Abstract:Accurate segmentation of different sub-regions of gliomas such as peritumoral edema, necrotic core, enhancing, and non-enhancing tumor core from multimodal MRI scans has important clinical relevance in diagnosis, prognosis and treatment of brain tumors. However, due to the highly heterogeneous appearance and shape of these tumors, segmentation of the sub-regions is challenging. Recent developments using deep learning models has proved its effectiveness in various semantic and medical image segmentation tasks, many of which are based on the U-Net network structure with symmetric encoding and decoding paths for end-to-end segmentation due to its high efficiency and good performance. In brain tumor segmentation, the 3D nature of multimodal MRI poses challenges such as memory and computation limitations and class imbalance when directly adopting the U-Net structure. In this study we aim to develop a deep learning model using a 3D U-Net with adaptations in the training and testing strategies, network structures, and model parameters for brain tumor segmentation. Furthermore, instead of picking one best model, an ensemble of multiple models trained with different hyper-parameters are used to reduce random errors from each model and yield improved performance. Preliminary results demonstrate the effectiveness of this method and achieved the 9th place in the very competitive 2018 Multimodal Brain Tumor Segmentation (BraTS) challenge. In addition, to emphasize the clinical value of the developed segmentation method, a linear model based on the radiomics features extracted from segmentation and other clinical features are developed to predict patient overall survival. Evaluation of these innovations shows high prediction accuracy in both low-grade glioma and glioblastoma patients, which achieved the 1st place in the 2018 BraTS challenge.

Abstract:Medical image segmentation is essential for disease diagnosis and for supporting medical decision systems. Automatic segmentation of brain tumors from Magnetic Resonance Imaging (MRI) is crucial for treatment planning and timely diagnosis. Due to the enormous amount of data that MRI provides as well as the variability in the location and size of the tumor, automatic segmentation is a difficult process. Consequently, a current outstanding problem in the field of deep learning-based medical image analysis is the development of an accurate and trustworthy way to separate the tumorous region from healthy tissues. In this paper, we propose a 3D Attention U-Net with dense encoder blocks and residual decoder blocks, which combines the benefits of both DenseNet and ResNet. Dense blocks with transition layers help to strengthen feature propagation, reduce vanishing gradient, and increase the receptive field. Because each layer receives feature maps from all previous layers, the network can be made thinner and more compact. To make predictions, it considers both low-level and high-level features at the same time. In addition, shortcut connections between the residual network are used to preserve low-level features at each level. As part of the proposed architecture, skip connections between dense and residual blocks are utilized along with an attention layer to speed up the training process. The proposed architecture was trained and validated using BraTS 2020 dataset, it showed promising results with dice scores of 0.866, 0.889, and 0.828 for the tumor core (TC), whole tumor (WT), and enhancing tumor (ET), respectively. In comparison to the original 3D UNet, our approach performs better. According to the findings of our experiment, our approach is a competitive automatic brain tumor segmentation method when compared to some state-of-the-art techniques and can be applied to clinically challenging medical imaging problems and other segmentation applications.

Abstract:Brain tumor segmentation plays a pivotal role in medical image processing. In this work, we aim to segment brain MRI volumes. 3D convolution neural networks (CNN) such as 3D U-Net and V-Net employing 3D convolutions to capture the correlation between adjacent slices have achieved impressive segmentation results. However, these 3D CNN architectures come with high computational overheads due to multiple layers of 3D convolutions, which may make these models prohibitive for practical large-scale applications. To this end, we propose a highly efficient 3D CNN to achieve real-time dense volumetric segmentation. The network leverages the 3D multi-fiber unit which consists of an ensemble of lightweight 3D convolutional networks to significantly reduce the computational cost. Moreover, 3D dilated convolutions are used to build multi-scale feature representations. Extensive experimental results on the BraTS-2018 challenge dataset show that the proposed architecture greatly reduces computation cost while maintaining high accuracy for brain tumor segmentation. Abstract:3D MRI Brain Tumor Segmentation is of great significance in clinical diagnosis and treatment. Accurate segmentation results are critical for localization and spatial distribution of brain tumors using 3D MRI. However, most existing methods mainly focus on extracting global semantic features from the spatial and depth dimensions of a 3D volume, while ignoring voxel information, inter-layer connections, and detailed features. A 3D brain tumor segmentation network SDV-TUNet (Sparse Dynamic Volume TransUNet) based on an encoder–decoder architecture is proposed to achieve accurate segmentation by effectively combining voxel information, inter-layer feature connections, and intra-axis information. Volumetric data is fed into a 3D network consisting of extended depth modeling for dense prediction by using two modules: sparse dynamic (SD) encoder–decoder module and multi-level edge feature fusion (MEFF) module. The SD encoder–decoder module is utilized to extract global spatial semantic features for brain tumor segmentation, which employs multi-head self-attention and sparse dynamic adaptive fusion in a 3D extended shifted window strategy. In the encoding stage, dynamic perception of regional connections and multi-axis information interactions are realized through local tight correlations and long-range sparse correlations. The MEFF module achieves the fusion of multi-level local edge information in a layer-by-layer incremental manner and connects the fusion to the decoder module through skip connections to enhance the propagation ability of spatial edge information. The proposed method is applied to the BraTS2020 and BraTS2021 benchmarks, and the experimental results show its superior performance compared with state-of-the-art brain tumor segmentation methods. Abstract:Accurate brain magnetic resonance imaging (MRI) tumor segmentation continues to be an active research topic in medical image analysis since it provides doctors with meaningful and reliable quantitative information in diagnosing and monitoring neurological diseases. Successful deep learning-based proposals have been designed, and most of them are built upon image patches. In this paper, a novel end-to-end brain tumor segmentation method is developed using an improved fully convolutional network by modifying the U-Net architecture. In our network, an innovative structure referred to as an up skip connection is first proposed between the encoding path and decoding path to enhance information flow. Moreover, an inception module is adopted in each block to help our network learn richer representations, and an efficient cascade training strategy is introduced to segment brain tumor subregions sequentially. In contrast to those patchwise methods, our model can automatically generate segmentation maps slice by slice. We have validated our proposal by using imaging data from the Multimodal Brain Tumor Image Segmentation Challenge (BRATS) 2015 and BRATS 2016. Experimental results compared with U-Net suggest that our method is 2.6%, 3.9%, and 5.2% higher (by using the BRATS 2015 training dataset) as well as 2.8%, 3.7%, and 8.1% (by using the BRATS 2017 training dataset) higher in terms of complete, core and enhancing tumor regions, respectively. Quantitative and visual evaluation of our method has revealed the effectiveness of the proposed improvements and indicated that our end-to-end segmentation method can achieve a performance that can compete with state-of-the-art brain tumor segmentation approaches.

Abstract:Brain tumors are one of the deadliest forms of cancer with a mortality rate of over 80%. A quick and accurate diagnosis is crucial to increase the chance of survival. However, in medical analysis, the manual annotation and segmentation of a brain tumor can be a complicated task. Multiple MRI modalities are typically analyzed as they provide unique information regarding the tumor regions. Although these MRI modalities are helpful for segmenting gliomas, they tend to increase overfitting and computation. This paper proposes a region of interest detection algorithm that is implemented during data preprocessing to locate salient features and remove extraneous MRI data. This decreases the input size, allowing for more aggressive data augmentations and deeper neural networks. Following the preprocessing of the MRI modalities, a fully convolutional autoencoder with soft attention segments the different brain MRIs. When these deep learning algorithms are implemented in practice, analysts and physicians cannot differentiate between accurate and inaccurate predictions. Subsequently, test time augmentations and an energy-based model were used for voxel-based uncertainty predictions. Experimentation was conducted on the BraTS benchmarks and achieved state-of-the-art segmentation performance. Additionally, qualitative results were used to assess the segmentation models and uncertainty predictions.

Abstract:Stereotactic brain tumor segmentation based on 3D neuroimaging data is a challenging task due to the complexity of the brain architecture, extreme heterogeneity of tumor malformations, and the extreme variability of intensity signal and noise distributions. Early tumor diagnosis can help medical professionals to select optimal medical treatment plans that can potentially save lives. Artificial intelligence (AI) has previously been used for automated tumor diagnostics and segmentation models. However, the model development, validation, and reproducibility processes are challenging. Often, cumulative efforts are required to produce a fully automated and reliable computer-aided diagnostic system for tumor segmentation. This study proposes an enhanced deep neural network approach, the 3D-Znet model, based on the variational autoencoder-autodecoder Znet method, for segmenting 3D MR (magnetic resonance) volumes. The 3D-Znet artificial neural network architecture relies on fully dense connections to enable the reuse of features on multiple levels to improve model performance. It consists of four encoders and four decoders along with the initial input and the final output blocks. Encoder-decoder blocks in the network include double convolutional 3D layers, 3D batch normalization, and an activation function. These are followed by size normalization between inputs and outputs and network concatenation across the encoding and decoding branches. The proposed deep convolutional neural network model was trained and validated using a multimodal stereotactic neuroimaging dataset (BraTS2020) that includes multimodal tumor masks. Evaluation of the pretrained model resulted in the following dice coefficient scores: Whole Tumor (WT) = 0.91, Tumor Core (TC) = 0.85, and Enhanced Tumor (ET) = 0.86. The performance of the proposed 3D-Znet method is comparable to other state-of-the-art methods. Our protocol demonstrates the importance of data augmentation to avoid overfitting and enhance model performance.

Abstract:<p>Brain tumors are the most aggressive and mortal cancers, which lead to short life expectancy. A reliable and efficient automatic or semi-automatic segmentation method is significant for clinical practice. In recent years, deep learning-based methods achieve great success in brain tumor segmentation. However, due to the limitation of parameters and computational complexity, there is still much room for improvement in these methods. In this paper, we propose an efficient 3D residual neural network (ERV-Net) for brain tumor segmentation, which has less computational complexity and GPU memory consumption. In ERV-Net, a computation-efficient network, 3D ShuffleNetV2, is firstly utilized as encoder to reduce GPU memory and improve the efficiency of ERV-Net, and then the decoder with residual blocks (Res-decoder) is introduced to avoid degradation. Moreover, a fusion loss function, which is composed of Dice loss and Cross-entropy loss, is developed to solve the problems of network convergence and data imbalance. Besides, a concise and effective post-processing method is proposed to refine the coarse segmentation result of ERV-Net. The experimental results on the dataset of multimodal brain tumor segmentation challenge 2018 (BRATS 2018) demonstrate that ERV-Net achieves the best performance with Dice of 81.8%, 91.21% and 86.62% and Hausdorff distance of 2.70mm, 3.88mm and 6.79mm for enhancing tumor, whole tumor and tumor core, respectively. Besides, ERV-Net also achieves high efficiency compared to the state-of-the-art methods.</p>

Abstract:The symmetrical segmentation of brain tumor images is crucial for both clinical diagnosis and computer-aided prognosis. Traditional manual methods are not only asymmetrical in terms of efficiency but also prone to errors and lengthy processing. A significant barrier to the process is the complex interplay between the deep learning network for MRI brain tumor imaging and the harmonious compound of both local and global feature information, which can throw off the balance in segmentation accuracy. Addressing this asymmetry becomes essential for precise diagnosis. In answer to this challenge, we introduce a balanced, end-to-end solution for brain tumor segmentation, incorporating modifications that mirror the U-Net architecture, ensuring a harmonious flow of information. Beginning with symmetric enhancement of the visual quality of MRI brain images, we then apply a symmetrical residual structure. By replacing the convolutional modules in both the encoder and decoder sections with deep residual modules, we establish a balance that counters the vanishing gradient problem commonly faced when the network depth increases. Following this, a symmetrical threefold attention block is integrated. This addition ensures a balanced fusion of local and global image features, fine-tuning the network to symmetrically discern and learn essential image characteristics. This harmonious integration remarkably amplifies the network's precision in segmenting MRI brain tumors. We further validate the equilibrium achieved by our proposed model using three brain tumor segmentation datasets and four metrics and by juxtaposing our model against 21 traditional and learning-based counterparts. The results confirm that our balanced approach significantly elevates performance in the segmentation of MRI brain tumor images without an asymmetrical increase in computational time.

Abstract:The segmentation of brain tumors in medical images is a crucial step of clinical treatment. Manual segmentation is time consuming and labor intensive, and existing automatic segmentation methods suffer from issues such as numerous parameters and low precision. To resolve these issues, this study proposes a learnable group convolution-based segmentation method that replaces convolution in the feature extraction stage with learnable group convolution, thereby reducing the number of convolutional network parameters and enhancing communication between convolution groups. To improve utilization of the feature maps, we added a skip connection structure between learnable group convolution modules, which increased segmentation precision. We used deep supervision to combine output images in the network output stage to reduce overfitting and enhance the recognition capabilities of the network. We tested the proposed algorithm model using the open BraTS 2018 dataset. The experiment results revealed that the proposed model is superior to 3D U-Net and DMFNet and has better segmentation results for tumor cores than No New-Net and NVDLMED, the winning methods in the BraTS 2018 challenge. The segmentation precision of the proposed method with regard to whole tumors, enhancing tumors, and tumor cores was 90.25%, 80.36%, and 86.20%. Furthermore, the proposed method uses fewer parameters and a less complex model.

Deep Learning-Based Brain Image Segmentation for Automated Tumour Detection

Abstract:Introduction: The present study on the development and evaluation of an automated brain tumor segmentation technique based on deep learning using the 3D U-Net model. Objectives: The objective is to leverage state-of-the-art convolutional neural networks (CNNs) on a large dataset of brain MRI scans for segmentation. Methods: The proposed methodology applies pre-processing techniques for enhanced performance and generalizability. Results: Extensive validation on an independent dataset confirms the model's robustness and potential for integration into clinical workflows. The study emphasizes the importance of data pre-processing and explores various hyperparameters to optimize the model's performance. The 3D U-Net, has given IoUs for training and validation dataset have been 0.8181 and 0.66 respectively. Conclusion: Ultimately, this comprehensive framework showcases the efficacy of deep learning in automating brain tumour detection, offering valuable support in clinical practice.

An attention 3DUNET and visual geometry group-19 based deep neural network for brain tumor segmentation and classification from MRI

Abstract:There has been an abrupt increase in brain tumor (BT) related medical cases during the past ten years. The tenth most typical type of tumor affecting millions of people is the BT. The cure rate can, however, rise if it is found early. When evaluating BT diagnosis and treatment options, MRI is a crucial tool. However, segmenting the tumors from magnetic resonance (MR) images is complex. The advancement of deep learning (DL) has led to the development of numerous automatic segmentation and classification approaches. However, most need improvement since they are limited to 2D images. So, this article proposes a novel and optimal DL system for segmenting and classifying the BTs from 3D brain MR images. Preprocessing, segmentation, feature extraction, feature selection, and tumor classification are the main phases of the proposed work. Preprocessing, such as noise removal, is performed on the collected brain MR images using bilateral filtering. The tumor segmentation uses spatial and channel attention-based three-dimensional u-shaped network (SC3DUNet) to segment the tumor lesions from the preprocessed data. After that, the feature extraction is done based on dilated convolution-based visual geometry group-19 (DCVGG-19), making the classification task more manageable. The optimal features are selected from the extracted feature sets using diagonal linear uniform and tangent flight included butterfly optimization algorithm. Finally, the proposed system applies an optimal hyperparameters-based deep neural network to classify the tumor classes. The experiments conducted on the BraTS2020 dataset show that the suggested method can segment tumors and categorize them more accurately than the existing state-of-the-art mechanisms.Communicated by Ramaswamy H. Abstract:Abstract Background Glioma is the most common brain malignant tumor, with a high morbidity rate and a mortality rate of more than three percent, which seriously endangers human health. The main method of acquiring brain tumors in the clinic is MRI. Segmentation of brain tumor regions from multi-modal MRI scan images is helpful for treatment inspection, post-diagnosis monitoring, and effect evaluation of patients. However, the common operation in clinical brain tumor segmentation is still manual segmentation, lead to its time-consuming and large performance difference between different operators, a consistent and accurate automatic segmentation method is urgently needed. With the continuous development of deep learning, researchers have designed many automatic segmentation algorithms; however, there are still some problems: (1) The research of segmentation algorithm mostly stays on the 2D plane, this will reduce the accuracy of 3D image feature extraction to a certain extent. (2) MRI images have gray-scale offset fields that make it difficult to divide the contours accurately. Methods To meet the above challenges, we propose an automatic brain tumor MRI data segmentation framework which is called AGSE-VNet. In our study, the Squeeze and Excite (SE) module is added to each encoder, the Attention Guide Filter (AG) module is added to each decoder, using the channel relationship to automatically enhance the useful information in the channel to suppress the useless information, and use the attention mechanism to guide the edge information and remove the influence of irrelevant information such as noise. Results We used the BraTS2020 challenge online verification tool to evaluate our approach. The focus of verification is that the Dice scores of the whole tumor, tumor core and enhanced tumor are 0.68, 0.85 and 0.70, respectively. Conclusion Although MRI images have different intensities, AGSE-VNet is not affected by the size of the tumor, and can more accurately extract the features of the three regions, it has achieved impressive results and made outstanding contributions to the clinical diagnosis and treatment of brain tumor patients.

Abstract:Glioma is one of the most common and aggressive types of primary brain tumors. The accurate segmentation of subcortical brain structures is crucial to the study of gliomas in that it helps the monitoring of the progression of gliomas and aids the evaluation of treatment outcomes. However, the large amount of required human labor makes it difficult to obtain the manually segmented Magnetic Resonance Imaging (MRI) data, limiting the use of precise quantitative measurements in the clinical practice. In this work, we try to address this problem by developing a 3D Convolutional Neural Network (3D CNN) based model to automatically segment gliomas. The major difficulty of our segmentation model comes with the fact that the location, structure, and shape of gliomas vary significantly among different patients. In order to accurately classify each voxel, our model captures multiscale contextual information by extracting features from two scales of receptive fields. To fully exploit the tumor structure, we propose a novel architecture that hierarchically segments different lesion regions of the necrotic and non-enhancing tumor (NCR/NET), peritumoral edema (ED) and GD-enhancing tumor (ET). Additionally, we utilize densely connected convolutional blocks to further boost the performance. We train our model with a patch-wise training schema to mitigate the class imbalance problem. The proposed method is validated on the BraTS 2017 dataset1 and it achieves Dice scores of 0.72, 0.83 and 0.81 for the complete tumor, tumor core and enhancing tumor, respectively. These results are comparable to the reported state-of-the-art results, and our method is better than existing 3D-based methods in terms of compactness, time and space efficiency.
A novel 2-phase residual U-net algorithm combined with optimal mass transportation for 3D brain tumor detection and segmentation

Abstract:Abstract Utilizing the optimal mass transportation (OMT) technique to convert an irregular 3D brain image into a cube, a required input format for a U-net algorithm, is a brand new idea for medical imaging research. We develop a cubic volume-measure-preserving OMT (V-OMT) model for the implementation of this conversion. The contrast-enhanced histogram equalization grayscale of fluid-attenuated inversion recovery (FLAIR) in a brain image creates the corresponding density function. We then propose an effective two-phase residual U-net algorithm combined with the V-OMT algorithm for training and validation. First, we use the residual U-net and V-OMT algorithms to precisely predict the whole tumor (WT) region. Second, we expand this predicted WT region with dilation and create a smooth function by convolving the step-like function associated with the WT region in the brain image with a $$5\times 5\times 5$$ 5 × 5 × 5 blur tensor. Then, a new V-OMT algorithm with mesh refinement is constructed to allow the residual U-net algorithm to effectively train Net1–Net3 models. Finally, we propose ensemble voting postprocessing to validate the final labels of brain images. We randomly chose 1000 and 251 brain samples from the Brain Tumor Segmentation (BraTS) 2021 training dataset, which contains 1251 samples, for training and validation, respectively. The Dice scores of the WT, tumor core (TC) and enhanced tumor (ET) regions for validation computed by Net1–Net3 were 0.93705, 0.90617 and 0.87470, respectively. A significant improvement in brain tumor detection and segmentation with higher accuracy is achieved.

Brain Tumor Segmentation from MRI Images using Deep Learning Techniques

Abstract:A brain tumor, whether benign or malignant, can potentially be life threatening and requires painstaking efforts in order to identify the type, origin and location, let alone cure one. Manual segmentation by medical specialists can be time-consuming, which calls out for the involvement of technology to hasten the process with high accuracy. For the purpose of medical image segmentation, we inspected and identified the capable deep learning model, which shows consistent results in the dataset used for brain tumor segmentation. In this study, a public MRI imaging dataset contains 3064 TI-weighted images from 233 patients with three variants of brain tumor, viz. meningioma, glioma, and pituitary tumor. The dataset files were converted and preprocessed before indulging into the methodology which employs implementation and training of some well-known image segmentation deep learning models like U-Net & Attention U-Net with various backbones, Deep Residual U-Net, ResUnet++ and Recurrent Residual U-Net. with varying parameters, acquired from our review of the literature related to human brain tumor classification and segmentation. The experimental findings showed that among all the applied approaches, the recurrent residual U-Net which uses Adam optimizer reaches a Mean Intersection Over Union of 0.8665 and outperforms other compared state-of-the-art deep learning models. The visual findings also show the remarkable results of the brain tumor segmentation from MRI scans and demonstrates how useful the algorithm will be for physicians to extract the brain cancers automatically from MRI scans and serve humanity.

Abstract:Abnormal iron accumulation in the brain subcortical nuclei has been reported to be correlated to various neurodegenerative diseases, which can be measured through the magnetic susceptibility from the quantitative susceptibility mapping (QSM). To quantitively measure the magnetic susceptibility, the nuclei should be accurately segmented, which is a tedious task for clinicians. In this paper, we proposed a double-branch residual-structured U-Net (DB-ResUNet) based on 3D convolutional neural network (CNN) to automatically segment such brain gray matter nuclei. To better tradeoff between segmentation accuracy and the memory efficiency, the proposed DB-ResUNet fed image patches with high resolution and the patches with low resolution but larger field of view into the local and global branches, respectively. Experimental results revealed that by jointly using QSM and T$_\text{1}$ weighted imaging (T$_\text{1}$WI) as inputs, the proposed method was able to achieve better segmentation accuracy over its single-branch counterpart, as well as the conventional atlas-based method and the classical 3D-UNet structure. The susceptibility values and the volumes were also measured, which indicated that the measurements from the proposed DB-ResUNet are able to present high correlation with values from the manually annotated regions of interest.
