Abstract:Objective. Fluorescence molecular tomography (FMT) holds promise for early tumor detection by mapping fluorescent agents in three dimensions non-invasively with low cost. However, since ill-posedness and ill-condition due to strong scattering effects in biotissues and limited measurable data, current FMT reconstruction is still up against unsatisfactory accuracy, including location prediction and morphological preservation. Approach. To strike the above challenges, we propose a novel Sparse-Laplace hybrid graph manifold (SLHGM) model. This model integrates a hybrid Laplace norm-based graph manifold learning term, facilitating a trade-off between sparsity and preservation of morphological features. To address the non-convexity of the hybrid objective function, a fixed-point equation is designed, which employs two successive resolvent operators and a forward operator to find a converged solution. Main results. Through numerical simulations and in vivo experiments, we demonstrate that the SLHGM model achieves an improved performance in providing accurate spatial localization while preserving morphological details. Significance. Our findings suggest that the SLHGM model has the potential to advance the application of FMT in biological research, not only in simulation but also in in vivo studies.

Abstract:Fluorescence molecular tomography (FMT) plays an important role in in vivo small animal imaging. However, due to the diffusive nature of photon propagation in biological tissues, FMT suffers from a low spatial resolution, which limits its capability of resolving the distribution of fluorescent biomarkers. In this paper, we investigate the effect of functional and structural a priori information on the accuracy of FMT reconstruction by a hybrid FMT and X-ray computed tomography imaging system. The results from numerical simulation and phantom experiments suggest that the fluorescence targets embedded in heterogeneous medium can be localized when structural a priori information is utilized to constrain the reconstruction process. In addition, both the functional and structural a priori information are essential for the recovery of fluorophore concentration.

Abstract:Fluorescence molecular tomography (FMT) as a noninvasive imaging modality has been widely used for biomedical preclinical applications. However, FMT reconstruction suffers from severe ill-posedness, especially when a limited number of projections are used. In order to improve the quality of FMT reconstruction results, a discrete cosine transform (DCT) based reweighted L1-norm regularization algorithm is proposed. In each iteration of the reconstruction process, different reweighted regularization parameters are adaptively assigned according to the values of DCT coefficients to suppress the reconstruction noise. In addition, the permission region of the reconstructed fluorophores is adaptively constructed to increase the convergence speed. In order to evaluate the performance of the proposed algorithm, physical phantom and in vivo mouse experiments with a limited number of projections are carried out. For comparison, different L1-norm regularization strategies are employed. By quantifying the signal-to-noise ratio (SNR) of the reconstruction results in the phantom and in vivo mouse experiments with four projections, the proposed DCT-based reweighted L1-norm regularization shows higher SNR than other L1-norm regularizations employed in this work.

Abstract:Fluorescence molecular tomography (FMT) is an optical imaging technology with the ability of visualizing the three-dimensional distribution of fluorescently labelled probes in vivo . However, due to the light scattering effect and ill-posed inverse problems, obtaining satisfactory FMT reconstruction is still a challenging problem. In this work, to improve the performance of FMT reconstruction, we proposed a generalized conditional gradient method with adaptive regularization parameters (GCGM-ARP). In order to make a tradeoff between the sparsity and shape preservation of the reconstruction source, and to maintain its robustness, elastic-net (EN) regularization is introduced. EN regularization combines the advantages of L 1 -norm and L 2 -norm, and overcomes the shortcomings of traditional L p -norm regularization, such as over-sparsity, over-smoothness, and non-robustness. Thus, the equivalent optimization formulation of the original problem can be obtained. To further improve the performance of the reconstruction, the L-curve is adopted to adaptively adjust the regularization parameters. Then, the generalized conditional gradient method (GCGM) is used to split the minimization problem based on EN regularization into two simpler sub-problems, which are determining the direction of the gradient and the step size. These sub-problems are addressed efficiently to obtain more sparse solutions. To assess the performance of our proposed method, a series of numerical simulation experiments and in vivo experiments were implemented. The experimental results show that, compared with other mathematical reconstruction methods, GCGM-ARP method has the minimum location error (LE) and relative intensity error (RIE), and the maximum dice coefficient (Dice) in the case of different sources number or shape, or Gaussian noise of 5%–25%. This indicates that GCGM-ARP has superior reconstruction performance in source localization, dual-source resolution, morphology recovery, and robustness. In conclusion, the proposed GCGM-ARP is an effective and robust strategy for FMT reconstruction in biomedical application.

Abstract:Due to highly scattering of light in biological tissues, the inverse problem of fluorescent molecular tomography (FMT) is ill-posed by nature. Overcoming this difficulties requires regularization of the solution. Nevertheless, to choose a proper regularization parameter is not an easy task in practice. This work applies a hybrid regularization method in reconstruction. Instead of choosing a termination point for the original large-scale problem, this method achieves a reliable solution by inner Tikhonov regularization on a projected subspace problem. The choice of regularization parameter is realized in an iterative scheme. Numerical simulations are implemented to evaluate the performance of the algorithm. Results are also compared with those of truncated singular value decomposition (TSVD) and least square QR (LSQR). It is indicated that this hybrid method can reduce the computation time, as well as improve location accuracy of the fluorescence target in heterogeneous media.

Abstract:Fluorescence molecular tomography (FMT) is a promising imaging modality that enables three-dimensional visualization of fluorescent targets in vivo in small animals. L2-norm regularization methods are usually used for severely ill-posed FMT problems. However, the smoothing effects caused by these methods result in continuous distribution that lacks high-frequency edge-type features and hence limits the resolution of FMT. In this paper, the sparsity in FMT reconstruction results is exploited via compressed sensing (CS). First, in order to ensure the feasibility of CS for the FMT inverse problem, truncated singular value decomposition (TSVD) conversion is implemented for the measurement matrix of the FMT problem. Then, as one kind of greedy algorithm, an ameliorated stagewise orthogonal matching pursuit with gradually shrunk thresholds and a specific halting condition is developed for the FMT inverse problem. To evaluate the proposed algorithm, we compared it with a TSVD method based on L2-norm regularization in numerical simulation and phantom experiments. The results show that the proposed algorithm can obtain higher spatial resolution and higher signal-to-noise ratio compared with the TSVD method.

Abstract:Fluorescence molecular tomography (FMT) is a promising imaging technique in preclinical research, enabling three-dimensional location of the specific tumor position for small animal imaging. However, FMT presents a challenging inverse problem that is quite ill-posed and ill-conditioned. Thus, the reconstruction of FMT faces various challenges in its robustness and efficiency. We present an FMT reconstruction method based on nonmonotone spectral projected gradient pursuit (NSPGP) with /₁-norm optimization. At each iteration, a spectral gradient-projection method approximately minimizes a least-squares problem with an explicit one-norm constraint. A nonmonotone line search strategy is utilized to get the appropriate updating direction, which guarantees global convergence. Additionally, the Barzilai-Borwein step length is applied to build the optimal step length, further improving the convergence speed of the proposed method. Several numerical simulation studies, including multisource cases as well as comparative analyses, have been performed to evaluate the performance of the proposed method. The results indicate that the proposed NSPGP method is able to ensure the accuracy, robustness, and efficiency of FMT reconstruction. Furthermore, an in vivo experiment based on a heterogeneous mouse model was conducted, and the results demonstrated that the proposed method held the potential for practical applications of FMT.
Enhanced spatial resolution in fluorescence molecular tomography using restarted L1-regularized nonlinear conjugate gradient algorithm.

Abstract:Owing to the high degree of scattering of light through tissues, the ill-posedness of fluorescence molecular tomography (FMT) inverse problem causes relatively low spatial resolution in the reconstruction results. Unlike L2 regularization, L1 regularization can preserve the details and reduce the noise effectively. Reconstruction is obtained through a restarted L1 regularization-based nonlinear conjugate gradient (re-L1-NCG) algorithm, which has been proven to be able to increase the computational speed with low memory consumption. The algorithm consists of inner and outer iterations. In the inner iteration, L1-NCG is used to obtain the L1-regularized results. In the outer iteration, the restarted strategy is used to increase the convergence speed of L1-NCG. To demonstrate the performance of re-L1-NCG in terms of spatial resolution, simulation and physical phantom studies with fluorescent targets located with different edge-to-edge distances were carried out. The reconstruction results show that the re-L1-NCG algorithm has the ability to resolve targets with an edge-toedge distance of 0.1 cm at a depth of 1.5 cm, which is a significant improvement for FMT. Multi-branch attention prior based parameterized generative adversarial network for fast and accurate limited-projection reconstruction in fluorescence molecular tomography

Abstract:Limited-projection fluorescence molecular tomography (FMT) allows rapid reconstruction of the three-dimensional (3D) distribution of fluorescent targets within a shorter data acquisition time. However, the limited-projection FMT is severely ill-posed and ill-conditioned due to insufficient fluorescence measurements and the strong scattering properties of photons in biological tissues. Previously, regularization-based methods, combined with the sparse distribution of fluorescent sources, have been commonly used to alleviate the severe ill-posed nature of the limited-projection FMT. Due to the complex iterative computations, time-consuming solution procedures, and less stable reconstruction results, the limited-projection FMT remains an intractable challenge for achieving fast and accurate reconstructions. In this work, we completely discard the previous iterative solving-based reconstruction themes and propose multi-branch attention prior based parameterized generative adversarial network (MAP-PGAN) to achieve fast and accurate limited-projection FMT reconstruction. Firstly, the multi-branch attention can provide parameterized weighted sparse prior information for fluorescent sources, enabling MAP-PGAN to effectively mitigate the ill-posedness and significantly improve the reconstruction accuracy of limited-projection FMT. Secondly, since the end-to-end direct reconstruction strategy is adopted, the complex iterative computation process in traditional regularization algorithms can be avoided, thus greatly accelerating the 3D visualization process. The numerical simulation results show that the proposed MAP-PGAN method outperforms the state-of-the-art methods in terms of localization accuracy and morphological recovery. Meanwhile, the reconstruction time is only about 0.18s, which is about 100 to 1000 times faster than the conventional iteration-based regularization algorithms. The reconstruction results from the physical phantoms and in vivo experiments further demonstrate the feasibility and practicality of the MAP-PGAN method in achieving fast and accurate limited-projection FMT reconstruction.

Abstract:Objective.Fluorescence molecular tomography (FMT) is a promising molecular imaging modality for quantifying the three-dimensional (3D) distribution of tumor probes in small animals. However, traditional deep learning reconstruction methods that aim to minimize the mean squared error (MSE) and iterative regularization algorithms that rely on optimal parameters are typically influenced by strong noise, resulting in poor FMT reconstruction robustness.Approach.In this letter, we propose an adaptive adversarial learning strategy (3D-UR-WGAN) to achieve robust FMT reconstructions. Unlike the pixel-based MSE criterion in traditional CNNs or the regularization strategy in iterative solving schemes, the reconstruction strategy can greatly facilitate the performance of the network models through alternating loop training of the generator and the discriminator. Second, the reconstruction strategy combines the adversarial loss in GANs with the L1 loss to significantly enhance the robustness and preserve image details and textual information.Main results.Both numerical simulations and physical phantom experiments demonstrate that the 3D-UR-WGAN method can adaptively eliminate the effects of different noise levels on the reconstruction results, resulting in robust reconstructed images with reduced artifacts and enhanced image contrast. Compared with the state-of-the-art methods, the proposed method achieves better reconstruction performance in terms of target shape recovery and localization accuracy.Significance.This adaptive adversarial learning reconstruction strategy can provide a possible paradigm for robust reconstruction in complex environments, and also has great potential to provide an alternative solution for solving the problem of poor robustness encountered in other optical imaging modalities such as diffuse optical tomography, bioluminescence imaging, and Cherenkov luminescence imaging.

Abstract:For the ill-posed fluorescent molecular tomography (FMT) inverse problem, the L1 regularization can protect the high-frequency information like edges while effectively reduce the image noise. However, the state-of-the-art L1 regularization-based algorithms for FMT reconstruction are expensive in memory, especially for large-scale problems. An efficient L1 regularization-based reconstruction algorithm based on nonlinear conjugate gradient with restarted strategy is proposed to increase the computational speed with low memory consumption. The reconstruction results from phantom experiments demonstrate that the proposed algorithm can obtain high spatial resolution and high signal-to-noise ratio, as well as high localization accuracy for fluorescence targets.
Iterative Correction Scheme Based on Discrete Cosine Transform and L1 Regularization for Fluorescence Molecular Tomography with Background Fluorescence

Abstract:Goal: High-intensity background fluorescence is generally encountered in fluorescence molecular tomography (FMT), because of the accumulation of fluorescent probes in nontarget tissues or the existence of autofluorescence in biological tissues. The reconstruction results are affected or even distorted by the background fluorescence, especially when the distribution of fluorescent targets is relatively sparse. The purpose of this paper is to reduce the negative effect of background fluorescence on FMT reconstruction. Methods: After each iteration of the Tikhonov regularization algorithm, 3-D discrete cosine transform is adopted to filter the intermediate results. And then, a sparsity constraint step based on L1 regularization is applied to restrain the energy of the objective function. Results: Phantom experiments with different fluorescence intensities of homogeneous and heterogeneous background are carried out to validate the performance of the proposed scheme. The results show that the reconstruction quality can be improved with the proposed iterative correction scheme. Conclusion and Significance: The influence of background fluorescence in FMT can be reduced effectively because of the filtering of the intermediate results, the detail preservation, and noise suppression of L1 regularization.

Abstract:Conjugate gradient method is verified to be efficient for nonlinear optimization problems of large-dimension data. In this paper, a penalized linear and nonlinear combined conjugate gradient method for the reconstruction of fluorescence molecular tomography (FMT) is presented. The algorithm combines the linear conjugate gradient method and the nonlinear conjugate gradient method together based on a restart strategy, in order to take advantage of the two kinds of conjugate gradient methods and compensate for the disadvantages. A quadratic penalty method is adopted to gain a nonnegative constraint and reduce the illposedness of the problem. Simulation studies show that the presented algorithm is accurate, stable, and fast. It has a better performance than the conventional conjugate gradient-based reconstruction algorithms. It offers an effective approach to reconstruct fluorochrome information for FMT.

Abstract:ABSTRACT In this paper, a reduced accelerated adaptive fast iterative shrinkage threshold algorithm based on Smooth‐Lasso regularization (SL‐RAFISTA‐BB) is proposed for fluorescence molecular tomography (FMT) 3D reconstruction. This method uses the Smooth‐Lasso regularization to fuse the group sparse prior information which can balance the relationship between the sparsity and smoothness of the solution, simplifying the process of calculation. In particular, the convergence speed of the FISTA is improved by introducing a reduction strategy and Barzilai‐Borwein variable step size factor, and constructing a continuation strategy to reduce computing costs and the number of iterations. The experimental results show that the proposed algorithm not only accelerates the convergence speed of the iterative algorithm, but also improves the positioning accuracy of the tumor target, alleviates the over‐sparse or over‐smooth phenomenon of the reconstructed target, and clearly outlines the boundary information of the tumor target. We hope that this method can promote the development of optical molecular tomography.

Morphological Reconstruction of Fluorescence Molecular Tomography Based on Nonlocal Total Variation Regularization for Tracer Distribution in Glioma

Abstract:The high sensitivity and low cost of fluorescence imaging enables fluorescence molecular tomography (FMT) as a powerful noninvasive technique in applications of tracer distribution visualization. With the development of targeted fluorescence tracer, FMT has been widely used to localize the tumor. However, the visualization of probe distribution in tumor and surrounding region is still a challenge for FMT reconstruction. In this study, we proposed a novel nonlocal total variation (NLTV) regularization method, which is based on structure prior information. To build the NLTV regularization term, we consider the first order difference between the voxel and its four nearest neighbors. Furthermore, we assume that the variance of fluorescence intensity between any two voxels has a non-linear inverse correlation with their Gaussian distance. We adopted the Gaussian distance between two voxels as the weight of the first order difference. Meanwhile, the split Bregman method was applied to minimize the optimization problem. To evaluate the robustness and feasibility of our proposed method, we designed numerical simulation experiments and in vivo experiments of xenograft orthotopic glioma models. The ex vivo fluorescent images of cryoslicing specimens were regarded as gold standard of probe distribution in biological tissue. The results demonstrated that the proposed method could recover the morphology of the tracer distribution more accurately compared with fast iterated shrinkage (FIS) method, Split Bregman-resolved TV (SBRTV) regularization method and Gaussian weighted Laplace prior (GWLP) regularization method. These results demonstrate the potential of our method for in vivo visualization of tracer distribution in xenograft orthotopic glioma models.

Abstract:Abstract Objective. Fluorescence molecular tomography (FMT), as an encouraging and non-invasive optical molecular imaging technology with strong specificity and sensitivity, has great potential for preclinical and clinical studies in tumor diagnosis, drug development, and therapeutic evaluation. However, the strong scattering of photons and the insufficient surface measurements make it very challenging to improve the quality of FMT reconstruction and practical application for early tumor detection. Therefore, continuous efforts have been made to explore more effective approaches or solutions in the pursuit of obtaining high-quality FMT reconstructions. Approach. This review takes a comprehensive overview of imaging methodology advances of FMT, mainly focusing on two critical issues in FMT reconstructions: improving the accuracy of solving the forward physical model and mitigating the ill-posed nature of the inverse problem from a methodological point of view. More importantly, numerous impressive and practical strategies and methods for improving the FMT reconstruction quality are summarized. Notably, the deep learning methods have been elaborately discussed to illustrate the advantages in promoting the imaging performance of FMT owing to the practicality of large datasets, the emergence of optimized algorithms, and the applications of innovative networks. Main results. The results demonstrate that the imaging quality of FMT can be effectively promoted by improving the accuracy of optical parameter modeling, combining with prior knowledge, and reducing dimensionality. In addition, the traditional regularization-based methods and the deep neural network-based methods, especially the end-to-end deep network, can enormously alleviate the ill-posedness of the inverse problem and improve the quality of FMT image reconstruction. Significance. This review aims at illustrating a variety of effective and practical methods for FMT image reconstruction, from which future research may benefit. Furthermore, it may provide some valuable research ideas and directions for FMT in the future, and could promote the development of FMT and other optical tomography.

To overcome this drawback, we propose a method to improve the performance of fluorescence imaging by coupling x-ray computed tomography (XCT) and subsurface FMT modalities. A Laplacian-type regularization matrix generated with tissue prior information obtained from XCT images is used to guide the reconstruction of fluorophore distribution. Reconstruction results of both simulation and phantom studies showed that significant improvements in localization and demarcation of fluorescent targets can be obtained with the proposed method compared to the reconstruction method without structural prior information.
Sparse-graph manifold learning method for bioluminescence tomography

Abstract:In preclinical researches, bioluminescence tomography (BLT) has widely been used for tumor imaging and monitoring, imaged-guided tumor therapy, and so forth. For these biological applications, both tumor spatial location and morphology analysis are the leading problems needed to be taken into account. However, most existing BLT reconstruction methods were proposed for some specific applications with a focus on sparse representation or morphology recovery, respectively. How to design a versatile algorithm that can simultaneously deal with both aspects remains an impending problem. In this study, a Sparse-Graph Manifold Learning (SGML) method was proposed to balance the source sparseness and morphology, by integrating non-convex sparsity constraint and dynamic Laplacian graph model. Furthermore, based on the nonconvex optimization theory and some iterative approximation, we proposed a novel iteratively reweighted soft thresholding algorithm (IRSTA) to solve the SGML model. Numerical simulations and in vivo experiments result demonstrated that the proposed SGML method performed much superior to the comparative methods in spatial localization and tumor morphology recovery for various source settings. It is believed that the SGML method can be applied to the related optical tomography and facilitate the development of optical molecular tomography.

Abstract:Fluorescence molecular tomography (FMT) is a highly sensitive and noninvasive imaging modality for three-dimensional visualization of fluorescence probe distribution in small animals. However, the simplified photon propagation model and ill-posed inverse problem limit the improvement of FMT reconstruction. In this work, we proposed a novel K-nearest neighbor based locally connected (KNN-LC) network to improve the performance of morphological reconstruction in FMT. It directly builds the inverse process of photon transmission by learning the mapping relation between the surface photon intensity and the distribution of fluorescent source. KNN-LC network cascades a fully connected (FC) sub-network with a locally connected (LC) sub-network, where the FC part provides a coarse reconstruction result and LC part fine-tunes the morphological quality of reconstructed result. To assess the performance of our proposed network, we implemented both numerical simulation and in vivo studies. Furthermore, split Bregman-resolved total variation (SBRTV) regularization method and inverse problem simulation (IPS) method were utilized as baselines in all comparisons. The results demonstrated that KNN-LC network achieved accurate reconstruction in both source localization and morphology recovery in a short time. This promoted the in vivo application of FMT for visualizing the distribution of biomarkers inside biological tissue.
