Abstract:Exocarpium Citri Grandis is a popular Chinese herbal medicine prepared from Citrus grandis ‘tomentosa’, and it is rich in several bioactive compounds, including flavonoids, coumarins, and volatile oils. However, studies are yet to elucidate the mechanisms of synthesis and regulation of these active components. Therefore, the present study examined the profiles of flavonoids and volatile oil bioactive compounds in plant petals, fruits, and tender leaves, and then performed RNA sequencing on different tissues to identify putative genes involved in the synthesis of bioactive compounds. The results show that the naringin, naringenin, and coumarin contents of the fruitlets were significantly higher than those of the tender leaves and petals, whereas the tender leaves had significantly higher levels of rhoifolin and apigenin. A total of 49 volatile oils, of which 10 were mainly found in flowers, 15 were mainly found in fruits, and 18 were mainly found in leaves, were identified. RNA sequencing identified 9,942 genes that were differentially expressed in different tissues. Further analysis showed that 20, 15, and 74 differentially expressed genes were involved in regulating flavonoid synthesis, regulating coumarin synthesis, and synthesis and regulation of terpenoids, respectively. CHI1 (Cg7g005600) and 1,2Rhat gene (Cg1g023820) may be involved in the regulation of naringin synthesis in C. grandis fruits. The HDR (Cg8g006150) gene, HMGS gene (Cg5g009630) and GGPS (Cg1g003650) may be involved in the regulation and synthesis of volatile oils in C. grandis petals. Overall, the findings of the present study enhance our understanding of the regulatory mechanisms of secondary metabolites in C. grandis , which could promote the breeding of C. grandis with desired characteristics.

Resistance of Plasmodium falciparum malaria to amodiaquine, chloroquine and quinine in the Madang Province of Papua New Guinea, 1990-1993.

Abstract:The in vivo response of Plasmodium falciparum parasites to amodiaquine or chloroquine was assessed in children with symptomatic malaria attending different health facilities in the Madang area. Among the 27 subjects who were completely followed up, 4 (15%) were infected with parasites fully susceptible and 23 (85%) with parasites exhibiting some degree of resistance. Out of the latter group, 52% were of RI level, 26% RII and 22% RIII. 14 subjects out of 42 (33%) failed to clear their parasitaemia by day 7 and 92 out of 134 (69%) had persistent or recrudescent parasitaemia at day 21. The level of in vivo resistance was similar for amodiaquine and chloroquine. 86% of the isolates tested in vitro showed resistance to amodiaquine, 86% to chloroquine and 7% to quinine. In ten years the prevalence of resistant isolates in vivo has increased from 47% to 85%. Of more concern is the shift from RI level of resistance to RII and RIII: the proportion of resistant strains that were RI dropped from 90% to 52% over the ten-year period. To determine if the standard antimalarial regimens are still appropriate, there is a need not only to assess the level of parasite resistance but also the prevalence of treatment failure in different parts of Papua New Guinea.
The draft genome and multi-omics analyses reveal new insights into geo-herbalism properties of Citrus grandis ‘Tomentosa’

Abstract:Citrus grandis ‘Tomentosa’ (CGT) (Huajuhong, HJH) is a widely used medicinal plant, which is mainly produced in Guangdong and Guangxi provinces of South China. Particularly, HJH from Huazhou (HZ) county of Guangdong province has been well-regarded as the best national product for geo-herbalism. But the reasons for geo-herbalism property in HJH from HZ county remains a mystery. Therefore, a multi-omics approach was applied to identify the nature of the geo-herbalism in CGT from three different regions. The comprehensive screening of differential metabolites revealed that the Nobiletin content was significantly different in HZ region compared to other regions, and could be employed as a key indicator to determine the geo-herbalism. Furthermore, the high-quality genome (N50 of 9.12 Mb), coupled with genomics and transcriptomics analyses indicated that CGT and Citrus grandis are closely related, with a predicted divergence time of 19.1 million years ago (MYA), and no recent WGD occurred in the CGT, and the bioactive ingredients of CGT were more abundant than that of Citrus grandis. Interestingly, Nobiletin (Polymethoxyflavones) content was identified as a potential indicator of geo-herbalism, and O-methyltransferase (OMT) genes are involved in the synthesis of Polymethoxyflavones. Further multi-omics analysis led to the identification of a novel OMT gene (CtgOMT1) whose transient overexpression displayed significantly higher Nobiletin content, suggesting that CtgOMT1 was involved in the synthesis of Nobiletin. Overall, our findings provide new data resources for geo-herbalism evaluation, germplasm conservation and insights into Nobiletin biosynthesis pathways for the medicinal plant C. grandis ‘Tomentosa’.

Abstract:Citrus is an important type of fruit, with antioxidant bioactivity. However, the variations in the antioxidant ability of different tissues in citrus and its metabolic and molecular basis remain unclear. Here, we assessed the antioxidant capacities of 12 tissues from Citrus reticulata 'Ponkan', finding that young leaves and root exhibited the strongest antioxidant capacity. Secondary metabolites accumulated differentially in parts of the citrus plant, of which flavonoids were enriched in stem, leaf, and flavedo; phenolic acids were enriched in the albedo, while coumarins were enriched in the root, potentially explaining the higher antioxidant capacities of these tissues. The spatially specific accumulation of metabolites was related to the expression levels of biosynthesis-related genes such as chalcone synthase (CHS), chalcone isomerase (CHI), flavone synthase (FNS), O-methyltransferase (OMT), flavonoid-3′-hydroxylase (F3′H), flavonoid-6/8-hydroxylase (F6/8H), p-coumaroyl CoA 2′-hydroxylase (C2′H), and prenyltransferase (PT), among others, in the phenylpropane pathway. Weighted gene co-expression network analysis (WGCNA) identified modules associated with flavonoids and coumarin content, among which we identified an OMT involved in coumarin O-methylation, and related transcription factors were predicted. Our study identifies key genes and metabolites influencing the antioxidant capacity of citrus, which could contribute to the enhanced understanding and utilization of bioactive citrus components.

Abstract:The quality of Chinese medicinal materials depends on the content of bioactive components, which are affected by the environmental factors of different planting regions. In this research, integrated analysis of the transcriptome and metabolome of C. reticulata 'Chachi' was performed in two regions, and three orchards were included in the analysis. In total, only 192 compounds were found in fresh peels, and among 18 differentially accumulated flavonoid metabolites, 15 flavonoids were enriched in peels from the Xinhui planting region. In total, 1228 genes were up-regulated in peels from Xinhui, including the CHS and GST genes, which are involved in the salt stress response. Overall, based on the correlation analysis of flavonoid content and gene expression in peels of C. reticulata 'Chachi', we concluded that the authenticity of the GCRP from Xinhui may be closely related to the higher content of naringin and narirutin, and the increase in the content of these may be due to the highly saline environment of the Xinhui region.

Abstract:Abstract Deciphering the genetic basis of plant secondary metabolism will provide useful insights for genetic improvement and enhance our fundamental understanding of plant biological processes. Although citrus plants are among the most important fruit crops worldwide, the genetic basis of secondary metabolism in these plants is largely unknown. Here, we use a high-density linkage map to dissect large-scale flavonoid metabolic traits measured in different tissues (young leaf, old leaf, mature pericarp, and mature pulp) of an F 1 pseudo-testcross citrus population. We detected 80 flavonoids in this population and identified 138 quantitative trait loci (QTLs) for 57 flavonoids in these four tissues. Based on transcriptional profiling and functional annotation, twenty-one candidate genes were identified, and one gene encoding flavanone 3-hydroxylase ( F3H) was functionally verified to result in naturally occurring variation in dihydrokaempferol content through genetic variations in its promoter and coding regions. The abundant data resources collected for diverse citrus germplasms here lay the foundation for complete characterization of the citrus flavonoid biosynthetic pathway and will thereby promote efficient utilization of metabolites in citrus quality improvement.

Abstract:Flavonoids are bioactive secondary metabolites that play multiple roles in plants. However, studies on the flavonoid accumulation of the pomelo fruit are rare. In this study, we conducted a widely targeted metabolome analysis by using ultra-performance liquid chromatography and tandem mass spectrometry and identified 550 metabolites in the sarcocarp from red (C. maxima Merr. var. Tubtim Siam) and white pomelos (C. maxima (Burm.) Osbeck). A total of 263 significantly changed metabolites were detected from the 550 metabolites. Content analysis of the significantly changed metabolites (SCMs) showed that 138 SCMs were highly accumulated, whereas 125 SCMs were observed with lower content in red-sarcocarp pomelo. Importantly, 103 of the 263 SCMs were flavonoids, including 34 flavonoids, 29 flavonols, 18 flavonoid carbonosides, 9 dihydroflavones, 6 isoflavones, 5 anthocyanins, 1 dihydroflavonol, and 1 chalcone. Gene ontology analysis indicated that upregulated genes in red-sarcocarp pomelo were significantly enriched in GO terms related to flavonoids including flavonoid biosynthetic processes. Several important differentially expressed genes were detected in the correlation network, especially Cg2g009540 which is an orthologous gene of AtCHS, also detected in flavonoid biosynthesis networks, and which could be related to the high level of total flavonoids in the red-sarcocarp pomelo. Our study demonstrated the fluctuation of flavonoid biosynthesis in the two pomelo cultivars and laid a theoretical foundation for pomelo breeding to generate fruits with a high flavonoid content.

Abstract:Chinese sour jujube (Ziziphus jujuba var. spinosa (Bunge) Hu ex H. F. Chow) is one of woody plant with the same origin of medicine and food. Specialized metabolites including flavonoids are mainly distributed in its active ingredient, but the composition and biosynthesis mechanism of flavonoids in different harvest times are still unclear. Hence, the accumulation of flavonoids in Chinese sour jujube fruits from five harvest times was investigated, using a combined metabolomics and transcriptomics approach in this study. And a total of 1539 differentially accumulated metabolites (DAMs) and 11592 differentially expressed genes (DEGs) were identified. The flavonoid, flavone, and flavanols biosynthtic pathways were significantly enriched in the Kyoto Encyclopedia of Genes and Genomes (KEGG) enrichment analysis of DEGs and DAMs. Furthermore, a comprehensive regulatory network was built for flavonoids biosynthesis and it was discovered that one FLS gene, and one NAC transcription factors (TFs) with a high connection with flavonoids biosynthesis by weighted gene co-expression network analysis (WGCNA). Finally, RT-qPCR analysis of 15 flavonoid biosynthesis-related key genes validated the transcriptome sequencing data. This study provides a basis for further research and utilization of flavonoids in Chinese sour jujube and which is beneficial to the metabolic engineering of flavonoids.

Abstract:Introduction: Citrus reticulata cv. 'Chunhongtangju' was mutated from Mandarin 'Shatangju', which has been identified as a new citrus variety. Mandarin 'Chunhongtangju' fruits were late-ripening for about two months than Mandarin 'Shatangju'. Methods: To understand the pericarp differential development mechanism in Mandarin 'Shatangju' (CK) and 'Chunhongtangju' (LM), hormones and transcriptome profiles of pericarps were performed in different development stages: Young fruit stage (CK1/LM1), Expansion and Turning color stage (CK2), Expansion stage (LM2), Turning color stage (LM3), and Maturity stage (CK3/LM4). Results: In this study, the development of LM was significantly slower, and the maturity was significantly delayed. At the same stage, most hormones in Mandarin 'Chunhongtangju' pericarps were higher than that in 'Shatangju' such as gibberellin A24, cis(+)-12-oxophytodienoic acid, and L-phenylalanine. The deficiency of hormones in late-maturing pericarps was mainly manifested in ABA, 12-OHJA, MeSAG, and ABA-GE. Differences in transcriptome profiles between the two citrus varieties are primarily observed in energy metabolism, signal transduction such as MAPK signaling pathway and plant hormone signaling, and biosynthesis of secondary metabolites. After analyzing the hormones and transcriptome data, we found that the top genes and hormones, such as Cs_ont_5g020040 (transcription elongation factor, TFIIS ), Cs_ont_7g021670 (BAG family molecular chaperone regulator 5, BAG5 ), Cs_ont_2g025760 (40S ribosomal protein S27, Rps27 ), 5-deoxystrigol, salicylic acid 2-O-β-glucosid, and gibberellin A24, contributed significantly to gene transcription and hormone synthesis. Discussion: This study suggests that the variances of pericarp development between the two varieties are linked to variations in the transcription levels of genes associated with energy and secondary metabolism, signal transduction related genes. These findings expand our understanding of the complex transcriptional and hormonal regulatory hierarchy during pericarp development.

Abstract:Citrus reticulata 'Huajuhong' (HJH) and C. reticulata 'Sanhuhongju' (SHHJ) have distinct level of bioactive ingredients including flavonoid derivatives in peels meanwhile its underlying mechanism remain unclear. Integrated analysis of metabolome and transcriptome was comparatively investigated differences of HJH and SHHJ peels. The total flavonoid in HJH peels was significantly higher than that in SHHJ. Of 203 differentially accumulated metabolites (DAMs) and 3,517 differentially expressed genes (DEGs) were identified. KEGG enrichment analysis indicated that flavonoid pathway was overrepresented. Among the DAMs, the major components were flavonoids (104, 51.2%) followed by phenolic acids (30, 14.7%). Seven of top 10 flavonoid glycosides in HJH were highly accumulated and positively correlated with 10 glucosyltransferase genes. Collectively, higher content of flavonoid glycosides in HJH peels than in SHHJ peels might contribute to the distinct health-promoting effect, which provides a novel insight into improving the fruit quality of citrus as a health-promoting food resource.

Abstract:Angelica sinensis is a traditional Chinese medicinal plant that has been primarily used as a blood tonic. It largely relies on its bioactive metabolites, which include ferulic acid, volatile oils, polysaccharides and flavonoids. In order to improve the yield and quality of A. sinensis, the two cultivars Mingui 1 (M1), with a purple stem, and Mingui 2 (M2), with a green stem, have been selected in the field. Although a higher root yield and ferulic acid content in M1 than M2 has been observed, the differences of flavonoid biosynthesis and stem-color formation are still limited. In this study, the contents of flavonoids and anthocyanins were determined by spectrophotometer, the differences of flavonoids and transcripts in M1 and M2 were conducted by metabolomic and transcriptomic analysis, and the expression level of candidate genes was validated by qRT-PCR. The results showed that the contents of flavonoids and anthocyanins were 1.5- and 2.6-fold greater in M1 than M2, respectively. A total of 26 differentially accumulated flavonoids (DAFs) with 19 up-regulated (UR) and seven down-regulated (DR) were obtained from the 131 identified flavonoids (e.g., flavonols, flavonoid, isoflavones, and anthocyanins) in M1 vs. M2. A total 2210 differentially expressed genes (DEGs) were obtained from the 34,528 full-length isoforms in M1 vs. M2, and 29 DEGs with 24 UR and 5 DR were identified to be involved in flavonoid biosynthesis, with 25 genes (e.g., CHS1, CHI3, F3H, DFR, ANS, CYPs and UGTs) mapped on the flavonoid biosynthetic pathway and four genes (e.g., RL1, RL6, MYB90 and MYB114) belonging to transcription factors. The differential accumulation level of flavonoids is coherent with the expression level of candidate genes. Finally, the network of DAFs regulated by DEGs was proposed. These findings will provide references for flavonoid production and cultivars selection of A. sinensis.

Abstract:Summary Pummelo (Citrus maxima or Citrus grandis) is a basic species and an important type for breeding in Citrus. Pummelo is used not only for fresh consumption but also for medicinal purposes. However, the molecular basis of medicinal traits is unclear. Here, compared with wild citrus species/Citrus‐related genera, the content of 43 bioactive metabolites and their derivatives increased in the pummelo. Furthermore, we assembled the genome sequence of a variety for medicinal purposes with a long history, Citrus maxima 'Huazhouyou‐tomentosa' (HZY‐T), at the chromosome level with a genome size of 349.07 Mb. Comparative genomics showed that the expanded gene family in the pummelo genome was enriched in flavonoids‐, terpenoid‐, and phenylpropanoid biosynthesis. Using the metabolome and transcriptome of six developmental stages of HZY‐T and Citrus maxima 'Huazhouyou‐smooth' (HZY‐S) fruit peel, we generated the regulatory networks of bioactive metabolites and their derivatives. We identified a novel MYB transcription factor, CmtMYB108, as an important regulator of flavone pathways. Both mutations and expression of CmtMYB108, which targets the genes PAL (phenylalanine ammonia‐lyase) and FNS (flavone synthase), displayed differential expression between Citrus‐related genera, wild citrus species and pummelo species. This study provides insights into the evolution‐associated changes in bioactive metabolism during the origin process of pummelo.

Abstract:The dried pericarp of Citrus reticulata 'Chachi' (CRC) is commonly utilized in Traditional Chinese Medicine (TCM) and food consumption. Geqingpi (GQP), Sihuaqingpi (SHQP) and Guangchenpi (CRP) are TCM materials derived from different developmental stages of CRC pericarp, each possessing distinct medicinal properties. However, there is currently limited study on the active substances in these three stages. Metabolome data suggested that the discrepancies in flavonoid content, particularly polymethoxyflavonoids (PMFs), predominantly contribute to the variations across the three periods. Additionally, through multivariate statistical analysis, 7 potential biomarkers were identified and nobiletin (NOB) possessed the most significant contribution. O-methyltransferases (OMTs) play a crucial role to catalyze the formation of -OCH3 in PMFs. The analysis of transcriptome and genome data revealed the presence of 93 CrOMTs in CRC and 43 were expressed on pericarp. Further investigation identified that 28 of these genes were potentially responsible for catalyzing the biosynthesis of important PMFs such as NOB, sinensetin (SIN), and 3,3′,4′,5,6,7,8-heptamethoxyflavone (HEP). Diversity of flavonoids in five Torreya grandis cultivars: Integrating metabolome and transcriptome to elucidate potential applications for health and metabolic engineering

Abstract:Torreya grandis is a medicinally and nutritionally rich tree nut with high flavonoid content. However, a thorough evaluation of the variation in flavonoids among T. grandis cultivars remains to explore. In this study, we conducted a widely-targeted metabolomic analysis of five T. grandis cultivars, identifying 64 distinct flavonoids. Key subclasses of flavonoids, including flavan-3-ols, anthocyanidins, procyanidins, and flavonols, were characterized for their abundance and related to their potential health benefits. Our analysis revealed that T. grandis 'Shishengfei' exhibited the highest flavonoid diversity and content, while other cultivars showed relatively lower levels. By integrating transcriptome data, we identified genes and metabolic pathways associated with flavonoid biosynthesis, which could offer potential targets for metabolic engineering to enhance the flavonoid content in T. grandis. This research not only establishes a database of flavonoid components in T. grandis but also offers insights for selecting and breeding cultivars with enhanced health-promoting properties, contributing to the fields of food chemistry and nutrition.

Abstract:Oriental melon ( Cucumis melo var. acidulus ) is one of the most economically important fruit crops worldwide. To elucidate the molecular basis related to soluble sugar and organic acid metabolism in the fruits of two oriental melon cultivars with different sweetness, we performed integrated metabolomic and transcriptomic analyses of the fruits of 'Tianbao' (A) with high sweetness and 'Xiaocuigua' (B) with low sweetness at different ripening stages. The high accumulation of sucrose, D-glucose, D-(+)-raffinose, and the relatively lower citric acid and malic acid might contribute to the sweet taste of A. By screening the differentially expressed genes (DEGs) and correlation analysis of the DEGs and differentially accumulated metabolites, we deduced that the B cultivar might promote the conversion of glucose and fructose into intermediate compounds for downstream processes such as glycolysis. The tricarboxylic acid (TCA) cycle might also be enhanced compared to A, thus resulting in the differential accumulation of soluble sugars and organic acids, ultimately causing the taste difference between the two oriental melon cultivars. Our finding provides important information for further exploring the metabolic mechanisms of soluble sugars and organic acids in oriental melon.

Abstract:Introduction: Flavonoids, as secondary metabolites in plants, play important roles in many biological processes and responses to environmental factors. Methods: Apricot fruits are rich in flavonoid compounds, and in this study, we performed a combined metabolomic and transcriptomic analysis of orange flesh (JN) and white flesh (ZS) apricot fruits. Results and discussion: A total of 222 differentially accumulated flavonoids (DAFs) and 15855 differentially expressed genes (DEGs) involved in flavonoid biosynthesis were identified. The biosynthesis of flavonoids in apricot fruit may be regulated by 17 enzyme-encoding genes, namely PAL (2), 4CL (9), C4H (1), HCT (15), C3'H (4), CHS (2), CHI (3), F3H (1), F3'H (CYP75B1) (2), F3'5'H (4), DFR (4), LAR (1), FLS (3), ANS (9), ANR (2), UGT79B1 (6) and CYP81E (2). A structural gene-transcription factor (TF) correlation analysis yielded 3 TFs (2 bHLH, 1 MYB) highly correlated with 2 structural genes. In addition, we obtained 26 candidate genes involved in the biosynthesis of 8 differentially accumulated flavonoids metabolites in ZS by weighted gene coexpression network analysis. The candidate genes and transcription factors identified in this study will provide a highly valuable molecular basis for the in-depth study of flavonoid biosynthesis in apricot fruits.

Abstract:The pregnane X receptor (PXR) regulates the metabolism and elimination of bile salts, steroids, and xenobiotics. The sequence of the PXR ligand-binding domain diverges extensively between different animals, suggesting interspecies differences in ligands. Of the endogenous ligands known to activate PXR, biliary bile salts vary the most across vertebrate species, ranging from 27-carbon (C27) bile alcohol sulfates (early fish, amphibians) to C24 bile acids (birds, mammals). Using a luciferase-based reporter assay, human PXR was activated by a wide variety of bile salts. In contrast, zebrafish PXR was activated efficiently only by cyprinol sulfate, the major zebrafish bile salt, but not by recent bile acids. Chicken, mouse, rat, and rabbit PXRs were all activated by species-specific bile acids and by early fish bile alcohol sulfates. In addition, phylogenetic analysis using maximum likelihood demonstrated evidence for nonneutral evolution of the PXR ligand-binding domain. PXR activation by bile salts has expanded from narrow specificity for C27 bile alcohol sulfates (early fish) to a broader specificity for recent bile acids (birds, mammals). PXR specificity for bile salts has thus paralleled the increasing complexity of the bile salt synthetic pathway during vertebrate evolution, an unusual example of ligand-receptor coevolution in the nuclear hormone receptor superfamily.

Abstract:The Ziziphus mauritiana Lam. and Z. jujuba Mill. are the two most economically important members of the genus Ziziphus. The fruit color of Z. mauritiana remains green throughout fruit development in the majority of commercial cultivars, whereas its close relative, Z. jujuba Mill. turns from green to red in all cultivars. However, the lack of transcriptomic and genomic information confines our understanding of the molecular mechanisms underlying fruit coloration in Z. mauritiana (Ber). In the present study, we performed the transcriptome-wide analysis of MYB transcription factors (TFs) genes in Z. mauritiana and Z. jujuba , and identified 56 ZmMYB and 60 ZjMYB TFs in Z. mauritiana and Z. jujuba , respectively. Through transcriptomic expression analysis, four similar MYB genes ( ZmMYB/ZjMYB13, ZmMYB/ZjMYB44, ZmMYB/ZjMYB50 , and ZmMYB/ZjMYB56) from Z. mauritiana and Z. jujuba were selected as candidate key genes regulating flavonoid biosynthesis. Among these genes, the ZjMYB44 gene was transiently highly expressed in fruit, and flavonoid content accumulation also increased, indicating that this gene can influence flavonoid content during the period of fruit coloration in Z. jujuba . The current study adds to our understanding of the classification of genes, motif structure, and predicted functions of the MYB TFs, as well as identifying MYBs that regulate flavonoid biosynthesis in Ziziphus ( Z. mauritiana and Z. jujuba ). Based on this information, we concluded that MYB44 is involved in the flavonoids biosynthesis pathway during the fruit coloring of Ziziphus . Our research results provide an important understanding of the molecular mechanism of flavonoid biosynthesis resulting in fruit coloration and laying a foundation for further genetic improvement of fruit color in Ziziphus .
