Abstract:Traditional Chinese medicine (TCM) documents have been handed down through the ages, containing rich theoretical knowledge and clinical experience. These unstructured data are the foundation for building the digital knowledge system of TCM. However, written in ancient Chinese, the TCM books have complex grammatical rules and terms which are different from modern medicine, inducing difficulty in entity annotation and recognition. In order to solve the problem of lacking labeled data, we construct a dataset with Wenbing Tiaobian, a classic work of TCM on the warm disease, identify six entities and annotate the book with the BIOES method. The BERT-BILSTM-CRF model is used to conduct experiments on the dataset with an F1 value of 91.4%. The results verify the effectiveness of the model in NER tasks and advance the construction of knowledge graphs in TCM.

Abstract:Background. Clinical named entity recognition is the basic task of mining electronic medical records text, which are with some challenges containing the language features of Chinese electronic medical records text with many compound entities, serious missing sentence components, and unclear entity boundary. Moreover, the corpus of Chinese electronic medical records is difficult to obtain. Methods. Aiming at these characteristics of Chinese electronic medical records, this study proposed a Chinese clinical entity recognition model based on deep learning pretraining. The model used word embedding from domain corpus and fine-tuning of entity recognition model pretrained by relevant corpus. Then BiLSTM and Transformer are, respectively, used as feature extractors to identify four types of clinical entities including diseases, symptoms, drugs, and operations from the text of Chinese electronic medical records. Results. 75.06% Macro-P, 76.40% Macro-R, and 75.72% Macro-F1 aiming at test dataset could be achieved. These experiments show that the Chinese clinical entity recognition model based on deep learning pretraining can effectively improve the recognition effect. Conclusions. These experiments show that the proposed Chinese clinical entity recognition model based on deep learning pretraining can effectively improve the recognition performance.
A Nested Named Entity Recognition Method for Traditional Chinese Medicine Records

Abstract:Recently, with the development of deep neural networks, the named entity recognition (NER) task has been well studied in many domains. Among these domains, the information extraction and structuring of Traditional Chinese medicine (TCM) literature is a popular application of NER approach. TCM records are the summary of TCM knowledge and experience, but there are some obstacles imposed by using common machine learning methods, TCM corpus contains a large number of nested entities. And due to entity boundary problems caused by the difference between words and characters in TCM corpus, many methods that have great performance on the English datasets are not suitable for the NER task in TCM field. In order to solve such problems, we propose a nested NER model for TCM records. First, we use word-character-level embedding to enable the model to achieve more accurate extraction results on TCM records corpus. Then, referring to the main entity categories that need to be recognized from the TCM records, we designed a two-layer labelling strategy. This allows our nested NER model to extract more fine-grained results, and has better support for follow-up work such as knowledge base construction. Finally, we conduct some experiments to verify that our model can effectively achieve the NER task for TCM records.
Improving the Named Entity Recognition of Chinese Electronic Medical Records by Combining Domain Dictionary and Rules

Abstract:Electronic medical records are an integral part of medical texts. Entity recognition of electronic medical records has triggered many studies that propose many entity extraction methods. In this paper, an entity extraction model is proposed to extract entities from Chinese Electronic Medical Records (CEMR). In the input layer of the model, we use word embedding and dictionary features embedding as input vectors, where word embedding consists of a character representation and a word representation. Then, the input vectors are fed to the bidirectional long short-term memory to capture contextual features. Finally, a conditional random field is employed to capture dependencies between neighboring tags. We performed experiments on body classification task, and the F1 values reached 90.65%. We also performed experiments on anatomic region recognition task, and the F1 values reached 93.89%. On both tasks, our model had higher performance than state-of-the-art models, such as Bi-LSTM-CRF, Bi-LSTM-Attention, and Vote. Through experiments, our model has a good effect when dealing with small frequency entities and unknown entities; with a small training dataset, our method showed 2-4% improvement on F1 value compared to the basic Bi-LSTM-CRF models. Additionally, on anatomic region recognition task, besides using our proposed entity extraction model, 12 rules we designed and domain dictionary were adopted. Then, in this task, the weighted F1 value of the three specific entities extraction reached 84.36%.

Abstract:Named entity recognition in Traditional Chinese Medicine (TCM) clinical cases is a fundamental and crucial task for follow-up work. In recent years, deep learning approaches have achieved remarkable results in named entity recognition and other natural language processing tasks. However, these methods cannot effectively solve the problem of low recognition rate of rare words, which is common in TCM field. In this paper, we propose TCMKG-LSTM-CRF model that utilizes knowledge graph information to strength the learning ability and recognize rare words. This model introduces knowledge attention vector model to implement attention mechanism between hidden vector of neural networks and knowledge graph candidate vectors and consider influence from previous word. The experiment results prove the effectiveness of our model.

Abstract:Background: Traditional Chinese medicine (TCM) clinical records contain the symptoms of patients, diagnoses, and subsequent treatment of doctors. These records are important resources for research and analysis of TCM diagnosis knowledge. However, most of TCM clinical records are unstructured text. Therefore, a method to automatically extract medical entities from TCM clinical records is indispensable. Objective: Training a medical entity extracting model needs a large number of annotated corpus. The cost of annotated corpus is very high and there is a lack of gold-standard data sets for supervised learning methods. Therefore, we utilized distantly supervised named entity recognition (NER) to respond to the challenge. Methods: We propose a span-level distantly supervised NER approach to extract TCM medical entity. It utilizes the pretrained language model and a simple multilayer neural network as classifier to detect and classify entity. We also designed a negative sampling strategy for the span-level model. The strategy randomly selects negative samples in every epoch and filters the possible false-negative samples periodically. It reduces the bad influence from the false-negative samples. Results: We compare our methods with other baseline methods to illustrate the effectiveness of our method on a gold-standard data set. The F1 score of our method is 77.34 and it remarkably outperforms the other baselines. Conclusions: We developed a distantly supervised NER approach to extract medical entity from TCM clinical records. We estimated our approach on a TCM clinical record data set. Our experimental results indicate that the proposed approach achieves a better performance than other baselines.

Abstract:Massive Electronic Medical Records (EMRs) contain a lot of knowledge and Named Entity Recognition (NER) in Chinese EMR is a very important task. However, due to the lack of Chinese medical dictionary, there are few studies on NER in Chinese EMR. In this paper, we first build a medical dictionary. We then investigated the effects of different types of features in Chinese clinical NER tasks based on Condition Random Fields (CRF) algorithm, the most popular algorithm for NER, including bag-of-characters, part of speech, dictionary feature, and word clustering features. In the experimental section, we randomly selected 220 clinical texts from Peking Anzhen Hospital. The experimental results showed that these features were beneficial in varying degrees to Chinese named entity recognition. Finally, after analyzing the experimental results, we get some rules of thumb.

Abstract:Traditional Chinese medicine (TCM) named entity recognition for supporting downstream tasks is receiving increasing attention. However, mainstream named entity recognition models applied to the TCM domain are still affected by the following two challenges: lack of domain knowledge and imbalance between entity classes. Therefore, we propose ANeTCM, a model that enhances both domain knowledge and inter-entity balance. Specifically, we first use a large number of TCM medical case data to continuously pretrain Roberta and enhance its domain knowledge. Secondly, the sequence annotation is converted into a machine reading comprehension task, and gated linear units are incorporated to further enhance the model's feature learning capability. Finally, the weights of the samples are adjusted using a normal distribution to address the imbalance of entity classes. We conducted extensive experiments on two TCM named entity recognition datasets and selected several competitive models. The experimental results show the effectiveness of our model.

Abstract:Named Entity Recognition (NER) is a long-standing fundamental problem in various research fields of Natural Language Processing (NLP) and has been practiced in many application scenarios. However, the application results of NER methods in Chinese electronic medical records (EMRs) are not satisfactory, mainly due to the following two problems: (1) Existing methods do not take into account the impact of medical terminology on model recognition performance, resulting in poor model performance. (2) Existing methods do not fully utilize the Chinese language features contained in EMR, resulting in poor model robustness. Therefore, it is imminent to solve these two problems regarding the performance of the NER model for EMRs.

Abstract:Medical entity recognition, a basic task in the language processing of clinical data, has been extensively studied in analyzing admission notes in alphabetic languages such as English. However, much less work has been done on nonstructural texts that are written in Chinese, or in the setting of differentiation of Chinese drug names between traditional Chinese medicine and Western medicine. Here, we propose a novel cascade-type Chinese medication entity recognition approach that aims at integrating the sentence category classifier from a support vector machine and the conditional random field-based medication entity recognition. We hypothesized that this approach could avoid the side effects of abundant negative samples and improve the performance of the named entity recognition from admission notes written in Chinese. Therefore, we applied this approach to a test set of 324 Chinese-written admission notes with manual annotation by medical experts. Our data demonstrated that this approach had a score of 94.2% in precision, 92.8% in recall, and 93.5% in F-measure for the recognition of traditional Chinese medicine drug names and 91.2% in precision, 92.6% in recall, and 91.7% F-measure for the recognition of Western medicine drug names. The differences in F-measure were significant compared with those in the baseline systems.
A joint entity Relation Extraction method for document level Traditional Chinese Medicine texts

Abstract:Chinese medicine is a unique and complex medical system with complete and rich scientific theories. The textual data of Traditional Chinese Medicine (TCM) contains a large amount of relevant knowledge in the field of TCM, which can serve as guidance for accurate disease diagnosis as well as efficient disease prevention and treatment. Existing TCM texts are disorganized and lack a uniform standard. For this reason, this paper proposes a joint extraction framework by using graph convolutional networks to extract joint entity relations on document-level TCM texts to achieve TCM entity relation mining. More specifically, we first finetune the pre-trained language model by using the TCM domain knowledge to obtain the task-specific model. Taking the integrity of TCM into account, we extract the complete entities as well as the relations corresponding to diagnosis and treatment from the document-level medical cases by using multiple features such as word fusion coding, TCM lexicon information, and multi-relational graph convolutional networks. The experimental results show that the proposed method outperforms the state-of-the-art methods. It has an F1-score of 90.7% for Name Entity Recognization and 76.14% for Relation Extraction on the TCM dataset, which significantly improves the ability to extract entity relations from TCM texts. Abstract:It is highly significant from a research standpoint and a valuable practice to identify diseases, symptoms, drugs, examinations, and other medical entities in medical text data to support knowledge maps, question and answer systems, and other downstream tasks that can provide the public with knowledgeable answers. However, when contrasted with other languages like English, Chinese words lack a distinct dividing line, and medical entities have problems such as long length and multiple entity types nesting. Therefore, to address these issues, this study suggests a medical named entity recognition (NER) approach that combines part-of-speech and stroke features. First, the text is fed into the BERT pre-training model to get the semantic representation of the text, while the part-of-speech feature vector is obtained using the part-of-speech dictionary, and the stroke feature of the text is extracted through a convolution neural network (CNN). The word vector is then joined with the part-of-speech and stroke feature vectors, respectively, and input into the BiLSTM and CRF layer for training. Additionally, to balance the disparity in data volume across several types of entities, the class-weighted loss function is included in the loss function. According to the experimental findings, our model's F1 score on the CCKS2019 dataset reaches 78.65%, and the recognition performance exceeds many existing algorithms.
Medical entity recognition and knowledge map relationship analysis of Chinese EMRs based on improved BiLSTM-CRF

Abstract:With the development of medical informatization, a large number of patients’ electronic medical records (EMRs) have been accumulated in the hospital information system, which is characterized by multi-structured data form, diversified professional vocabulary categories and fuzzy vocabulary demarcation. Natural language processing (NLP) provides a silver lining for parsing electronic medical records, and the mainstream methods include dictionary-based methods, rule-based and statistical methods, and machine learning methods. Due to the semantic richness and structural diversity of Chinese text, Chinese EMRs analysis methods are still scarce compared with English EMRs. In order to overcome the problems of unstructured, multiple meanings of words and unclear word boundaries in text of Chinese electronic medical records, this paper proposes a medical entity recognition method based on RoFormerV 2 -BiLSTM-CRF fusion model, using BIO annotation method to annotate the recognized medical entities, and using knowledge graph to analyze the medical entity relationships identified in single patient medical record, multiple patient medical records respectively. The relationships between the medical entities identified in a single patient record and multiple patient records are analyzed using knowledge graphs. The experimental analysis was conducted on the expert-annotated dataset CCKS2019, and the results showed that the proposed method was effective for recognizing “Diseases and Diagnoses”, “Laboratory Tests”, “Imaging Examinations”, “Anatomical Sites”, “Drugs” and “Surgery” in the dataset. The average accuracy, recall and F 1 -Score of the proposed method for the identification of the six medical entities, are 84.8%, 83.5% and 83.9%, respectively, which were 5.3%, 8.6% and 6.8% higher than the traditional Word2Vec-BiLSTM-CRF model, and the existing Word2Vec-BiLSTM-CRF and BERT-BiLSTM-CRF models were iteratively trained with the same evaluation. The experimental results show that the proposed model performs better in medical entity recognition.

Abstract:The medical information carried in electronic medical records has high clinical research value, and medical named entity recognition is the key to extracting valuable information from large-scale medical texts. At present, most of the studies on Chinese medical named entity recognition are based on character vector model or word vector model. Owing to the complexity and specificity of Chinese text, the existing methods may fail to achieve good performance. In this study, we propose a Chinese medical named entity recognition method that fuses character and word vectors. The method expresses Chinese texts as character vectors and word vectors separately and fuses them in the model for features. The proposed model can effectively avoid the problems of missing character vector information and inaccurate word vector partitioning. On the CCKS 2019 dataset for the named entity recognition task of Chinese electronic medical records, the proposed model achieves good performance and can effectively improve the accuracy of Chinese medical named entity recognition compared with other baseline models.

Abstract:Abstract Background Named entity recognition (NER) on Chinese electronic medical/healthcare records has attracted significantly attentions as it can be applied to building applications to understand these records. Most previous methods have been purely data-driven, requiring high-quality and large-scale labeled medical data. However, labeled data is expensive to obtain, and these data-driven methods are difficult to handle rare and unseen entities. Methods To tackle these problems, this study presents a novel multi-task deep neural network model for Chinese NER in the medical domain. We incorporate dictionary features into neural networks, and a general secondary named entity segmentation is used as auxiliary task to improve the performance of the primary task of named entity recognition. Results In order to evaluate the proposed method, we compare it with other currently popular methods, on three benchmark datasets. Two of the datasets are publicly available, and the other one is constructed by us. Experimental results show that the proposed model achieves 91.07% average f-measure on the two public datasets and 87.05% f-measure on private dataset. Conclusions The comparison results of different models demonstrated the effectiveness of our model. The proposed model outperformed traditional statistical models.

Abstract:Abstract Background Clinical named entity recognition (CNER) is important for medical information mining and establishment of high-quality knowledge map. Due to the different text features from natural language and a large number of professional and uncommon clinical terms in Chinese electronic medical records (EMRs), there are still many difficulties in clinical named entity recognition of Chinese EMRs. It is of great importance to eliminate semantic interference and improve the ability of autonomous learning of internal features of the model under the small training corpus. Methods From the perspective of deep learning, we integrated the attention mechanism into neural network, and proposed an improved clinical named entity recognition method for Chinese electronic medical records called BiLSTM-Att-CRF, which could capture more useful information of the context and avoid the problem of missing information caused by long-distance factors. In addition, medical dictionaries and part-of-speech (POS) features were also introduced to improve the performance of the model. Results Based on China Conference on Knowledge Graph and Semantic Computing (CCKS) 2017 and 2018 Chinese EMRs corpus, our BiLSTM-Att-CRF model finally achieved better performance than other widely-used models without additional features(F1-measure of 85.4% in CCKS 2018, F1-measure of 90.29% in CCKS 2017), and achieved the best performance with POS and dictionary features (F1-measure of 86.11% in CCKS 2018, F1-measure of 90.48% in CCKS 2017). In particular, the BiLSTM-Att-CRF model had significant effect on the improvement of Recall. Conclusions Our work preliminarily confirmed the validity of attention mechanism in discovering key information and mining text features, which might provide useful ideas for future research in clinical named entity recognition of Chinese electronic medical records. In the future, we will explore the deeper application of attention mechanism in neural network.

Enhancing traditional Chinese medicine diagnostics: Integrating ontological knowledge for multi-label symptom entity classification

Abstract:In traditional Chinese medicine (TCM), artificial intelligence (AI)-assisted syndrome differentiation and disease diagnoses primarily confront the challenges of accurate symptom identification and classification. This study introduces a multi-label entity extraction model grounded in TCM symptom ontology, specifically designed to address the limitations of existing entity recognition models characterized by limited label spaces and an insufficient integration of domain knowledge. This model synergizes a knowledge graph with the TCM symptom ontology framework to facilitate a standardized symptom classification system and enrich it with domain-specific knowledge. It innovatively merges the conventional bidirectional encoder representations from transformers (BERT) + bidirectional long short-term memory (Bi-LSTM) + conditional random fields (CRF) entity recognition methodology with a multi-label classification strategy, thereby adeptly navigating the intricate label interdependencies in the textual data. Introducing a multi-associative feature fusion module is a significant advancement, thereby enabling the extraction of pivotal entity features while discerning the interrelations among diverse categorical labels. The experimental outcomes affirm the model's superior performance in multi-label symptom extraction and substantially elevates the efficiency and accuracy. This advancement robustly underpins research in TCM syndrome differentiation and disease diagnoses.
Medical Knowledge Attention Enhanced Neural Model for Named Entity Recognition in Chinese EMR.

Abstract:Named entity recognition (NER) in Chinese electronic medical records (EMRs) has become an important task of clinical natural language processing (NLP). However, limited studies have been performed on the clinical NER study in Chinese EMRs. Furthermore, when end-to-end neural network models have improved clinical NER performance, medical knowledge dictionaries such as various disease association dictionaries, which provide rich information of medical entities and relations among them, are rarely utilized in NER model. In this study, we investigate the problem of NER in Chinese EMRs and propose a clinical neural network NER model enhanced with medical knowledge attention by combining the entity mention information contained in external medical knowledge bases with EMR context together. Experimental results on the manually labeled dataset demonstrated that the proposed method can achieve better performance than the previous methods in most cases.

Abstract:The medical literature contains valuable knowledge, such as the clinical symptoms, diagnosis, and treatments of a particular disease. Named Entity Recognition (NER) is the initial step in extracting this knowledge from unstructured text and presenting it as a Knowledge Graph (KG). However, the previous approaches of NER have often suffered from small-scale human-labelled training data. Furthermore, extracting knowledge from Chinese medical literature is a more complex task because there is no segmentation between Chinese characters. Recently, the pretraining models, which obtain representations with the prior semantic knowledge on large-scale unlabelled corpora, have achieved state-of-the-art results for a wide variety of Natural Language Processing (NLP) tasks. However, the capabilities of pretraining models have not been fully exploited, and applications of other pretraining models except BERT in specific domains, such as NER in Chinese medical literature, are also of interest. In this paper, we enhance the performance of NER in Chinese medical literature using pretraining models. First, we propose a method of data augmentation by replacing the words in the training set with synonyms through the Mask Language Model (MLM), which is a pretraining task. Then, we consider NER as the downstream task of the pretraining model and transfer the prior semantic knowledge obtained during pretraining to it. Finally, we conduct experiments to compare the performances of six pretraining models (BERT, BERT-WWM, BERT-WWM-EXT, ERNIE, ERNIE-tiny, and RoBERTa) in recognizing named entities from Chinese medical literature. The effects of feature extraction and fine-tuning, as well as different downstream model structures, are also explored. Experimental results demonstrate that the method of data augmentation we proposed can obtain meaningful improvements in the performance of recognition. Besides, RoBERTa-CRF achieves the highest F 1-score compared with the previous methods and other pretraining models.
