Abstract:The chemoselectivity of perakine reductase (PR) was engineered through rational design. We identified Arg127 as a control site of chemoselectivity. Mutation of Arg127 switched the chemoselectivity of PR between CO and CC or led to non-selectivity towards α,β-unsaturated ketones, leading to the production of allylic alcohols, saturated ketones, or a mixture of both. This study provides an example for developing novel reductases for α,β-unsaturated ketones.

Abstract:The selective and direct reduction of carboxylic acids into the corresponding aldehydes by chemical methods is still a challenging task in synthesis. Several reductive and oxida‐tive chemical methods are known to produce aldehydes, but most of them require expensive reagents, special reaction conditions, are two‐step procedures and often lack chemose‐lectivity. Nature provides an elegant tool, so called carbox‐ylic acid reductases (CARs) for the direct reduction of car‐boxylic acids to aldehydes. Discovery as well as engineering of novel CAR enzymes necessitates a robust, product selec‐tive high‐throughput assay (HTA).We report a simple and fast HTA that allows the substrate‐ independent and chemoselective quantification of alde‐hydes (irrespective of their chemical structure) and is sensi‐tive to the nM range. The HTA was validated by NMR and GC analyses and in microbial cells by reexamination of the substrate scope of CAR from Nocardia iowensis (CARNi). The results were fully consistent with reported data.

Rational Design of Dehydrogenase/Reductases Based on Comparative Structural Analysis of Prereaction-State and Free-State Simulations for Efficient Asymmetric Reduction of Bulky Aryl Ketones

Abstract:Inspired by the conformational change of the enzyme-substrate complex in molecular dynamics (MD) simulation with distance restriction, we propose a strategy for identifying the engineering targets based on the comparative analysis of enzyme-/substrate- binding modes in MD simulations with and without distance restriction (prereaction-state simulation and free-state simulation). Taking the short-chain dehydrogenase/reductase (SDR) mutant EbSDR8-G94A/S153L (Mu0) with poor activity toward bulky aryl ketones as an example, H145 and Y188 were identified as the engineering targets due to the distinct conformation difference in the two simulation modes. To break the "beam" structure formed by these residues at the entry of cavity C2 in free-state simulation, the substrate-binding pocket was reconstructed, and meanwhile the relative size of cavities C1 and C2 was modulated to improve the enantioselectivity. In this way, mutants for efficient asymmetric reduction of o-halogenated acetophenones, propiophenones, aromatic ketoesters, and diaryl ketones were designed, delivering chiral alcohols with >99% conversion and >98% ee. The effectiveness of this design strategy was also validated by the successful redesign of PpYSDR, generating a variant for efficient reduction of (4-chlorophenyl) 2-pyridyl ketone into the S-product with >99% conversion and 96% ee. MD simulations suggested a suitable binding pocket with proper energy contribution as the ubiquitous mechanism for the improvement of activity and enantioselectivity toward substrates with varied structures. The success in this study provides hints for the rational design of alcohol dehydrogenases/reductases with both a broad substrate spectrum and high enantioselectivity.

Abstract:Ketol-acid reductoisomerase (KARI; EC 1.1.1.86) catalyzes the second common step in branched-chain amino acid biosynthesis. The catalyzed process consists of two steps, the first of which is an alkyl migration from one carbon atom to its neighboring atom. The likely transition state is a cyclopropane derivative, thus a new series of cyclopropanecarbonyl thiourea derivatives were designed and synthesized involving a one-pot phase transfer catalyzed reaction. Rice KARI inhibitory activity of these compounds were evaluated and the 5-butyl substituted (3e) and 3-pyridinyl substituted (3n) compounds reached 100% at 100gmL-1. Structure-activity relationship shows that longer chain derivatives had higher KARI inhibitory activity. Meanwhile substitution of the 4-position of the benzene ring had higher KARI inhibitory activity than that of the 2 and 3-position. Auto-Dock was used to predict the binding mode of 3n. This was done by analyzing the interaction of compound 3n with the active sites of the available spinach KARI. This was in accord with the results analyzed by the frontier molecular orbital theory.

Abstract:Ketones are of great importance as building blocks in synthetic organic chemistry and biocatalysis. Most ketones cannot easily be quantitatively assayed due to the lack of visible photometric properties. Effective high-throughput assay (HTA) development is therefore necessary for ketone determination. Inspired by previous works of an aldehyde assay based on 2-amino benzamidoxime derivatives, we developed a colorimetric method for rapid a HTA of structurally diverse ketones by using para-methoxy-2-amino benzamidoxime (PMA). This PMA-based method is characterized by high sensitivity manner (μM) with low background, as checked by gas chromatography (GC). It can be used for quantitatively monitoring ketones by fluorescence screening in microtiter plates. Furthermore, this HTA method was employed in mining alcohol dehydrogenases (ADHs), and in directed evolution aimed at enhancing ADH activity in the catalytic transformation of alcohols to ketones. This work provides a general tool for ketone detection in biocatalyst development.This article has not yet been cited by other publications.

Abstract:Biocatalysis is a basic method of asymmetric catalysis for preparing chiral Active Pharmaceutical Ingredients, which owns several "green merits": chemo-, regio- and high enantioselectivity. As the development of DNA seqencing, DNA synthesis and protein engineering, suitable enzymes can be efficiently developed for basic researches and industrial applications. Biocatalysis has been keeping as a hot spot in asymmetric synthesis recently. Carbonyl reductases have been widely used for stereoselectively transforming ketones to chiral second alcohols with only one stereocenter. When combining with Dynamic Kinetic Resolution (DKR), the bioreaction with carbonyl reductases can efficiently construct chiral alcohols with two stereocenters in one step. This review highlights the method of its mechanism and nearly twenty examples from research papers and patents for one decade. We attempt to analyze and conclude the characteristics of this method based on chemical structures and enzymes. At last, a practical and developing research method is recommended in three steps: screening-racemization-balance in sequence. It is hoped to be useful for future basic researches and industrial applications.

Abstract:We report here the discovery of a novel ketoreductase (KRED), named KmCR2, with a broad substrate spectrum on bioreduction of sterically bulky diaryl- and aryl(heteroaryl)methanones. The position of the substituent on aromatic rings (meta versus para or ortho) was revealed to control the stereospecificity of KmCR2. The stereoselective preparation of both enantiomers of diaryl- or aryl(heteroaryl)methanols using strategically engineered substrates with a traceless directing group (bromo group) showcased the potential application of this substrate-controlled bioreduction reaction. The combined use of substrate engineering and protein engineering, was demonstrated to be a useful strategy in efficiently improving stereoselectivity or switching stereopreference of enzymatic processes.

Abstract:The chemoselective catalytic reduction of nitro scaffolds to value-added amine functions is desirable but challenging. We developed a combined KOtBu/BEt3 catalyst for deoxygenative reduction of nitroarenes, nitro heteroarenes and even notoriously challenging nitroalkanes using pinacolborane under mild reaction conditions. The novel transition-metal-free strategy is readily applicable to the preparation of commercially available pharmaceuticals.
Real-Time Monitoring of Aqueous Organic Reduction Reactions Using Ex Situ Fiber Optic Raman Spectroscopy

Abstract:Here, we demonstrate the use of Raman spectroscopy for real-time monitoring and analysis of the reduction of nitroarenes and ketones in an aqueous medium using an external fiber optic probe. In one case, the catalytic reduction of nitroarenes using hydrazine hydrate and a nickel boron composite catalyst was studied by monitoring the disappearance of the distinct nitro stretching frequency at 1350 cm–1. Quantitative Raman spectroscopic techniques showed that the aqueous reduction reaction proceeds with pseudo-first-order kinetics. The biphasic reduction of cyclic ketones by aqueous dimethylamine borane (DMAB) was also examined. A nonpolar carbonyl compound and aqueous DMAB were mixed and an external Raman probe monitored the loss of the starting material via the carbonyl stretch at 1713 cm–1 in the top organic phase. We also found that saturated aliphatic carbonyl compounds were reduced much faster than α,β-unsaturated and aromatic carbonyl compounds. Additionally, DMAB was found to be unreactive toward epoxides and esters, allowing for selective reduction of aliphatic ketones. Abstract:It is very challenging to engineer a carbonyl reductase with simultaneously improved activity toward both a bulky ketone and isopropanol, enabling substrate-coupled NAD(P)H regeneration for the ketone reduction. In this study, a mutant M242F/Q245T of the carbonyl reductase from Sporobolomyces salmonicolor was identified to simultaneously enhance its activity toward both methyl 2-phthalimidomethyl-3-oxobutanoate (1a) and isopropanol and catalyze the dynamic kinetic asymmetric reduction of 1a to a single stereoisomer of the product by hydrogen transfer from isopropanol. Crystal structural and computational analysis suggested that it might be due to the synergic effect of 242F and 245T by reshaping the substrate entrance tunnel and enzyme active site. This study unprecedentedly showed that a carbonyl reductase could be engineered to increase its activity toward both bulky ketones and isopropanol, and the target chiral alcohol can be efficiently prepared via substrate-coupled cofactor regeneration.

Co, N-doped Carbon Dot Nanozymes with Acid Ph-Independence and Substrate Selectivity for Biosensing and Bioimaging

Abstract:Nanozymes are more stable, economical, and easier to produce than natural enzymes; however, their low activity in non-acidic environments and lack of substrate selectivity severely limit the applications of nanozymes. In this study, we developed Co- and N-doped carbon dot nanozymes (CoNCDs) that specifically exhibited peroxidase-like activity toward o-phenylenediamine in a non-acidic environment. Based on the peroxidase-like activity and fluorescence property of CoNCDs in a neutral environment, a one-pot multi-mode sensing platform (colorimetric and ratiometric fluorescence imaging) was developed to detect cholesterol and xanthine in solution and human serum samples. This platform was simple to operate, and the CoNCDs demonstrated a reduced detection time and an improved analytical performance compared to most of the reported nanozymes. Moreover, the improved peroxidase activity at neutral pH, good biocompatibility, and photostability of CoNCDs facilitated their use for monitoring endogenous H2O2 levels in vivo. This study not only provides a novel approach for developing an acid pH-independent and substrate selectivity nanozyme but also demonstrates the application of ratiometric fluorescence imaging using the developed CoNCDs both in vitro and in vivo.
Ketoreductase catalyzed stereoselective bioreduction of α-nitro ketones

Abstract:We report here the stereoselective bioreduction of -nitro ketones catalyzed by ketoreductases (KREDs) with publicly known sequences. YGL039w and RasADH/SyADH were able to reduce 23 class I substrates (1-aryl-2-nitro-1-ethanone (1)) and ten class II substrates (1-aryloxy-3-nitro-2-propanone (4)) to furnish both enantiomers of the corresponding -nitro alcohols, with good-to-excellent conversions (up to >99%) and enantioselectivities (up to >99% ee) being achieved in most cases. To the best of our knowledge, KRED-mediated reduction of class II -nitro ketones (1-aryloxy-3-nitro-2-propanone (4)) is unprecedented. Select -nitro alcohols, including the synthetic intermediates of bioactive molecules (R)-tembamide, (S)-tembamide, (S)-moprolol, (S)-toliprolol and (S)-propanolol, were stereoselectively synthesized in preparative scale with 42% to 90% isolated yields, showcasing the practical potential of our developed system in organic synthesis. Finally, the advantage of using KREDs with known sequence was demonstrated by whole-cell catalysis, in which -nitro alcohol (R)-2k, the key synthetic intermediate of hypoglycemic natural product (R)-tembamide, was produced in a space-time yield of 178 g L-1 d(-1) as well as 95% ee by employing the whole cells of a recombinant E. coli strain coexpressing RasADH and glucose dehydrogenase as the biocatalyst.

Abstract:Activity of the pterin- and folate-salvaging enzymes pteridine reductase 1 (PTR1) and dihydrofolate reductase-thymidylate synthetase (DHFR-TS) is commonly measured as a decrease in absorbance at 340 nm, corresponding to oxidation of nicotinamide adenine dinucleotide phosphate (NADPH). Although this assay has been adequate to study the biology of these enzymes, it is not amenable to support any degree of routine inhibitor assessment because its restricted linearity is incompatible with enhanced throughput microtiter plate screening. In this article, we report the development and validation of a nonenzymatically coupled screening assay in which the product of the enzymatic reaction reduces cytochrome c, causing an increase in absorbance at 550 nm. We demonstrate this assay to be robust and accurate, and we describe its utility in supporting a structure-based design, small-molecule inhibitor campaign against Trypanosoma brucei PTR1 and DHFR-TS.
Random Mutagenesis‐Driven Improvement of Carboxylate Reductase Activity using an Amino Benzamidoxime‐Mediated High‐Throughput Assay

Abstract:Carboxylic acid reductases (CARs) catalyze the direct adenosine triphosphate (ATP) and nicotinamide adenine dinucleotide phosphate (NADPH) dependent reduction of carboxylic acids to their corresponding aldehydes. The iden‐tification and improvement of CARs by protein engineering is, however, severely limited by the lack of fast and generic methods to quantify aldehydes. Within this study, we ap‐plied a convenient high‐throughput assay (HTA) based on amino benzamidoxime (ABAO) that allows the substrate independent and chemoselective quantification of alde‐hydes. Random mutagenesis of the well‐known CAR from Nocardia iowensis (CARNi) to improve its activity for steri‐cally demanding 2‐ substituted benzoic acid derivatives was conducted in a KM dependent fashion, and the HTA applied in the presence of microbial cells. The study identified a hot spot in the active site of CARNi that increased the affinity to 2‐methoxybenzoic acid 9‐fold upon mutation from gluta‐mine to proline (Q283P). The catalytic performance of CARNiQ283P appeared to be significantly improved also for other substrates such as 2‐substituted (2‐Cl, 2‐Br) as well as 3‐ and 4‐substituted benzoic acids (3‐OMe, 4‐OMe), and even aliphatic octanoic acid.

Selective colorimetric and fluorescence detection of nitroreductase enzymes in living cells

Abstract:Rhodamine dyes bearing aromatic nitro group has been synthesized for nitroreductase enzyme chemosensing applications. The probe is showing very selective turn-on fluorescent response towards nitroreductase enzymes and in hypoxic conditions. The sensor displays a remarkable fluorescent enhancement at 557 nm (λex = 500 nm) without the interference of other biologically relevant species under hypoxic conditions in a physiological medium. The nitro group in the sensor is reduced by the nitroreductase enzyme to the amino group, resulting in the hydrolysis of the probe and subsequent release of highly fluorescent rhodamine 6G dye is observed. This rhodamine based fluorescent probe has been utilized for the imaging of nitroreductase enzymes as well as hypoxia in live cells.

Quantifying Nitroaromatics Via Terminating Their Photoreduction Catalyzed by Eosin Y

Abstract:The environmental and safety concerns caused by nitroaromatic compounds (NACs) require a sensitive, reliable, and easy-to-use method for their detection. In this work, we observed that an ultrafast photobleaching occurred when the photoreduction of NACs catalyzed by eosin Y (EY) was terminated. Based on such a semi-cycle photocatalysis, a colorimetric method was developed to quantify NACs with a linear relationship between the pseudo-first-order kinetic constant (kapp) of EY photobleaching and NACs concentration. This method exhibited a high sensitivity, low detection limit (6.57 ppb), and good anti-interference ability in the presence of various ions or organics in water matrices, enabling satisfactory quantification results for practical water samples. Moreover, the EY-based photocatalysis mechanisms inspires that the ultra-fast EY decoloration in the NAC solution was attributed to the fragment of the photoexcited EY molecule. This work provides a feasible photocatalysis-based NAC detection approach by applying a “off-the-shelf” probe.
Theoretical Analysis of Selectivity Differences in Ketoreductases toward Aldehyde and Ketone Carbonyl Groups

Abstract:Lactobacillus kefir alcohol dehydrogenase (LkADH) and ketoreductase from Chryseobacterium sp. CA49 (ChKRED12) exhibit different chemoselectivity and stereoselectivity toward a substrate with both keto and aldehyde carbonyl groups. LkADH selectively reduces the keto carbonyl group while retaining the aldehyde carbonyl group, producing optically pure R-alcohols. In contrast, ChKRED12 selectively reduces the aldehyde group and exhibits low reactivity toward ketone carbonyls. This study investigated the structural basis for these differences and the role of specific residues in the active site. Molecular dynamics (MD) simulations and quantum chemical calculations were used to investigate the interactions between the substrate and the enzymes and the essential cause of this phenomenon. The present study has revealed that LkADH and ChKRED12 exhibit significant differences in the structure of their respective active pockets, which is a crucial determinant of their distinct chemoselectivity toward the same substrate. Moreover, residues N89, N113, and E144 within LkADH as well as Q151 and D190 within ChKRED12 have been identified as key contributors to substrate stabilization within the active pocket through electrostatic interactions and van der Waals forces, followed by hydride transfer utilizing the coenzyme NADPH. Furthermore, the enantioselectivity mechanism of LkADH has been elucidated using quantum chemical methods. Overall, these findings not only provide fundamental insights into the underlying reasons for the observed differences in selectivity but also offer a detailed mechanistic understanding of the catalytic reaction.

Abstract:Direct utilization of allylic alcohols as allylic reagents without metal reductants has drawn significant attention. Herein, we report a practical, diastereoselective photoredox/Ni(II)-dual-catalyzed reductive allylation reaction of aldehydes with readily accessible allylic alcohols in the presence of CO2. This methodology allows the branched regioselective direct allylation of a wide range of aldehydes with various allylic alcohols in good to high yield and up to >20:1 d.r. ratio. Accurate DFT calculations revealed the rationale behind the diastereoselectivity differences via Zimmerman-Traxler transition state for different substrates, while also delineated the energetically most favorable mechanistic pathway for this allylation reaction.

Abstract:A catalytic protocol for the enantio- and diastereoselective reduction of α-substituted-β-keto carbonitriles is described. The reaction involves a DKR-ATH process with the simultaneous construction of β-hydroxy carbonitrile scaffolds with two contiguous stereogenic centers. A wide range of α-substituted-β-keto carbonitriles were obtained in high yields (94%-98%) and excellent enantio- and diastereoselectivities (up to >99% ee, up to >99:1 dr). The origin of the diastereoselectivity was also rationalized by DFT calculations. Furthermore, this methodology offers rapid access to the pharmaceutical intermediates of Ipenoxazone and Tapentadol.
