Abstract:Significance Small noncoding RNAs optimize bacterial gene expression under stress and increase the virulence of many bacterial pathogens. The RNA-binding protein Hfq (host factor Q-beta phage) promotes base pairing between small RNAs and target mRNAs, but it is not known how Hfq brings the two RNAs together in the proper orientation. We used chemical footprinting, small-angle X-ray scattering, and molecular dynamics simulations to model the structure of Hfq bound to an mRNA in solution. The surprising result is that the mRNA wraps entirely around the Hfq protein, specifically contacting both surfaces. This destabilizes the mRNA structure around the small RNA target site, poising it to base pair with a complementary small RNA also bound to Hfq. The Sm-like protein Hfq (host factor Q-beta phage) facilitates regulation by bacterial small noncoding RNAs (sRNAs) in response to stress and other environmental signals. Here, we present a low-resolution model of Escherichia coli Hfq bound to the rpoS mRNA, a bacterial stress response gene that is targeted by three different sRNAs. Selective 2′-hydroxyl acylation and primer extension, small-angle X-ray scattering, and Monte Carlo molecular dynamics simulations show that the distal face and lateral rim of Hfq interact with three sites in the rpoS leader, folding the RNA into a compact tertiary structure. These interactions are needed for sRNA regulation of rpoS translation and position the sRNA target adjacent to an sRNA binding region on the proximal face of Hfq. Our results show how Hfq specifically distorts the structure of the rpoS mRNA to enable sRNA base pairing and translational control.

Abstract:The hydrogen peroxide-induced small RNA OxyS has been proposed to originate from the 3' UTR of a peroxide mRNA. Unexpectedly, phylogenetic OxyS targetome predictions indicate that most OxyS targets belong to the category of "cell cycle," including cell division and cell elongation. Previously, we reported that Escherichia coli OxyS inhibits cell division by repressing expression of the essential transcription termination factor nusG, thereby leading to the expression of the KilR protein, which interferes with the function of the major cell division protein, FtsZ. By interfering with cell division, OxyS brings about cell-cycle arrest, thus allowing DNA damage repair. Cell division and cell elongation are opposing functions to the extent that inhibition of cell division requires a parallel inhibition of cell elongation for the cells to survive. In this study, we report that in addition to cell division, OxyS inhibits mepS, which encodes an essential peptidoglycan endopeptidase that is responsible for cell elongation. Our study indicates that cell-cycle arrest and balancing between cell division and cell elongation are important and conserved functions of the oxidative stress-induced sRNA OxyS.
Functional Irreplaceability of Escherichia Coli and Shewanella Oneidensis OxyRs is Critically Determined by Intrinsic Differences in Oligomerization

Abstract:LysR-type transcriptional regulators (LTTRs), which function in diverse biological processes in prokaryotes, are composed of a conserved structure with an N-terminal DNA-binding domain (DBD) and a C-terminal signal-sensing regulatory domain (RD). LTTRs that sense and respond to the same signal are often functionally exchangeable in bacterial species across wide phyla, but this phenomenon has not been demonstrated for the H2O2-sensing and-responding OxyRs. Here, we systematically examined the biochemical and structural determinants differentiating activator-only OxyRs from dual-activity ones by comparing OxyRs from two Gammaproteobacteria, Escherichia coli and Shewanella oneidensis. Our data show that EcOxyR could function as neither an activator nor a repressor in S. oneidensis. Using SoOxyR-based OxyR chimeras and mutants, we demonstrated that residues 283 to 289, which form the first half of the last C-terminal alpha-helix (alpha 10), are critical for the proper function of SoOxyR and cannot be replaced with the EcOxyR counterpart. Crystal structural analysis reveals that alpha 10 is important for the oligomerization of SoOxyR, which, unlike EcOxyR, forms several high-order oligomers upon DNA binding. As the mechanisms of OxyR oligomerization vary substantially among bacterial species, our findings underscore the importance of subtle structural features in determining regulatory activities of structurally similar proteins descending from a common ancestor. IMPORTANCE Evolution may drive homologous proteins to be functionally nonexchangeable in different organisms. However, much is unknown about the mechanisms underlying this phenomenon beyond amino acid substitutions. Here, we systematically examined the biochemical and structural determinants differentiating functionally non-exchangeable OxyRs, H2O2-responding transcriptional regulators from two Gammaproteobacteria, Escherichia coli and Shewanella oneidensis. Using SoOxyR-based OxyR chimeras and mutants, we demonstrated that residues 283 to 289, which form the first half of the last C-terminal alpha-helix (alpha 10), are critical for the proper function of SoOxyR and cannot be replaced with the EcOxyR counterpart. Crystal structural analysis reveals that this last helix is critical for formation of high order oligomers upon DNA binding, a phenomenon not observed with EcOxyR. Our findings provide a new dimension to differences in sequence and structural features among bacterial species in determining regulatory activities of homologous regulators.

Abstract:We have identified by differential plaque hybridization, human cDNA clones encoding a member of a heat-shock protein family (hsp 90 alpha) in the cDNA library of Adenovirus Type 12 E1A transfected HeLa cells. The complete nucleotide sequence of one of the clones (pHB76-114A) was identified. The sequence of 2912 base pairs had a single reading frame with a coding potential for an 84,672-Da protein. The amino acid sequence was highly homologous, but not identical, to that of the human hsp 90 alpha gene isolated from human peripheral blood lymphocytes [M. Yamazaki, K. Akaogi, T. Miwa, T. Imai, E. Soeda and K. Yokoyama, Nucleic Acids Res., 17, 7108 1989)]. This cDNA hybridized with RNA species which increased 5- to 20-fold upon heat shock and more than 5-fold in the differentiation stage of human Tera 2 cells.

Abstract:Shewanella oneidensis, renowned for its remarkable respiratory abilities, inhabit redox-stratified environments prone to reactive oxygen species (ROS) formation. Two major oxidative stress regulators, analogues of OxyR and OhrR, specifically respond to H2O2 and organic peroxides (OP), respectively, are encoded in the genome based on sequence comparison to well-studied models. Presumably, these analogues provide protection from ROS. An understanding of S.oneidensisOxyR has been established recently, which functions as both repressor and activator to mediate H2O2-induced oxidative stress. Here, we report the first study of elucidating molecular mechanisms underlying the S.oneidensis response to OP-induced oxidative stress. We show that S.oneidensis has OhrR, an OP stress regulator with two novel features. The sensing and responding residues of OhrR are not equally important for regulation and the regulator directly controls transcription of the SO1563 gene, in addition to the ohr gene which encodes the major OP scavenging protein. Importantly, we present evidence suggesting that the OxyR and OhrR regulons of S.oneidensis appear to be functionally intertwined as both OxyR and OhrR systems can sense and response to H2O2 and OP agents.
Interactors and effects of overexpressing YlxR/RpnM, a conserved RNA binding protein in cyanobacteria

Abstract:Throughout the tree of life RNA-binding proteins play important roles, but they are poorly characterized in cyanobacteria. Structural prediction suggests an RNA-binding interface for the protein YlxR/Ssr1238 in the cyanobacterium 6803. Two pairs of cysteine residues are arranged as possibly coordinating an Fe-S cluster and appear widely conserved in the homologous proteins of other cyanobacteria. Overexpression of Ssr1238 for 24 h led to higher levels of RNase P RNA, tRNAs, and stress-related mRNAs. Co-immunoprecipitation of proteins followed by MS analysis and sequencing of UV crosslinked, co-immunoprecipitated RNA samples identified potential interaction partners of Ssr1238. The most enriched transcript was RNase P RNA, and RnpA, the protein component of RNase P, was among the most highly enriched proteins. A second highly enriched transcript derived from gene , which encodes a central enzyme in cell wall remodeling during cell division. The data also showed a strong connection to the RNA maturation and modification system indicated by co-precipitation of RNA modifying enzymes, riboendonuclease E and enolase. Surprisingly, cyanophycin synthetase and urease were highly enriched as well. In conclusion, Ssr1238 specifically binds to two different transcripts and participates in the coordination of RNA maturation, translation, cell division, and aspects of nitrogen metabolism. Our results are consistent with recent findings that the YlxR protein functions as an RNase P modulator (RnpM), but suggest additional functionalities and extend its proposed role to the phylum cyanobacteria.

Abstract:Non-coding RNAs are crucial regulators of gene expression in prokaryotes and eukaryotes, but it remains poorly understood how they affect the dynamics of transcriptional networks. We analyzed the temporal characteristics of the cyanobacterial iron stress response by mathematical modeling and quantitative experimental analyses, and focused on the role of a recently discovered small non-coding RNA, IsrR. We found that IsrR is responsible for a pronounced delay in the accumulation of isiA mRNA encoding the late-phase stress protein, IsiA, and that it ensures a rapid decline in isiA levels once external stress triggers are removed. These kinetic properties allow the system to selectively respond to sustained (as opposed to transient) stimuli, and thus establish a temporal threshold, which prevents energetically costly IsiA accumulation under short-term stress conditions. Biological information is frequently encoded in the quantitative aspects of intracellular signals (e.g., amplitude and duration). Our simulations reveal that competitive inhibition and regulated degradation allow intracellular regulatory networks to efficiently discriminate between transient and sustained inputs.

Abstract:Oxidative stresses triggered by reactive oxygen species (ROS), damaging almost every single cellular component, are unavoidable for virtually all living organisms. In defense, microorganisms have evolved sophisticated mechanisms to sense, respond, and battle against ROS. Here, we characterized the oxidative stress response and its regulation in Shewanella oneidensis, an environmentally important gammaproteobacterium. Through a combination of microarray-based transcriptomic analysis; canonical molecular biology approaches, including in-frame deletions, β-galactosidase assays, and qRT-PCR analysis; as well as physiological tests such as disc diffusion and viability assays, we managed to identify the chief regulators (OxyR, OhrR) and front-line defenders (KatB, Ohr)responding to H2O2- and organic peroxide (OP)-induced oxidative stress. Although OxyRSO and OhrRSO share characteristics with their respective counterparts studied to date, they are distinctive in many aspects. OxyRSO differs significantly from its Escherichia coli counterpart in terms of regulatory mechanism and regulon components, and could not functionally replace OxyREC; whereas the OhrRSO regulon contains at least one new member, SO1563, deviating from the ohr-only norm. The most interesting feature of the oxidative stress response regulation in S. oneidensis is perhaps the crosstalk between OxyRSO and OhrRSO regulation. More specifically, OxyRSO and OhrRSO both appear to modulate the expression of their regulon members in response to H2O2 as well as OP. In addition, we demonstrate that the iron-scavenging protein Dps de-repressed by OxyRSO in response to H2O2 is in part responsible for the viability defect of a ΔoxyRSO mutant, by creating a pseudo-iron-depleted condition.

Multiscale regulation of nutrient stress responses in Escherichia coli from chromatin structure to small regulatory RNAs

Abstract:Recent research has indicated the presence of heterochromatin-like regions of extended protein occupancy and transcriptional silencing of bacterial genomes. We utilized an integrative approach to track chromatin structure and transcription in E. coli K-12 across a wide range of nutrient conditions. In the process, we identified multiple loci which act similarly to facultative heterochromatin in eukaryotes, normally silenced but permitting expression of genes under specific conditions. We also found a strong enrichment of small regulatory RNAs (sRNAs) among the set of differentially expressed transcripts during nutrient stress. Using a newly developed bioinformatic pipeline, the transcription factors regulating sRNA expression were bioinformatically predicted, with experimental follow-up revealing novel relationships for 36 sRNA-transcription factors candidates. Direct regulation of sRNA expression was confirmed by mutational analysis for five sRNAs of metabolic interest: IsrB, CsrB and CsrC, GcvB, and GadY. Our integrative analysis thus reveals additional layers of complexity in the nutrient stress response in E. coli and provides a framework for revealing similar poorly understood regulatory logic in other organisms.

Abstract:Recently, there has been a lot of effort in understanding sRNA mediated regulation of gene expression and how this mode of regulation differs from transcriptional regulation.In E.coli, in the presence of oxidative stress, the synthesis of sigma^s is regulated through an interesting mechanism involving both transcriptional and sRNA-mediated translational regulation. The key regulatory factors involved in transcriptional and translational regulation are ArcA and ArcB proteins and ArcZ sRNA, respectively. Phosphorylated ArcA, in a feedforward mechanism, represses the transcriptions sigma^s and ArcZ sRNA with the latter being a post-transcriptional activator for sigma^s. Through a feedback mechanisms, ArcZ sRNA destabilises ArcB mRNA and regulates the level of ArcB protein, a kinase that phosphorylates ArcA. The oxygen and energy availability is expected to influence the ArcA phosphorylation rate and, as a consequence, in equilibrium, the system is likely to be in either a high ArcB (low ArcZ) or a low ArcB (high ArcZ) state. Kinetic modelling studies suggest that the rate of destabilisation of ArcB mRNA by ArcZ sRNA must be appropriately tuned for achieving the desired state. In particular, for a high phosphorylation rate, the transition from a low to a high ArcZ synthesis regime with the increase in sRNA-mRNA interaction is similar to the threshold-linear response observed earlier. Further, we show that the mRNA destabilisation by sRNA might be, in particular, beneficial in the low phosphorylation state for having the right concentration levels of ArcZ and ArcB. Stochastic simulation results suggest that as the ArcZ-ArcB binding affinity is increased, the probability distribution for the number of ArcZ molecules becomes flatter indicating frequently occurring transcriptional bursts of varying strengths.

Abstract:ABSTRACT Drought and salinity are ubiquitous environmental factors that pose hyperosmotic threats to microorganisms and impair their efficiency in performing environmental functions. However, bacteria have developed various responses and regulatory systems to cope with these abiotic challenges. Posttranscriptional regulation plays vital roles in regulating gene expression and cellular homeostasis, as hyperosmotic stress conditions can lead to the induction of specific small RNA molecules (sRNAs) that participate in stress response regulation. Here, we report a candidate functional sRNA landscape of Sphingomonas melonis TY under hyperosmotic stress, and 18 sRNAs were found with a clear response to hyperosmotic stress. These findings will help in the comprehensive analysis of sRNA regulation in Sphingomonas species. Weighted correlation network analysis revealed a 263 nucleotide sRNA, SNC251, which was transcribed from its own promoter and showed the most significant correlation with hyperosmotic response factors. Deletion of snc251 affected biofilm formation and multiple cellular processes, including ribosome-related pathways, aromatic compound degradation, and the nicotine degradation capacity of S. melonis TY, while overexpression of SNC251 facilitated biofilm formation by TY under hyperosmotic stress. Two genes involved in the TonB system were further verified to be activated by SNC251, which also indicated that SNC251 is a trans -acting sRNA. Briefly, this research reports a landscape of sRNAs participating in the hyperosmotic stress response in S. melonis and reveals a novel sRNA, SNC251, which contributes to the S. melonis TY biofilm formation and thus enhances its hyperosmotic stress response ability. IMPORTANCE Sphingomonas species play a vital role in plant defense and pollutant degradation and survive extensively under drought or salinity. Previous studies have focused on the transcriptional and translational responses of Sphingomonas under hyperosmotic stress, but the posttranscriptional regulation of small RNA molecules (sRNAs) is also crucial for quickly modulating cellular processes to adapt dynamically to osmotic environments. In addition, the current knowledge of sRNAs in Sphingomonas is extremely scarce. This research revealed a novel sRNA landscape of Sphingomonas melonis and will greatly enhance our understanding of sRNAs’ acting mechanisms in the hyperosmotic stress response.

A Novel OxyR Sensor and Regulator of Hydrogen Peroxide Stress with One Cysteine Residue in Deinococcus Radiodurans.

Abstract:In bacteria, OxyR is a peroxide sensor and transcription regulator, which can sense the presence of reactive oxygen species and induce antioxidant system. When the cells are exposed to H(2)O(2), OxyR protein is activated via the formation of a disulfide bond between the two conserved cysteine residues (C199 and C208). In Deinococcus radiodurans, a previously unreported special characteristic of DrOxyR (DR0615) is found with only one conserved cysteine. dr0615 gene mutant is hypersensitive to H(2)O(2), but only a little to ionizing radiation. Site-directed mutagenesis and subsequent in vivo functional analyses revealed that the conserved cysteine (C210) is necessary for sensing H(2)O(2), but its mutation did not alter the binding characteristics of OxyR on DNA. Under oxidant stress, DrOxyR is oxidized to sulfenic acid form, which can be reduced by reducing reagents. In addition, quantitative real-time PCR and global transcription profile results showed that OxyR is not only a transcriptional activator (e.g., katE, drb0125), but also a transcriptional repressor (e.g., dps, mntH). Because OxyR regulates Mn and Fe ion transporter genes, Mn/Fe ion ratio is changed in dr0615 mutant, suggesting that the genes involved in Mn/Fe ion homeostasis, and the genes involved in antioxidant mechanism are highly cooperative under extremely oxidant stress. In conclusion, these findings expand the OxyR family, which could be divided into two classes: typical 2-Cys OxyR and 1-Cys OxyR.
Stem-loop induced ribosome queuing in the uORF2/ overlap fine-tunes stress-induced human translational control

Abstract:ATF4 is a master transcriptional regulator of the integrated stress response leading cells towards adaptation or death. ATF4’s induction under stress was thought to be mostly due to delayed translation reinitiation, where the reinitiation-permissive uORF1 plays a key role. Accumulating evidence challenging this mechanism as the sole source of translation control prompted us to investigate additional regulatory routes. We identified a highly conserved stem-loop in the uORF2/ overlap, immediately preceded by a near-cognate CUG, which introduces another layer of regulation in the form of ribosome queuing. These elements explain how the inhibitory uORF2 can be translated under stress, confirming prior observations, but contradicting the original regulatory model. We also identified two highly conserved, potentially modified adenines performing antagonistic roles. Finally, we demonstrate that the canonical ATF4 translation start site is substantially leaky-scanned. Thus, translational control is more complex than originally described underpinning its key role in diverse biological processes.

Srna OsiA Stabilizes Catalase Mrna During Oxidative Stress Response of Deincoccus Radiodurans R1

Abstract:Deinococcus radiodurans adapts to challenging environments by modulating gene expression in response to oxidative stress. Recently, bacterial small noncoding RNAs (sRNAs) have been presumed to participate in the transcriptional or translational regulation of stress-responsive genes. We found 24 sRNAs that may be involved in the oxidative stress response of D. radiodurans by deep RNA sequencing. Moreover, a typical stress-inducible sRNA, IGR_3053, named OsiA, was predicted to bind to the mRNA of katA, katE, and sodC by the bioinformatics method. An osiA knockout of D. radiodurans displayed increased sensitivity to H2O2 and the decreased catalase activity and total antioxidant activity, suggesting that OsiA probably serves as a regulator in the adaptation to oxidative environments. Further microscale thermophoresis results demonstrated that OsiA can directly bind to the mRNA of katA, sodC, and katE. The stability test result of katA mRNA showed that its half-life was 2 min in the osiA mutant compared with 5 min in the wildtype(wt) strain. Our results indicated that OsiA can enhance the stability of katA mRNA and the activity of KatA and consequently the oxidation resistance of D.radiodurans. We are the first one to explore the super-strong oxidative stress resistance of D.radiodurans at the level of post-transcriptional regulation, and found a new pathway that provides a new explanation for the long-term adaptability of D.radiodurans in extreme environments.

Abstract:Transcription factors (TFs) are sequence‐specific DNA‐binding proteins that dictate cell function by controlling selective usage of genomic information. One of the largest prokaryotic family of TFs is the LysR type transcriptional regulators (LTTRs). These TFs tend to regulate a diverse set of genes involved in virulence, metabolism, quorum sensing, and oxidative stress. Hydrogen peroxide (H 2 O 2 ) is a well‐known cell damaging agent, which can lead to oxidative stress, disease, and important beneficial signaling roles. OxyR is a transcription factor with an N‐terminal DNA‐binding helix‐turn‐helix motif and a C‐terminal co‐inducer‐binding domain, that is involved in the defense mechanism against hydrogen peroxide‐induced oxidative stress. Although, different OxyR proteins share functional and sequence similarities across different bacterial species, they respond differently to hydrogen peroxide. The symbiotic relationship between Euprymna scolopes and A liivibrio fischeri is dependent on the initial colonization survival of the bacteria in an environment rich reactive oxygen species. It has been documented that A. fischeri ’s genome encodes two OxyR genes, OxyR1 and OxyR2. Studying OxyR1 and OxyR2 protein‐DNA interactomes will allow us to identify key differences and their possible roles in oxidative stress responses. Currently, we have over‐expressed and purified the full‐length OxyR1 and OxyR2 and their DNA binding domain. Protein functionality has been tested by Electric Mobility Shift Assay (EMSA), and High‐Throughput Systematic Evolution of Ligands by Exponential Enrichment (HT‐SELEX) will be used to determine the protein‐DNA interactomes of the OxyR1 and OxyR2. Osmium Tetroxide As a Probe of RNA Structure

Abstract:Structured RNAs have a central role in cellular function. The capability of structured RNAs to adopt fixed architectural structures or undergo dynamic conformational changes contributes to their diverse role in the regulation of gene expression. Although numerous biophysical and biochemical tools have been developed to study structured RNAs, there is a continuing need for the development of new methods for the investigation of RNA structures, especially methods that allow RNA structure to be studied in solution close to its native cellular conditions. Here we use osmium tetroxide (OsO4) as a chemical probe of RNA structure. In this method, we have used fluorescence-based sequencing technologies to detect OsO4 modified RNA. We characterized the requirements for OsO4 modification of RNA by investigating three known structured RNAs: the M-box, glycine riboswitch RNAs, and tRNAasp. Our results show that OsO4 predominantly modifies RNA at uracils that are conformationally exposed on the surface of the RNA. We also show that changes in OsO4 reactivity at flexible positions in the RNA correlate with ligand-driven conformational changes in the RNA structure. Osmium tetroxide modification of RNA will provide insights into the structural features of RNAs that are relevant to their underlying biological functions.

Abstract:It is now well established that the sigma S subunit of RNA polymerase is a master regulator in a complex regulatory network that governs the expression of many stationary-phase-inducible genes in Escherichia coli. In this review, more recent findings will be summarized that demonstrate that sigma S also acts as a global regulator for the osmotic control of gene expression, and actually does so in exponentially growing cells. Thus, many sigma S-dependent genes are induced during entry into stationary phase as well as in response to osmotic upshift. K+ glutamate, which accumulates in hyperosmotically stressed cells, seems to specifically stimulate the activity of sigma S-containing RNA polymerase at sigma S-dependent promoters. Moreover, osmotic upshift results in an elevated cellular sigma S level similar to that observed in stationary-phase cells. This increase is the result of a stimulation of rpoS translation as well as an inhibition of the turnover of sigma S, which in exponentially growing non-stressed cells is a highly unstable protein. Whereas the RNA-binding protein HF-I, previously known as a host factor for the replication of phage Q beta RNA, is essential for rpoS translation, the recently discovered response regulator RssB, and ClpXP protease, have been shown to be required for sigma S degradation. The finding that the histone-like protein H-NS is also involved in the control of rpoS translation and sigma S turnover, sheds new light on the function of this protein in osmoregulation. Finally, preliminary evidence suggests that additional stresses, such as heat shock and acid shock, also result in increased cellular sigma S levels in exponentially growing cells. Taken together, sigma S function is clearly not confined to stationary phase. Rather, sigma S may be regarded as a sigma factor associated with general stress conditions.
RNA secondary structure ensemble mapping in a living cell identifies conserved RNA regulatory switches and thermometers

Abstract:RNA molecules can populate ensembles of alternative structural conformations, but comprehensively mapping RNA conformational landscapes within living cells presents significant challenges and has, as such, so far remained elusive. Here, we generated the first transcriptome-scale maps of RNA secondary structure ensembles in a living cell, using as a model. Our analysis uncovered features of structurally-dynamic regions, as well as the existence of hundreds of highly-conserved bacterial RNA structural elements. Conditional structure mapping revealed extensive restructuring of RNA ensembles during cold shock, leading to the discovery of several novel RNA thermometers in the 5′ UTRs of the and mRNAs. We mechanistically characterized how these thermometers switch structure in response to cold shock and revealed the cspE chaperone-mediated regulation of . Collectively, this work reveals a previously unappreciated complexity of RNA structural dynamics in living cells, and it provides a key resource to significantly accelerate the discovery of regulatory RNA switches.

Abstract:Small RNAs (sRNAs) controlling gene expression by imperfect base-pairing with mRNA(s) are widespread in bacteria and regulate multiple genes, including genes involved in iron homeostasis, through a wide variety of mechanisms. We previously showed that OmrA and OmrB sRNAs repress the synthesis of the FepA receptor for iron-enterobactin complexes. We now report that five additional sRNAs, namely RprA, RybB, ArrS, RseX and SdsR, that respond to different environmental cues, also repress independently of one another. While RprA follows the canonical mechanism of pairing with the translation initiation region, repression by ArrS or RseX requires a secondary structure far upstream within the long 5’UTR. We also demonstrate a dual action of SdsR, whose 5’ end pairs with the translation initiation region while its 3’ end behaves like ArrS or RseX. Strikingly, mutation analysis shows a key role for the loops of these sRNAs intrinsic terminators in the regulation. Regulation furthermore depends on both the Hfq chaperone and the RNase E endonuclease. Overall, our data strongly suggest that FepA levels must be tightly controlled under a variety of conditions, and highlight the diversity of mechanisms that underly the regulation of gene expression by sRNAs in bacteria.
