Concise Cascade Methods for Transgenic Rice Seed Discrimination Using Spectral Phenotyping

Abstract:Currently, the presence of genetically modified (GM) organisms in agro-food markets is strictly regulated by enacted legislation worldwide. It is essential to ensure the traceability of these transgenic products for food safety, consumer choice, environmental monitoring, market integrity, and scientific research. However, detecting the existence of GM organisms involves a combination of complex, time-consuming, and labor-intensive techniques requiring high-level professional skills. In this paper, a concise and rapid pipeline method to identify transgenic rice seeds was proposed on the basis of spectral imaging technologies and the deep learning approach. The composition of metabolome across 3 rice seed lines containing the cry1Ab/cry1Ac gene was compared and studied, substantiating the intrinsic variability induced by these GM traits. Results showed that near-infrared and terahertz spectra from different genotypes could reveal the regularity of GM metabolic variation. The established cascade deep learning model divided GM discrimination into 2 phases including variety classification and GM status identification. It could be found that terahertz absorption spectra contained more valuable features and achieved the highest accuracy of 97.04% for variety classification and 99.71% for GM status identification. Moreover, a modified guided backpropagation algorithm was proposed to select the task-specific characteristic wavelengths for further reducing the redundancy of the original spectra. The experimental validation of the cascade discriminant method in conjunction with spectroscopy confirmed its viability, simplicity, and effectiveness as a valuable tool for the detection of GM rice seeds. This approach also demonstrated its great potential in distilling crucial features for expedited transgenic risk assessment.
Improving Discrimination Accuracy of Pest-Infested Crabapples Using Vis/NIR Spectral Morphological Features

Abstract:The visible/near-infrared (Vis/NIR) spectroscopy technique is effective for fruit quality detection. The distinct spectral features can reflect the internal composition of fruits, while variations in external orientation may induce interference. Considering both external and internal factors, we improved the discrimination accuracy of pest-infested crabapples by compensating for variations in orientation and amplifying differences in spectral morphological features (SMFs). Firstly, spectral intensity variations caused by orientations and morphological differences caused by pest infestation were analyzed. Based on these differences, the global model was established to mitigate the external orientation influence. Subsequently, SMFs, derived from spectral peaks and troughs, were employed to amplify spectral features. Finally, with the supplementation using 1st deviation, SMFs improved the discrimination performance of the partial least square–linear discriminant analysis (PLS-LDA) model for pest infestation, yielding results of sensitivity, specificity, and accuracy as 95.14
Distinguishing varieties of paddy seeds based on Vis/NIRS and chemometrics

Abstract:The potential of visible and near infrared reflectance spectroscopy (Vis/NIRS) was investigated for its ability to nondestructively distinguish the varieties of paddy seeds. A total of 150 samples were prepared for spectra collecting from spectroradiometer (325-1075 nm). Then principal component analysis (PCA) was performed on the spectra of all the samples. PCA compressed hundreds of spectral data into several new variables, which can explain the most variance of original spectra. The 2-dimension plot was drawn with the scores of the first 2 PCs, it provided the clustering information of the varieties of paddy seeds. Principal component analysis showed that the cumulative variance of first 4 principal components (PCs) were 99.6%. So, the first 4PCs were used to replace the original spectra. The first 4 PCs were used as inputs of a back propagation artificial neural network (ANN). One hundred and twenty five samples were selected from five varieties randomly (25 for each variety), then they were used as train samples to develop ANN model. The optimal topology structure was 4-7-1 for three-layer neural network. This model was used to predict the varieties of 25 unknown samples, and the recognition rate was 100%. This model was reliable and practicable, and Vis/NIRS has substantial potential for distinguishing varieties of paddy seeds. © 2007 AAAE.
Application of flash GC e-nose and FT-NIR combined with deep learning algorithm in preventing age fraud and quality evaluation of pericarpium citri reticulatae

Abstract:Pericarpium citri reticulatae (PCR) is the dried mature fruit peel of Citrus reticulata Blanco and its cultivated varieties in the Brassicaceae family. It can be used as both food and medicine, and has the effect of relieving cough and phlegm, and promoting digestion. The smell and medicinal properties of PCR are aged over the years; only varieties with aging value can be called "Chenpi". That is to say, the storage year of PCR has a great influence on its quality. As the color and smell of PCR of different storage years are similar, some unscrupulous merchants often use PCRs of low years to pretend to be PCRs of high years, and make huge profits. Therefore, we did this study with the aim of establishing a rapid and nondestructive method to identify the counterfeiting of PCR storage year, so as to protect the legitimate rights and interests of consumers. In this study, a classification model of PCR was established by e-eye, flash GC e-nose, and Fourier transform near-infrared (FT-NIR) combined with machine learning algorithms, which can quickly and accurately distinguish PCRs of different storage years. DFA and PLS-DA models were established by flash GC e-nose to distinguish PCRs of different ages, and 8 odor components were identified, among which (+)-limonene and γ-terpinene were the key components to distinguish PCRs of different ages. In addition, the classification and calibration model of PCRs were established by the combination of FT-NIR and machine learning algorithms. The classification models included SVM, KNN, LSTM, and CNN-LSTM, while the calibration models included PLSR, LSTM, and CNN-LSTM. Among them, the CNN-LSTM model built by internal capsule had significantly better classification and calibration performance than the other models. The accuracy of the classification model was 98.21 %. The R2P of age, (+)-limonene and γ-terpinene was 0.9912, 0.9875 and 0.9891, respectively. These results showed that the combination of flash GC e-nose and FT-NIR combined with deep learning algorithm could quickly and accurately distinguish PCRs of different ages. It also provided an effective and reliable method to monitor the quality of PCR in the market.
Response to neoadjuvant systemic therapy for breast cancer in BRCA mutation carriers and noncarriers: a single-institution experience.

Abstract:PURPOSE To compare the pathologic complete response (pCR) rate and relapse-free survival (RFS) and overall survival (OS) after neoadjuvant systemic chemotherapy (NST) in patients with breast cancer with and without deleterious BRCA1 and BRCA2 mutations. PATIENTS AND METHODS A total of 317 women who underwent BRCA genetic testing and were treated with NST for breast cancer between 1997 and 2009 were included in the study. The Kaplan-Meier product-limit method was used to estimate RFS and OS rates. Logistic regression models were fit to determine the associations between BRCA status, pCR, and survival. RESULTS Fifty-seven (18%) and 23 (7%) patients had BRCA1 and BRCA2 mutations, respectively. Twenty-six (46%) of 57 BRCA1 carriers achieved a pCR, compared with three (13%) of 23 BRCA2 carriers and 53 (22%) of 237 BRCA noncarriers (P < .001). In the multivariate logistic model, BRCA1 status (odds ratio [OR] = 3.16; 95% CI, 1.55 to 6.42; P = .002), estrogen receptor (ER) negativity (OR = 1.96; 95% CI:1.05 to 3.65; P = .03) and concurrent trastuzumab use (OR = 4.18; 95% CI, 2.04 to 8.57; P < .001) remained as independent significant predictors for a pCR. At a median follow-up of 3.2 years, 69 patients (22%) experienced a disease recurrence or death. No significant differences were noted in survival outcomes with respect to BRCA status and type of NST received. However, among BRCA1 carriers, patients who achieved a pCR had better 5-year RFS (P = .001) and OS (P = .01) rates than patients who did not. CONCLUSION BRCA1 status and ER negativity are independently associated with higher pCR rates in patients with breast cancer. Overall prognosis of breast cancer in BRCA carriers is similar to sporadic breast cancers.
A Hyperspectral Imaging Approach for Classifying Geographical Origins of Rhizoma Atractylodis Macrocephalae Using the Fusion of Spectrum-Image in VNIR and SWIR Ranges (Vnir-Swir-fusi)

Abstract:Hyperspectral data processing technique has gained increasing interests in the field of chemical and biomedical analysis. However, appropriate approaches to fusing features of hyperspectral data-cube are still lacking. In this paper, a new data fusion approach was proposed and applied to discriminate Rhizoma Atractylodis Macrocephalae (RAM) slices from different geographical origins using hyperspectral imaging. Spectral and image features were extracted from hyperspectral data in visible and near-infrared (VNIR, 435–1042 nm) and short-wave infrared (SWIR, 898–1751 nm) ranges, respectively. Effective wavelengths were extracted from pre-processed spectral data by successive projection algorithm (SPA). Meanwhile, gray-level co-occurrence matrix (GLCM) and gray-level run-length matrix (GLRLM) were employed to extract textural variables. The fusion of spectrum-image in VNIR and SWIR ranges (VNIR-SWIR-FuSI) was implemented to integrate those features on three fusion dimensions, i.e., VNIR and SWIR fusion, spectrum and image fusion, and all data fusion. Based on data fusion, partial least squares-discriminant analysis (PLS-DA) and support vector machine (SVM) were utilized to establish calibration models. The results demonstrated that VNIR-SWIR-FuSI could achieve the best accuracies on both full bands (97.3%) and SPA bands (93.2%). In particular, VNIR-SWIR-FuSI on SPA bands achieved a classification accuracy of 93.2% with only 23 bands, which was significantly better than those based on spectra (80.9%) or images (79.7%). Thus it is more rapid and possible for industry applications. The current study demonstrated that hyperspectral imaging technique with data fusion holds the potential for rapid and nondestructive sorting of traditional Chinese medicines (TCMs).

Abstract:In this work, a portable electronic nose (e-nose) equipped with a smartphone was developed to identify the Chinese dry-cured ham of three grades. The gas chromatography-ion mobility spectrometry (GC-IMS) was employed for detection of the volatile organic compounds of hams and optimization of the sensor array. A hybrid filter-wrapper method was proposed to optimize the feature set which included the time and frequency domain features. The proposed hybrid method included two parts: the filter method based on mutual information mixed evaluation (MIME) which was applied to eliminate the irrelevant features, and the wrapper method based on support vector machine-backward feature elimination with cross-validation (SVM-BFECV) which was applied to removing the multicollinear features. Both the principal component analysis and T-distribution stochastic neighbor embedding with the hybrid filter-wrapper method presented good results, and all the samples could be classified completely. SVM, K-nearest neighbors and logistic regression were applied for the prediction works. SVM based on the hybrid method presented the best results, and the prediction accuracy and consuming time was 96.06% and 17.32 s, respectively. Above all, the proposed filter-wrapper method performed well in optimizing the feature data, and the three grades of hams can be clearly identified by using the developed portable e-nose based on the optimized features.

Abstract:A segmented Transformer feature extraction network is proposed to address the challenges posed by near infrared spectroscopy,including high dimensionality,susceptibility to noise interference,and high spectral similarity among samples from different provinces.This network is applied to tobacco leaf origin identification to enhance classification accuracy.First,based on the one-dimensional structure of near infrared spectroscopy,an embedding layer is designed to compress features using one-dimensional convolution.Second,the data is divided into three parts along the spectral dimension using sliding windows.The Transformer architecture is improved to extract spectral features,addressing the issue of computational inefficiency caused by a large number of spectral bands.Last,to adapt to the characteristics of spectral data,a regression head with multiple layers of one-dimensional convolution is designed to predict the origin of the samples.To validate the effectiveness of the proposed algorithm,several comparative experiments are conducted,comparing classification accuracy,precision,recall,and other metrics with other algorithms.The superiority of each structure in the model is verified.The experimental results demonstrate that the proposed model effectively utilizes the spectral structure for feature extraction and noise suppression,successfully accomplishing the task of tobacco leaf origin identification.
Classification and Identification of Human Colon Cancer Cell Line in Terahertz Domain Using T-Sne

Abstract:Terahertz time-domain spectroscopy (THz-TDS) has been applied to medical applications as THz waves are sensitive to biomolecules. In this paper, terahertz time-domain attenuated total reflection spectroscopy (THz-ATR) was used to identify human colon cancer cell line. The refractive indices of cancerous and normal cell lines with six different concentrations were analyzed in the frequency domain from 0.1-1.2THz. t-Distributed Stochastic Neighbor Embedding (t-SNE) and Principal Components Analysis (PCA) methods were adopted to extract the key features from the THz spectrum. Experimental results showed that the features extracted by t-SNE had better recognition accuracy owing to enhanced clustering efficacy. This work may be helpful for detecting human colon cancer cells by using terahertz techniques.

Abstract:Pericarpium citri reticulatae (PCR) has been used as a food and spice for many years and is known for its rich nutritional content and unique aroma. However, price increases are often accompanied by adulteration. In this study, two kinds of adulterants (Orange peel-OP and Mandarin Rind-MR) were identified by chromaticity analysis, FT-NIR and machine learning algorithm, and the doping concentration was predicted quantitatively. The results show that colorimetric analysis cannot completely differentiate between PCR and adulterants. Using spectral preprocessing combined with machine learning algorithms, PCR and two adulterants were successfully distinguished, with classification accuracy reaching 99.30 % and 98.64 % respectively. After selecting characteristic wavelengths, the R2 P of the adulterated quantitative model is greater than 0.99. Generally, this study proposes to use FT-NIR to study the adulteration of PCR for the first time, which fills the technical gap in the adulteration research of PCR, and provides an important method to solve the increasingly serious adulteration problem of PCR.

Abstract:Poria cocos is an important traditional Chinese medicinal material. The quality and efficacy of Poria cocos grown in different origin places are significantly different. The purpose of this study is to accurately identify the origin of Poria cocos using terahertz time-domain spectroscopy. The refractive index and the absorption coefficient spectra in the range of 0.4 ̃1.5 THz of Poria cocos samples from twelve provinces across China had similar change trends, with a little difference from the intensity. Combined with principal component analysis (PCA), the absorption coefficient spectrum was established to identify the origin of Poria cocos based on random forest (RF), radial basis function neural network (RBFNN) and convolutional neural network (CNN). The experimental results show that the RBFNN algorithm has the best identification effect among the 12 different origins of Poria, and the correct rate of the test set can be up to 98.2609%, which is higher than that of the RF algorithm (97.3913%) and the CNN algorithm (93.913%). Accurate identification of the origin of Poria cocos was realized with terahertz time-domain spectroscopy, providing a new idea and technical solution for the origin identification of Poria cocos .

Abstract:Panax notoginseng ( P. notoginseng ), a Chinese herb containing various saponins, benefits immune system in medicines development, which from Wenshan (authentic cultivation) is often counterfeited by others for large demand and limited supply. Here, we proposed a method for identifying P. notoginseng origin combining terahertz (THz) precision spectroscopy and neural network. Based on the comparative analysis of four qualitative identification methods, we chose high-performance liquid chromatography (HPLC) and THz spectroscopy to detect 252 samples from five origins. After classifications using Convolutional Neural Networks (CNNs) model, we found that the performance of THz spectra was superior to that of HPLC. The underlying mechanism is that there are clear nonlinear relations among the THz spectra and the origins due to the wide spectra and multi-parameter characteristics, which makes the accuracy of five-classification origin identification up to 97.62%. This study realizes the rapid, non-destructive and accurate identification of P. notoginseng origin, providing a practical reference for herbal medicine.

Abstract:Puerariae Thomsonii Radix (PTR) is not only widely used in disease prevention and treatment but is also an important raw material as a source of starch and other food. The growth years of PTR are closely related to its quality. The rapid and nondestructive identification of growth year is essential for the quality control of PTR and other traditional Chinese medicines. In this study, we proposed a convolutional neural network (CNN)-based classification framework in conjunction with hyperspectral imaging (HSI) technology for the rapid identification of the growth years of PTRs. Traditional treatment methods (i.e., multiplicative scatter correction, standard normal variate, and Savitzky-Golay smoothing) combined with machine learning algorithms (i.e., random forest, logistic regression, naive Bayes, and eXtreme gradient boost) were used as baseline models. Among them, the F1-score of CNN-based models based on PTRs' outer surfaces was over 90%, outperforming all the other baseline models. These results showed that it was feasible to use a deep learning algorithm in conjunction with HSI technology to identify the growth years of PTR. This method provides a fast, nondestructive, and simple method of identifying the growth years of PTR. It can be easily applied to other scenarios, such as for the identification of the locality or years of growth for other traditional Chinese herbs.

Abstract:Geographic traceability has attracted attention in the field of food and natural products. It is related to security and quality and is inseparable from the vital interests of producers and consumers. A conventional method for geographic traceability is to combine chemical fingerprints with chemometrics. However, insufficient information is provided from a single detection system for high accuracy traceability. This study uses ‘Two-Elements-Multi-Information-Fingerprints’ (TEMIF) to obtain more fingerprint information, implemented on Cnidium monnieri (L.) Cuss from six different provinces in eastern China. Due to differing polarities, the chemical compositions of the sample can be divided into weak polar parts and strong polar parts. Different chromatographic systems were used to detect different polar compositions. All chromatograms obtained were deconstructed and reconstructed into TEMIF. The frequently used classification models have poor performance in such complex data. Therefore, a convolutional neural network (CNN) was used to process TEMIF. As a result, the more information carried on the fingerprint, the higher is the model's classification accuracy. The accuracy of the CNN model was much higher than that of the traditional machine learning model. Under the same data, support vector machine has the highest accuracy of 62.67% among the three traditional machine learning models, while CNN model can reach 99.80%. On the premise of enriching chemical information, our strategy greatly improved accuracy and made the geographic traceability model more rapid. The online automatic geographic traceability could be realized using a combination of the model and chromatographic workstation.

Abstract:Spectroscopic techniques combined with chemometrics methods have proven to be effective tools for the discrimination of objects with similar properties. In this work, terahertz time-domain spectroscopy (THz-TDS) combined with discriminate analysis (DA) and principal component analysis (PCA) with derivative pretreatments was performed to differentiate transgenic rice (Hua Hui 1, containing the Cry1Ab protein) from its parent (Ming Hui 63). Both rice samples and the Cry1Ab protein were ground and pressed into pellets for terahertz (THz) measurements. The resulting time-domain spectra were transformed into frequency-domain spectra and then, the transmittances of the rice and Cry1Ab protein were calculated. By applying the first derivative of the THz spectra in conjunction with the DA model, the discrimination of transgenic from non-transgenic rice was possible with accuracies up to 89.4% and 85.0% for the calibration set and validation set, respectively. The results indicated that THz spectroscopic techniques and chemometrics methods could be new feasible ways to differentiate transgenic rice.

Abstract:The Radix Paeoniae Alba (Baishao) is a traditional Chinese medicine (TCM) with numerous clinical and nutritional benefits. Rapid and accurate identification of the geographical origins of Baishao is crucial for planters, traders and consumers. Hyperspectral imaging (HSI) was used in this study to acquire spectral images of Baishao samples from its two sides. Convolutional neural network (CNN) and attention mechanism was used to distinguish the origins of Baishao using spectra extracted from one side. The data-level and feature-level deep fusion models were proposed using information from both sides of the samples. CNN models outperformed the conventional machine learning methods in classifying Baishao origins. The generalized Gradient-weighted Class Activation Mapping (Grad-CAM++) was utilized to visualize and identify important wavelengths that significantly contribute to model performance. The overall results illustrated that HSI combined with deep learning strategies was effective in identifying the geographical origins of Baishao, having good prospects of real-world applications.

Abstract:Dried tangerine peel ("Chenpi"), has numerous clinical and nutritional benefits, with its quality being significantly influenced by its storage age, referred to as "Chen Jiu Zhe Liang" in Chinese. Concequently, the rapid and accurate identification of Chenpi's age is important for consumers. In this study, Fourier transform infrared spectroscopy (FTIR) was employed to capture spectral images of Chenpi. These FTIR images were then analyzed using a two-dimensional convolutional neural networks (2D-CNN) model, achieving a discrimination accuracy of 97.92%. To address the "black box" nature of the 2D-CNN, Gradient-weighted Class Activation Mapping Plus Plus (Grad-CAM++) was utilized to highlight the important regions contributing to the model's performance. Additionally, six other machine learning models were developped using features identified by the 2D-CNN to validate their effectiveness. The results demonstrated that the combination of FTIR spectral images and 2D-CNN provides a highly effective method for accurately determining the age of Chenpi.

Abstract:We present a carrier of the sickle cell trait who developed a serious splenic infarction. An antecedent hypoxaemic event and a blood coagulation disorder were ruled out. The observation shows that the sickle cell trait can represent a risk factor for a life-threatening thrombotic event, even in the absence of a predisposing condition.

Abstract:Near infrared (NIR) spectroscopy with chemometric techniques was applied to discriminate the geographical origins of crude drugs (i.e., dried ripe fruits of Trichosanthes kirilowii) and prepared slices of Trichosanthis Fructus in this work. The crude drug samples (120 batches) from four growing regions (i.e., Shandong, Shanxi, Hebei, and Henan Provinces) were collected, dried, and used and the prepared slice samples (30 batches) were purchased from different drug stores. The raw NIR spectra were acquired and preprocessed with multiplicative scatter correction (MSC). Principal component analysis (PCA) was used to extract relevant information from the spectral data and gave visible cluster trends. Four different classification models, namely K-nearest neighbor (KNN), soft independent modeling of class analogy (SIMCA), partial least squares-discriminant analysis (PLS-DA), and support vector machine-discriminant analysis (SVM-DA), were constructed and their performances were compared. The corresponding classification model parameters were optimized by cross-validation (CV). Among the four classification models, SVM-DA model was superior over the other models with a classification accuracy up to 100% for both the calibration set and the prediction set. The optimal SVM-DA model was achieved when C =100, γ = 0.00316, and the number of principal components (PCs) = 6. While PLS-DA model had the classification accuracy of 95% for the calibration set and 98% for the prediction set. The KNN model had a classification accuracy of 92% for the calibration set and 94% for prediction set. The non-linear classification method was superior to the linear ones. Generally, the results demonstrated that the crude drugs from different geographical origins and the crude drugs and prepared slices of Trichosanthis Fructus could be distinguished by NIR spectroscopy coupled with SVM-DA model rapidly, nondestructively, and reliably.
