Deep-Learning Structure Elucidation from Single-Mutant Deep Mutational Scanning

Abstract:Deep learning has revolutionized the field of protein structure prediction. AlphaFold2, a deep neural network, vastly outperformed previous algorithms to provide near atomic-level accuracy when predicting protein structures. Despite its success, there still are limitations which prevent accurate predictions for numerous protein systems. Here we show that sparse residue burial restraints from deep mutational scanning (DMS) can refine AlphaFold2 to significantly enhance results. Burial information extracted from DMS is used to explicitly guide residue placement during structure generation. DMS-Fold was validated on both simulated and experimental single-mutant DMS, with DMS-Fold outperforming AlphaFold2 for 89% of protein targets and with 253 proteins having an improvement greater than 0.1 in TM-score. Rapid response to fast viral evolution using AlphaFold 3-assisted topological deep learning

Abstract:The fast evolution of SARS-CoV-2 and other infectious viruses poses a grand challenge to the rapid response in terms of viral tracking, diagnostics, and design and manufacture of monoclonal antibodies (mAbs) and vaccines, which are both time-consuming and costly. This underscores the need for efficient computational approaches. Recent advancements, like topological deep learning (TDL), have introduced powerful tools for forecasting emerging dominant variants, yet they require deep mutational scanning (DMS) of viral surface proteins and associated three-dimensional (3D) protein-protein interaction (PPI) complex structures. We propose an AlphaFold 3 (AF3)-assisted multi-task topological Laplacian (MT-TopLap) strategy to address this need. MT-TopLap combines deep learning with topological data analysis (TDA) models, such as persistent Laplacians (PL) to extract detailed topological and geometric characteristics of PPIs, thereby enhancing the prediction of DMS and binding free energy (BFE) changes upon virus mutations. Validation with four experimental DMS datasets of SARS-CoV-2 spike receptor-binding domain (RBD) and the human angiotensin-converting enzyme-2 (ACE2) complexes indicates that our AF3 assisted MT-TopLap strategy maintains robust performance, with only an average 1.1% decrease in Pearson correlation coefficients (PCC) and an average 9.3% increase in root mean square errors (RMSE), compared with the use of experimental structures. Additionally, AF3-assisted MT-TopLap achieved a PCC of 0.81 when tested with a SARS-CoV-2 HK.3 variant DMS dataset, confirming its capability to accurately predict BFE changes and adapt to new experimental data, thereby showcasing its potential for rapid and effective response to fast viral evolution.

Abstract:Summary One of the key points of machine learning-assisted directed evolution (MLDE) is the accurate learning of the fitness landscape, a conceptual mapping from sequence variants to the desired function. Here, we describe a multi-protein training scheme that leverages the existing deep mutational scanning data from diverse proteins to aid in understanding the fitness landscape of a new protein. Proof-of-concept trials are designed to validate this training scheme in three aspects: random and positional extrapolation for single-variant effects, zero-shot fitness predictions for new proteins, and extrapolation for higher-order variant effects from single-variant effects. Moreover, our study identified previously overlooked strong baselines, and their unexpectedly good performance brings our attention to the pitfalls of MLDE. Overall, these results may improve our understanding of the association between different protein fitness profiles and shed light on developing better machine learning-assisted approaches to the directed evolution of proteins. Abstract:Deep Mutational Scanning (DMS) assays are powerful tools to study sequence-function relationships by measuring the effects of thousands of sequence variants on protein function. During a DMS experiment, several technical artefacts might distort non-linearly the functional score obtained, potentially biasing the interpretation of the results. We therefore tested several technical parameters in the deepPCA workflow, a DMS assay for protein–protein interactions, in order to identify technical sources of non-linearities. We found that parameters common to many DMS assays such as amount of transformed DNA, timepoint of harvest and library composition can cause non-linearities in the data. Designing experiments in a way to minimize these non-linear effects will improve the quantification and interpretation of mutation effects.

Abstract:The Coronavirus disease 2019 (COVID-19) has affected people's lives and the development of the global economy. Biologically, protein-protein interactions between SARS-CoV-2 surface spike (S) protein and human ACE2 protein are the key mechanism behind the COVID-19 disease. In this study, we provide insights into interactions between the SARS-CoV-2 S-protein and ACE2, and propose topological indices to quantitatively characterize the impact of mutations on binding affinity changes (ΔΔG). In our model, a series of nested simplicial complexes and their related adjacency matrices at various different scales are generated from a specially designed filtration process, based on the 3D structures of spike-ACE2 protein complexes. We develop a set of multiscale simplicial complexes-based topological indices, for the first time. Unlike previous graph network models, which give only a qualitative analysis, our topological indices can provide a quantitative prediction of the binding affinity change caused by mutations and achieve great accuracy. In particular, for mutations that happened at specifical amino acids, such as Polar amino acids or Arginine amino acids, the correlation between our topological gravity model index and binding affinity change, in terms of Pearson correlation coefficient, can be higher than 0.8. As far as we know, this is the first time multiscale topological indices have been used in the quantitative analysis of protein-protein interactions.

Representability of algebraic topology for biomolecules in machine learning based scoring and virtual screening

Abstract:This work introduces a number of algebraic topology approaches, including multi-component persistent homology, multi-level persistent homology, and electrostatic persistence for the representation, characterization, and description of small molecules and biomolecular complexes. In contrast to the conventional persistent homology, multi-component persistent homology retains critical chemical and biological information during the topological simplification of biomolecular geometric complexity. Multi-level persistent homology enables a tailored topological description of inter- and/or intra-molecular interactions of interest. Electrostatic persistence incorporates partial charge information into topological invariants. These topological methods are paired with Wasserstein distance to characterize similarities between molecules and are further integrated with a variety of machine learning algorithms, including k-nearest neighbors, ensemble of trees, and deep convolutional neural networks, to manifest their descriptive and predictive powers for protein-ligand binding analysis and virtual screening of small molecules. Extensive numerical experiments involving 4,414 protein-ligand complexes from the PDBBind database and 128,374 ligand-target and decoy-target pairs in the DUD database are performed to test respectively the scoring power and the discriminatory power of the proposed topological learning strategies. It is demonstrated that the present topological learning outperforms other existing methods in protein-ligand binding affinity prediction and ligand-decoy discrimination.

Deep learning for discriminating non-trivial conformational changes in molecular dynamics simulations of SARS-CoV-2 spike-ACE2

Abstract:Molecular dynamics (MD) simulations produce a substantial volume of high-dimensional data, and traditional methods for analyzing these data pose significant computational demands. Advances in MD simulation analysis combined with deep learning-based approaches have led to the understanding of specific structural changes observed in MD trajectories, including those induced by mutations. In this study, we model the trajectories resulting from MD simulations of the SARS-CoV-2 spike protein-ACE2, specifically the receptor-binding domain (RBD), as interresidue distance maps, and use deep convolutional neural networks to predict the functional impact of point mutations, related to the virus's infectivity and immunogenicity. Our model was successful in predicting mutant types that increase the affinity of the S protein for human receptors and reduce its immunogenicity, both based on MD trajectories (precision = 0.718; recall = 0.800; = 0.757; MCC = 0.488; AUC = 0.800) and their centroids. In an additional analysis, we also obtained a strong positive Pearson's correlation coefficient equal to 0.776, indicating a significant relationship between the average sigmoid probability for the MD trajectories and binding free energy (BFE) changes. Furthermore, we obtained a coefficient of determination of 0.602. Our 2D-RMSD analysis also corroborated predictions for more infectious and immune-evading mutants and revealed fluctuating regions within the receptor-binding motif (RBM), especially in the loop. This region presented a significant standard deviation for mutations that enable SARS-CoV-2 to evade the immune response, with RMSD values of 5Å in the simulation. This methodology offers an efficient alternative to identify potential strains of SARS-CoV-2, which may be potentially linked to more infectious and immune-evading mutations. Using clustering and deep learning techniques, our approach leverages information from the ensemble of MD trajectories to recognize a broad spectrum of multiple conformational patterns characteristic of mutant types. This represents a strategic advantage in identifying emerging variants, bypassing the need for long MD simulations. Furthermore, the present work tends to contribute substantially to the field of computational biology and virology, particularly to accelerate the design and optimization of new therapeutic agents and vaccines, offering a proactive stance against the constantly evolving threat of COVID-19 and potential future pandemics.

Abstract:Directed evolution is a molecular biology technique that is transforming protein engineering by creating proteins with desirable properties and functions. However, it is experimentally impossible to perform the deep mutational scanning of the entire protein library due to the enormous mutational space, which scales as $20^N$ , where N is the number of amino acids. This has led to the rapid growth of AI-assisted directed evolution (AIDE) or AI-assisted protein engineering (AIPE) as an emerging research field. Aided with advanced natural language processing (NLP) techniques, including long short-term memory, autoencoder, and transformer, sequence-based embeddings have been dominant approaches in AIDE and AIPE. Persistent Laplacians, an emerging technique in topological data analysis (TDA), have made structure-based embeddings a superb option in AIDE and AIPE. We argue that a class of persistent topological Laplacians (PTLs), including persistent Laplacians, persistent path Laplacians, persistent sheaf Laplacians, persistent hypergraph Laplacians, persistent hyperdigraph Laplacians, and evolutionary de Rham-Hodge theory, can effectively overcome the limitations of the current TDA and offer a new generation of more powerful TDA approaches. In the general framework of topological deep learning, mathematics-assisted directed evolution (MADE) has a great potential for future protein engineering.

Abstract:Protein pockets are essential for many proteins to carry out their functions. Locating and measuring protein pockets as well as studying the anatomy of pockets helps us further understand protein function. Most research studies focus on learning either local or global information from protein structures. However, there is a lack of studies that leverage the power of integrating both local and global representations of these structures. In this work, we combine topological data analysis (TDA) and geometric deep learning (GDL) to analyze the putative protein pockets of enzymes. TDA captures blueprints of the global topological invariant of protein pockets, whereas GDL decomposes the fingerprints to building blocks of these pockets. This integration of local and global views provides a comprehensive and complementary understanding of the protein structural motifs (niches for short) within protein pockets. We also analyze the distribution of the building blocks making up the pocket and profile the predictive power of coupling local and global representations for the task of discriminating between enzymes and non-enzymes. We demonstrate that our representation learning framework for macromolecules is particularly useful when the structure is known, and the scenarios heavily rely on local and global information.

Abstract:Topological deep learning (TDL) is an emerging area that combines the principles of Topological data analysis (TDA) with deep learning techniques. TDA provides insight into data shape; it obtains global descriptions of multi-dimensional data whilst exhibiting robustness to deformation and noise. Such properties are desirable in deep learning pipelines, but they are typically obtained using non-TDA strategies. This is partly caused by the difficulty of combining TDA constructs (e.g. barcode and persistence diagrams) with current deep learning algorithms. Fortunately, we are now witnessing a growth of deep learning applications embracing topologically-guided components. In this survey, we review the nascent field of topological deep learning by first revisiting the core concepts of TDA. We then explore how the use of TDA techniques has evolved over time to support deep learning frameworks, and how they can be integrated into different aspects of deep learning. Furthermore, we touch on TDA usage for analyzing existing deep models; deep topological analytics . Finally, we discuss the challenges and future prospects of topological deep learning.

Accelerated Missense Mutation Identification in Intrinsically Disordered Proteins using Deep Learning

Abstract:We use a combination of Brownian dynamics (BD) simulation results and Deep Learning (DL) strategies for rapid identification of large structural changes caused by missense mutations in intrinsically disordered proteins (IDPs). 2000 IDP sequences from DisProt database of length 20-300 are used to obtain gyration radii from BD simulation on a coarse-grained single bead amino acid model (HPS model) used by us and others [Seth et al., J. Chem. Phys. 160,014902 (2024), Dignon et al., PLOS Comp. Biology, 14, 2018, Tesei et al. PNAS, 118, 2021] to generate the training sets for the DL algorithm. Using the gyration radii ⟨R ⟩ of the simulated IDPs as the training set, we develop a multilayer perceptron neural net (NN) architecture that predicts the gyration radii of 33 IDPs previously studied using BD simulation with 95% accuracy from the sequence and the corresponding parameters from the HPS model. We now utilize this NN to predict gyration radii of every permutation of missense mutations in IDPs. Our approach successfully identifies mutation-prone regions that induce significant alterations in the radius of gyration when compared to the wild-type IDP sequence. We further validate the prediction by running BD simulations on the subset of identified mutants. The neural network yields a 10,000-10,0000 fold faster computation in the search space for potentially harmful mutations. Our findings have substantial implications for rapid identification and understanding diseases related to missense mutations in IDPs and for the development of potential therapeutic interventions. The method can be extended to accurate predictions of other mutation effects in disordered proteins.

SSM-DTA: Breaking the Barriers of Data Scarcity in Drug-Target Affinity Prediction

Abstract:Accurate prediction of Drug-Target Affinity (DTA) is of vital importance in early-stage drug discovery, facilitating the identification of drugs that can effectively interact with specific targets and regulate their activities. While wet experiments remain the most reliable method, they are time-consuming and resource-intensive, resulting in limited data availability that poses challenges for deep learning approaches. Existing methods have primarily focused on developing techniques based on the available DTA data, without adequately addressing the data scarcity issue. To overcome this challenge, we present the SSM-DTA framework, which incorporates three simple yet highly effective strategies: (1) A multi-task training approach that combines DTA prediction with masked language modeling (MLM) using paired drug-target data. (2) A semi-supervised training method that leverages large-scale unpaired molecules and proteins to enhance drug and target representations. This approach differs from previous methods that only employed molecules or proteins in pre-training. (3) The integration of a lightweight cross-attention module to improve the interaction between drugs and targets, further enhancing prediction accuracy. Through extensive experiments on benchmark datasets such as BindingDB, DAVIS, and KIBA, we demonstrate the superior performance of our framework. Additionally, we conduct case studies on specific drug-target binding activities, virtual screening experiments, drug feature visualizations, and real-world applications, all of which showcase the significant potential of our work. In conclusion, our proposed SSM-DTA framework addresses the data limitation challenge in DTA prediction and yields promising results, paving the way for more efficient and accurate drug discovery processes. Abstract:Topological deep learning (TDL) introduces a novel approach to enhancing diagnostic and monitoring processes for metabolic dysfunction-associated fatty liver disease (MAFLD), a condition that is increasingly prevalent globally and a leading cause of liver transplantation. This editorial explores the integration of topology, a branch of mathematics focused on spatial properties preserved under continuous transformations, with deep learning models to improve the accuracy and efficacy of MAFLD diagnosis and staging from medical imaging. TDL's ability to recognize complex patterns in imaging data that traditional methods might miss can lead to earlier and more precise detection, personalized treatment, and potentially better patient outcomes. Challenges remain, particularly regarding the computational demands and the interpretability of TDL outputs, which necessitate further research and development for clinical application. The potential of TDL to transform the gastroenterological landscape marks a significant step toward the incorporation of advanced mathematical methodologies in medical practice.
Using deep mutational scanning to benchmark variant effect predictors and identify disease mutations

Abstract:To deal with the huge number of novel protein‐coding variants identified by genome and exome sequencing studies, many computational variant effect predictors (VEPs) have been developed. Such predictors are often trained and evaluated using different variant data sets, making a direct comparison between VEPs difficult. In this study, we use 31 previously published deep mutational scanning (DMS) experiments, which provide quantitative, independent phenotypic measurements for large numbers of single amino acid substitutions, in order to benchmark and compare 46 different VEPs. We also evaluate the ability of DMS measurements and VEPs to discriminate between pathogenic and benign missense variants. We find that DMS experiments tend to be superior to the top‐ranking predictors, demonstrating the tremendous potential of DMS for identifying novel human disease mutations. Among the VEPs, DeepSequence clearly stood out, showing both the strongest correlations with DMS data and having the best ability to predict pathogenic mutations, which is especially remarkable given that it is an unsupervised method. We further recommend SNAP2, DEOGEN2, SNPs&GO, SuSPect and REVEL based upon their performance in these analyses.

Abstract:A novel geometric deep learning framework is used for predicting the PPI binding affinity change upon mutations. This approach is biological mechanism‐aware and makes important advances by considering the protein–protein interaction process and allosteric communications. It surpasses SOTA performances and provides a useful tool for understanding the impact of mutations on biological activity. Assessing changes in protein–protein binding affinity due to mutations helps understanding a wide range of crucial biological processes within cells. Despite significant efforts to create accurate computational models, predicting how mutations affect affinity remains challenging due to the complexity of the biological mechanisms involved. In the present work, a geometric deep learning framework called MuToN is introduced for quantifying protein binding affinity change upon residue mutations. The method, designed with geometric attention networks, is mechanism‐aware. It captures changes in the protein binding interfaces of mutated complexes and assesses the allosteric effects of amino acids. Experimental results highlight MuToN's superiority compared to existing methods. Additionally, MuToN's flexibility and effectiveness are illustrated by its precise predictions of binding affinity changes between SARS‐CoV‐2 variants and the ACE2 complex.

Topological data analysis identifies emerging adaptive mutations in SARS-CoV-2

Abstract:The COVID-19 pandemic has initiated an unprecedented worldwide effort to characterize its evolution through the mapping of mutations of the coronavirus SARS-CoV-2. The early identification of mutations that could confer adaptive advantages to the virus, such as higher infectivity or immune evasion, is of paramount importance. However, the large number of currently available genomes precludes the efficient use of phylogeny-based methods. Here we present CoVtRec, a fast and scalable Topological Data Analysis approach for the surveillance of emerging adaptive mutations in large genomic datasets. Our method overcomes limitations of state-of-the-art phylogeny-based approaches by quantifying the potential adaptiveness of mutations merely by their topological footprint in the genome alignment, without resorting to the reconstruction of a single optimal phylogenetic tree. Analyzing millions of SARS-CoV-2 genomes from GISAID, we find a correlation between topological signals and adaptation to the human host. By leveraging the stratification by time in sequence data, our method enables the high-resolution longitudinal analysis of topological signals of adaptation. We characterize the convergent evolution of the coronavirus throughout the whole pandemic to date, report on emerging potentially adaptive mutations, and pinpoint mutations in Variants of Concern that are likely associated with positive selection. Our approach can improve the surveillance of mutations of concern and guide experimental studies.

Persistent spectral theory-guided protein engineering

Abstract:Although protein engineering, which iteratively optimizes protein fitness by screening the gigantic mutational space, is constrained by experimental capacity, various machine learning models have substantially expedited protein engineering. Three-dimensional protein structures promise further advantages, but their intricate geometric complexity hinders their applications in deep mutational screening. Persistent homology, an established algebraic topology tool for protein structural complexity reduction, fails to capture the homotopic shape evolution during filtration of given data. Here we introduce a T opology- o ffered P rotein Fit ness (TopFit) framework to complement protein sequence and structure embeddings. Equipped with an ensemble regression strategy, TopFit integrates the persistent spectral theory, which is a new topological Laplacian, and two auxiliary sequence embeddings to capture mutation-induced topological invariant, shape evolution and sequence disparity in the protein fitness landscape. The performance of TopFit is assessed by 34 benchmark datasets with 128,634 variants, involving a vast variety of protein structure acquisition modalities and training set size variations.

Persistent homology is a new branch of algebraic topology that has found its success in the topological data analysis in a variety of disciplines, including molecular biology. The present work explores the potential of using persistent homology as an indepen- dent tool for protein classification. To this end, we propose a molecular topological fingerprint based support vector machine (MTF-SVM) classifier. Specifically, we construct machine learning feature vectors solely from protein topological fingerprints, which are topological invariants generated during the filtration process. To validate the present MTF-SVM approach, we consider four types of problems. First, we study protein-drug binding by using the M2 channel protein of influenza A virus. We achieve 96% accuracy in discriminating drug bound and unbound M2 channels. Additionally, we examine the use of MTF-SVM for the classification of hemoglobin molecules in their relaxed and taut forms and obtain about 80% accuracy. The identification of all alpha, all beta, and alpha-beta protein domains is carried out in our next study using 900 proteins. We have found a 85% success in this identifica- tion. Finally, we apply the present technique to 55 classification tasks of protein superfamilies over 1357 samples. An average accuracy of 82% is attained. The present study establishes computational topology as an independent and effective alternative for protein classification.

Abstract:Functional classification of genetic variants is a key for their clinical applications in patient care. However, abundant variant data generated by the next-generation DNA sequencing technologies limit the use of experimental methods for their classification. Here, we developed a protein structure and deep learning (DL)-based system for genetic variant classification, DL-RP-MDS, which comprises two principles: 1) Extracting protein structural and thermodynamics information using the Ramachandran plot-molecular dynamics simulation (RP-MDS) method, 2) combining those data with an unsupervised learning model of auto-encoder and a neural network classifier to identify the statistical significance patterns of the structural changes. We observed that DL-RP-MDS provided higher specificity than over 20 widely used in silico methods in classifying the variants of three DNA damage repair genes: TP53, MLH1, and MSH2. DL-RP-MDS offers a powerful platform for high-throughput genetic variant classification. The software and online application are available at https://genemutation.fhs.um.edu.mo/DL-RP-MDS/.

Abstract:In view of the theoretical importance and huge application potential of Thermally Activated Delayed Fluorescence (TADF) materials, it is of great significance to conduct High-Throughput Virtual Screening (HTVS) on compound libraries to find TADF candidate molecules. This research focuses on the computational design of pure organic TADF molecules. By combining machine learning and quantum chemical calculations, using cheminformatics tools, and introducing the concept of selection and mutation from evolutionary theory, we have designed a computational program for HTVS of TADF molecular materials, especially the impact of selection strategy and structural mutations on the results of HTVS was explored. An initial compound library (size = 10 3 ) constructed by enumeration of typical donors and acceptors was used to evolve by successively applying selection and 10 different structural mutations. And a group fingerprint similarity (Δ MSPR ) index was proposed to account for the similarity between two compound libraries with comparable sizes. Based on the computed data, we have found that the mix of selection and mutations into the evolution map does have great impact on the HTVS results: (a) except the fast mutation Sub2 , all the rest of the mutations can effectively concentrate 'good' molecules in a compound library, and hence give large material abundance (typically >0.8) for high mutation generations ( n g ≥ 6). (b) The mean energy gap can exhibit a fast convergent trend toward very low values, hence the studied mutations (except Sub2 ) can cooperate very well with the studied DA substrates to generate optimal molecules, and the group fingerprint similarity can retain high enough values for large n g , which can be associated with the apparent convergence in molecular skeletons as n g increases. (c) The distribution of skeleton frequencies for a specific mutation is generally uneven with one dominant skeleton. The overall numbers of common and generic cores for all mutations are 11 and 7 as n g = 9. Hence, in a sense, the 'optimal' skeletons seem unique and useful in realizing low energy gaps. With these observations and the development of related HTVS software, we expect to provide insight and tools to the research community of HTVS of molecular (TADF) materials.
