Abstract:Alzheimer's disease (AD) has raised extensive concern in healthcare and academia as one of the most prevalent health threats to the elderly. Due to the irreversible nature of AD, early and accurate diagnoses are significant for effective prevention and treatment. However, diverse clinical symptoms and limited neuroimaging accuracy make diagnoses challenging. In this article, we built a brain network for each subject, which assembles several commonly used neuroimaging data simply and reasonably, including structural magnetic resonance imaging (MRI), diffusion-weighted imaging (DWI), and amyloid positron emission tomography (PET). Based on some existing research results, we applied statistical methods to analyze (i) the distinct affinity of AD burden on each brain region, (ii) the topological lateralization between left and right hemispheric sub-networks, and (iii) the asymmetry of the AD attacks on the left and right hemispheres. In the light of advances in graph convolutional networks for graph classifications and summarized characteristics of brain networks and AD pathologies, we proposed a regional brain fusion-graph convolutional network (RBF-GCN), which is constructed with an RBF framework mainly, including three sub-modules, namely, hemispheric network generation module, multichannel GCN module, and feature fusion module. In the multichannel GCN module, the improved GCN by our proposed adaptive native node attribute (ANNA) unit embeds within each channel independently. We not only fully verified the effectiveness of the RBF framework and ANNA unit but also achieved competitive results in multiple sets of AD stages' classification tasks using hundreds of experiments over the ADNI clinical dataset.

A novel interactive deep cascade spectral graph convolutional network with multi-relational graphs for disease prediction

Abstract:Graph neural networks (GNNs) have recently grown in popularity for disease prediction. Existing GNN-based methods primarily build the graph topological structure around a single modality and combine it with other modalities to acquire feature representations of acquisitions. The complicated relationship in each modality, however, may not be well highlighted due to its specificity. Further, relatively shallow networks restrict adequate extraction of high-level features, affecting disease prediction performance. Accordingly, this paper develops a new interactive deep cascade spectral graph convolutional network with multi-relational graphs (IDCGN) for disease prediction tasks. Its crucial points lie in constructing multiple relational graphs and dual cascade spectral graph convolution branches with interaction (DCSGBI). Specifically, the former designs a pairwise imaging-based edge generator and a pairwise non-imaging-based edge generator from different modalities by devising two learnable networks, which adaptively capture graph structures and provide various views of the same acquisition to aid in disease diagnosis. Again, DCSGBI is established to enrich high-level semantic information and low-level details of disease data. It devises a cascade spectral graph convolution operator for each branch and incorporates the interaction strategy between different branches into the network, successfully forming a deep model and capturing complementary information from diverse branches. In this manner, more favorable and sufficient features are learned for a reliable diagnosis. Experiments on several disease datasets reveal that IDCGN exceeds state-of-the-art models and achieves promising results.

Dementia classification using a graph neural network on imaging of effective brain connectivity

Abstract:Alzheimer's disease (AD) and Parkinson's disease (PD) are two of the most common forms of neurodegenerative diseases. The literature suggests that effective brain connectivity (EBC) has the potential to track differences between AD, PD and healthy controls (HC). However, how to effectively use EBC estimations for the research of disease diagnosis remains an open problem. To deal with complex brain networks, graph neural network (GNN) has been increasingly popular in very recent years and the effectiveness of combining EBC and GNN techniques has been unexplored in the field of dementia diagnosis. In this study, a novel directed structure learning GNN (DSL-GNN) was developed and performed on the imaging of EBC estimations and power spectrum density (PSD) features. In comparison to the previous studies on GNN, our proposed approach enhanced the functionality for processing directional information, which builds the basis for more efficiently performing GNN on EBC. Another contribution of this study is the creation of a new framework for applying univariate and multivariate features simultaneously in a classification task. The proposed framework and DSL-GNN are validated in four discrimination tasks and our approach exhibited the best performance, against the existing methods, with the highest accuracy of 94.0% (AD vs. HC), 94.2% (PD vs. HC), 97.4% (AD vs. PD) and 93.0% (AD vs. PD vs. HC). In a word, this research provides a robust analytical framework to deal with complex brain networks containing causal directional information and implies promising potential in the diagnosis of two of the most common neurodegenerative conditions.
Multi-modal Graph Neural Network for Early Diagnosis of Alzheimer's Disease from sMRI and PET Scans

Abstract:In recent years, deep learning models have been applied to neuroimaging data for early diagnosis of Alzheimer's disease (AD). Structural magnetic resonance imaging (sMRI) and positron emission tomography (PET) images provide structural and functional information about the brain, respectively. Combining these features leads to improved performance than using a single modality alone in building predictive models for AD diagnosis. However, current multi-modal approaches in deep learning, based on sMRI and PET, are mostly limited to convolutional neural networks, which do not facilitate integration of both image and phenotypic information of subjects. We propose to use graph neural networks (GNN) that are designed to deal with problems in non-Euclidean domains. In this study, we demonstrate how brain networks can be created from sMRI or PET images and be used in a population graph framework that can combine phenotypic information with imaging features of these brain networks. Then, we present a multi-modal GNN framework where each modality has its own branch of GNN and a technique is proposed to combine the multi-modal data at both the level of node vectors and adjacency matrices. Finally, we perform late fusion to combine the preliminary decisions made in each branch and produce a final prediction. As multi-modality data becomes available, multi-source and multi-modal is the trend of AD diagnosis. We conducted explorative experiments based on multi-modal imaging data combined with non-imaging phenotypic information for AD diagnosis and analyzed the impact of phenotypic information on diagnostic performance. Results from experiments demonstrated that our proposed multi-modal approach improves performance for AD diagnosis, and this study also provides technical reference and support the need for multivariate multi-modal diagnosis methods.

Immune System Behavior during Herpesvirus Infection in Childhood

Abstract:Background: Persistently infected cells by herpesvirus (HSV, CMV, EBV) and their dysfunction are associated with different disorders. The immune and endocrine systems are involved in pathogenesis of herpesvirus infection. Changes of IFN-γ, IL-4, DHEAS and cortisol level are a part of the regulatory mechanisms of the immune and endocrine system responses in persistent herpesvirus infection. Objectives: The aim of this study was to identify immunoregulatory mechanisms (clinical manifestations, cytokines level-IFN-γ, et IL-4, hormones level-DHEAS, cortisol, parameters of oxidative metabolism, enzymes of cell injury) and their consequences concerning clinical disease expression (low level of hemoglobin (Hb), leucocitopenia, high level of monocytes, hyper gamaglobulins, low level of NBT-test). Study design: 40 children (1-16 years old) with herpesvirus infection were analyzed. In patients routine laboratory investigations were performed: white blood cells count, lactate dehydrogenize-LDH, creatinin-kinaza- CPK, oxidative metabolism of the blood phagocytes, the ability of phagocytes nitro-blue tetrazolium-NBT reduction and immunoglobulin serum level. Serum levels of IFN-γ, IL-4, DHEAS and cortisol were measured by ELISA test. Normal healthy controls had negative ELISA tests for CMV, HSV and EBV Results: The high level of LDH, CPK, low ability of NBT reduction and hypergammaglobulins were detected. The increases of IFN-γ, IL-4 level, as well as, the decrease of DHEAS and cortisol level were present. The patients with the high level of IFN-γ, had the high level of LDH, CPK, GOT, GPT, the low level of Hb, leucocitopenia and monocytes. Conclusions: Two groups of patients were presented. First with the high level of IFN-γ (70%) and second with the high level of IL-4.The patients in the first group, with the high level of IFN-γ, had anemia, respiratory infections, BHR, labial HSV, stomatitis aphtosa. Vasculitis, anginae recidivans, was clinical manifestation characteristics for in patients in the second group with the high level of IL-4. The high level of LDH, CPK, the low ability of NBT reduction and hypergammaglobulins were detected. The patients with the high levels of IFN-γ, had the high level of LDH, CPK, GOT, GPT, the low level of Hb, leukopenia and monocytosis. The decreased level of DHEAS (50%) and the normal level of cortisol (76%) were present. The low levels of DHEAS followed the IgG high values while leucopenia (78%), was followed by high values of DHEAS. The patients with normal cortisol values had the significant monocytosis (80%) while patients with the low cortisol level had the high IgG (85%) level.

Abstract:As a deep learning method, graph convolution network (GCN) has the advantage of dealing with non-Euclidean domain problems and is constantly applied in the research of computer-aided diagnosis of Alzheimer's disease (AD). In graph-based methods for AD diagnosis, nodes can represent potential subjects with a set of vectors, and edges combine the interaction and similarity between subjects. However, for the three-dimensional neuroimage like structural Magnetic Resonance Imaging (sMRI) or Positron Emission Tomography (PET), due to the non-sequential of ROI (Region of Interest) features (compared with four-dimensional neuroimage), which makes the graph-based analysis approach more difficult. In this study, we obtained individual features by constructing brain network via health group indirectly, and then constructed a population-based GCN framework by expressing the subject population as adjacency matrix in graph to achieve the diagnosis of AD. The nodes in graph are associated with individual features, and edges are weighted by combining the phenotypic information, we further discuss the influence of phenotypic information on the classification performance of GCN. Compared with acquiring the ROI features of the brain regions as the input features of GCN, our proposed method remarkably improved the prediction accuracy based on both sMRI and PET images by about 5 to 10 percentage. Through our testing and experimental analysis on the public ADNI dataset, our method achieved improved performance for AD diagnosis and mild cognitive impairment conversion prediction tasks. Our proposed method also provides technical support for AD diagnosis using GCN method based on three-dimensional brain images.

Abstract:The human brain is a highly complex neurological system that has been the subject of continuous exploration by scientists. With the help of modern neuroimaging techniques, there has been significant progress made in brain disorder analysis. There is an increasing interest about utilizing artificial intelligence techniques to improve the efficiency of disorder diagnosis in recent years. However, these methods rely only on neuroimaging data for disorder diagnosis and do not explore the pathogenic mechanism behind the disorder or provide an interpretable result toward the diagnosis decision. Furthermore, the scarcity of medical data limits the performance of existing methods. As the hot application of graph neural networks (GNNs) in molecular graphs and drug discovery due to its strong graph-structured data learning ability, whether GNNs can also play a huge role in the field of brain disorder analysis. Thus, in this work, we innovatively model brain neuroimaging data into graph-structured data and propose knowledge distillation (KD) guided brain subgraph neural networks to extract discriminative subgraphs between patient and healthy brain graphs to explain which brain regions and abnormal functional connectivities cause the disorder. Specifically, we introduce the KD technique to transfer the knowledge of pretrained teacher model to guide brain subgraph neural networks training and alleviate the problem of insufficient training data. And these discriminative subgraphs are conducive to learn better brain graph-level representations for disorder prediction. We conduct abundant experiments on two functional magnetic resonance imaging datasets, i.e., Parkinson's disease (PD) and attention-deficit/hyperactivity disorder (ADHD), and experimental results well demonstrate the superiority of our method over other brain graph analysis methods for disorder prediction accuracy. The interpretable experimental results given by our method are consistent with corresponding medical research, which is encouraging to provide a potential for deeper brain disorder study.

Abstract:Multimodal brain networks characterize complex connectivities among different brain regions from both structural and functional aspects and provide a new means for mental disease analysis. Recently, Graph Neural Networks (GNNs) have become a de facto model for analyzing graph-structured data. However, how to employ GNNs to extract effective representations from brain networks in multiple modalities remains rarely explored. Moreover, as brain networks provide no initial node features, how to design informative node attributes and leverage edge weights for GNNs to learn is left unsolved. To this end, we develop a novel multiview GNN for multimodal brain networks. In particular, we regard each modality as a view for brain networks and employ contrastive learning for multimodal fusion. Then, we propose a GNN model which takes advantage of the message passing scheme by propagating messages based on degree statistics and brain region connectivities. Extensive experiments on two real-world disease datasets (HIV and Bipolar) demonstrate the effectiveness of our proposed method over state-of-the-art baselines.

Abstract: Specifically purified antibodies to streptococcal A carbohydrate (SACHO) from both related and unrelated Sprague-Dawley rats were found to possess cross-specific idiotypic determinants (ID 1). Anti-SACHO antisera from a single animal possessed both antibodies with these common idiotypic determinants and a distinct population with unique idiotypic determinants (ID 2). Undetectable in preimmune sera, removed by absorption on specific immunoabsorbents and intimately involved in the antibody combining site, ID 1 reveals the similarity of certain variable region structural features shared by antibodies from both related and unrelated individuals.

Abstract:Graph neural network (GNN) is a formidable deep learning framework that enables the analysis and modeling of intricate relationships present in data structured as graphs. In recent years, a burgeoning interest has arisen in exploiting the latent capabilities of GNN for healthcare-based applications, capitalizing on their aptitude for modeling complex relationships and unearthing profound insights from graph-structured data. However, to the best of our knowledge, no study has systemically reviewed the GNN studies conducted in the healthcare domain. This study has furnished an all-encompassing and erudite overview of the prevailing cutting-edge research on GNN in healthcare. Through analysis and assimilation of studies, current research trends, recurrent challenges, and promising future opportunities in GNN for healthcare applications have been identified. China emerged as the leading country to conduct GNN-based studies in the healthcare domain, followed by the USA, UK, and Turkey. Among various aspects of healthcare, disease prediction and drug discovery emerge as the most prominent areas of focus for GNN application, indicating the potential of GNN for advancing diagnostic and therapeutic approaches. This study proposed research questions regarding diverse aspects of GNN in the healthcare domain and addressed them through an in-depth analysis. This study can provide practitioners and researchers with profound insights into the current landscape of GNN applications in healthcare and can guide healthcare institutes, researchers, and governments by demonstrating the ways in which GNN can contribute to the development of effective and efficient healthcare systems.

Abstract:With the development of sequencing technology, various forms of biomedical data, including genomics, transcriptomics, proteomics, microbiomics, and metabolomics data, are increasingly emerging. These data are an external manifestation of cell activity and mechanism. How to deeply analyze these data is critical to uncovering and understanding the nature of life. Due to the heterogeneousness and complexity of these data, it is a vastly challenging task for traditional machine learning to deal with it. Over the recent ten years, a new machine learning framework called graph neural networks (GNNs) has been proposed. The graph is a very powerful tool to represent a complex system. The GNNs is becoming a key to open the mysterious door of life. In this paper, we focused on summarizing state-ofthe- art GNNs algorithms (GraphSAGE, graph convolutional network, graph attention network, graph isomorphism network and graph auto-encoder), briefly introducing the main principles behind them. We also reviewed some applications of the GNNs to the area of biomedicine, and finally discussed the possible developing direction of GNNs in the future.

Abstract:Graph neural networks (GNNs) are powerful machine learning models designed to handle irregularly structured data. However, their generic design often proves inadequate for analyzing brain connectomes in Alzheimer's Disease (AD), highlighting the need to incorporate domain knowledge for optimal performance. Infusing AD-related knowledge into GNNs is a complicated task. Existing methods typically rely on collaboration between computer scientists and domain experts, which can be both time-intensive and resource-demanding. To address these limitations, this paper presents a novel self-guided, knowledge-infused multimodal GNN that autonomously incorporates domain knowledge into the model development process. Our approach conceptualizes domain knowledge as natural language and introduces a specialized multimodal GNN capable of leveraging this uncurated knowledge to guide the learning process of the GNN, such that it can improve the model performance and strengthen the interpretability of the predictions. To evaluate our framework, we curated a comprehensive dataset of recent peer-reviewed papers on AD and integrated it with multiple real-world AD datasets. Experimental results demonstrate the ability of our method to extract relevant domain knowledge, provide graph-based explanations for AD diagnosis, and improve the overall performance of the GNN. This approach provides a more scalable and efficient alternative to inject domain knowledge for AD compared with the manual design from the domain expert, advancing both prediction accuracy and interpretability in AD diagnosis.

Brain-Aware Readout Layers in GNNs: Advancing Alzheimer's early Detection and Neuroimaging

Abstract:Alzheimer's disease (AD) is a neurodegenerative disorder characterized by progressive memory and cognitive decline, affecting millions worldwide. Diagnosing AD is challenging due to its heterogeneous nature and variable progression. This study introduces a novel brain-aware readout layer (BA readout layer) for Graph Neural Networks (GNNs), designed to improve interpretability and predictive accuracy in neuroimaging for early AD diagnosis. By clustering brain regions based on functional connectivity and node embedding, this layer improves the GNN's capability to capture complex brain network characteristics. We analyzed neuroimaging data from 383 participants, including both cognitively normal and preclinical AD individuals, using T1-weighted MRI, resting-state fMRI, and FBB-PET to construct brain graphs. Our results show that GNNs with the BA readout layer significantly outperform traditional models in predicting the Preclinical Alzheimer's Cognitive Composite (PACC) score, demonstrating higher robustness and stability. The adaptive BA readout layer also offers enhanced interpretability by highlighting task-specific brain regions critical to cognitive functions impacted by AD. These findings suggest that our approach provides a valuable tool for the early diagnosis and analysis of Alzheimer's disease.

Abstract:Neurological disease is one of the most common types of dementia that predominantly concerns the elderly. In clinical approaches, identifying its premature stages is complicated, and no biomarker is comprehended to be thorough in witnessing neurological disorders in their earlier stages. Deep learning approaches have attracted much attention in the scientific community using scanned images. They differ from simple machine learning (ML) algorithms in that they study the most favorable depiction of untreated images. Deep learning is helpful in the neuroimaging analysis of neurological diseases with subtle and dispersed changes because it can discover abstract and complicated patterns. The current study discusses a vital part of deep learning and looks at past work that has been used to switch between different ML algorithms that can predict neurological diseases. Convolution Neural Networks, Generative Adversarial Network, Recurrent Neural Network, Deep Belief Network, Auto Encoder, and other algorithms for Alzheimer's illness prediction have been considered. Many publications on preprocessing methods, such as scaling, correction, stripping, and normalizing, have been evaluated.

Abstract:Graph neural networks (GNNs) are proficient machine learning models in handling irregularly structured data. Nevertheless, their generic formulation falls short when applied to the analysis of brain connectomes in Alzheimer's Disease (AD), necessitating the incorporation of domain-specific knowledge to achieve optimal model performance. The integration of AD-related expertise into GNNs presents a significant challenge. Current methodologies reliant on manual design often demand substantial expertise from external domain specialists to guide the development of novel models, thereby consuming considerable time and resources. To mitigate the need for manual curation, this paper introduces a novel self-guided knowledge-infused multimodal GNN to autonomously integrate domain knowledge into the model development process. We propose to conceptualize existing domain knowledge as natural language, and devise a specialized multimodal GNN framework tailored to leverage this uncurated knowledge to direct the learning of the GNN submodule, thereby enhancing its efficacy and improving prediction interpretability. To assess the effectiveness of our framework, we compile a comprehensive literature dataset comprising recent peer-reviewed publications on AD. By integrating this literature dataset with several real-world AD datasets, our experimental results illustrate the effectiveness of the proposed method in extracting curated knowledge and offering explanations on graphs for domain-specific applications. Furthermore, our approach successfully utilizes the extracted information to enhance the performance of the GNN.

Abstract:Noninvasive medical neuroimaging has yielded many discoveries about the brain connectivity. Several substantial techniques mapping morphological, structural and functional brain connectivities were developed to create a comprehensive road map of neuronal activities in the human brain -namely brain graph. Relying on its non-Euclidean data type, graph neural network (GNN) provides a clever way of learning the deep graph structure and it is rapidly becoming the state-of-the-art leading to enhanced performance in various network neuroscience tasks. Here we review current GNN-based methods, highlighting the ways that they have been used in several applications related to brain graphs such as missing brain graph synthesis and disease classification. We conclude by charting a path toward a better application of GNN models in network neuroscience field for neurological disorder diagnosis and population graph integration. Abstract:Exploring the complex structure of the human brain is crucial for understanding its functionality and diagnosing brain disorders. Thanks to advancements in neuroimaging technology, a novel approach has emerged that involves modeling the human brain as a graph-structured pattern, with different brain regions represented as nodes and the functional relationships among these regions as edges. Moreover, graph neural networks (GNNs) have demonstrated a significant advantage in mining graph-structured data. Developing GNNs to learn brain graph representations for brain disorder analysis has recently gained increasing attention. However, there is a lack of systematic survey work summarizing current research methods in this domain. In this paper, we aim to bridge this gap by reviewing brain graph learning works that utilize GNNs. We first introduce the process of brain graph modeling based on common neuroimaging data. Subsequently, we systematically categorize current works based on the type of brain graph generated and the targeted research problems. To make this research accessible to a broader range of interested researchers, we provide an overview of representative methods and commonly used datasets, along with their implementation sources. Finally, we present our insights on future research directions. Interpretable Graph Neural Networks for Connectome-Based Brain Disorder Analysis

Abstract:Human brains lie at the core of complex neurobiological systems, where the neurons, circuits, and subsystems interact in enigmatic ways. Understanding the structural and functional mechanisms of the brain has long been an intriguing pursuit for neuroscience research and clinical disorder therapy. Mapping the connections of the human brain as a network is one of the most pervasive paradigms in neuroscience. Graph Neural Networks (GNNs) have recently emerged as a potential method for modeling complex network data. Deep models, on the other hand, have low interpretability, which prevents their usage in decision-critical contexts like healthcare. To bridge this gap, we propose an interpretable framework to analyze disorder-specific Regions of Interest (ROIs) and prominent connections. The proposed framework consists of two modules: a brain-network-oriented backbone model for disease prediction and a globally shared explanation generator that highlights disorder-specific biomarkers including salient ROIs and important connections. We conduct experiments on three real-world datasets of brain disorders. The results verify that our framework can obtain outstanding performance and also identify meaningful biomarkers. Multi-Modal Diagnosis of Alzheimer's Disease using Interpretable Graph Convolutional Networks

Abstract:The interconnection between brain regions in neurological disease encodes vital information for the advancement of biomarkers and diagnostics. Although graph convolutional networks are widely applied for discovering brain connection patterns that point to disease conditions, the potential of connection patterns that arise from multiple imaging modalities has yet to be fully realized. In this paper, we propose a multi-modal sparse interpretable GCN framework (SGCN) for the detection of Alzheimer's disease (AD) and its prodromal stage, known as mild cognitive impairment (MCI). In our experimentation, SGCN learned the sparse regional importance probability to find signature regions of interest (ROIs), and the connective importance probability to reveal disease-specific brain network connections. We evaluated SGCN on the Alzheimer's Disease Neuroimaging Initiative database with multi-modal brain images and demonstrated that the ROI features learned by SGCN were effective for enhancing AD status identification. The identified abnormalities were significantly correlated with AD-related clinical symptoms. We further interpreted the identified brain dysfunctions at the level of large-scale neural systems and sex-related connectivity abnormalities in AD/MCI. The salient ROIs and the prominent brain connectivity abnormalities interpreted by SGCN are considerably important for developing novel biomarkers. These findings contribute to a better understanding of the network-based disorder via multi-modal diagnosis and offer the potential for precision diagnostics. Abstract:Graph neural network (GNN)-based fault diagnosis (FD) has received increasing attention in recent years, due to the fact that data coming from several application domains can be advantageously represented as graphs. Indeed, this particular representation form has led to superior performance compared to traditional FD approaches. In this review, an easy introduction to GNN, potential applications to the field of fault diagnosis, and future perspectives are given. First, the paper reviews neural network-based FD methods by focusing on their data representations, namely, time-series, images, and graphs. Second, basic principles and principal architectures of GNN are introduced, with attention to graph convolutional networks, graph attention networks, graph sample and aggregate, graph auto-encoder, and spatial-temporal graph convolutional networks. Third, the most relevant fault diagnosis methods based on GNN are validated through the detailed experiments, and conclusions are made that the GNN-based methods can achieve good fault diagnosis performance. Finally, discussions and future challenges are provided.
