 zinc-finger proteins (ZFP) family in model plants. However, particularities of the regulatory mechanisms controlling pollen formation in grapevine remain unknown. In order to gain insight into the participation of ZFPs in grapevine gametophyte development, we performed a genome-wide identification and characterization of genes encoding ZFP (VviZFP family). A total of 98 genes were identified and renamed based on the gene distribution into grapevine genome. The analysis performed indicate significant changes throughout VviZFP genes evolution explained by high heterogeneity in sequence, length, number of ZF and presence of another conserved domains. Moreover, segmental duplication participated in the gene family expansion in grapevine. The VviZFPs were classified based on domain and phylogenetic analysis into three sets and different groups. Heat-map demonstrated differential and tissue-specific expression patterns of these genes and k-means clustering allowed to identify a group of putative orthologs to some ZFPs related to pollen development. In transgenic plants carrying the promVviZFP13::GUS and promVviZFP68::GUS constructs, GUS signals were detectable in the anther and mature pollen grains. Expression profiling of selected VviZFP genes showed differential expression pattern during flower development and provides a basis for deepening in the understanding of VviZFPs role on grapevine reproductive development.

Abstract:Abstract Background Basic leucine zipper (bZIP) transcription factor gene family is one of the largest and most diverse families in plants. Current studies have shown that the bZIP proteins regulate numerous growth and developmental processes and biotic and abiotic stress responses. Nonetheless, knowledge concerning the specific expression patterns and evolutionary history of plant bZIP family members remains very limited. Results We identified 55 bZIP transcription factor-encoding genes in the grapevine ( Vitis vinifera ) genome, and divided them into 10 groups according to the phylogenetic relationship with those in Arabidopsis. The chromosome distribution and the collinearity analyses suggest that expansion of the grapevine bZIP (VvbZIP) transcription factor family was greatly contributed by the segment/chromosomal duplications, which may be associated with the grapevine genome fusion events. Nine intron/exon structural patterns within the bZIP domain and the additional conserved motifs were identified among all VvbZIP proteins, and showed a high group-specificity. The predicted specificities on DNA-binding domains indicated that some highly conserved amino acid residues exist across each major group in the tree of land plant life. The expression patterns of VvbZIP genes across the grapevine gene expression atlas, based on microarray technology, suggest that VvbZIP genes are involved in grapevine organ development, especially seed development. Expression analysis based on qRT-PCR indicated that VvbZIP genes are extensively involved in drought- and heat-responses, with possibly different mechanisms. Conclusions The genome-wide identification, chromosome organization, gene structures, evolutionary and expression analyses of grapevine bZIP genes provide an overall insight of this gene family and their potential involvement in growth, development and stress responses. This will facilitate further research on the bZIP gene family regarding their evolutionary history and biological functions.

Abstract:Basic helix–loop–helix (bHLH) proteins comprise one of the largest transcription factors (TFs) families in plants and members have been identified in model plant species, such as Arabidopsis thaliana and Oryza sativa. However, far less is known about the evolutionary history and expression patterns of bHLH proteins in woody species, such as grape (Vitis vinifera). In this study, we identified a total of 126 bHLH genes (VvbHLH) in grape genome, which were classified into 24 subfamilies based on the phylogenetic analysis included homologs from four plant species. The VvbHLH genes belonging to the same subfamilies have similar protein motifs and exon/intron structures and synteny analysis indicated that tandem and segmental duplication events have been major contributors to the expansion of the VvbHLH family. Synteny analysis between grape and A. thaliana suggested that some bHLH members shared a common ancestor. Expression analysis of 26 VvbHLH genes, representing members of the III and IV subfamilies, revealed profiles that were tissue-specific, hormone-responsive, and responsive to abiotic and biotic stresses. Taken together, the genome-wide identification and characterization of the grape bHLH TFs provide insights into their evolutionary history and represents a resource for further functional characterization in the context of crop improvement and stress tolerance.

Abstract:Grape production in southern China suffers great loss due to various environmental stresses. To understand the mechanism of how the grape plants respond to these stresses is an active area of research in developing cultivation techniques. Plant stress resistance is known to rely on special proteins. Amongst them, DnaJ protein (HSP40) serves as co-chaperones of HSP70, playing crucial roles in various stress response. However, the DnaJ proteins encoded by the DnaJ gene family in Vitis vinifera L. have not been fully described yet. In this study, we identified 78 VvDnaJs in the grape genome that can be classified into three groups-namely, DJA, DJB, and DJC. To reveal the evolutionary and stress response mechanisms for the VvDnaJ gene family, their evolutionary and expression patterns were analyzed using the bioinformatic approach and qRT-PCR. We found that the members in the same group exhibited a similar gene structure and protein domain organization. Gene duplication analysis demonstrated that segmental and tandem duplication may not be the dominant pathway of gene expansion in the VvDnaJ gene family. Codon usage pattern analysis showed that the codon usage pattern of VvDnaJs differs obviously from the monocotyledon counterparts. Tissue-specific analysis revealed that 12 VvDnaJs present a distinct expression profile, implying their distinct roles in various tissues. Cis-acting element analysis showed that almost all VvDnaJs contained the elements responsive to either hormones or stresses. Therefore, the expression levels of VvDnaJs subjected to exogenous hormone applications and stress treatments were determined, and we found that VvDnaJs were sensitive to hormone treatments and shade, salt, and heat stresses, especially VIT_00s0324g00040. The findings of this study could provide comprehensive information for the further investigation on the genetics and protein functions of the DnaJ gene family in grape.

Abstract:Abstract Background B-box (BBX) zinc-finger transcription factors play important roles in plant growth, development, and stress response. Although these proteins have been studied in model plants such as Arabidopsis thaliana or Oryza sativa , little is known about the evolutionary history or expression patterns of BBX proteins in grapevine ( Vitis vinifera L.). Results We identified a total of 25 VviBBX genes in the grapevine genome and named them according to the homology with Arabidopsis. These proteins were classified into five groups on the basis of their phylogenetic relationships, number of B-box domains, and presence or absence of a CCT domain or VP motif. BBX proteins within the same group showed similar exon-intron structures and were unevenly distributed in grapevine chromosomes. Synteny analyses suggested that only segmental duplication events contributed to the expansion of the VviBBX gene family in grapevine. The observed syntenic relationships between some BBX genes from grapevine and Arabidopsis suggest that they evolved from a common ancestor. Transcriptional analyses showed that the grapevine BBX genes were regulated distinctly in response to powdery mildew infection and various phytohormones. Moreover, the expression levels of a subset of BBX genes in ovules were much higher in seedless grapevine cultivars compared with seeded cultivars during ovule development, implying a potential role in seed abortion. Additionally, VviBBX8, VquBBX15a and VquBBX29b were all located in the nucleus and had transcriptional activity except for VquBBX29b. Conclusions The results of this study establish the genome-wide analysis of the grapevine BBX family and provide a framework for understanding the biological roles of BBX genes in grapevine.

Genome-wide identification and analysis of the TIFY gene family in grape

Abstract:Background: The TIFY gene family constitutes a plant-specific group of genes with a broad range of functions. This family encodes four subfamilies of proteins, including ZML, TIFY, PPD and JASMONATE ZIM-Domain (JAZ) proteins. JAZ proteins are targets of the SCF(COI1) complex, and function as negative regulators in the JA signaling pathway. Recently, it has been reported in both Arabidopsis and rice that TIFY genes, and especially JAZ genes, may be involved in plant defense against insect feeding, wounding, pathogens and abiotic stresses. Nonetheless, knowledge concerning the specific expression patterns and evolutionary history of plant TIFY family members is limited, especially in a woody species such as grape. Methodology/principal findings: A total of two TIFY, four ZML, two PPD and 11 JAZ genes were identified in the Vitis vinifera genome. Phylogenetic analysis of TIFY protein sequences from grape, Arabidopsis and rice indicated that the grape TIFY proteins are more closely related to those of Arabidopsis than those of rice. Both segmental and tandem duplication events have been major contributors to the expansion of the grape TIFY family. In addition, synteny analysis between grape and Arabidopsis demonstrated that homologues of several grape TIFY genes were found in the corresponding syntenic blocks of Arabidopsis, suggesting that these genes arose before the divergence of lineages that led to grape and Arabidopsis. Analyses of microarray and quantitative real-time RT-PCR expression data revealed that grape TIFY genes are not a major player in the defense against biotrophic pathogens or viruses. However, many of these genes were responsive to JA and ABA, but not SA or ET. Conclusion: The genome-wide identification, evolutionary and expression analyses of grape TIFY genes should facilitate further research of this gene family and provide new insights regarding their evolutionary history and regulatory control.
Effects of stretch on work and efficiency of frog (Rana pipiens) muscle

Abstract:SUMMARY Applying a small stretch to active muscle immediately before shortening results in an increase in force and work done during subsequent shortening. The basis of the increase is not fully understood, having important implications for work and efficiency, and how they are influenced through stretch. We used the anterior tibialis muscle of leopard frogs (Rana pipiens complex) to measure the oxygen consumed and work done during shortening contractions that were immediately preceded by either a brief stretch (5% muscle length over 25 ms) or an isometric contraction (25 ms duration). Work done by the muscle while shortening following stretch was about 28% greater than work done following an isometric contraction (P<0.001). However the net work done during the entire contraction (i.e. accounting for the work required to stretch the muscle) was reduced by 13% if stretch preceded the shortening phase (P=0.003). The energy (oxygen) used during a stretch–shorten cycle was the same as for an isometric-shorten contraction (P=0.34). Likewise, the efficiency of net work (net work/energy used) was only marginally different between shortening contractions preceded by stretch or an isometric phase (P=0.07). Thus, under conditions that were intended to mimic what might occur during animal movement, a stretch that immediately preceded shortening enhanced work during shortening but did not impart a net mechanical or energetic benefit to the contraction. These observations could indicate that stretch simply extends compliant elements that recoil subsequently with some loss of mechanical energy in the process and/or that stretch results in an increase in the number of, and hence work done by, cross bridges during muscle shortening accompanied by a proportionate increase in energy consumed.
In vivo methods to evaluate a new skin protectant for loss of skin integrity

Abstract:A new skin protectant was developed for use on conditions involving partial‐thickness skin loss such as severe incontinence‐associated dermatitis. This new formulation is based on a cyanoacrylate chemistry designed to polymerize in situ and create a breathable film able to protect the skin surface from external irritants. This film provides an environment favorable for healing to occur beneath the film. To evaluate the characteristics of the novel chemistry, we devised a preclinical testing strategy comprising three different animal models. The data from all three models was considered collectively to create an overall assessment of effectiveness. A guinea pig model was used to evaluate the barrier efficacy of the new product in protecting intact skin from irritation. A porcine partial‐thickness wound model was used to evaluate the efficacy of the product in helping control minor bleeding and exudate. A similar model was also used to assess the process of reepithelialization in the continued presence of an irritant. In the first model, untreated sites had 8.5 times more irritation than sites covered with the new product (p < 0.001). In the second model, a single application of the new product successfully attached to intact peri‐wound skin and to denuded, weepy skin. It significantly reduced the amount of fluid weeping from the wounds (p ≤ 0.001) and continued to perform throughout a 96 hours experiment. In the third model, the percent of reepithelialization was significantly greater for the wounds covered with the new product than for the control wounds (p = 0.003; on average, 18.3% greater, with a 95% confidence interval of 9.2% to 27.5%). These results suggest that the new skin protectant protects intact and denuded skin from irritants and provides an environment favorable to healing, offering promise for the management of various conditions involving loss of epidermis.
Molecular Evolution of SNAREs in Vitis vinifera and Expression Analysis under Phytohormones and Abiotic Stress

Abstract:SNARE proteins (soluble N-ethylmaleimide-sensitive factor attachment protein receptors) play a key role in mediating a variety of plant biological processes. Currently, the function of the SNARE gene family in phytohormonal and abiotic stress treatments in grapevine is currently unknown, making it worthwhile to characterize and analyze the function and expression of this family in grapevine. In the present study, 52 VvSNARE genes were identified and predominantly distributed on 18 chromosomes. Secondary structures showed that the VvSNARE genes family irregular random coils and α-helices. The promoter regions of the VvSNARE genes were enriched for light-, abiotic-stress-, and hormone-responsive elements. Intraspecific collinearity analysis identified 10 pairs collinear genes within the VvSNARE family and unveiled a greater number of collinear genes between grapevine and apple, as well as Arabidopsis thaliana, but less associations with Oryza sativa. Quantitative real-time PCR (qRT-PCR) analyses showed that the VvSNARE genes have response to treatments with ABA, NaCl, PEG, and 4 °C. Notably, VvSNARE2, VvSNARE14, VvSNARE15, and VvSNARE17 showed up-regulation in response to ABA treatment. VvSNARE2, VvSNARE15, VvSNARE18, VvSNARE19, VvSNARE20, VvSNARE24, VvSNARE25, and VvSNARE29 exhibited significant up-regulation when exposed to NaCl treatment. The PEG treatment led to significant down-regulation of VvSNARE1, VvSNARE8, VvSNARE23, VvSNARE25, VvSNARE26, VvSNARE31, and VvSNARE49 gene expression. The expression levels of VvSNARE37, VvSNARE44, and VvSNARE46 were significantly enhanced after exposure to 4 °C treatment. Furthermore, subcellular localization assays certified that VvSNARE37, VvSNARE44, and VvSNARE46 were specifically localized at the cell membrane. Overall, this study showed the critical role of the VvSNARE genes family in the abiotic stress response of grapevines, thereby providing novel candidate genes such as VvSNARE37, VvSNARE44, and VvSNARE46 for further exploration in grapevine stress tolerance research.

Abstract:BackgroundThe 14–3-3 family of ubiquitous proteins in eukaryotes plays important roles in the regulation of various plant biological processes. However, less information is known about this family in grape fruit.ResultsTo investigate the characteristics and functions of 14–3-3 in grape, a total of 11 14–3-3 proteins were identified. Phylogenetic analysis of 14–3-3 proteins in grape (VviGRFs) with homologous proteins in Arabidopsis showed that these proteins were classified into two groups, namely, epsilon and non-epsilon groups. Epsilon group members commonly contained more introns and motifs than non-epsilon group, and some intron positions were found to be conserved between Vitis and Arabidopsis 14–3-3 genes. RNA-seq and qRT-PCR results indicated that VviGRF genes may be involved in the regulation of grape development and berry ripening. Moreover, six VviGRFs exhibited significantly up- or down-regulated expression in response to cold and heat stresses, thereby revealing their potential roles in the regulation of abiotic stress responses.ConclusionsThis work provides fundamental knowledge for further studies about the biological roles of VviGRFs in grape development and abiotic stress response. The present result will also be beneficial for understanding their molecular mechanisms and improving grape agricultural traits in the future.

Abstract:EXO70 is the pivotal protein subunit of exocyst, which has a very crucial role in enhancing the shielding effect of the cell wall, resisting abiotic and hormonal stresses. This experiment aims to identify family members of the EXO70 gene family in grape and predict the characteristics of this gene family, so as to lay the foundation of further exploring the mechanism of resisting abiotic and hormone stresses of VvEXO70s . Therefore, the Vitis vinifera ‘Red Globe’ tube plantlet were used as materials. Bioinformatics was used to inquire VvEXO70 genes family members, gene structure, system evolution, cis -acting elements, subcellular and chromosomal localization, collinearity, selective pressure, codon bias and tissue expression. All of VvEXO70s had the conserved pfam03081 domain which maybe necessary for interacting with other proteins. Microarray analysis suggested that most genes expressed to varying degrees in tendrils, leaves, seeds, buds, roots and stems. Quantitative Real-Time PCR (qRT-PCR) showed that the expression levels of all genes with 5 mM salicylic acid (SA), 0.1 mM methy jasmonate (MeJA), 20% PEG6000 and 4 °C for 24 h were higher than for 12 h. With 20% PEG6000 treatment about 24 h, the relative expression of VvEXO70-02 was significantly up-regulated and 361 times higher than CK. All genes’ relative expression was higher at 12 h than that at 24 h after treatment with 7 mM hydrogen peroxide (H 2 O 2 ) and 0.1 mM ethylene (ETH). In conclusion, the expression levels of 14 VvEXO70 genes are distinguishing under these treatments, which play an important role in the regulation of anti-stress signals in grape. All of these test results provide a reference for the future research on the potential function analysis and plant breeding of VvEXO70 genes.

Genome-Wide Characterization of bHLH Genes in Grape and Analysis of their Potential Relevance to Abiotic Stress Tolerance and Secondary Metabolite Biosynthesis

Abstract:Basic helix-loop-helix (bHLH) transcription factors are involved in many abiotic stress responses as well as flavonol and anthocyanin biosynthesis. In grapes (Vitis vinifera L.), flavonols including anthocyanins and condensed tannins are most abundant in the skins of the berries. Flavonols are important phytochemicals for viticulture and enology, but grape bHLH genes have rarely been examined. We identified 94 grape bHLH genes in a genome-wide analysis and performed Nr and GO function analyses for these genes. Phylogenetic analyses placed the genes into 15 clades, with some remaining orphans. 41 duplicate gene pairs were found in the grape bHLH gene family, and all of these duplicate gene pairs underwent purifying selection. Nine triplicate gene groups were found in the grape bHLH gene family and all of these triplicate gene groups underwent purifying selection. Twenty-two grape bHLH genes could be induced by PEG treatment and 17 grape bHLH genes could be induced by cold stress treatment including a homologous form of MYC2, VvbHLH007. Based on the GO or Nr function annotations, we found three other genes that are potentially related to anthocyanin or flavonol biosynthesis: VvbHLH003, VvbHLH007, and VvbHLH010. We also performed a cis-acting regulatory element analysis on some genes involved in flavonoid or anthocyanin biosynthesis and our results showed that most of these gene promoters contained G-box or E-box elements that could be recognized by bHLH family members.

Abstract:Abstract Background The B-BOX (BBX) proteins are the class of zinc-finger transcription factors and can regulate plant growth, development, and endure stress response. In plants, the BBX gene family has been identified in Arabidopsis , rice, and tomato. However, no systematic analysis of BBX genes has been undertaken in grapevine. Results In this study, 24 grapevine BBX ( VvBBX ) genes were identified by comprehensive bioinformatics analysis. Subsequently, the chromosomal localizations, gene structure, conserved domains, phylogenetic relationship, gene duplication, and cis -acting elements were analyzed. Phylogenetic analysis divided VvBBX genes into five subgroups. Numerous cis -acting elements related to plant development, hormone and/or stress responses were identified in the promoter of the VvBBX genes. The tissue-specific expressional dynamics of VvBBX genes demonstrated that VvBBXs might play important role in plant growth and development. The transcript analysis from transcriptome data and qRT-PCR inferred that 11 VvBBX genes were down-regulated in different fruit developmental stages, while three VvBBX genes were up-regulated. It is also speculated that VvBBX genes might be involved in multiple hormone signaling (ABA, ethylene, GA3, and CPPU) as transcriptional regulators to modulate berry development and ripening. VvBBX22 seems to be responsive to multiple hormone signaling, including ABA, ethylene GA3, and CPPU. Some VvBBX genes were strongly induced by Cu, salt, waterlogging, and drought stress treatment. Furthermore, the expression of VvBBX22 proposed its involvement in multiple functions, including leaf senescence, abiotic stress responses, fruit development, and hormone response. Conclusions Our results will provide the reference for functional studies of BBX gene family, and highlight its functions in grapevine berry development and ripening. The results will help us to better understand the complexity of the BBX gene family in abiotic stress tolerance and provide valuable information for future functional characterization of specific genes in grapevine.

Abstract:Grapevine (Vitis. vinifera L.) is one of the most economically important fruit crops throughout the world. However, grape production is increasingly impacted by numerous diseases, including downy mildew, caused by the oomycete Plasmopara viticola. In grapevine and other plants, members of the GATA family of transcription factors play key roles in light and phytohormone signaling. However, little is known about their potential roles in biotic defense responses. As a first step, we identified 27 GATA transcription factors in grapevine and defined their transcriptional responses to three biotic stress-related phytohormones (SA, MeJA, and BR) in callus cells, and challenge with P. viticola in a downy mildew-sensitive cultivar, V. vinifera ‘Pinot noir’, and a resistant cultivar, V. piasezkii ‘Liuba-8′. Many of the VvGATA genes had higher expression at 0.5 h after hormones treatments. Moreover, a group of VvGATAs was dramatically induced in ‘Liuba-8′ at 24 post infection by P. viticola. However, the same genes were significantly repressed and showed low expression levels in ‘Pinot noir’. Additionally, VvGATA27 was located in the nucleus and had transcriptional activity. Taken together, the study identified the GATA full gene families in grapes on phylogenetic analysis and protein structure. Moreover, this study provided a basis for discussing the roles of VvGATAs in response to hormones and P. viticola infection. Our results provided evidence for the selection of candidate genes against downy mildew and lay the foundation for further investigation of VvGATA transcription factors.

Abstract:Plant-specific YABBY (YAB) transcription factors play multiple roles in plant growth and development process. However, no comprehensive study has been performed in grapevines, especially to determine their roles in berry development and abiotic stress response. A total of seven VviYABs allocated to six chromosomal positions in grapevines were identified and classified into five subfamilies based on phylogenetic and structural analysis. Promoter element analysis and tissue-specific transcriptional response of VviYABs suggested that VviYABs might play vital roles in plant growth and development. VviYAB1 , 2 , 3 , and 5 showed significantly higher expression levels in vegetative/green organs than in mature/woody tissues, implying that VviYABs might be involved in the regulatory switch from immature to mature developmental phases. The expression of VviYAB1 , 2, 3, and VviFAS were gradually downregulated during berry developmental and ripening, which can be considered as putative molecular biomarkers between vegetative/green and mature/woody samples, and were used to identify key developmental and metabolic processes in grapevines. Furthermore, VviYAB1 expression was not markedly increased by gibberellic acid (GA 3 ) treatment alone, but displayed significant upregulation when GA 3 in combination with N-(2-chloro-4-pyridyl)-N′-phenylurea (CPPU) were applied, suggesting an involvement of VviYAB1 in fruit expansion by mediating cytokinin signaling pathway. Additionally, microarray and RNA-seq data suggested that VviYABs showed transcriptional regulation in response to various abiotic and biotic stresses, including salt, drought, Bois Noir , Erysiphe necator , and GLRaV-3 infection. Overall, our results provide a better understanding of the classification and functions of VviYABs during berry development and in response to abiotic and biotic stresses in grapevines.

Abstract:The dehydration responsive element-binding (DREB) proteins play a critical role in plant development and abiotic stress-mediated gene expression. Therefore, they represent one of the most attractive regulons for breeding programs. However, no comprehensive summary of grapevine DREB family genes is available. During this study, 38 VvDREB members were identified from the entire grapevine genome and its expression sequence tag assembly. These were organized into the same subgroups, A1 through A6, as for Arabidopsis DREBs. The VvDREB genes were distributed in 15 out of 19 chromosomes in grapevine. Multiple sequence alignments were performed and a three-dimensional structure was created to demonstrate sequence conservation. Microarray analysis showed potential regulatory roles for VvDREBs in responses to various abiotic stresses, hormone treatments, berry ripening, exposure to light, and bud development. Cis-acting regulatory elements, such as W-box, MYB-binding site, and light-responsive elements, were the most frequently found in the putative promoter regions. Furthermore, microarray transcriptional profiling of grapevine plants that over-expressed VvDREB23 revealed 248 up-regulated and 229 down-regulated genes, with fold-changes of >1.5 when compared with the empty vector control. Gene ontology classifications showed that different genes function in cellular glucan metabolism, lipid transport, the endomembrane system, cell wall structure, and other important metabolic and developmental processes, as well as in the regulation of molecular functions. Our report provides an overview and constitutes a foundation for further study of this VvDREB gene family. All the microarray data and transcription profiling of transgenic versus empty-vector control transformant grapevines were retrieved from the online resources.

Abstract:Xyloglucan endotransglucosylases/hydrolases (XTH) are key enzymes in cell wall reformulation. They have the dual functions of catalyzing xyloglucan endotransglucosylase (XET) and xyloglucan endonuclease (XEH) activity and play a crucial role in the responses against abiotic stresses, such as drought, salinity, and freezing. However, a comprehensive analysis of the XTH family and its functions in grapevine (Vitis vinifera L.) has not yet been completed. In this study, 34 XTHs were identified in the whole grapevine genome and then named according to their distribution on chromosomes. Based on a phylogenetic analysis including Arabidopsis XTHs, the VvXTHs were classified into three groups. Cis-element analysis indicated that these family members are related to most abiotic stresses. We further selected 14 VvXTHs from different groups and then examined their transcription levels under drought and salt stress. The results indicated that the transcription levels of selected VvXTHs in the leaves and roots presented the largest changes, suggesting that VvXTHs are likely to take part in the responses to drought and salt stress in grapevines. These results provide useful evidence for the further investigation of VvXTHs function in response to abiotic stresses in grapevine.
Genome-Wide Exploration of the Grape GLR Gene Family and Differential Responses of VvGLR3.1 and VvGLR3.2 to Low Temperature and Salt Stress

Abstract:Grapes, one of the oldest tree species globally, are rich in vitamins. However, environmental conditions such as low temperature and soil salinization significantly affect grape yield and quality. The glutamate receptor (GLR) family, comprising highly conserved ligand-gated ion channels, regulates plant growth and development in response to stress. In this study, 11 members of the VvGLR gene family in grapes were identified using whole-genome sequence analysis. Bioinformatic methods were employed to analyze the basic physical and chemical properties, phylogenetic trees, conserved domains, motifs, expression patterns, and evolutionary relationships. Phylogenetic and collinear analyses revealed that the VvGLRs were divided into three subgroups, showing the high conservation of the grape GLR family. These members exhibited 2 glutamate receptor binding regions (GABAb and GluR) and 3–4 transmembrane regions (M1, M2, M3, and M4). Real-time quantitative PCR analysis demonstrated the sensitivity of all VvGLRs to low temperature and salt stress. Subsequent localization studies in Nicotiana tabacum verified that VvGLR3.1 and VvGLR3.2 proteins were located on the cell membrane and cell nucleus. Additionally, yeast transformation experiments confirmed the functionality of VvGLR3.1 and VvGLR3.2 in response to low temperature and salt stress. These findings highlight the significant role of the GLR family, a highly conserved group of ion channels, in enhancing grape stress resistance. This study offers new insights into the grape GLR gene family, providing fundamental knowledge for further functional analysis and breeding of stress-resistant grapevines.
