Abstract:Atomistic or ab-initio molecular dynamics simulations are widely used to predict thermodynamics and kinetics and relate them to molecular structure. A common approach to go beyond the time- and length-scales accessible with such computationally expensive simulations is the definition of coarse-grained molecular models. Existing coarse-graining approaches define an effective interaction potential to match defined properties of high-resolution models or experimental data. In this paper, we reformulate coarse-graining as a supervised machine learning problem. We use statistical learning theory to decompose the coarse-graining error and cross-validation to select and compare the performance of different models. We introduce CGnets, a deep learning approach, that learns coarse-grained free energy functions and can be trained by a force matching scheme. CGnets maintain all physically relevant invariances and allow one to incorporate prior physics knowledge to avoid sampling of unphysical structures. We show that CGnets can capture all-atom explicit-solvent free energy surfaces with models using only a few coarse-grained beads and no solvent, while classical coarse-graining methods fail to capture crucial features of the free energy surface. Thus, CGnets are able to capture multi-body terms that emerge from the dimensionality reduction.

Abstract:A hallmark of meso-scale interfacial fluids is the multi-faceted, scale-dependent interfacial energy, which often manifests different characteristics across the molecular and continuum scale. The multi-scale nature imposes a challenge to construct reliable coarse-grained (CG) models, where the CG potential function needs to faithfully encode the many-body interactions arising from the unresolved atomistic interactions and account for the heterogeneous density distributions across the interface. We construct the CG models of both single- and two-component polymeric fluid systems based on the recently developed deep coarse-grained potential [Zhang et al. , J. Chem. Phys. 149 , 034101 (2018)] scheme, where each polymer molecule is modeled as a CG particle. By only using the training samples of the instantaneous force under the thermal equilibrium state, the constructed CG models can accurately reproduce both the probability density function of the void formation in bulk and the spectrum of the capillary wave across the fluid interface. More importantly, the CG models accurately predict the volume-to-area scaling transition for the apolar solvation energy, illustrating the effectiveness to probe the meso-scale collective behaviors encoded with molecular-level fidelity.

Abstract:Exploring mesoscopic physical phenomena has always been a challenge for brute-force all-atom molecular dynamics simulations. Although recent advances in computing hardware have improved the accessible length scales, reaching mesoscopic timescales is still a significant bottleneck. Coarse-graining of all-atom models allows robust investigation of mesoscale physics with a reduced spatial and temporal resolution but preserves desired structural features of molecules, unlike continuum-based methods. Here, we present a hybrid bond-order coarse-grained forcefield (HyCG) for modeling mesoscale aggregation phenomena in liquid–liquid mixtures. The intuitive hybrid functional form of the potential offers interpretability to our model, unlike many machine learning based interatomic potentials. We parameterize the potential with the continuous action Monte Carlo Tree Search (cMCTS) algorithm, a reinforcement learning (RL) based global optimizing scheme, using training data from all-atom simulations. The resulting RL-HyCG correctly describes mesoscale critical fluctuations in binary liquid–liquid extraction systems. cMCTS, the RL algorithm, accurately captures the mean behavior of various geometrical properties of the molecule of interest, which were excluded from the training set. The developed potential model along with the RL-based training workflow could be applied to explore a variety of other mesoscale physical phenomena that are typically inaccessible to all-atom molecular dynamics simulations.

Thermodynamically Informed Multimodal Learning of High-Dimensional Free Energy Models in Molecular Coarse Graining

Abstract:We present a differentiable formalism for learning free energies that is capable of capturing arbitrarily complex model dependencies on coarse-grained coordinates and finite-temperature response to variation of general system parameters. This is done by endowing models with explicit dependence on temperature and parameters and by exploiting exact differential thermodynamic relationships between the free energy, ensemble averages, and response properties. Formally, we derive an approach for learning high-dimensional cumulant generating functions using statistical estimates of their derivatives, which are observable cumulants of the underlying random variable. The proposed formalism opens ways to resolve several outstanding challenges in bottom-up molecular coarse graining dealing with multiple minima and state dependence. This is realized by using additional differential relationships in the loss function to significantly improve the learning of free energies, while exactly preserving the Boltzmann distribution governing the corresponding fine-grain all-atom system. As an example, we go beyond the standard force-matching procedure to demonstrate how leveraging the thermodynamic relationship between free energy and values of ensemble averaged all-atom potential energy improves the learning efficiency and accuracy of the free energy model. The result is significantly better sampling statistics of structural distribution functions. The theoretical framework presented here is demonstrated via implementations in both kernel-based and neural network machine learning regression methods and opens new ways to train accurate machine learning models for studying thermodynamic and response properties of complex molecular systems.

Abstract:Gradient-domain machine learning (GDML) is an accurate and efficient approach to learn a molecular potential and associated force field based on the kernel ridge regression algorithm. Here, we demonstrate its application to learn an effective coarse-grained (CG) model from all-atom simulation data in a sample efficient manner. The CG force field is learned by following the thermodynamic consistency principle, here by minimizing the error between the predicted CG force and the all-atom mean force in the CG coordinates. Solving this problem by GDML directly is impossible because coarse-graining requires averaging over many training data points, resulting in impractical memory requirements for storing the kernel matrices. In this work, we propose a data-efficient and memory-saving alternative. Using ensemble learning and stratified sampling, we propose a 2-layer training scheme that enables GDML to learn an effective CG model. We illustrate our method on a simple biomolecular system, alanine dipeptide, by reconstructing the free energy landscape of a CG variant of this molecule. Our novel GDML training scheme yields a smaller free energy error than neural networks when the training set is small, and a comparably high accuracy when the training set is sufficiently large.

Abstract:Machine learning force fields (MLFFs) are gradually evolving towards enabling molecular dynamics simulations of molecules and materials with ab initio accuracy but at a small fraction of the computational cost. However, several challenges remain to be addressed to enable predictive MLFF simulations of realistic molecules, including: (1) developing efficient descriptors for non-local interatomic interactions, which are essential to capture long-range molecular fluctuations, and (2) reducing the dimensionality of the descriptors in kernel methods (or a number of parameters in neural networks) to enhance the applicability and interpretability of MLFFs. Here we propose an automatized approach to substantially reduce the number of interatomic descriptor features while preserving the accuracy and increasing the efficiency of MLFFs. To simultaneously address the two stated challenges, we illustrate our approach on the example of the global GDML MLFF; however, our methodology can be equally applied to other models. We found that non-local features (atoms separated by as far as 15$~\r{A}$ in studied systems) are crucial to retain the overall accuracy of the MLFF for peptides, DNA base pairs, fatty acids, and supramolecular complexes. Interestingly, the number of required non-local features in the reduced descriptors becomes comparable to the number of local interatomic features (those below 5$~\r{A}$). These results pave the way to constructing global molecular MLFFs whose cost increases linearly, instead of quadratically, with system size.
Learning data efficient coarse-grained molecular dynamics from forces and noise

Abstract:Machine-learned coarse-grained (MLCG) molecular dynamics is a promising option for modeling biomolecules. However, MLCG models currently require large amounts of data from reference atomistic molecular dynamics or substantial computation for training. Denoising score matching -- the technology behind the widely popular diffusion models -- has simultaneously emerged as a machine-learning framework for creating samples from noise. Models in the first category are often trained using atomistic forces, while those in the second category extract the data distribution by reverting noise-based corruption. We unify these approaches to improve the training of MLCG force-fields, reducing data requirements by a factor of 100 while maintaining advantages typical to force-based parameterization. The methods are demonstrated on proteins Trp-Cage and NTL9 and published as open-source code.

However, the simulation of large systems solely through ML methods (such as those based on neural network potentials) is still a challenge. In this context, one of the most promising frameworks for integrating ML schemes in the simulation of complex molecular systems are the so-called ML/MM methods. These multiscale approaches combine ML methods with classical force fields (MM), in the same spirit as the successful hybrid quantum mechanics-molecular mechanics methods (QM/MM). The key issue for such ML/MM methods is an adequate description of the coupling between the region of the system described by ML and the region described at the MM level. In the context of QM/MM schemes, the main ingredient of the interaction is electrostatic, and the state of the art is the so-called electrostatic-embedding. In this study, we analyze the quality of simpler mechanical embedding-based approaches, specifically focusing on their application within a ML/MM framework utilizing atomic partial charges derived in vacuo. Taking as reference electrostatic embedding calculations performed at a QM(DFT)/MM level, we explore different atomic charges schemes, as well as a polarization correction computed using atomic polarizabilites. Our benchmark data set comprises a set of about 80k small organic structures from the ANI-1x and ANI-2x databases, solvated in water. The results suggest that the minimal basis iterative stockholder (MBIS) atomic charges yield the best agreement with the reference coupling energy. Remarkable enhancements are achieved by including a simple polarization correction.

Abstract:The use of machine learning techniques in computational chemistry has gained significant momentum since large molecular databases are now readily available. Predictions of molecular properties using machine learning have advantages over the traditional quantum mechanics calculations because they can be cheaper computationally without losing the accuracy. We present a new extrapolatable and explainable molecular representation based on bonds, angles and dihedrals that can be used to train machine learning models. The trained models can accurately predict the electronic energy and the free energy of small organic molecules with atom types C, H N and O, with a mean absolute error of 1.2 kcal mol -1 . The models can be extrapolated to larger organic molecules with an average error of less than 3.7 kcal mol -1 for 10 or fewer heavy atoms, which represent a chemical space two orders of magnitude larger. The rapid energy predictions of multiple molecules, up to 7 times faster than previous ML models of similar accuracy, has been achieved by sampling geometries around the potential energy surface minima. Therefore, the input geometries do not have to be located precisely on the minima and we show that accurate density functional theory energy predictions can be made from force-field optimised geometries with a mean absolute error 2.5 kcal mol -1 .

Abstract:Dynamics of flexible molecules are often determined by an interplay between local chemical bond fluctuations and conformational changes driven by long-range electrostatics and van der Waals interactions. This interplay between interactions yields complex potential-energy surfaces (PES) with multiple minima and transition paths between them. In this work, we assess the performance of state-of-the-art Machine Learning (ML) models, namely sGDML, SchNet, GAP/SOAP, and BPNN for reproducing such PES, while using limited amounts of reference data. As a benchmark, we use the cis to trans thermal relaxation in an azobenzene molecule, where at least three different transition mechanisms should be considered. Although GAP/SOAP, SchNet, and sGDML models can globally achieve chemical accuracy of 1 kcal mol-1 with fewer than 1000 training points, predictions greatly depend on the ML method used as well as the local region of the PES being sampled. Within a given ML method, large differences can be found between predictions of close-to-equilibrium and transition regions, as well as for different transition mechanisms. We identify key challenges that the ML models face in learning long-range interactions and the intrinsic limitations of commonly used atom-based descriptors. All in all, our results suggest switching from learning the entire PES within a single model to using multiple local models with optimized descriptors, training sets, and architectures for different parts of complex PES.

Abstract:This work presents a framework governing the development of an efficient, accurate, and transferable coarse-grained (CG) model of a polyether material. The framework combines bottom-up and top-down approaches of coarse-grained model parameters by integrating machine learning (ML) with optimization algorithms. In the bottom-up approach, bonded interactions of the CG model are optimized using deep neural networks (DNN), where atomistic bonded distributions are matched. In the top-down approach, optimization of nonbonded parameters is accomplished by reproducing the temperature-dependent experimental density. We demonstrate that developed framework addresses the thermodynamic consistency and transferability issues associated with the classical coarse-graining approaches. The efficiency and transferability of the CG model is demonstrated through accurate predictions of chain statistics, the limiting behavior of the glass transition temperature, diffusion, and stress relaxation, where none were included in the parametrization process. The accuracy of the predicted properties are evaluated in context of molecular theories and available experimental data.

Hierarchical Transfer Learning: An Agile and Equitable Strategy for Machine-Learning Interatomic Models

Abstract:Machine-learned interatomic models have growing in popularity due to their ability to afford near quantum-accurate predictions for complex phenomena, with orders-of-magnitude greater computational efficiency. However, these models struggle when applied to systems of many element types due to the near exponential increase in number of parameters that must be determined. To mitigate this challenge, we present a new hierarchical transfer learning approach that allows the fitting problem to be decomposed into smaller independent and reusable parameter blocks that enable development of explicitly chemically extensible ML- IAM. Application of this strategy is demonstrated for C and N mixtures under conditions ranging from nominally ambient to approximately 10,000 K and 200 GPa, and compositions from 0 to 100 % N. Ultimately, this strategy makes model generation for chemically complex systems more tractable and efficient, facilitates comprehensive model validation, and makes ML-IAM development for problems of this nature more accessible to users with limited access to extreme computing infrastructure.

Abstract:The development of machine learning models has led to an abundance of datasets containing quantum mechanical (QM) calculations for molecular and material systems. However, traditional training methods for machine learning models are unable to leverage the plethora of data available as they require that each dataset be generated using the same QM method. Taking machine learning interatomic potentials (MLIPs) as an example, we show that meta-learning techniques, a recent advancement from the machine learning community, can be used to fit multiple levels of QM theory in the same training process. Meta-learning changes the training procedure to learn a representation that can be easily re-trained to new tasks with small amounts of data. We then demonstrate that meta-learning enables simultaneously training to multiple large organic molecule datasets. As a proof of concept, we examine the performance of a MLIP refit to a small drug-like molecule and show that pre-training potentials to multiple levels of theory with meta-learning improves performance. This difference in performance can be seen both in the reduced error and in the improved smoothness of the potential energy surface produced. We therefore show that meta-learning can utilize existing datasets with inconsistent QM levels of theory to produce models that are better at specializing to new datasets. This opens new routes for creating pre-trained, foundation models for interatomic potentials.

Abstract:Free energy landscapes provide insights into conformational ensembles of biomolecules. In order to analyze these landscapes and elucidate mechanisms underlying conformational changes, there is a need to extract metastable states with limited noise. This has remained a formidable task, despite a plethora of existing clustering methods. We present InfleCS, a novel method for extracting well-defined core states from free energy landscapes. The method is based on a Gaussian mixture free energy estimator and exploits the shape of the estimated density landscape. The core states that naturally arise from the clustering allow for detailed characterization of the conformational ensemble. The clustering quality is evaluated on three toy models with different properties, where the method is shown to consistently outperform other conventional and state-of-the-art clustering methods. Finally, the method is applied to a temperature enhanced molecular dynamics simulation of Ca2+ bound Calmodulin. Through the free energy landscape, we discover a pathway between a canonical and a compact state, revealing conformational changes driven by electrostatic interactions.

Abstract:Quantum mechanics/molecular mechanics (QM/MM) molecular dynamics (MD) simulations have been developed to simulate molecular systems, where an explicit description of changes in the electronic structure is necessary. However, QM/MM MD simulations are computationally expensive compared to fully classical simulations as all valence electrons are treated explicitly and a self-consistent field (SCF) procedure is required. Recently, approaches have been proposed to replace the QM description with machine learned (ML) models. However, condensed-phase systems pose a challenge for these approaches due to long-range interactions. Here, we establish a workflow, which incorporates the MM environment as an element type in a high-dimensional neural network potential (HDNNP). The fitted HDNNP describes the potential-energy surface of the QM particles with an electrostatic embedding scheme. Thus, the MM particles feel a force from the polarized QM particles. To achieve chemical accuracy, we find that even simple systems require models with a strong gradient regularization, a large number of data points, and a substantial number of parameters. To address this issue, we extend our approach to a delta-learning scheme, where the ML model learns the difference between a reference method (DFT) and a cheaper semi-empirical method (DFTB). We show that such a scheme reaches the accuracy of the DFT reference method, while requiring significantly less parameters. Furthermore, the delta-learning scheme is capable of correctly incorporating long-range interactions within a cutoff of 1.4 nm. It is validated by performing MD simulations of retinoic acid in water and the interaction between S-adenoslymethioniat with cytosine in water. The presented results indicate that delta-learning is a promising approach for (QM)ML/MM MD simulations of condensed-phase systems.
