Abstract:Understanding the morphology and function of large-scale cerebrovascular networks is crucial for studying brain health and disease. However, reconciling the demands for imaging on a broad scale with the precision of high-resolution volumetric microscopy has been a persistent challenge. In this study, we introduce Bessel beam optical coherence microscopy with an extended focus to capture the full cortical vascular hierarchy in mice over 1000 × 1000 × 360 μm field-of-view at capillary level resolution. The post-processing pipeline leverages a supervised deep learning approach for precise 3D segmentation of high-resolution angiograms, hence permitting reliable examination of microvascular structures at multiple spatial scales. Coupled with high-sensitivity Doppler optical coherence tomography, our method enables the computation of both axial and transverse blood velocity components as well as vessel-specific blood flow direction, facilitating a detailed assessment of morpho-functional characteristics across all vessel dimensions. Through graph-based analysis, we deliver insights into vascular connectivity, all the way from individual capillaries to broader network interactions, a task traditionally challenging for studies. The new imaging and analysis framework extends the frontiers of research into cerebrovascular function and neurovascular pathologies.

Abstract:Doppler optical coherence tomography (DOCT) is considered one of the most promising functional imaging modalities for neuro biology research and has demonstrated the ability to quantify cerebral blood flow velocity at a high accuracy. However, the measurement of total absolute blood flow velocity (BFV) of major cerebral arteries is still a difficult problem since it not only relates to the properties of the laser and the scattering particles, but also relates to the geometry of both directions of the laser beam and the flow. In this paper, focusing on the analysis of cerebral hemodynamics, we presents a method to quantify the total absolute blood flow velocity in middle cerebral artery (MCA) based on volumetric vessel reconstruction from pure DOCT images. A modified region growing segmentation method is first used to localize the MCA on successive DOCT B-scan images. Vessel skeletonization, followed by an averaging gradient angle calculation method, is then carried out to obtain Doppler angles along the entire MCA. Once the Doppler angles are determined, the absolute blood flow velocity of each position on the MCA is easily found. Given a seed point position on the MCA, our approach could achieve automatic quantification of the fully distributed absolute BFV. Based on experiments conducted using a swept-source optical coherence tomography system, our approach could achieve automatic quantification of the fully distributed absolute BFV across different vessel branches in the rodent brain.

Abstract:Optical Doppler Tomography (ODT) provides a novel method to measure the blood flow velocity in vessels with the diameter at micrometer scale. Rats with cranial window are used as a model, and the changes in the blood flow velocity of cerebral arterioles in sensory cortex are measured in real time with an established ODT system, under electrical stimulation and drug administration. The results show significant differences in the blood flow velocity between experimental groups and control groups, demonstrating the feasibility of ODT in the cerebral microcirculation study. Compared with the conventional Doppler ultrasound, ODT provides much higher spatial resolution, and thus holds a promising future in the application of the cerebral microcirculation study, especially in the observation of the blood flow velocity in micrometer scale vessels.

Abstract:We describe a new light-sheet microscopy method for fast, large-scale volumetric imaging. Combining synchronized scanning illumination and oblique imaging over cleared, thick tissue sections in smooth motion, our approach achieves high-speed 3D image acquisition of an entire mouse brain within 2 hours, at a resolution capable of resolving synaptic spines. It is compatible with immunofluorescence labeling, enabling flexible cell-type specific brain mapping, and is readily scalable for large biological samples such as primate brain.

Abstract:A thorough understanding of the spatiotemporal dynamics of blood supply and tissue viability is of great importance in stroke researches. In the current study, vascular and cellular responses to focal ischemia were monitored with optical coherence tomography on chronic rat photothrombotic stroke model. The 3D mapping of blood perfusion and cellular scattering were achieved by analyzing the temporal dynamics and depth attenuation of intrinsic backscattered light respectively. Optical coherence tomography revealed that vessels of different types presented various spatial and temporal dynamics during the photothrombotic occlusion and the later recovery period. The large distal middle cerebral arteries presented a spontaneous recanalization and the small pial microvessels presented a reperfusion along with newly appeared vessels from the peripheral into the core area. The cortical capillary perfusion presented a weak recovery. Compared to the male group, the female rats showed a faster vascular recovery after photothrombotic. Moreover, the dynamic changes of the cellular scattering signal showed a high spatial and temporal correlation with the cortical capillary perfusion. Combined with well-designed photothrombotic stroke model and chronic optical window, optical coherence tomography imaging offers a unique approach to improve the understanding of stroke procedure and evaluate the treatment outcomes.

Co-mapping Cellular Content and Extracellular Matrix with Hemodynamics in Intact Arterial Tissues Using Scanning Immunofluorescent Multiphoton Microscopy

Abstract:Deviation of blood flow from an optimal range is known to be associated with the initiation and progression of vascular pathologies. Important open questions remain about how the abnormal flow drives specific wall changes in pathologies such as cerebral aneurysms where the flow is highly heterogeneous and complex. This knowledge gap precludes the clinical use of readily available flow data to predict outcomes and improve treatment of these diseases. As both flow and the pathological wall changes are spatially heterogeneous, a crucial requirement for progress in this area is a methodology for co-mapping local data from vascular wall biology with local hemodynamic data. In this study, we developed an imaging pipeline to address this pressing need. A protocol that employs scanning multiphoton microscopy was designed to obtain 3D data sets for smooth muscle actin, collagen and elastin in intact vascular specimens. A cluster analysis was developed to objectively categorize the smooth muscle cells (SMC) across the vascular specimen based on SMC density. In the final step in this pipeline, the location specific categorization of SMC, along with wall thickness was co-mapped with patient specific hemodynamic results, enabling direct quantitative comparison of local flow and wall biology in 3D intact specimens.

Abstract:Optical imaging techniques provide low-cost, non-radiative images with high spatiotemporal resolution, making them advantageous for long-term dynamic observation of blood perfusion in stroke research and other brain studies compared to non-optical methods. However, high-resolution imaging in optical microscopy fundamentally requires a tight optical focus, and thus a limited depth of field (DOF). Consequently, large-scale, non-stitched, high-resolution images of curved surfaces, like brains, are difficult to acquire without z-axis scanning. To overcome this limitation, we developed a needle-shaped beam optical coherence tomography angiography (NB-OCTA) system, and for the first time, achieved a volumetric resolution of less than 8 μm in a non-stitched volume space of 6.4 mm × 4 mm × 620 μm in vivo. This system captures the distribution of blood vessels at 3.4-times larger depths than normal OCTA equipped with a Gaussian beam (GB-OCTA). We then employed NB-OCTA to perform long-term observation of cortical blood perfusion after stroke in vivo, and quantitatively analyzed the vessel area density (VAD) and the diameters of representative vessels in different regions over 10 days, revealing different spatiotemporal dynamics in the acute, sub-acute and chronic phase of post-ischemic revascularization. Benefiting from our NB-OCTA, we revealed that the recovery process is not only the result of spontaneous reperfusion, but also the formation of new vessels. This study provides visual and mechanistic insights into strokes and helps to deepen our understanding of the spontaneous response of brain after stroke.

High-resolution three-dimensional blood flow tomography in the subdiffuse regime using laser speckle contrast imaging

Abstract:Significance: Visualizing high-resolution hemodynamics in cerebral tissue over a large field of view (FOV), provides important information in studying disease states affecting the brain. Current state-of-the-art optical blood flow imaging techniques either lack spatial resolution or are too slow to provide high temporal resolution reconstruction of flow map over a large FOV. Aim: We present a high spatial resolution computational optical imaging technique based on principles of laser speckle contrast imaging (LSCI) for reconstructing the blood flow maps in complex tissue over a large FOV provided that the three-dimensional (3D) vascular structure is known or assumed. Approach: Our proposed method uses a perturbation Monte Carlo simulation of the high-resolution 3D geometry for both accurately deriving the speckle contrast forward model and calculating the Jacobian matrix used in our reconstruction algorithm to achieve high resolution. Given the convex nature of our highly nonlinear problem, we implemented a mini-batch gradient descent with an adaptive learning rate optimization method to iteratively reconstruct the blood flow map. Specifically, we implemented advanced optimization techniques combined with efficient parallelization and vectorization of the forward and derivative calculations to make reconstruction of the blood flow map feasible with reconstruction times on the order of tens of minutes. Results: We tested our reconstruction algorithm through simulation of both a flow phantom model as well as an anatomically correct murine cerebral tissue and vasculature captured via two-photon microscopy. Additionally, we performed a noise study, examining the robustness of our inverse model in presence of 0.1% and 1% additive noise. In all cases, the blood flow reconstruction error was <2 % for most of the vasculature, except for the peripheral vasculature which suffered from insufficient photon sampling. Descending vasculature and deeper structures showed slightly higher sensitivity to noise compared with vasculature with a horizontal orientation at the more superficial layers. Our results show high-resolution reconstruction of the blood flow map in tissue down to 500 μm and beyond. Conclusions: We have demonstrated a high-resolution computational imaging technique for visualizing blood flow map in complex tissue over a large FOV. Once a high-resolution structural image is captured, our reconstruction algorithm only requires a few LSCI images captured through a camera to reconstruct the blood flow map computationally at a high resolution. We note that the combination of high temporal and spatial resolution of our reconstruction algorithm makes the solution well-suited for applications involving fast monitoring of flow dynamics over a large FOV, such as in functional neural imaging.
A Deep Learning Pipeline for Mapping in situ Network-level Neurovascular Coupling in Multi-photon Fluorescence Microscopy

Abstract:Functional hyperaemia is a well-established hallmark of healthy brain function, whereby local brain blood flow adjusts in response to a change in the activity of the surrounding neurons. Although functional hyperemia has been extensively studied at the level of both tissue and individual vessels, vascular network-level coordination remains largely unknown. To bridge this gap, we developed a deep learning-based computational pipeline that uses two-photon fluorescence microscopy images of cerebral microcirculation to enable automated reconstruction and quantification of the geometric changes across the microvascular network, comprising hundreds of interconnected blood vessels, pre and post-activation of the neighbouring neurons. The pipeline's utility was demonstrated in the Thy1-ChR2 optogenetic mouse model, where we observed network-wide vessel radius changes to depend on the photostimulation intensity, with both dilations and constrictions occurring across the cortical depth, at an average of 16.1±14.3 μm (mean±stddev) away from the most proximal neuron for dilations; and at 21.9±14.6 μm away for constrictions. We observed a significant heterogeneity of the vascular radius changes within vessels, with radius adjustment varying by an average of 24 ± 28% of the resting diameter, likely reflecting the heterogeneity of the distribution of contractile cells on the vessel walls. A graph theory-based network analysis revealed that the assortativity of adjacent blood vessel responses rose by 152 ± 65% at 4.3 mW/mm2 of blue photostimulation the control, with a 4% median increase in the efficiency of the capillary networks during this level of blue photostimulation in relation to the baseline. Interrogating individual vessels is thus not sufficient to predict how the blood flow is modulated in the network. Our computational pipeline, to be made openly available, enables tracking of the microvascular network geometry over time, relating caliber adjustments to vessel wall-associated cells' state, and mapping network-level flow distribution impairments in experimental models of disease.

Abstract:Cerebrovascular disease includes all disorders that affect cerebrovascular and cerebral circulation. Unfortunately, there is currently a lack of a systematic method to image blood vessels directly and achieve accurate quantification. Herein, we build a non-invasive, quantitative imaging and characterization system applicable to mapping physiological and pathological functions of cortical vasculature. Assisted by aggregation-induced emission (AIE) luminogens with either excitation or emission at near-infrared-II (NIR-II) region, large-depth and/or high signal-to-background ratio images of cerebral blood vessels from mice and marmosets are captured, based on which we develop an optical metric of vessel thickness in an automated, pixel-wise manner and both two-dimensional (2D) and three-dimensional (3D) contexts. By monitoring time-dependent cerebrovascular images in marmosets, periodic changes in the diameter of vibrating cerebral blood vessels are found to be regulated mainly by heartbeat. In mice photothrombosis model, vessel alterations throughout the whole process of thrombotic stroke are found to be stage-dependent. From a large field of view, the distance-dependent vessel thickness variation before and right after stroke is obtained away from the thrombus site. Importantly, a buffer zone exists right surrounding the lesion, indicating the inhomogeneity of vascular morphological changes. Biologically excretable AIE nanoparticles are used for assessing physiological and pathological functions, offering great potential for clinical translation.

Abstract:Current approaches to high-field functional MRI (fMRI) provide 2 means to map hemodynamics at the level of single vessels in the brain. One is through changes in deoxyhemoglobin in venules, i.e., blood oxygenation level–dependent (BOLD) fMRI, while the second is through changes in arteriole diameter, i.e., cerebral blood volume (CBV) fMRI. Here, we introduce cerebral blood flow–related velocity-based fMRI, denoted CBFv-fMRI, which uses high-resolution phase contrast (PC) MRI to form velocity measurements of flow. We use CBFv-fMRI in measure changes in blood velocity in single penetrating microvessels across rat parietal cortex. In contrast to the venule-dominated BOLD and arteriole-dominated CBV fMRI signals, CBFv-fMRI is comparable from both arterioles and venules. A single fMRI platform is used to map changes in blood pO 2 (BOLD), volume (CBV), and velocity (CBFv). This combined high-resolution single-vessel fMRI mapping scheme enables vessel-specific hemodynamic mapping in animal models of normal and diseased states and further has translational potential to map vascular dementia in diseased or injured human brains with ultra–high-field fMRI.

Abstract:Dynamic and precise measurement of cerebral blood flow velocity plays a critical role in neuroscience and the diagnosis of cerebrovascular diseases. Traditional color Doppler ultrasound can only measure the velocity component along the ultrasound beam, limiting its ability to accurately capture the full blood flow vector in complex environments. To address these limitations, we propose an ultrafast pulse-coded vector Doppler (PC-UVD) imaging method, leveraging Hadamard matrix pulse encoding to enhance velocity estimation accuracy in low signal-to-noise ratio (SNR) conditions. Our study includes both spiral flow simulations and in vivo rat brain experiments, demonstrating significant improvements in measurement precision compared to conventional ultrafast vector Doppler (UVD). This novel approach enables dynamic cerebral blood flow velocity measurement within a single cardiac cycle, offering insights into cerebrovascular resistivity characteristics. The proposed PC-UVD method encodes plane waves with Hadamard matrices, increasing SNR without sacrificing temporal or spatial resolution. Velocity vectors are then estimated using a weighted least squares (WLS) approach, where iterative residual-based weight optimization enhances robustness to noise and reduces outlier contributions. Simulations using a spiral blood flow phantom validate the effectiveness of this technique, showing a substantial improvement in velocity estimation accuracy, particularly in deep imaging regions with significant signal attenuation. In vivo experiments on rat brains further corroborate the enhanced accuracy of the proposed method over existing UVD approaches, particularly for small vessels. Notably, our approach can accurately differentiate arterial and venous flows by analyzing pulsatility and resistivity within the cerebral vascular network. This work demonstrates the potential of PC-UVD in complex vascular imaging, providing high SNR, high temporal and spatial resolution, and accurate vectorized flow measurements. Our results highlight its capability for non-invasive assessment of hemodynamic parameters and its potential application in the diagnosis of cerebrovascular diseases, particularly in small vessels.

Abstract:Recently developed methods for rapid continuous volumetric two-photon microscopy facilitate the observation of neuronal activity in hundreds of individual neurons and changes in blood flow in adjacent blood vessels across a large volume of living brain at unprecedented spatio-temporal resolution. However, the high imaging rate necessitates fully automated image analysis, whereas tissue turbidity and photo-toxicity limitations lead to extremely sparse and noisy imagery. In this work, we extend a recently proposed deep learning volumetric blood vessel segmentation network, such that it supports temporal analysis. With this technology, we are able to track changes in cerebral blood volume over time and identify spontaneous arterial dilations that propagate towards the pial surface. This new capability is a promising step towards characterizing the hemodynamic response function upon which functional magnetic resonance imaging (fMRI) is based.

Abstract:Cerebral blood flow velocity is one of the most essential parameters related to brain functions and diseases. However, most existing mapping methods suffer from either inaccuracy or lengthy sampling time. In this study, we propose a particle-size-related calibration method to improve the measurement accuracy and a random-access strategy to suppress the sampling time. Based on the proposed methods, we study the long-term progress of cortical vasculopathy and abnormal blood flow caused by glioma, short-term variations of blood flow velocity under different anesthetic depths, and cortex-wide connectivity of the rapid fluctuation of blood flow velocities during seizure onset. The experimental results demonstrate that the proposed calibration method and the random-access strategy can improve both the qualitative and quantitative performance of velocimetry techniques and are also beneficial for understanding brain functions and diseases from the perspective of cerebral blood flow.

Abstract:Ultrasound Doppler is an effective tool for blood flow velocity measurement. Recently, ultrafast plane-wave-based color Doppler imaging (CDI) has been well established for the velocity estimation of vasculature with high spatiotemporal resolution. Nevertheless, conventional CDI can only be used to determine the velocity component along the ultrasound beam direction with angle-dependent limitation. As an angle independent approach, vector Doppler imaging has been validated in the carotid artery, jugular vein, intracardiac chamber, etc. However, its applicability for small vessels remains to be verified. In the present study, the VDI-based velocimetry technique was applied for cerebral vasculature imaging of a rat brain and was compared with ultrasound localization microscopy velocimetry (vULM) for accuracy evaluation.

Abstract:Doppler optical coherence tomography (DOCT) provides a novel method to measure blood flow velocity in vessels with diameter at micrometer scale. In this study, a developed spectral domain DOCT system is applied to monitor cerebral blood flow velocity changes in a rat. An animal model with a cranial window is used, and by application of a drug, light, and electric stimulations, changes in blood flow velocity of the pial artery in sensory cortex are measured in real time. The results show significant differences in blood flow velocity before and after drug administration or light and electric stimulations, demonstrating the feasibility of DOCT in cerebral microcirculation study. Given its noninvasive nature, high spatial resolution, high velocity sensitivity, and high imaging speed, DOCT shows great promise in brain research by imaging blood flow changes at micrometer scale vessels, which helps to understand the pathogenesis of cerebral diseases and neurodegenerative diseases.

Abstract:Structural microvascular alterations and dysfunction serve as key disease indicators of cancer, diabetes, ischemic stroke, neurodegenerative disorders and many other conditions. In vivo visualization of the microvasculature has traditionally been restricted to millimeter scale depths accessible with optical microscopy. Optoacoustic imaging has enabled breaking through the barrier imposed by light diffusion to map functional hemodynamic parameters in deep-seated vessels, but diffraction and dispersion of ultrasound waves in heterogeneous living tissues prevents reaching capillary resolution. Herein, we demonstrate three-dimensional microangiography of deep mouse brain beyond the acoustic diffraction limit (<20$\mu$m resolution) through the intact scalp and skull via optoacoustic localization of sparsely-distributed highly absorbing microparticles. This was enabled by devising 5$\mu$m sized extremely absorbing dichloromethane microdroplets exhibiting four orders of magnitude higher optical absorption than red blood cells at near-infrared wavelengths, thus facilitating in vivo compatibility and single particle sensitivity in the presence of highly absorbing blood background. Accurate mapping of the blood flow velocity within microvascular structures was also facilitated by the high 3D frame rate of the optoacoustic tomography system. We further show that the detected optoacoustic signal intensities from the localized particles may serve for estimating the light fluence distribution within optically heterogeneous tissues, a long-standing quantification challenge in biomedical optics. Given the intrinsic sensitivity of optoacoustics to various functional, metabolic and molecular events in living tissues, this new approach paves the way for non-invasive deep-tissue microscopic observations with unrivaled resolution, contrast and speed.
