Abstract:1. Genetic parameters were estimated in a base population of a closed experimental strain of fowl. Data were obtained on 21 245 Iranian native hens (breeding centre for Fars province) subject to 8 successive generations of selection. This population had been selected for body weight at 12 weeks of age (BW12) and egg number during the first 12 weeks of the laying period (EN), mean egg weight (EW) at weeks 28, 30 and 32, and age at sexual maturity (ASM). 2. The method of multi-traits restricted maximum likelihood with an animal model was used to estimate genetic parameters. Resulting heritabilities for BW12, EN, EW and ASM were 0.68 +/- 0.02, 0.40 +/- 0.02, 0.64 +/- 0.02 and 0.49 +/- 0.02, respectively. 3. Genetic correlations between BW12 and EN, EW and ASM were 0.11 +/- 0.33, 0.54 +/- 0.21 and -0.12 +/- 0.03, respectively. Genetic correlations between EN and EW and ASM were -0.09 +/- 0.03 and -0.85 +/- 0.01, respectively, while between EW and ASM, it was 0.05 +/- 0.03. 4. The overall predicted genetic gains, after 7 generations of selection, estimated by the regression coefficients of the breeding value on generation number were equal to 22.7, 0.17, 0.04 and -1.38, for BW12, EN, EW and ASM, respectively. 5. A pedigree file of 21 245 female and male birds was used to calculate inbreeding coefficients and their influence on production and reproduction traits. Average inbreeding coefficients for all birds, inbred birds, female birds and male birds were 0.048, 0.673, 0.055 and 0.047%, respectively. Regression coefficients of BW12, ASM, EN and EW on inbreeding coefficient for all birds were equal to 0.51 +/- 0.001, 0.31 +/- 0.003, -0.51 +/- 0.003 and 0.03 +/- 0.001, respectively.

Abstract:As an important indicator of sexual maturity of hens, age at first egg (AFE) is significantly associated with reproduction performance. In this study, 400 hens were divided into 6 groups based on AFE to analyze the difference of reproduction performance, reproduction hormone levels and the characterization of the hypothalamo-pituitary-gonadal axis in chickens. The results showed that the egg production of the hens in the late-maturing groups was significantly lower than that of the ones in other groups and the precocious hens had a lower egg production rate. The hens in late-maturing group had a lower fertility rate, LH levels and shorter duration of peak of egg production (PEP), the precocious hens had lower PRL levels. In addition, the characterization of the hypothalamo-pituitary-gonadal axis showed that the individuals with normal AFE had higher GNRH, GNRHR, ESR1, KITLG, and CYP11A1 expression levels than late-maturing and precocious individuals, which indicated that the chickens with normal AFE advantages on reproduction regulation system.

Abstract:In this study, nine non linear growth curve models were used to determine the goodness of fit by the body weight measurements of the total number of 178 partridges(Alectoris chukar), 93 females, and 85 males, respectively. The R-2(coefficients of determination) values for the total partridges, females and males in Brody, Gompertz, Logistic, von Bertalanffy, asymptote regression,exponential, Monomolecular, Richards and Weibull-type were 0.985, 0.980 and 0.984, 0.997, 0.998 and 0.998, 0.996, 0.999 and 0.999, 0.995, 0.995 and 0.996, 0.985, 0.980 and 0.984, 0.891, 0.871 and 0.892, 0.985, 0.980 and 0.984, 0.997, 0.999 and 0.999, 0.997, 0.999 and 0.999, respectively. The R-2 values for Gompertz, Logistic, von Bertalanffy, Richards and Weibull-type were >0.99, while the exponential (<0.90) had the lowest. What's more, the Gompertz, Logistic, Richards and Weibull-type models best described the data because of lower MSE (mean square error), AIC(Akaike's information criteria) and BIC(Schwarz Bayesian information criterion), higher adj. R-2(Adjusted coefficient of determination) and r(the correlation coefficient between measured body weight and estimated body weight) and there was not an autocorrelation between the residual values. As a result, based on goodness of fit criteria; R-2, adj.R-2, MSE, r, AIC, BIC values, the Weibull-type model best described live weight data of the Partridges(Alectoris chukar).

Abstract:Information on the genetic architecture of the production traits of indigenous African chicken is limited. We performed a genome-wide association study using imputed Affymetrix Axiom ® 600K SNP-chip genotypes on 1,113 chickens from three agroecological zones of Ghana. After quality control, a total of 382,240 SNPs remained. Variance components and heritabilities for some growth, carcass and internal organ traits were estimated. The genetic and phenotypic correlations among these traits were also estimated. The estimated heritabilities of body weight at week 22 (BW22), average daily gain (ADG), dressed weight, breast weight, thigh weight, wing weight, drumstick weight, and neck weight were high and ranged from 0.50 to 0.69. Estimates of heritabilities for head weight, shank weight, and gizzard weight were moderate (0.31–0.35) while those of liver weight, back weight, dressing percentage, and heart weight were low (0.13–0.21). The estimated heritabilities of dressed weight, breast weight, wing weight, drumstick weight, neck weight, shank weight, and gizzard weight, corrected for BW22, were moderate (0.29–0.38), while the remaining traits had low heritability estimates (0.13–0.21). A total of 58 1-Mb SNP windows on chromosomes 1, 2, 4, 5, 6, 7, 8, 9, 13, 18, and 33 each explained more than 1% of the genetic variance for at least one of these traits. These genomic regions contained many genes previously reported to have effects on growth, carcass, and internal organ traits of chickens, including EMX2, CALCUL1, ACVR1B, CACNB1, RB1 , MLNR, FOXO1, NCARPG, LCORL, LAP3, LDB2 , KPNA3, and CAB39L . The moderate to high heritability estimates and high positive genetic correlations suggest that BW22, ADG, dressed weight, breast weight, thigh weight, wing weight, drumstick weight, and neck weight could be improved through selective breeding.

Estimation of heritability and genetic correlation of body weight gain and growth curve parameters in Korean native chicken

Abstract:OBJECTIVE: This study estimated the genetic parameters for body weight gain and growth curve parameter traits in Korean native chicken (KNC).METHODS: A total of 585 F<sub>1</sub> chickens were used along with 88 of their F<sub>0</sub> birds. Body weights were measured every 2 weeks from hatching to 20 weeks of age to measure weight gain at 2-week intervals. For each individual, a logistic growth curve model was fitted to the longitudinal growth dataset to obtain three growth curve parameters (α, asymptotic final body weight; β, inflection point; and γ, constant scale that was proportional to the overall growth rate). Genetic parameters were estimated based on the linear-mixed model using a restricted maximum likelihood method.RESULTS: Heritability estimates of body weight gain traits were low to high (0.057 to 0.458). Heritability estimates for α, β, and γ were 0.211±0.08, 0.249±0.09, and 0.095±0.06, respectively. Both genetic and phenotypic correlations between weight gain traits ranged from -0.527 to 0.993. Genetic and phenotypic correlation between the growth curve parameters and weight gain traits ranged from -0.968 to 0.987.CONCLUSION: Based on the results of this study population, we suggest that the KNC could be used for selective breeding between 6 and 8 weeks of age to enhance the overall genetic improvement of growth traits. After validation of these results in independent studies, these findings will be useful for further optimization of breeding programs for KNC.

Improving a nonlinear Gompertz growth model using bird-specific random coefficients in two heritage chicken lines

Abstract:Growth models describe body weight (BW) changes over time, allowing information from longitudinal measurements to be combined into a few parameters with biological interpretation. Nonlinear mixed models (NLMM) allow for the inclusion of random factors. Random factors can account for a relatively large subset of the total variance explained by bird-specific measurement correlation. The aim of this study was to evaluate different NLMM using birds from 2 heritage chicken lines; New Hampshire (NH) and Brown Leghorn (BL). A total of 32 birds (16 mixed sex birds from each strain) were raised to 17 wk of age. After 12 wk, half were continued on ad libitum (AL) feed intake, and half were pair-fed, using a precision feeding system; they were given 95% of the AL intake of a paired bird closest in BW. Residual feed intake (RFI) of birds, as an indicator of production efficiency, was increased in pair-fed BL birds as a result of minor feed restriction. Growth data of the birds were fit to a mixed Gompertz model with a variety of different bird-specific random coefficients. The model had the form: [Formula: see text] ; where Wm was the mature BW, b was the rate of maturing, t was age (d), tinf was the inflection point (d). This fixed-effects model was compared with NLMM using model evaluation criteria to evaluate relative model suitability. Random coefficients, Wmu ∼ N(0,VWm) and bu ∼ N(0,Vb), were tested separately and together and their differences, for strains, sex, and feeding treatments, were reported as different where P ≤ 0.05. The model with both random coefficients was determined to be the most parsimonious model, based on an assessment of serial correlation of the residuals. NLMM coefficients allow stochastic prediction of the mean age and its variation that birds need to achieve a certain BW, allowing for unique new decision support modeling applications; these could be used in stochastic modeling to evaluate the economic impact of management decisions.
Estimation of genetic parameters for growth traits in Baluchi sheep using Gompertz growth curve function

Abstract:Gompertz growth curve function was fitted to monthly live weight records (from birth to yearling) of Baluchi lambs. The data were from 7861 animals from 2 flocks. The growth curve parameters derived from the function for individual were used in estimation of genetic parameters. Least squares means for growth parameters of A (asymptomatic mature weight), B (maximum growth rate) and C (days in maximum growth rate) were 37.23(kg), 0.216(kg) and 48.30(days), respectively. The coefficient of determination and live weight at point of inflation were 0.99 and 13.7 kg, respectively. Year of birth, sex, type of birth and age of dam were significant sources of variation in growth curve parameters. Correlations of cross validation data indicated that multiple traits model produced higher accuracy in estimation of growth curve parameters. Heritability estimates for A, B and C were 0.3, 0.18 and 0.1, respectively. Genetic correlations between A and B and A and C were 0.86, 0.21, respectively. Genetic correlations between A, B, C and body weight at different ages were ranged between (0.43 to 0.98), (0.58 to 0.89) and (–0.59 to 0.30), respectively. There was a potential in genetic changes of growth pattern in Baluchi sheep. The 6 month weight in which lambs are less influenced by maternal effects and there are high genetic correlations between parameters, is one of desirable criteria selection to change growth pattern in Iranian Baluchi sheep.

Abstract:The biocompatibility of chitosan and its similarity with glycosaminoglycans make it attractive as a scaffold for cartilage engineering. Fibrous scaffolds may simulate cartilage extracellular matrix structure and promote chondrocyte functions. Our objectives were to produce chitosan fibers of different size and evaluate their potential for chondrogenesis. A novel replica molding technique was developed to produce chitosan nonwoven scaffolds made of fiber measuring 4, 13, or 22 mum in width. A polyglycolic acid mesh (PGA) served as a reference group. Controls were analyzed 48 h after seeding porcine chondrocytes via scanning electron microscopy (SEM), DNA, and glycosaminoglycan (GAG) quantifications. Constructs were cultured for 21 days prior to confocal microscopy, SEM, histology, and quantitative analysis (weight, water, DNA, GAG and collagen II). Chondrocytes maintained their phenotypic appearance and a viability above 85% on the chitosan scaffolds. Chondrocytes attach preferentially to PGA, resulting in a greater cellularity of these constructs. However, based on the GAG/DNA and Collagen II/DNA ratios, matrix production per chondrocyte was improved in chitosan constructs, especially on smaller fibers. The differences between PGA and chitosan are more likely to result from the chemical composition rather than their structural characteristics. Although chitosan appears to promote matrix formation, further studies should be aimed at improving its cell adhesion properties.
Genetic diversity and signatures of selection for heat tolerance and immune response in Iranian native chickens

Abstract:Abstract Background Understanding how evolutionary forces relating to climate have shaped the patterns of genetic variation within and between species is a fundamental pursuit in biology. Iranian indigenous chickens have evolved genetic adaptations to their local environmental conditions, such as hot and arid regions. In the present study, we provide a population genome landscape of genetic variations in 72 chickens representing nine Iranian indigenous ecotypes (Creeper, Isfahan, Lari, Marand, Mashhad, Naked neck, Sari, Shiraz and Yazd) and two commercial lines (White Leghorn and Arian). We further performed comparative population genomics to evaluate the genetic basis underlying variation in the adaptation to hot climate and immune response in indigenous chicken ecotypes. To detect genomic signatures of adaptation, we applied nucleotide diversity (θπ) and F ST statistical measurements, and further analyzed the results to find genomic regions under selection for hot adaptation and immune response-related traits. Results By generating whole-genome data, we assessed the relationship between the genetic diversity of indigenous chicken ecotypes and their genetic distances to two different commercial lines. The results of genetic structure analysis revealed clustering of indigenous chickens in agreement with their geographic origin. Among all studied chicken groups, the highest level of linkage disequilibrium (LD) (~ 0.70) was observed in White Leghorn group at marker pairs distance of 1 Kb. The results from admixture analysis demonstrated evidence of shared ancestry between Arian individuals and indigenous chickens, especially those from the north of the country. Our search for potential genomic regions under selection in indigenous chicken ecotypes revealed several immune response and heat shock protein-related genes, such as HSP70 , HSPA9 , HSPH1 , HSP90AB1 and PLCB4 that have been previously unknown to be involved in environmental-adaptive traits. In addition, we found some other candidate loci on different chromosomes probably related with hot adaptation and immune response-related traits. Conclusions The work provides crucial insights into the structural variation in the genome of Iranian indigenous chicken ecotypes, which up to now has not been genetically investigated. Several genes were identified as candidates for drought, heat tolerance, immune response and other phenotypic traits. These candidate genes may be helpful targets for understanding of the molecular basis of adaptation to hot environmental climate and as such they should be used in chicken breeding programs to select more efficient breeds for desert climate.

Abstract:Indigenous chickens play a vital role in providing nutritional security and economic support for the rural and tribal people in tropical countries like India. Ghagus, an indigenous chicken breed of India, was characterized for growth, production, and reproduction (fertility and hatchability) traits over different generations and for carcass and meat quality traits. Heritability, and genetic and phenotypic correlations among growth traits were estimated using mixed model least squares and maximum likelihood methods. Estimates of heritability of growth traits such as bodyweights at different age and 8-week shank length were high (0.32 to 0.39) in initial generation and moderate to high during latest generation (0.20 to 0.42). The correlations of growth traits with 40-week egg production were positive and significant (P < 0.001). There was improvement in 8-week bodyweight (559.3 ± 4.40 g) by 177 g over the generations. The average egg production up to 40 weeks over the generations was 35.66 eggs. There was also a significant (P < 0.001) increase in egg weights over the generations. The fertility (mean 89.3%) ranged from 85.2 to 92.3%. The hatchability on fertile egg set (mean 90.8%) ranged from 86.5 to 94.1% and it was improved by 3.9% over the generations. The carcass and meat quality study revealed that this breed has the lean meat, high protein, and attractive meat color with desirable meat quality characteristics. The study concluded that the Ghagus breed with self-propagation capacity has the potential to be improved as an indigenous meat-type breed to meet the ever-increasing demand for indigenous chickens' meat in the country.

Abstract:The recent experiment has been carried out at the Poultry research farm of the Faculty of Agriculture, Menoufia University, Shebin El-Kom, Egypt, during the period from 2018 to 2022 for three generations to investigate some egg production traits genetically and study the possibility of genetic improvement of these traits in Norfa chickens. Results and conclusions can be summarized as follow: - There are many (13) selection indices that were developed in the current experiment. The highest relative efficiency among all constructed indices recorded by the one trait (Egg weight at maturity) reduced selection index 99.805% followed by the body weight at maturity reduced selection index 97.839%, and finally the Body weight at maturity-restricted index 94.76%. On the other hand, the lowest (1.519%) effective index from current study was the two-traits (IR-EWM+EN42); - Applying general selection index (IG) expected to change studied traits by +3.556 eggs, +0.638 g, and +13.711g for egg number till 42 wks, egg weight at maturity and body weight at maturity. Expected genetic gain due to application of ID-EWM in egg number till 42 wks of age, egg weight at maturity and body weight at maturity equals +3.559 eggs, +0.624 g and +13.204g, respectively. In Addition, application of ID-BWM would lead to change egg number till 42 wks of age, egg weight at maturity and body weight at maturity by +3.520 eggs, +0.535 g and +6.112 g, respectively. Among all developed selection indices in recent work, general selection index (IG) tends to be the best and led to the most desirable genetic change in studied economic traits based on the expected genetic gain values; - Generally, results from recent work revealed that applying general index (IG) including three traits in Norfa chickens was exceedingly more effective than either completely one- or two- traits selection indices (IR-BWM, IR-EWM, IR-EN42, IR-BWM+EWM, IR-BWM+EN42 and IR-EWM+EN42). Complete restriction of one or two traits resulted in a significant reduction of the overall expected genetic changes compared to the general index; - Results showed that using general index in selection for one generation resulted in improving egg production traits under investigation. The actual genetic gains for age at sexual maturity, body weight at sexual maturity, body weight at maturity, egg number during first 90 days of laying, egg weight at sexual maturity, egg weight at maturity and egg number till 42 wks of age were -1.990 days, +27.850 g, +13.820 g, +7.324 eggs, +0.024 g, -0.059 g and +7.924 eggs, respectively. It can be concluded that applying selection indices including the main egg laying traits (i.e., egg number till 42 weeks of age, egg weight at maturity and body weight at maturity) leads to improve laying performance of Norfa hens regardless of the negative correlations between some traits as a multi-trait selection method.
Copy number variations affecting growth curve parameters in a crossbred chicken population

Abstract:Copy number variations (CNVs) are key structural variations in the genome and may contribute to phenotypic differences. In this study, we used a F 2 chicken population created from reciprocal crossing between fast-growing Arian broiler line and Urmia native chickens. The chickens were genotyped by 60 K SNP BeadChip, and PennCNV algorithm was used to detect genome-wide CNVs. The growth curve parameters of W 0 , k, L, W f , W i , t i and average GR were used as phenotypic data. The association between CNV and growth curve parameters was carried out using the CNVRanger R/Bioconductor package. Five CNV regions (CNVRs) were chosen for the validation experiment using qPCR. Gene enrichment analysis was done using WebGestalt. The STRING database was used to search for significant pathways. The results identified 966 CNVs and 600 CNVRs including 468 gains, 67 losses, and 65 both events on autosomal chromosomes. Validation of the CNVRs obtained from the qPCR assay were 79 % consistent with the prediction by PennCNV. A total of 43 significant CNVs were obtained for the seven growth curve parameters. The 416 genes annotated for significant CNVs. Six genes out of 416 genes were most related to growth curve parameters. These genes were LCP2 , Dock2 , CD80 , CYFIP1 , NIPA1 and NIPA2 . Some of these genes in their biological process were associated with the growth, reproduction and development of cells or organs that ultimately lead to the growth of the body. The results of the study could pave the way for better understanding the molecular process of CNVs and growth curve parameters in birds.

Growth Performance of Indigenous X Exotic Crosses of Chicken and Evaluation of General and Specific Combining Ability under Sudan Condition

Abstract:Two thousand three hundred and fourty six chickens, line X tester crosses were obtained from fifteen consecutive hatches at weekly interval. Testers were exotic cockerels; Rhode Island Red (RIR), Bovans (BO) and Egyptian Fayoumi (FO), while lines were indigenous hens; large Baladi (LB), Bare-neck (BN) and Betwil (BT). The nine genetic groups of crosses were reared up to 18 weeks of age in litter opened-house system. Significant differences (DMRT 5%) for average body weight of different crosses were obtained at hatching, 2, 14, 16 and 18 weeks of age. Biweekly average weight gain showed similarity in growth pattern of the various crosses. Sex affected body weight insignificant at hatching, whereas the differences were significant (P< 0.05) at 2 weeks of age and highly significant (P< 0.01) for the subsequent ages. Hatching effect was found to be highly significant (P< 0.01) on body weight at various ages; however, sex X hatch interaction was found to be significant (P< 0.05) at day old and disappeared thereafter. The average live weight at 18 week of age for the nine groups was adjusted for hatching and sex effects. There were significant differences (P< 0.05) of lines and testers, however, line X tester interaction was not significant for 18 weeks body weight. The estimated general combining ability (gca), thus the additive gene effect, was relatively high for both lines (-42.03, 19.90 and 22.13) and testers (-36.74, 10.74 and 26.00). On the other hand the specific combining ability (sca), which involves dominance, over dominance and epistasis effects, was found to be minor in both positive and negative values for the nine groups, ranging from -14.66 to 17.37. The general combining ability estimated was of high value and seemed to be much important than specific combining ability for body weight at 18 weeks of age.

Estimation of Genetic Parameters for Reproductive Traits in Connectedness Groups of Duroc, Landrace and Yorkshire Pigs in China.

Abstract:The objective of this study was to estimate group- and breed-specific genetic parameters for reproductive traits in Chinese Duroc, Landrace, and Yorkshire populations. Records for reproductive traits between April 1998 and December 2017 from 92 nucleus pig breeding farms, which were involved in the China Swine Genetic Improvement Program, were analysed. Due to weak genetic connectedness across all farms, connectedness groups consisting of related farms were used. Three, two and four connectedness groups for Duroc, Landrace and Yorkshire were firstly established according to the genetic connectedness rating among farms. For each connectedness group a five-trait animal model was implemented, and via restricted maximum likelihood procedure the genetic parameters were estimated for five reproductive traits i.e., total number born (TNB), number born alive (NBA), litter weight at farrowing (LWF), farrowing interval (FI) and age at first farrowing (AFF). The average of heritabilities among connectedness groups ranged from .01 (for FI in Yorkshire) to .30 (for AFF in Duroc). Estimates of repeatability for litter traits ranged from .14 to .20 and were consistent for each breed, and for FI, the estimates varied from .01 to .11 across breeds and groups. The estimated genetic correlations among litter traits (i.e., TNB, NBA and LWF) were all significantly high (>.56) and similar across breeds. Averaged genetic correlations over three breeds were -.25, -.27, -.18, -.04, -.10, -.02, and .28 for FI-TNB, FI-NBA, FI-LWF, AFF-TNB, AFF-NBA, AFF-LWF and FI-AFF, respectively. The standard errors of the estimates were all very low (<0.01) in most situations. Results from this study suggest that selection based on TNB which is currently used in dam line selection index can improve NBA and LWF simultaneously. However, care should be taken on FI and AFF as they are both greatly influenced by non-genetic factors such as management and measurement.
Comparison of productive performance of Marandi, White Leghorn, and Marandi-White Leghorn crossbred chickens

Abstract:Background: Recently, efforts like crossbreeding, strain crossing, and inbred hybridization have been performed to improve productive performance in native chickens. This experiment was carried out to evaluate the effects of crossbreeding on the improvement of the productivity of a native chicken. The White Leghorn exotic chicken (WL) as dam line and the Marandi indigenous chicken (MA) as sire line were used to generate the crossbreds (MA × WL). Body weight and egg production traits were measured in the three groups. Results: There are significant performance differences between WL and MA, with WL exhibiting superior body weight and egg production compared to MA (P < 0.05). Crossbreeding between WL and MA significantly improved most traits, with MA × WL outperforming MA. Negative heterosis was observed for body weight showing similarities between MA and MA × WL. Notably, MA × WL showed a closer resemblance to WL than MA in hen-day egg production at 40 and 44 weeks (P < 0.05). Conclusions: The results derived from this study show that the economic performance of native chickens can be enhanced through crossbreeding with exotic chickens. Using the crossbred chickens in rural areas can be more efficient than the native chickens. In addition, the resilience of the native chickens to the local environment can be transmitted genetically to the crossbred which should be investigated in further studies.

Abstract:Context: Chicken meat is one of the rich sources of protein and is considered one of the most commonly consumed meats in the world. Enhancing poultry production and its products is achievable through chicken breeding. Effective breeding projects for future genetic improvement require an understanding of the genetic potential of a given population. Evidence Acquisition: Articles were selected based on novel molecular markers related to economic traits of chicken in Animal quantitative trait loci (QTL) database, Ensemble genome browser, CorrDB, ChickVD, Galbase, and Google Scholar. These databases contain QTLs, markers, and reference genomes of chicken. Galbase provides research communities with updated possibilities to conduct thorough functional genomics research on chickens. ChickVD manages high-quality sequence variation data, variation analysis in relation to chicken genes, cDNAs, genetic markers, and QTLs. CorrDB compiles all available chicken genetic and phenotypic trait correlation data to aid in the analysis of genetic networks and facilitate systems biology research. Animal Quantitative Trait Loci Database (Animal QTLdb) gathers and compiles all existing data on trait mapping, including QTL (phenotype/expression, eQTL), candidate gene, association data (GWAS), and copy number variations (CNV) for livestock animal genomes. This comprehensive database facilitates the easier identification and comparison of discoveries within and across species. Ensemble genome browser is a powerful tool for analyzing vertebrate genomes, offering valuable insights into comparative genomics, evolutionary processes, sequence variations, and transcriptional regulation. Results: valuating the relatedness of the studied broilers and layers is important for maintaining and improving the genetic reserves of the same population. Candidate genes (CGs) are used to determine genes related to economic traits in chickens. Molecular genetic techniques such as whole-genome re-sequencing (WGRS) can identify single nucleotide polymorphisms (SNPs), insertion/deletion polymorphisms (indels), structural variations (SV), CNV, and simple sequence repeats (SSRs) and their chromosomal regions in terms of QTL. Recently, the pan-genome (PG) has become one of the most important tools to study genome variation and changes in important traits. The use of molecular markers and CGs can aid in evaluating the genetic relationships between phenotype and genotype of broilers and layers. Conclusions: This review introduces molecular genetic methods and new approaches to identify novel genes related to important biological pathways and significant production and reproductive traits.

Abstract:Abstract Native and local chickens have a great effect in the development of the local chicken industry in rural communities. Local chicken industry significantly contributes to the income value of national agricultural development as well as become an important foundation in building food self-sufficient. Indonesia has a wealth of genetic resources of native and local chicken with abundant genetic diversity, but has not been managed and utilized properly. In Indonesia, local chicken agribusiness is less developed due to lack of genetic improvement and has a direct impact with the very low contribution of meat and eggs. Indonesia has a variety of genetic sources for native and local chickens spread throughout the region. Native and local chickens contribute greatly to the rural economy but their production is still limited. Despite its low productivity, native chicken production is very important for rural communities. However, they face challenges how to increase the productivity of their population, which can benefit them financially and increase food security and reach market potential. This native chicken has the characteristics of slow growth and varied egg production. The development of the potential of native chicken and related issues of food security and food independence, local chicken is suitable for this. Information on the performance and productivity of local chickens is needed for local chicken development. Potential local chickens such as pelung chickens are known as singer chickens with a large body frame. Sentul chickens are another potential local chicken, known as meat-producing chickens with good egg production. Through breeding programs (selection and crossing), increasing the productivity of meat and eggs of native chicken can be done effectively. In addition, improving the quality of local chickens can be improved through conventional feeding management. The availability of selected local chicken in accordance to market demand is still limited. To overcome the lack of selected local chicken, the Faculty of Animal Science, IPB has been developing superior local chicken breed since 2012-2018 namely IPB-D1. The up-to-date Next Generation Sequencing technology through RNA Sequencing can identify candidate genes and potential SNPs quickly, thoroughly and comprehensively, as biomarkers for increasing both productivity (egg production, growth rate, and resistant to diseases) and meat quality (tenderness, flavor, meat fiber and fatty acid composition). During the last 6 years (2012-2018), several studies have been conducted on genes related to various trais: (1) disease resistance: toll receptor-4 (TLR4), mycovirus-1 (Mx-1), natural resistance associated macrophage-1 (NRAMP-1), inducible nitric oxide synthase (iNOS), transforming growth factor-β (TGF-β) genes; (2) meat production: growth hormone receptor (GH-r), growth hormone secretagogue receptor (GHSR) genes; (3) meat quality: calpastatine (CAST), calpain (CAPN) and myostatin (MSTN) genes; and (4) composition of fatty acids: stearyol CoA desaturase (SCD) and salute carrier (SLC) genes. Genetic quality of native and local chickens might be improved to increase their production and meat quality in order to build the Indonesian chicken industry.
Genome-Wide Association Study Reveals the Genetic Architecture of Growth and Meat Production Traits in a Chicken F2 Resource Population

Abstract:Background/Objectives: For genomic selection to enhance the efficiency of broiler production, finding SNPs and candidate genes that define the manifestation of main selected traits is essential. We conducted a genome-wide association study (GWAS) for growth and meat productivity traits of roosters from a chicken F2 resource population (n = 152). Methods: The population was obtained by crossing two breeds with contrasting phenotypes for performance indicators, i.e., Russian White (slow-growing) and Cornish White (fast-growing). The birds were genotyped using the Illumina Chicken 60K SNP iSelect BeadChip. After LD filtering of the data, 54,188 SNPs were employed for the GWAS analysis that allowed us to reveal significant specific associations for phenotypic traits of interest and economic importance. Results: At the threshold value of p < 9.2 × 10−7, 83 SNPs associated with body weight at the age of 28, 42, and 63 days were identified, as well as 171 SNPs associated with meat qualities (average daily gain, slaughter yield, and dressed carcass weight and its components). Moreover, 34 SNPs were associated with a group of three or more traits, including 15 SNPs significant for a group of growth traits and 5 SNPs for a group of meat productivity indicators. Relevant to these detected SNPs, nine prioritized candidate genes associated with the studied traits were revealed, including WNT2, DEPTOR, PPA2, UNC80, DDX51, PAPPA, SSC4D, PTPRU, and TLK2. Conclusions: The found SNPs and candidate genes can serve as genetic markers for growth and meat performance characteristics in chicken breeding in order to achieve genetic improvement in broiler production.

Abstract:Heat stress is becoming a major problem because it limits growth in poultry production, especially in tropical areas. The development of genetic lines of Thai native chickens (TNC) which can tolerate the tropical climate with the least compromise on growth performance is therefore necessary. This research aims to analyze the appropriate growth curve function and to estimate the effect of heat stress on the genetic absolute growth rate (AGR) in TNC and Thai synthetic chickens (TSC). The data comprised 35,355 records for body weight from hatching to slaughtering weight of 7241 TNC and 10,220 records of 2022 TSC. The best-fitting growth curve was investigated from three nonlinear regression models (von Bertalanffy, Gompertz, and logistic) and used to analyze the individual AGR. In addition, a repeatability test-day model on the temperature-humidity index (THI) function was used to estimate the genetic parameters for heat stress. The Gompertz function produced the lowest mean squared error (MSE) and Akaike information criterion (AIC) and highest the pseudo-coefficient of determination (Pseudo-R2) in both chicken breeds. The growth rates in TSC were higher than TNC; the growth rates of males were greater than females, but the age at inflection point in females was lower than in males in both chicken breeds. The THI threshold started at 76. The heritability of the AGR was 0.23 and 0.18 in TNC and TSC, respectively. The additive variance and permanent environmental variance of the heat stress effect increased sharply after the THI of 76. The growth rate decreased more severely in TSC than TNC. In conclusion, the Gompertz function can be applied with the THI to evaluate genetic performance for heat tolerance and increase growth performance in slow-growing chicken.
