Abstract:Recent advances in computational methods provide the promise of dramatically accelerating drug discovery. While mathematical modeling and machine learning have become vital in predicting drug-target interactions and properties, there is untapped potential in computational drug discovery due to the vast and complex chemical space. This paper builds on our recently published computational fragment-based drug discovery (FBDD) method called fragment databases from screened ligand drug discovery (FDSL-DD). FDSL-DD uses in silico screening to identify ligands from a vast library, fragmenting them while attaching specific attributes based on predicted binding affinity and interaction with the target subdomain. In this paper, we further propose a two-stage optimization method that utilizes the information from prescreening to optimize computational ligand synthesis. We hypothesize that using prescreening information for optimization shrinks the search space and focuses on promising regions, thereby improving the optimization for candidate ligands. The first optimization stage assembles these fragments into larger compounds using genetic algorithms, followed by a second stage of iterative refinement to produce compounds with enhanced bioactivity. To demonstrate broad applicability, the methodology is demonstrated on three diverse protein targets found in human solid cancers, bacterial antimicrobial resistance, and the SARS-CoV-2 virus. Combined, the proposed FDSL-DD and a two-stage optimization approach yield high-affinity ligand candidates more efficiently than other state-of-the-art computational FBDD methods. We further show that a multiobjective optimization method accounting for drug-likeness can still produce potential candidate ligands with a high binding affinity. Overall, the results demonstrate that integrating detailed chemical information with a constrained search framework can markedly optimize the initial drug discovery process, offering a more precise and efficient route to developing new therapeutics.

Abstract:Compared with the increasing and widespread bacterial resistance to clinical medicines and the urgent need for cures of intractable diseases, there is a dramatic decline in the numbers of drugs reaching the market or clinical trials. Accordingly, it has become imperative to discover more rational and efficient strategies to design and develop novel drugs. Structure-based drug design/discovery (SBDD) is one of the computer-aided methods, by which novel drugs are designed or discovered based on the knowledge of 3D structures of the relevant specific targets. During the past few decades, the great potentials and success of SBDD have been seen in the field of drug discovery. In this review, we present an overview of the key mechanisms of SBDD, the frequently used computer programs in SBDD and the reported successful cases. Finally, several typical design processes of lead components from SBDD are also highlighted in detail, such as the discovery of inhibitors of G protein-coupled receptors (GPCRs), antibacterial drugs, and anti-cancer drugs.

Abstract:Computational algorithms and tools have retrenched the drug discovery and development timeline. The applicability of computational approaches has gained immense relevance owing to the dramatic surge in the structural information of biomacromolecules and their heteromolecular complexes. Computational methods are now extensively used in identifying new protein targets, druggability assessment, pharmacophore mapping, molecular docking, the virtual screening of lead molecules, bioactivity prediction, molecular dynamics of protein-ligand complexes, affinity prediction, and for designing better ligands. Herein, we provide an overview of salient components of recently reported computational drug-discovery workflows that includes algorithms, tools, and databases for protein target identification and optimized ligand selection.

Abstract:The quest for small drug-like compounds that selectively inhibit the function of biological targets has always been a major focus in the pharmaceutical industry and in academia as well. High-throughput screening of compound libraries requires time, cost and resources. Therefore, the use of alternative methods is necessary for facilitating lead discovery. Computational techniques that dock small molecules into macromolecular targets and predict the affinity and activity of the small molecule are widely used in drug design and discovery, and have become an integral part of the industrial and academic research. In this review, we present an overview of some state-of-the-art technologies in modern drug design that have been developed for expediting the search for novel drug candidates.

Abstract:The application of computational approaches in drug discovery has been consolidated in the last decades. These families of techniques are usually grouped under the common name of "computer-aided drug design" (CADD), and they now constitute one of the pillars in the pharmaceutical discovery pipelines in many academic and industrial environments. Their implementation has been demonstrated to tremendously improve the speed of the early discovery steps, allowing for the proficient and rational choice of proper compounds for a desired therapeutic need among the extreme vastness of the drug-like chemical space. Moreover, the application of CADD approaches allows the rationalization of biochemical and interactive processes of pharmaceutical interest at the molecular level. Because of this, computational tools are now extensively used also in the field of rational 3D design and optimization of chemical entities starting from the structural information of the targets, which can be experimentally resolved or can also be obtained with other computer-based techniques. In this work, we revised the state-of-the-art computer-aided drug design methods, focusing on their application in different scenarios of pharmaceutical and biological interest, not only highlighting their great potential and their benefits, but also discussing their actual limitations and eventual weaknesses. This work can be considered a brief overview of computational methods for drug discovery.

Abstract:One of the main goals in drug discovery is to identify new chemical entities that have a high likelihood of binding to the target protein to elicit the desired biological response. To this end, virtual screening is being increasingly used as a complement to high-throughput screening to improve the speed and efficiency of the drug discovery and development process. The availability of inexpensive high-performance computing platforms in recent years has transformed this field into one that is highly diverse and rapidly evolving, where large chemical databases have been successfully screened to identify hits for a wide range of targets such as BcI-2 family proteins, G protein-coupled receptors, kinases, metal loproteins, nuclear hormone receptors, proteases and many more.

Abstract:Purpose of Research: This review paper delves into the transformative impact of computational approaches on drug discovery within molecular biology. It explores how these methods offer efficient and cost-effective solutions to identify and optimize potential drug candidates, addressing the shortcomings of traditional drug discovery methods. Scope of the Experiments: Algorithms, machine learning, artificial intelligence, and quantum mechanics are studied. These approaches analyse large datasets, anticipate drug- target interactions, and improve drug design. Supervised and unsupervised learning techniques enable chemical space exploration, target identification, and compound classification. Bioinformatics and data mining enable target identification, drug discovery, and personalised treatment by analysing large biological databases. Quantum mechanics- based techniques reveal molecular structures, interactions, and reactions, improving drug design and optimisation. Results and Findings: The review demonstrates that computational approaches have the potential to expedite drug discovery by leveraging machine learning, artificial intelligence, quantum mechanics, Big Data, and omics methods. These techniques enable accurate prediction of drug-target interactions and efficient exploration of chemical and biological spaces. The integration of diverse datasets enhances target identification and personalized medicine, while quantum mechanics-based insights improve drug design. Conclusions: Despite their benefits, computational approaches face challenges such as model accuracy, efficiency, and validation. Nonetheless, this review underscores the significance of these approaches and their applications in drug discovery. By addressing challenges and embracing emerging technologies, the field can propel advancements in computational drug discovery. This progress will not only benefit patients but also advance the overall landscape of healthcare.

Abstract:Introduction: Structure-based drug design is a wide area of identification of selective inhibitors of a target of interest. From the time of the availability of three dimensional structure of the drug targets, mostly the proteins, many computational methods had emerged to address the challenges associated with drug design process. Particularly, drug-likeness, druggability of the target protein, specificity, off-target binding, etc., are the important factors to determine the efficacy of new chemical inhibitors. Objective: The aim of the present research was to improve the drug design strategies in field of design of novel inhibitors with respect to specific target protein in disease pathology. Recent statistical machine learning methods applied for structural and chemical data analysis had been elaborated in current drug design field. Methods: As the size of the biological data shows a continuous growth, new computational algorithms and analytical methods are being developed with different objectives. It covers a wide area, from protein structure prediction to drug toxicity prediction. Moreover, the computational methods are available to analyze the structural data of varying types and sizes of which, most of the semi-empirical force field and quantum mechanics based molecular modeling methods showed a proven accuracy towards analysing small structural data sets while statistics based methods such as machine learning, QSAR and other specific data analytics methods are robust for large scale data analysis. Results: In this present study, the background has been reviewed for new drug lead development with respect specific drug targets of interest. Overall approach of both the extreme methods were also used to demonstrate with the plausible outcome. Conclusion: In this chapter, we focus on the recent developments in the structure-based drug design using advanced molecular modeling techniques in conjunction with machine learning and other data analytics methods. Natural products based drug discovery is also discussed.

Abstract:Drug development is a wide scientific field that faces many challenges these days. Among them are extremely high development costs, long development times, as well as a low number of new drugs that are approved each year. To solve these problems, new and innovate technologies are needed that make the drug discovery process of small-molecules more time and cost-efficient, and which allow to target previously undruggable target classes such as protein-protein interactions. Structure-based virtual screenings have become a leading contender in this context. In this review, we give an introduction to the foundations of structure-based virtual screenings, and survey their progress in the past few years. We outline key principles, recent success stories, new methods, available software, and promising future research directions. Virtual screenings have an enormous potential for the development of new small-molecule drugs, and are already starting to transform early-stage drug discovery.

Abstract:Computer-aided drug discovery (CADD) and artificial intelligence-driven drug design (AIDD) represent highly efficient strategies aimed at decrease time and economic expenditures in the pharmaceutical industry, and the representative approaches include virtual screening, prediction of protein-ligand interaction and drug pharmacokinetic properties, and drug design. Generally, virtual screening is the initial step in drug discovery, with the primary objective of identifying and generating potential candidates for lead compounds. In the past decades, several traditional and machine-learning based methods have been developed to improve the accuracy and speed of virtual screening. This review discusses the development of advanced structure-based virtual screening methods by both traditional and machine learning approaches, including their performance, strength and limitations.

Abstract:Interconnection networks are a critical component in most modern systems nowadays. Both off-chip networks, in HPC systems, data centers, and cloud servers, and on-chip networks, in chip multiprocessors (CMPs) and multiprocessors system-on-chip (MPSoCs), play an increasing role as their performance is vital for the performance of the whole system. One of the key components of any interconnect is the routing algorithm, which steers packets through the network. Adaptive routing algorithms have demonstrated their superior performance by maximizing network resources utilization. However, as systems increase in size (both in off-chip and on-chip), new problems emerge. One of them is congestion where traffic jams inside the network lead to low throughput and high packet latency, significantly impacting overall system performance. We propose a mechanism to eradicate this phenomena and to allow adaptive routing algorithms to achieve the expected performance even in the presence of congestion situations. End-Point Congestion Filter, EPC, detects congestion formed at the end-points of the network, and prevents the congestion from spreading through the network. Basically, EPC disables adaptivity in congested packets. Preliminary results for mid and high congestion situations show EPC is able to totally decouple congestion from routing.

Abstract:Structure-based drug design for chemical molecules has been widely used in drug discovery in the last 30 years. Many successful applications have been reported, especially in the field of virtual screening based on molecular docking. Recently, there has been much progress in fragment-based as well as de novo drug discovery. As many protein-protein interactions can be used as key targets for drug design, one of the solutions is to design protein drugs based directly on the protein complexes or the target structure. Compared with protein-ligand interactions, protein-protein interactions are more complicated and present more challenges for design. Over the last decade, both sampling efficiency and scoring accuracy of protein-protein docking have increased significantly. We have developed several strategies for structure-based protein drug design. A grafting strategy for key interaction residues has been developed and successfully applied in designing erythropoietin receptor-binding proteins. Similarly to small-molecule design, we also tested de novo protein-binder design and a virtual screen of protein binders using protein-protein docking calculations. In comparison with the development of structure-based small-molecule drug design, we believe that structure-based protein drug design has come of age.

The convergence of CADD with personalized medicine offers tailored therapeutic solutions, though ethical dilemmas and accessibility concerns must be navigated. Emerging technologies like quantum computing, immersive technologies, and green chemistry promise to redefine the future of CADD. Abstract:Methylcyclopentadienyl manganese tricarbonyl (MMT) is an organic manganese compound recently approved for use in the United States as a gasoline additive. MMT use is expected to increase. This Commentary analyzes the impact of MMT use on population exposure to manganese, the health effects associated with manganese exposure, and the possibility that MMT use will lead to toxicity in the population. Although MMT use would result in only a small increment in most people's manganese exposure, certain populations will be disproportionately exposed. Although manganese is an essential nutrient at low levels, high-level manganese exposure leads to a characteristic severe nervous system toxicity. Pulmonary toxicity also occurs at high levels of exposure, and developmental toxicity to fetuses is an important concern based on more limited data. Selected subpopulations may be especially susceptible to the toxic effects of manganese. The critical question is whether the additional population exposure to manganese that would result from widespread MMT use would lead to toxic effects. Currently available evidence does not permit firm conclusions. Common sense and prudence therefore dictate that MMT not be used until further data are available and its safety is confirmed. Several measures are recommended to address the impending use of MMT in the U.S. gasoline supply.

Abstract:The drug discovery process is a rocky path that is full of challenges, with the result that very few candidates progress from hit compound to a commercially available product, often due to factors, such as poor binding affinity, off-target effects, or physicochemical properties, such as solubility or stability. This process is further complicated by high research and development costs and time requirements. It is thus important to optimise every step of the process in order to maximise the chances of success. As a result of the recent advancements in computer power and technology, computer-aided drug design (CADD) has become an integral part of modern drug discovery to guide and accelerate the process. In this review, we present an overview of the important CADD methods and applications, such as in silico structure prediction, refinement, modelling and target validation, that are commonly used in this area.
