Abstract:Introduction Connectivity analyses and computational modeling of human brain function from fMRI data require the specification of regions of interests to be employed in the analysis. Several methods have been used that either rely on a neuroanatomist’s ability to reliably identify targeted brain regions, or atlases derived from anatomical or cyto-architectonic boundaries. Neither of these approaches incorporates functional data into region specification and likely result in functionally heterogeneous regions. We introduce a method for parcellating the whole brain based on fMRI resting state data into contiguous regions of functional homogeneity.

Abstract:Cortical parcellation based on resting fMRI is an important tool for investigating the functional organization and connectivity of the cerebral cortex. Group parcellation based on co-registration of anatomical images to a common atlas will inevitably result in errors in the locations of the boundaries of functional parcels when they are mapped back from the atlas to the individual. This is because areas of functional specialization vary across individuals in a manner that cannot be fully determined from the sulcal and gyral anatomy that is used for mapping between atlas and individual. We describe a method that avoids this problem by refining an initial group parcellation so that for each subject the parcel boundaries are optimized with respect to that subject's resting fMRI. Initialization with a common parcellation results in automatic correspondence between parcels across subjects. Further, by using a group sparsity constraint to model connectivity, we exploit group similarities in connectivity between parcels while optimizing their boundaries for each individual. We applied this approach with initialization on both high and low density group cortical parcellations and used resting fMRI data to refine across a group of individuals. Cross validation studies show improved homogeneity of resting activity within the refined parcels. Comparisons with task-based localizers show consistent reduction of variance of statistical parametric maps within the refined parcels relative to the group-based initialization indicating improved delineation of regions of functional specialization. This method enables a more accurate estimation of individual subject functional areas, facilitating group analysis of functional connectivity, while maintaining consistency across individuals with a standardized topological atlas.

Abstract:Resting-state Magnetic resonance imaging-based parcellation aims to group the voxels/vertices non-invasively based on their connectivity profiles, which has achieved great success in understanding the fundamental organizational principles of the human brain. Given the substantial inter-individual variability, the increasing number of studies focus on individual parcellation. However, current methods perform individual parcellations independently or are based on the group prior, requiring expensive computational costs, precise parcel alignment, and extra group information. In this work, an efficient and flexible parcellation framework of individual cerebral cortex was proposed based on a region growing algorithm by merging the unassigned and neighbor vertex with the highest-correlated parcel iteratively. It considered both consistency with prior atlases and individualized functional homogeneity of parcels, which can be applied to a single individual without parcel alignment and group information. The proposed framework was leveraged to 100 unrelated subjects for functional homogeneity comparison and individual identification, and 186 patients with Parkison's disease for symptom prediction. Results demonstrated our framework outperformed other methods in functional homogeneity, and the generated parcellations provided 100% individual identification accuracy. Moreover, the default mode network (DMN) exhibited higher functional homogeneity, intra-subject parcel reproducibility and fingerprinting accuracy, while the sensorimotor network did the opposite, reflecting that the DMN is the most representative, stable, and individual-identifiable network in the resting state. The correlation analysis showed that the severity of the disease symptoms was related negatively to the similarity of individual parcellation and the atlases of healthy populations. The disease severity can be correctly predicted using machine learning models based on individual topographic features such as parcel similarity and parcel size. In summary, the proposed framework not only significantly improves the functional homogeneity but also captures individualized and disease-related brain topography, serving as a potential tool to explore brain function and disease in the future.

Abstract:Brain parcellation helps to understand the structural and functional organization of the cerebral cortex. Resting-state functional magnetic resonance imaging (fMRI) and connectivity analysis provide useful information to delineate individual brain parcels in vivo . We proposed an individualized cortical parcellation based on graph neural networks (GNN) to learn the reliable functional characteristics of each brain parcel on a large fMRI dataset and to infer the areal probability of each vertex on unseen subjects. A subject-specific confidence mask was implemented in the GNN model to account for the tradeoff between the topographic alignment across subjects and functional homogeneity of brain parcels on individual brains. The individualized brain parcellation achieved better functional homogeneity at rest and during cognitive tasks compared with the group-registered atlas ( p -values < 0.05). In addition, highly reliable and replicable parcellation maps were generated on multiple sessions of the same subject (intrasubject similarity = 0.89), while notable variations in the topographic organization were captured across subjects (intersubject similarity = 0.81). Moreover, the intersubject variability of brain parcellation indicated large variations in the association cortices while keeping a stable parcellation on the primary cortex. Such topographic variability was strongly associated with the functional connectivity variability, significantly predicted cognitive behaviors, and generally followed the myelination, cytoarchitecture, and functional organization of the human brain. This study provides new avenues to the precise individualized mapping of the cortical areas through deep learning and shows high potentials in the personalized localization diagnosis and treatment of neurological disorders.

Abstract:A central goal in systems neuroscience is the parcellation of the cerebral cortex into discrete neurobiological "atoms". Resting-state functional magnetic resonance imaging (rs-fMRI) offers the possibility of in vivo human cortical parcellation. Almost all previous parcellations relied on 1 of 2 approaches. The local gradient approach detects abrupt transitions in functional connectivity patterns. These transitions potentially reflect cortical areal boundaries defined by histology or visuotopic fMRI. By contrast, the global similarity approach clusters similar functional connectivity patterns regardless of spatial proximity, resulting in parcels with homogeneous (similar) rs-fMRI signals. Here, we propose a gradient-weighted Markov Random Field (gwMRF) model integrating local gradient and global similarity approaches. Using task-fMRI and rs-fMRI across diverse acquisition protocols, we found gwMRF parcellations to be more homogeneous than 4 previously published parcellations. Furthermore, gwMRF parcellations agreed with the boundaries of certain cortical areas defined using histology and visuotopic fMRI. Some parcels captured subareal (somatotopic and visuotopic) features that likely reflect distinct computational units within known cortical areas. These results suggest that gwMRF parcellations reveal neurobiologically meaningful features of brain organization and are potentially useful for future applications requiring dimensionality reduction of voxel-wise fMRI data. Performing Group-Level Functional Image Analyses Based on Homologous Functional Regions Mapped in Individuals.

Abstract:Functional MRI (fMRI) studies have traditionally relied on intersubject normalization based on global brain morphology, which cannot establish proper functional correspondence between subjects due to substantial intersubject variability in functional organization. Here, we reliably identified a set of discrete, homologous functional regions in individuals to improve intersubject alignment of fMRI data. These functional regions demonstrated marked intersubject variability in size, position, and connectivity. We found that previously reported intersubject variability in functional connectivity maps could be partially explained by variability in size and position of the functional regions. Importantly, individual differences in network topography are associated with individual differences in task-evoked activations, suggesting that these individually specified regions may serve as the "localizer" to improve the alignment of task-fMRI data. We demonstrated that aligning task-fMRI data using the regions derived from resting state fMRI may lead to increased statistical power of task-fMRI analyses. In addition, resting state functional connectivity among these homologous regions is able to capture the idiosyncrasies of subjects and better predict fluid intelligence (gF) than connectivity measures derived from group-level brain atlases. Critically, we showed that not only the connectivity but also the size and position of functional regions are related to human behavior. Collectively, these findings suggest that identifying homologous functional regions across individuals can benefit a wide range of studies in the investigation of connectivity, task activation, and brain-behavior associations.
Individual-Specific Areal-Level Parcellations Improve Functional Connectivity Prediction of Behavior

Abstract:Abstract Resting-state functional MRI (rs-fMRI) allows estimation of individual-specific cortical parcellations. We have previously developed a multi-session hierarchical Bayesian model (MS-HBM) for estimating high-quality individual-specific network-level parcellations. Here, we extend the model to estimate individual-specific areal-level parcellations. While network-level parcellations comprise spatially distributed networks spanning the cortex, the consensus is that areal-level parcels should be spatially localized, i.e., should not span multiple lobes. There is disagreement about whether areal-level parcels should be strictly contiguous or comprise multiple non-contiguous components, therefore we considered three areal-level MS-HBM variants spanning these range of possibilities. Individual-specific MS-HBM parcellations estimated using 10min of data generalized better than other approaches using 150min of data to out-of-sample rs-fMRI and task-fMRI from the same individuals. Resting-state functional connectivity (RSFC) derived from MS-HBM parcellations also achieved the best behavioral prediction performance. Among the three MS-HBM variants, the strictly contiguous MS-HBM (cMS-HBM) exhibited the best resting-state homogeneity and most uniform within-parcel task activation. In terms of behavioral prediction, the gradient-infused MS-HBM (gMS-HBM) was numerically the best, but differences among MS-HBM variants were not statistically significant. Overall, these results suggest that areal-level MS-HBMs can capture behaviorally meaningful individual-specific parcellation features beyond group-level parcellations. Abstract:The differences in how our brain is connected are often thought to reflect the differences in our individual personalities and cognitive abilities. Individual differences in brain connectivity has long been recognized in the neuroscience community however it has yet to manifest itself in the methodology of resting state analysis. This is evident as previous studies use the same region of interest (ROIs) for all subjects. In this paper we demonstrate that the use of ROIs which are standardized across individuals leads to inaccurate calculations of functional connectivity. We also show that this problem can be addressed by taking an individualized approach by using subject-specific ROIs. Finally we show that ROI selection can affect the way we interpret our data by showing different changes in functional connectivity with aging.

Abstract:<p>Connectional topography mapping has been gaining widespread attention in human brain imaging studies. However, existing methods might not effectively utilize the information from neuroimaging data, thus hindering the understanding of the underlying connectional organization in the brain and uncovering the optimal clustering number from the data. In this study, we propose a novel method for the automated construction of inherent functional connectivity topography in a data‐driven manner by leveraging the power of co‐clustering‐based on resting state fMRI (rs‐fMRI) data. We propose the co‐clustering‐based method not only for concurrently parcellating two interconnected brain regions of interest (ROIs) under consideration into functionally homogenous subregions, but also for estimating the connectivity between these subregions from the two brain ROIs. In particular, we first model the connectional topography mapping as a co‐clustering‐based bipartite graph partitioning problem for constructing the inherent functional connectivity topography between the two interconnected brain ROIs. We also adopt an objective criterion, that is, silhouette width index measuring clustering quality, for determining the optimal number of clusters. The proposed method has been validated for mapping thalamocortical connectional topography based on rs‐fMRI data of 57 subjects. Validation results have demonstrated that our method identified the optimal solution with five pairs of mutually connected subregions of the thalamocortical system from the rs‐fMRI data, and could yield more meaningful, interpretable, and homogenous connectional topography than existing methods. The proposed method was further validated by the high symmetry of the mapped connectional topography between two hemispheres.</p>

Abstract:The functional region of interest (fROI) approach has increasingly become a favored methodology in functional magnetic resonance imaging (fMRI) because it can circumvent inter-subject anatomical and functional variability, and thus increase the sensitivity and functional resolution of fMRI analyses. The standard fROI method requires human experts to meticulously examine and identify subject-specific fROIs within activation clusters. This process is time-consuming and heavily dependent on experts’ knowledge. Several algorithmic approaches have been proposed for identifying subject-specific fROIs; however, these approaches cannot easily incorporate prior knowledge of inter-subject variability. In the present study, we improved the multi-atlas labeling approach for defining subject-specific fROIs. In particular, we used a classifier-based atlas-encoding scheme and an atlas selection procedure to account for the large spatial variability across subjects. Using a functional atlas database for face recognition, we showed that with these two features, our approach efficiently circumvented inter-subject anatomical and functional variability and thus improved labeling accuracy. Moreover, in comparison with a single-atlas approach, our multi-atlas labeling approach showed better performance in identifying subject-specific fROIs.
Graph Learning for Cortical Parcellation from Tensor Decompositions of Resting-State fMRI

Abstract:Cortical parcellation has long been a cornerstone in the field of neuroscience, enabling the cerebral cortex to be partitioned into distinct, non-overlapping regions that facilitate the interpretation and comparison of complex neuroscientific data. In recent years, these parcellations have frequently been based on the use of resting-state fMRI (rsfMRI) data. In parallel, methods such as independent components analysis have long been used to identify large-scale functional networks with significant spatial overlap between networks. Despite the fact that both forms of decomposition make use of the same spontaneous brain activity measured with rsfMRI, a gap persists in establishing a clear relationship between disjoint cortical parcellations and brain-wide networks. To address this, we introduce a novel parcellation framework that integrates NASCAR, a three-dimensional tensor decomposition method that identifies a series of functional brain networks, with state-of-the-art graph representation learning to produce cortical parcellations that represent near-homogeneous functional regions that are consistent with these brain networks. Further, through the use of the tensor decomposition, we avoid the limitations of traditional approaches that assume statistical independence or orthogonality in defining the underlying networks. Our findings demonstrate that these parcellations are comparable or superior to established atlases in terms of homogeneity of the functional connectivity across parcels, task contrast alignment, and architectonic map alignment. Our methodological pipeline is highly automated, allowing for rapid adaptation to new datasets and the generation of custom parcellations in just minutes, a significant advancement over methods that require extensive manual input. We describe this integrated approach, which we refer to as , as a tool for use in the fields of cognitive and clinical neuroscientific research. Abstract:The topographic organization of cortical neurons is traditionally examined using histological procedures. Functional magnetic resonance imaging (fMRI) offers the potential noninvasively to detect interregional connectivity of human brain. In the brain, there is spontaneous firing of neurons even in the resting state. Such spontaneous firing will increase local blood flow, cause MRT signal fluctuations, and affect remotely located neurons through the efferent output. By calculating covariance of each voxel referenced to the time course of a selected brain region, it is possible to detect the neurons connected to the selected region. Using this covariance method, neural connectivity to primary motor cortex was assessed during a resting state in six healthy right-handed volunteers. This interregional connectivity is similar to connectivity established by other anatomical, histochemical, and physiological techniques. Abstract:<p>Until now, dynamic functional connectivity (dFC) based on functional magnetic resonance imaging is typically estimated on a set of predefined regions of interest (ROIs) derived from an anatomical or static functional atlas which follows an implicit assumption of functional homogeneity within ROIs underlying temporal fluctuation of functional coupling, potentially leading to biases or underestimation of brain network dynamics. Here, we presented a novel computational method based on dynamic functional connectivity degree (dFCD) to derive meaningful brain parcellations that can capture functional homogeneous regions in temporal variance of functional connectivity. Several spatially distributed but functionally meaningful areas that are well consistent with known intrinsic connectivity networks were identified through independent component analysis (ICA) of time‐varying dFCD maps. Furthermore, a systematical comparison with commonly used brain atlases, including the Anatomical Automatic Labeling template, static ICA‐driven parcellation and random parcellation, demonstrated that the ROI‐definition strategy based on the proposed dFC‐driven parcellation could better capture the interindividual variability in dFC and predict observed individual cognitive performance (e.g., fluid intelligence, cognitive flexibility, and sustained attention) based on chronnectome. Together, our findings shed new light on the functional organization of resting brains at the timescale of seconds and emphasized the significance of a dFC‐driven and voxel‐wise functional homogeneous parcellation for network dynamics analyses in neuroscience.</p>

Abstract:Studying connectivities among functional brain regions and the functional dynamics on brain networks has drawn increasing interest. A fundamental issue that affects functional connectivity and dynamics studies is how to determine the best possible functional brain regions or ROIs (regions of interest) for a group of individuals, since the connectivity measurements are heavily dependent on ROI locations. Essentially, identification of accurate, reliable and consistent corresponding ROIs is challenging due to the unclear boundaries between brain regions, variability across individuals, and nonlinearity of the ROIs. In response to these challenges, this paper presents a novel methodology to computationally optimize ROIs locations derived from task-based fMRI data for individuals so that the optimized ROIs are more consistent, reproducible and predictable across brains. Our computational strategy is to formulate the individual ROI location optimization as a group variance minimization problem, in which group-wise consistencies in functional/structural connectivity patterns and anatomic profiles are defined as optimization constraints. Our experimental results from multimodal fMRI and DTI data show that the optimized ROIs have significantly improved consistency in structural and functional profiles across individuals. These improved functional ROIs with better consistency could contribute to further study of functional interaction and dynamics in the human brain.
Targeting brain functions from the scalp: Transcranial brain atlas based on large-scale fMRI data synthesis

Abstract:Transcranial brain mapping techniques, such as functional near-infrared spectroscopy (fNIRS) and transcranial magnetic stimulation (TMS), have been playing an increasingly important role in studies of human brain functions. Given a brain function of interest, fNIRS probes and TMS coils should be properly placed on the scalp to ensure that the function is effectively measured or modulated. However, since brain activity is inside the skull and invisible to the researcher during placement, this blind targeting may cause the device to partially or completely miss the functional target, resulting in inconsistent experimental results and divergent clinical outcomes, especially when participants' structural MRI data are not available. To address this issue, we propose here a framework for targeting a designated function directly from the scalp. First, a functional brain atlas for the targeted brain function is constructed via a meta-analysis of large-scale functional magnetic resonance imaging datasets. Second, the functional brain atlas is presented on the scalp surface by using a transcranial mapping previously established from an structural MRI dataset (n = 114), resulting in a novel functional transcranial brain atlas (fTBA). Finally, a low-cost, portable scalp-navigation system is used to localize the transcranial device on the individual's scalp with the guidance of the fTBA. To demonstrate the feasibility of the targeting framework, both fNIRS and TMS mapping experiments were conducted. The results show that fTBA-guided fNIRS positioning can detect functional activity with high sensitivity and specificity for working memory and motor systems; Moreover, compared with traditional TMS targeting approaches (e.g. the International 10–20 System and the conventional 5-cm rule), the fTBA suggested motor stimulation site is closesr to both the motor hotspot and the center of gravity of motor evoked potentials (MEP-COG). In summary, the proposed method unblinds the transcranial function targeting process using prior information, providing an effective and straightforward approach to transcranial brain mapping studies, especially those without participants' structural MRI data.

Abstract:Much recent attention has been paid to quantifying anatomic and functional neuroimaging on the individual subject level. For optimal individual subject characterization, specific acquisition and analysis features need to be identified that maximize inter-individual variability while concomitantly minimizing intra-subject variability. Here we develop a non-parametric statistical metric that quantifies the degree to which a parameter set allows this individual subject differentiation. We apply this metric to analyzing publicly available test-retest resting-state fMRI (rs-fMRI) data sets. We find that for the question of maximizing individual differentiation, there is a relative tradeoff between increasing sampling through increased sampling frequency or increased acquisition time; that for the sizes of the interrogated data sets, only 4-5 min of acquisition time is necessary to perfectly differentiate each subject; and that brain regions that most contribute to individuals unique characterization lie in association cortices thought to contribute to higher cognitive function. These findings may guide optimal rs-fMRI experiment design and may aid elucidation of the neural bases for subject-to-subject differences.

Abstract:Noninvasive parcellation of the human cerebral cortex is an important goal for understanding and examining brain functions. Recently, the patterns of anatomical connections using diffusion tensor imaging (DTI) have been used to parcellate brain regions. Here, we present a noninvasive parcellation approach that uses "functional fingerprints" obtained by correlation measures on resting state functional magnetic resonance imaging (fMRI) data to parcellate brain regions. In other terms, brain regions are parcellated based on the similarity of their connection--as reflected by correlation during resting state--to the whole brain. The proposed method was used to parcellate the medial frontal cortex (MFC) into supplementary motor areas (SMA) and pre-SMA subregions. In agreement with anatomical landmark-based parcellation, we find that functional fingerprint clustering of the MFC results in anterior and posterior clusters. The probabilistic maps from 12 subjects showed that the anterior cluster is mainly located rostral to the vertical commissure anterior (VCA) line, whereas the posterior cluster is mainly located caudal to VCA line, suggesting the homologues of pre-SMA and SMA. The functional connections from the putative pre-SMA cluster were connected to brain regions which are responsible for complex/cognitive motor control, whereas those from the putative SMA cluster were connected to brain regions which are related to the simple motor control. These findings demonstrate the feasibility of the functional connectivity-based parcellation of the human cerebral cortex using resting state fMRI.

TS-AI: A deep learning pipeline for multimodal subject-specific parcellation with task contrasts synthesis

Abstract:Accurate mapping of brain functional subregions at an individual level is crucial. Task-based functional MRI (tfMRI) captures subject-specific activation patterns during various functions and behaviors, facilitating the individual localization of functionally distinct subregions. However, acquiring high-quality tfMRI is time-consuming and resource-intensive in both scientific and clinical settings. The present study proposes a two-stage network model, TS-AI, to individualize an atlas on cortical surfaces through the prediction of tfMRI data. TS-AI first synthesizes a battery of task contrast maps for each individual by leveraging tract-wise anatomical connectivity and resting-state networks. These synthesized maps, along with feature maps of tract-wise anatomical connectivity and resting-state networks, are then fed into an end-to-end deep neural network to individualize an atlas. TS-AI enables the synthesized task contrast maps to be used in individual parcellation without the acquisition of actual task fMRI scans. In addition, a novel feature consistency loss is designed to assign vertices with similar features to the same parcel, which increases individual specificity and mitigates overfitting risks caused by the absence of individual parcellation ground truth. The individualized parcellations were validated by assessing test-retest reliability, homogeneity, and cognitive behavior prediction using diverse reference atlases and datasets, demonstrating the superior performance and generalizability of TS-AI. Sensitivity analysis yielded insights into region-specific features influencing individual variation in functional regionalization. In addition, TS-AI identified accelerated shrinkage in the medial temporal and cingulate parcels during the progression of Alzheimer's disease, suggesting its potential in clinical research and applications.

Abstract:Resting-state functional MRI (rs-fMRI) is widely used to examine the dynamic brain functional development of infants, but these studies typically require precise cortical parcellation maps, which cannot be directly borrowed from adult-based functional parcellation maps due to the substantial differences in functional brain organization between infants and adults. Creating infant-specific cortical parcellation maps is thus highly desired but remains challenging due to difficulties in acquiring and processing infant brain MRIs. In this study, we leveraged 1064 high-resolution longitudinal rs-fMRIs from 197 typically developing infants and toddlers from birth to 24 months who participated in the Baby Connectome Project to develop the first set of infant-specific, fine-grained, surface-based cortical functional parcellation maps. To establish meaningful cortical functional correspondence across individuals, we performed cortical co-registration using both the cortical folding geometric features and the local gradient of functional connectivity (FC). Then we generated both age-related and age-independent cortical parcellation maps with over 800 fine-grained parcels during infancy based on aligned and averaged local gradient maps of FC across individuals. These parcellation maps reveal complex functional developmental patterns, such as changes in local gradient, network size, and local efficiency, especially during the first 9 postnatal months. Our generated fine-grained infant cortical functional parcellation maps are publicly available at https://www.nitrc.org/projects/infantsurfatlas/ for advancing the pediatric neuroimaging field.

Abstract:Face-selective regions (FSRs) are among the most widely studied functional regions in the human brain. However, individual variability of the FSRs has not been well quantified. Here we use functional magnetic resonance imaging (fMRI) to localize the FSRs and quantify their spatial and functional variabilities in 202 healthy adults. The occipital face area (OFA), posterior and anterior fusiform face areas (pFFA and aFFA), posterior continuation of the superior temporal sulcus (pcSTS), and posterior and anterior STS (pSTS and aSTS) were delineated for each individual with a semi-automated procedure. A probabilistic atlas was constructed to characterize their interindividual variability, revealing that the FSRs were highly variable in location and extent across subjects. The variability of FSRs was further quantified on both functional (i.e., face selectivity) and spatial (i.e., volume, location of peak activation, and anatomical location) features. Considerable interindividual variability and rightward asymmetry were found in all FSRs on these features. Taken together, our work presents the first effort to characterize comprehensively the variability of FSRs in a large sample of healthy subjects, and invites future work on the origin of the variability and its relation to individual differences in behavioral performance. Moreover, the probabilistic functional atlas will provide an adequate spatial reference for mapping the face network.
