Abstract:We propose a novel approach for antibody library design that combines deep learning and multi-objective linear programming with diversity constraints. Our method leverages recent advances in sequence and structure-based deep learning for protein engineering to predict the effects of mutations on antibody properties. These predictions are then used to seed a cascade of constrained integer linear programming problems, the solutions of which yield a diverse and high-performing antibody library. Operating in a cold-start setting, our approach creates designs without iterative feedback from wet laboratory experiments or computational simulations. We demonstrate the effectiveness of our method by designing antibody libraries for Trastuzumab in complex with the HER2 receptor, showing that it outperforms existing techniques in overall quality and diversity of the generated libraries.

Co-optimization of therapeutic antibody affinity and specificity using machine learning models that generalize to novel mutational space

Abstract:Therapeutic antibody development requires selection and engineering of molecules with high affinity and other drug-like biophysical properties. Co-optimization of multiple antibody properties remains a difficult and time-consuming process that impedes drug development. Here we evaluate the use of machine learning to simplify antibody co-optimization for a clinical-stage antibody (emibetuzumab) that displays high levels of both on-target (antigen) and off-target (non-specific) binding. We mutate sites in the antibody complementarity-determining regions, sort the antibody libraries for high and low levels of affinity and non-specific binding, and deep sequence the enriched libraries. Interestingly, machine learning models trained on datasets with binary labels enable predictions of continuous metrics that are strongly correlated with antibody affinity and non-specific binding. These models illustrate strong tradeoffs between these two properties, as increases in affinity along the co-optimal (Pareto) frontier require progressive reductions in specificity. Notably, models trained with deep learning features enable prediction of novel antibody mutations that co-optimize affinity and specificity beyond what is possible for the original antibody library. These findings demonstrate the power of machine learning models to greatly expand the exploration of novel antibody sequence space and accelerate the development of highly potent, drug-like antibodies.

Abstract:Therapeutic antibodies must have "drug-like" properties. These include high affinity and specificity for the intended target, biological activity, and additional characteristics now known as "developability properties": long-term stability and resistance to aggregation when in solution, thermodynamic stability to prevent unfolding, high expression yields to facilitate manufacturing, low self-interaction, among others. Sequence-based liabilities may affect one or more of these characteristics. Improving the stability and developability of a lead antibody is typically achieved by modifying its sequence, a time-consuming process that often results in reduced affinity. Here we present a new antibody library format that yields high-affinity binders with drug-like developability properties directly from initial selections, reducing the need for further engineering or affinity maturation. The innovative semi-synthetic design involves grafting natural complementarity-determining regions (CDRs) from human antibodies into scaffolds based on well-behaved clinical antibodies. HCDR3s were amplified directly from B cells, while the remaining CDRs, from which all sequence liabilities had been purged, were replicated from a large next-generation sequencing dataset. By combining two in vitro display techniques, phage and yeast display, we were able to routinely recover a large number of unique, highly developable antibodies against clinically relevant targets with affinities in the subnanomolar to low nanomolar range. Antibody optimization enabled by artificial intelligence predictions of binding affinity and naturalness

Abstract:Traditional antibody optimization approaches involve screening a small subset of the available sequence space, often resulting in drug candidates with suboptimal binding affinity, developability or immunogenicity. Based on two distinct antibodies, we demonstrate that deep contextual language models trained on high-throughput affinity data can quantitatively predict binding of unseen antibody sequence variants. These variants span a KD range of three orders of magnitude over a large mutational space. Our models reveal strong epistatic effects, which highlight the need for intelligent screening approaches. In addition, we introduce the modeling of "naturalness", a metric that scores antibody variants for similarity to natural immunoglobulins. We show that naturalness is associated with measures of drug developability and immunogenicity, and that it can be optimized alongside binding affinity using a genetic algorithm. This approach promises to accelerate and improve antibody engineering, and may increase the success rate in developing novel antibody and related drug candidates.

Abstract:Antibodies are versatile therapeutic molecules that utilize combinatorial sequence diversity to cover a vast fitness landscape. However, designing optimal antibody sequences remains a major challenge. Recent advances in deep learning provide opportunities to address this challenge by learning sequence-function relationships to accurately predict fitness landscapes. These models enable efficient in silico prescreening and optimization of antibody candidates. By focusing experimental efforts on the most promising candidates guided by deep learning predictions, antibodies with optimal properties can be designed more quickly and effectively. Here we present AlphaBind, a domain-specific model that utilizes protein language model embeddings and pre-training on millions of quantitative laboratory measurements of antibody-antigen binding strength to achieve state-of-the-art performance for guided affinity optimization of parental antibodies. We demonstrate that an AlphaBind-powered antibody optimization pipeline can deliver candidates with substantially improved binding affinity across four parental antibodies (some of which were already affinity-matured) and using two different types of training data. Resulting candidates, ranging up to 11 mutations from parental sequence, yield a sequence diversity that allows for optimization of other biophysical characteristics, all while using only a single round of data generation for each parental antibody. Abstract:Abstract Introduction Conventional library-based antibody display can only explore a small fraction of the sequences generated from animal immunization, not even to exhaust the potential sequence diversity that can be turned into antibody therapies. This is because screening for antibody is limited to sequences that can be displayed, which only constitute a subset of the entire sequences generated by B cells, whereas screening for antibody directly from single B cells can be costly. Here, we introduce a novel Artificial Intelligence-enabling tool to navigate antibody discovery from a broader range of search space with reduced cost. We trained a transformer-based model from sequences of an immunized library to cluster the clones and a generative adversarial network (GAN)-based model to generate novel sequences that can be potentially developed into antibody therapies. Background and significance One limitation in the early discovery of antibody is the number of functional candidates that can be selected. Our work provides an AI-enabling tool to discover and generate a panel of antibodies of differentiated binding strengths to a broad range of epitopes to ensure functional coverage. Methods & Results We extracted 104 sequences from the FACS-enriched yeast pool from a fully immunized alpaca (Lama pacos) using Next Generation Sequencing, from which we assembled 103 unique sdAb sequences. We fine-tuned a transformer-based deep learning model, which was previously trained from our dataset containing 100,000 antibody sequences, on such pre-processed sdAb sequences giving representation that correlates to the sequence homology for the clustering of clonal types. We postulate such representation also encodes long-range amino acid interactions in the 3D structure, making the accuracy exceeds the performance of bioinformatics-based primary sequence homology analysis. This process is fully automated and optimized to require minima computational resources. We selected 15 candidates from AI-clustered clonal groups and experimentally measured their binding activity. Kd of 12 candidates were of 10−9 affinity and 1 candidates were of 10−8 affinity, the rest one candidate was non-binding (hence a hit rate of 87%). The large sequence diversity of the CDR3 show these nanobodies are potentially good binders for a wide range of epitopes. We generated a CDR-diversifying virtual library (103) of each binding candidate by training a GAN-based models using the sequences of the same clonal group of the binder sequences. This method incorporates the probability of amino acid residues on each specific location that provides a more precise mutagenesis route than PCR-based affinity maturation. The generated sequences provided a wider CDR sequence diversity for the selection of antibodies of differentiated affinity and epitopes, which could generate candidates of different functionality. Conclusion Antibody discovery is a central step in early drug development that identification of a wide range of functional candidates could increase the success rate and reduce risks in later developments. We built an AI-enabling tool for the searching and generation of functional antibodies from animal immunization library. We believe this technology would help deliver candidates of fine-tuned affinity and functionality.

Abstract:Therapeutic antibody development has become an increasingly popular approach for drug development. To date, antibody therapeutics are largely developed using large scale experimental screens of antibody libraries containing hundreds of millions of antibody sequences. The high cost and difficulty of developing therapeutic antibodies create a pressing need for computational methods to predict antibody properties and create bespoke designs. However, the relationship between antibody sequence and activity is a complex physical process and traditional iterative design approaches rely on large scale assays and random mutagenesis. Deep learning methods have emerged as a promising way to learn antibody property predictors, but predicting antibody properties and target-specific activities depends critically on the choice of antibody representations and data linking sequences to properties is often limited. Existing works have not yet investigated the value, limitations and opportunities of these methods in application to antibody-based drug discovery. In this paper, we present results on a novel SARS-CoV-2 antibody binding dataset and an additional benchmark dataset. We compare three classes of models: conventional statistical sequence models, supervised learning on each dataset independently, and fine-tuning an antibody specific pre-trained language model. Experimental results suggest that self-supervised pretraining of feature representation consistently offers significant improvement in over previous approaches. We also investigate the impact of data size on the model performance, and discuss challenges and opportunities that the machine learning community can address to advance in silico engineering and design of therapeutic antibodies.

Abstract:Antibodies are engineerable quantities in medicine. Learning antibody molecular recognition would enable the design of high affinity binders against nearly any proteinaceous surface. Yet, publicly available experiment antibody sequence-binding datasets may not contain the mutagenic, antigenic, or antibody sequence diversity necessary for deep learning approaches to capture molecular recognition. In part, this is because limited experimental platforms exist for assessing quantitative and simultaneous sequence-function relationships for multiple antibodies. Here we present MAGMA-seq, an integrated technology that combines ultiple nti ens and ultiple ntibodies and determines quantitative biophysical parameters using deep uencing. We demonstrate MAGMA-seq on two pooled libraries comprising mutants of ten different human antibodies spanning light chain gene usage, CDR H3 length, and antigenic targets. We demonstrate the comprehensive mapping of potential antibody development pathways, sequence-binding relationships for multiple antibodies simultaneously, and identification of paratope sequence determinants for binding recognition for broadly neutralizing antibodies (bnAbs). MAGMA-seq enables rapid and scalable antibody engineering of multiple lead candidates because it can measure binding for mutants of many given parental antibodies in a single experiment.

Abstract:To build effective therapeutics, biologists iteratively mutate antibody sequences to improve binding and stability. Proposed mutations can be informed by previous measurements or by learning from large antibody databases to predict only typical antibodies. Unfortunately, the space of typical antibodies is enormous to search, and experiments often fail to find suitable antibodies on a budget. We introduce Clone-informed Bayesian Optimization (CloneBO), a Bayesian optimization procedure that efficiently optimizes antibodies in the lab by teaching a generative model how our immune system optimizes antibodies. Our immune system makes antibodies by iteratively evolving specific portions of their sequences to bind their target strongly and stably, resulting in a set of related, evolving sequences known as a clonal family. We train a large language model, CloneLM, on hundreds of thousands of clonal families and use it to design sequences with mutations that are most likely to optimize an antibody within the human immune system. We propose to guide our designs to fit previous measurements with a twisted sequential Monte Carlo procedure. We show that CloneBO optimizes antibodies substantially more efficiently than previous methods in realistic in silico experiments and designs stronger and more stable binders in in vitro wet lab experiments.

Abstract:Abstract Abs are versatile molecules with the potential to achieve exceptional binding to target Ags, while also possessing biophysical properties suitable for therapeutic drug development. Protein display and directed evolution systems have transformed synthetic Ab discovery, engineering, and optimization, vastly expanding the number of Ab clones able to be experimentally screened for binding. Moreover, the burgeoning integration of high-throughput screening, deep sequencing, and machine learning has further augmented in vitro Ab optimization, promising to accelerate the design process and massively expand the Ab sequence space interrogated. In this Brief Review, we discuss the experimental and computational tools employed in synthetic Ab engineering and optimization. We also explore the therapeutic challenges posed by developing Abs for infectious diseases, and the prospects for leveraging machine learning–guided protein engineering to prospectively design Abs resistant to viral escape.

Abstract:Protein language models (PLMs) based on machine learning have demonstrated impressive success in predicting protein structure and function. However, general-purpose ("foundational") PLMs have limited performance in predicting antibodies due to the latter's hypervariable regions, which do not conform to the evolutionary conservation principles that the models rely on. In this study, we propose a new transfer learning framework called AbMAP, which fine-tunes foundational models for antibody-sequence inputs by supervising on antibody structure and binding specificity examples. Our feature representations accurately predict an antibody's 3D structure, mutational effects on antigen binding, and paratope identification. AbMAP's scalability paves the way for large-scale analyses of human antibody repertoires. AbMAP representations of repertoires reveal a remarkable overlap across individuals, transcending the limits of sequence analyses. Our findings provide compelling evidence for the hypothesis that antibody repertoires of individuals tend to converge towards comparable structural and functional coverage. We validate AbMAP for antibody optimization, applying it to optimize a set of antibodies that bind to a SARS-CoV-2 peptide and obtaining 82% hit-rate and upto 22-fold increase in binding affinity. We anticipate AbMAP will accelerate the efficient design and modeling of antibodies and expedite the discovery of antibody-based therapeutics.

Abstract:Therapeutic antibodies have become one of the most influential therapeutics in modern medicine to fight against infectious pathogens, cancer, and many other diseases. However, experimental screening for highly efficacious targeting antibodies is labor-intensive and of high cost, which is exacerbated by evolving antigen targets under selective pressure such as fast-mutating viral variants. As a proof-of-concept, we developed a machine learning-assisted antibody generation pipeline AbGen that greatly accelerates the screening and re-design of immunoglobulins G (IgGs) against a broad spectrum of SARS-CoV-2 coronavirus variant strains. Our AbGen centers around a novel antibody language model (AbLM) that is pretrained on 12 million generic protein domain sequences and fine-tuned on 4,000+ paired VH-VL sequences, with IgG-specific CDR-masking and VH-VL cross-attention. AbLM provides a latent space of IgG sequence embeddings for AbGen, including (a) landscapes of IgGs' activities in neutralizing the wild-type virus are analyzed through structure prediction for IgG and IgG-antigen (viral protein spike's receptor binding domain, RBD) interactions; and (b) landscapes of IgGs' susceptibility in neutralizing variant viruses are predicted through Gaussian process regression, despite that as few as 14 clinical antibodies' responses to variants of concern are available. The AbGen pipeline was applied to over 1300 IgG sequences we collected from RBD-binding B cells of convalescent patients. With experimental validations, AbGen efficiently prioritized IgG candidates against a broad spectrum of viral variants (wildtype, Delta, and Omicron), preventing the infection of host cells in vitro and hACE2 transgenic mice in vivo. Compared to other existing protein language models that require 10-100 times more model parameters, AbLM improved the precision from around 50% to 75% to predict IgGs with low variant susceptibility. Furthermore, AbGen enables structure-based computational protein redesign for selected IgG clones with single amino acid substitutions at the RBD-binding interface that doubled the IgG blockade efficacy for one of the severe, therapy-resistant strains - Delta (B.1.617). Our work expedites applications of artificial intelligence in antibody screen and re-design combining data-driven protein language models and Kriging for antibody sequence analysis and activity prediction, in synergy with physics-driven protein docking and design for antibody-antigen interface analyses and functional optimization.

Design, Construction, and Validation of a Yeast-Displayed Chemically Expanded Antibody Library

Abstract:In vitro display technologies, exemplified by phage and yeast display, have emerged as powerful platforms for antibody discovery and engineering. However, the identification of antibodies that disrupt target functions beyond binding remains a challenge. In particular, there are very few strategies that support identification and engineering of either protein-based irreversible binders or inhibitory enzyme binders. Expanding the range of chemistries in antibody libraries has the potential to lead to efficient discovery of function-disrupting antibodies. In this work, we describe a yeast display-based platform for the discovery of chemically diversified antibodies. We constructed a billion-member antibody library that supports the presentation of a range of chemistries within antibody variable domains via noncanonical amino acid (ncAA) incorporation and subsequent bioorthogonal click chemistry conjugations. Use of a polyspecific orthogonal translation system enables introduction of chemical groups with various properties, including photo-reactive, proximity-reactive, and click chemistry-enabled functional groups for library screening. We established conjugation conditions that facilitate modification of the full library, demonstrating the feasibility of sorting the full billion-member library in protein-small molecule hybrid format in future work. Here, we conducted initial library screens after introducing O-(2-bromoethyl)tyrosine (OBeY), a weakly electrophilic ncAA capable of undergoing proximity-induced crosslinking to a target. Enrichments against donkey IgG and protein tyrosine phosphatase 1B (PTP1B) each led to the identification of several OBeY-substituted clones that bind to the targets of interest. Flow cytometry analysis on the yeast surface confirmed higher retention of binding for OBeY-substituted clones compared to clones substituted with ncAAs lacking electrophilic side chains after denaturation. However, subsequent crosslinking experiments in solution with ncAA-substituted clones yielded inconclusive results, suggesting that weakly reactive OBeY side chain is not sufficient to drive robust crosslinking in the clones isolated here. Nonetheless, this work establishes a multi-modal, chemically expanded antibody library and demonstrates the feasibility of conducting discovery campaigns in chemically expanded format. This versatile platform offers new opportunities for identifying and characterizing antibodies with properties beyond what is accessible with the canonical amino acids, potentially enabling discovery of new classes of reagents, diagnostics, and even therapeutic leads.

Abstract:Therapeutic antibodies are widely used to treat severe diseases. Most of them alter immune cells and act within the immunological synapse; an essential cell-to-cell interaction to direct the humoral immune response. Although many antibody designs are generated and evaluated, a high-throughput tool for systematic antibody characterization and prediction of function is lacking. Here, we introduce the first comprehensive open-source framework, scifAI (single-cell imaging flow cytometry AI), for preprocessing, feature engineering, and explainable, predictive machine learning on imaging flow cytometry (IFC) data. Additionally, we generate the largest publicly available IFC dataset of the human immunological synapse containing over 2.8 million images. Using scifAI, we analyze class frequency and morphological changes under different immune stimulation. T cell cytokine production across multiple donors and therapeutic antibodies is quantitatively predicted in vitro, linking morphological features with function and demonstrating the potential to significantly impact antibody design. scifAI is universally applicable to IFC data. Given its modular architecture, it is straightforward to incorporate into existing workflows and analysis pipelines, e.g., for rapid antibody screening and functional characterization.

Abstract:There is currently considerable interest in the field of antibody design, and deep learning techniques are now regularly applied to optimise antibody properties such as binding affinity. However, robust baselines within this field have not kept up with recent developments. In this study, we generate a dataset of over 524,000 Trastuzumab variants and use this to show that standard computational methods such as BLOSUM, AbLang, ESM, and Protein-MPNN can be used to design diverse antibody libraries from just a single starting sequence. These novel libraries are predicted to be enriched in binding variants and experimental validation of 700 of these designs is ongoing. We also demonstrate that, even with only a very small number of experimental data points, simple machine learning classifiers can be trained in seconds to accurately pre-screen future designs. This pre-screening maintains library diversity and saves experimental time and money.

Abstract:Developing therapeutic antibodies is a challenging endeavour, often requiring large-scale screening to produce initial binders, that still often require optimisation for developability. We present a computational pipeline for the discovery and design of therapeutic antibody candidates, which incorporates physics- and AI-based methods for the generation, assessment, and validation of developable candidate antibodies against diverse epitopes, via efficient few-shot experimental screens. We demonstrate that these orthogonal methods can lead to promising designs. We evaluated our approach by experimentally testing a small number of candidates against multiple SARS-CoV-2 variants in three different tasks: (i) traversing sequence landscapes of binders, we identify highly sequence dissimilar antibodies that retain binding to the Wuhan strain, (ii) rescuing binding from escape mutations, we show up to 54% of designs gain binding affinity to a new subvariant and (iii) improving developability characteristics of antibodies while retaining binding properties. These results together demonstrate an end-to-end antibody design pipeline with applicability across a wide range of antibody design tasks. We experimentally characterised binding against different antigen targets, developability profiles, and cryo-EM structures of designed antibodies. Our work demonstrates how combined AI and physics computational methods improve productivity and viability of antibody designs.

Abstract:Antibodies offer great potential for the treatment of various diseases. However, the discovery of therapeutic antibodies through traditional wet lab methods is expensive and time-consuming. The use of generative models in designing antibodies therefore holds great promise, as it can reduce the time and resources required. Recently, the class of diffusion models has gained considerable traction for their ability to synthesize diverse and high-quality samples. In their basic form, however, they lack mechanisms to optimize for specific properties, such as binding affinity to an antigen. In contrast, the class of offline Reinforcement Learning (RL) methods has demonstrated strong performance in navigating large search spaces, including scenarios where frequent real-world interaction, such as interaction with a wet lab, is impractical. Our novel method, BetterBodies, which combines Variational Autoencoders (VAEs) with RL guided latent diffusion, is able to generate novel sets of antibody CDRH3 sequences from different data distributions. Using the Absolut! simulator, we demonstrate the improved affinity of our novel sequences to the SARS-CoV spike receptor-binding domain. Furthermore, we reflect biophysical properties in the VAE latent space using a contrastive loss and add a novel Q-function based filtering to enhance the affinity of generated sequences. In conclusion, methods such as ours have the potential to have great implications for real-world biological sequence design, where the generation of novel high-affinity binders is a cost-intensive endeavor.

Abstract:Antibody therapeutics has been extensively studied in drug discovery and development within the past decades. One increasingly popular focus in the antibody discovery pipeline is the optimization step for therapeutic leads. Both traditional methods and in silico approaches aim to generate candidates with high binding affinity against specific target antigens. Traditional in vitro approaches use hybridoma or phage display for candidate selection, and surface plasmon resonance (SPR) for evaluation, while in silico computational approaches aim to reduce the high cost and improve efficiency by incorporating mathematical algorithms and computational processing power in the design process. In the present study, we investigated different graph-based designs for depicting antibody-antigen interactions in terms of antibody affinity prediction using deep learning techniques. While other in silico computations require experimentally determined crystal structures, our study took interest in the capability of sequence-based models for in silico antibody maturation. Our preliminary studies achieved satisfying prediction accuracy on binding affinities comparing to conventional approaches and other deep learning approaches. To further study the antibody-antigen binding specificity, and to simulate the optimization process in real-world scenario, we introduced pairwise prediction strategy. We performed analysis based on both baseline and pairwise prediction results. The resulting prediction and efficiency prove the feasibility and computational efficiency of sequence-based method to be adapted as a scalable industry practice.

Abstract:Protein design plays an important role in recent medical advances from antibody therapy to vaccine design. Typically, exhaustive mutational screens or directed evolution experiments are used for the identification of the best design or for improvements to the wild-type variant. Even with a high-throughput screening on pooled libraries and Next-Generation Sequencing to boost the scale of read-outs, surveying all the variants with combinatorial mutations for their empirical fitness scores is still of magnitudes beyond the capacity of existing experimental settings. To tackle this challenge, in-silico approaches using machine learning to predict the fitness of novel variants based on a subset of empirical measurements are now employed. These machine learning models turn out to be useful in many cases, with the premise that the experimentally determined fitness scores and the amino-acid descriptors of the models are informative. The machine learning models can guide the search for the highest fitness variants, resolve complex epistatic relationships, and highlight bio-physical rules for protein folding. Using machine learning-guided approaches, researchers can build more focused libraries, thus relieving themselves from labor-intensive screens and fast-tracking the optimization process. Here, we describe the current advances in massive-scale variant screens, and how machine learning and mutagenesis strategies can be integrated to accelerate protein engineering. More specifically, we examine strategies to make screens more economical, informative, and effective in discovery of useful variants.

Abstract:Antibody leads must fulfill multiple desirable properties to be clinical candidates. Primarily due to the low throughput in the experimental procedure, the need for such multi-property optimization causes the bottleneck in preclinical antibody discovery and development, because addressing one issue usually causes another. We developed a reinforcement learning (RL) method, named AB-Gen, for antibody library design using a generative pre-trained Transformer (GPT) as the policy network of the RL agent. We showed that this model can learn the antibody space of heavy chain complementarity determining region 3 (CDRH3) and generate sequences with similar property distributions. Besides, when using human epidermal growth factor receptor-2 (HER2) as the target, the agent model of AB-Gen was able to generate novel CDRH3 sequences that fulfill multi-property constraints. 509 generated sequences were able to pass all property filters and three highly conserved residues were identified. The importance of these residues was further demonstrated by molecular dynamics simulations, which consolidated that the agent model was capable of grasping important information in this complex optimization task. Overall, the AB-Gen method is able to design novel antibody sequences with an improved success rate than the traditional propose-then-filter approach. It has the potential to be used in practical antibody design, thus empowering the antibody discovery and development process.
