Abstract:The study investigates the effects of composting sheep manure with corn straw (CM) and sheep manure with apple tree branches (AM) on antibiotic resistance genes (ARGs) and microbial communities. The results indicate that AM treatment enables the compost pile to reach the high-temperature phase more quickly. The total phosphorus and total potassium content in AM treatment compost increased compared to the initial stage of composting, while CM treatment effectively enhanced the total nitrogen and total phosphorus content, and CM treatment compost was more conducive to reducing the compost's electrical conductivity. The relative abundance of total ARGs for sulfonamides, tetracyclines, and integrase genes in CM treatment compost were lower than in AM treatment compost. CM treatment was beneficial in reducing the relative abundance of sul1 and tetA-02 by 33.61% and 35.51%, respectively. Both treatments were effective in reducing the relative abundance of sul3 and intI2. The relative abundance of Chloroflexi and Proteobacteria in AM treatment decreased over time, while Bacteroidetes increased, which was opposite to the trend observed in CM treatment. There were significant correlations between the compost's physicochemical properties, bacterial communities, ARGs, and mobile genetic elements (MGEs). ARGs and MGEs can exist in multiple host bacteria, and various ARGs and MGEs can also be hosted in the same bacterium. Mantel analysis showed that the total organic matter, total phosphorus, and total potassium had the greatest contributions to the changes in ARGs and MGEs, while temperature and bacterial communities regulated ARGs by affecting MGEs. Obviously, adding corn straw is more effective in reducing the abundance of ARGs during the sheep manure composting.

Abstract:Abstract Background Research is needed to delineate the relative and combined effects of different antibiotic administration and manure management practices in either amplifying or attenuating the potential for antibiotic resistance to spread. Here, we carried out a comprehensive parallel examination of the effects of small-scale (> 55 °C × 3 days) static and turned composting of manures from dairy and beef cattle collected during standard antibiotic administration (cephapirin/pirlimycin or sulfamethazine/chlortetracycline/tylosin, respectively), versus from untreated cattle, on “resistomes” (total antibiotic resistance genes (ARGs) determined via shotgun metagenomic sequencing), bacterial microbiota, and indicator ARGs enumerated via quantitative polymerase chain reaction. To gain insight into the role of the thermophilic phase, compost was also externally heated to > 55 °C × 15 days. Results Progression of composting with time and succession of the corresponding bacterial microbiota was the overarching driver of the resistome composition (ANOSIM; R = 0.424, p = 0.001, respectively) in all composts at the small-scale. Reduction in relative abundance (16S rRNA gene normalized) of total ARGs in finished compost (day 42) versus day 0 was noted across all conditions (ANOSIM; R = 0.728, p = 0.001), except when externally heated. Sul 1, int I1, beta-lactam ARGs, and plasmid-associated genes increased in all finished composts as compared with the initial condition. External heating more effectively reduced certain clinically relevant ARGs ( bla OXA , bla CARB ), fecal coliforms, and resistome risk scores, which take into account putative pathogen annotations. When manure was collected during antibiotic administration, taxonomic composition of the compost was distinct according to nonmetric multidimensional analysis and tet (W) decayed faster in the dairy manure with antibiotic condition and slower in the beef manure with antibiotic condition. Conclusions This comprehensive, integrated study revealed that composting had a dominant effect on corresponding resistome composition, while little difference was noted as a function of collecting manure during antibiotic administration. Reduction in total ARGs, tet (W), and resistome risk suggested that composting reduced some potential for antibiotic resistance to spread, but the increase and persistence of other indicators of antibiotic resistance were concerning. Results indicate that composting guidelines intended for pathogen reduction do not necessarily provide a comprehensive barrier to ARGs or their mobility prior to land application and additional mitigation measures should be considered.

Abstract:In modern ecological systems, the overuse and misuse of antibiotics have escalated the prevalence of antibiotic resistance genes (ARGs) and mobile genetic elements (MGEs), positioning them as emerging environmental contaminants. Notably, composting serves as a sustainable method to recycle agricultural waste into nutrient-rich fertilizer while potentially reducing ARGs and MGEs. This study conducted a 47-day composting experiment using pig manure and corn straw, supplemented with chitin and N-Acetyl-D-glucosamine, to explore the impact of these additives on the dynamics of ARGs and MGEs, and to unravel the interplay between these genetic elements and microbial communities in pig manure composting. Results showed that adding 5% chitin into composting significantly postponed thermophilic phase, yet enhanced the removal efficiency of total ARGs and MGEs by over 20% compared to the control. Additionally, the addition of N-Acetyl-D-glucosamine significantly increased the abundance of tetracycline-resistant and sulfonamide-resistant genes, as well as MGEs. High-throughput sequencing revealed that N-Acetyl-D-glucosamine enhanced bacterial α-diversity, providing diverse hosts for ARGs and MGEs. Resistance mechanisms, predominantly efflux pumps and antibiotic deactivation, played a pivotal role in shaping the resistome of composting process. Co-occurrence network analysis identified the key bacterial phyla Proteobacteria , Firmicutes , Gemmatimonadota , and Myxococcota in ARGs and MGEs transformation and dissemination. Redundancy analysis indicated that physicochemical factors, particularly the carbon-to-nitrogen ratio emerged as critical variables influencing ARGs and MGEs. The findings lay a foundation for the developing microbial regulation method to reduce the risks of ARGs in animal manure composts.

Abstract:This study provided an assessment of the environmental fate of antibiotic resistance genes (ARGs) in a Scottish grassland field repeatedly treated with different organic fertilizers. The impacts of manure, biosolids and municipal food-derived compost on the relative abundances of tetracycline ARGs (tetA, tetB, tetC, tetG and tetW), sulfonamide ARGs (sul1 and sul2) and class 1 integron-integrase gene (IntI1) in soils were investigated, with inorganic fertilizer (NPK) as a comparison. The background soil with a history of low intensity farming showed a higher total relative abundance of tet ARGs over sul ARGs, with tetracycline efflux genes occurring in a higher frequency. In all treatments, the relative abundances of most ARGs detected in soils decreased over time, especially IntI1 and tet ARGs. This general attenuation of soil ARGs is a reflection of changes in the soil microbial community, which is supported by the result that almost all the soils at the end of the experiment had different bacterial communities from the untreated soil at the beginning of the experiment. Multiple applications of organic fertilizers to some extent counteracted the decreasing trend of soil ARGs relative abundances, which resulted in higher ARGs relative abundances in comparison to NPK, either by a lesser decrease of IntI1 and tet ARGs or an increase of sul ARGs. The enhancement of existing soil ARG prevalence by organic fertilizers was strongly dependent on the organic fertilizer type and the particular ARG. Compost contained the lowest relative abundance of inherent ARGs and had the least effect on the soil ARG decrease after application. The relative increase of tet ARGs caused by biosolids was larger than that of sul ARGs, while manure caused the opposite effect. Fertilization practices did not exert effective impacts on the soil bacterial community, although it caused significant changes in the profile of the ARG pool. Organic fertilization may thus accelerate the dissemination of ARGs in soil mainly through horizontal gene transfer (HGT), consistent with the enrichment of IntI1 in organic fertilized soils.

Abstract:As one of the emerging pollutants in the environment, antibiotic resistance genes (ARGs) have attracted much attention. Composting is an effective way to reduce ARGs and the compost products were often used as soil amendments. However, the environmental risk of ARGs from compost products to soil and plants has not been well studied. Here, we assessed the environmental risk of ARGs from soil and ryegrass after applying manure composting. This study detected 21 different types of ARGs. Multidrug and tetracycline resistance genes were the most dominant ones, accounting for 39.2%/12.5% and 38.6%/11.6% in soil/ryegrass, respectively. This might be attributed to the decrease of Streptomyces , which is the potential host of multidrug and tetracycline ARGs. The environmental risk value, which was associated with mobile genetic elements (MGEs) and pathogens, increased in the soil and ryegrass, and return to the original level at the end of the growth cycle. The absolute environmental risk values of AH (high additive amount of the swine manure compost) and BH (high additive amount of the sheep manure compost) decreased by 0.0826 and 0.1505, respectively. The outcomes of this study revealed the environmental behavior and risk of ARGs transferring from compost to soil, and then entering into ryegrass, which is important to assess the environmental risk of compost and provide new insights into agricultural food safety.

Abstract:Livestock manure is a major carrier that stores and transmits antibiotic resistance genes (ARGs). The aim of this study was to identify the crucial environmental factors that result in the change in relative abundance of ARGs and MGEs to explore effective methods to reduce the occurrence of ARGs. The abundance of ten ARGs and five MGEs were measured using real-time quantitative PCR with 0, 3, 7, 10, 14, 21, 28, 45, 60, and 75 d in CM and PM aerobic composting. The succession law of the bacterial community was analyzed using 16S rRNA high-throughput sequencing. Furthermore, the abundance of ARGs and MGEs was correlated with the properties (temperature, moisture content, pH, and DOC) of composting piles to identify the crucial factors affecting the variation in ARGs and MGEs. The results showed that the abundance of ARGs and MGEs in PM was higher than that in CM. Composting significantly reduced the relative abundance of nine ARGs and five MGEs. The removal ratios of three ARGs (tetM, tetT, and aacA) and four MGEs (ISEcp1, IS1216, IS613, and tnp614) in CM reached 99%. The removal ratios of nine ARGs[tetB(P), tetL, tetM, tetO, tetT, aacA, aadD,aphA3, and sat4] and four MGEs (ISEcp1, IS26, IS1216, and tnp614) reached 99% in PM. However, the abundance of the genes tetG, intI1, and IS6100 increased. Firmicutes and Actinobacteria were dominant in CM and PM during composting. Actinobacteria and Proteobacteria may have been the major host bacteria of tetG and intI1. The redundancy analysis showed that moisture and pH were the crucial factors that could influence the differences in the abundance of ARGs and MGEs. The composition and abundance of ARGs were driven by physicochemical properties, bacterial community, and MGEs. Composting could significantly reduce the abundance of ARGs in CM and PM, thus reducing the risk of ARGs being distributed via livestock manure application. However, some ARGs and MGEs remained in high abundance. Therefore, it is necessary to further optimize the composting process, improve the harmless treatment effect of livestock manure, and promote the safe agricultural use of organic fertilizers.
Effects of Manure and Mineral Fertilization Strategies on Soil Antibiotic Resistance Gene Levels and Microbial Community in A Paddy-Upland Rotation System

Abstract:This work investigated the responses of antibiotic resistance genes (ARGs) and the soil microbial community in a paddy-upland rotation system to mineral fertilizer (NPK) and different application dosages of manure combined with NPK. The occurrence of five tetracycline ARGs (tetA, tetB, tetC, tetG and tetW), two sulfonamide ARGs (sul1 and sul2) and one genetic element (Intl1) was quantified. NPK application showed only slight or no impact on soil ARGs abundances compared with the control without fertilizer. Soil ARGs abundances could be increased by manure-NPK application but was related to manure dosage (2250-9000 kg ha(-1)). Principal component analysis (PCA) showed that the soil ARG profile of the treatment with 9000 kg ha(-1) manure separated clearly from the other treatments; the ARGs that contributed most to the discrimination of this treatment were tetA, tetG, tetW, sul1, sul2 and Intl1. Community level physiological profile (CLPP) analysis showed that increasing manure dosage from 4500 kg ha(-1) to 9000 kg ha(-1) induced a sharp increase in almost all of the detected ARGs but would not change the microbial community at large. However, 9000 kg ha(-1) manure application produced a decline in soil microbial activity. Determination of antibiotics and heavy metals in soils suggested that the observed bloom of soil ARGs might associate closely with the accumulation of copper and zinc in soil. (C) 2016 Elsevier Ltd. Antibiotic resistome associated with influencing factors in industrial-scale organic waste aerobic composting plants

Abstract:This study investigated the fate of antibiotic resistance genes (ARGs) and bacterial evolution in six industrial-scale organic wastes aerobic composting plants and identified key factors driving ARGs dynamics. A total of 226 ARGs and 46 mobile genetic elements (MGEs), mainly resistant to aminoglycoside and MLSB, were detected by high-throughput qPCR. Briefly, aerobic composting showed good performance in reducing the diversity and abundance of ARGs, where the total absolute abundance was reduced by 88.34%-97.08% except for cattle manures. Rapid composting may lead to a rebound of ARGs due to long-term storage compared to traditional composting. Hub ARGs and bacterial genera were screened out by co-occurrence patterns. As the dominant phyla in composting, the main potential hosts of ARGs were Firmicutes, Bacteroidota and Proteobacteria. Structural equation model indicated that MGEs and heavy metals were key factors affecting ARGs dynamics. In addition, nutrients and bacterial α-diversity can indirectly influence ARGs by affecting MGEs.

Abstract:Numerical and analytical solutions to the steady compressible Euler equations corresponding to a compressible analogue of the linear Stuart vortex array are presented. These correspond to a homentropic continuation, to finite Mach number, of the Stuart solution describing a linear vortex array in an incompressible fluid. The appropriate partial differential equations describing the flow correspond to the compressible homentropic Euler equations in two dimensions, with a prescribed vorticity–density–streamfunction relationship. In order to construct a well-posed problem for this continuation, it was found, unexpectedly, to be necessary to introduce an eigenvalue into the vorticity–density–streamfunction equation. In the Rayleigh–Janzen expansion of solutions in even powers of the free-stream Mach number M∞, this eigenvalue is determined by a solvability condition. Accurate numerical solution by both finite-difference and spectral methods are presented for the compressible Stuart vortex, over a range of M∞, and of a parameter corresponding to a confined mass-flow rate. These also confirm the nonlinear eigenvalue character of the governing equations. All solution branches followed numerically were found to terminate when the maximum local Mach number just exceeded unity. For one such branch we present evidence for the existence of a very small range of M∞ over which smooth transonic shock-free flow can occur.
Impacts of soil type on the temporal dynamics of antibiotic resistance gene profiles following application of composted manure

Abstract:Farmland application of composted manure is associated with a risk of dissemination of antibiotic resistance genes (ARGs) in agricultural soils. However, the impact of soil type on the temporal dynamics of ARGs in agricultural soil remains largely unclear. The aims of this study were to study the persistence of composted manure-derived ARGs in six soil types representative for Chinese agriculture and to explore the underlying environmental drivers of soil ARG profiles in a controlled greenhouse experiment. Temporal dynamics of manure-derived ARGs was strongly affected by soil type. High persistence of fertilizer-derived ARGs was evident in red soil, yellow soil and sierozem soil, while a rapid decrease to near pre-fertilization levels (low persistence) was observed in yellow-brown soil, black soil and brown earth soil. The distribution of ARGs was linked to soil properties such as soil texture, pH and concentrations of heavy metals. More complex co-occurrence networks of ARGs and bacteria in red soil, yellow soil, and sierozem soil suggested a higher dissemination potential, which was consistent with the significantly increased abundance of MGEs in these three types of soils. Our findings highlight the necessity for developing tailored fertilization strategies for different soil types to mitigate environmental dissemination of ARGs.

Abstract:Antibiotic resistance genes (ARGs) are emerging pollutants that enter the farm and surrounding environment via the manure of antibiotic-treated animals. Pretreatment of livestock manure by composting decreases ARGs abundance, but how antibiotic residues affect ARGs removal efficiency remains poorly understood. Here, we explored the fate of the resistome under different doxycycline residue levels during aerobic swine manure composting. Metagenomic sequencing showed that the presence of high levels of doxycycline generally had a higher abundance of tetracycline ARGs, and their dominant host bacteria of Firmicutes, especially Clostridium and Streptococcus , also had limited elimination in composting under high levels of doxycycline stress. Moreover, high levels of doxycycline impaired the removal of the total ARGs number in finished composts, with a removal rate of 51.74 % compared to 63.70 % and 71.52 % for the control and low-level doxycycline manure, respectively. Horizontal gene transfer and strengthened correlations among the bacterial community fostered ARGs preservation at high doxycycline levels during composting. In addition, ARGs carried by both plasmids and chromosomes, such as multidrug ARGs, showed wide host characteristics and rebound during compost maturation. Compared with chromosomes, a greater variety of ARGs on plasmids suggested that the majority of ARGs were characterized by horizontal mobility during composting, and the cross-host characteristics of ARGs during composting deserve further attention. This study provided deep insight into the fate of ARGs under residual antibiotic stress during manure composting and reminded the associated risk for environmental and public health.

Abstract:The pattern of antibiotic resistance assembly and their unclear transfer in a soil-lettuce system render the treated erythromycin fermentation residue (EFR) land application risky. Herein, the antibiotic resistance genes (ARGs), mobile gene elements, and microbial communities were examined under erythromycin stress at three stages of lettuce growth. Erythromycin exhibited degradation rates of 99.4 % in soils for 60 d, with little uptake in the seedling tissues, reaching a 0.11–0.71 bioconcentration factor range. The EFR application rate must be limited <1 % to avoid human exposure risk. The diversity, biotic networks complexity, and edaphic ARG abundances of the rhizospheric microbial communities increased at the early stage, but returned to the control levels at the mature stage. The Planomicrobium and Pseudomonas bacterial genera were important biotic factors for erythromycin variation. Thirty-three MLSB genes (macrolide, lincosamide, and streptogramin B) conferring resistance to erythromycin were detected in soil, but only two endophytic ARGs ( mphA - 01 and ermX ) were identified, with members of the Microvirga genus being the potential hosts. Partial least-squares path modeling suggested that erythromycin concentration was the main factor for endophytic ARGs evolution. This study highlighted the leaf endophytic ARG emergence and potential exposure human risks majorly caused by the drug traces in antibiotic fermentation residues.

Abstract:Background: Animal manure is a reservoir of antibiotic resistance genes (ARGs) that pose a potential health risk globally, especially for resistance to the antibiotics commonly used in livestock production (such as tetracycline, sulfonamide, and fluoroquinolone). Currently, the effects of biological treatment (composting) on the transcriptional response of manure ARGs and their microbial hosts are not well characterized. Composting is a dynamic process that consists of four distinct phases that are distinguished by the temperature resulting from microbial activity, namely the mesophilic, thermophilic, cooling, and maturing phases. In this study, changes of resistome expression were determined and related to active microbiome profiles during the dynamic composting process. This was achieved by integrating metagenomic and time series metatranscriptomic data for the evolving microbial community during composting.Results: Composting noticeably reduced the aggregated expression level of the manure resistome, which primarily consisted of genes encoding for tetracycline, vancomycin, fluoroquinolone, beta-lactam, and aminoglycoside resistance, as well as efflux pumps. Furthermore, a varied transcriptional response of resistome to composting at the ARG levels was highlighted. The expression of tetracycline resistance genes (tetM-tetW-tetO-tetS) decreased during composting, where distinctive shifts in the four phases of composting were related to variations in antibiotic concentration. Composting had no effect on the expression of sulfonamide and fluoroquinolone resistance genes, which increased slightly during the thermophilic phase and then decreased to initial levels. As indigenous populations switched greatly throughout the dynamic composting, the core resistome persisted and their reservoir hosts' composition was significantly correlated with dynamic active microbial phylogenetic structure. Hosts for sulfonamide and fuoroquinolone resistance genes changed notably in phylognetic structure and underwent an initial increase and then a decrease in abundance. By contrast, hosts for tetracycline resistance genes (tetM-tetW-tetO-tetS) exhibited a constant decline through time.Conclusions: The transcriptional patterns of a core resistome over the course of composting were identified, and microbial phylogeny was the key determinant in defining the varied transcriptional response of resistome to this dynamic biological process. This research demonstrated the benefits of composting for manure treatment. It reduced the risk of emerging environmental contaminants such as tetracyclines, tetracycline resistance genes, and clinically relevant pathogens carrying ARGs, as well as RNA viruses and bacteriophages.

Abstract:The use of livestock manure is an important way for antibiotic resistance genes (ARGs) to enter the environment, and composting is an effective method for removing ARGs from livestock manure. In this study, different volume ratios of Chinese medicinal herbal residues (CMHRs) were added to laboratory-scale chicken manure composting to evaluate their effects, if any, on the behavior of ARGs, mobile genetic elements (MGEs), and the bacterial community. At the end of the composting period, the composition of the microbial community changed. Firmicutes decreased and Bacteroidetes increased. The most striking effect was that the relative abundance of the 21 ARGs and 5 MGEs detected decreased by varying degrees in the different treatments (except for sulI and intI1). The removal rate of the ARGs increased with the increased addition of CMHRs. The correlations between transferase genes (tnpA and tnpA-02) and ARGs were significant (p < 0.05); therefore, transposons play an important role in the horizontal gene transfer of ARGs in chicken manure. The results imply that CMHRs would be an effective bulking agent for the removal of ARGs from chicken manure composting.

Abstract:Abstract Antibiotic resistance genes (ARGs) have been diffusely detected in several kinds of organic solid waste, such as livestock manure, sludge, antibiotic fermentation residues, and food waste, thus attracting great attention. Aerobic composting, which is an effective, harmless treatment method for organic solid waste to promote recycling, has been identified to also aid in ARG reduction. However, the effect of composting in removing ARGs from organic solid waste has recently become controversial. Thus, this article summarizes and reviews the research on ARGs in relation to composting in the past 5 years. ARGs in organic solid waste could spread in different environmental media, including soil and the atmosphere, which could widen environmental risks. However, the conventional composting technology had limited effect on ARGs removal from organic solid waste. Improved composting processes, such as hyperthermophilic temperature composting, could effectively remove ARGs, and the HGT of ARGs and the microbial communities are identified as vital influencing factors. Currently, during the composting process, ARGs were mainly affected by three response pathways, (I) “Microenvironment-ARGs”; (II) “Microenvironment-microorganisms-ARGs”; (III) “Microorganisms-horizontal gene transfer-ARGs”, respectively. Response pathway II had been studied the most which was believed that microbial community was an important factor affecting ARGs. In response pathway III, mainly believed that MGEs played an important role and paid less attention to eARGs. Further research on the role and impact of eARGs in ARGs may be considered in the future. It aims to provide support for further research on environmental risk control of ARGs in organic solid waste.

Abstract:This research aimed to investigate the alterations in extracellular (eARGs) and intracellular (iARGs) antibiotic resistance genes in response to oxytetracycline (OTC), and unravel the dissemination mechanism of ARGs during composting. The findings revealed both low (L-OTC) and high contents (H-OTC) of OTC significantly enhanced absolute abundance (AA) of iARGs (p < 0.05), compared to CK (no OTC). Composting proved to be a proficient strategy for removing eARGs, while AA of eARGs was significantly enhanced in H-OTC (p < 0.05). OTC resulted in an increase in AA of mobile genetic elements (MGEs), ATP levels, antioxidant and DNA repair enzymes in bacteria in compost product. Structural equation model further demonstrated that OTC promoted bacterial DNA repair and antioxidant enzyme activities, altered bacterial community and enhanced MGEs abundance, thereby facilitating iARGs dissemination. This study highlights OTC can increase eARGs and iARGs abundance, underscoring the need for appropriate countermeasures to mitigate potential hazards.

Metagenomics reveals the resistance patterns of electrochemically treated erythromycin fermentation residue

Abstract:Erythromycin fermentation residue (EFR) represents a typical hazardous waste produced by the microbial pharmaceutical industry. Although electrolysis is promising for EFR disposal, its microbial threats remain unclear. Herein, metagenomics was coupled with the random forest technique to decipher the antibiotic resistance patterns of electrochemically treated EFR. Results showed that 95.75% of erythromycin could be removed in 2 hr. Electrolysis temporarily influenced EFR microbiota, where the relative abundances of Proteobacteria and Actinobacteria increased, while those of Fusobacteria, Firmicutes, and Bacteroidetes decreased. A total of 505 antibiotic resistance gene (ARG) subtypes encoding resistance to 21 antibiotic types and 150 mobile genetic elements (MGEs), mainly including plasmid (72) and transposase (52) were assembled in EFR. Significant linear regression models were identified among microbial richness, ARG subtypes, and MGE numbers (r2=0.50-0.81, p< 0.001). Physicochemical factors of EFR (Total nitrogen, total organic carbon, protein, and humus) regulated ARG and MGE assembly (%IncMSE value = 5.14-14.85). The core ARG, MGE, and microbe sets (93.08%-99.85%) successfully explained 89.71%-92.92% of total ARG and MGE abundances. Specifically, gene aph(3')-I, transposase tnpA, and Mycolicibacterium were the primary drivers of the resistance dissemination system. This study also proposes efficient resistance mitigation measures, and provides recommendations for future management of antibiotic fermentation residue.
Effect of Bioaugmentation on Tetracyclines Influenced Chicken Manure Composting and Antibiotics Resistance

Abstract:Antibiotic residue in husbandry waste has become a serious concern. In this study, contaminated chicken manure composting was conducted to reveal the bioaugmentation effect on tetracyclines residue and antibiotics resistance genes (ARGs). The bioaugmented composting removed most of the antibiotics in 7 days. Under bioaugmentation, 96.88 % of tetracycline and 92.31 % of oxytetracycline were removed, 6.32 % and 20.93 % higher than the control (P < 0.05). The high-temperature period was the most effective phase for eliminating antibiotics. The treatment showed a long high-temperature period (7 days), while no high-temperature period was in control. After composting, the treatment showed 13.87 % higher TN (26.51 g/kg) and 13.42 % higher NO3--N (2.45 g/kg) than control (23.28 and 2.16 g/kg, respectively) but 12.72 % lower C/N, indicating fast decomposition and less nutrient loss. Exogenous microorganisms from bioaugmentation significantly reshaped the microbial community structure and facilitated the enrichment of genera such as Truepera and Fermentimonas, whose abundance increased by 71.10 % and 75.37 % than the control, respectively. Remarkably, ARGs, including tetC, tetG, and tetW, were enhanced by 198.77 %, 846.77 %, and 62.63 % compared with the control, while the integron gene (intl1) was elevated by 700.26 %, indicating horizontal gene transfer of ARGs. Eventually, bioaugmentation was efficient in regulating microbial metabolism, relieving antibiotic stress, and eliminating antibiotics in composting. However, the ability to remove ARGs should be further investigated. Such an approach should be further considered for treating pollutants-influenced organic waste to eliminate environmental concerns.

Abstract:Organic solid wastes (OSWs) are important reservoirs for antibiotic resistance genes (ARGs). Aerobic composting transforms OSWs into fertilizers. In this study, we investigated ARGs dynamics and their driving mechanisms in three OSW composts: pig manure (PM), kitchen waste (KC), and sewage sludge (SG). The dominant ARGs were different in each OSW, namely tetracycline, aminoglycoside, and macrolide resistance (PM); tetracyclines and aminoglycosides (KC); and sulfonamides (SG). ARGs abundance decreased in PM (71%) but increased in KC (5.9-fold) and SG (1.3-fold). Interestingly, the ARGs abundance was generally similar in all final composts, which was contributed to the similar bacterial community in final composts. In particular, sulfonamide and β-lactam resistant genes removed (100%) in PM, while sulfonamide in KC (38-fold) and tetracycline in SG (5-fold) increased the most. Additionally, ARGs abundance rebounded during the maturation period in all treatments. Firmicutes, Proteobacteria, and Actinobacteria were the main ARGs hosts. Several persistent and high-risk genes included tetW, aadA, aadE, tetX, strB, tetA, mefA , intl1, and intl2 . The structural equation models showed ARGs removal was mainly affected by physicochemical parameters and bacterial communities in PM, the ARGs enrichment in KC composting correlated with increased mobile genetic elements (MGEs). In general, thermophilic aerobic composting can inhibit the vertical gene transfer (VGT) of pig manure and horizontal gene transfer (HGT) of sludge, but it increases the HGT of kitchen waste, resulting in a dramatic increase of ARGs in KC compost. More attention should be paid to the ARGs risk of kitchen waste composting.
