Abstract:Deep learning methods for graph classification are critical for graph data mining. Recently, graph convolutional networks (GCNs) have been able to achieve state-of-the-art node classification. A typical process for GCNs includes two iterative steps: node feature encoding and message passing. While the former encodes each graph node independently via the uniform encoding function, the latter updates the features of each node by weighted aggregation of the features of neighboring nodes, where the weights are generated by predefined or learned graph Laplacian. However, their accuracy deteriorates for graph classification tasks because the uniform encoding function encodes all the node features involved. In this study, we propose a novel affinity-aware encoding for graph classification. In our model, we implement a separate encoding function for the neighboring nodes of each node for updating the node features, where the nodes are arranged in the order of affinity values, such as graph centrality, in order to determine the correspondence between an encoding function and a specific neighboring node. Our separate encoding function performs non-Euclidean neighboring encoding for each node by weight sharing, which enables message passing. We also develop two variants based on our separate encoding function: the graph centrality-convolutional neural network (C-CNN) and the graph centrality-graph convolutional network (C-GCN). The former performs the separate encoding function on graph data directly by the function of message passing. The latter combines the separate encoding function with the normalized graph Laplacian implemented on the graph data. Experiments demonstrate that the results obtained by our models are consistent with those obtained by classical convolutional neural networks (CNNs) on the MNIST dataset, and they outperform existing GCNs on the 20NEWS, Reuters8, and Reuters52 datasets. We also apply our two variants to online car-hailing service data for traffic congestion recognition. Our methods show state-of-the-art results compared with GCNs. (C) 2020 Elsevier B.V. A Causal Disentangled Multi-Granularity Graph Classification Method

Abstract:Graph data widely exists in real life, with large amounts of data and complex structures. It is necessary to map graph data to low-dimensional embedding. Graph classification, a critical graph task, mainly relies on identifying the important substructures within the graph. At present, some graph classification methods do not combine the multi-granularity characteristics of graph data. This lack of granularity distinction in modeling leads to a conflation of key information and false correlations within the model. So, achieving the desired goal of a credible and interpretable model becomes challenging. This paper proposes a causal disentangled multi-granularity graph representation learning method (CDM-GNN) to solve this challenge. The CDM-GNN model disentangles the important substructures and bias parts within the graph from a multi-granularity perspective. The disentanglement of the CDM-GNN model reveals important and bias parts, forming the foundation for its classification task, specifically, model interpretations. The CDM-GNN model exhibits strong classification performance and generates explanatory outcomes aligning with human cognitive patterns. In order to verify the effectiveness of the model, this paper compares the three real-world datasets MUTAG, PTC, and IMDM-M. Six state-of-the-art models, namely GCN, GAT, Top-k, ASAPool, SUGAR, and SAT are employed for comparison purposes. Additionally, a qualitative analysis of the interpretation results is conducted.

Graph-MLP: Node Classification without Message Passing in Graph

Abstract: Graph Neural Network (GNN) has been demonstrated its effectiveness in dealing with non-Euclidean structural data. Both spatial-based and spectral-based GNNs are relying on adjacency matrix to guide message passing among neighbors during feature aggregation. Recent works have mainly focused on powerful message passing modules, however, in this paper, we show that none of the message passing modules is necessary. Instead, we propose a pure multilayer-perceptron-based framework, Graph-MLP with the supervision signal leveraging graph structure, which is sufficient for learning discriminative node representation. In model-level, Graph-MLP only includes multi-layer perceptrons, activation function, and layer normalization. In the loss level, we design a neighboring contrastive (NContrast) loss to bridge the gap between GNNs and MLPs by utilizing the adjacency information implicitly. This design allows our model to be lighter and more robust when facing large-scale graph data and corrupted adjacency information. Extensive experiments prove that even without adjacency information in testing phase, our framework can still reach comparable and even superior performance against the state-of-the-art models in the graph node classification task.

Abstract:Network traffic classification is the fundamental and vital function for network management, network security and so on. With the traffic scenarios becoming more and more complex, current commonly used practices, e.g., port-based and payload-based classification methods, can hardly work. Even though the new emerging resorts, i.e., machine learning or deep learning methods, have increased classification accuracy, the performance is still under improvement. To improve the classification accuracy and performance, we propose a novel Graph Neural Network (GNN) based Traffic Classification proposal named TCGNN considering the insight of observing packets from a graph aspect. TCGNN first transforms each network packet into an undirected graph. Then it adopts a two-layer graph convolutional network with three different aggregation strategies so as to learn the latent application representation from the packet-transformed graph. Finally, relying on GNN’s powerful ability in learning graph representation, TCGNN can identify unknown network packets with an extremely high accuracy rate. Extensive experiments on two real-world traffic classification datasets demonstrate the superior effectiveness of TCGNN over the existing packet-grained traffic classification methods.

Abstract:<p>Many real-world problems can be abstracted into graph classification problems. Recently, graph convolutional networks have achieved great success in the task of node classification and link prediction. However, when using graph convolution network to process the task of graph classification, either global topology information or local information is ignored. Therefore, designing graph convolutional networks to improve the accuracy of graph classification has attracted more and more attention. Inspired by the use of convolutional neural networks to process graph-structured data, we put forward a new spatial convolutional neural network architecture for graph classification. To be specific, we first design a comprehensive weighting method to measure the significance of vertices in the graph based on multiple indicators to choose the central node sequence. Then, the normalization process of the graph is realized by constructing the same size neighborhood graphs for the central vertices. After that, the structural characteristics of the graph are extracted from both local and global aspects. Finally, the tensors obtained after the above steps are respectively input into the following two spatial convolutional neural network architectures to perform classification, one is a simple CNN structure, which has only two convolution layers, one dense layer and one softmax layer. The other is to modify the architecture of CNN, and the channel concatenation layer is introduced to determine the classification result of the entire graph according to the category of the neighborhood graphs. Experimental results on two kinds of real-world datasets, bioinformatics and social network datasets, indicate that our approach obtains competitive results and is superior to some classic kernels and similar deep learning-based algorithms on 6 out of 8 benchmark data sets.</p>

Abstract:Graph neural networks (GNNs) typically exhibit superior performance in shallow architectures. However, as the network depth increases, issues such as overfitting and oversmoothing of hidden vector representations arise, significantly diminishing model performance. To address these challenges, this paper proposes a Two-Channel Classification Algorithm Based on Graph Attention Network (TCC_GAT). Initially, nodes exhibiting similar interaction behaviors are identified through cosine similarity, thereby enhancing the foundational graph structure. Subsequently, an attention mechanism is employed to adaptively integrate neighborhood information within the enhanced graph structure, with a multi-head attention mechanism applied to mitigate overfitting. Furthermore, the K-nearest neighbors algorithm is adopted to reconstruct the basic graph structure, facilitating the learning of structural information and neighborhood features that are challenging to capture on interaction graphs. This approach addresses the difficulties associated with learning high-order neighborhood information. Finally, the embedding representations of identical nodes across different graph structures are fused to optimize model classification performance, significantly enhancing node embedding representations and effectively alleviating the over-smoothing issue. Semi-supervised experiments and ablation studies conducted on the Cora, Citeseer, and Pubmed datasets reveal an accuracy improvement ranging from 1.4% to 4.5% compared to existing node classification algorithms. The experimental outcomes demonstrate that the proposed TCC_GAT achieves superior classification results in node classification tasks.

Abstract:Dynamic networks are data structures that represent the interactions among various entities in real-world systems, with their topology and node properties evolving over time. However, prevailing approaches typically derive node embeddings through aggregating temporal neighbor nodes of adjacent several hops, thus failing to capture the long temporal dependencies in dynamic networks. Furthermore, existing research on dynamic networks focuses on node- and edge-level tasks, lacking the support of graph-level tasks. To address the limitations of current approaches, this paper proposes TP-GNN, a novel continuous dynamic graph neural network model intended for graph classification in dynamic networks, which offers two primary advantages: (1) TP-GNN captures the long temporal dependencies via a novel message-passing method based on the information flow among the nodes, and (2) it learns the network evolution process from edge order for accurate dynamic network analytics. We evaluate the performance of TP-GNN in five datasets, including a new dataset we created from a Java software project. Abstract:Graph Neural Network (GNN) stands as an emerging methodology for graph-based learning tasks, particularly for node classification. This study elucidates the susceptibility of GNN to discrepancies arising from imbalanced node labels. Conventional solutions for imbalanced classification, such as resampling, falter in node classification task, primarily due to their negligence of graph structure. Worse still, they often exacerbate the model’s inclination towards overfitting or underfitting, especially in the absence of adequate priori knowledge. To circumvent these limitations, we introduce a novel Graph Neural Network framework with Curriculum Learning (GNN-CL). This framework integrates two pivotal components. Initially, leveraging the principles of smoothness and homophily, we endeavor to procure dependable interpolation nodes and edges via adaptive graph oversampling. For another, we combine the Graph Classification Loss with the Metric Learning Loss, thereby refining the spatial proximity of nodes linked to the minority class in the feature space. Drawing inspiration from curriculum learning, the parameters of these components are dynamically modulated during the training phase to accentuate generalization and discrimination capabilities. Comprehensive evaluations on several widely used graph datasets affirm the superiority of our proposed model, which consistently outperforms the existing state-of-the-art methods.

Abstract:Graph Neural Networks (GNNs) have achieved unprecedented success in identifying categorical labels of graphs. However, most existing graph classification problems with GNNs follow the protocol of balanced data splitting, which misaligns with many real-world scenarios in which some classes have much fewer labels than others. Directly training GNNs under this imbalanced scenario may lead to uninformative representations of graphs in minority classes, and compromise the overall classification performance, which signifies the importance of developing effective GNNs towards handling imbalanced graph classification. Existing methods are either tailored for non-graph structured data or designed specifically for imbalanced node classification while few focus on imbalanced graph classification. To this end, we introduce a novel framework, Graph-of-Graph Neural Networks (G$^2$GNN), which alleviates the graph imbalance issue by deriving extra supervision globally from neighboring graphs and locally from stochastic augmentations of graphs. Globally, we construct a graph of graphs (GoG) based on kernel similarity and perform GoG propagation to aggregate neighboring graph representations. Locally, we employ topological augmentation via masking node features or dropping edges with self-consistency regularization to generate stochastic augmentations of each graph that improve the model generalibility. Extensive graph classification experiments conducted on seven benchmark datasets demonstrate our proposed G$^2$GNN outperforms numerous baselines by roughly 5\% in both F1-macro and F1-micro scores. A Class-Aware Representation Refinement Framework for Graph Classification

Abstract:Graph Neural Networks (GNNs) are widely used for graph representation learning. Despite its prevalence, GNN suffers from two drawbacks in the graph classification task, the neglect of graph-level relationships, and the generalization issue. Each graph is treated separately in GNN message passing/graph pooling, and existing methods to address overfitting operate on each individual graph. This makes the graph representations learnt less effective in the downstream classification. In this paper, we propose a Class-Aware Representation rEfinement (CARE) framework for the task of graph classification. CARE computes simple yet powerful class representations and injects them to steer the learning of graph representations towards better class separability. CARE is a plug-and-play framework that is highly flexible and able to incorporate arbitrary GNN backbones without significantly increasing the computational cost. We also theoretically prove that CARE has a better generalization upper bound than its GNN backbone through Vapnik-Chervonenkis (VC) dimension analysis. Our extensive experiments with 11 well-known GNN backbones on 9 benchmark datasets validate the superiority and effectiveness of CARE over its GNN counterparts.

Commute Graph Neural Networks

Abstract:Graph Neural Networks (GNNs) have shown remarkable success in learning from graph-structured data. However, their application to directed graphs (digraphs) presents unique challenges, primarily due to the inherent asymmetry in node relationships. Traditional GNNs are adept at capturing unidirectional relations but fall short in encoding the mutual path dependencies between nodes, such as asymmetrical shortest paths typically found in digraphs. Recognizing this gap, we introduce Commute Graph Neural Networks (CGNN), an approach that seamlessly integrates node-wise commute time into the message passing scheme. The cornerstone of CGNN is an efficient method for computing commute time using a newly formulated digraph Laplacian. Commute time is then integrated into the neighborhood aggregation process, with neighbor contributions weighted according to their respective commute time to the central node in each layer. It enables CGNN to directly capture the mutual, asymmetric relationships in digraphs. Extensive experiments confirm the superior performance of CGNN.

Abstract:Graph Convolutional Networks (GCNs) are powerful deep learning methods for non-Euclidean structure data and achieve impressive performance in many fields. But most of the state-of-the-art GCN models are shallow structures with depths of no more than 3 to 4 layers, which greatly limits the ability of GCN models to extract high-level features of nodes. There are two main reasons for this: 1) Overlaying too many graph convolution layers will lead to the problem of over-smoothing. 2) Graph convolution is a kind of localized filter, which is easily affected by local properties. To solve the above problems, we first propose a novel general framework for graph neural networks called Non-local Message Passing (NLMP). Under this framework, very deep graph convolutional networks can be flexibly designed, and the over-smoothing phenomenon can be suppressed very effectively. Second, we propose a new spatial graph convolution layer to extract node multiscale high-level node features. Finally, we design an end-to-end Deep Graph Convolutional Neural Network II (DGCNNII) model for graph classification task, which is up to 32 layers deep. And the effectiveness of our proposed method is demonstrated by quantifying the graph smoothness of each layer and ablation studies. Experiments on benchmark graph classification datasets show that DGCNNII outperforms a large number of shallow graph neural network baseline methods.

Graph Neural Networks with Feature and Structure Aware Random Walk

Abstract:Graph Neural Networks (GNNs) have received increasing attention for representation learning in various machine learning tasks. However, most existing GNNs applying neighborhood aggregation usually perform poorly on the graph with heterophily where adjacent nodes belong to different classes. In this paper, we show that in typical heterphilous graphs, the edges may be directed, and whether to treat the edges as is or simply make them undirected greatly affects the performance of the GNN models. Furthermore, due to the limitation of heterophily, it is highly beneficial for the nodes to aggregate messages from similar nodes beyond local <a class="link-external link-http" href="http://neighborhood.These" rel="external noopener nofollow">this http URL</a> motivate us to develop a model that adaptively learns the directionality of the graph, and exploits the underlying long-distance correlations between nodes. We first generalize the graph Laplacian to digraph based on the proposed Feature-Aware PageRank algorithm, which simultaneously considers the graph directionality and long-distance feature similarity between nodes. Then digraph Laplacian defines a graph propagation matrix that leads to a model called {\em DiglacianGCN}. Based on this, we further leverage the node proximity measured by commute times between nodes, in order to preserve the nodes' long-distance correlation on the topology level. Extensive experiments on ten datasets with different levels of homophily demonstrate the effectiveness of our method over existing solutions in the task of node classification.

Abstract:Graph classification is an important learning task for graph-structured data. Graph neural networks (GNNs) have recently gained growing attention in graph learning and have shown significant improvements in many important graph problems. Despite their state-of-the-art performances, existing GNNs only use local information from a very limited neighborhood around each node, suffering from loss of multi-modal information and overheads of excessive computation. To address these issues, we propose a novel Tensor-view Topological Graph Neural Network (TTG-NN), a class of simple yet effective topological deep learning built upon persistent homology, graph convolution, and tensor operations. This new method incorporates tensor learning to simultaneously capture Tensor-view Topological (TT), as well as Tensor-view Graph (TG) structural information on both local and global levels. Computationally, to fully exploit graph topology and structure, we propose two flexible TT and TG representation learning modules that disentangle feature tensor aggregation and transformation and learn to preserve multi-modal structure with less computation. Theoretically, we derive high probability bounds on both the out-of-sample and in-sample mean squared approximation errors for our proposed Tensor Transformation Layer (TTL). Real data experiments show that the proposed TTG-NN outperforms 20 state-of-the-art methods on various graph benchmarks.

Text Level Graph Neural Network for Text Classification

Abstract:Recently, researches have explored the graph neural network (GNN) techniques on text classification, since GNN does well in handling complex structures and preserving global information. However, previous methods based on GNN are mainly faced with the practical problems of fixed corpus level graph structure which do not support online testing and high memory consumption. To tackle the problems, we propose a new GNN based model that builds graphs for each input text with global parameters sharing instead of a single graph for the whole corpus. This method removes the burden of dependence between an individual text and entire corpus which support online testing, but still preserve global information. Besides, we build graphs by much smaller windows in the text, which not only extract more local features but also significantly reduce the edge numbers as well as memory consumption. Experiments show that our model outperforms existing models on several text classification datasets even with consuming less memory.

Abstract:Graph classification aims to predict the label associated with a graph and is an important graph analytic task with widespread applications. Recently, graph neural networks (GNNs) have achieved state-of-the-art results on purely supervised graph classification by virtue of the powerful representation ability of neural networks. However, almost all of them ignore the fact that graph classification usually lacks reasonably sufficient labeled data in practical scenarios due to the inherent labeling difficulty caused by the high complexity of graph data. The existing semisupervised GNNs typically focus on the task of node classification and are incapable to deal with graph classification. To tackle the challenging but practically useful scenario, we propose a novel and general semisupervised GNN framework for graph classification, which takes full advantage of a slight amount of labeled graphs and abundant unlabeled graph data. In our framework, we train two GNNs as complementary views for collaboratively learning high-quality classifiers using both labeled and unlabeled graphs. To further exploit the view itself, we constantly select pseudo-labeled graph examples with high confidence from its own view for enlarging the labeled graph dataset and enhancing predictions on graphs. Furthermore, the proposed framework is investigated on two specific implementation regimes with a few labeled graphs and the extremely few labeled graphs, respectively. Extensive experimental results demonstrate the effectiveness of our proposed semisupervised GNN framework for graph classification on several benchmark datasets.

Abstract:Graph Neural Network (GNN) has received tremendous attention due to their power in learning graph representations by modeling the topological structure and aggregating feature information. However, the scalar node representations learned from GNN may not be sufficient to effectively preserve the attributes of the node/graph features, resulting in sub-optimal graph representation. Repeated averaging gathers too much noise, which makes the features of nodes in different classes over-mixed and leads to the problem of over smoothing. Inspired by the concept of capsule network proposed by Hinton, we propose a new framework for graph classification, named CapsualGNN, which takes full advantage of Graph Neural Network and Capsule Network. Specifically, we firstly represent nodes as groups of capsules, in which each capsule extracts distinctive features of its corresponding node. Then, we exploit routing mechanism to capture important information and properties at the graph level by the generated multiple embeddings for each graph, and utilize attention mechanism to focus on important features. Finally, to solve the problem of over smoothing, we introduce class residual connection for GCN. In addition, we also introduce parameter for distinguishing self-connected nodes and other nodes. We evaluate the framework by using six graph datasets on biological information and social networks, and demonstrate that CapsualGNN outperforms other SOTA techniques on the task of graph classification.

Abstract:It is a usual practice to ignore any structural information underlying classes in multi-class classification. In this paper, we propose a graph convolutional network (GCN) augmented neural network classifier to exploit a known, underlying graph structure of labels. The proposed approach resembles an (approximate) inference procedure in, for instance, a conditional random field (CRF). We evaluate the proposed approach on document classification and object recognition and report both accuracies and graph-theoretic metrics that correspond to the consistency of the model's prediction. The experiment results reveal that the proposed model outperforms a baseline method which ignores the graph structures of a label space in terms of graph-theoretic metrics.
