Abstract:Abstract Novel variants continue to emerge in the SARS-CoV-2 pandemic. University testing programs may provide timely epidemiologic and genomic surveillance data to inform public health responses. We conducted testing from September 2021 to February 2022 in a university population under vaccination and indoor mask mandates. A total of 3,048 of 24,393 individuals tested positive for SARS-CoV-2 by RT-PCR; whole genome sequencing identified 209 Delta and 1,730 Omicron genomes of the 1,939 total sequenced. Compared to Delta, Omicron had a shorter median serial interval between genetically identical, symptomatic infections within households (2 versus 6 days, P = 0.021). Omicron also demonstrated a greater peak reproductive number (2.4 versus 1.8), and a 1.07 (95% confidence interval: 0.58, 1.57; P < 0.0001) higher mean cycle threshold value. Despite near universal vaccination and stringent mitigation measures, Omicron rapidly displaced the Delta variant to become the predominant viral strain and led to a surge in cases in a university population.

Abstract:Abstract Background: In early 2020, Nigeria recorded its first case of COVID-19. The disease later became a pandemic with devastating consequences on the health and population globally. The exact incidence of the disease in Nigeria has not been reported. Aim: We determined pooled estimates, clinical characteristics, outcomes, and disease severity for COVID-19 patients in Nigeria. Materials and Methods: The search for relevant literature was conducted using the Preferred Reporting Items for Systematic Reviews and Meta-Analyses guidelines across multiple databases, including PUBMED, Web of Science, AJOL, BIOLINE, Hinari, and Cochrane Library. The search was done from November 1, 2021, to February 2, 2022. Studies of laboratory-confirmed COVID-19 cases with relevant data were included. Two reviewers independently performed study selection, article screening, and data extraction. Studies that did not differentiate between confirmed pathogenic isolates and specimen contamination or colonization were excluded. Of 58 articles, 14 studies were included in qualitative analysis, 77,419 total tested population. Results: The study found the prevalence of COVID 19 to be 20.2%; 95% confidence interval (CI): 13.2–27.4. Of these 16.2% 95% CI: (5.1–26.2) were symptomatic, while 21.3% 95% CI: (12.4–30.2) were asymptomatic. The prevalence based on diagnostic modality was 39.3%; 95% CI (30.2–48.1) using enzyme linked immunosorbent assay based rapid diagnostic test, 25.1% 95% CI (19.3–31.1) using polymerase chain reaction based test. Based on study design, the Prevalence was 10.3% 95% CI (4.1–24.2) in cross sectional studies; with 25.1% 95% CI (19.2–31.1) in retrospective study. The regional difference ranges from 11.1%; 95% CI (6.3–28.2) in North Central Nigeria to 42.4%; 95% CI (41.2–44.3) in North Western Nigeria. Conclusion: In conclusion, this meta-analysis reported an estimated prevalence of COVID-19 in Nigeria, indicating a moderate community transmission. It also demonstrates a tendency to decline in severe acute respiratory syndrome coronavirus 2 positivity. This finding provides a window of opportunity for strengthening existing preventive intervention measures, enhancing serologic and genomic surveillance, improving clinical management, and improving mobilization towards vaccination, particularly among susceptible populations.

Abstract:A vector version of Chang's attenuation correction method for single photon emission computed tomography accommodating arbitrary convex body contours is presented and its implementation on a general purpose array processor described. For a constant linear attenuation coefficient mu = 0.10 cm-1 and contour shapes similar to those encountered in clinical work, correction factors calculated with the vector algorithm are the same to within a few percent as those obtained using the original Chang method. Typical execution speed of the new algorithm is 0.01 s/correction factor for a 64 point contour.

Abstract:The novel coronavirus, SARS-CoV-2, part of the Coronaviridae family, was discovered in December 2019 in China. World Health Organization named it COVID-19 and by March 2020, it had spread worldwide, causing a global pandemic. Despite continuous efforts to prevent the spread of the virus, the virus seemed always to be a step ahead of humankind as it rapidly evolved to produce new variants. These variants have higher transmissibility than the original virus and were responsible for new waves of infections. The first variant was Alpha, followed by the discovery of Beta, Gamma, Delta, and Omicron, being the latest variant of concern. Although vaccines were distributed worldwide to reduce the severity of the disease when infected with SARS-CoV-2, the emergence of new variants raised doubts about the efficacy of the available vaccines. Studies showed a decrease in neutralizing antibodies during infection with XBB and BQ subvariants compared to infections caused by other variants. Fortunately, early evidence shows that the mRNA vaccines are still effective against the current circulating Omicron sublineages of the coronavirus. Nevertheless, continuous genomic surveillance of the coronavirus is still important to detect any new variants of concern to assess their potential to threaten public health. The efficacy of vaccines and treatment options available against the latest circulating variant of SARS-CoV-2 should also be periodically evaluated. This ensures that the treatment and vaccines used are safe and effective against the virus to protect the public from another health crisis.

Abstract:The emergence of SARS-CoV-2 variants has heightened concerns about vaccine efficacy, posing challenges in controlling the spread of COVID-19. As part of the COVID-19 Vaccine Effectiveness and Variants (COVVAR) study in Uganda, this study aimed to genotype and characterize SARS-CoV-2 variants in patients with COVID-19-like symptoms who tested positive on a real-time PCR. Amplicon deep sequencing was performed on 163 oropharyngeal/nasopharyngeal swabs collected from symptomatic patients. Genome assembly, lineage classification and phylogenetic analysis was performed using the Edge Bioinformatics pipeline version 2.4.0, Pangolin version 4.3.1 and iqtree version 2.3.6 software respectively. Of the 163 deep sequences analyzed between April 2023 and March 2024, the most common were XBB.1 lineages and sublineages (113, 69.3%), followed by JN.1* (12, 7.4%), XBB.2* (11, 6.7%) and FL* (11, 6.7%), EG* (7, 4.3%), others (BQ.1.1, FY.4.1, FY.4.1.2, GY.2.1, HK.27.1) (5, 3.1%) and CM* (4, 2.5%). XBB.1* dominated from April to July 2023; thereafter, other variants, including JN.1* were increasingly detected. There was no statistically significant association between vaccine status and lineage assignment (Fisher's exact test, p-value = 0.994). Our findings showed that the Omicron variant, specifically the XBB.1* lineage, was the dominant circulating virus. However, the emergence of the JN.1 variant that exhibits a significant spike protein mutation profile could impact COVID-19 transmission in Uganda.

Abstract:This review covers general information regarding the green synthesis of antibacterial silver nanoparticles. Owing to their antibacterial properties, silver nanoparticles are widely used in many areas, especially biomedical applications. In green synthesis practices, the chemical reducing agents are eliminated, and biological entities are utilized to convert silver ions to silver nanoparticles. Among the various biological entities, natural plant extracts have emerged as green reducing agents, providing eco-friendly routes for the preparation of silver nanomaterials. The most obvious merits of green synthesis are the increased biocompatibility of the resulting silver nanoparticles and the ease with which the reaction can be carried out. This review summarizes some of the plant extracts that are used to produce antibacterial silver nanoparticles. Additionally, background information regarding the green synthesis and antibacterial activity of silver nanoparticles is provided. Finally, the toxicological aspects of silver nanoparticles are briefly mentioned.

Abstract:Novel variants of severe acute respiratory syndrome coronavirus 2 (SARS-CoV-2) continue to emerge as the coronavirus disease 2019 (COVID-19) pandemic extends into its fourth year. Understanding SARS-CoV-2 circulation in university populations is vital for effective interventions in higher education settings and will inform public health policy during pandemics. In this study, we generated 793 whole-genome sequences collected over an entire academic year in a university population in Indiana, USA. We clearly captured the rapidity with which Delta variant was wholly replaced by Omicron variant across the West Lafayette campus over the length of two academic semesters in a community with high vaccination rates. This mirrored the emergence of Omicron throughout the state of Indiana and the USA. Further, phylogenetic analyses demonstrated that there was a more diverse set of potential geographic origins for Omicron viruses introduction into campus when compared to Delta. Lastly, statistics indicated that there was a more significant role for international and out-of-state migration in the establishment of Omicron variants at Purdue. This surveillance workflow, coupled with viral genomic sequencing and phylogeographic analyses, provided critical insights into SARS-CoV-2 transmission dynamics and variant arrival.

Abstract:SARS-CoV-2 geno-surveillance has been challenging in West Africa. Despite the multiple challenges encountered, particularly in West Africa during the COVID-19 pandemic, efforts were made to circumscribe the spread of the disease and to provide methods and resources for surveillance. We aim to describe the dynamic of SARS-CoV-2 variants and highlight the efforts made in genomic surveillance in West Africa. Therefore, we proceeded to retrieve West African countries' SARS-CoV-2 data from public repository (GISAID) and then ensued to a descriptive statistical analysis. From the start of the pandemic till December 2023, we found less than a million COVID-19 cases notified within the West African region. Overall, the study population was 50.21 % Males with a median age of 37. Regarding genomic data, only 3.02 % of cases were sequenced and deposited in GISAID. Of the available sequence, we noted that most of the variants have circulated in West Africa before the official notification of the variants. Nigeria, Ghana, and Senegal provided together more than half of West Africa's originating sequences when Omicron and Delta variants were the most sequenced in West Africa.

Abstract:Severe acute respiratory syndrome coronavirus 2 (SARS-COV2) the virus responsible for the outbreak of the 2020 pandemic at the Wuhan city in China belongs to the coronavirus family. While the disease rages, scientists are striving to discover drugs and vaccines to combat the virus. Person to person transmission has been the major source of transmission in respiratory droplets from an infected or an asymptomatic infected person to another and indirectly by virus contamination of objects. There has been no evidence of vertical transmission or transmission through blood and blood products. The virus can be detected in clinical specimens by electron microscopy, cell culture, real-time RT-PCR and next-generation sequencing. Therapeutic approaches to combat the infection have been supportive and preventive aimed at transmission reduction, but no specific drug candidate at the forefront for therapy. The race towards developing a vaccine for the disease has led to the discovery of 115 potential candidates. Databases such as Google Scholar, PubMed, MEDLINE and NCBI were searched to summarise the current state of knowledge to the global outbreak.
SARS-CoV-2 diversity and transmission on a university campus across two academic years during the pandemic

Abstract:Institutions of higher education (IHEs) have been a focus of SARS-CoV-2 transmission studies but there is limited information on how viral diversity and transmission at IHEs changed as the pandemic progressed. Here we analyze 3606 viral genomes from unique COVID-19 episodes collected at a public university in Seattle, Washington (WA) from September 2020 to September 2022. Across the study period, we found evidence of frequent viral transmission among university affiliates with 60% (n=2153) of viral genomes from campus specimens genetically identical to at least one other campus specimen. Moreover, viruses from students were observed in transmission clusters at a higher frequency than in the overall dataset while viruses from symptomatic infections were observed in transmission clusters at a lower frequency. Though only a small percentage of community viruses were identified as possible descendants of viruses isolated in university study specimens, phylodynamic modelling suggested a high rate of transmission events from campus into the local community, particularly during the 2021-2022 academic year. We conclude that viral transmission was common within the university population throughout the study period but that not all university affiliates were equally likely to be involved. In addition, the transmission rate from campus into the surrounding community may have increased during the second year of the study, possibly due to return to in-person instruction.

Abstract:Context: The aim of the study was to identify and monitor the circulating strains of severe acute respiratory syndrome coronavirus 2 (SARS-CoV-2) in the samples received at our center and update the existing national and international genomic surveillance data. Introduction: SARS-CoV-2 is no exception to the basic nature of the viruses ability to change and evolve. Since its first report in December 2019 from Wuhan, China, multiple variants of the virus have emerged and been reported. Five variants of concern have been recognized and reported by the Centers for Disease Control and Prevention, which are associated with variable degrees of transmissibility and mortality. Materials and methods: Nasopharyngeal and oropharyngeal swabs received in viral transport medium at the Viral Research Diagnostic Laboratory were processed for reverse transcription-polymerase chain reaction for SARS-CoV-2. Whole genome sequencing (WGS) was performed for selective positive samples using Oxford Nanopore sequencing technology, using MinKNOW software for data acquisition. Statistical analysis: The clades were assigned using Nextclade v2.4.1 software. The statistical analysis was calculated using OpenEpi version 3, an open-source calculator, and two by two. Results: Variants reported over the study period included Alpha, Kappa, Delta, and Omicron. Delta dominated in the year 2021, while Omicron was the dominant variant in 2022. In both the dominant variants, asymptomatics contributed to around 30-40% of positives. Intensive care unit admissions and mortality were higher in the Delta variant, while vaccination history and travel history were higher in the patients with Omicron variant. Conclusion: The trend tracking of these variants has been important in view of public health, enabling early interventions to control the spread of the disease and foresight in preparation for the situation.

Abstract:Introduction: One of the unexpected outcomes of the COVID-19 pandemic was the relatively low levels of morbidity and mortality in Africa compared to the rest of the world. Nigeria, Africa's most populous nation, accounted for less than 0.01% of the global COVID-19 fatalities. The factors responsible for Nigeria's relatively low loss of life due to COVID-19 are unknown. Also, the correlates of protective immunity to SARS-CoV-2 and the impact of pre-existing immunity on the outcome of the COVID-19 pandemic in Africa are yet to be elucidated. Here, we evaluated the natural and vaccine-induced immune responses from vaccinated, non-vaccinated and convalescent individuals in Southern Nigeria throughout the three waves of the COVID-19 pandemic in Nigeria. We also examined the pre-existing immune responses to SARS-CoV-2 from samples collected prior to the COVID-19 pandemic. Methods: We used spike RBD and N- IgG antibody ELISA to measure binding antibody responses, SARS-CoV-2 pseudotype assay protocol expressing the spike protein of different variants (D614G, Delta, Beta, Omicron BA1) to measure neutralizing antibody responses and nucleoprotein (N) and spike (S1, S2) direct ex vivo interferon gamma (IFNγ) T cell ELISpot to measure T cell responses. Result: Our study demonstrated a similar magnitude of both binding (N-IgG (74% and 62%), S-RBD IgG (70% and 53%) and neutralizing (D614G (49% and 29%), Delta (56% and 47%), Beta (48% and 24%), Omicron BA1 (41% and 21%)) antibody responses from symptomatic and asymptomatic survivors in Nigeria. A similar magnitude was also seen among vaccinated participants. Interestingly, we revealed the presence of preexisting binding antibodies (N-IgG (60%) and S-RBD IgG (44%)) but no neutralizing antibodies from samples collected prior to the pandemic. Discussion: These findings revealed that both vaccinated, non-vaccinated and convalescent individuals in Southern Nigeria make similar magnitude of both binding and cross-reactive neutralizing antibody responses. It supported the presence of preexisting binding antibody responses among some Nigerians prior to the COVID-19 pandemic. Lastly, hybrid immunity and heterologous vaccine boosting induced the strongest binding and broadly neutralizing antibody responses compared to vaccine or infection-acquired immunity alone.

Abstract:While the SARS-CoV-2 dynamic has been described globally, there is a lack of data from Sub-Saharan Africa. We herein report the dynamics of SARS-CoV-2 lineages from March 2020 to March 2022 in Cameroon. Of the 760 whole-genome sequences successfully generated by the national genomic surveillance network, 74% were viral sub-lineages of origin and non-variants of concern, 15% Delta, 6% Omicron, 3% Alpha and 2% Beta variants. The pandemic was driven by SARS-CoV-2 lineages of origin in wave 1 (16 weeks, 2.3% CFR), the Alpha and Beta variants in wave 2 (21 weeks, 1.6% CFR), Delta variants in wave 3 (11 weeks, 2.0% CFR), and omicron variants in wave 4 (8 weeks, 0.73% CFR), with a declining trend over time (p = 0.01208). Even though SARS-CoV-2 heterogeneity did not seemingly contribute to the breadth of transmission, the viral lineages of origin and especially the Delta variants appeared as drivers of COVID-19 severity in Cameroon.
The COVID-19 Crisis in Sub-Saharan Africa: Knowledge, Attitudes, and Practices of the Nigerian Public

Abstract:Within a short period of time, COVID-19 has spread globally, wreaking havoc in various facets of life. This study sought to measure the level of COVID-19 knowledge, attitudes, and practices of the Nigerian public. This was a cross-sectional online survey of the general population of educated Nigerians who had Internet access. Sociodemographic data and participants' knowledge, attitudes, and practices relating to COVID-19 were collected. Scores assessing knowledge, attitudes, and practices were allocated and graded based on specific stratified demarcations. Student's t-test, analysis of variance, and logistic regression analysis were used where appropriate. Of the total 1,015 respondents, most of them exhibited good knowledge of COVID-19, with a mean knowledge grade of 78%; this significantly affected their attitude and practice grades (66% and 60.4%, respectively). Most respondents expressed positive attitudes toward foreigners and other stigma-prone groups, while also practicing appropriate preventive measures. Those aged 21-30 years and those with medical-related occupations had significantly higher knowledge scores (P < 0.001); and having a medical-related occupation increased the likelihood of having good knowledge compared with being unemployed (odds ratio [95% CI]: 6.6 [2.5-17.3]). Male participants aged 21-30 years and those with medical-related occupations had significantly higher attitude scores (P < 0.05). Engaging literate Nigerians on various media platforms, particularly social media, will result in wider reach for the purpose of COVID-19 education. Further studies on other sociodemographic groups within the country (e.g., the less educated) would give a clearer picture of the Nigerian situation as regards COVID-19 knowledge, attitudes, and practices (coronavirus, COVID-19, Public health, Nigeria, Africa).

Abstract:Newly emerging variants of severe acute respiratory syndrome coronavirus 2 (SARS-CoV-2) are continuously posing high global public health concerns and panic resulting in waves of coronavirus disease 2019 (COVID-19) pandemic. Depending on the extent of genomic variations, mutations and adaptation, few of the variants gain the ability to spread quickly across many countries, acquire higher virulency and ability to cause severe disease, morbidity and mortality. These variants have been implicated in lessening the efficacy of the current COVID-19 vaccines and immunotherapies resulting in break-through viral infections in vaccinated individuals and recovered patients. Altogether, these could hinder the protective herd immunity to be achieved through the ongoing progressive COVID-19 vaccination. Currently, the only variant of interest of SARS-CoV-2 is Omicron that was first identified in South Africa. In this review, we present the overview on the emerging SARS-CoV-2 variants with a special focus on the Omicron variant, its lineages and hybrid variants. We discuss the hypotheses of the origin, genetic change and underlying molecular mechanism behind higher transmissibility and immune escape of Omicron variant. Major concerns related to Omicron including the efficacy of the current available immunotherapeutics and vaccines, transmissibility, disease severity, and mortality are discussed. In the last part, challenges and strategies to counter Omicron variant, its lineages and hybrid variants amid the ongoing COVID-19 pandemic are presented.

Abstract:Hormone replacement therapy (HRT) was introduced in order to overcome the problems associated with tissue catabolism to which postmenopausal women are particularly prone. However, it is widely accepted that estrogen is essential for breast tumorigenesis. Therefore, the question is raised as to whether HRT in a long perspective can increase the risk of breast cancer development. Moreover, the results of many observational studies do not fully support the protective effects against e.g., cardiovascular diseases. This mini review summarizes the results of recent studies indicating the benefits and risks related to HTR.

Abstract:Background: SARS-CoV-2 strains have been of great concern due to their high infectivity and antibody evasion. Methods: In this study, data were collected on indigenous aggregated outbreaks in Nanjing from January 2020 to December 2022, caused by five strains including the original strain, the Delta variant, and the Omicron variant (BA.2, BA.5.2, and BF.7). The basic epidemiological characteristics of infected individuals were described and then parametric analysis of transmission dynamics was performed, including the calculation of incubation period, serial interval (SI), the basic reproductive number (R 0 ), and the household secondary attack rate (HSAR). Finally, we compared the trends of transmission dynamic parameters of different strains. Results: The incubation period for the original strain, the Delta variant, Omicron BA.2, Omicron BA.5.2, and Omicron BF.7 were 6 d (95% CI: 3.5–7.5 d), 5 d (95% CI: 4.0–6.0 d), 3 d (95% CI: 3.0–4.0 d), 3 d (95% CI: 3.0–3.0 d), and 2 d (95% CI: 2.0–3.0 d), respectively; Also, the SI of the five strains were 5.69 d, 4.79 d, 2.7 d, 2.12 d, and 2.43 d, respectively. Notably, the incubation period and SI of the five had both a progressive shortening trend ( p < 0.001); Moreover, R 0 of the five were 2.39 (95% CI: 1.30–4.29), 3.73 (95% CI: 2.66–5.15), 5.28 (95% CI: 3.52–8.10), 5.54 (95% CI: 2.69–11.17), 7.39 (95% CI: 2.97–18.76), with an increasing trend gradually ( p < 0.01); HSAR of the five were 25.5% (95% CI: 20.1–31.7%), 27.4% (95% CI: 22.0–33.4%), 42.9% (95% CI: 34.3–51.8%), 53.1% (95% CI: 45.0–60.9%), 41.4% (95% CI, 25.5–59.3%), also with an increasing trend ( p < 0.001). Conclusion: Compared to the original strain, the incubation period and SI decreased while R 0 and HSAR increased, suggesting that transmission in the population was faster and the scope of the population was wider. Overall, it's crucial to keep implementing comprehensive measures like monitoring and alert systems, herd immunization plans, and outbreak control.

Abstract:Abstract Among the many centrality indices used to detect structures of actors’ positions in networks is the use of the first eigenvector of an adjacency matrix that captures the connections among the actors. This research considers the seeming pervasive current practice of using only the first eigenvector. It is shows that, as in other statistical applications of eigenvectors, subsequent vectors can also contain illuminating information. Several small examples, and Freeman’s EIES network, are used to illustrate that while the first eigenvector is certainly informative, the second (and subsequent) eigenvector(s) can also be equally tractable and informative.
