Abstract:This study was undertaken in order to explore the practical effectiveness of the environmental DNA (eDNA) metabarcoding approach in evaluating fish composition and diversity in a high heterogeneous rocky reef habitat. We assessed the fish composition and diversity characteristics of the rocky reef habitat at Dachen Islands, Taizhou and the Zhejiang Province in China in November 2020 by comparing two methods: multi-mesh gillnets and eDNA. A comparative analysis was carried out on the fish composition and diversity characteristics gained under the two methods by using taxonomy, ecotypes and diversity indices. The results showed that there were 28 species of fish collected through gillnets, distributed under 24 genera, 19 families, 6 orders and one class. Among them, 4, 18, and 6 species of near-surface, near groundfish and groundfish were found, respectively, with Thryssa mystax, Johnius belangerii , and Sebastiscus marmoratus being the dominant species in each water layer. A total of 81 species of fish detected by eDNA metabarcoding belonging to 67 genera, 46 families, 15 orders and 2 classes. The near-surface, near groundfish and groundfish species were 17, 42, and 22, with Thryssa vitrirostris, Benthosema pterotum, Harpadon nehereus , and Dasyatis akajei being the dominant species in each water layer. Twenty species (71.4%) and 41 species (50.6%) of reef fish were counted by gillnets and eDNA, respectively. The results showed that multi-mesh gillnets can accurately obtain information on fish composition in rocky reef habitats, but with some selectivity. The eDNA technology can detect species not collected by gillnets, but the number of species detected in areas with fast water velocity is significantly less than other eDNA stations where the water velocity is slow. In summary, the combination of traditional nets and eDNA will provide more information on taxonomic diversity and population biomass, transforming natural resource management and ecological studies of fish communities on a larger spatial and temporal scale.

Abstract:Non-destructive and more effective approaches are needed in the context of monitoring the biodiversity of fish. Accordingly, the emergence of environmental DNA (eDNA) technology provides a valuable and non-invasive means to evaluate fish community diversity in marine ecosystems. In this study, we used eDNA metabarcoding to investigate the species composition and diversity of fish communities in the Xiamen Sea to explore the feasibility of applying this technology toward the characterization of fish diversity in this region. A total of 98 fish species across 16 orders, 52 families, and 77 genera were identified. Most of these species have been previously reported in traditional fishery resource surveys conducted in the Xiamen Sea. Species with relatively high sequence abundance included Johnius belangerii (relative abundance 58.42%), Hemitrygon akajei (11.68%), Monacanthus chinensis (4.99%), Arius sinensis (3.24%), and Solea ovata (2.67%), with J. belangerii present across all 13 stations sampled. The α-diversity indices revealed that the highest levels of fish diversity and evenness were observed at station S4 in the western sea area, while station S7 located at the Jiulong River estuary exhibited the lowest levels. The β-diversity analysis revealed a significant similarity in fish community structure among certain geographically distant stations, such as S4–S6, S8–S10, and S12 and S13. The results of this study suggest that eDNA technology can be employed to detect the composition and diversity of fish species in the Xiamen Sea, holding significant potential for fish biodiversity monitoring and conservation.

Abstract:Introduction: Biodiversity loss poses a significant environmental challenge, particularly in aquatic ecosystems. The advent of environmental DNA (eDNA) sampling technology offers a promising tool for monitoring biological communities with purported high efficiency. Yet, its efficacy compared to traditional sampling methods remains underexplored, especially in fish diversity research. Methods: This study conducted a comparative analysis of fish diversity and distribution across 29 sampling points within the rivers of the Changqing Nature Reserve, Central China, employing both eDNA techniques and traditional sampling methods. Results: A total of 46 unique fish species were identified through this comprehensive approach. eDNA sampling detected 34 species, surpassing the 22 species identified by traditional methods. Interestingly, 10 species were detected by both methods, while traditional methods exclusively identified 12 species not detected by eDNA, and eDNA uniquely identified an additional 24 species. Despite eDNA's broader species detection range, traditional sampling methods typically yielded higher Shannon diversity index values. Both β-diversity indices (Bray-Curtis and Jaccard) and multivariate analyses (NMDS and PCoA) were applied, revealing no significant statistical differences in biodiversity measurement between the two sampling methods. Discussion: The findings suggest that while eDNA sampling excels in identifying a wider range of species, it does not significantly outperform traditional methods in overall biodiversity assessment. By integrating both methodologies, this study demonstrates a more comprehensive and precise assessment of riverine biodiversity, underscoring the benefits of a synergistic approach for enhancing species detection and understanding distribution patterns. The combined methodology notably improves alpha diversity evaluations, particularly regarding Shannon diversity and Berger-Parker dominance. This integrated approach advocates for the amalgamation of data from both eDNA and conventional methods, fostering a robust and accurate biodiversity appraisal.

Abstract:With the decrease in fish diversity, the monitoring of fish has become a current research hotspot. Here, the fish diversity and spatial distribution along a salinity gradient (0.28‰–3.32‰) in Xinglinwan Reservoir, China, were investigated using eDNA and the TSM. With the combination of both methods, 12 species from 6 orders, 9 families, and 11 genera were observed. The invasive species Oreochromis niloticus had the highest relative abundance, accounting for 56.91% in the TSM and 89.80% in eDNA, respectively. eDNA detected 83.33% of the species detected using the TSM, and an additional six species (50.0% of the total species) were detected via only eDNA. Moreover, eDNA supplemented the unavailable abundance data from the TSM. The TSM revealed that the diversity and relative abundance of fish inhabiting seawater and brackish water increased with an increase in salinity, but this was not found using eDNA. Thus, our study highlights that Xinglinwan Reservoir has a low species richness and is suffering from the great harm of ecological invasion. Our findings also show that eDNA could be reliable for providing a comprehensive picture of fish, but discriminating the spatial heterogeneity of fish communities is a challenge for its widespread adoption in lentic brackish systems.

Abstract:Fish diversity, an important indicator of aquatic ecosystem health, is declining due to water pollution, overfishing, climate change, and invasive species. Effective surveying and monitoring are required to protect fish diversity. Here, a high-sensitivity environmental DNA (eDNA) metabarcoding technique was used to investigate fish diversity in the Danjiang River, Shaanxi Province, China. In total, 59 species were identified in eight orders, 19 families, and 40 genera. Cypriniformes and Perciformes were the main groups in the survey area, while Cyprinidae accounted for 50.85% of the total fish species. Rhinogobius similis (19%), Hemibarbus umbrifer (11%), Gnathopogon herzensteini (10%), Triplophysa stewarti (8%), and Zacco platypus (7%) were the dominant species. Eight rare and two exotic fish species were identified. Combined with analysis of historical data, the richness of fish identified using eDNA metabarcoding was significantly higher than that of fish captured in ground cages. Temperature, pH, and oxidation-reduction potential are the main environmental factors that affect the spatial distribution of fish communities. These results suggest that eDNA metabarcoding could be a new tool with broad application prospects; however, local databases must be improved. This study provides theoretical data and a methodological reference for protecting and managing fish diversity in the Qinling Mountains.

Abstract:Comprehending fish diversity through multiple dimensions is a crucial aspect in advancing our understanding of fish populations and promoting sustainable fisheries as well as diversity conservation. Traditional research on fish diversity has been limited to non-genetic methods. The advent of environmental DNA (eDNA) technology enables simultaneous examination of both non-genetic and genetic aspects of fish diversity. In this study, we evaluated the ability of eDNA to capture multidimensional fish diversity in the northern South China Sea, with emphasis on phylogenetic diversity. The effect of environmental change and geographical location on multidimensional fish diversity across different seasons was also investigated. The analysis of species accumulation curves revealed that the observed species richness approached an asymptote, achieving 94.7% and 89.5% of the predicted values during the summer and winter, respectively. Alpha diversity of taxonomic (species, 225 vs. species, 102), functional (FRic, 0.51 vs. FRic, 0.19), and phylogenetic (PD, 26.27 vs. PD, 15.81) dimensions were found to be higher in summer compared to winter, with environmental factors significantly influencing these diversities across seasons. Regarding the three dimensions of beta diversity, replacement made a greater relative contribution to total taxonomic, functional, and phylogenetic beta diversity than richness difference. These effects were primarily influenced by water environment factors (e.g., NO2 −, SiO3 2−, surface temperature) during the summer and geographical factors (e.g., longitude and latitude) during the winter. This study provides evidence supporting the feasibility of utilizing eDNA techniques to uncover fish diversity in multiple dimensions, with a specific emphasis on its intrinsic genetic characteristics, which hold substantial value for the protection of diversity and the scientific administration of fishery resources.

Abstract:Environmental DNA (eDNA), coupled with PCR and next‐generation sequencing, and electrofishing were used to compare their effects in identifying fish community characteristics. Our results demonstrated that eDNA metabarcoding can be used as an effective tool in revealing fish composition and diversity, which is important for using the eDNA technique in aquatic field monitoring. Fish are vital in river ecosystems; however, traditional investigations of fish usually cause ecological damage. Extracting DNA from aquatic environments and identifying DNA sequences offer an alternative, noninvasive approach for detecting fish species. In this study, the effects of environmental DNA (eDNA), coupled with PCR and next‐generation sequencing, and electrofishing for identifying fish community composition and diversity were compared. In three subtropical rivers of southern China, fish specimens and eDNA in water were collected along the longitudinal (upstream–downstream) gradient of the rivers. Both fish population parameters, including species abundance and biomass, and eDNA OTU richness grouped 38 sampling sites into eight spatial zones with significant differences in local fish community composition. Compared with order‐/family‐level grouping, genus‐/species‐level grouping could more accurately reveal the differences between upstream zones I−III, midstream zones IV−V, and downstream zones VI–VIII. From the headwaters to the estuary, two environmental gradients significantly influenced the longitudinal distribution of the fish species, including the first gradient composed of habitat and physical water parameters and the second gradient composed of chemical water parameters. The high regression coefficient of alpha diversity between eDNA and electrofishing methods as well as the accurate identification of dominant, alien, and biomarker species in each spatial zone indicated that eDNA could characterize fish community attributes at a level similar to that of traditional approaches. Overall, our results demonstrated that eDNA metabarcoding can be used as an effective tool for revealing fish composition and diversity, which is important for using the eDNA technique in aquatic field monitoring.

Abstract:In open ocean environment with rich biodiversity, the assessment of fish resources is critical to the development of marine ecosystems and the sustainable use of resources. Environmental DNA (eDNA) metabarcoding is a new, constantly evolving tool and has recently been used to examine deep-sea eukaryotic diversity and communities. Here, eDNA metabarcoding was used to monitor fish populations in the central Pacific Ocean to understand the distribution of marine biodiversity in the region and investigate the abundance of dominant species. Water samples in present study were collected from three habitats, a total of 73 fish species from 41 families were detected, of which, 15 fish species from 10 families were found to be dominant species. What is more, the dominant species: Elagatis bipinnulata, Encrasicholina punctifer, Euthynnus affinis, lisha elongata, Nomeus gronovii, Reinhardtius hippoglossoides, Vinciguerria nimbaria had significant differences between habitats (p<0.05 or p<0.01). Alpha diversity indicated that the fish community composition in the three habitats was generally high, which was the highest at the Equator habitat. Beta diversity based on Bray–Curtis and Jaccard indices indicated that the fish composition of the three habitats overlapped in part, but there were not significantly different (p >0.05). Regression analyses indicated that there was an overall correlation in the biomass and reads richness (p <0.05) of Thunnus obesus and Katsuwonus pelami This study not only verities the validity and accuracy of eDNA technology applied to pelagic fish biodiversity assessment but also provides systematic cases for fish resource surveys in other sea areas and lays the foundation for oceanic fish resource monitoring.
Assessing a megadiverse but poorly known community of fishes in a tropical mangrove estuary through environmental DNA (eDNA) metabarcoding

Abstract:Biodiversity surveys are crucial for monitoring the status of threatened aquatic ecosystems, such as tropical estuaries and mangroves. Conventional monitoring methods are intrusive, time-consuming, substantially expensive, and often provide only rough estimates in complex habitats. An advanced monitoring approach, environmental DNA (eDNA) metabarcoding, is promising, although only few applications in tropical mangrove estuaries have been reported. In this study, we explore the advantages and limitations of an eDNA metabarcoding survey on the fish community of the Merbok Estuary (Peninsular Malaysia). COI and 12S eDNA metabarcoding assays collectively detected 178 species from 127 genera, 68 families, and 25 orders. Using this approach, significantly more species have been detected in the Merbok Estuary over the past decade (2010-2019) than in conventional surveys, including several species of conservation importance. However, we highlight three limitations: (1) in the absence of a comprehensive reference database the identities of several species are unresolved; (2) some of the previously documented specimen-based diversity was not captured by the current method, perhaps as a consequence of PCR primer specificity, and (3) the detection of non-resident species-stenohaline freshwater taxa (e.g., cyprinids, channids, osphronemids) and marine coral reef taxa (e.g., holocentrids, some syngnathids and sharks), not known to frequent estuaries, leading to the supposition that their DNA have drifted into the estuary through water movements. The community analysis revealed that fish diversity along the Merbok Estuary is not homogenous, with the upstream more diverse than further downstream. This could be due to the different landscapes or degree of anthropogenic influences along the estuary. In summary, we demonstrated the practicality of eDNA metabarcoding in assessing fish community and structure within a complex and rich tropical environment within a short sampling period. However, some limitations need to be considered and addressed to fully exploit the efficacy of this approach.
Comparison of environmental DNA metabarcoding and bottom trawling for detecting seasonal fish communities and habitat preference in a highly disturbed estuary

Abstract:Environmental DNA (eDNA) metabarcoding has been used to study fish diversity in various aquatic ecosystems. However, studies on fish community structure in estuarine ecosystems have not been well corroborated by eDNA metabarcoding, and comparisons with bottom trawling are lacking. We used eDNA sequencing of mitochondrial 12S rRNA gene to investigate the fish species composition and relative abundance, community temporal and spatial variations, and community-environment relationship of the Pearl River Estuary during spring and autumn. Then, we compared these results with those obtained by bottom trawling. Results showed that eDNA metabarcoding detected more species (214 vs 90), genera (148 vs 69), families (67 vs 38), and a significantly greater number of species at each station. Results of nonmetric multidimensional scaling and permutational multivariate analysis of variance based on the Bray-Curtis dissimilarity index indicated that eDNA metabarcoding detected significant differences in fish communities between spring and autumn, which was similar to the bottom trawling results. eDNA metabarcoding revealed that the fish community differences increased with spatial distance among stations. However, when we compared results of the two methods using principal coordinates analysis, we observed discordance in the fish community differences among sites. eDNA metabarcoding may provide new insights into and a more detailed and comprehensive understanding of estuarine ecosystems. Additionally, eDNA metabarcoding revealed that salinity and temperature were closely linked to fish community composition in spring, and salinity and dissolved oxygen were closely associated with fish community composition in autumn. In conclusion, eDNA metabarcoding may represent an important supplementary method, or even replace current methods, to monitor and assess temporal and spatial variation of fish communities and infer the community-environment relationship, especially in estuarine ecosystems, which are difficult to sample using traditional methods.

Abstract:The comprehensive analysis of multiple biological communities is essential for assessing diversities within mangrove ecosystems, yet such studies are infrequent. Environmental DNA (eDNA) facilitates the simultaneous exploration of organisms across various levels within a single ecosystem. In this investigation, 16S rRNA, cytochrome C oxidase I (COI), and Mito-fish primers were employed to characterize the microbiome, eukaryotic plankton, and fish communities, along with their intricate interactions, across 24 samples from three Chinese mangrove reservoirs. The resulting dataset encompasses 3779 taxonomic groups (genus level), spanning from the microbiome to vertebrates. Diversity analysis unveiled a higher level of stability in the microbiome community compared to plankton, underscoring the superior site-specificity of plankton. The association analysis revealed that biodiversity was primarily affected by temperature, turbidity, and fluorescent dissolved organic matter (fDOM). Notably, the physicochemical factors, turbidity, and fDOM had a more pronounced impact on the microbiome than on plankton, explaining their distinct sensitivities to site-specific conditions. Network analysis constructed 15 biological interaction subnetworks representing various community connections. The most connected genera in each subnetwork, highly responsive to different environmental factors, could serve as potential indicators of distinct ecosystem states. In summary, our findings represent the first comparison of the response sensitivities of different communities and the construction of their interaction networks in mangrove environments. These results contribute valuable insights into marine ecosystem dynamics and the role of environmental factors in shaping biodiversity.

Abstract:With the decrease in biodiversity in freshwater ecosystems, the monitoring of fish has become a current research hotspot. The eDNA-based method has been applied to a variety of single-type water systems (i.e., rivers, lakes, or oceans), but it has not been applied to river–lake-connected systems. We collected eDNA from water samples from the Changjiang River–Shijiu Lake connected system (including the lake area, river channel, and river section) and discussed the fish diversity characteristics of the connected system. A total of 180 samples were collected, and the fish community was analyzed using eDNA metabarcoding of the mitochondrial 12 s region. We finally identified 66 taxa of fish, including one at the order level, two at the family level, 9 at the subfamily level, 20 at the genus level, and 34 annotated to the species level. The number of fish species in the river–lake connected system was greater than that in a single-type water system. The lake area, river channel, and river section had a high degree of overlap in fish composition, and the maximum number of fish was in the river section. There was no significant difference in α diversity index among the three types of waters, but there were significant differences in fish relative abundance, which was dominated by different species. The distribution of three migratory fish (Elopichthys bambusa, Ctenopharyngodon idella, and Hypophthalmichthyinae sp.) accorded with the unique life history migration strategy in the middle and lower reaches of the Changjiang River. Our results provide detailed data on fish diversity and have important implications for the long-term management and conservation of river–lake connected systems in the lower reaches of the Changjiang River. Our research further proves that eDNA can be used to monitor the biodiversity of river–lake connected systems and reflect their spatial characteristics. As a continuously explored method, eDNA shows great potential in the study of fish diversity in river–lake systems.

Abstract:Fish, as top predators in aquatic ecosystems, play an important role in maintaining the structure and functioning of these ecosystems, making their diversity a topic of great interest. This study focused on the Yangtze River Basin to investigate the fish community structure and diversity using environmental DNA (eDNA) technology. The results showed that a total of 71616 fish operational taxonomic units (OTUs) and 90 fish belonging to 23 families were detected, with the Cyprinidae family being the dominant group, followed by the Cobitidae, Amblycipitidae, etc. Compared to historical traditional morphological fish surveys, the quantity of fish detected using eDNA was relatively low, but the overall distribution pattern of fish communities was generally consistent. The highest fish Shannon-Wiener diversity index in the Yangtze River Basin sites reaches 2.60 with an average value of 1.25. The fish diversity index was higher in the downstream compared to the middle and upstream regions, and there were significant differences among different sampling sites. Significant environmental factors influencing α-diversity included chlorophyll-a, chemical oxygen demand, dissolved oxygen, total nitrogen, and elevation. Non-metric multidimensional scaling (NMDS) analysis revealed significant differences in fish community composition between the upstream and middle/lower reaches of the Yangtze River, while the composition of fish communities in the middle and lower reaches was more similar. Redundancy analysis (RDA) indicated that total organic carbon (TOC) was positively correlated with fish community distribution in the upstream, while water temperature and NO3-N were negatively correlated with fish distribution in the upstream. NH3-N and CODMn were negatively correlated with fish distribution in the middle and downstream regions, indicating a relatively severe water pollution in these areas. Additionally, fish communities in the Yangtze River displayed a typical distance decay pattern.

eDNA metabarcoding as a promising conservation tool to monitor fish diversity in Beijing water systems compared with ground cages

Abstract:Fish diversity, an important indicator of the health of aquatic ecosystems, is declining sharply due to water pollution, overfishing, climate change, and species invasion. For protecting fish diversity, effective surveying and monitoring are prerequisites. In this study, eDNA (environmental DNA) metabarcoding and ground cages were used to survey the fish diversity of the Chaobai and Beiyun Rivers in Beijing. Based on the two methods, we identified 40 species, belonging to 35 genera, 18 families, and six orders. The richness of fish identified by eDNA metabarcoding was significantly higher than that captured by ground cages in both rivers. The fish captured by the ground cage method were all recognized by eDNA metabarcoding, except Squalidus wolterstorffi and Saurogobio dabryi , which were captured only in ground cages. The correlation of relative abundance between the two methods was affected by the properties of the rivers, such as the flow rate. Fish caught by ground cage in the Beiyun River were identified by eDNA, but not in the Chaobai River. Our results also suggest that the Chaobai River has higher fish diversity than the Beiyun River and different community assemblage. In addition to differences in the natural properties of the focal rivers, the development of urbanization is also an important contributor to different community structures overserved. eDNA metabarcoding as a new survey tool has great application prospects, it provides certain theoretical data and methodological references for the protection and management of river fish diversity.

Abstract:Freshwater fish biodiversity is quickly decreasing and requires effective monitoring and conservation. Environmental DNA (eDNA)‐based methods have been shown to be highly sensitive and cost‐efficient for aquatic biodiversity surveys, but few studies have systematically investigated how spatial sampling design affects eDNA‐detected fish communities across lentic systems of different sizes. We compared the spatial patterns of fish diversity determined using eDNA in three lakes of small (SL; 3 ha), medium (ML; 122 ha) and large (LL; 4,343 ha) size using a spatially explicit grid sampling method. A total of 100 water samples (including nine, 17 and 18 shoreline samples and six, 14 and 36 interior samples from SL, ML and LL, respectively) were collected, and fish communities were analysed using eDNA metabarcoding of the mitochondrial 12S region. Together, 30, 35 and 41 fish taxa were detected in samples from SL, ML, and LL, respectively. We observed that eDNA from shoreline samples effectively captured the majority of the fish diversity of entire waterbodies, and pooled samples recovered fewer species than individually processed samples. Significant spatial autocorrelations between fish communities within 250 m and 2 km of each other were detected in ML and LL, respectively. Additionally, the relative sequence abundances of many fish species exhibited spatial distribution patterns that correlated with their typical habitat occupation. Overall, our results support the validity of a shoreline sampling strategy for eDNA‐based fish community surveys in lentic systems but also suggest that a spatially comprehensive sampling design can reveal finer distribution patterns of individual species.

Abstract:A comparison of morphology and eDNA‐based analysis was performed. eDNA metabarcoding detected a greater number of species and higher functional richness compared with electrofishing. eDNA metabarcoding can infer fish community assembly mechanisms in stream fish communities. Environmental DNA (eDNA) metabarcoding has been widely used in freshwater systems, contributing to the advancements in the monitoring of fish diversity and community species composition. Nevertheless, the accuracy and reliability of eDNA metabarcoding in assessing functional structures and revealing the mechanisms underlying fish community assembly remain unclear. In this study, we combined a traditional survey method (electrofishing) and eDNA metabarcoding to conduct fish stock monitoring in the upper reaches of the Huishui stream. We assessed taxonomic and functional structures, as well as community assembly mechanisms, during dry and wet seasons. The results revealed that, compared with electrofishing surveys, eDNA metabarcoding detected a greater number of species and higher functional richness in both seasons. Despite significant differences in fish taxonomic composition between the seasons, both eDNA and traditional methods indicated that environmental filtering dominated the process of fish community assembly in both dry and wet seasons. We showed that eDNA metabarcoding is comparable to the electrofishing method in monitoring the community composition of stream fish and can accurately and reliably determine fish community assembly mechanisms. Combining functional traits and eDNA is a robust approach for monitoring stream fish community compared to taxonomic uncertainty.

Contrasting Phytoplankton Diversity in Arabian Sea and Bay of Bengal Based on Environmental DNA

Abstract:Environmental DNA (eDNA) metabarcoding is a non-invasive method developed in recent years to detect aquatic organisms and is widely used in fish diversity assessment, in this study it is exploratorily used to monitor phytoplankton communities. To evaluate whether eDNA is also effective for phytoplankton, eDNA samples from 12 sites in Arabian Sea (AS) and Bay of Bengal (BOB) respectively were collected and analyzed. Finally, a total of 214 phytoplankton species (45 in Arabian Sea, 201 in Bay of Bengal) from 15 phyla were detected. Protodinium simplex, Pelagomonas calceolata, Karlodinium veneficum, Achradina pulchra, Lepidodinium viride were the dominate phytoplankton species detected in Arabian Sea, while Karlodinium veneficum, Pentapharsodinium dalei, Lepidodinium viride, Prorocentrum mexicanum, Prorocentrum donghaiense, Naked dinoflagellate, Torodinium teredo were the dominate phytoplankton species detected in Bay of Bengal. Alpha diversity showed that the Arabian Sea presented the higher richness and diversity than the Bay of Bengal and the diversity compositions were significantly different (P<0.05). NMDS analysis based on Brayâ€“Curtis indicated that the difference in community composition between the two seas was significant. (Stress 0.0183). This study not only verified the effectiveness of eDNA in phytoplankton diversity assessment, but also provides data support for the conservation of aquatic biodiversity and sustainable ecological management in the Indian Ocean.
Spatial and Temporal Variation in the Fish Diversity in Dianchi Lake and the Influencing Factors

Abstract:The survey of fish diversity is an important part of the protection of the ecological health of rivers and lakes. Environmental DNA technology is a new tool to improve the accuracy of traditional morphological surveys of biodiversity and to monitor the amount of diversity. At present, there are few studies on monitoring fish diversity in lake inlets using eDNA technology. In this study, we used various types of estuaries in the Dianchi basin as the research object, used environmental DNA technology to monitor the fish diversity in typical estuaries, and analyzed the temporal and spatial changes and the relationship between environmental factors and fish diversity. In the Dianchi basin, we identified a total of 63 fish species belonging to 8 different orders, 21 families, and 51 genera across two seasons. The Carpidae family had the highest number of species, with Carassius auratus being the most prevalent species. The Shannon index analysis yielded a p-value of 0.0018 (<0.05), suggesting significant seasonal variations in the fish community structure within the typical estuaries of the Dianchi basin. Furthermore, the β-diversity accounted for 59.6% and 57% of the variations in fish communities among the various estuary types in March and July, respectively. Fish species varied considerably between estuaries, with Carassius auratus, Cyprinus carpio, Rhodeus sinensis, Acheilognathus chankaensis, and Coilia nasus all occurring at various points. The agricultural estuary differed substantially from the urban, suburban, and lake areas. Redundancy analysis revealed that the fish community structure during the dry period was primarily influenced by total phosphorus, pH, total nitrogen (TN), and chlorophyll. Conversely, during the rich period, the fish community structure was mainly influenced by dissolved oxygen and TN. This study demonstrated the utilization of environmental DNA technology in assessing the ecological health of rivers and lakes, specifically highlighting its effectiveness in exposing the ecological condition of a representative Dianchi estuary.
Aquatic invertebrate diversity profiling in heterogeneous wetland habitats by environmental DNA metabarcoding

Abstract:Invertebrates play vital roles in maintaining biodiversity and food web structure. However, it is difficult to identify invertebrate taxa across complex habitats due to the limitation of traditional morphology. In subtropical wetlands, environmental DNA (eDNA) metabarcoding was used to characterize the composition and diversity of aquatic invertebrates and analyze the environmental impacts on invertebrate community structure. According to the relative abundance (%) of invertebrate OTU richness, 30 sampling sites in wetlands were clustered into six zones, which exhibited significant spatial (i.e., wetland type-specific) differences in taxonomic composition. The relative OTU abundance (%) at the phylum level showed that Cnidaria (48.5%) > Porifera (19.4%) > Rotifera (11.0%) > Mollusca (9.2%) > Annelida (5.3 ± 2.8%) > others (less than 2.2%). Of the five alpha diversity indexes, ‘Simpson’ was the most effective index to distinguish the spatial differences in invertebrate diversity, and the class-level alpha diversity showed higher recognition than other taxonomic levels. The class-level biomarkers that could indicate the habitat-specific composition of local invertebrates were Insecta, Cnidaria, Hydrozoa, and Gastropoda in the inflow river; Ascidiacea and Demospongiae in the fluvial wetland; Clitellata, Gymnolaemata, and Monogononta in the lacustrine wetland; and Echinoidea in the estuarine wetland. The associations between environmental factors and invertebrate OTU richness based on redundancy analysis showed the taxon-level tendency of phylum (78.5%) > class (73.4%) > order (69.3%) > family (64.9%) > genus (61.2%). Our results demonstrated that aquatic invertebrate diversity profiling by environmental DNA metabarcoding can effectively reflect the composition, diversity and biomarkers of invertebrate communities. In the future, because of its great application potential, the eDNA technique may play an important role in biomonitoring complex water environments.

Abstract:This study employed Environmental DNA (eDNA) barcoding technology to delve into the influence of the tributaries and mainstem on fish diversity and spatiotemporal distribution in a hotspot fish conservation area in the upper Yangtze River. A total of 123 fish species were detected, belonging to 7 orders, 19 families, and 77 genera. The composition of fish species in tributaries is similar to that in mainstem, with higher fish community diversity in tributaries during the spring and summer. Exploration of fish ecotypes revealed significant differences between mainstem and tributaries. The fish community is mainly influenced by key environmental factors such as water temperature, dissolved oxygen, electrical conductivity, and ammonia nitrogen, with a higher impact of these factors on tributaries than on mainstem. In conclusion, while tributaries and mainstem in the Jiangjin section exhibit similarities in fish community composition, there are notable differences in community structure and diversity. Therefore, the protection of not only mainstem but also tributaries and their associated fish habitats is crucial for promoting the overall health and sustainability.
