Abstract:A general class of hybrid models has been introduced recently, gathering the advantages multiscale descriptions. Concerning biological applications, the particular coupled structure fits to collective cell migrations and pattern formation scenarios. In this context, cells are modelled as discrete entities and their dynamics is given by ODEs, while the chemical signal influencing the motion is considered as a continuous signal which solves a diffusive equation. From the analytical point of view, this class of model has been proved to have a mean-field limit in the Wasserstein distance towards a system given by the coupling of a Vlasov-type equation with the chemoattractant equation. Moreover, a pressureless nonlocal Euler-type system has been derived for these models, rigorously equivalent to the Vlasov one for monokinetic initial data. In the present paper, we present a numerical study of the solutions to the Vlasov and Euler systems, exploring general settings for inital data, far from the monokinetic ones.

Abstract:Collective migration of eukaryotic cells is often guided by chemotaxis, and is critical in several biological processes, such as cancer metastasis, wound healing, and embryogenesis. Understanding collective chemotaxis has challenged experimental, theoretical and computational scientists because cells can sense very small chemoattractant gradients that are tightly controlled by cell-cell interactions and the regulation of the chemoattractant distribution by the cells. Computational models of collective cell migration that offer a high-fidelity resolution of the cell motion and chemoattractant dynamics in the extracellular space have been limited to a small number of cells. Here, we present Dynamic cluster field modeling (DCF), a novel computational method that enables simulations of collective chemotaxis of cellular systems with O(1000) cells and high-resolution transport dynamics of the chemoattractant in the time-evolving extracellular space. We illustrate the efficiency and predictive capabilities of our approach by comparing our numerical simulations with experiments in multiple scenarios that involve chemoattractant secretion and uptake by the migrating cells, regulation of the attractant distribution by cell motion, and interactions of the chemoattractant with an enzyme. The proposed algorithm opens new opportunities to address outstanding problems that involve collective cell migration in the central nervous system, immune response and cancer metastasis.

Abstract:E. coli chemotactic motion in the presence of a chemoattractant field has been extensively studied using wet laboratory experiments, stochastic computational models as well as partial differential equation-based models (PDEs). The most challenging step in bridging these approaches, is establishing a closed form of the so-called chemotactic term, which describes how bacteria bias their motion up chemonutrient concentration gradients, as a result of a cascade of biochemical processes. Data-driven models can be used to learn the entire evolution operator of the chemotactic PDEs (black box models), or, in a more targeted fashion, to learn just the chemotactic term (gray box models). In this work, data-driven Machine Learning approaches for learning the underlying model PDEs are (a) validated through the use of simulation data from established continuum models and (b) used to infer chemotactic PDEs from experimental data. Even when the data at hand are sparse (coarse in space and/or time), noisy (due to inherent stochasticity in measurements) or partial (e.g. lack of measurements of the associated chemoattractant field), we can attempt to learn the right-hand-side of a closed PDE for an evolving bacterial density. In fact we show that data-driven PDEs including a short history of the bacterial density field (e.g. in the form of higher-order in time PDEs in terms of the measurable bacterial density) can be successful in predicting further bacterial density evolution, and even possibly recovering estimates of the unmeasured chemonutrient field. The main tool in this effort is the effective low-dimensionality of the dynamics (in the spirit of the Whitney and Takens embedding theorems). The resulting data-driven PDE can then be simulated to reproduce/predict computational or experimental bacterial density profile data, and estimate the underlying (unmeasured) chemonutrient field evolution.

Abstract:Microorganisms can preferentially orient and move along gradients of a chemo-attractant (i.e., chemotax) while colonies of many microorganisms can collectively undergo complex dynamics in response to chemo-attractants that they themselves produce. For colonies or groups of micro-swimmers we investigate how an "auto-chemotactic" response that should lead to swimmer aggregation is affected by the non-trivial fluid flows that are generated by collective swimming. For this, we consider chemotaxis models based upon a hydrodynamic theory of motile suspensions that are fully coupled to chemo-attractant production, transport, and diffusion. Linear analysis of isotropically ordered suspensions reveals both an aggregative instability due to chemotaxis that occurs independently of swimmer type, and a hydrodynamic instability when the swimmers are "pushers". Nonlinear simulations show nonetheless that hydrodynamic interactions can significantly modify the chemotactically-driven aggregation dynamics in suspensions of "pushers" or "pullers". Different states of the dynamics resulting from these coupled interactions in the colony are discussed.

Quantitative Modeling of Escherichia Coli Chemotactic Motion in Environments Varying in Space and Time

Abstract:Escherichia coli chemotactic motion in spatiotemporally varying environments is studied by using a computational model based on a coarse-grained description of the intracellular signaling pathway dynamics. We find that the cell's chemotaxis drift velocity v(d) is a constant in an exponential attractant concentration gradient [L] proportional, variantexp(Gx). v(d) depends linearly on the exponential gradient G before it saturates when G is larger than a critical value G(C). We find that G(C) is determined by the intracellular adaptation rate k(R) with a simple scaling law: G(C) infinity k(1/2)(R). The linear dependence of v(d) on G = d(ln[L])/dx directly demonstrates E. coli's ability in sensing the derivative of the logarithmic attractant concentration. The existence of the limiting gradient G(C) and its scaling with k(R) are explained by the underlying intracellular adaptation dynamics and the flagellar motor response characteristics. For individual cells, we find that the overall average run length in an exponential gradient is longer than that in a homogeneous environment, which is caused by the constant kinase activity shift (decrease). The forward runs (up the gradient) are longer than the backward runs, as expected; and depending on the exact gradient, the (shorter) backward runs can be comparable to runs in a spatially homogeneous environment, consistent with previous experiments. In (spatial) ligand gradients that also vary in time, the chemotaxis motion is damped as the frequency omega of the time-varying spatial gradient becomes faster than a critical value omega(c), which is controlled by the cell's chemotaxis adaptation rate k(R). Finally, our model, with no adjustable parameters, agrees quantitatively with the classical capillary assay experiments where the attractant concentration changes both in space and time. Our model can thus be used to study E. coli chemotaxis behavior in arbitrary spatiotemporally varying environments. Further experiments are suggested to test some of the model predictions.

Abstract:A connection is established between discrete stochastic model describing microscopic motion of fluctuating cells, and macroscopic equations describing dynamics of cellular density. Cells move towards chemical gradient (process called chemotaxis) with their shapes randomly fluctuating. Nonlinear diffusion equation is derived from microscopic dynamics in dimensions one and two using excluded volume approach. Nonlinear diffusion coefficient depends on cellular volume fraction and it is demonstrated to prevent collapse of cellular density. A very good agreement is shown between Monte Carlo simulations of the microscopic Cellular Potts Model and numerical solutions of the macroscopic equations for relatively large cellular volume fractions. Combination of microscopic and macroscopic models were used to simulate growth of structures similar to early vascular networks.

Abstract:We discuss recent progress in the theoretical description of chemotaxis by coupling the diffusion equation of a chemical species to equations describing the motion of sensing microorganisms. In particular, we discuss models for autochemotaxis of a single microorganism which senses its own secretion leading to phenomena such as self-localization and self-avoidance. For two heterogeneous particles, chemotactic coupling can lead to predator-prey behavior including chase and escape phenomena, and to the formation of active molecules, where motility spontaneously emerges when the particles approach each other. We close this review with some remarks on the collective behavior of many particles where chemotactic coupling induces patterns involving clusters, spirals or traveling waves.

Chemotaxis migration and morphogenesis of living colonies

Abstract:Development of forms in living organisms is complex and fascinating. Morphogenetic theories that investigate these shapes range from discrete to continuous models, from the variational elasticity to time-dependent fluid approach. Here a mixture model is chosen to describe the mass transport in a morphogenetic gradient: it gives a mathematical description of a mixture involving several constituents in mechanical interactions. This model, which is highly flexible can incorporate many biological processes but also complex interactions between cells as well as between cells and their environment. We use this model to derive a free-boundary problem easier to handle analytically. We solve it in the simplest geometry: an infinite linear front advancing with a constant velocity. In all the cases investigated here as the 3 D diffusion, the increase of mitotic activity at the border, nonlinear laws for the uptake of morphogens or for the mobility coefficient, a planar front exists above a critical threshold for the mobility coefficient but it becomes unstable just above the threshold at long wavelengths due to the existence of a Goldstone mode. This explains why sparsely bacteria exhibit dendritic patterns experimentally in opposition to other colonies such as biofilms and epithelia which are more compact. In the most unstable situation, where all the laws: diffusion, chemotaxis driving and chemoattractant uptake are linear, we show also that the system can recover a dynamic stability. A second threshold for the mobility exists which has a lower value as the ratio between diffusion coefficients decreases. Within the framework of this model where the biomass is treated mainly as a viscous and diffusive fluid, we show that the multiplicity of independent parameters in real biologic experimental set-up may explain varieties of observed patterns.
Kinetic modeling of the chemotactic process in run-and-tumble bacteria

Abstract:The chemotactic process of run-and-tumble bacteria results from modulating the tumbling rate in response to changes in chemoattractant gradients felt by the bacteria. The response has a characteristic memory time and is subject to important fluctuations. These ingredients are considered in a kinetic description of chemotaxis, allowing the computation of the stationary mobility and the relaxation times needed to reach the steady state. For large memory times, these relaxation times become large, implying that finite-time measurements give rise to nonmonotonic currents as a function of the imposed chemoattractant gradient, contrary to the stationary regime where the response is monotonic. The case of an inhomogeneous signal is analyzed. Contrary to the usual Keller-Segel model, the response is nonlocal, and the bacterial profile is smoothed with a characteristic length that grows with the memory time. Finally, the case of traveling signals is considered, where appreciable differences appear compared to memoryless chemotactic descriptions.

Abstract:Experiments of cell migration and chemotaxis assays have been classically performed in the so-called Boyden Chambers. A recent technology, xCELLigence Real Time Cell Analysis, is now allowing to monitor the cell migration in real time. This technology measures impedance changes caused by the gradual increase of electrode surface occupation by cells during the course of time and provide a Cell Index which is proportional to cellular morphology, spreading, ruffling and adhesion quality as well as cell number. In this paper we propose a macroscopic mathematical model, based on advection-reaction-diffusion partial differential equations, describing the cell migration assay using the real-time technology. We carried out numerical simulations to compare simulated model dynamics with data of observed biological experiments on three different cell lines and in two experimental settings: absence of chemotactic signals (basal migration) and presence of a chemoattractant. Overall we conclude that our minimal mathematical model is able to describe the phenomenon in the real time scale and numerical results show a good agreement with the experimental evidences.

Traveling Pulses for a Two-Species Chemotaxis Model

Abstract:Mathematical models have been widely used to describe the collective movement of bacteria by chemotaxis. In particular, bacterial concentration waves traveling in a narrow channel have been experimentally observed and can be precisely described thanks to a mathematical model at the macroscopic scale. Such model was derived in [1] using a kinetic model based on an accurate description of the mesoscopic run-and-tumble process. We extend this approach to study the behavior of the interaction between two populations of E. Coli. Separately, each population travels with its own speed in the channel. When put together, a synchronization of the speed of the traveling pulses can be observed. We show that this synchronization depends on the fraction of the fast population. Our approach is based on mathematical analysis of a macroscopic model of partial differential equations. Numerical simulations in comparison with experimental observations show qualitative agreement.

CompuCell3D Model of Cell Migration Reproduces Chemotaxis

Abstract:Chemotaxis combines three processes: directional sensing, polarity reorientation and migration. Directed migration plays an important role in immune response, metastasis, wound healing and development. To describe chemotaxis, we extend a previously published computational model of a 3D single cell, that presents three compartments (lamellipodium, nucleus and cytoplasm), whose migration on a flat surface quantitatively describes experiments. The simulation is built in the framework of CompuCell3D, an environment based on the Cellular Potts Model. In our extension, we treat chemotaxis as a compound process rather than a response to a potential force. We propose robust protocols to measure cell persistence, drift speed, terminal speed, chemotactic efficiency, taxis time, and we analyse cell migration dynamics in the cell reference frame from position and polarization recordings through time. Our metrics can be applied to experimental results and allow quantitative comparison between simulations and experiments. We found that our simulated cells exhibit a trade-off between polarization stability and chemotactic efficiency. Specifically, we found that cells with lower protrusion forces and smaller lamellipodia exhibit an increased ability to undergo chemotaxis. We also noticed no significant change in cell movement due to external chemical gradient when analysing cell displacement in the cell reference frame. Our results demonstrate the importance of measuring cell polarity throughout the entire cell trajectory, and treating velocity quantities carefully when cell movement is diffusive at short time intervals. The simulation we developed is adequate to the development of new measurement protocols, and it helps paving the way to more complex multicellular simulations to model collective migration and their interaction with external fields, which are under development on this date.

Abstract:We present a discrete model of chemotaxis whereby cells responding to a chemoattractant are seen as individual agents whose movement is described through a set of rules that result in a biased random walk. In order to take into account possible alterations in cellular motility observed at high cell densities (i.e. volume-filling), we let the probabilities of cell movement be modulated by a decaying function of the cell density. We formally show that a general form of the celebrated Patlak-Keller-Segel (PKS) model of chemotaxis can be formally derived as the appropriate continuum limit of this discrete model. The family of steady-state solutions of such a generalised PKS model are characterised and the conditions for the emergence of spatial patterns are studied via linear stability analysis. Moreover, we carry out a systematic quantitative comparison between numerical simulations of the discrete model and numerical solutions of the corresponding PKS model, both in one and in two spatial dimensions. The results obtained indicate that there is excellent quantitative agreement between the spatial patterns produced by the two models. Finally, we numerically show that the outcomes of the two models faithfully replicate those of the classical PKS model in a suitable asymptotic regime.

Coarsening dynamics of chemotactic aggregates

Abstract:Auto-chemotaxis, the directed movement of cells along gradients in chemicals they secrete, is central to the formation of complex spatiotemporal patterns in biological systems. Since the introduction of the Keller-Segel model, numerous variants have been analyzed, revealing phenomena such as coarsening of aggregates, stable aggregate sizes, and spatiotemporally chaotic dynamics. Here, we consider general mass-conserving Keller-Segel models, that is, models without cell growth and death, and analyze the generic long-time dynamics of the chemotactic aggregates. Building on and extending our previous work, which demonstrated that chemotactic aggregation can be understood through a generalized Maxwell construction balancing density fluxes and reactive turnover, we use singular perturbation theory to derive the full rates of mass competition between well-separated aggregates. We analyze how this mass-competition process drives coarsening in both diffusion- and reaction-limited regimes, with the diffusion-limited rate aligning with our previous quasi-steady-state analyses. Our results generalize earlier mathematical findings, demonstrating that coarsening is driven by self-amplifying mass transport and aggregate coalescence. Additionally, we provide a linear stability analysis of the lateral instability, predicting it through a nullcline-slope criterion similar to the curvature criterion in spinodal decomposition. Overall, our findings suggest that chemotactic aggregates behave similarly to phase-separating droplets, providing a robust framework for understanding the coarse-grained dynamics of auto-chemotactic cell populations and providing a basis for the analysis of more complex multi-species chemotactic systems.

Abstract:Recent extensive studies of Escherichia coli (E. coli) chemotaxis have achieved a deep understanding of its microscopic control dynamics. As a result, various quantitatively predictive models have been developed to describe the chemotactic behavior of E. coli motion. However, a population-level partial differential equation (PDE) that rationally incorporates such microscopic dynamics is still insufficient. Apart from the traditional Keller-Segel (K-S) equation, many existing population-level models developed from the microscopic dynamics are integro-PDEs. The difficulty comes mainly from cell tumbles which yield a velocity jumping process. Here, we propose a Langevin approximation method that avoids such a difficulty without appreciable loss of precision. The resulting model not only quantitatively reproduces the results of pathway-based single-cell simulators, but also provides new inside information on the mechanism of E. coli chemotaxis. Our study demonstrates a possible alternative in establishing a simple population-level model that allows for the complex microscopic mechanisms in bacterial chemotaxis.

Collective Chemotaxis through Noisy Multicellular Gradient Sensing

Abstract:Collective cell migration in response to a chemical cue occurs in many biological processes such as morphogenesis and cancer metastasis. Clusters of migratory cells in these systems are capable of responding to gradients of <1% difference in chemical concentration across a cell length. Multicellular systems are extremely sensitive to their environment, and although the limits to multicellular sensing are becoming known, how this information leads to coherent migration remains poorly understood. We develop a computational model of multicellular sensing and migration in which groups of cells collectively measure noisy chemical gradients. The output of the sensing process is coupled to the polarization of individual cells to model migratory behavior. Through the use of numerical simulations, we find that larger clusters of cells detect the gradient direction with higher precision and thus achieve stronger polarization bias, but larger clusters also induce more drag on collective motion. The trade-off between these two effects leads to an optimal cluster size for most efficient migration. We discuss how our model could be validated using simple, phenomenological experiments.

Abstract:Collective migration—the directed, coordinated motion of many self-propelled agents—is a fascinating emergent behavior exhibited by active matter with functional implications for biological systems. However, how migration can persist when a population is confronted with perturbations is poorly understood. Here, we address this gap in knowledge through studies of bacteria that migrate via directed motion, or chemotaxis, in response to a self-generated nutrient gradient. We find that bacterial populations autonomously smooth out large-scale perturbations in their overall morphology, enabling the cells to continue to migrate together. This smoothing process arises from spatial variations in the ability of cells to sense and respond to the local nutrient gradient—revealing a population-scale consequence of the manner in which individual cells transduce external signals. Altogether, our work provides insights to predict, and potentially control, the collective migration and morphology of cellular populations and diverse other forms of active matter.
