Abstract:This article presents a general computational approach for efficient simulations of anharmonic vibrational spectra in chemical systems. An automated local-mode vibrational approach is presented, which borrows techniques from localized molecular orbitals in electronic structure theory. This approach generates spatially localized vibrational modes, in contrast to the delocalization exhibited by canonical normal modes. The method is rigorously tested across a series of chemical systems, ranging from small molecules to large water clusters and a protonated dipeptide. It is interfaced with exact, grid-based approaches, as well as vibrational self-consistent field methods. Most significantly, this new set of reference coordinates exhibits a well-behaved spatial decay of mode couplings, which allows for a systematic, a priori truncation of mode couplings and increased computational efficiency. Convergence can typically be reached by including modes within only about 4 Å. The local nature of this truncation suggests particular promise for the ab initio simulation of anharmonic vibrational motion in large systems, where connection to experimental spectra is currently most challenging.

Examining the origins of observed terahertz modes from an optically pumped atomistic model protein in aqueous solution

Abstract:Abstract The microscopic origins of terahertz (THz) vibrational modes in biological systems are an active and open area of current research. Recent experiments [Phys Rev X. 8, 031061 (2018)] have revealed the presence of a pronounced mode at ∼0.3 THz in fluorophore-decorated bovine serum albumin (BSA) protein in aqueous solution under nonequilibrium conditions induced by optical pumping. This result was heuristically interpreted as a collective elastic fluctuation originating from the activation of a low-frequency phonon mode. In this work, we show that the sub-THz spectroscopic response emerges in a statistically significant manner (>2σ) from such collective behavior, illustrating how photoexcitation can alter specific THz vibrational modes. We revisit the theoretical analysis with proof-of-concept molecular dynamics that introduce optical excitations into the simulations. Using information theory techniques, we show that these excitations can give rise to a multiscale response involving two optically excited chromophores (tryptophans), other amino acids in the protein, ions, and water. Our results motivate new experiments and fully nonequilibrium simulations to probe these phenomena, as well as the refinement of atomistic models of Fröhlich condensates that are fundamentally determined by nonlinear interactions in biology.
The dynamical transition in proteins and non-Gaussian behavior of low frequency modes in Self Consistent Normal Mode Analysis

Abstract:Self Consistent Normal Mode Analysis (SCNMA) is applied to heme c type cytochrome f to study temperature dependent protein motion. Classical Normal Mode Analysis (NMA) assumes harmonic behavior and the protein Mean Square Displacement (MSD) has a linear dependence on temperature. This is only consistent with low temperature experimental results. To connect the protein vibrational motions between low temperature and physiological temperature, we have incorporated a fitted set of anharmonic potentials into SCNMA. In addition, Quantum Harmonic Oscillator (QHO) theory has been used to calculate the displacement distribution for individual vibrational modes. We find that the modes involving soft bonds exhibit significant non-Gaussian dynamics at physiological temperature, which suggests it may be the cause of the non-Gaussian behavior of the protein motions probed by Elastic Incoherent Neutron Scattering (EINS). The combined theory displays a dynamical transition caused by the softening of few "torsional" modes in the low frequency regime (< 50cm-1or < 6meVor > 0.6ps). These modes change from Gaussian to a classical distribution upon heating. Our theory provides an alternative way to understand the microscopic origin of the protein dynamical transition.

Anharmonic properties of vibrational excitations in amorphous solids

Abstract:Understanding the vibrational and thermal properties of amorphous solids is one of the most discussed and long-standing issues in condensed matter physics. Recent works have made significant steps towards understanding harmonic vibrational states. In particular, it has been established that quasi-localized vibrational modes emerge in addition to phonon-like vibrational modes. In this work, we study the anharmonic properties of these vibrational modes. We find that vibrational modes exhibit anharmonicities that induce particle rearrangements and cause transitions to different states. These anharmonicities are distinct from those in crystals, where particle rearrangements never occur. Remarkably, for both the phonon modes and quasi-localized modes, the vibrational modes exhibit strong anharmonicities, and the induced particle rearrangements are always localized in space and are composed of 1 to 1000 particles. Our findings contribute to the understanding of low-temperature thermal properties, for which anharmonic vibrations are crucial.

Atomic Torsional Modal Analysis for high-resolution proteins

Abstract:We introduce a formulation for normal mode analyses of globular proteins that significantly improves on an earlier, 1-parameter formulation (M. Tirion, PRL 77, 1905 (1996)) that characterized the slow modes associated with protein data bank structures. Here we develop that empirical potential function which is minimized at the outset to include two features essential to reproduce the eigenspectra and associated density of states over all frequencies, not merely the slow ones. First, introduction of preferred dihedral-angle configurations via use of torsional stiffness constants eliminates anomalous dispersion characteristics due to insufficiently bound surface sidechains. Second, we take into account the atomic identities and the distance of separation of all pairwise interactions. With these modifications we obtain stable, reliable eigenmodes over a wide range of frequencies.

Abstract:While the high-temperature thermal transport in crystalline materials has been recently carefully addressed, it is much less explored for amorphous materials. Most of the existing studies have focused on the low-/mid -temperature range and have generally found the increasing trend of thermal conductivity with temperature and converging to a constant value, mainly due to the temperature dependence of heat capacity. In this work, we investigate the temperature-dependent thermal conductivity of amorphous HfO2 with three different methods, including molecular dynamics, the Allen-Feldman theory, and the quasiharmonic Green-Kubo method, with the forces extracted from a machine-learning potential parametrized from first principles. While the Allen-Feldman theory and the quasiharmonic Green-Kubo method show the same temperature dependence trend as the previous expectation even at high temperatures, molecular dynamics simulations show a clear decreasing trend of thermal conductivity at high temperatures. By comparing the results from these approaches, we identify that two anharmonic effects, i.e., thermal expansion and vibrational mode softening, are the mechanisms of the decreased thermal conductivity of amorphous HfO2 at high temperatures.
Dynamic embedding of effective harmonic normal mode vibrations in all-atomistic energy gap fluctuations: Case study of light harvesting 2 complex

Abstract:Environmental effects in excitation energy transfer have mostly been modeled by baths of harmonic oscillators, but to what extent such modeling provides a reliable description of actual interactions between molecular systems and environments remains an open issue. We address this issue by investigating fluctuations in the excitation energies of the light harvesting 2 complex using a realistic all-atomistic simulation of the potential energy surface. Our analyses reveal that molecular motions exhibit significant anharmonic features, even for underdamped intramolecular vibrations. In particular, we find that the anharmonicity contributes to the broadening of spectral densities and substantial overlaps between neighboring peaks, which complicates the meaning of mode frequencies constituting a bath model. Thus, we develop a strategy to construct a minimally underdamped harmonic bath that has a clear connection to all-atomistic dynamics by utilizing actual normal modes of molecules but optimizing their frequencies such that the resulting bath model can best reproduce the all-atomistic simulation results. By subtracting the underdamped contribution from the entire fluctuations, we also show that identifying a residual spectral density representing all other contributions with overdamped behavior is possible. We find that this can be fitted well with a well-established analytic form of a spectral density function or, alternatively, modeled as explicit time dependent fluctuations with muti-exponential or power law type correlation functions. We provide an assessment and the implications of these possibilities. The approach presented here can also serve as a general strategy to construct a simplified bath model that can effectively represent the underlying all-atomistic bath dynamics.

Abstract:The application of terahertz radiation has been shown to affect both protein structure and cellular function. As the key to such structural changes lies in the dynamic response of a protein, we focus on the susceptibility of the protein's internal dynamics to mechanical stress induced by acoustic pressure waves. We use the open-boundary molecular dynamics method, which allows us to simulate the protein exposed to acoustic waves. By analyzing the dynamic fluctuations of the protein subunits, we demonstrate that the protein is highly susceptible to acoustic waves with frequencies corresponding to those of the internal protein vibrations. This is confirmed by changes in the compactness of the protein structure. As the amplitude of the pressure wave increases, even larger deviations from average positions and larger changes in protein compactness are observed. Furthermore, performing the mode-projection analysis, we show that the breathing-like character of collective modes is enhanced at frequencies corresponding to those used to excite the protein.

Abstract:Thermal vibration properties of nanometer-scale objects are critical for their application in devices such as nanomechanical resonators. An imaging method has been developed which allows the direct visualization of higher-order thermal vibration modes at room temperature, which have so far been inaccessible to observation due to their subangstrom amplitudes and the much stronger overlapped first mode. This technique, combining aberration-corrected scanning transmission electron microscopy with broad-band signal acquisition in the time domain, can display the amplitude distribution of several thermal vibration modes simultaneously by selecting specific frequency windows. This is showcased by mapping the first six thermal vibration modes of a singly clamped nanowire and comparing them to natural vibration mode profiles obtained by finite element calculations. This implementation furthers our understanding of the collective Brownian motion of nanostructures and extends the analysis capabilities of electron microscopy.
Estimation of vibrational spectra of Trp-cage protein from non-equilibrium metadynamics simulations

Abstract:The development of methods that allow a structural interpretation of linear and non-linear vibrational spectra is of great importance, both for spectroscopy and for optimizing force-field quality. The experimentally measured signals are ensemble averages over all accessible configurations, which complicates spectral calculations. To account for this, we present a recipe for calculating vibrational amide-I spectra of proteins based on metadynamics molecular dynamics simulations. For each frame, a one-exciton Hamiltonian is set up for the backbone amide groups, in which the couplings are estimated with the transition-charge coupling model for non-nearest neighbors, and with a parametrized map of ab initio calculations that give the coupling as a function of the dihedral angles for nearest neighbors. The local-mode frequency variations due to environmental factors such as hydrogen bonds are modelled by exploiting the linear relationship between the amide C-O bond length and the amide-I frequency. The spectra are subsequently calculated while taking into account the equilibrium statistical weights of the frames that are determined using a previously-published reweighting procedure. By implementing all these steps in an efficient Fortran code, the spectra can be averaged over very large amounts of structures, thereby extensively covering the phase space of proteins. Using this recipe, the spectral responses of 2.5 million frames of a metadynamics simulation of the miniprotein Trp-cage are averaged to reproduce the experimental temperature-dependent IR spectra very well. The spectral calculations provide new insight into the origin of the various spectral signatures (which are typically challenging to disentangle in the congested amide-I region), and allow for a direct structural interpretation of the experimental spectra and for validation of the molecular dynamics simulations of ensembles.
Fast Sampling of Protein Conformational Dynamics

Abstract:Protein function does not solely depend on structure but often relies on dynamical transitions between distinct conformations. Despite this fact, our ability to characterize or predict protein dynamics is substantially less developed compared to state-of-the-art protein structure prediction. Molecular simulations provide unique opportunities to study protein dynamics, but the timescales associated with conformational changes generate substantial challenges. Enhanced sampling algorithms with collective variables can greatly reduce the computational cost of sampling slow processes. However, defining collective variables suitable to enhance sampling of protein conformational transitions is non-trivial. Low-frequency vibrations have long been considered as promising candidates for collective variable but their identification so far relied on assumptions inherently invalid at low frequencies. We recently introduced an analysis of molecular vibrations that does not rely on such approximations and remains accurate at low frequencies. Here, we modified this approach to efficiently isolate low-frequency vibrations in proteins and applied it to a set of five proteins of varying complexity. We demonstrate that our approach is not only highly reproducible but results in collective variables that consistently enhance sampling of protein conformational transitions and associated free energy surfaces on timescales compatible with high throughput applications. This enables the efficient generation of protein conformational ensembles, which will be key for future prediction algorithms aiming beyond static protein structures.

A Computational Method for Studying Vibrational Mode Dynamics

Abstract:The traditional picture of heat transfer in solids by atomic vibrations, also known as phonons, involves phonons scattering with each other like gas particles and is commonly referred to as the phonon gas model (PGM). This physical picture accounts for interactions among propagating (i.e., plane wave modulated) vibrational modes in an ideal crystal, but it becomes problematic when describing non-propagating modes arising in realistic non-idealized systems. Here, we introduce a more general formalism for studying phonon transport, which involves projection of the interatomic interactions themselves (i.e., not just the atom motion), onto the normal modes of the system. This shows, for the first time, how energy is exchanged between modes in real-time during molecular dynamics (MD) simulations, as opposed to other MD methods which use inferences based on correlations, or other time averaged schemes that do not preserve specific features in the real-time dynamics. Applying this formalism to the example case of modes interacting in a superlattice, we illustrate a new perspective on how phonon transport occurs, whereby individual normal modes share energy through specific channels of interaction with other modes. We also highlight that while a myriad of interaction pathways exist, only a tiny fraction of these pathways actually transfer significant amounts of energy, which is surprising. The approach allows for the prediction and simulation of these mode/phonon interactions, thus unveiling the real-time dynamics of phonon behavior and advancing our ability to understanding and engineer phonon transport.
Inherent Anharmonicity of Harmonic Solids

Abstract:Atomic vibrations, in the form of phonons, are foundational in describing the thermal behavior of materials. The possible frequencies of phonons in materials are governed by the complex bonding between atoms, which is physically represented by a spring-mass model that can account for interactions (spring forces) between the atoms (masses). The lowest-order, harmonic, approximation only considers linear forces between atoms and is thought incapable of explaining phenomena like thermal expansion and thermal conductivity, which are attributed to nonlinear, anharmonic, interactions. Here, we show that the kinetic energy of atoms in a solid produces a pressure much like the kinetic energy of atoms in a gas does. This vibrational or phonon pressure naturally increases with temperature, as it does in a gas and therefore results in a thermal expansion. Because thermal expansion thermodynamically defines a Grüneisen parameter γ, which is a typical metric of anharmonicity, we show that even a harmonic solid will necessarily have some anharmonicity. A consequence of this phonon pressure model is a harmonic estimation of the Grüneisen parameter as γ≈3/23-4x2/1+2x2, where x=vt/vl is the ratio of the transverse and longitudinal speeds of sound. We demonstrate the immediate utility of this model by developing a high-throughput harmonic estimate of lattice thermal conductivity that is comparable to other state-of-the-art estimations. By linking harmonic and anharmonic properties explicitly, this study provokes new ideas about the fundamental nature of anharmonicity, while also providing a basis for new material engineering design metrics.
Tailored anharmonic potential energy surfaces for infrared signatures

Abstract:Accurately calculated infrared spectra are essential for supporting experimental interpretation, yet full-space anharmonic vibrational structure calculations are only feasible for a limited number of degrees of freedom. Fortunately, characteristic spectroscopic signatures are often dominated by a few key vibrations. We propose a computational protocol specifically tailoring high dimensional anharmonic potential energy surfaces for the accurate and efficient calculation of such spectral signatures with vibrational coupled cluster response theory. Our protocol focuses on the selection of appropriate coordinates for the relevant degrees of freedom and the identification of specific mode-coupling terms for the potential energy surface that require more thorough treatment. This includes applying different levels of electronic structure theory and selecting a restricted set of higher mode-coupling terms (> mode pairs). We validate this protocol on two spectral regions: the fundamental C=O stretching vibrations in uracil and the fundamental OH stretchings in catechol. Our findings indicate that the convergence behaviour towards harmonic frequencies in the so-called FALCON algorithm is an effective indicator for the locality character of the relevant degrees of freedom. We find that the C=O stretchings in uracil are better described using normal coordinates, while the description with local FALCON coordinates of the OH stretching vibrations in catechol showed superior performances in VCC spectra calculations. Overall, our protocol offers valuable guidelines for accurate and efficient anharmonic calculation of vibrational spectral signatures.

A Thermal Study of Terahertz Induced Protein Interactions

Abstract:Proteins can be regarded as thermal nanosensors in an intra-body network. Upon being stimulated by Terahertz (THz) frequencies that match their vibrational modes, protein molecules experience resonant absorption and dissipate their energy as heat, undergoing a thermal process. This paper aims to analyze the effect of THz signaling on the protein heat dissipation mechanism. We therefore deploy a mathematical framework based on the heat diffusion model to characterize how proteins absorb THz-electromagnetic (EM) energy from the stimulating EM fields and subsequently release this energy as heat to their immediate surroundings. We also conduct a parametric study to explain the impact of the signal power, pulse duration, and interparticle distance on the protein thermal analysis. In addition, we demonstrate the relationship between the change in temperature and the opening probability of thermally-gated ion channels. Our results indicate that a controlled temperature change can be achieved in an intra-body environment by exciting protein particles at their resonant frequencies. We further verify our results numerically using COMSOL Multiphysics and introduce an experimental framework that assesses the effects of THz radiation on protein particles. We conclude that under controlled heating, protein molecules can serve as hotspots that impact thermally-gated ion channels. Through the presented work, we infer that the heating process can be engineered on different time and length scales by controlling the THz-EM signal input.

Anharmonic Vibrational States of Double-Well Potentials in the Solid State from DFT Calculations

Abstract:We introduce a general approach for the simulation of quantum vibrational states of (symmetric and asymmetric) double-well potentials in molecules and materials for thermodynamic and spectroscopic applications. The method involves solving the nuclear Schrödinger equation associated with a one-mode potential of the type $V (Q) = aQ^2 + bQ^3 + cQ^4$ (with $a < 0$ and $c > 0$), and thus explicitly includes nuclear quantum effects. The potential, $V (Q)$, is obtained from density functional theory (DFT) calculations performed at displaced nuclear configurations along the selected normal mode, $Q$. The strategy has been implemented into the CRYSTAL electronic structure package and allows for i) the use of many density functional approximations, including hybrid ones, and ii) integration with a quasi-harmonic module. The method is applied to the spectroscopic characterization of soft lattice modes in two phases of the molecular crystal of thiourea: a low-temperature ferroelectric phase and a high-temperature paraelectric phase. Signature peaks associated to structural changes between the two phases are found in the terahertz region of the electromagnetic spectrum, which exhibit strong anharmonic character in their thermal evolution, as measured by temperature-dependent terahertz time-domain spectroscopy.

Abstract:Protein dynamics has been investigated since almost half a century, as it is believed to constitute the fundamental connection between structure and function. Elastic network models (ENMs) have been widely used to predict protein dynamics, flexibility and the biological mechanism, from which remarkable results have been found regarding the prediction of protein conformational changes. Starting from the knowledge of the reference structure only, these conformational changes have been usually predicted either by looking at the individual mode shapes of vibrations (i.e., by considering the free vibrations of the ENM) or by applying static perturbations to the protein network (i.e., by considering a linear response theory). In this paper, we put together the two previous approaches and evaluate the complete protein response under the application of dynamic perturbations. Harmonic forces with random directions are applied to the protein ENM, which are meant to simulate the single frequency-dependent components of the collisions of the surrounding particles, and the protein response is computed by solving the dynamic equations in the underdamped regime, where mass, viscous damping and elastic stiffness contributions are explicitly taken into account. The obtained motion is investigated both in the coordinate space and in the sub-space of principal components (PCs). The results show that the application of perturbations in the low-frequency range is able to drive the protein conformational change, leading to remarkably high values of direction similarity. Eventually, this suggests that protein conformational change might be triggered by external collisions and favored by the inherent low-frequency dynamics of the protein structure.

Advanced Post-Processing Techniques of Molecular Dynamics Simulations in Studying Strong Anharmonic Thermodynamics of Solids

Abstract:While the vibrational thermodynamics of materials with small anharmonicity at low temperatures has been understood well based on the harmonic phonons approximation; at high temperatures, this understanding must accommodate how phonons interact with other phonons or with other excitations. We shall see that the phonon-phonon interactions give rise to interesting coupling problems, and essentially modify the equilibrium and non-equilibrium properties of materials, e.g., thermal expansion, thermodynamic stability, heat capacity, optical properties, thermal transport and other nonlinear properties of materials. To date the anharmonic lattice dynamics is poorly understood despite its great importance, and most studies on lattice dynamics still rely on the harmonic or quasiharmonic models. With recent developement of computational models, the anharmonic information can be extracted from the atomic trajectories of molecular dynamics simulations. For example, the vibrational energy spectra, the effective potential energy surface and the phonon-phonon interaction channels can be derived from these trajectories which appear stochastic. These inter-dependent methods are adopted to successfully uncover the strong anharmonic phenomena while the traditional harmonic models fail dramatically, e.g., the negative thermal expansion of cuprite and the high temperature thermal stability of rutile.

Abstract:In the present work, we give an analytical non-perturbative treatment of mode-mode coupling and anharmonicity occurring in molecular vibrational systems analyzed by 2D-infrared spectroscopy. This analytical description allows a detailed discussion of the intricate structure of the 2D-infrared spectra resulting from the contributions provided by the various possible chronological orderings of the interactions with fields due to overlaps of the pulses. The peculiar role of the vibrational overtones and other combination states on the resonance shapes is elucidated and conditions for a better quantitative analysis are discussed.
