Abstract:The alcohol dehydrogenase (ADH) family of genes encodes enzymes that catalyze the metabolism of ethanol into acetaldehyde. Nucleotide variation in ADH genes can affect the catalytic properties of these enzymes and is associated with a variety of traits, including alcoholism and cancer. Some ADH variants, including the ADH1B*48His (rs1229984) mutation in the ADH1B gene, reduce the risk of alcoholism and are under positive selection in multiple human populations. The advent of Neolithic agriculture and associated increase in fermented foods and beverages is hypothesized to have been a selective force acting on such variants. However, this hypothesis has not been tested in populations outside of Asia. Here, we use genome-wide selection scans to show that the ADH gene region is enriched for variants showing strong signals of positive selection in multiple Afroasiatic-speaking, agriculturalist populations from Ethiopia, and that this signal is unique among sub-Saharan Africans. We also observe strong selection signals at putatively functional variants in nearby lipid metabolism genes, which may influence evolutionary dynamics at the ADH region. Finally, we show that haplotypes carrying these selected variants were introduced into Northeast Africa from a West-Eurasian source within the last ∼2,000 years and experienced positive selection following admixture. These selection signals are not evident in nearby, genetically similar populations that practice hunting/gathering or pastoralist subsistence lifestyles, supporting the hypothesis that the emergence of agriculture shapes patterns of selection at ADH genes. Together, these results enhance our understanding of how adaptations to diverse environments and diets have influenced the African genomic landscape.

Abstract:Comparative analyses of multiple genomes are used extensively to examine the gains and losses of chemosensory receptors across the genus Drosophila. However, few studies have delved into functional olfactory characteristics. Here we assess olfactory function across 20 species, and identify and describe several similar elements of evolution. We document (a) minor changes in functional ligands based on amino acid substitutions, (b) major changes in olfactory function or perhaps entire receptor replacements, and (c) that only a few receptors are subject to repeated changes, whereas 32 out of 37 OSNs are largely functionally conserved. In addition, we generate a robust model for identifying olfactory function using genomic data and comprehensive ligand-receptor combinations, which includes the prediction of binding pockets. Moreover, this study highlights that functional olfactory evolution does not affect all chemosensory receptors equally, and that ecological, evolutionary, and developmental forces repeatedly affect only a small subset of available receptor proteins.

Abstract:Alcohol dehydrogenase (ADH) activity is widely distributed in all phyla. In animals, three non-homologous NAD(P)(+)-dependent ADH protein families are reported. These arose independently throughout evolution and possess different structures and mechanisms of reaction: type I (medium-chain) ADHs are zinc-containing enzymes and comprise the most studied group in vertebrates; type II (short-chain) ADHs lack metal cofactor and have been extensively studied in Drosophila; and type III ADHs are iron-dependent/-activated enzymes that were initially identified only in microorganisms. The presence of these different ADHs in animals has been assumed to be a consequence of chronic exposure to ethanol. By far the most common natural source of ethanol is fermentation of fruit sugars by yeast, and available data support that this fruit trait evolved in concert with the characteristics of their frugivorous seed dispersers. Therefore, if the presence of ADHs in animals evolved as an adaptive response to dietary ethanol exposure, then it can be expected that the enzymogenesis of these enzymes began after the appearance of angiosperms with fleshy fruits, because substrate availability must precede enzyme selection. In this work, available evidence supporting this possibility is discussed. Phylogenetic analyses reveal that type II ADHs suffered several duplications, all of these restricted to flies (order Diptera). Induction of type II Adh by ethanol exposure, a positive correlation between ADH activity and ethanol resistance, and the fact that flies and type II Adh diversification occurred in concert with angiosperm diversification, strongly suggest that type II ADHs were recruited to allow larval flies to exploit new restricted niches with high ethanol content. In contrast, phyletic distribution of types I and III ADHs in animals showed that these appeared before angiosperms and land plants, independently of ethanol availability. Because these enzymes are not induced by ethanol exposure and possess a high affinity and/or catalytic efficiency for non-ethanol endogenous substrates, it can be concluded that the participation of types I and III ADHs in ethanol metabolism can be considered as incidental, and not adaptive.

Abstract:Human Alcohol metabolic gene families ADH and ALDH mainly comprise ten genes, expressing in different organs and tissues. Two of the variants, ADH1B*47His and ALDH2*504Lys reach very high frequency in East Asia, while are almost absent in the rest of the world, which is believed to be results of positive selection related to the development of agriculture in Neolithic time. In addition to the ADH alcohol metabolic pathway, a microsomal ethanol oxidizing system involving the gene CYP2E1 has also been identified. The study on the micro-evolution of alcohol metabolic genes will help us understand how human adapted to the artificial environment of agriculture.We collected 1211 samples from 44 worldwide populations including 19 representative populations in East Asia, combined with 2504 samples of 26 populations from 1000 Genome project. We scanned all the 23 missense mutations or pathogenic SNPs in ADH and CYP2E1 pathways. Then we examined the selection signature on the genetic polymorphism in East Asia and estimated the allele ages. Our analyses revealed that the long-term farming ethnic groups in East Asia, such as Han, differed from the nomadic populations in the pattern of alcohol-related genetic polymorphism. This divergence was mainly attributed to the 6 closely related functional SNPs rs1229984 (ADH1B), rs671 (ALDH2), rs8187929 (ALDH1A1), rs2228093 (ALDH1B1), rs3813867 (CYP2E1), and rs2031920 (CYP2E1). The derived core haplotypes of the new detected SNPs showed moderate to strong selection signals and the estimated allele ages coincided with the Neolithic time. Abstract:After ligation of the main excretory ducts the rat submaxillary and sublingual glands atrophied by about two thirds due to a reduction of the cytoplasm of the acinar cells. This atrophy was not accompanied by a corresponding loss of noradrenaline, the level of which increased 2–3 times as a consequence of an increased density of the adrenergic ground plexus enclosing the acini in the submaxillary gland. A salivary gland with atrophied acinar cells has been found to be valuable in studies on postsynaptic events of adrenergic transmission.

Abstract:Background The gene variants ADH1B*2 (Arg48His, rs1229984) and ALDH2*2 (Glu504Lys, rs671) are common in East Asian populations but rare in other populations. We propose that selective pressures from pathogen exposure and dietary changes during the neolithic transition favored these variants. Thus, their current association with differences in alcohol sensitivity likely results from phenotypic plasticity rather than direct natural selection. Methods Samples sourced from the Allele Frequency Database (ALFRED) were utilized to compute the average frequency of ADH1B*2 and ALDH2*2 across 88 and 61 countries, respectively. Following computation of the average national allele frequencies, we tested the significance of their correlations with ecological variables. Subsequently, we subjected them to Principal Component Analysis (PCA) and Elastic Net regularization. For comprehensive evaluation, we collected individual‐level phenotypic associations, compiling a Phenome‐Wide Association Study (PheWAS) spanning multiple ethnicities. Results Following multiple testing correction, ADH1B*2 displayed significant correlations with Neolithic transition timing (r = 0.405, p.adj = 2.013e‐03, n = 57) and historical trypanosome burden (r = −0.418, p.adj = 0.013, n = 57). The first two components of PCA explained 47.7% of the total variability across countries, with the top three contributors being the historical indices of population density and trypanosome and leprosy burdens. Historical burdens of the Mycobacteria tuberculosis and leprosy were the sole predictive variables with positive coefficients that survived Elastic Net regularization. Conclusions Our analyses suggest that Mycobacteria may have played a role in the joint selection of ADH1B*2 and ALDH2*2, expanding the "toxic aldehyde hypothesis" to include Mycobacterium leprae. Additionally, our hypothesis, linked to dietary shifts from rice domestication, emphasizes nutritional deficiencies as a key element in the selective pressure exerted by Mycobacteria. This offers a plausible explanation for the high frequency of ADH1B*2 and ALDH2*2 in Asian populations.

Abstract:BACKGROUND:The alcohol dehydrogenases (ADH) are widely studied enzymes and the evolution of the mammalian gene cluster encoding these enzymes is also well studied. Previous studies have shown that the ADH1B*47His allele at one of the seven genes in humans is associated with a decrease in the risk of alcoholism and the core molecular region with this allele has been selected for in some East Asian populations. As the frequency of ADH1B*47His is highest in East Asia, and very low in most of the rest of the world, we have undertaken more detailed investigation in this geographic region.METHODOLOGY/PRINCIPAL FINDINGS:Here we report new data on 30 SNPs in the ADH7 and Class I ADH region in samples of 24 populations from China and Laos. These populations cover a wide geographic region and diverse ethnicities. Combined with our previously published East Asian data for these SNPs in 8 populations, we have typed populations from all of the 6 major linguistic phyla (Altaic including Korean-Japanese and inland Altaic, Sino-Tibetan, Hmong-Mien, Austro-Asiatic, Daic, and Austronesian). The ADH1B genotyping data are strongly related to ethnicity. Only some eastern ethnic phyla or subphyla (Korean-Japanese, Han Chinese, Hmong-Mien, Daic, and Austronesian) have a high frequency of ADH1B*47His. ADH1B haplotype data clustered the populations into linguistic subphyla, and divided the subphyla into eastern and western parts. In the Hmong-Mien and Altaic populations, the extended haplotype homozygosity (EHH) and relative EHH (REHH) tests for the ADH1B core were consistent with selection for the haplotype with derived SNP alleles. In the other ethnic phyla, the core showed only a weak signal of selection at best.CONCLUSIONS/SIGNIFICANCE:The selection distribution is more significantly correlated with the frequency of the derived ADH1B regulatory region polymorphism than the derived amino-acid altering allele ADH1B*47His. Thus, the real focus of selection may be the regulatory region. The obvious ethnicity-related distributions of ADH1B diversities suggest the existence of some culture-related selective forces that have acted on the ADH1B region.
Alcohol discrimination and preferences in two species of nectar-feeding primate

Abstract:Recent reports suggest that dietary ethanol, or alcohol, is a supplemental source of calories for some primates. For example, slow lorises (Nycticebus coucang) consume fermented nectars with a mean alcohol concentration of 0.6% (range: 0.0-3.8%). A similar behaviour is hypothesized for aye-ayes (Daubentonia madagascariensis) based on a single point mutation (A294V) in the gene that encodes alcohol dehydrogenase class IV (ADH4), the first enzyme to catabolize alcohol during digestion. The mutation increases catalytic efficiency 40-fold and may confer a selective advantage to aye-ayes that consume the nectar of Ravenala madagascariensis. It is uncertain, however, whether alcohol exists in this nectar or whether alcohol is preferred or merely tolerated by nectarivorous primates. Here, we report the results of a multiple-choice food preference experiment with two aye-ayes and a slow loris. We conducted observer-blind trials with randomized, serial dilutions of ethanol (0-5%) in a standard array of nectar-simulating sucrose solutions. We found that both species can discriminate varying concentrations of alcohol; and further, that both species prefer the highest available concentrations. These results bolster the hypothesized adaptive function of the A294V mutation in ADH4, and a connection with fermented foods, both in aye-ayes and the last common ancestor of African apes and humans.
Pattern of Alcohol tolerance and Adh gene Frequencies in Northern and Southern Populations of two Drosophila species from India.

Abstract:In this study, we collected four geographical populations of Drosophila melanogaster and Drosophila ananassae from the southern and northern axes of India, spanning latitudes ranging from 13.04 degrees N to 29.58 degrees N. We observed significant clinal variation at the alcohol dehydrogenase (Adh) locus, with the frequency of the Adh F allele increasing by 3% and 1.5% per degree latitude in D. melanogaster and D. ananassae, respectively. Adult populations of D. melanogaster were found to tolerate ethanol concentrations ranging from 10% to 14.75%, while D. ananassae exhibited tolerance levels between 2.4% and 4.0%. These patterns of interspecific divergence in ethanol tolerance levels corresponded with their natural habitats: D. ananassae primarily utilizes fermented organic matter and fruits in the wild, while D. melanogaster exploits ethanol-rich resources found indoors. Ethanol serves as a resource at low concentrations but becomes a stressor at higher concentrations for D. ananassae. Both traits exhibited a clinal pattern that is increase in ethanol tolerance and of the frequency of Adh-F allele with latitude. Our observations suggest that D. ananassae exhibits adaptive characteristics for ethanol utilization, while D. melanogaster populations demonstrate both ethanol utilization and detoxification abilities. The observed latitudinal variation in Adh F frequency and ethanol tolerance in these two Drosophilids may be maintained by the interplay of balancing natural selection and climatic factors that vary spatially along the south-north axis of the Indian subcontinent.

Abstract:Although high-sugar diets are associated with metabolic diseases in humans, several bird lineages have independently evolved to primarily subsist on simple sugars from flower nectar or fruits. In this study, we address a key question of the repeatability of molecular evolution by investigating the convergent and lineage-specific molecular mechanisms underlying dietary adaptations in four major sugar-consuming bird lineages: hummingbirds, parrots, honeyeaters, and sunbirds. We assembled nine new genomes for sugar-consuming species and their closely related non-sugar feeding outgroup species and generated 90 tissue-specific transcriptomes for six key species. We identified signatures of positive selection in both protein-coding and non-coding regulatory sequences, and found positive selection targets the same genes more frequently in sugar-feeders compared to non-sugar feeding controls, suggesting that adapting to a high-sugar diet requires changes in a limited number of genetic elements. At the functional level, pathways associated with energy homeostasis, carbohydrate metabolism, heart function, and hormonal regulation showed convergent selection signals in both protein-coding and regulatory evolution, while lipid and amino acid metabolism demonstrated mostly regulatory evolution. Notably, we observed striking evidence for convergent adaptation in MLXIPL, a transcription factor regulating sugar and lipid homeostasis, manifesting in both sequence and regulatory changes across all sugar-feeders. With functional assays, we demonstrated that hummingbird MLXIPL enhances sugar-induced transcriptional activity in HEK239 cells, suggesting its central role in the evolution of adaptations to high-sugar diets. Our findings elucidate the main genomic targets in the evolution of sugar-feeding at both molecular and pathway levels.

Abstract:Dietary specializations in animals lead to adaptations in morphology, anatomy and physiology. Neotropical bats, with their high taxonomic and trophic diversity, offer a unique perspective on diet-driven evolutionary adaptations. Here we assess the metabolic response to different dietary sugars among wild-caught bats. We found that insectivorous bats had a pronounced metabolic response to trehalose, whereas bats with nectar and fruit-based diets showed significantly higher blood glucose levels in response to glucose and sucrose, reaching levels over 750 mg dl −1 . The genomic analysis of 22 focal species and two outgroup species identified positive selection for the digestive enzyme trehalase in insect eaters, while sucrase–isomaltase showed selection in lineages with omnivorous and nectar diets. By examining anatomical and cellular features of the small intestine, we discovered that dietary sugar proportion strongly impacted numerous digestive traits, providing valuable insight into the physiological implications of molecular adaptations. Using hybridization chain reaction (HCR) RNA fluorescence in situ hybridization, we observed unusually high expression in the glucose transporter gene Slc2a2 in nectar bats, while fruit bats increased levels of Slc5a1 and Slc2a5 . Overall, this study highlights the intricate interplay between molecular, morphological and physiological aspects of diet evolution, offering new insights into the mechanisms of dietary diversification and sugar assimilation in mammals.

Genetic variants associated with alcohol dependence co-ordinate regulation of ADH genes in gastrointestinal and adipose tissues

Abstract:GWAS studies have identified genetic variants associated with Alcohol Dependence (AD), but how they link to genes, their regulation and disease traits, remains largely unexplored. Here we integrated information on the 3D genome organization with expression quantitative loci (eQTLs) analysis, using CoDeS3D, to identify the functional impacts of single nucleotide polymorphisms associated with AD (p < 1 × 10-6). We report that 42% of the 285 significant tissue-specific regulatory interactions we identify were associated with four genes encoding Alcohol Dehydrogenase - ADH1A, ADH1B, ADH1C and ADH4. Identified eQTLs produced a co-ordinated regulatory action between ADH genes, especially between ADH1A and ADH1C within the subcutaneous adipose and gastrointestinal tissues. Five eQTLs were associated with regulatory motif alterations and tissue-specific histone marks consistent with these variants falling in enhancer and promoter regions. By contrast, few regulatory connections were identified in the stomach and liver. This suggests that changes in gene regulation associated with AD are linked to changes in tissues other than the primary sites of alcohol absorption and metabolism. Future work to functionally characterise the putative regulatory regions we have identified and their links to metabolic and regulatory changes in genes will improve our mechanistic understanding of AD disease development and progression.
Diversification of the ADH1B Gene During Expansion of Modern Humans.

Abstract:A variant allele, ADH1B*48His, also known as ADH1B*2, at the human Alcohol Dehydrogenase 1B gene (ADH1B) is strongly associated with alcoholism in some populations and has an unusual geographic distribution. Strong evidence implies selection has increased the frequency of this allele in some East Asian populations but does not fully explain its geographic pattern. We have studied haplotypes of 10 single nucleotide polymorphisms (SNPs) and two short tandem repeat polymorphisms (STRPs) in the ADH1B region in 2,206 individuals from a worldwide set of populations. These SNPs and STRPs define nine common haplogroups most of which have distinct geographic patterns. The haplogroups H5 and H6, both with the derived ADH1B*48His allele, appear restricted to the Middle East and East Asia, respectively. The positively selected H7 is derived from H6 by a new regulatory region variant defining SNP rs3811801 restricted to East Asia. Age estimates of the haplogroups based on the STRPs also agree with the time of the migration events estimated by other studies. H7 is estimated to have expanded recently, around 2,800 years ago, and ancient DNA samples from North China confirm its presence about that time. The dating of the H7 expansion may help understand the selective force on the ADH1B gene.
Human adaptations to diet: Biological and cultural coevolution

Abstract:Modern humans evolved in Africa some 200,000 years ago, and since then, human populations have expanded and diversified to occupy a broad range of habitats and use different subsistence modes. This has resulted in different adaptations, such as differential responses to diseases and different abilities to digest or tolerate certain foods. The shift from a subsistence strategy based on hunting and gathering during the Palaeolithic to a lifestyle based on the consumption of domesticated animals and plants in the Neolithic can be considered one of the most important dietary transitions of Homo sapiens. In this text, we review four examples of gene-culture coevolution: (i) the persistence of the enzyme lactase after weaning, which allows the digestion of milk in adulthood, related to the emergence of dairy farming during the Neolithic; (ii) the population differences in alcohol susceptibility, in particular the ethanol intolerance of Asian populations due to the increased accumulation of the toxic acetaldehyde, related to the spread of rice domestication; (iii) the maintenance of gluten intolerance (celiac disease) with the subsequent reduced fitness of its sufferers, related to the emergence of agriculture and (iv) the considerable variation in the biosynthetic pathway of long-chain polyunsaturated fatty acids in native populations with extreme diets.

The Adh gene encodes four protein alleles and rejects a neutral model of protein evolution with the McDonald-Kreitman test, although the number of segregating synonymous sites is too high to conclude that adaptive selection has operated. The Adh-related gene encodes 18 protein haplotypes and fails to reject an equilibrium neutral model. The populations fail to show significant geographic differentiation of the Adh-related haplotypes. Eight of 404 single nucleotide polymorphisms (SNPs) in the Adh region were in significant linkage disequilibrium with three ADHR protein alleles. Coalescent simulations with and without recombination were used to derive the expected levels of significant linkage disequilibrium between SNPs and 18 protein haplotypes. Maximum levels of linkage disequilibrium are expected for protein alleles at moderate frequencies. In coalescent models without recombination, linkage disequilibrium decays between SNPs and high frequency haplotypes because common alleles mutate to haplotypes that are rare or that reach moderate frequency. The implication of this study is that linkage disequilibrium mapping has the highest probability of success with disease-causing alleles at frequencies of 10%.
Adaptive Evolution in the Glucose Transporter 4 Gene Slc2a4 in Old World Fruit Bats (family: Pteropodidae).

Abstract:Frugivorous and nectarivorous bats are able to ingest large quantities of sugar in a short time span while avoiding the potentially adverse side-effects of elevated blood glucose. The glucose transporter 4 protein (GLUT4) encoded by the Slc2a4 gene plays a critical role in transmembrane skeletal muscle glucose uptake and thus glucose homeostasis. To test whether the Slc2a4 gene has undergone adaptive evolution in bats with carbohydrate-rich diets in relation to their insect-eating sister taxa, we sequenced the coding region of the Slc2a4 gene in a number of bat species, including four Old World fruit bats (Pteropodidae) and three New World fruit bats (Phyllostomidae). Our molecular evolutionary analyses revealed evidence that Slc2a4 has undergone a change in selection pressure in Old World fruit bats with 11 amino acid substitutions detected on the ancestral branch, whereas, no positive selection was detected in the New World fruit bats. We noted that in the former group, amino acid replacements were biased towards either Serine or Isoleucine, and, of the 11 changes, six were specific to Old World fruit bats (A133S, A164S, V377F, V386I, V441I and G459S). Our study presents preliminary evidence that the Slc2a4 gene has undergone adaptive changes in Old World fruit bats in relation to their ability to meet the demands of a high sugar diet.

Abstract:Significance The propensity for weight gain is detrimental to modern human health. However, under environmental conditions where nutrients are limiting, this trait can be highly adaptive. Currently, the genetic basis of population level differences in appetite control and metabolism is still largely mysterious. Here, we describe changes in metabolism that evolved in the small tetra Astyanax mexicanus as it adapted from surface rivers to the nutrient-poor environment found in caves. We identified coding mutations in melanocortin 4 receptor responsible for an increase in appetite and starvation resistance of cavefish compared with surface fish populations. These results provide important genetic insights into metabolic evolution and show that mutations in a single gene can have profound effects on multiple physiological adaptations.

Abstract:Human ethanol consumption has a profound impact on nutritional status, causing major alterations in intermediary metabolism and critical deficiencies of vitamins and trace elements. The major enzyme systems responsible for the principal steps in ethanol metabolism have been characterized and the genes cloned, and significant functional polymorphisms have been identified. An inactive allele of the mitochondrial ALDH is associated with flushing and reduced alcohol intake. This allele may also confer greater sensitivity to some of ethanol's toxic effects. In populations not possessing this variant, twin and adoptive studies have revealed that heritability for alcoholism is greater than 50%. The occurrence of three functional polymorphisms in the ethanol metabolic pathway, including two mutations which are conserved across populations, suggests a role for selection in their maintenance. The two general categories of selective forces to maintain these polymorphisms are food toxins and infectious diseases. Of the infectious agents, amoebi and other anaerobic and microaerophilic organisms of the gut are the most logical candidates.
