Abstract:Nanoindentation using contact-mode atomic force microscopy (AFM) has emerged as a powerful tool for effective material characterization of a wide variety of biomaterials across multiple length scales. However, the interpretation of force-indentation experimental data from AFM is subject to some debate. Uncertainties in AFM data analysis stems from two primary sources: The exact point of contact between the AFM probe and the biological specimen and the variability in the spring constant of the AFM probe. While a lot of attention has been directed toward addressing the contact-point uncertainty, the effect of variability in the probe spring constant has not received sufficient attention. In this paper, we report on an error-in-variables-based Bayesian change-point approach to quantify the elastic modulus of human breast tissue samples after accounting for variability in both contact point and the probe spring constant. We also discuss the efficacy of our approach to a wide range of hyperparameter values using a sensitivity analysis.

Abstract:Objective: The mechanical properties of cells, which are the main characteristics determining their physical performance and physiological functions, have been actively studied in the fields of cytobiology and biomedical engineering and for the development of medicines. In this study, an indentation-vibration-based method is proposed to simultaneously measure the mechanical properties of cells in situ, including cellular mass (m), elasticity (k), and viscosity (c).Methods: The proposed measurement method is implemented based on the principle of forced vibration stimulated by simple harmonic force using an atomic force microscope (AFM) system integrated with a piezoelectric transducer as the substrate vibrator. The corresponding theoretical model containing the three mechanical properties is derived and used to perform simulations and calculations. Living and fixed human embryonic kidney 293 (HEK 293) cells were subjected to indentation and vibration to measure and compare their mechanical parameters and verify the proposed approach. Results: The results that the fixed sample cells are more viscous and elastic than the living sample cells and the measured mechanical properties of cell are consistent within, but not outside of the central region of the cell, are in accordance with the previous studies.Conclusion: This work provides an approach to simultaneous measurement of the multiple mechanical properties of single cells using an integrated AFM system based on the principle force vibration and thickness-corrected Hertz model. Significance: This study should contribute to progress in biomedical engineering, cytobiology, medicine, early diagnosis, specific therapy and cell-powered robots.

Abstract:Atomic Force Microscopy (AFM) has a great potential as a tool to characterize mechanical and morphological properties of living cells; these properties have been shown to correlate with cells' fate and patho-physiological state in view of the development of novel early-diagnostic strategies. Although several reports have described experimental and technical approaches for the characterization of cellular elasticity by means of AFM, a robust and commonly accepted methodology is still lacking. Here, we show that micrometric spherical probes (also known as colloidal probes) are well suited for performing a combined topographic and mechanical analysis of living cells, with spatial resolution suitable for a complete and accurate mapping of cell morphological and elastic properties, and superior reliability and accuracy in the mechanical measurements with respect to conventional and widely used sharp AFM tips. We address a number of issues concerning the nanomechanical analysis, including the applicability of contact mechanical models and the impact of a constrained contact geometry on the measured Young's modulus (the finite-thickness effect). We have tested our protocol by imaging living PC12 and MDA-MB-231 cells, in order to demonstrate the importance of the correction of the finite-thickness effect and the change in Young's modulus induced by the action of a cytoskeleton-targeting drug.

Abstract:In recent years, different types of techniques have been developed to observe the cells and extract a wealth of information about their physiological properties. The analysis of the electrical properties requires modeling the cells. However, the cells have complex structures and most of the analytical equations are limited. Therefore, in this laboratory, the microwave detection system is combined with the atomic force microscopy (AFM) to evaluate the local electrical properties of the materials. In this research, a new method to measure the dielectric constant of biomaterials based on microwave was developed on microwave atomic force microscopy (M-AFM). The theoretical model was established to analyze the mechanism of the force caused by microwave and was developed a method to quantitatively measure the dielectric constant. By using this measurement method, the dielectric constant of mesenchymal stem cells (MSCs) was measured.

Abstract:Atomic force microscopy (AFM) is today an established tool in imaging and determination of mechanical properties of biomaterials. Due to their complex organization, those materials show intricate properties such as viscoelasticity. Therefore, one has to consider that the loading rate at which the sample is probed will lead to different mechanical response (properties). In this work, we studied the dependence of the mechanical properties of endothelial cells on the loading rate using AFM in force spectroscopy mode. We employed a sharp, four‐sided pyramidal indenter and loading rates ranging from 0.5 to 20 μm/s. In addition, by variation of the load (applied forces from 100 to 10,000 pN), the dependence of the cell properties on indentation depth could be determined. We then showed that the mechanical response of endothelial cells depends nonlinearly on the loading rate and follows a weak power‐law. In addition, regions of different viscous response at varying indentation depth could be determined. Based on the results we obtained, a general route map for AFM users for design of cell mechanics experiments was described.

Abstract:The knowledge of the mechanical properties is the starting point to study the mechanobiology of mesenchymal stem cells and to understand the relationships linking biophysical stimuli to the cellular differentiation process. In experimental biology, Atomic Force Microscopy (AFM) is a common technique for measuring these mechanical properties. In this paper we present an alternative approach for extracting common mechanical parameters, such as the Young's modulus of cell components, starting from AFM nanoindentation measurements conducted on human mesenchymal stem cells. In a virtual environment, a geometrical model of a stem cell was converted in a highly deformable Coarse-Grained Elastic Network Model (CG-ENM) to reproduce the real AFM experiment and retrieve the related force-indentation curve. An ad-hoc optimization algorithm perturbed the local stiffness values of the springs, subdivided in several functional regions, until the computed force-indentation curve replicated the experimental one. After this curve matching, the extraction of global Young's moduli was performed for different stem cell samples. The algorithm was capable to distinguish the material properties of different subcellular components such as the cell cortex and the cytoskeleton. The numerical results predicted with the elastic network model were then compared to those obtained from hertzian contact theory and Finite Element Method (FEM) for the same case studies, showing an optimal agreement and a highly reduced computational cost. The proposed simulation flow seems to be an accurate, fast and stable method for understanding the mechanical behavior of soft biological materials, even for subcellular levels of detail. Moreover, the elastic network modelling allows shortening the computational times to approximately 33% of the time required by a traditional FEM simulation performed using elements with size comparable to that of springs.

Abstract:The morphology of cells was obtained by atomic force microscopy, and the viscoelastic characteristics of cells were obtained by indentation experiments of relaxation and creep. The viscoelasticity of cells serves as a biomarker that reveals changes induced by malignant transformation, which aids the cytological examinations. However, differences in the measurement methods and parameters have prevented the consistent and effective characterization of the viscoelastic phenotype of cells. To address this issue, nanomechanical indentation experiments were conducted using an atomic force microscope (AFM). Multiple indentation methods were applied, and the indentation parameters were gradually varied to measure the viscoelasticity of normal liver cells and cancerous liver cells to create a database. This database was employed to train machine‐learning algorithms in order to analyze the differences in the viscoelasticity of different types of cells and as well as to identify the optimal measurement methods and parameters. These findings indicated that the measurement speed significantly influenced viscoelasticity and that the classification difference between the two cell types was most evident at 5 μm/s. In addition, the precision and the area under the receiver operating characteristic curve were comparatively analyzed for various widely employed machine‐learning algorithms. Unlike previous studies, this research validated the effectiveness of measurement parameters and methods with the assistance of machine‐learning algorithms. Furthermore, the results confirmed that the viscoelasticity obtained from the multiparameter indentation measurement could be effectively used for cell classification. Research Highlights This study aimed to analyze the viscoelasticity of liver cancer cells and liver cells. Different nano‐indentation methods and parameters were used to measure the viscoelasticity of the two kinds of cells. The neural network algorithm was used to reverse analyze the dataset, and the methods and parameters for accurate classification and identification of cells are successfully found.

Abstract:The cytoskeleton is involved during movement, shaping, resilience, and functionality in immune system cells. Biomarkers such as elasticity and adhesion can be promising alternatives to detect the status of cells upon phenotype activation in correlation with functionality. For instance, professional immune cells such as macrophages undergo phenotype functional polarization, and their biomechanical behaviors can be used as indicators for early diagnostics. For this purpose, combining the biomechanical sensitivity of atomic force microscopy (AFM) with the automation and performance of a deep neural network (DNN) is a promising strategy to distinguish and classify different activation states. To resolve the issue of small datasets in AFM-typical experiments, nanomechanical maps were divided into pixels with additional localization data. On such an enlarged dataset, a DNN was trained by multimodal fusion, and the prediction was obtained by voting classification. Without using conventional biomarkers, our algorithm demonstrated high performance in predicting the phenotype of macrophages. Moreover, permutation feature importance was employed to interpret the results and unveil the importance of different biophysical properties and, in turn, correlated this with the local density of the cytoskeleton. While our results were demonstrated on the RAW264.7 model cell line, we expect that our methodology could be opportunely customized and applied to distinguish different cell systems and correlate feature importance with biophysical properties to unveil innovative markers for diagnostics.

Abstract:Breast cancer cells (MCF-7 and MCF-10A) are studied through indentation with spherical borosilicate glass particles in atomic force microscopy (AFM) contact mode in fluid. Their mechanical properties are obtained by analyzing the recorded reaction force-time response. The analysis is based on comparing experimental data with predictions from finite element (FE) simulation. Here, FE modeling is employed to simulate the AFM indentation experiment which is neither a displacement nor a force controlled test. This approach is expected to overcome many underlying problems of the widely used models such as Hertz contact model due to its capability to capture the contact behaviors between the spherical indentor and the cell, account for cell geometry, and incorporate with large strain theory. In this work, a non-linear viscoelastic (NLV) model in which the viscoelastic part is described by Prony series terms is used for the constitutive model of the cells. The time-dependent material parameters are extracted through an inverse analysis with the use of a surrogate model based on a Kriging estimator. The purpose is to automatically extract the NLV properties of the cells with a more efficient process compared to the iterative inverse technique that has been mostly applied in the literature. The method also allows the use of FE modeling in the analysis of a large amount of experimental data. The NLV parameters are compared between MCF-7 and MCF-10A and MCF-10A treated and untreated with the drug Cytochalasin D to examine the possibility of using relaxation properties as biomarkers for distinguishing these types of breast cancer cells. The comparisons indicate that malignant cells (MCF-7) are softer and exhibit more relaxation than benign cells (MCF-10A). Disrupting the cytoskeleton using the drug Cytochalasin D also results in a larger amount of relaxation in the cell's response. In addition, relaxation properties indicate larger differences as compared to the elastic moduli like instantaneous shear modulus. These results may be useful for disease diagnosing purposes.

Abstract:Mathematical and computational models linking cell mechanical properties with deformation are crucial for understanding cellular behavior. While various techniques measure the stiffness and viscosity of cells, recent experiments suggest that cells exhibit poroelastic behavior, characterized by solid mesh networks immersed in cytosol liquid (Moeendarbary et al. in Nat Mater 12:253–261, 2013. https://doi.org/10.1038/nmat3517). Despite this, a mathematical model relating poroelastic cell deformation and Young's modulus of solid networks has not been reported. This study presents the first poroelasticity-based mathematical model for relating cell deformation with Young's modulus of solid mesh networks. The model is validated by utilizing the experimental data of the cell's squeezing behavior through a constriction microchannel. The predicted Young's modulus for HeLa, MCF-10A, and MDA MB-231 cell lines are 153.64 ± 60.3 kPa, 97.84 ± 41.7 kPa, and 67.9 ± 48.8 kPa, respectively, which matches well with the conventional measurements. Additionally, two artificial neural network (ANN) models were developed which predicted Young's modulus and viscosity for these cell lines based on migration and deformation characteristics through constriction microchannel, achieving high accuracy ( R ~ 0.974 and R ~ 0.999, respectively). Further, a linear Support Vector Machine (SVM) model classified cell lines based on initial diameter and elongation in the constriction microchannel measured from static images. The combined analytical and computational approach proposed here offers direct quantitative estimates of cell mechanical properties and cell classification based on their squeezing behavior through constriction microchannel.

Nanodiamond-based spatial-temporal deformation sensing for cell mechanics

Abstract:Precise assessment of the mechanical properties of soft biological systems at the nanoscale is crucial for understanding physiology, pathology, and developing relevant drugs. Conventional atomic force microscopy (AFM)-based indentation methods suffer from uncertainties in local tip-sample interactions and model choice. This can be overcome by adopting spatially resolved nonlocal deformation sensing for mechanical analysis. However, the technique is currently limited to lifeless/static systems, due to the inadequate spatial or temporal resolution, or difficulties in differentiating the indentation-induced deformation from that associated with live activities and other external perturbations. Here, we develop an innovative dynamic nonlocal deformation sensing approach allowing both spatially and temporally resolved mechanical analysis, which achieves a tens of microsecond time-lag precision, a nanometer vertical deformation precision, and a sub-hundred nanometer lateral spatial resolution. Using oscillatory nanoindentation and spectroscopic analysis, the method can separate the indentation-caused signal from random noise, enabling live cell measurement. Using this method, we discover a distance-dependent phase of surface deformation during indentation, leading to the disclosure of surface tension effects (capillarity) in the mechanical response of live cells upon AFM indentation. A viscoelastic model with surface tension is used to enable simultaneous quantification of the viscoelasticity and capillarity of cell. We show that neglecting surface tension, as in conventional AFM methods, would underestimate the liquid-like characteristics and overestimate the apparent viscoelastic modulus of cells. The study lays down a foundation for understanding a broad range of elastocapillarity-related interfacial mechanics and mechanobiological processes in live cells.

Abstract:The mechanical properties of cells are very important to their physiological functions and pathological states, and their variations are also potential indications for early identification of the relevant diseases such as various cancers. With the development of microcantilever sensor, the atomic force microscope (AFM) has become one of the most commonly used tools to detect nanoscale biomolecular mechanical properties. In this contribution, an integral type inhomogeneous viscoelastic moving boundary effect in AFM system is accurately delineated, and a potential conceptual proposal of using the double-peak resonance for microcantilever dynamic system is suggested to detect viscoelasticity of fixed cells. Mathematical models for the quasi-static and dynamic responses of microcantilever system with a viscoelastic moving boundary effect are presented. Laplace transform and its inverse transform, and differential method in the temporal domain and extended differential quadrature method (DQM) in the spatial domain are combined to obtain the relevant analytical solutions for quasi-static response and numerical solutions for dynamical response. Analytical results for quasi-static response agree well with the previous experiments and our simulations by the extended DQM. The results not only reveal that moving boundary conditions and cellular viscoelasticity cannot be ignored for signal extractions in the processes of cellular detection due to their significant influence on interaction force, bending deflection, natural frequency, and mode shape of microcantilever system, but also indicate a double-peak resonance-based method that could be potentially used to identify the transient-, steady-state modulus, and relaxation time of fixed cells.

Abstract:Biosensors are aimed at detecting tiny physical and chemical stimuli in biological systems. Physical forces are ubiquitous, being implied in all cellular processes, including cell adhesion, migration, and differentiation. Given the strong interplay between cells and their microenvironment, the extracellular matrix (ECM) and the structural and mechanical properties of the ECM play an important role in the transmission of external stimuli to single cells within the tissue. Vice versa, cells themselves also use self-generated forces to probe the biophysical properties of the ECM. ECM mechanics influence cell fate, regulate tissue development, and show peculiar features in health and disease conditions of living organisms. Force sensing in biological systems is therefore crucial to dissecting and understanding complex biological processes, such as mechanotransduction. Atomic Force Microscopy (AFM), which can both sense and apply forces at the nanoscale, with sub-nanonewton sensitivity, represents an enabling technology and a crucial experimental tool in biophysics and mechanobiology. In this work, we report on the application of AFM to the study of biomechanical fingerprints of different components of biological systems, such as the ECM, the whole cell, and cellular components, such as the nucleus, lamellipodia and the glycocalyx. We show that physical observables such as the (spatially resolved) Young's Modulus (YM) of elasticity of ECMs or cells, and the effective thickness and stiffness of the glycocalyx, can be quantitatively characterized by AFM. Their modification can be correlated to changes in the microenvironment, physio-pathological conditions, or gene regulation.

Abstract:This paper aims to evaluate the mechanical properties of Boron Nitride Nanosheets (BNNS) and their vital use in nano-electromechanical systems (NEMS). By employing molecular Dynamics (MD) simulation, modelling of the atomic structure was done. The mechanical response of BNNS under various parameters (strain rate, temperature, chirality, dimension) enabled the generation of a comprehensive data set that accurately represents their elastic properties. The dataset obtained from MD simulation was subsequently utilized to construct an artificial neural network (ANN) model, tailored to forecast the Young's modulus of BNNS accurately. This work aimed to improve the model's efficiency by refining the design of ANN, which significantly reduces the computational time while maintaining higher accuracy predictions. The findings demonstrate precise and rapid forecasts for developing components based on BNNS in NEMS. This paper establishes an analogy between in-depth atomistic simulations and real-world engineering applications presenting a new approach for accurately predicting the properties of nanomaterials.

Abstract:When testing biological samples with atomic force microscopy (AFM) nanoindentation using pyramidal indenters, Sneddon's equation is commonly used for data processing, approximating the indenter as a perfect cone. While more accurate models treat the AFM tip as a blunted cone or pyramid, these are complex and lack a direct relationship between applied force and indentation depth, complicating data analysis. This paper proposes a new equation derived from simple mathematical processes and physics-based criteria. It is accurate for small indentation depths and serves as a viable alternative to complex classical approaches. The proposed equation has been validated for h < 3R (where h is the indentation depth and R is the tip radius) and confirmed through simulations with blunted conical and pyramidal indenters, as well as experiments on prostate cancer cells. It is a reliable method for experiments where the tip radius cannot be ignored, such as in shallow indentations on thin samples to avoid substrate effects.

Abstract:Abstract Cells mechanical property assessment has been a promising label-free method for cell differentiation. Several methods have been proposed for single-cell mechanical properties analysis. Dielectrophoresis (DEP) is one method used for single-cell mechanical property assessment, cell separation, and sorting. DEP method has overcome weaknesses of other techniques, including compatibility with microfluidics, high throughput assessment, and high accuracy. However, due to the lack of a general and explicit model for this method, it has not been known as an ideal cell mechanical property evaluation method. Here we present an explicit model using the most general electromagnetic equation (Maxwell Stress Tensor) for single-cell mechanical evaluation based on the DEP method. For proof of concept, we used the proposed model for differentiation between three different types of cells, namely erythrocytes, peripheral blood mononuclear cells (PBMC), and an epithelial breast cancer cells line (T-47D). The results show that, by a lumped parameter that depends on cells' mechanical and electrical properties, the proposed model can successfully distinguish between the mentioned cell types that can be in a single blood sample. The proposed model would open up the chance to use a mechanical assessment method for cell searching in parallel with other methods.

Abstract:Nanoindentation based on atomic force microscopy (AFM) can measure the elasticity of biomaterials and cells with high spatial resolution and sensitivity, but relating the data to quantitative mechanical properties depends on information on the local contact, which is unclear in most cases. Here, we demonstrate nonlocal deformation sensing on biorelevant soft matters upon AFM indentation by using nitrogen-vacancy centers in nanodiamonds, providing data for studying both the elasticity and capillarity without requiring detailed knowledge about the local contact. Using fixed HeLa cells for demonstration, we show that the apparent elastic moduli of the cells would have been overestimated if the capillarity was not considered. In addition, we observe that both the elastic moduli and the surface tensions are reduced after depolymerization of the actin cytoskeleton in cells. This work demonstrates that the nanodiamond sensing of nonlocal deformation with nanometer precision is particularly suitable for studying mechanics of soft biorelevant materials.
