Abstract:Safety is a main reason for drug failures, and therefore, the detection of compound toxicity and potential adverse effects in the early stage of drug development is highly desirable. However, accurate prediction of many toxicity endpoints is extremely challenging due to low accessibility of sufficient and reliable toxicity data, as well as complicated and diversified mechanisms related to toxicity. In this study, we proposed the novel multitask graph attention (MGA) framework to learn the regression and classification tasks simultaneously. MGA has shown excellent predictive power on 33 toxicity data sets and has the capability to extract general toxicity features and generate customized toxicity fingerprints. Abstract:Predictive modeling of toxicity is a crucial step in the drug discovery pipeline. It can help filter out molecules with a high probability of failing in the early stages of de novo drug design. Thus, several machine learning (ML) models have been developed to predict the toxicity of molecules by combining classical ML techniques or deep neural networks with well-known molecular representations such as fingerprints or 2D graphs. But the more natural, accurate representation of molecules is expected to be defined in physical 3D space like in ab initio methods. Recent studies successfully used equivariant graph neural networks (EGNNs) for representation learning based on 3D structures to predict quantum-mechanical properties of molecules. Inspired by this, we investigated the performance of EGNNs to construct reliable ML models for toxicity prediction. We used the equivariant transformer (ET) model in TorchMD-NET for this. Eleven toxicity data sets taken from MoleculeNet, TDCommons, and ToxBenchmark have been considered to evaluate the capability of ET for toxicity prediction. Our results show that ET adequately learns 3D representations of molecules that can successfully correlate with toxicity activity, achieving good accuracies on most data sets comparable to state-of-the-art models. We also test a physicochemical property, namely, the total energy of a molecule, to inform the toxicity prediction with a physical prior. However, our work suggests that these two properties can not be related. We also provide an attention weight analysis for helping to understand the toxicity prediction in 3D space and thus increase the explainability of the ML model. In summary, our findings offer promising insights considering 3D geometry information via EGNNs and provide a straightforward way to integrate molecular conformers into ML-based pipelines for predicting and investigating toxicity prediction in physical space. We expect that in the future, especially for larger, more diverse data sets, EGNNs will be an essential tool in this domain.

Abstract:Oral food intake during labor was raised as a risk factor for gastriccontent aspiration in the 1940s, if a general anesthetic were required during labor. Nil by mouth policies were introduced since then in to reduce pulmonary aspiration after general anesthesia. However, ‘‘nil by mouth’’ has been challenged for more than a decade by clinicians, particularly midwives, due to lack of evidence to support that this policy is beneficial. Many midwives are concerned that fasting laboring women may lengthen labor duration, subsequently increase medical intervention, and compromise birth outcomes, based on theoretical metabolic principles and psychologic benefits. Available surveys have shown huge variation in both practice and policies regarding feeding and drinking in labor, despite a number of researchers conducting studies to investigate the influence of restricting or not restricting oral intake on laboring women. The sample sizes were insufficient and the results in conflict. A more liberal management with respect to oral food intake in labor has been observed among many labor wards and birth units in the United Kingdom, the Netherlands, and Australia. The maternal mortality rate due to Mendelson syndrome in countries with such a liberal policy, however, is no higher than in countries where a restrictive policy is advocated. In the meantime, the improvements in obstetric anesthetic practice over the last 50 years have greatly contributed to the decline and disappearance of pulmonary aspiration on labor wards. Pulmonary aspiration is so rare it is an impossible end point to investigate even by large multicenter clinical trials. Abstract:The peritoneal mast cells of rat (Wistar X August) F1 were incubated with purified mouse IgE antibodies and then challenged (in the presence of 50% D2O) with antigen, anti-mouse IgE and concanavalin A. It was found that incubation of mast cells with IgE antibodies led to different level of cell sensitization (in mast cells from different rats), expressed in antigen-induced histamine release (0-52%). Moreover, a) significant antigen-induced histamine release was usually accompanied by high Con A- and anti-IgE-induced histamine release from these cells; the magnitude of release was comparable to Con A- and anti-IgE-induced release from control, nonsensitized cells of the same rat; b) low antigen-induced histamine release was accompanied by the decrease of Con A- and anti-IgE-induced release, as compared to the release from control cells. This fall of reactivity to Con A and anti-IgE was statistically significant and was irreversible during 120 min.
Multimodal Representation Learning via Graph Isomorphism Network for Toxicity Multitask Learning

Abstract:Toxicity is paramount for comprehending compound properties, particularly in the early stages of drug design. Due to the diversity and complexity of toxic effects, it became a challenge to compute compound toxicity tasks. To address this issue, we propose a multimodal representation learning model, termed multimodal graph isomorphism network (MMGIN), to address this challenge for compound toxicity multitask learning. Based on fingerprints and molecular graphs of compounds, our MMGIN model incorporates a multimodal representation learning model to acquire a comprehensive compound representation. This model adopts a two-channel structure to independently learn fingerprint representation and molecular graph representation. Subsequently, two feedforward neural networks utilize the learned multimodal compound representation to perform multitask learning, encompassing compound toxicity classification and multiple compound category classification simultaneously. To test the effectiveness of our model, we constructed a novel data set, termed the compound toxicity multitask learning (CTMTL) data set, derived from the TOXRIC data set. We compare our MMGIN model with other representative machine learning and deep learning models on the CTMTL and Tox21 data sets. The experimental results demonstrate significant advancements achieved by our MMGIN model. Furthermore, the ablation study underscores the effectiveness of the introduced fingerprints, molecular graphs, the multimodal representation learning model, and the multitask learning model, showcasing the model's superior predictive capability and robustness.

Abstract:Abstract Motivation Accurate prediction of acute dermal toxicity (ADT) is essential for the safe and effective development of contact drugs. Currently, graph neural networks, a form of deep learning technology, accurately model the structure of compound molecules, enhancing predictions of their ADT. However, many existing methods emphasize atom-level information transfer and overlook crucial data conveyed by molecular bonds and their interrelationships. Additionally, these methods often generate “equal” node representations across the entire graph, failing to accentuate “important” substructures like functional groups, pharmacophores, and toxicophores, thereby reducing interpretability. Results We introduce a novel model, GraphADT, utilizing structure remapping and multi-view graph pooling (MVPool) technologies to accurately predict compound ADT. Initially, our model applies structure remapping to better delineate bonds, transforming “bonds” into new nodes and “bond-atom-bond” interactions into new edges, thereby reconstructing the compound molecular graph. Subsequently, we use MVPool to amalgamate data from various perspectives, minimizing biases inherent to single-view analyses. Following this, the model generates a robust node ranking collaboratively, emphasizing critical nodes or substructures to enhance model interpretability. Lastly, we apply a graph comparison learning strategy to train both the original and structure remapped molecular graphs, deriving the final molecular representation. Experimental results on public datasets indicate that the GraphADT model outperforms existing state-of-the-art models. The GraphADT model has been demonstrated to effectively predict compound ADT, offering potential guidance for the development of contact drugs and related treatments. An Evolved Transformer Model for ADME/Tox Prediction

Abstract:Drug discovery aims to keep fueling new medicines to cure and palliate many ailments and some untreatable diseases that still afflict humanity. The ADME/Tox (absorption, distribution, metabolism, excretion/toxicity) properties of candidate drug molecules are key factors that determine the safety, uptake, elimination, metabolic behavior and effectiveness of drug research and development. The predictive technique of ADME/Tox drastically reduces the fraction of pharmaceutics-related failure in the early stages of drug development. Driven by the expectation of accelerated timelines, reduced costs and the potential to reveal hidden insights from vast datasets, artificial intelligence techniques such as Graphormer are showing increasing promise and usefulness to perform custom models for molecule modeling tasks. However, Graphormer and other transformer-based models do not consider the molecular fingerprint, as well as the physicochemicals that have been proved effective in traditional computational drug research. Here, we propose an enhanced model based on Graphormer which uses a tree model that fully integrates some known information and achieves better prediction and interpretability. More importantly, the model achieves new state-of-the-art results on ADME/Tox properties prediction benchmarks, surpassing several challenging models. Experimental results demonstrate an average SMAPE (Symmetric Mean Absolute Percentage Error) of 18.9 and a PCC (Pearson Correlation Coefficient) of 0.86 on ADME/Tox prediction test sets. These findings highlight the efficacy of our approach and its potential to enhance drug discovery processes. By leveraging the strengths of Graphormer and incorporating additional molecular descriptors, our model offers improved predictive capabilities, thus contributing to the advancement of ADME/Tox prediction in drug development. The integration of various information sources further enables better interpretability, aiding researchers in understanding the underlying factors influencing the predictions. Overall, our work demonstrates the potential of our enhanced model to expedite drug discovery, reduce costs, and enhance the success rate of our pharmaceutical development efforts.

Abstract:Modern nanotechnology provides efficient and cost-effective nanomaterials (NMs). The increasing usage of NMs arises great concerns regarding nanotoxicity in humans. Traditional animal testing of nanotoxicity is expensive and time-consuming. Modeling studies using machine learning (ML) approaches are promising alternatives to direct evaluation of nanotoxicity based on nanostructure features. However, NMs, including two-dimensional nanomaterials (2DNMs) such as graphenes, have complex structures making them difficult to annotate and quantify the nanostructures for modeling purposes. To address this issue, we constructed a virtual graphenes library using nanostructure annotation techniques. The irregular graphene structures were generated by modifying virtual nanosheets. The nanostructures were digitalized from the annotated graphenes. Based on the annotated nanostructures, geometrical nanodescriptors were computed using Delaunay tessellation approach for ML modeling. The partial least square regression (PLSR) models for the graphenes were built and validated using a leave-one-out cross-validation (LOOCV) procedure. The resulted models showed good predictivity in four toxicity-related endpoints with the coefficient of determination (R 2 ) ranging from 0.558 to 0.822. This study provides a novel nanostructure annotation strategy that can be applied to generate high-quality nanodescriptors for ML model developments, which can be widely applied to nanoinformatics studies of graphenes and other NMs.

Graph Attention Network Model with Defined Applicability Domains for Screening PBT Chemicals.

Abstract:In silico models for screening environmentally persistent, bio-accumulative, and toxic (PBT) substances are necessary for sound management of chemicals. Due to the complex structure-activity landscapes (SALs) on the PBT attributes, previous models for screening PBT chemicals lack either applicability domain (AD) characterizations or interpretability, restricting their applications. Herein, graph attention networks (GATs), a novel neural network architecture, were introduced to construct models for screening PBT chemicals. Results show that the GAT model not only outperformed those in previous studies but also exhibited interpretability since it optimizes attention weight parameters (PAW) that indicate contributions of each atom to the PBT attributes. An AD characterization termed ADFP-AC, which considers both molecular fingerprint (FP) similarities and compounds at activity cliffs (ACs) of SALs, was proposed to describe the ADs, which further assured the performance of the GAT model. Eight previously unidentified classes of compounds were identified as PBT chemicals from the Inventory of Existing Chemical Substances in China. The GAT model together with the ADFP-AC characterization may serve as efficient tools for screening PBT chemicals, and the modeling methodology can be applied to other physicochemical, environmental, behavioral, and toxicological parameters of chemicals that are necessary for their risk assessment and management.

Molecular Graph Transformer: Stepping Beyond ALIGNN Into Long-Range Interactions

Abstract:Graph Neural Networks (GNNs) have revolutionized material property prediction by learning directly from the structural information of molecules and materials. However, conventional GNN models rely solely on local atomic interactions, such as bond lengths and angles, neglecting crucial longrange electrostatic forces that aect certain properties. To address this, we introduce the Molecular Graph Transformer (MGT), a novel GNN architecture that combines local attention mechanisms with message passing on both bond graphs and their line graphs, explicitly capturing long-range interactions. Benchmarking on MatBench and Quantum MOF (QMOF) datasets demonstrates that MGT's improved understanding of electrostatic interactions signicantly enhances the prediction accuracy of properties like exfoliation energy and refractive index, while maintaining state-of-theart performance on all other properties. This breakthrough paves the way for the development of highly accurate and efficient materials design tools across diverse applications. Graph Transformer Foundation Model for modeling ADMET properties

Abstract:Pre-trained on vast datasets, foundation models demonstrate strong generalization across different tasks, particularly in natural language processing and computer vision. This study explores the potential of applying foundation models to the domain of ADMET (Absorption, Distribution, Metabolism, Excretion, and Toxicity) property prediction, a critical task in early-stage drug discovery. We present a Graph Transformer Foundation Model (GTFM) that combines the strengths of graph neural networks (GNNs) and transformer architectures to model molecular graphs. We use self-supervised learning (SSL) to extract useful representations from large unlabeled datasets by predicting masked nodes/edges and the Joint Embedding Predictive Architecture (JEPA). The latter demonstrates superior performance in most tasks by learning robust and predictive features from molecular graphs. The GTFM is benchmarked against classical machine learning models using predefined molecular descriptors. The results demonstrate that the GTFM, especially when employing JEPA, outperforms classical approaches for ADMET property prediction in 8 out of 19 classification and 5 out of 9 regression tasks, being comparable in the rest. This shows foundation models, specifically GTFM, as a promising approach for ADMET modeling, providing a scalable and versatile solution for drug discovery applications.

Abstract:The evaluation of absorption, distribution, metabolism, exclusion, and toxicity (ADMET) properties plays a key role in a variety of domains including industrial chemicals, agrochemicals, cosmetics, environmental science, food chemistry, and particularly drug development. Since molecules are often intrinsically described as molecular graphs, graph neural networks have recently been studied to improve the prediction of ADMET properties. Among many graph neural networks published in recent years, Graph Isomorphism Network (GIN) is a relatively recent and very promising one. In this paper, we propose an enhanced GIN, called MolGIN, via exploiting the bond features and differences influence of the atom neighbors to end-to-end predict ADMET properties. Based on GIN, MolGIN concatenates the bond feature together with node feature in the feature aggregator and applies a gate unit to adjust the atomic neighborhood weights to map the differences in the interaction strength between the central atom and its neighbors, such that more meaningful structural patterns of molecules can be explored toward better molecular modeling. Extensive experiments were conducted on seven public datasets to evaluate MolGIN against four baseline models with benchmark metrics. Experimental results of MolGIN were also compared with state-of-the-art results published in the last three years on each dataset. Experimental results in terms of RMSE and AUC show that MolGIN significantly boosts the prediction performance of GIN and markedly outperforms the baseline models, and achieves comparable or superior performance to state-of-the-art results.
HiGNN: Hierarchical Informative Graph Neural Networks for Molecular Property Prediction Equipped with Feature-Wise Attention

Abstract:Elucidating and accurately predicting the druggability and bioactivities of molecules plays a pivotal role in drug design and discovery and remains an open challenge. Recently, graph neural networks (GNN) have made remarkable advancements in graph-based molecular property prediction. However, current graph-based deep learning methods neglect the hierarchical information of molecules and the relationships between feature channels. In this study, we propose a well-designed hierarchical informative graph neural networks framework (termed HiGNN) for predicting molecular property by utilizing a co-representation learning of molecular graphs and chemically synthesizable BRICS fragments. Furthermore, a plug-and-play feature-wise attention block is first designed in HiGNN architecture to adaptively recalibrate atomic features after the message passing phase. Extensive experiments demonstrate that HiGNN achieves state-of-the-art predictive performance on many challenging drug discovery-associated benchmark datasets. In addition, we devise a molecule-fragment similarity mechanism to comprehensively investigate the interpretability of HiGNN model at the subgraph level, indicating that HiGNN as a powerful deep learning tool can help chemists and pharmacists identify the key components of molecules for designing better molecules with desired properties or functions. Graph Kernel Learning for Predictive Toxicity Models

Abstract:Graph-driven techniques have been widely used in chemoinformatics and bioinformatics. It is of a great beneficial to develop toxicity prediction models. However, toxicity mechanisms are so complicated that they cannot be well explained. Many toxicity-related molecular features have been designed or explored, and the stacking ensemble strategies of machine learning models have been often used to boost toxicity predictive power. Herein, we review graph kernel learning (GKL) techniques for predictive toxicity models. These GKL techniques are fully graph data-driven, involving composed of graph kernels, graph neural networks, and graph embeddings. We briefly introduce the fundamental elements and developments of the GKL techniques in chemoinformatics. We systematically collect and evaluate the performance of the GKL methods on the public toxicity data sets. Consequently, we discuss applications, challenges, and perspectives about the GKL techniques for toxicity-related problems. We hope this chapter could help better understand and guide applications of GKL in solving computational toxicity problems.
Multi-task aquatic toxicity prediction model based on multi-level features fusion

Abstract:Introduction: With the escalating menace of organic compounds in environmental pollution imperiling the survival of aquatic organisms, the investigation of organic compound toxicity across diverse aquatic species assumes paramount significance for environmental protection. Understanding how different species respond to these compounds helps assess the potential ecological impact of pollution on aquatic ecosystems as a whole. Compared with traditional experimental methods, deep learning methods have higher accuracy in predicting aquatic toxicity, faster data processing speed and better generalization ability. Objectives: This article presents ATFPGT-multi, an advanced multi-task deep neural network prediction model for organic toxicity. Methods: The model integrates molecular fingerprints and molecule graphs to characterize molecules, enabling the simultaneous prediction of acute toxicity for the same organic compound across four distinct fish species. Furthermore, to validate the advantages of multi-task learning, we independently construct prediction models, named ATFPGT-single, for each fish species. We employ cross-validation in our experiments to assess the performance and generalization ability of ATFPGT-multi. Results: The experimental results indicate, first, that ATFPGT-multi outperforms ATFPGT-single on four fish datasets with AUC improvements of 9.8%, 4%, 4.8%, and 8.2%, respectively, demonstrating the superiority of multi-task learning over single-task learning. Furthermore, in comparison with previous algorithms, ATFPGT-multi outperforms comparative methods, emphasizing that our approach exhibits higher accuracy and reliability in predicting aquatic toxicity. Moreover, ATFPGT-multi utilizes attention scores to identify molecular fragments associated with fish toxicity in organic molecules, as demonstrated by two organic molecule examples in the main text, demonstrating the interpretability of ATFPGT-multi. Conclusion: In summary, ATFPGT-multi provides important support and reference for the further development of aquatic toxicity assessment. Abstract:The accurate prediction of drug-target affinity (DTA) is a crucial step in drug discovery and design. Traditional experiments are very expensive and time-consuming. Recently, deep learning methods have achieved notable performance improvements in DTA prediction. However, one challenge for deep learning-based models is appropriate and accurate representations of drugs and targets, especially the lack of effective exploration of target representations. Another challenge is how to comprehensively capture the interaction information between different instances, which is also important for predicting DTA. In this study, we propose AttentionMGT-DTA, a multi-modal attention-based model for DTA prediction. AttentionMGT-DTA represents drugs and targets by a molecular graph and binding pocket graph, respectively. Two attention mechanisms are adopted to integrate and interact information between different protein modalities and drug-target pairs. The experimental results showed that our proposed model outperformed state-of-the-art baselines on two benchmark datasets. In addition, AttentionMGT-DTA also had high interpretability by modeling the interaction strength between drug atoms and protein residues. Abstract:Informative representation of molecules is a crucial prerequisite in AI-driven drug design and discovery. Pharmacophore information including functional groups and chemical reactions can indicate molecular properties, which have not been fully exploited by prior atom-based molecular graph representation. To obtain a more informative representation of molecules for better molecule property prediction, we propose the Pharmacophoric-constrained Heterogeneous Graph Transformer (PharmHGT). We design a pharmacophoric-constrained multi-views molecular representation graph, enabling PharmHGT to extract vital chemical information from functional substructures and chemical reactions. With a carefully designed pharmacophoric-constrained multi-view molecular representation graph, PharmHGT can learn more chemical information from molecular functional substructures and chemical reaction information. Extensive downstream experiments prove that PharmHGT achieves remarkably superior performance over the state-of-the-art models the performance of our model is up to 1.55% in ROC-AUC and 0.272 in RMSE higher than the best baseline model) on molecular properties prediction. The ablation study and case study show that our proposed molecular graph representation method and heterogeneous graph transformer model can better capture the pharmacophoric structure and chemical information features. Further visualization studies also indicated a better representation capacity achieved by our model.

Abstract:Introduction: Given the direct association with malignant ventricular arrhythmias, cardiotoxicity is a major concern in drug design. In the past decades, computational models based on the quantitative structure–activity relationship have been proposed to screen out cardiotoxic compounds and have shown promising results. The combination of molecular fingerprint and the machine learning model shows stable performance for a wide spectrum of problems; however, not long after the advent of the graph neural network (GNN) deep learning model and its variant (e.g., graph transformer), it has become the principal way of quantitative structure–activity relationship-based modeling for its high flexibility in feature extraction and decision rule generation. Despite all these progresses, the expressiveness (the ability of a program to identify non-isomorphic graph structures) of the GNN model is bounded by the WL isomorphism test, and a suitable thresholding scheme that relates directly to the sensitivity and credibility of a model is still an open question. Methods: In this research, we further improved the expressiveness of the GNN model by introducing the substructure-aware bias by the graph subgraph transformer network model. Moreover, to propose the most appropriate thresholding scheme, a comprehensive comparison of the thresholding schemes was conducted. Results: Based on these improvements, the best model attains performance with 90.4% precision, 90.4% recall, and 90.5% F1-score with a dual-threshold scheme (active: <1μM ; non-active: >30μM ). The improved pipeline (graph subgraph transformer network model and thresholding scheme) also shows its advantages in terms of the activity cliff problem and model interpretability.

Abstract:At the early stages of the drug discovery, molecule toxicity prediction is crucial to excluding drug candidates that are likely to fail in clinical trials. In this paper, we presented a novel molecular representation method and developed a corresponding deep learning-based framework called TOP (the abbreviation of TOxicity Prediction). TOP integrates specifically designed data preprocessing methods, an RNN based on bidirectional gated recurrent unit (BiGRU), and fully connected neural networks for end-to-end molecular representation learning and chemical toxicity prediction. TOP can automatically learn a mixed molecular representation from not only SMILES contextual information that describes the molecule structure, but also physiochemical properties. Therefore, TOP can overcome the drawbacks of existing methods that use either of them, thus greatly promotes toxicity prediction accuracy. We conducted extensive experiments over 14 classic toxicity prediction tasks on three different benchmark datasets, including balanced and imbalanced ones. The results show that, with the help of the novel molecular representation method, TOP significantly outperforms not only three baseline machine learning methods, but also five state-of-the-art methods.

Abstract:Molecular representation learning (MRL) is essential in certain applications including drug discovery and life science. Despite advancements in multiview and multimodal learning in MRL, existing models have explored only a limited range of perspectives, and the fusion of different views and modalities in MRL remains underexplored. Besides, obtaining the geometric conformer of molecules is not feasible in many tasks due to the high computational cost. Designing a general-purpose pertaining model for MRL is worthwhile yet challenging. This paper proposes a novel graph Transformer pretraining framework with fusion of node and graph views, along with the 2D topology and 3D geometry modalities of molecules, called MolGT. This MolGT model integrates node-level and graph-level pretext tasks on 2D topology and 3D geometry, leveraging a customized modality-shared graph Transformer that has versatility regarding parameter efficiency and knowledge sharing across modalities. Moreover, MolGT can produce implicit 3D geometry by leveraging contrastive learning between 2D topological and 3D geometric modalities. We provide extensive experiments and in-depth analyses, verifying that MolGT can (1) indeed leverage multiview and multimodal information to represent molecules accurately, and (2) infer nearly identical results using 2D molecules without requiring the expensive computation of generating conformers.
