Abstract:Mitochondria are the energy powerhouse of the cell,and they play an important role in other physiological and pathological process,such as free radical production,cell apoptosis and aging.MiRNA-mediated post-transcriptional regulation of gene expression is one of the important mechanisms that regulate mitochondria functions which rely on the crosstalk between nuclear genome and mitochondrial genome.The nuclear encoded miRNA not only regulates the structure and function of mitochondria through modulating mitochondrial-related proteins encoded by the nuclear genome,they can also translocate into the mitochondria and regulate mitochondrial genome expression.Besides,the mitochondrial genome may also encode miRNA that could be immediately active on the mitochondrial transcripts or exported in the cytosol in order to interfere with genomic mRNA.

Abstract:Ever since microRNAs (miRNAs) were first recognized as an extensive gene family >20 years ago, a broad community of researchers was drawn to investigate the universe of small regulatory RNAs. Although core features of miRNA biogenesis and function were revealed early on, recent years continue to uncover fundamental information on the structural and molecular dynamics of core miRNA machinery, how miRNA substrates and targets are selected from the transcriptome, new avenues for multilevel regulation of miRNA biogenesis and mechanisms for miRNA turnover. Many of these latest insights were enabled by recent technological advances, including massively parallel assays, cryogenic electron microscopy, single-molecule imaging and CRISPR–Cas9 screening. Here, we summarize the current understanding of miRNA biogenesis, function and regulation, and outline challenges to address in the future.

Abstract:MicroRNAs are evolutionarily conserved small non-coding RNA molecules encoded by eukaryotic genomic DNA, and function in post-transcriptional regulation of gene expression via base-pairing with complementary sequences in target mRNAs, resulting in translational repression or degradation of target mRNAs. They represent one of the major types of epigenetic modification and play important roles in all aspects of cellular activities. Altered expression of microRNAs has been found in various human diseases including cancer. Many efforts have been made to discover the characteristic microRNA expression profiles, to understand the roles of aberrantly expressed microRNAs and underlying mechanisms in different cancers. With the application of DNA microarray, real-time quantitative polymerase chain reaction and other molecular biology techniques, increasing evidence has been accumulated which reveal that aberrant microRNAs can be detected not only intracellularly within the cancer cells, but also extracellularly in plasma of patients, postulating the potential of aberrant microRNAs as promising diagnostic/prognostic markers and attracting therapeutic targets. This review is intended to provide the most recent advances in microRNA studies in one of the most common cancers, colorectal cancer, especially the identification of those specifically altered microRNAs in colorectal cancer, validation for their relevance to clinical pathological parameters of patients, functional analyses and potential applications of these microRNAs.

Abstract:Key PointsMicroRNAs (miRNAs) are a family of ∼21–25-nucleotide small RNAs that negatively regulate gene expression at the post-transcriptional level.The founding members of the miRNA family, lin-4 and let-7, were identified through genetic screens for defects in the temporal regulation of Caenorhabditis elegans larval development.Owing to genome-wide cloning efforts, hundreds of miRNAs have now been identified in almost all metazoans, including flies, plants and mammals.MiRNAs exhibit temporally and spatially regulated expression patterns during diverse developmental and physiological processes.Most of the miRNAs that have been characterized so far seem to regulate aspects of development, including larval developmental transitions and neuronal development in C. elegans, growth control and apoptosis in Drosophila melanogaster, haematopoietic differentiation in mammals, and leaf development, flower development and embryogenesis in Arabidopsis thaliana.The majority of the animal miRNAs that have been characterized so far affect protein synthesis from their target mRNAs. Abstract:A method for detecting and quantifying the cooperativity in the simultaneous binding of two ligands, A and B, to DNA (intercooperativity; omega(AB)) is proposed. This involves the determination of an apparent affinity constant K(app) for one of the ligands (A) in the limit of its null saturation (nu(Alpha) --> 0), in the presence of the second one (B). A definition for this constant is given and an expression is derived corresponding to a simple model of competitive binding to an unbranched three-state homogeneous polar lattice with nearest-neighbor interactions (Markov chain). The ratio between the apparent and intrinsic affinity constants of one ligand in the maximum saturation limit of the other one becomes omega(2)(AB), and thus can be graphically obtained from K(app)(A) vs nu(B) plots. All the frequencies that define the sequence distribution of ligands can be easily calculated by introducing some generalized statistical weights for the free lattice monomer in a standard sequence generating function procedure. A model of fluorescence quenching emission is obtained from such frequencies under the hypothesis of a short-range electron transfer mechanism of the deactivation; it confirms, as suggested by the binding model, an outstanding influence of the intercooperativity on the distribution.

Abstract:MicroRNAs are pervasive regulators of gene expression at the post-transcriptional level in metazoan, playing key roles in several physiological and pathological processes. Accordingly, these small non-coding RNAs are also involved in cancer development and progression. Furthermore, miRNAs represent valuable diagnostic and prognostic biomarkers in malignancies. In the last twenty years, the role of RNA modifications in fine-tuning gene expressions at several levels has been unraveled. All RNA species may undergo post-transcriptional modifications, collectively referred to as epitranscriptomic modifications, which, in many instances, affect RNA molecule properties. miRNAs are not an exception, in this respect, and they have been shown to undergo several post-transcriptional modifications. In this review, we will summarize the recent findings concerning miRNA epitranscriptomic modifications, focusing on their potential role in cancer development and progression.

Abstract:microRNAs are a new/class of small, evolutionarily conserved, non-protein-coding RNA molecules. Mature microRNAs exert their gene regulatory activity primarily by imperfectly base pairing to their target mRNAs, leading to mRNA degradation or translational inhibition. Recent studies have verified that microRNAs play a key role in diverse biological processes, including cell proliferation and differentiation as well as apoptosis. Further studies showed that microRNAs as oncogenes and tumor suppressors are involved in the tumor formation and development. Accordingly, microRNAs as a kind of small RNA molecules play an important role in tumorigenesis.

Abstract:MicroRNAs (miRNAs) and transcription factors control eukaryotic cell proliferation, differentiation, and metabolism through their specific gene regulatory networks. However, differently from transcription factors, our understanding of the processes regulated by miRNAs is currently limited. Here, we introduce gene network analysis as a new means for gaining insight into miRNA biology. A systematic analysis of all human miRNAs based on Co-expression Meta-analysis of miRNA Targets (CoMeTa) assigns high-resolution biological functions to miRNAs and provides a comprehensive, genome-scale analysis of human miRNA regulatory networks. Moreover, gene cotargeting analyses show that miRNAs synergistically regulate cohorts of genes that participate in similar processes. We experimentally validate the CoMeTa procedure through focusing on three poorly characterized miRNAs, miR-519d/190/340, which CoMeTa predicts to be associated with the TGF β pathway. Using lung adenocarcinoma A549 cells as a model system, we show that miR-519d and miR-190 inhibit, while miR-340 enhances TGF β signaling and its effects on cell proliferation, morphology, and scattering. Based on these findings, we formalize and propose co-expression analysis as a general paradigm for second-generation procedures to recognize bona fide targets and infer biological roles and network communities of miRNAs.

Abstract:MicroRNAs (miRNAs) are small non-coding RNA molecules involved in mRNA regulation at a post-transcriptional level. The first miRNA was discovered in 1993, and since then many branches of research have been explored to fully understand the miRNA world. Studies regarding the biogenesis process have highlighted different pathways according to miRNA gene localization, although the biochemical mechanism is not completely clear yet. In animals, miRNAs act mainly as negative regulators through translation inhibition, but recent evidence has shown their ability to stimulate mRNA degradation through recruiting decapping enzymes and nucleases. The “canonical” binding site of miRNAs is located within the 3′UTR of the mRNA target, but the coding sequence and the 5′UTR can also be bound by miRNAs. Although they mainly play a negative role at a post-transcriptional level, a few miRNAs have been reported to actually enhance mRNA expression. Altered patterns of miRNAs, due to genetic alterations, defects in the biogenesis process, epigenetic modification or aberrant expression of miRNA genes, are associated with many pathological contexts, including cancer and inflammatory diseases. Although the wider world of small RNAs has to be further explored, these regulators have already been shown to play a crucial role in all biological processes.

Abstract:The discovery of microRNAs (miRNAs) almost two decades ago established a new paradigm of gene regulation. During the past ten years these tiny non-coding RNAs have been linked to virtually all known physiological and pathological processes, including cancer. In the same way as certain key protein-coding genes, miRNAs can be deregulated in cancer, in which they can function as a group to mark differentiation states or individually as bona fide oncogenes or tumour suppressors. Importantly, miRNA biology can be harnessed experimentally to investigate cancer phenotypes or used therapeutically as a target for drugs or as the drug itself.

Abstract:microRNAs (miRNAs) are endogenous, noncoding approximately 22-nucleotide RNA molecules that have recently emerged as fundamental, post-transcriptional regulators of cognate target gene expression. Many mammalian miRNAs are expressed in a tissue-specific manner, a phenomenon that has so far been attributed to transcriptional regulation. We here show by Northern blots and in situ hybridization experiments that the expression of mammalian miRNAs can be regulated at the post-transcriptional level. In particular, miR-138 is spatially restricted to distinct cell types, while its precursor, pre-miR-138-2, is ubiquitously expressed throughout all tissues analyzed. Furthermore, pre-miR-138-2 is exported from the nucleus to the cytoplasm, suggesting that cleavage of this pre-miRNA by Dicer is restricted to certain tissues and cell types. Thus, differential processing of pre-miRNAs might be an alternative mechanism to control miRNA function.

Abstract:MicroRNAs (miRs) are small non-coding RNAs (ncRNAs) that control the expression of target genes by modulating (usually inhibiting) their translation into proteins. This ‘traditional’ mechanism of action of miRs has been recently challenged by new discoveries pointing towards a role of miRs as ‘hormones’, capable of binding to proteic receptors (miRceptors) and triggering their downstream signalling pathways. These findings harbour particular significance within the tumour microenvironment (TME), defined as the variety of non-cancerous cells surrounding cancer cells, but are relevant also for other diseases. In recent years it has become clearer that the TME does not passively assist the growth of cancer cells but contributes to its biology. Some of the mediators of the intercellular communication between cancer cells and TME are miRs shuttled within exosomes, a subtype of cellular released extracellular vesicles. This article will highlight the most recent findings on the biological implications of miR–miRceptor interactions for the biology of the TME and other diseases, and will provide some perspectives on the future development of this fascinating research. Abstract:Recently, microRNAs (miRNAs) have emerged as central posttranscriptional regulators of gene expression. miRNAs regulate many key biological processes, including cell growth, death, development and differentiation. This discovery is challenging the central dogma of molecular biology. Genes are working together by forming cellular networks. It has become an emerging concept that miRNAs could intertwine with cellular networks to exert their function. Thus, it is essential to understand how miRNAs take part in cellular processes at a systems-level. In this review, I will first introduce basic knowledge of miRNAs and their relations to heart disaeses and cancer, highlight recently dicovered functions such as filtering out gene expression noise by miRNAs. I will aslo introduce basic concepts of cellular networks and interpret their biological meaning in such a way that the network concepts are digested in a biological context and are understandable for biologists. Finally, I will summarize the most recent progress in understanding of miRNA biology at a systems-level: the principles of miRNA regulation of the major cellular networks including signaling, metabolic, protein interaction and gene regulatory networks. A common miRNA regulatory principle is emerging: miRNAs preferentially regulated the genes that have high regulation complexity. In addition, miRNAs preferentially regulate positive regulatory motifs, highly connected scaffolds and the most network downstream components of cellular signaling networks, while miRNAs selectively regulate the genes which have specific network structural features on metabolic networks.

Abstract:Discovered in 1993, micoRNAs (miRNAs) are now recognized as one of the major regulatory gene families in eukaryotes. To date, 24521 microRNAs have been discovered and there are certainly more to come. It was primarily acknowledged that miRNAs result in gene expression repression at both the level of mRNA stability by conducting mRNA degradation and the level of translation (at initiation and after initiation) by inhibiting protein translation or degrading the polypeptides through binding complementarily to 3′UTR of the target mRNAs. Nevertheless, some studies revealed that miRNAs have the capability of activating gene expression directly or indirectly in respond to different cell types and conditions and in the presence of distinct cofactors. This reversibility in their posttranslational gene regulatory natures enables the bearing cells to rapidly response to different cell conditions and consequently block unnecessary energy wastage or maintain the cell state. This paper provides an overview of the current understandings of the miRNA characteristics including their genes and biogenesis, as well as their mediated downregulation. We also review up-to-date knowledge of miRNA-mediated gene upregulation through highlighting some notable examples and discuss the emerging concepts of their associations with other posttranscriptional gene regulation processes.

Abstract:Communication between cells ensures coordination of behavior. In prokaryotes, this signaling is usually referred to as quorum sensing, while eukaryotic cells communicate through hormones. In recent years, a growing number of reports have shown that small signaling molecules produced by organisms from different kingdoms of nature can facilitate cross‐talk, communication, or signal interference. This trans‐kingdom communication (also termed as trans‐kingdom signaling or inter‐kingdom signaling) mediates symbiotic and pathogenic relationships between various organisms (e.g., microorganisms and their hosts). Strikingly, it has been discovered that microRNAs (miRNAs)—single‐stranded noncoding RNAs with an average length of 22 nt—can be transmitted from one species to another, inducing posttranscriptional gene silencing in distant species, even in a cross‐kingdom fashion.
