Abstract:Understanding the mutational history of tumor cells is a critical endeavor in unraveling the mechanisms that drive the onset and progression of cancer. Modeling tumor cell evolution with labeled trees motivates researchers to develop different measures to compare labeled trees. Although the Robinson–Foulds (RF) distance is widely used for comparing species trees, its applicability to labeled trees reveals certain limitations. This study introduces the k -RF dissimilarity measures, tailored to address the challenges of labeled tree comparison. The RF distance is succinctly expressed as n -RF in the space of labeled trees with n nodes. Like the RF distance, the k -RF is a pseudometric for multiset-labeled trees and becomes a metric in the space of 1-labeled trees. By setting k to a small value, the k -RF dissimilarity can capture analogous local regions in two labeled trees with different size or different labels.

Abstract:A large variety of pairwise measures of similarity or dissimilarity have been developed for comparing phylogenetic trees, for example, species trees or gene trees. Due to its intuitive definition in terms of tree clades and bipartitions and its computational efficiency, the Robinson-Foulds (RF) distance is the most widely used for trees with unweighted edges and labels restricted to leaves (representing the genetic elements being compared). However, in the case of gene trees, an important information revealing the nature of the homologous relation between gene pairs (orthologs, paralogs, and xenologs) is the type of event associated to each internal node of the tree, typically speciations or duplications, but other types of events may also be considered, such as horizontal gene transfers. This labeling of internal nodes is usually inferred from a gene tree/species tree reconciliation method. Here, we address the problem of comparing such event-labeled trees. The problem differs from the classical problem of comparing uniformly labeled trees (all labels belonging to the same alphabet) that may be done using the Tree Edit Distance (TED) mainly due to the fact that, in our case, two different alphabets are considered for the leaves and internal nodes of the tree, and leaves are not affected by edit operations. We propose an extension of the RF distance to event-labeled trees, based on edit operations comparable to those considered for TED: node insertion, node deletion, and label substitution. We show that this new Labeled Robinson-Foulds (LRF) distance can be computed in linear time, in addition of maintaining other desirable properties: being a metric, reducing to RF for trees with no labels on internal nodes and maintaining an intuitive interpretation. The algorithm for computing the LRF distance enables novel analyses on event-label trees such as reconciled gene trees. Here, we use it to study the impact of taxon sampling on labeled gene tree inference and conclude that denser taxon sampling yields trees with better topology but worse labeling. Abstract:Background: The Robinson-Foulds (RF) distance is a well-established measure between phylogenetic trees. Despite a lack of biological justification, it has the advantages of being a proper metric and being computable in linear time. For phylogenetic applications involving genes, however, a crucial aspect of the trees ignored by the RF metric is the type of the branching event (e.g. speciation, duplication, transfer, etc). Results: We extend RF to trees with labeled internal nodes by including a node flip operation, alongside edge contractions and extensions. We explore properties of this extended RF distance in the case of a binary labeling. In particular, we show that contrary to the unlabeled case, an optimal edit path may require contracting "good" edges, i.e. edges shared between the two trees. Conclusions: We provide a 2-approximation algorithm which is shown to perform well empirically. Looking ahead, computing distances between labeled trees opens up a variety of new algorithmic directions.Implementation and simulations available at https://github.com/DessimozLab/pylabeledrf .
Discriminative Measures for Comparison of Phylogenetic Trees

Abstract:In this paper we introduce and study three new measures for efficient discriminative comparison of phylogenetic trees. The NNI navigation dissimilarity $d_{nav}$ counts the steps along a "combing" of the Nearest Neighbor Interchange (NNI) graph of binary hierarchies, providing an efficient approximation to the (NP-hard) NNI distance in terms of "edit length". At the same time, a closed form formula for $d_{nav}$ presents it as a weighted count of pairwise incompatibilities between clusters, lending it the character of an edge dissimilarity measure as well. A relaxation of this formula to a simple count yields another measure on all trees --- the crossing dissimilarity $d_{CM}$. Both dissimilarities are symmetric and positive definite (vanish only between identical trees) on binary hierarchies but they fail to satisfy the triangle inequality. Nevertheless, both are bounded below by the widely used Robinson-Foulds metric and bounded above by a closely related true metric, the cluster-cardinality metric $d_{CC}$. We show that each of the three proposed new dissimilarities is computable in time $O(n^2)$ in the number of leaves $n$, and conclude the paper with a brief numerical exploration of the distribution over tree space of these dissimilarities in comparison with the Robinson-Foulds metric and the more recently introduced matching-split distance.

A dissimilarity measure for semidirected networks

Abstract:Semidirected networks have received interest in evolutionary biology as the appropriate generalization of unrooted trees to networks, in which some but not all edges are directed. Yet these networks lack proper theoretical study. We define here a general class of semidirected phylogenetic networks, with a stable set of leaves, tree nodes and hybrid nodes. We prove that for these networks, if we locally choose the direction of one edge, then globally the set of directed paths starting by this edge is stable across all choices to root the network. We define an edge-based representation of semidirected phylogenetic networks and use it to define a dissimilarity between networks, which can be efficiently computed in near-quadratic time. Our dissimilarity extends the widely-used Robinson-Foulds distance on both rooted trees and unrooted trees. After generalizing the notion of tree-child networks to semidirected networks, we prove that our edge-based dissimilarity is in fact a distance on the space of tree-child semidirected phylogenetic networks.

Abstract:Gene trees inferred from molecular sequence alignments are typically unrooted, and determining the most credible rooting edge is a classical problem in computational biology. One approach to solve this problem is unrooted reconciliation, where the rooting edge is postulated based on the split of the root from a given species tree. In this paper, we propose a novel variant of the gene tree rooting problem, where the gene tree root is inferred using a phylogenetic network of the species present in the gene tree. To obtain the best rooting, unrooted reconciliation can be applied, where the unrooted gene tree is jointly reconciled with a set of splits inferred from the network. However, the exponential size of the set induced by display trees of the network makes this approach computationally prohibitive. To address this, we propose a broader and easier-to-control set of splits based on the structural properties of the network. We then derive exact mathematical formulas for the rooting problem and propose two general rooting algorithms to handle cases where the input network does not meet the initial requirements. Our experimental study based on simulated gene trees and networks demonstrates that our algorithms infer gene tree rootings correctly or with a small error in most cases.

Abstract:The subtree prune-and-regraft SPR distance metric is a fundamental way of comparing evolutionary trees. It has wide-ranging applications, such as to study lateral genetic transfer, viral recombination, and Markov chain Monte Carlo phylogenetic inference. Although the rooted version of SPR distance can be computed relatively efficiently between rooted trees using fixed-parameter-tractable maximum agreement forest MAF algorithms, no MAF formulation is known for the unrooted case. Correspondingly, previous algorithms are unable to compute unrooted SPR distances larger than 7. In this paper, we substantially advance understanding of and computational algorithms for the unrooted SPR distance. First, we identify four properties of optimal SPR paths, each of which suggests that no MAF formulation exists in the unrooted case. Then, we introduce the replug distance, a new lower bound on the unrooted SPR distance that is amenable to MAF methods, and give an efficient fixed-parameter algorithm for calculating it. Finally, we develop a "progressive A*" search algorithm using multiple heuristics, including the TBR and replug distances, to exactly compute the unrooted SPR distance. Our algorithm is nearly two orders of magnitude faster than previous methods on small trees, and allows computation of unrooted SPR distances as large as 14 on trees with 50 leaves.
Inferring Species Trees from Incongruent Multi-Copy Gene Trees Using the Robinson-Foulds Distance

Abstract:We present a new method for inferring species trees from multi-copy gene trees. Our method is based on a generalization of the Robinson-Foulds (RF) distance to multi-labeled trees (mul-trees), i.e., gene trees in which multiple leaves can have the same label. Unlike most previous phylogenetic methods using gene trees, this method does not assume that gene tree incongruence is caused by a single, specific biological process, such as gene duplication and loss, deep coalescence, or lateral gene transfer. We prove that it is NP-hard to compute the RF distance between two mul-trees, but it is easy to calculate the generalized RF distance between a mul-tree and a singly-labeled tree. Motivated by this observation, we formulate the RF supertree problem for mul-trees (MulRF), which takes a collection of mul-trees and constructs a species tree that minimizes the total RF distance from the input mul-trees. We present a fast heuristic algorithm for the MulRF supertree problem. Simulation experiments demonstrate that the MulRF method produces more accurate species trees than gene tree parsimony methods when incongruence is caused by gene tree error, duplications and losses, and/or lateral gene transfer. Furthermore, the MulRF heuristic runs quickly on data sets containing hundreds of trees with up to a hundred taxa.

Abstract:Antimicrobial activities of 10-100% (wt/vol) concentrations of new honey, stored honey, heated honey, ultraviolet-exposed honey, and heated stored honey were tested against common human pathogens, including Escherichia coli, Entrobacter cloacae, Pseudomonas aeruginosa, Shigella dysenteriae, Klebsiella sp., Haemophilus influenzae, Proteus sp., Staphylococcus aureus, Streptococcus hemolyticus group B, and Candida albicans. Antimicrobial activity of honey was tested in acidic, neutral, or alkaline media. These were compared with similar concentrations of glucose in nutrient broth. Surgical wounds were made on the dorsum of mice and infected with S. aureus or Klebsiella sp. The wounds were treated with local application of honey four times a day or appropriate antibiotics and compared with control values. Bacterial conjunctivitis due to E. coli, Proteus sp., S. aureus, Klebsiella sp., and P. aeruginosa was induced in rats. Conjunctival application of honey four times a day or appropriate antibiotics was used for treatment and compared with control values. Growth of all the isolates was completely inhibited by 30-100% honey concentrations. The most sensitive microbes were E. coli, P. aeruginosa, and H. influenzae. Glucose showed less antimicrobial activity than honey, and many microbes showed positive culture even in 100% glucose. Heating to 80 degrees C for 1 hour decreased antimicrobial activity of both new and stored honey. Storage of honey for 5 years decreased its antimicrobial activity, while ultraviolet light exposure increased its activity against some of the microorganisms. Antimicrobial activity of honey was stronger in acidic media than in neutral or alkaline media. Single doses of honey used to prepare the 60% concentration in nutrient broth were bacteriocidal for P. aeruginosa and bacteriostatic for S. aureus and Klebsiella sp. during certain periods. Local application of raw honey on infected wounds reduced redness, swelling, time for complete resolution of lesion, and time for eradication of bacterial infection due to S. aureus or Klebsiella sp. Its potency was comparable to that of local antibiotics. Honey application into infective conjunctivitis reduced redness, swelling, pus discharge, and time for eradication of bacterial infections due to all the isolates tested.

Abstract:<p>Tree-based networks are a class of phylogenetic networks that attempt to formally capture what is meant by "tree-like" evolution. A given non-tree-based phylogenetic network, however, might appear to be very close to being tree-based, or very far. In this paper, we formalize the notion of proximity to tree-based for unrooted phylogenetic networks, with a range of proximity measures. These measures also provide characterizations of tree-based networks. One measure in particular, related to the nearest neighbour interchange operation, allows us to define the notion of "tree-based rank". This provides a subclassification within the tree-based networks themselves, identifying those networks that are "very" tree-based. Finally, we prove results relating tree-based networks in the settings of rooted and unrooted phylogenetic networks, showing effectively that an unrooted network is tree-based if and only if it can be made a rooted tree-based network by rooting it and orienting the edges appropriately. This leads to a clarification of the contrasting decision problems for tree-based networks, which are polynomial in the rooted case but NP complete in the unrooted.</p>

Abstract:Rooted binary perfect phylogenies provide a generalization of rooted binary unlabeled trees in which each leaf is assigned a positive integer value that corresponds in a biological setting to the count of the number of indistinguishable lineages associated with the leaf. For the rooted binary unlabeled trees, these integers equal 1. We address a variety of enumerative problems concerning rooted binary perfect phylogenies with sample size $s$: the rooted binary unlabeled trees in which a sample of size $s$ lineages is distributed across the leaves of an unlabeled tree with $n$ leaves, $1 \leq n \leq s$. The enumerations further characterize the rooted binary perfect phylogenies, which include the rooted binary unlabeled trees, and which can provide a set of structures useful for various biological contexts.

Abstract:One of the most important problem in computational biology is the tree editing problem which is to determine the edit distance between two rooted labeled trees. It has been shown to have significant applications in both RNA secondary structures and evolutionary trees. Another viewpoint of considering this problem is to find an edit mapping with the minimum cost. By restricting the type of mapping, Zhang [7,8] and Richter [5] independently introduced the constrained edit distance and the structure respecting distance, respectively. They are, in fact, the same concept. In this paper, we define a new measure of the edit distance between two rooted labeled trees, called less-constrained edit distance, by relaxing the restriction of constrained edit mapping. Then we study the algorithmic complexities of computing the less-constrained edit distance between two rooted labeled trees. For unordered labeled trees, we show that this problem is NP-complete and even has no absolute approximation algorithm unless P = NP, which also implies that it is impossible to have a PTAS for the problem. For ordered labeled trees, we give a polynomial-time algorithm to solve the problem.

Abstract:Rooted phylogenetic networks are used by biologists to infer and represent complex evolutionary relationships between species that cannot be accurately explained by a phylogenetic tree. Tree-child networks are a particular class of rooted phylogenetic networks that has been extensively investigated in recent years. In this paper, we give a novel characterisation of a tree-child network $\mathcal{R}$ in terms of cherry-picking sequences that are sequences on the leaves of $\mathcal{R}$ and reduce it to a single vertex by repeatedly applying one of two reductions to its leaves. We show that our characterisation extends to unrooted tree-child networks which are mostly unexplored in the literature and, in turn, also offers a new approach to settling the computational complexity of deciding if an unrooted phylogenetic network can be oriented as a rooted tree-child network.

Cherry picking in forests: A new characterization for the unrooted hybrid number of two phylogenetic trees

Abstract:Phylogenetic networks are a special type of graph which generalize phylogenetic trees and that are used to model non-treelike evolutionary processes such as recombination and hybridization. In this paper, we consider {\em unrooted} phylogenetic networks, i.e. simple, connected graphs $\mathcal{N}=(V,E)$ with leaf set $X$, for $X$ some set of species, in which every internal vertex in $\mathcal{N}$ has degree three. One approach used to construct such phylogenetic networks is to take as input a collection $\mathcal{P}$ of phylogenetic trees and to look for a network $\mathcal{N}$ that contains each tree in $\mathcal{P}$ and that minimizes the quantity $r(\mathcal{N}) = |E|-(|V|-1)$ over all such networks. Such a network always exists, and the quantity $r(\mathcal{N})$ for an optimal network $\mathcal{N}$ is called the hybrid number of $\mathcal{P}$. In this paper, we give a new characterization for the hybrid number in case $\mathcal{P}$ consists of two trees. This characterization is given in terms of a cherry picking sequence for the two trees, although to prove that our characterization holds we need to define the sequence more generally for two forests. Cherry picking sequences have been intensively studied for collections of rooted phylogenetic trees, but our new sequences are the first variant of this concept that can be applied in the unrooted setting. Since the hybrid number of two trees is equal to the well-known tree bisection and reconnection distance between the two trees, our new characterization also provides an alternative way to understand this important tree distance.

Abstract:Colijn and Plazzotta (2018) [1] described a bijective scheme for associating the unlabeled bifurcating rooted trees with the positive integers. In mathematical and biological applications of unlabeled rooted trees, however, nodes of rooted trees are sometimes multifurcating rather than bifurcating. Building on the bijection between the unlabeled bifurcating rooted trees and the positive integers, we describe bijective schemes for associating the unlabeled multifurcating rooted trees with the positive integers. We devise bijections with the positive integers for a set of trees in which each non-leaf node has exactly k child nodes, and for a set of trees in which each non-leaf node has at most k child nodes. The calculations make use of Macaulay's binomial expansion formula. The generalization to multifurcating trees can assist with the use of unlabeled trees for applications in evolutionary biology, such as the measurement of phylogenetic patterns of genetic lineages in pathogens.

Abstract:Tree shape statistics are important for investigating evolutionary mechanisms mediating phylogenetic trees. As a step towards bridging shape statistics between rooted and unrooted trees, we present a comparison study on two subtree statistics known as numbers of cherries and pitchforks for the proportional to distinguishable arrangements (PDA) and the Yule-Harding-Kingman (YHK) models. Based on recursive formulas on the joint distribution of the number of cherries and that of pitchforks, it is shown that cherry distributions are log-concave for both rooted and unrooted trees under these two models. Furthermore, the mean number of cherries and that of pitchforks for unrooted trees converge respectively to those for rooted trees under the YHK model while there exists a limiting gap of 1/4 for the PDA model. Finally, the total variation distances between the cherry distributions of rooted and those of unrooted trees converge for both models. Our results indicate that caution is required for conducting statistical analysis for tree shapes involving both rooted and unrooted trees.
