Abstract:Sucrose non-fermenting-1-related protein kinase 2 (SnRK2) proteins constitute a small plant-specific serine/threonine kinase family involved in abscisic acid (ABA) signaling and plant responses to biotic and abiotic stresses. Although SnRK2s have been well-studied in Arabidopsis thaliana, little is known about SnRK2s in Brassica napus. Here we identified 30 putative sequences encoding 10 SnRK2 proteins in the B. napus genome and the expression profiles of a subset of 14 SnRK2 genes in guard cells of B. napus. In agreement with its polyploid origin, B. napus maintains both homeologs from its diploid parents. The results of quantitative real-time PCR (qRT-PCR) and reanalysis of RNA-Seq data showed that certain BnSnRK2 genes were commonly expressed in leaf tissues in different varieties of B. napus. In particular, qRT-PCR results showed that 12 of the 14 BnSnRK2s responded to drought stress in leaves and in ABA-treated guard cells. Among them, BnSnRK2.4 and BnSnRK2.6 were of interest because of their robust responsiveness to ABA treatment and drought stress. Notably, BnSnRK2 genes exhibited up-regulation of different homeologs, particularly in response to abiotic stress. The homeolog expression bias in BnSnRK2 genes suggests that parental origin of genes might be responsible for efficient regulation of stress responses in polyploids. This work has laid a foundation for future functional characterization of the different BnSnKR2 homeologs in B. napus and its parents, especially their functions in guard cell signaling and stress responses.
Rapeseed NAM transcription factor positively regulates leaf senescence via controlling senescence-associated gene expression

Abstract:Leaf senescence is one of the most visible forms of programmed cell death in plants. It can be a seasonal adaptation in trees or the final stage in crops ensuring efficient translocation of nutrients to seeds. Along with developmental cues, various environmental factors could also trigger the onset of senescence through transcriptional cascades. Rapeseed ( Brassica napus L.) is an important oil crop with its yielding affected by significant falling leaves as a result of leaf senescence, compared to many other crops. Therefore, a better understanding of leaf senescence and developing strategies controlling the progress of leaf senescence in rapeseed is necessary for warranting vegetable oil security. Here we functionally characterized the gene BnaNAM encoding No Apical Meristem (NAM) homologue to identify transcriptional regulation of leaf senescence in rapeseed. A combination of transient and stable expression techniques revealed overexpression of BnaNAM induced ROS production and leaf chlorosis. Quantitative evaluation of up-regulated genes in BnaNAM overexpression lines identified genes related to ROS production ( RbohD , RbohF ), proteases ( βVPE , γVPE , SAG12 , SAG15 ), chlorophyll catabolism ( PaO , PPH ) and nucleic acid degradation ( BFN1 ) as the putative downstream targets. A dual luciferase-based transcriptional activation assay of selected promoters further confirmed BnaNAM mediated transactivation of promoters of the downstream genes. Finally, an electrophoretic mobility shift assay further confirmed direct binding of BnaNAM to promoters of βVPE , γVPE , SAG12 , SAG15 and BFN1 . Our results therefore demonstrate a novel role of BnaNAM in leaf senescence.

Natural variation in BnaA9.NF-YA7 contributes to drought tolerance in Brassica napus L

Abstract:Abstract Rapeseed (Brassica napus) is one of the important oil crops worldwide. Its production is often threatened by drought stress. Here, we identify a transcription factor (BnaA9.NF-YA7) that negatively regulates drought tolerance through genome-wide association study in B. napus . The presence of two SNPs within a CCAAT cis element leads to downregulation of BnaA9.NF-YA7 expression. In addition, the M63I (G-to-C) substitution in the transactivation domain can activate low level expression of BnaA4.DOR , which is an inhibitory factor of ABA-induced stomatal closure. Furthermore, we determine that Bna.ABF3/4 s directly regulate the expression of BnaA9.NF-YA7 , and BnaA9.NF-YA7 indirectly suppresses the expression of Bna.ABF3/4 s by regulation of Bna.ASHH4s . Our findings uncover that BnaA9.NF-YA7 serves as a supplementary role for ABA signal balance under drought stress conditions, and provide a potential molecular target to breed drought-tolerant B. napus cultivars.

Abstract:The NITRATE TRANSPORTER 1/PEPTIDE TRANSPORTER FAMILY (NPF) genes, initially characterized as nitrate or peptide transporters in plants, are involved in the transport of a large variety of substrates, including amino acids, nitrate, auxin (IAA), jasmonates (JAs), abscisic acid (ABA) and gibberellins (GAs) and glucosinolates. A total of 169 potential functional NPF genes were excavated in Brassica napus, and they showed diversified expression patterns in 90 different organs or tissues based on transcriptome profile data. The complex time-serial expression changes were found for most functional NPF genes in the development process of leaves, silique walls and seeds, which indicated that the expression of Brassica napus NPF (BnaNPF) genes may respond to altered phytohormone and secondary metabolite content through combining with promoter element enrichment analysis. Furthermore, many BnaNPF genes were detected to respond to vernalization with two different patterns, and 20 BnaNPF genes responded to nitrate deficiency. These results will provide useful information for further investigation of the biological function of BnaNPF genes for growth and development in rapeseed.

Abstract:Leaf senescence is the final stage of plant growth and development, characterized by chlorophyll degradation, organelle disintegration, and nutrient redistribution and utilization. This stage involves a complex and precise regulatory network, and the underlying mechanisms are not fully understood. Oilseed rape (Brassica napus L.) is one of the most important oil crops in China and globally. Therefore, mining and studying the key factors modulating leaf senescence and abscission in oilseed rape is of great importance to improve its yielding and nutrient use efficiency. In this study, we report that BnaMYB78 positively regulates leaf senescence in oilseed rape. As a transcriptional activator located in the nucleus, BnaMYB78 can bind to the SMRE7 (A/G)CC(T/A)AA(C/T) cis‐element in vitro and positively regulate the expression of BnaPBS3, BnaMC9, and BnaNYC1 in oilseed rape. Overexpression of BnaMYB78 leads to chlorophyll degradation and premature leaf senescence in both Arabidopsis thaliana and oilseed rape. During this process, the expression of several genes associated with salicylic acid (SA) synthesis, chlorophyll metabolism, and senescence‐associated genes (SAGs) was upregulated, including BnaPPH, BnaSAG14, BnaMC9, BnaPBS3, BnaNYC1, and BnaICS1, which facilitate the progression of programmed cell death (PCD). Further analyses demonstrated that BnaMYB78 activates the promoter activities of BnaMC9, BnaPBS3, and BnaNYC1 in a dual‐luciferase reporter assay. Electrophoretic mobility shift assays (EMSAs) and chromatin immunoprecipitation coupled with quantitative PCR (ChIP‐qPCR) assays revealed that BnaMYB78 directly binds to the promoter regions of these downstream target genes. In summary, our data demonstrate that BnaMYB78 modulates cell death and leaf senescence.

Unintended Consequences of Concussion Prevention in NCAA Football

Abstract:Objectives: Both lower extremity and head injuries are common in American Football players. Concussions, or Mild Traumatic Brain Injuries (MTBIs), have gained increased interest in the past decade. Recurrent MTBIs have been associated with late-life cognitive impairment and depression in American Football populations.2, 3 Beginning in 2008, the NCAA introduced rule changes with the intent to halt or reverse the increasing rates of MTBIs in its players. Lower-extremity injuries in American football populations have been associated with increased rates of post-traumatic osteoarthritis1 and significantly contribute to disability in retirement. While lower extremity injury rates have been studied and associated with weather5 and playing surface4, no such study has sought an association between lower extremity injury with the timing/introduction of rule changes used to prevent head injuries. The purpose of this study was to assess if lower extremity injury rates are increasing after concussion rule changes. We hypothesize that there may be a compensatory increase in lower extremity injury rates as players act to avoid head-to-head contact and comply with instated rules. Methods: The NCAA Injury Surveillance System (NCAA ISS) database was queried for in-game injuries suffered between 2009-2014. All injuries suffered by NCAA Football players that occurred in competition were identified. Injuries that did not result in lost participation time were excluded. Lower extremity injuries that resulted in lost time included injuries to the thigh/upper leg, knee, lower leg/Achilles, ankle and foot. All concussions resulting in lost time were also identified during the same time period for comparison. Data regarding athletic exposures was collected in order to calculate the incidence of injury. Results: Between 2009 and 2014, 48 NCAA Football programs provided data on123 team-seasons to the NCAA ISS for analysis. The incidence of lower extremity injuries increased from 9.45 injuries per 1000AE in the 2009-2010 season to 12.63 injuries per 1000AE in the 2013-2014 season. The rate of concussions suffered by American Football players, during the same time period, did not significantly change (1.64 concussions per 1000AE’s in 2009-2010 season versus 2.87 concussions per 1000 AE’s in the 2013-2014 season) [Graph 1]. Conclusion: Given heightened societal interest in concussions, the NCAA has implemented several rule changes in order to influence how American Football is played. Since the initiation of these rule changes, concussion rates have remained stable. During our study period, injuries to the lower extremity have increased. In order to comply with avoiding head-to-head contact, players may be targeting the lower extremities. This is concerning as lower extremity injuries and post-traumatic osteoarthritis are common causes of disability in retired American Football players.
Genome-wide Identification and Characterization of SnRK Family Genes in Brassica Napus

Abstract:Background Sucrose non-fermenting 1 related protein kinases ( SnRK) play crucial roles in responding to biotic and abiotic stresses through activating protein phosphorylation pathways. However, little information of SnRK genes was available in Brassica napus , one of important oil crops. Recently, the released sequences of the reference genome of B.napus provide a good chance to perform genome-wide identification and characterization of BnSnRK gene family in the rapeseed. Results Totally 114 SnRK genes distributed on 19 chromosomes were identified in the genome of B.napus and classified into three subfamilies on the basis of phylogenetic analysis and the domain types. According to gene structure and motif composition analysis, the BnSnRK sequences showed obvious divergence among three subfamilies. Gene duplication and synteny between the genomes of the rapeseed and Arabidopsis were also analyzed to provide insights into the evolutionary characteristics of BnSnRK family genes. C is- element analysis revealed that BnSnRKs may response to diverse environmental stresses. Moreover, the expression patterns of BnSnRKs in various tissues and under diverse abiotic stresses were distinct difference. Besides, Single Nucleotide Polymorphisms (SNP) distribution analysis suggests the function disparity of BnSnRK family genes in different genotypes of the rapeseed. Conclusion We examined genomic structures, evolution features, expression patterns and SNP distribution of 114 BnSnRKs . The results provide valuable information for functional characterization of BnSnRK genes in future studies.
A novel NAC-type transcription factor, NAC87, from oilseed rape modulates reactive oxygen species accumulation and cell death.

Abstract:Reactive oxygen species (ROS) are thought to play a dual role in plants by functioning as signaling molecules and toxic by-products of aerobic metabolism. The hypersensitive response (HR) is a typical feature of immune responses in plants and also a type of programmed cell death (PCD). How these two processes are regulated in oilseed rape (Brassica napus L.) at the transcriptional level remains largely unknown. In this study, we report that an oilseed rape (Brassica napus L.) NAM-ATAF-CUC (NAC)-type transcription factor NAC87 modulates ROS and cell death accompanied by typical changes at the morphological and cellular levels. The BnaNAC87 gene was induced by multiple stress and hormone treatments and was highly expressed in senescent leaves by quantitative reverse transcription-PCR (qRT-PCR). BnaNAC87 is located in nuclei and has transcriptional activation activity. Expression of BnaNAC87 promoted significant ROS production, cell death as well as death of protoplasts, as indicated by histological staining. In addition, putative downstream target genes of NAC87 were identified through both qRT-PCR and dual luciferase reporter assays. We found that genes implicated in ROS generation (RbohB), cell death (VPE1a, ZEN1), leaf senescence (WRKY6, ZAT12) and defense (PR2, PR5 and HIN1) were significantly induced. Through an electrophoretic mobility shift assay (EMSA), we confirmed that BnaNAC87 directly binds to the NACRS-containing promoter fragments of ZEN1, ZAT12, HIN1 and PR5 genes. From these results, we conclude that oilseed rape NAC87 is a novel NAC transcription factor that acts as a positive regulator of ROS metabolism and cell death.
Comprehensive Morphological and Molecular Insights into Drought Tolerance Variation at Germination Stage in Brassica Napus Accessions

Abstract:Drought constitutes a noteworthy abiotic stressor, detrimentally impacting seed germination, plant development, and agricultural yield. In response to the threats imposed by climate change and water paucity, this study examined the morphological divergence and genetic governance of drought resilience traits at the germination stage in 196 rapeseed (Brassica napus L.) lines under both normal (0 MPa) and drought-induced stress (−0.8 MPa) scenarios. Our study showed that the composite drought tolerance D value is a reliable index for identifying drought resilience. Through a genome-wide association study (GWAS), we uncovered 37 significant SNP loci and 136 putative genes linked to drought tolerance based on the D value. A key discovery included the gene BnaA01g29390D (BnNCED3), encoding 9-cis-epoxycarotenoid dioxygenase, which exhibited significantly heightened expression levels in drought-resistant accessions (p < 0.01), underscoring its potential as a positive drought stress regulator and a suitable candidate for genetically enhancing drought resilience. Moreover, we pinpointed four stress-reactive transcription factors (BnaA07g26740D, BnaA07g26870D, BnaA07g26910D, and BnaA07g26980D), two E3 ubiquitin-protein ligases (BnaA05g22900D and BnaC06g28950D), two enzymes (BnaA01g29390D and BnaA03g48550D), and two photosystem-associated proteins (BnaA05g22950D and BnaC06g28840D) as vital components in drought response mechanisms. The construction of a regulatory network reveals an ABA-dependent pathway (NCED3/RGLG5/IDD14) that contributes to drought tolerance in rapeseed seedlings, alongside the involvement of a drought avoidance strategy (APRR6/PHYB). The SNPs and genes unveiled in this study offer a substantial theoretical foundation for subsequent investigations targeting genetic improvement for drought resilience during seed germination in rapeseed.
Functional characterisation of BnaA02.TOP1α and BnaC02.TOP1α involved in true leaf biomass accumulation in Brassica napus L.

Abstract:SUMMARY Leaves, as primary photosynthetic organs essential for high crop yield and quality, have attracted significant attention. The functions of DNA topoisomerase 1α (TOP1α) in various biological processes, including leaf development, in Brassica napus remain unknown. Here, four paralogs of BnaTOP1α, namely BnaA01.TOP1α, BnaA02.TOP1α, BnaC01.TOP1α and BnaC02.TOP1α, were identified and cloned in the B. napus inbred line 'K407'. Expression pattern analysis revealed that BnaA02.TOP1α and BnaC02.TOP1α, but not BnaA01.TOP1α and BnaC01.TOP1α, were persistently and highly expressed in B. napus true leaves. Preliminary analysis in Arabidopsis thaliana revealed that BnaA02.TOP1α and BnaC02.TOP1α paralogs, but not BnaA01.TOP1α and BnaC01.TOP1α, performed biological functions. Targeted mutations of four BnaTOP1α paralogs in B. napus using the CRISPR‐Cas9 system revealed that BnaA02.TOP1α and BnaC02.TOP1α served as functional paralogs and redundantly promoted true leaf number and size, thereby promoting true leaf biomass accumulation. Moreover, BnaA02.TOP1α modulated the levels of endogenous gibberellins, cytokinins and auxins by indirectly regulating several genes related to their metabolism processes. BnaA02.TOP1α directly activated BnaA03.CCS52A2 and BnaC09.AN3 by facilitating the recruitment of RNA polymerase II and modulating H3K27me3, H3K36me2 and H3K36me3 levels at these loci and indirectly activated the BnaA08.PARL1 expression, thereby positively controlling the true leaf size in B. napus. Additionally, BnaA02.TOP1α indirectly activated the BnaA07.PIN1 expression to positively regulate the true leaf number. These results reveal the important functions of BnaTOP1α and provide insights into the regulatory network controlling true leaf biomass accumulation in B. napus.
Analysis of expression characteristics and identification of interaction proteins of transcription factor BnaABI5 in Brassica napus

Abstract:Rapeseed is one important oil crop in China. However, its planting benefit is frequently affected by environmental stresses such as drought in the northwest region of China. The abscisic acid(ABA) signaling pathway plays an important role in plant abiotic stress response and tolerance, and ABFs/AREBs(ABA-responsive element binding factors/ABA-responsive element binding proteins) are the core transcription factors that regulate the expression of ABA-responsive genes. To dissect the key transcription factors mediated abiotic stress, we mainly characterized abscisic acid insensitive 5(BnaABI5) in rapeseed, including its subcellular localization, expression pattern in response to various stress and tissue-specific expression analysis, transcriptional activity analysis as well as interaction screening with BnaMPKs(mitogen-activated protein kinases). Our results showed that the BnaABI5-GFP fusion protein was localized in the nucleus, and its transcript level is induced by drought stress and was mainly expressed in the roots of rapeseed. Furthermore, BnaABI5 showed transcriptional activation activity through a yeast transactivation assay and it also activated the promoter activity of EM6 target gene in the transient expression system in tobacco leaves. Moreover, BnaABI5 interacted with BnaMPK6 and BnaMPK13 through BiFC and Y2H analysis. This study preliminarily explored the expression characteristics of transcription factor BnaABI5 and its interaction with BnaMPKs, which might help us for further understanding the function of BnaABI5.
Temporal Control of the Aux/IAA Genes BnIAA32 and BnIAA34 Mediates Brassica Napus Dual Shade Responses.

Abstract:Precise responses to changes in light quality are crucial for plant growth and development. For example, hypocotyls of shade-avoiding plants typically elongate under shade conditions. Although this typical shade-avoidance response (TSR) has been studied in Arabidopsis (Arabidopsis thaliana), the molecular mechanisms underlying shade tolerance are poorly understood. Here we report that B. napus (Brassica napus) seedlings exhibit dual shade responses. In addition to the TSR, B. napus seedlings also display an atypical shade response (ASR), with shorter hypocotyls upon perception of early-shade cues. Genome-wide selective sweep analysis indicated that ASR is associated with light and auxin signaling. Moreover, genetic studies demonstrated that phytochrome A (BnphyA) promotes ASR, whereas BnphyB inhibits it. During ASR, YUCCA8 expression is activated by early-shade cues, leading to increased auxin biosynthesis. This inhibits hypocotyl elongation, as young B. napus seedlings are highly sensitive to auxin. Notably, two non-canonical AUXIN/INDOLE-3-ACETIC ACID (Aux/IAA) repressor genes, BnIAA32 and BnIAA34, are expressed during this early stage. BnIAA32 and BnIAA34 inhibit hypocotyl elongation under shade conditions, and mutations in BnIAA32 and BnIAA34 suppress ASR. Collectively, our study demonstrates that the temporal expression of BnIAA32 and BnIAA34 determines the behavior of B. napus seedlings following shade-induced auxin biosynthesis.
Genome-Wide Characterization of High-Affinity Nitrate Transporter 2 (NRT2) Gene Family in Brassica napus

Abstract:Nitrate transporter 2 (NRT2) plays an essential role in Nitrogen (N) uptake, transport, utilization, and stress resistance. In this study, the NRT2 gene family in two sequenced Brassica napus ecotypes were identified, including 31 genes in ‘Zhongshuang11’ (BnaZSNRT2s) and 19 in ‘Darmor-bzh’ (BnaDarNRT2s). The candidate genes were divided into three groups (Group I−III) based on phylogenetic analyses, supported by a conserved intron-exon structure in each group. Collinearity analysis revealed that the large expansion of BnaZSNRT2s attributed to allopolyploidization of ancestors Brassica rapa and Brassica oleracea, and small-scale duplication events in B. napus. Transcription factor (TF) binding site prediction, cis-element analysis, and microRNA prediction suggested that the expressions of BnaZSNRT2s are regulated by multiple factors, and the regulatory pattern is relatively conserved in each group and is tightly connected between groups. Expression assay showed the diverse and differentiated spatial-temporal expression profiles of BnaZSNRT2s in Group I, but conserved patterns were observed in Group II/III; and the low nitrogen (LN) stress up-regulated expression profiles were presented in Group I−III, based on RNA-seq data. RT-qPCR analyses confirmed that BnaZSNRT2.5A-1 and BnaZSNRT2.5C-1 in Group II were highly up-regulated under LN stress in B. napus roots. Abstract:The flowering time and plant architecture of Brassica napus were significantly associated with yield. In this study, we found that the BREVIPEDICELLUS/KNAT1(BP) gene regulated the flowering time and plant architecture of B. napus. However, the precise regulatory mechanism remains unclear. We cloned two homologous BP genes, BnaBPA03 and BnaBPC03, from B. napus Xiaoyun. The protein sequence analysis showed two proteins containing conserved domains KNOX I, KNOX II, ELK, and HOX of the KONX protein family. The CRISPR/Cas9 knockout lines exhibited early budding and flowering time, coupled with floral organ abscission earlier and a larger leaf angle. On the contrary, overexpression plants displayed a phenotype that was the inverse of these characteristics. Furthermore, we observed upregulation of gibberellin and ethylene biosynthesis genes, as well as floral integrator genes in knocked‐out plants. The results revealed that BnaBPs play a role in flowering time, floral organ abscission, and leaf angle as well as germination processes mediated. Additionally, BnaBPs exerted an impact on the biosynthesis pathways of ethylene and GA.

Abstract:Plants are frequently challenged by various stresses, such as abiotic and biotic stresses. The NAC (NAM/ATAF/CUC) transcription factor family is specific to plants and play diverse roles including resistance to abiotic and biotic stresses, while the functions of many rapeseed (Brassica napus L.) NACs are still unknown. In this study, we identified that rapeseed NAC46 positively regulated hypersensitive response (HR) -like cell death. BnaNAC46 expression was induced by multiple stress and phytohormone treatments and was highly expressed in senescent leaves. BnaNAC46 localized in the nucleus and showed transcriptional activation activity in both yeasts and plant cells. BnaNAC46 bound to a cis-element of NACBS (NAC binding sequence). Overexpression of BnaNAC46 resulted in HR-like cell death and chlorophyll degradation. Results of dual luciferase, gel shift and chromatin immunoprecipitation coupled to qPCR assays have demonstrated that BnaNAC46 directly bound to promoters of BnaBFN1, BnaCEP1, BnaMC9, BnaγVPE, BnaNYE1 and BnaPPH genes implicated in programmed cell death and chlorophyll degradation, via the NACBS element. In summary, this study has revealed that rapeseed NAC46 is a transcriptional activator that acts as a positive regulator of cell death and chlorophyll degradation.

Transcriptional regulation of transcription factor genes WRI1 and LAFL during Brassica napus seed development

Abstract:The WRINKLED1 (WRI1) and LAFL [LEAFY COTYLEDON1 (LEC1), ABSCISIC ACID INSENSITIVE3 (ABI3), FUSCA3 (FUS3), and LEC2] transcription factors play essential roles in governing seed development and oil biosynthesis. To gain a comprehensive understanding of the transcriptional regulation of WRI1 and LAFL, we conducted genome-wide association studies for the expression profiles of WRI1 and LAFL in developing seeds at 20 and 40 days after flowering (DAF) using 302 rapeseed (Brassica napus) accessions. We identified a total of 237 expression quantitative trait nucleotides (eQTNs) and 51 expression QTN-by-environment interactions (eQEIs) associated with WRI1 and LAFL. Around these eQTNs and eQEIs, we pinpointed 41 and 8 candidate genes with known transcriptional regulations or protein interactions with their expression traits, respectively. Based on RNA-seq and ATAC-seq data, we employed the XGBoost and Basenji models which predicted 15 candidate genes potentially regulating the expression of WRI1 and LAFL. We further validated the predictions via tissue expression profile, haplotype analysis, and expression correlation analysis, and verified the transcriptional activation activity of BnaC03.MYB56 (R2R3-MYB transcription factor 56) on the expression of BnaA09.LEC1 by dual-luciferase reporter and yeast one-hybrid assays. BnaA10.AGL15 (AGAMOUS-LIKE 15), BnaC04.VAL1 (VIVIPAROUS1/ABSCISIC ACID INSENSITIVE3-LIKE 1), BnaC03.MYB56, and BnaA10.MYB56 were co-expressed with WRI1 and LAFL at 20 DAF in M35, a key module for seed development and oil biosynthesis. We further validated the positive regulation of MYB56 on seed oil accumulation using Arabidopsis (Arabidopsis thaliana) mutants. This study not only delivers a framework for future eQEI identification but also offers insights into the developmental regulation of seed oil accumulation.

Abstract:Abstract Background NITRATE TRANSPORTER 1/PEPTIDE TRANSPORTER (NRT1/PTR) family (NPF) members are essential transporters for many substrates in plants, including nitrate, hormones, peptides, and secondary metabolites. Here, we report the global characterization of NPF in the important oil crop Brassica napus , including that for phylogeny, gene/protein structures, duplications, and expression patterns. Results A total of 199 B. napus ( BnaNPFs ) NPF-coding genes were identified. Phylogenetic analyses categorized these genes into 11 subfamilies, including three new ones. Sequence feature analysis revealed that members of each subfamily contain conserved gene and protein structures. Many hormone−/abiotic stress-responsive cis -acting elements and transcription factor binding sites were identified in BnaNPF promoter regions. Chromosome distribution analysis indicated that BnaNPF s within a subfamily tend to cluster on one chromosome. Syntenic relationship analysis showed that allotetraploid creation by its ancestors ( Brassica rapa and Brassica oleracea ) (57.89%) and small-scale duplication events (39.85%) contributed to rapid BnaNPF expansion in B. napus . A genome-wide spatiotemporal expression survey showed that NPF genes of each Arabidopsis and B. napus subfamily have preferential expression patterns across developmental stages, most of them are expressed in a few organs. RNA-seq analysis showed that many BnaNPFs (32.66%) have wide exogenous hormone-inductive profiles, suggesting important hormone-mediated patterns in diverse bioprocesses. Homologs in a clade or branch within a given subfamily have conserved organ/spatiotemporal and hormone-inductive profiles, indicating functional conservation during evolution. qRT-PCR-based comparative expression analysis of the 12 BnaNPFs in the NPF2–1 subfamily between high- and low-glucosinolate (GLS) content B. napus varieties revealed that homologs of AtNPF2.9 ( BnaNPF2.12 , BnaNPF2.13, and BnaNPF2.14 ), AtNPF2.10 ( BnaNPF2.19 and BnaNPF2.20 ), and AtNPF2.11 ( BnaNPF2.26 and BnaNPF2.28 ) might be involved in GLS transport. qRT-PCR further confirmed the hormone-responsive expression profiles of these putative GLS transporter genes. Conclusion We identified 199 B. napus BnaNPFs ; these were divided into 11 subfamilies. Allopolyploidy and small-scale duplication events contributed to the immense expansion of BnaNPFs in B. napus . The BnaNPFs had preferential expression patterns in different tissues/organs and wide hormone-induced expression profiles. Four BnaNPFs in the NPF2–1 subfamily may be involved in GLS transport. Our results provide an abundant gene resource for further functional analysis of BnaNPFs.

In this study, a total of 278 BnWRKY transcription factors were identified from the B. napus genome data, and they were subsequently distributed in three main groups. The protein motifs and classification of BnWRKY transcription factors were analyzed, and the locations of their corresponding encoding genes were mapped on the chromosomes of B. napus. Transcriptome analysis of rapeseed seedlings exposed to drought, salt, heat, cold and abscisic acid treatment revealed that 99 BnWRKYs responded to at least one of these stresses. The expression profiles of 12 BnWRKYs were examined with qPCR and the result coincided with RNA-seq analysis. Two genes of interest, BnWRKY149 and BnWRKY217 (homologs of AtWRKY40), were overexpressed in Arabidopsis, and the corresponding proteins were located to the nucleus. Transgene plants of BnWRKY149 and BnWRKY217 were less sensitive to ABA than Arabidopsis Col-0 plants, suggesting they might play important roles in the responses of rapeseed to abiotic stress.

Abstract:Environmental stresses limit various stages of plant growth, including germination, seedling establishment, reproductive growth, yield and quality. Rapeseed ( Brassica napus L.) is a crucial oil crop in the world, yet salt and osmotic stresses cause significant losses in its production annually. This study aimed to comprehend the molecular mechanisms of response to salt and osmotic stresses in rapeseed, achieved by analyzing transcriptomes from rapeseed roots treated with salt and PEG (Polyethylene Glycol 6000). A total of 5,251 (up/down: 2,416/2,835), 5,169 (up/down: 2,532/2,637), and 7,375 (up/down: 4,014/3,361) differentially expressed genes (DEGs) were identified in salt treatment 3 h, 6 h, and 12 h, respectively. A set of 2,789 (up/down: 1,142/1,647), 6,807 (up/down: 2,757/4,050), and 2,524 (up/down: 1,258/1,266) DEGs were identified in PEG treatment 3 h, 6 h, and 12 h, respectively. Among those DEGs, 1,809 early regulated genes were found in both salt treatment 3 h and PEG treatment 3 h. There are 165 early expressed transcription factors in the 1,809 DEGs. One bHLH transcription factor BnaFBH3-C06 ( BnaC06g04380D/BnaC06G0054400ZS ), a homologous gene of Arabidopsis AtFBH3 / AtbHLH122 , was strongly induced by salt, osmotic, PEG, low temperature and ABA. Overexpression of BnaFBH3-C06 resulted in early flowering and increased the salt tolerance in rapeseed, as evidenced by higher survival rate and chlorophyll content compared to the wild type (WT) under NaCl treatment. KEGG, GO, and PPI-network analysis showed that BnaFBH3-C06 associated with ABA signaling and stress-related genes in response to salt and osmotic stresses in rapeseed. These findings of this study provide insights into the response for abiotic stresses in rapeseed and offer an ideal candidate gene ( BnaFBH3-C06 ) for molecular breeding of salt-tolerant and early-maturing rapeseed cultivars.

Abstract:Boron (B) deficiency has been shown to inhibit root cell growth and division. However, the precise mechanism underlying B deficiency-mediated root tip growth inhibition remains unclear. In this study, we investigated the role of BnaA3.NIP5;1, a gene encoding a boric acid channel, in Brassica napus (B. napus). BnaA3.NIP5;1 is expressed in the lateral root cap and contributes to B acquisition in the root tip. Downregulation of BnaA3.NIP5;1 enhances B sensitivity in B. napus, resulting in reduced shoot biomass and impaired root tip development. Transcriptome analysis was conducted on root tips from wild-type B. napus (QY10) and BnaA3.NIP5;1 RNAi lines to assess the significance of B dynamics in meristematic cells during seedling growth. Differentially expressed genes (DEGs) were significantly enriched in plant circadian rhythm and nitrogen (N) metabolism pathways. Notably, the circadian-rhythm-related gene HY5 exhibited a similar B regulation pattern in Arabidopsis to that observed in B. napus. Furthermore, Arabidopsis mutants with disrupted circadian rhythm (hy5/cor27/toc1) displayed heightened sensitivity to low B compared to the wild type (Col-0). Consistent with expectations, B deficiency significantly disrupted N metabolism in B. napus roots, affecting nitrogen concentration, nitrate reductase enzyme activity, and glutamine synthesis. Interestingly, this disruption was exacerbated in BnaA3NIP5;1 RNAi lines. Overall, our findings highlight the critical role of B dynamics in root tip cells, impacting circadian rhythm and N metabolism, ultimately leading to retarded growth. This study provides novel insights into B regulation in root tip development and overall root growth in B. napus.
