Abstract:One of the challenges in Synthetic Biology is to design circuits with increasing levels of complexity. While circuits in Biology are complex and subject to natural tradeoffs, most synthetic circuits are simple in terms of the number of regulatory regions, and have been designed to meet a single design criterion. In this contribution we introduce a multiobjective formulation for the design of biocircuits. We set up the basis for an advanced optimization tool for the modular and systematic design of biocircuits capable of handling high levels of complexity and multiple design criteria. Our methodology combines the efficiency of global Mixed Integer Nonlinear Programming solvers with multiobjective optimization techniques. Through a number of examples we show the capability of the method to generate non intuitive designs with a desired functionality setting up a priori the desired level of complexity. The presence of more than one competing objective provides a realistic design setting where every design solution represents a trade-off between different criteria. The tool can be useful to explore and identify different design principles for synthetic gene circuits.

Abstract:Recent studies showed that certain drugs can change regulatory reaction parameters in gene regulatory networks (GRNs) and therefore restore pathological cells to a normal state. A state control framework for regulating biological networks has been built based on attractors and bifurcation theory to analyze this phenomenon. However, the control signal is self-developed in this framework, of which the parameter perturbation method can only calculate the state transition time of cells with single control variable. Therefore, an optimal control method based on the dynamic optimization algorithms is proposed for complex biological networks modeled by nonlinear ordinary differential equations (ODEs). In this approach, dynamic optimization problems are constructed based on basic characteristics of the biological networks. Furthermore, using an example of a simple low-dimensional three-node GRN and a complex high-dimensional cancer GRN, MATLAB is utilized to calculate optimal control strategies with either single or multiple control variables. This method aims to achieve accurate and rapid state regulation for biological networks, which can provide a reference for experimental researches and medical treatment.

Abstract:Synthetic biology aims to engineer biological systems with specified functions. This requires navigating an extensive design space, which is challenging to achieve with wet lab experiments alone. To expedite the design process, mathematical modelling is typically employed to predict circuit function in silico ahead of implementation, which when coupled with computational optimization can be used to automatically identify promising designs. However, circuit models are inherently inaccurate which can result in sub-optimal or non-functional in vivo performance. To mitigate this issue, here we propose to combine Bayesian inference, Thompson sampling, and risk management to find optimal circuit designs. Our approach employs data from non-functional designs to estimate the distribution of the model parameters and then employs risk-averse optimization to select design parameters that are expected to perform well given parameter uncertainty and biomolecular noise. We illustrate the approach by designing robust adaptation circuits and genetic oscillators with a prescribed frequency. The proposed approach provides a novel methodology for the design of robust genetic circuitry.

Graph-Based Bayesian Optimization for Large-Scale Objective-Based Experimental Design

Abstract:Design is an inseparable part of most scientific and engineering tasks, including real and simulation-based experimental design processes and parameter/hyperparameter tuning/optimization. Several model-based experimental design techniques have been developed for design in domains with partial available knowledge about the underlying process. This article focuses on a powerful class of model-based experimental design called the mean objective cost of uncertainty (MOCU). The MOCU-based techniques are objective-based, meaning that they take the main objective of the process into account during the experimental design process. However, the lack of scalability of MOCU-based techniques prevents their application to most practical problems, including large discrete or combinatorial spaces. To achieve a scalable objective-based experimental design, this article proposes a graph-based MOCU-based Bayesian optimization framework. The correlations among samples in the large design space are accounted for using a graph-based Gaussian process, and an efficient closed-form sequential selection is achieved through the well-known expected improvement policy. The proposed framework's performance is assessed through the structural intervention in gene regulatory networks, aiming to make the network away from the states associated with cancer.

Abstract:We address the problem of synthetic gene design using Bayesian optimization. The main issue when designing a gene is that the design space is defined in terms of long strings of characters of different lengths, which renders the optimization intractable. We propose a three-step approach to deal with this issue. First, we use a Gaussian process model to emulate the behavior of the cell. As inputs of the model, we use a set of biologically meaningful gene features, which allows us to define optimal gene designs rules. Based on the model outputs we define a multi-task acquisition function to optimize simultaneously severals aspects of interest. Finally, we define an evaluation function, which allow us to rank sets of candidate gene sequences that are coherent with the optimal design strategy. We illustrate the performance of this approach in a real gene design experiment with mammalian cells.

Abstract:Innovation in synthetic biology often still depends on large-scale experimental trial-and-error, domain expertise, and ingenuity. The application of rational design engineering methods promise to make this more efficient, faster, cheaper and safer. But this requires mathematical models of cellular systems. And for these models we then have to determine if they can meet our intended target behaviour. Here we develop two complementary approaches that allow us to determine whether a given molecular circuit, represented by a mathematical model, is capable of fulfilling our design objectives. We discuss algebraic methods that are capable of identifying general principles guaranteeing desired behaviour; and we provide an overview over Bayesian design approaches that allow us to choose from a set of models, that model which has the highest probability of fulfilling our design objectives. We discuss their uses in the context of biochemical adaptation, and then consider how robustness can and should affect our design approach.

Abstract:Bayesian optimization (BO) provides a powerful framework for optimizing black-box, expensive-to-evaluate functions. It is therefore an attractive tool for engineering design problems, typically involving multiple objectives. Thanks to the rapid advances in fabrication and measurement methods as well as parallel computing infrastructure, querying many design problems can be heavily parallelized. This class of problems challenges BO with an unprecedented setup where it has to deal with very large batches, shifting its focus from sample efficiency to iteration efficiency. We present a novel Bayesian optimization framework specifically tailored to address these limitations. Our key contribution is a highly scalable, sample-based acquisition function that performs a non-dominated sorting of not only the objectives but also their associated uncertainty. We show that our acquisition function in combination with different Bayesian neural network surrogates is effective in data-intensive environments with a minimal number of iterations. We demonstrate the superiority of our method by comparing it with state-of-the-art multi-objective optimizations. We perform our evaluation on two real-world problems -- airfoil design and 3D printing -- showcasing the applicability and efficiency of our approach. With a combined macro- and microvascular approach, many patients can be offered limb salvage rather than amputation. Direct revascularization probably offers the best approach when it can be attempted. The indirect approaches do offer improvement in most patients and are fairly straightforward. From Boolean Network Model to Continuous Model Helps in Design of Functional Circuits.

Abstract:Computational circuit design with desired functions in a living cell is a challenging task in synthetic biology. To achieve this task, numerous methods that either focus on small scale networks or use evolutionary algorithms have been developed. Here, we propose a two-step approach to facilitate the design of functional circuits. In the first step, the search space of possible topologies for target functions is reduced by reverse engineering using a Boolean network model. In the second step, continuous simulation is applied to evaluate the performance of these topologies. We demonstrate the usefulness of this method by designing an example biological function: the SOS response of E. coli. Our numerical results show that the desired function can be faithfully reproduced by candidate networks with different parameters and initial conditions. Possible circuits are ranked according to their robustness against perturbations in parameter and gene expressions. The biological network is among the candidate networks, yet novel designs can be generated. Our method provides a scalable way to design robust circuits that can achieve complex functions, and makes it possible to uncover design principles of biological networks.
Automated Design of Synthetic Gene Circuits in the Presence of Molecular Noise

Abstract:Microorganisms (mainly bacteria and yeast) are frequently used as hosts for genetic constructs in synthetic biology applications. Molecular noise might have a significant effect on the dynamics of gene regulation in microbial cells, mainly attributed to the low copy numbers of mRNA species involved. However, the inclusion of molecular noise in the automated design of biocircuits is not a common practice due to the computational burden linked to the chemical master equation describing the dynamics of stochastic gene regulatory circuits. Here, we address the automated design of synthetic gene circuits under the effect of molecular noise combining a mixed integer nonlinear global optimization method with a partial integro-differential equation model describing the evolution of stochastic gene regulatory systems that approximates very efficiently the chemical master equation. We demonstrate the performance of the proposed methodology through a number of examples of relevance in synthetic biology, including different bimodal stochastic gene switches, robust stochastic oscillators, and circuits capable of achieving biochemical adaptation under noise.

Abstract:Biological signaling pathways based upon proteins binding to one another to relay a signal for genetic expression, such as the Bone Morphogenetic Protein (BMP) signaling pathway, can be modeled by mass action kinetics and conservation laws that result in non-closed form polynomial equations. Accurately determining parameters of biological pathways that represent physically relevant features, such as binding affinity of proteins and their associated uncertainty, presents a challenge for biological models lacking an explicit likelihood function. Additionally, parameterizing non-closed form biological models requires copious amounts of data from expensive perturbation-response experiments to fit model parameters. We present an algorithm (SBIDOEMAN) for determining optimal experiments and parameters of systems biology models with implicit likelihoods. We evaluate our algorithm using simulations of held-out true parameter values and demonstrate an improvement in the rate of accurate parameter inference over random and equidistant experimental designs when evaluated on two simple models of the BMP signaling pathway with an implicit likelihood function.

Abstract:Bayesian optimization is a promising methodology for analog circuit synthesis. However, the sequential nature of the Bayesian optimization framework significantly limits its ability to fully utilize real-world computational resources. In this article, we propose an efficient parallelizable Bayesian optimization algorithm via multiobjective acquisition function ensemble (MACE) to further accelerate the optimization procedure. By sampling query points from the Pareto front of the probability of improvement (PI), expected improvement (EI), and lower confidence bound (LCB), we combine the benefits of state-of-the-art acquisition functions to achieve a delicate tradeoff between exploration and exploitation for the unconstrained optimization problem. Based on this batch design, we further adjust the algorithm for the constrained optimization problem. By dividing the optimization procedure into two stages and first focusing on finding an initial feasible point, we manage to gain more information about the valid region and can better avoid sampling around the infeasible area. After achieving the first feasible point, we favor the feasible region by adopting a specially designed penalization term to the acquisition function ensemble. The experimental results quantitatively demonstrate that our proposed algorithm can reduce the overall simulation time by up to $74\times $ compared to differential evolution (DE) for the unconstrained optimization problem when the batch size is 15. For the constrained optimization problem, our proposed algorithm can speed up the optimization process by up to $15\times $ compared to the weighted EI-based Bayesian optimization (WEIBO) approach, when the batch size is 15.
Reverse engineering morphogenesis through Bayesian optimization of physics-based models

Abstract:Morphogenetic programs coordinate cell signaling and mechanical interactions to shape organs. In systems and synthetic biology, a key challenge is determining optimal cellular interactions for predicting organ shape, size, and function. Physics-based models defining the subcellular force distribution facilitate this, but it is challenging to calibrate parameters in these models from data. To solve this inverse problem, we created a Bayesian optimization framework to determine the optimal cellular force distribution such that the predicted organ shapes match the experimentally observed organ shapes. This integrative framework employs Gaussian Process Regression, a non-parametric kernel-based probabilistic machine learning modeling paradigm, to learn the mapping functions relating to the morphogenetic programs that maintain the final organ shape. We calibrated and tested the method on Drosophila wing imaginal discs to study mechanisms that regulate epithelial processes ranging from development to cancer. The parameter estimation framework successfully infers the underlying changes in core parameters needed to match simulation data with imaging data of wing discs perturbed with collagenase. The computational pipeline identifies distinct parameter sets mimicking wild-type shapes. It enables a global sensitivity analysis to support the regulation of actomyosin contractility and basal ECM stiffness to generate and maintain the curved shape of the wing imaginal disc. The optimization framework, combined with experimental imaging, identified that Piezo, a mechanosensitive ion channel, impacts fold formation by regulating the apical-basal balance of actomyosin contractility and elasticity of ECM. This workflow is extensible toward reverse-engineering morphogenesis across organ systems and for real-time control of complex multicellular systems.
A computational framework for optimal and Model Predictive Control of stochastic gene regulatory networks

Abstract:Engineering biology requires precise control of biomolecular circuits, and Cybergenetics is the field dedicated to achieving this goal. A significant challenge in developing controllers for cellular functions is designing systems that can effectively manage molecular noise. To address this, there has been increasing effort to develop model-based controllers for stochastic biomolecular systems, where a major difficulty lies in accurately solving the chemical master equation. In this work we develop a framework for optimal and Model Predictive Control of stochastic gene regulatory networks with three key advantageous features: high computational efficiency, the capacity to control the overall probability density function enabling the fine-tuning of the cell population to obtain complex shapes and behaviors (including bimodality and other emergent properties), and the capacity to handle high levels of intrinsic molecular noise. Our method exploits an efficient approximation of the Chemical Master Equation using Partial Integro-Differential Equations, which additionally enables the development of an effective adjoint-based optimization. We illustrate the performance of the methods presented through two relevant studies in Synthetic Biology: shaping bimodal cell populations and tracking moving target distributions via inducible gene regulatory circuits.

Abstract:Bayesian optimization has proven effective for optimizing expensive-to-evaluate functions in Chemical Engineering. However, valuable physical insights from domain experts are often overlooked. This article introduces a collaborative Bayesian optimization approach that re-integrates human input into the data-driven decision-making process. By combining high-throughput Bayesian optimization with discrete decision theory, experts can influence the selection of experiments via a discrete choice. We propose a multi-objective approach togenerate a set of high-utility and distinct solutions, from which the expert selects the desired solution for evaluation at each iteration. Our methodology maintains the advantages of Bayesian optimization while incorporating expert knowledge and improving accountability. The approach is demonstrated across various case studies, including bioprocess optimization and reactor geometry design, demonstrating that even with an uninformed practitioner, the algorithm recovers the regret of standard Bayesian optimization. By including continuous expert opinion, the proposed method enables faster convergence and improved accountability for Bayesian optimization in engineering systems.

Abstract:Synthetic biology aims to engineer and redesign biological systems for useful real-world applications in biomanufacturing, biosensing and biotherapy following a typical design-build-test cycle. Inspired from computer science and electronics, synthetic gene circuits have been designed to exhibit control over the flow of information in biological systems. Two types are Boolean logic inspired TRUE or FALSE digital logic and graded analog computation. Key principles for gene circuit engineering include modularity, orthogonality, predictability and reliability. Initial circuits in the field were small and hampered by a lack of modular and orthogonal components, however in recent years the library of available parts has increased vastly. New tools for high throughput DNA assembly and characterization have been developed enabling rapid prototyping, systematic in situ characterization, as well as automated design and assembly of circuits. Recently implemented computing paradigms in circuit memory and distributed computing using cell consortia will also be discussed. Finally, we will examine existing challenges in building predictable large-scale circuits including modularity, context dependency and metabolic burden as well as tools and methods used to resolve them. These new trends and techniques have the potential to accelerate design of larger gene circuits and result in an increase in our basic understanding of circuit and host behaviour.

Multi-objective Bayesian Optimization for Analog/RF Circuit Synthesis

Abstract:In this paper, a novel multi-objective Bayesian optimization method is proposed for the sizing of analog/RF circuits. The proposed approach follows the framework of Bayesian optimization to balance the exploitation and exploration. Gaussian processes (GP) are used as the online surrogate models for the multiple objective functions. The lower confidence bound (LCB) functions are taken as the acquisition functions to select the data point with best Pareto-dominance and diversity. A modified non-dominated sorting based evolutionary multi-objective algorithm is proposed to find the Pareto Front (PF) of the multiple LCB functions, and the next simulation point is chosen from the PF of the multiple LCB functions. Compared with the multi-objective evolutionary algorithms (MOEA) and the state-of-the-art online surrogate model based circuit optimization method, our method can better approximate the Pareto Front while significantly reduce the number of circuit simulations.
Automatized offline and online exploration to achieve a target dynamics in biohybrid neural circuits built with living and model neurons

Abstract:Biohybrid circuits of interacting living and model neurons are an advantageous means to study neural dynamics and to assess the role of specific neuron and network properties in the nervous system. Hybrid networks are also a necessary step to build effective artificial intelligence and brain hybridization. In this work, we deal with the automatized online and offline adaptation, exploration and parameter mapping to achieve a target dynamics in hybrid circuits and, in particular, those that yield dynamical invariants between living and model neurons. We address dynamical invariants that form robust cycle-by-cycle relationships between the intervals that build neural sequences from such interaction. Our methodology first attains automated adaptation of model neurons to work in the same amplitude regime and time scale of living neurons. Then, we address the automatized exploration and mapping of the synapse parameter space that lead to a specific dynamical invariant target. Our approach uses multiple configurations and parallel computing from electrophysiological recordings of living neurons to build full mappings, and genetic algorithms to achieve an instance of the target dynamics for the hybrid circuit in a short time. We illustrate and validate such strategy in the context of the study of functional sequences in neural rhythms, which can be easily generalized for any variety of hybrid circuit configuration. This approach facilitates both the building of hybrid circuits and the accomplishment of their scientific goal.

Abstract:Biological signalling systems are complex, and efforts to build mechanistic models must confront a huge parameter space, indirect and sparse data, and frequently encounter multiscale and multiphysics phenomena. We present HOSS, a framework for Hierarchical Optimization of Systems Simulations, to address such problems. HOSS operates by breaking down extensive systems models into individual pathway blocks organized in a nested hierarchy. At the first level, dependencies are solely on signalling inputs, and subsequent levels rely only on the preceding ones. We demonstrate that each independent pathway in every level can be efficiently optimized. Once optimized, its parameters are held constant while the pathway serves as input for succeeding levels. We develop an algorithmic approach to identify the necessary nested hierarchies for the application of HOSS in any given biochemical network. Furthermore, we devise two parallelizable variants that generate numerous model instances using stochastic scrambling of parameters during initial and intermediate stages of optimization. Our results indicate that these variants produce superior models and offer an estimate of solution degeneracy. Additionally, we showcase the effectiveness of the optimization methods for both abstracted, event-based simulations and ODE-based models. Biochemical pathway models integrate quantitative and qualitative data to understand cell functioning, disease effects, and to test treatments in silico. Constructing and optimizing these models is challenging due to the complexity and multitude of variables and parameters involved. Although hundreds of biochemical models have been developed and are available in repositories, they are rarely reused. To enhance the utilization of these models in biomedicine, we propose HOSS, an innovative hierarchical model optimization method. HOSS takes advantage of the modular structure of pathway models by breaking down large mechanistic computational models into smaller modules. These modules are then optimized progressively, starting with input modules and following causality paths. This method significantly reduces the computational burden as each step involves solving a simpler problem. By making the optimization process more manageable, HOSS accelerates the lifecycle of biochemical models and promotes their broader use in biomedical research and applications.
