Abstract:Diffusion in a multidimensional energy surface with minima and barriers is a problem of importance in statistical mechanics and also has wide applications, such as protein folding. To understand it in such a system, we carry out theory and simulations of a tagged particle moving on a two-dimensional periodic potential energy surface, both in the presence and absence of noise. Langevin dynamics simulations at multiple temperatures are carried out to obtain the diffusion coefficient of a solute particle. Friction is varied from zero to large values. Diffusive motion emerges in the limit of long times, even in the absence of noise, although the trajectory is found to remain correlated over a long time. This correlation is manifested in correlated returns to the starting minima following a scattering by surrounding maxima. Noise destroys this correlation, induces chaos, and increases diffusion at small friction. Diffusion thus exhibits a non-monotonic friction dependence at the intermediate value of the damping, ultimately converging to our theoretically predicted value. The latter is obtained by using the well-established relation between diffusion and random walk. An excellent agreement is obtained between theory and simulations in the high friction limit, but not so in the intermediate regime. The rate of escape from one cell to another is obtained from the multidimensional rate theory of Langer. We find that enhanced dimensionality plays an important role. In order to quantify the effects of noise on the potential-imposed coherence on the trajectories, we calculate the Lyapunov exponent. At small friction values, the Lyapunov exponent mimics the friction dependence of the rate.
Study of Entropy-Diffusion Relation in a Deterministic Hamiltonian System through Microscopic Analysis

Abstract:Although an intimate relation between entropy and diffusion has been advocated for many years and even seems to have been verified in theory and experiments, a quantitatively reliable study, and any derivation of an algebraic relation between the two does not seem to exist. Here we explore the nature of this entropy-diffusion relation in three deterministic systems where an accurate estimate of both can be carried out. We study three deterministic model systems, (a) the motion of a single point particle with constant energy in a two-dimensional periodic potential energy landscape, (b) the same in regular Lorentz gas where a point particle with constant energy moves between collisions with hard disc scatterers and (c) motion of a point particle among the boxes with small apertures. These models, introduced by Zwanzig, exhibit diffusive motion in the limit where ergodicity is shown to exist. We then explore the diffusion-entropy relation by an accurate calculation of both diffusion and entropy for the aforementioned model systems. We estimate the self-diffusion coefficient of the particle by employing computer simulations and entropy by quadrature using Boltzmann's formula. We observe an interesting crossover in the diffusion-entropy relation in some specific regions which is attributed to the emergence of correlated returns. The crossover could herald a breakdown of the Rosenfeld-like exponential scaling between the two, as observed at low temperatures. Later, we modify the scaling relation to account for the correlated motions and present a detailed analysis of the dynamical entropy obtained via Lyapunov exponent which is rather an important quantity in the study of deterministic systems.

Abstract:Rolling of a small sphere on a solid support is governed by a non-linear friction that is akin to the Coulombic dry fiction. No motion occurs when the external field is weaker than the frictional resistance. However, with the intervention of an external noise, a viscous friction like property emerges; thus the sphere rolls with an uniform drift velocity that is proportional to the applied field. As the sphere rolls, it rocks forward and backward resulting in substantial fluctuation of displacement opposite to the net drift. The ratio of the integrated probabilities of the negative to positive work fluctuations decreases monotonically with the time of observation, from which a temperature like intensive parameter can be estimated. This parameter conforms to the Einstein's ratio of diffusivity and mobility that increases almost linearly, even though the diffusivity increases super-linearly, with the strength of the noise. A new barrier crossing experiment is introduced that can be performed either with a hard (e.g. a steel ball) or with a soft (e.g. a water drop) sphere in contact with a periodically undulated substrate. The frequency of barrier crossing follows the classical transition state equation allowing a direct estimation of the effective temperature. These experiments as well as certain numerical simulations suggest that the effective temperature of a system controlled by a non-linear friction may not have a unique value.
Relation between Entropy, Diffusion and Relaxation Kinetics

Abstract:Intermolecular correlations lower values of both diffusion and entropy. We present an analysis of the existing relations between long-time diffusion (D) and entropy. S. A recently proposed inequality, a lower bound, by Sorkin et al., expresses the long-time diffusion in terms of diffusion in a reference state and the entropy difference. Such a relationship may provide a measure of intermolecular correlations. We show that for a one-dimensional rugged energy landscape, the lower bound becomes equality only if certain three-site correlations are neglected. When these correlations are included, we can derive an accurate expression that agrees with computer simulations. The strong dimensionality dependence of diffusion of a Brownian particle in a rugged energy landscape also resembles the recently proposed inequality. We show that for interacting colloids, a mode-coupling theory-type calculation of diffusion coefficient can be combined with the new inequality to estimate entropy change from long-range inter-colloid correlations. Interestingly, the rate of barrier crossing in a multidimensional potential energy surface, related to diffusion in a periodic lattice, is shown to admit a relation that depends on the entropy change in a way reminiscent of the relation between D and S.

Abstract:In many-particle diffusions, particles that move the furthest and fastest can play an outsized role in physical phenomena. A theoretical understanding of the behavior of such extreme particles is nascent. A classical model, in the spirit of Einstein's treatment of single-particle diffusion, has each particle taking independent homogeneous random walks. This, however, neglects the fact that all particles diffuse in a common and often inhomogeneous environment that can affect their motion. A more sophisticated model treats this common environment as a space-time random biasing field which influences each particle's independent motion. While the bulk (or typical particle) behavior of these two models has been found to match to high degree, recent theoretical work of Barraquand, Corwin and Le Doussal on a one-dimensional exactly solvable version of this random environment model suggests that the extreme behavior is quite different between the two models. We transform these asymptotic (in system size and time) results into physically applicable predictions. Using high precision numerical simulations we reconcile different asymptotic phases in a manner that matches numerics down to realistic system sizes, amenable to experimental confirmation. We characterize the behavior of extreme diffusion in the random environment model by the presence of a new phase with anomalous fluctuations related to the Kardar-Parisi-Zhang universality class and equation.

Random walks in correlated diffusivity landscapes

Abstract:In recent years, several experiments highlighted a new type of diffusion anomaly, which was called Brownian yet non-Gaussian diffusion. In systems displaying this behavior, the mean squared displacement of the diffusing particles grows linearly in time, like in a normal diffusion, but the distribution of displacements is non-Gaussian. In situations when the convergence to Gaussian still takes place at longer times, the probability density of the displacements may show a persisting peak around the distribution's mode, and the pathway of convergence to the Gaussian is unusual. One of the theoretical models showing such a behavior corresponds to a disordered system with local diffusion coefficients slowly varying in space. While the standard pathway to Gaussian, as proposed by the Central Limit Theorem, would assume that the peak, under the corresponding rescaling, smoothens and lowers in course of the time; in the model discussed, the peak, under rescaling, narrows and stays sharp. In the present work, we discuss the nature of this peak. On a coarse-grained level, the motion of the particles in the diffusivity landscape is described by continuous time random walks with correlations between waiting times and positions. The peak is due to strong spatiotemporal correlations along the trajectories of diffusing particles. Destroying these correlations while keeping the temporal structure of the process intact leads to the decay of the peak. We also note that the correlated CTRW model reproducing serial correlations between the waiting times along the trajectory fails to quantitatively reproduce the shape of the peak even for the decorrelated motion, while being quite accurate in the wings of the PDF. This shows the importance of high-order temporal correlations for the peak's formation.

Abstract:Anomalous diffusion of fluids in a restricted geometry which forbids passing of one fluid particle by another has been studied for many years. The detailed dependence of the mobility factor of the single-file diffusion on relevant parameters beyond the strictly one-dimensional limit is not well understood. In this paper, we study the mobility factor of single-file diffusion fluids interacting with a hard potential in two-dimensional pores. We present a rationale for a theory of the dynamic mobility in terms of the equilibrium equation of state, and make preliminary comparison with Monte Carlo simulations of hard discs in a channel.

Abstract:The diffusion of colloids inside an active system-e.g. within a living cell or the dynamics of active particles itself (e.g. self-propelled particles) can be modeled through overdamped Langevin equation which contains an additional noise term apart from the usual white Gaussian noise, originating from the thermal environment. The second noise is referred to as 'active noise' as it arises from activity such as chemical reactions. The probability distribution function (PDF or the propagator) in space-time along with moments provides essential information for understanding their dynamical behavior. Here we employ the phase-space path integral method to obtain the propagator, thereby moments and PDF for some possible models for such noise. At first, we discuss the diffusion of a free particle driven by active noise. We consider four different possible models for active noise, to capture the possible traits of such systems. We show that the PDF for systems driven by noises other than Gaussian noise largely deviates from normal distribution at short to intermediate time scales as a manifestation of out-of-equilibrium state, albeit converges to Gaussian distribution after a long time as a consequence of the central limit theorem. We extend our work to the case of a particle trapped in a harmonic potential and show that the system attains steady state at long time limit. Also, at short time scales, the nature of distribution is different for different noises, e.g. for particle driven by dichotomous noise, the probability is mostly concentrated near the boundaries whereas a long exponential tail is observed for a particle driven by Poissonian white noise.

Lévy-walk-like Langevin dynamics with random parameters

Abstract:Anomalous diffusion phenomena have been widely found in systems within an inhomogeneous complex environment. For Lévy walk in an inhomogeneous complex environment, we characterize the particle’s trajectory through an underdamped Langevin system coupled with a subordinator. The influence of the inhomogeneous environment on the particle’s motion is parameterized by the random system parameters, relaxation timescale τ, and velocity diffusivity σ. We find that the two random parameters make different effects on the original superdiffusion behavior of the Lévy walk. The random σ contributes to a trivial result after an ensemble average, which is independent of the specific distribution of σ. By contrast, we find that a specific distribution of τ, a modified Lévy distribution with a finite mean, slows down the decaying rate of the velocity correlation function with respect to the lag time. However, the random τ does not promote the diffusion behavior in a direct way, but plays a competition role to the superdiffusion of the original Lévy walk. In addition, the effect of the random τ is also related to the specific subordinator in the coupled Langevin model, which corresponds to the distribution of the flight time of the Lévy walk. The random system parameters are capable of leading to novel dynamics, which needs detailed analyses, rather than an intuitive judgment, especially in complex systems.

Abstract:We investigate the problem of effusion of particles initially confined in a finite one-dimensional box of size $L$. We study both passive as well active scenarios, involving non-interacting diffusive particles and run-and-tumble particles, respectively. We derive analytic results for the fluctuations in the number of particles exiting the boundaries of the finite confining box. The statistical properties of this quantity crucially depend on how the system is prepared initially. Two common types of averages employed to understand the impact of initial conditions in stochastic systems are annealed and quenched averages. It is well known that for an infinitely extended system, these different initial conditions produce quantitatively different fluctuations, even in the infinite time limit. We demonstrate explicitly that in finite systems, annealed and quenched fluctuations become equal beyond a system-size dependent timescale, $t \sim L^2$. For diffusing particles, the fluctuations exhibit a $\sqrt{t}$ growth at short times and decay as $1/\sqrt{t}$ for time scales, $t \gg L^2/D$, where $D$ is the diffusion constant. Meanwhile, for run-and-tumble particles, the fluctuations grow linearly at short times and then decay as $1/\sqrt{t}$ for time scales, $t \gg L^2/D_{\text{eff}}$, where $D_{\text{eff}}$ represents the effective diffusive constant for run-and-tumble particles. To study the effect of confinement in detail, we also analyze two different setups (i) with one reflecting boundary and (ii) with both boundaries open.

Quantifying the energy landscape in weakly and strongly disordered frictional media

Abstract:We investigate the "roughness" of the energy landscape of a system that diffuses in a heterogeneous medium with a random position-dependent friction coefficient α(x). This random friction acting on the system stems from spatial inhomogeneity in the surrounding medium and is modeled using the generalized Caldira-Leggett model. For a weakly disordered medium exhibiting a Gaussian random diffusivity D(x) = kBT/α(x) characterized by its average value ⟨D(x)⟩ and a pair-correlation function ⟨D(x1)D(x2)⟩, we find that the renormalized intrinsic diffusion coefficient is lower than the average one due to the fluctuations in diffusivity. The induced weak internal friction leads to increased roughness in the energy landscape. When applying this idea to diffusive motion in liquid water, the dissociation energy for a hydrogen bond gradually approaches experimental findings as fluctuation parameters increase. Conversely, for a strongly disordered medium (i.e., ultrafast-folding proteins), the energy landscape ranges from a few to a few kcal/mol, depending on the strength of the disorder. By fitting protein folding dynamics to the escape process from a metastable potential, the decreased escape rate conceptualizes the role of strong internal friction. Studying the energy landscape in complex systems is helpful because it has implications for the dynamics of biological, soft, and active matter systems.
Thermodynamically consistent Langevin dynamics with spatially correlated noise predicting frictionless regime and transient attraction effect

Abstract:While the origins of temporal correlations in Langevin dynamics have been thoroughly researched, the understanding of spatially correlated noise (SCN) is rather incomplete. In particular, very little is known about the relation between friction and SCN. In this article, starting from the microscopic, deterministic model, we derive the analytical formula for the spatial correlation function in the particle-bath interactions. This expression shows that SCN is the inherent component of binary mixtures, originating from the effective (entropic) interactions. Further, employing this spatial correlation function, we postulate the thermodynamically consistent Langevin equation driven by the Gaussian SCN and calculate the adequate fluctuation-dissipation relation. The thermodynamical consistency is achieved by introducing the spatially variant friction coefficient, which can be also derived analytically. This coefficient exhibits a number of intriguing properties, e.g., the singular behavior for certain types of interactions. Eventually, we apply this new theory to the system of two charged particles in the presence of counter-ions. Such particles interact via the screened-charge Yukawa potential and the inclusion of SCN leads to the emergence of the anomalous frictionless regime. In this regime the particles can experience active propulsion leading to the transient attraction effect. This effect suggests a nonequilibrium mechanism facilitating the molecular binding of the like-charged particles.
Diffusion on a Rearranging Lattice

Abstract:In this paper we present a computer simulation of a random walk (RW) for diffusion on a rearranging lattice. The lattice consists of two types of sites -- one good conducting (type 1) and the other poor conducting (type 2), distributed at random. The two types of sites are assigned different waiting times ($\tau_{1}$ for type 1 and $\tau_{2}$ for type 2) . We assume that at intervals of time $\tau_{r}$, the site distribution changes. The effect of this rearrangement on the diffusion coefficient is studied with varying $\tau_{r}$. We study this effect for different ratios of dwell times of the two types of sites (R) and also for different fractions (X) of the less conducting sites. An empirical relation for D($\tau_{1}$ ,$\tau_{2}$,$\tau_{r}$,X) is suggested. We have employed the well model and considered diffusion controlled by sites, rather than bonds. So our approach is different from the dynamic bond percolation model, which studies these aspects. Our results show that the diffusion coefficient D may change by a factor of upto 3 (approximately) for rapid rearrangement, and there is a considerable effect of varying X and R on the range of variation of D, where X is the fraction of low conducting sites, and R is the ratio of the dwell times for the two types of sites. Further for $\tau_{r}$ > 250$\tau$ ($\tau$ is the time unit for the random walk) the effect of rearrangement becomes negligible. The results may be useful for studying diffusion and conduction of ion conducting polymers.

Abstract:The emerging diffusive dynamics in many complex systems shows a characteristic crossover behaviour from anomalous to normal diffusion which is otherwise fitted by two independent power-laws. A prominent example for a subdiffusive-diffusive crossover are viscoelastic systems such as lipid bilayer membranes, while superdiffusive-diffusive crossovers occur in systems of actively moving biological cells. We here consider the general dynamics of a stochastic particle driven by so-called tempered fractional Gaussian noise, that is noise with Gaussian amplitude and power-law correlations, which are cut off at some mesoscopic time scale. Concretely we consider such noise with built-in exponential or power-law tempering, driving an overdamped Langevin equation (fractional Brownian motion) and fractional Langevin equation motion. We derive explicit expressions for the mean squared displacement and correlation functions, including different shapes of the crossover behaviour depending on the concrete tempering, and discuss the physical meaning of the tempering. In the case of power-law tempering we also find a crossover behaviour from faster to slower superdiffusion and slower to faster subdiffusion. As a direct application of our model we demonstrate that the obtained dynamics quantitatively described the subdiffusion-diffusion and subdiffusion-subdiffusion crossover in lipid bilayer systems. We also show that a model of tempered fractional Brownian motion recently proposed by Sabzikar and Meerschaert leads to physically very different behaviour with a seemingly paradoxical ballistic long time scaling.

Diffusion cascade in a model of interacting random walkers

Abstract:We consider the relaxation of finite-wavevector density waves in a facilitated classical lattice gas. Linear hydrodynamics predicts that such perturbations should relax exponentially, but nonlinear effects were predicted to cause subexponential relaxation via nonperturbative long-time tails. We present a detailed numerical study of this effect. While our results clearly indicate the importance of nonlinear effects, we find that the wavevector-dependence of the late-time relaxation is clearly inconsistent with theoretical predictions. We discuss manifestations of hydrodynamic nonlinearities in mesoscopic samples and at short times.

Abstract:The problem of biological motion is a very intriguing and topical issue. Many efforts are being focused on the development of novel modelling approaches for the description of anomalous diffusion in biological systems, such as the very complex and heterogeneous cell environment. Nevertheless, many questions are still open, such as the joint manifestation of statistical features in agreement with different models that can also be somewhat alternative to each other, e.g. continuous time random walk and fractional Brownian motion. To overcome these limitations, we propose a stochastic diffusion model with additive noise and linear friction force (linear Langevin equation), thus involving the explicit modelling of velocity dynamics. The complexity of the medium is parametrized via a population of intensity parameters (relaxation time and diffusivity of velocity), thus introducing an additional randomness, in addition to white noise, in the particle's dynamics. We prove that, for proper distributions of these parameters, we can get both Gaussian anomalous diffusion, fractional diffusion and its generalizations.

The Fractality of the Hydrodynamic Modes of Diffusion

Abstract:Transport by normal diffusion can be decomposed into the so-called hydrodynamic modes which relax exponentially toward the equilibrium state. In chaotic systems with two degrees of freedom, the fine scale structure of these hydrodynamic modes is singular and fractal. We characterize them by their Hausdorff dimension which is given in terms of Ruelle's topological pressure. For long-wavelength modes, we derive a striking relation between the Hausdorff dimension, the diffusion coefficient, and the positive Lyapunov exponent of the system. This relation is tested numerically on two chaotic systems exhibiting diffusion, both periodic Lorentz gases, one with hard repulsive forces, the other with attractive, Yukawa forces. The agreement of the data with the theory is excellent.
