Abstract:The behaviour of biomolecular systems is governed by their thermodynamic and kinetic properties. It is thus important to be able to calculate, for example, both the affinity and rate of binding and dissociation of a protein-ligand complex, or the populations and exchange rates between distinct conformational states. Because these are typically rare events, calculating these properties from long molecular dynamics simulations remains extremely difficult. Instead, one often adopts a divide-and-conquer strategy in which equilibrium free-energy differences and the fastest state-to-state transition (e.g. ligand association or minor-to-major state conversion) are combined to estimate the slow rate (e.g. ligand dissociation) using a two-state assumption. Here we instead address these problems by using a previously developed method to calculate both the forward and backward rates directly from simulations. We then estimate the thermodynamics from the rates, and validate these values by independent means. We applied the approach to three systems of increasing complexity, including the association and dissociation of benzene to a fully buried cavity inside the L99A mutant variant of T4 lysozyme. In particular, we were able to determine both millisecond association and dissociation rates, and the affinity, of the protein-ligand system by directly observing dozens of rare events in atomic detail. Our approach both sheds light on the precision of methods for calculating kinetics and further provides a generally useful test for the internal consistency of kinetics and thermodynamics. We also expect our route to be useful for obtaining both the kinetics and thermodynamics at the same time in more challenging cases.

Abstract:Selecting proper rate equations for the kinetic models is essential to quantify biotransformation processes in the environment. Bayesian model selection method can be used to evaluate the candidate models. However, comparisons of all plausible models can result in high computational cost, while limiting the number of candidate models may lead to biased results. In this work, we developed an integrated Bayesian method to simultaneously perform model selection and parameter estimation by using a generalized rate equation. In the approach, the model hypotheses were represented by discrete parameters and the rate constants were represented by continuous parameters. Then Bayesian inference of the kinetic models was solved by implementing Markov Chain Monte Carlo simulation for parameter estimation with the mixed (i.e., discrete and continuous) priors. The validity of this approach was illustrated through a synthetic case and a nitrogen transformation experimental study. It showed that our method can successfully identify the plausible models and parameters, as well as uncertainties therein. Thus this method can provide a powerful tool to reveal more insightful information for the complex biotransformation processes.

Abstract:We address the problem of constructing accurate mathematical models of the dynamics of complex systems projected on a collective variable. To this aim we introduce a conceptually simple yet effective algorithm for estimating the parameters of Langevin and Fokker-Planck equations from a set of short, possibly out-of-equilibrium molecular dynamics trajectories, obtained for instance from transition path sampling or as relaxation from high free-energy configurations. The approach maximizes the model likelihood based on any explicit expression of the short-time propagator, hence it can be applied to different evolution equations. We demonstrate the numerical efficiency and robustness of the algorithm on model systems, and we apply it to reconstruct the projected dynamics of pairs of C60 and C240 fullerene molecules in explicit water. Our methodology allows reconstructing the accurate thermodynamics and kinetics of activated processes, namely free energy landscapes, diffusion coefficients, and kinetic rates. Compared to existing enhanced sampling methods, we directly exploit short unbiased trajectories at a competitive computational cost.

Abstract:Quantitative mechanistic models are valuable tools for disentangling biochemical pathways and for achieving a comprehensive understanding of biological systems. However, to be quantitative the parameters of these models have to be estimated from experimental data. In the presence of significant stochastic fluctuations this is a challenging task as stochastic simulations are usually too time-consuming and a macroscopic description using reaction rate equations (RREs) is no longer accurate. In this manuscript, we therefore consider moment-closure approximation (MA) and the system size expansion (SSE), which approximate the statistical moments of stochastic processes and tend to be more precise than macroscopic descriptions. We introduce gradient-based parameter optimization methods and uncertainty analysis methods for MA and SSE. Efficiency and reliability of the methods are assessed using simulation examples as well as by an application to data for Epo-induced JAK/STAT signaling. The application revealed that even if merely population-average data are available, MA and SSE improve parameter identifiability in comparison to RRE. Furthermore, the simulation examples revealed that the resulting estimates are more reliable for an intermediate volume regime. In this regime the estimation error is reduced and we propose methods to determine the regime boundaries. These results illustrate that inference using MA and SSE is feasible and possesses a high sensitivity.
Multiscale Responsive Kinetic Modeling: Quantifying Biomolecular Reaction Flux under Varying Electrochemical Conditions

Abstract:Attaining a complete thermodynamic and kinetic characterization for processes involving multiple interconnected rare-event transitions remains a central challenge in molecular biophysics. This challenge is amplified when the process must be understood under a range of reaction conditions. Herein, we present a condition-responsive kinetic modeling framework that can combine the strengths of bottom-up rate quantification from multiscale simulations with top-down solution refinement using experimental data. Although this framework can be applied to any process, we demonstrate its use for electrochemically driven transport through channels and transporters. Using the Cl- /H+ antiporter ClC-ec1 as a model system, we show how robust and predictive kinetic solutions can be obtained when the solution space is grounded by thermodynamic constraints, seeded through multiscale rate quantification, and further refined with experimental data, such as electrophysiology assays. Turning to the Shaker K+ channel, we demonstrate that robust solutions and biophysical insights can also be obtained with sufficient experimental data. This multi-pathway method proves capable of identifying single-pathway dominant mechanisms but also highlights that competing and off-pathway flux is still essential to replicate experimental findings and to describe concentration-dependent channel rectification.

A statistical mechanics framework for constructing non-equilibrium thermodynamic models

Abstract:Far-from-equilibrium phenomena are critical to all natural and engineered systems, and essential to biological processes responsible for life. For over a century and a half, since Carnot, Clausius, Maxwell, Boltzmann, and Gibbs, among many others, laid the foundation for our understanding of equilibrium processes, scientists and engineers have dreamed of an analogous treatment of non-equilibrium systems. But despite tremendous efforts, a universal theory of non-equilibrium behavior akin to equilibrium statistical mechanics and thermodynamics has evaded description. Several methodologies have proved their ability to accurately describe complex non-equilibrium systems at the macroscopic scale, but their accuracy and predictive capacity is predicated on either phenomenological kinetic equations fit to microscopic data, or on running concurrent simulations at the particle level. Instead, we provide a framework for deriving stand-alone macroscopic thermodynamics models directly from microscopic physics without fitting in overdamped Langevin systems. The only necessary ingredient is a functional form for a parameterized, approximate density of states, in analogy to the assumption of a uniform density of states in the equilibrium microcanonical ensemble. We highlight this framework's effectiveness by deriving analytical approximations for evolving mechanical and thermodynamic quantities in a model of coiled-coil proteins and double stranded DNA, thus producing, to the authors' knowledge, the first derivation of the governing equations for a phase propagating system under general loading conditions without appeal to phenomenology. The generality of our treatment allows for application to any system described by Langevin dynamics with arbitrary interaction energies and external driving, including colloidal macromolecules, hydrogels, and biopolymers.

Experiment-friendly kinetic analysis of single molecule data in and out of equilibrium

Abstract:We present a simple and robust technique to extract kinetic rate models and thermodynamic quantities from single molecule time traces. SMACKS (Single Molecule Analysis of Complex Kinetic Sequences) is a maximum likelihood approach that works equally well for long trajectories as for a set of short ones. It resolves all statistically relevant rates and also their uncertainties. This is achieved by optimizing one global kinetic model based on the complete dataset, while allowing for experimental variations between individual trajectories. In particular, neither a priori models nor equilibrium have to be assumed. The power of SMACKS is demonstrated on the kinetics of the multi-domain protein Hsp90 measured by smFRET (single molecule Förster resonance energy transfer). Experiments in and out of equilibrium are analyzed and compared to simulations, shedding new light on the role of Hsp90's ATPase function. SMACKS pushes the boundaries of single molecule kinetics far beyond current methods.

Abstract:Since January 1977, twenty‐four patients with inverting papilloma of the nose and paranasal sinuses have been treated at the University of Virginia. Two patients had bilateral disease, for a total of 26 surgically treated sides. Patients were aged from 10 to 83 years, and 71% were male. Most tumors originated on the lateral nasal wall, with 62% involving the adjacent sinuses. Nineteen sides were treated by external approach and 7 were treated intranasally. There was a total of 5 recurrences in 4 patients and no associated squamous cell carcinomas. Seven patients were treated with endoscopic excision (4 primary tumors and 3 recurrences). There have been no recurrences since endoscopic treatment. These preliminary data give further evidence that endoscopic excision is a viable surgical option for many inverting papillomas.
Energy-based Analysis of Biochemical Cycles using Bond Graphs

Abstract:Thermodynamic aspects of chemical reactions have a long history in the Physical Chemistry literature. In particular, biochemical cycles - the building-blocks of biochemical systems - require a source of energy to function. However, although fundamental, the role of chemical potential and Gibb's free energy in the analysis of biochemical systems is often overlooked leading to models which are physically impossible. The bond graph approach was developed for modelling engineering systems where energy generation, storage and transmission are fundamental. The method focuses on how power flows between components and how energy is stored, transmitted or dissipated within components. Based on early ideas of network thermodynamics, we have applied this approach to biochemical systems to generate models which automatically obey the laws of thermodynamics. We illustrate the method with examples of biochemical cycles. We have found that thermodynamically compliant models of simple biochemical cycles can easily be developed using this approach. In particular, both stoichiometric information and simulation models can be developed directly from the bond graph. Furthermore, model reduction and approximation while retaining structural and thermodynamic properties is facilitated. Because the bond graph approach is also modular and scaleable, we believe that it provides a secure foundation for building thermodynamically compliant models of large biochemical networks.

Resolution and uniqueness of estimated parameters of a model of thin filament regulation in solution

Abstract:The estimation of chemical kinetic rate constants for any non-trivial model is complex due to the nonlinear effects of second order chemical reactions. We developed an algorithm to accomplish this goal based on the Damped Least Squares (DLS) inversion method and then tested the effectiveness of this method on the McKillop-Geeves (MG) model of thin filament regulation. The kinetics of MG model is defined by a set of nonlinear ordinary differential equations (ODEs) that predict the evolution of troponin-tropomyosin-actin and actin-myosin states. The values of the rate constants are estimated by integrating these ODEs numerically and fitting them to a series of stopped-flow pyrene fluorescence transients of myosin-S1 fragment binding to regulated actin in solution. The accuracy and robustness of the estimated rate constants are evaluated for DLS and two other methods, namely quasi-Newton (QN) and simulated annealing (SA). The comparison of these methods revealed that SA provides the best estimates of the model parameters because of its global optimization scheme. However it converges slowly and does quantify the uniqueness of the estimated parameters. On the other hand the QN method converges rapidly but only if the initial guess of the parameters is close to the optimum values, otherwise it diverges. Overall, the DLS method proves to be the most convenient method. It converges fast and was able to provide excellent estimates of kinetic parameters. Furthermore, DLS provides the model resolution matrix, which quantifies the interdependence of model parameters thereby evaluating the uniqueness of their estimated values. This property is essential for estimating of the dependence of the model parameters on experimental conditions (e.g. Ca(2+) concentration) when it is assessed from noisy experimental data such as pyrene fluorescence from stopped-flow transients. The advantages of the DLS method observed in this study should be further examined in other physicochemical systems to firmly establish the observed effectiveness of DSL vs. the other parameter estimation methods.
Free Energy Methods for the Description of Molecular Processes

Abstract:Efforts to combine theory and experiment to advance our knowledge of molecular processes relevant to biophysics have been considerably enhanced by the contribution of statistical-mechanics simulations. Key to the understanding of such molecular processes is the underlying free-energy change. Being able to accurately predict this change from first principles represents an appealing prospect. Over the past decades, the synergy between steadily growing computational resources and unrelenting methodological developments has brought free-energy calculations into the arsenal of tools commonly utilized to tackle important questions that experiment alone has left unresolved. The continued emergence of new options to determine free energies has also bred confusion amid the community of users, who may find it difficult to choose the best-suited algorithm to address the problem at hand. In an attempt to clarify the current landscape, this review recounts how the field has been shaped and how the broad gamut of methods available today is rooted in a few foundational principles laid down many years ago.Three examples of molecular processes central to biophysics illustrate where free-energy calculations stand and what are the conceptual and practical obstacles that we must overcome to increase their predictive power.
Probabilistic and Maximum Entropy Modeling of Chemical Reaction Systems: Characteristics and Comparisons to Mass Action Kinetic Models

Abstract:We demonstrate and characterize a first-principles approach to modeling the mass action dynamics of metabolism. Starting from a basic definition of entropy expressed as a multinomial probability density using Boltzmann probabilities with standard chemical potentials, we derive and compare the free energy dissipation and the entropy production rates. We express the relation between the entropy production and the chemical master equation for modeling metabolism, which unifies chemical kinetics and chemical thermodynamics. Subsequent implementation of an maximum free energy dissipation model for systems of coupled reactions is accomplished by using an approximation to the Marcelin equation for mass action kinetics that maximizes the entropy production. Because prediction uncertainty with respect to parameter variability is frequently a concern with mass action models utilizing rate constants, we compare and contrast the maximum entropy production model, which has its own set of rate parameters, to a population of standard mass action models in which the rate constants are randomly chosen. We show that a maximum entropy production model is characterized by a high probability of free energy dissipation rate, and likewise entropy production rate, relative to other models. We then characterize the variability of the maximum entropy production predictions with respect to uncertainties in parameters (standard free energies of formation) and with respect to ionic strengths typically found in a cell.

Abstract:To translate metabolic networks into dynamic models, the Structural Kinetic Modelling framework (SKM) assumes a given reference state and replaces the reaction elasticities in this state by random numbers. A new variant, called Structural Thermokinetic Modelling (STM), accounts for reversible reactions and thermodynamics. STM relies on a dependence schema in which some basic variables are sampled, fitted to data, or optimised, while all other variables can be easily computed. Correlated elasticities follow from enzyme saturation values and thermodynamic forces, which are physically independent. Probability distributions in the dependence schema define a model ensemble, which allows for probabilistic predictions even if data are scarce. STM highlights the importance of variabilities, dependencies, and covariances of biological variables. By varying network structure, fluxes, thermodynamic forces, regulation, or types of rate laws, the effects of these model features can be assessed. By choosing the basic variables, metabolic networks can be converted into kinetic models with consistent reversible rate laws. Metabolic control coefficients obtained from these models can tell us about metabolic dynamics, including responses and optimal adaptations to perturbations, enzyme synergies and metabolite correlations, as well as metabolic fluctuations arising from chemical noise. To showcase STM, I study metabolic control, metabolic fluctuations, and enzyme synergies, and how they are shaped by thermodynamic forces. Considering thermodynamics can improve predictions of flux control, enzyme synergies, correlated flux and metabolite variations, and the emergence and propagation of metabolic noise.

Free energy, friction, and mass profiles from short molecular dynamics trajectories

Abstract:We address the problem of constructing accurate mathematical models of the dynamics of molecular systems projected on a collective variable. To this aim we introduce an algorithm optimizing the parameters of a standard or generalized Langevin equation until the latter reproduces in a faithful way a set of molecular dynamics trajectories. In particular, using solvated proline dipeptide as a test case, we report evidence that ~100 short trajectories initiated at the top of a high barrier encode all the information needed to reconstruct free energy, friction, and mass profiles, including non-Markovian effects. The approach allows accessing the thermodynamics and kinetics of activated processes in a conceptually direct way, it employs only standard unbiased molecular dynamics trajectories, and is competitive in computational cost with respect to existing enhanced sampling methods. Furthermore, the systematic construction of Langevin models for different choices of collective variables starting from the same initial data could help in reaction coordinate optimization.

Quantifying the error propagation in microkinetic modeling of catalytic reactions with model-predicted binding energies

Abstract:Energy prediction models, such as scaling relations, Brønsted–Evans–Polanyi relations and machine-learning prediction models, are widely employed to accelerate the calculations of energies of reaction intermediates and the rational design of catalysts. However, error propagation from predicted binding energies of reaction intermediates and transition states to the calculated reaction rates would result in the misidentification of optimal catalysts. In order to assess and quantify the error propagation in determining kinetic information for catalyst design, here we make energy error simulation based on DFT-calculated binding energies of reaction intermediates within the network of methane dry reforming reaction, then employ these simulated energies to microkinetic modeling. The results suggest that the microkinetic results would have different tolerance to the error indicators of predicted binding energy. Further detailed analyses show that binding energies with low variance are more likely to result in less significant error propagations during the calculation of reaction energy and activation energy, leading to more reliable kinetic information. Finally, several directions are discussed regarding the minimization of error propagation in microkinetic modeling based on predicted binding energies, and suggestions are provided for future studies.

Multi-Objective Optimization Tuning Framework for Kinetic Parameter Selection and Estimation

Abstract:Semi-mechanistic kinetic (i.e., dynamic) models based on first principles are particularly relevant in biology, as they can explain and predict functional behavior that arises from varying concentrations of the cellular components over time. Here, we describe a computational tuning framework to facilitate both the selection of kinetic parameters for these models and its estimation from experimental data. On the one hand, the tuning framework uses multi-objective optimization to generate a model-based set of guidelines for the selection of the kinetic parameters. These parameter values are the required ones to provide a biological system with desired behavior, while fulfilling the design criteria encoded in the optimization problem itself. On the other hand, this framework can also be used to estimate the parameter values of biological systems from experimental data, once the optimization objectives had been defined appropriately. The methodology gives accurate identification results, as it provides clear orientation on the effect of the parameter values over the system's behavior even under different experimental scenarios. It is particularly useful for easily combining time-course-averaged data and steady-state distribution data. This protocol also addresses aspects related to the appropriate description of the kinetic models and the settings of the software tools. Therefore, it supplies for hands-on testing to evaluate the validity of the underlying technical assumptions of the biological kinetic models.

Abstract:Software to more rapidly and accurately predict protein--ligand binding affinities is of high interest for early-stage drug discovery, and physics-based methods are among the most widely used technologies for this purpose. The accuracy of these methods depends critically on the accuracy of the potential functions they use. Potential functions are typically trained against a combination of quantum chemical and experimental data. However, although binding affinities are among the most important quantities to predict, experimental binding affinities have not to date been integrated into the experimental dataset used to train potential functions. In recent years, the use of host--guest complexes as simple and tractable models of binding thermodynamics has gained popularity due to their small size and simplicity, relative to protein--ligand systems. Host--guest complexes can also avoid ambiguities that arise in protein--ligand systems, such as uncertain protonation states. Thus, experimental host--guest binding data are an appealing additional data type to integrate into the experimental dataset used to optimize potential functions. Here, we report the extension of the Open Force Field Evaluator framework to enable the systematic calculation of host--guest binding free energies and their gradients with respect to force field parameters, coupled with the curation of 126 host--guest complexes with available experimental binding free energies. As an initial application of this novel infrastructure, we optimized generalized Born (GB) cavity radii for the OBC2 GB implicit solvent model against experimental data for 36 host--guest systems. This refitting led to a dramatic improvement in accuracy for both the training set and a separate test set with 90 additional host--guest systems. The optimized radii also showed encouraging transferability from host--guest systems to 59 protein-ligand systems. However, the new radii are significantly smaller than the baseline radii and lead to excessively favorable hydration free energies (HFE). Thus, users of the OBC2 GB model currently may choose between GB cavity radii that yield more accurate binding affinities or GB cavity radii that yield more accurate HFEs. We suspect that achieving good accuracy on both will require more far-reaching adjustments to the GB model. We note that binding free energy calculations using the OBC2 model in OpenMM gain about a 10x speedup relative to corresponding explicit solvent calculations, suggesting a future role for implicit solvent absolute binding free energy (ABFE) calculations in virtual compound screening. This study proves the principle of using host--guest systems to train potential functions that are transferrable to protein--ligand systems, and provides an infrastructure that enables a range of applications.

Abstract:Single-molecule force spectroscopy has proven to be a powerful tool for studying the kinetic behavior of biomolecules. Through application of an external force, conformational states with small or transient populations can be stabilized, allowing them to be characterized and the statistics of individual trajectories studied to provide insight into biomolecular folding and function. Because the observed quantity (force or extension) is not necessarily an ideal reaction coordinate, individual observations cannot be uniquely associated with kinetically distinct conformations. While maximum-likelihood schemes such as hidden Markov models have solved this problem for other classes of single-molecule experiments by using temporal information to aid in the inference of a sequence of distinct conformational states, these methods do not give a clear picture of how precisely the model parameters are determined by the data due to instrument noise and finite-sample statistics, both significant problems in force spectroscopy. We solve this problem through a Bayesian extension that allows the experimental uncertainties to be directly quantified, and build in detailed balance to further reduce uncertainty through physical constraints. We illustrate the utility of this approach in characterizing the three-state kinetic behavior of an RNA hairpin in a stationary optical trap.

Abstract:Milestoning is an accurate and efficient method for rare event kinetics calculations by constructing a continuous-time kinetic network connecting the reactant and product states. However, even with adequate sampling, its accuracy can also be limited by the force fields, which makes it challenging to achieve quantitative agreement with experimental data. To address this issue, we present a refinement approach by minimizing the Kullback-Leibler divergence rate between two Milestoning networks while incorporating experimental thermodynamic (equilibrium constants) and kinetic (rate constants) data as constraints. This approach ensures that the refined kinetic network is minimally perturbed with respect to the original one, while simultaneously satisfying the experimental constraints. The refinement approach is demonstrated using the binding and unbinding dynamics of a series of six small molecule ligands for the model host system, $\beta$-cyclodextrin.
